4. Use and Misuse of the Term Experiment in Mining Software Repositories Research

Abstract

The significant momentum and importance of Mining Software Repositories (MSR) in Software Engineering (SE) has fostered new opportunities and challenges for extensive empirical research. However, MSR researchers seem to struggle to characterize the empirical methods they use into the existing empirical SE body of knowledge. This is especially the case of MSR experiments. To provide evidence on the special characteristics of MSR experiments and their differences with experiments traditionally acknowledged in SE so far, we elicited the hallmarks that differentiate an experiment from other types of empirical studies and characterized the hallmarks and types of experiments in MSR. We analyzed MSR literature obtained from a small-scale systematic mapping study to assess the use of the term experiment in MSR. We found that 19% of the papers claiming to be an experiment are indeed not an experiment at all but also observational studies, so they use the term in a misleading way. From the remaining 81% of the papers, only one of them refers to a genuine controlled experiment while the others stand for experiments with limited control. MSR researchers tend to overlook such limitations, compromising the interpretation of the results of their studies. We provide recommendations and insights to support the improvement of MSR experiments.

Abstract

Compared with the general population, homeless individuals are at higher risk of hepatitis C infection (HCV) and may face unique barriers in receipt of HCV care. This study sought the perspectives of key stakeholders toward establishing a universal HCV screening, testing, and treatment protocol for individuals accessing homeless shelters. Four focus groups were conducted with homeless shelter staff, practice providers, and social service outreach workers (n = 27) in San Francisco, California, and Minneapolis, Minnesota. Focus groups evaluated key societal, system, and individual-level facilitators and barriers to HCV testing and management. Interviews were transcribed and analyzed thematically. The societal-level barriers identified were lack of insurance, high-out-of-pocket expenses, restriction of access to HCV treatment due to active drug and/or alcohol use, and excessive paperwork required for HCV treatment authorization from payers. System-level barriers included workforce constraints and limited health care infrastructure, HCV stigma, low knowledge of HCV treatment, and existing shelter policies. At the individual level, client barriers included competing priorities, behavioral health concerns, and health attitudes. Facilitators at the system level for HCV care service integration in the shelter setting included high acceptability and buy in, and linkage with social service providers. Conclusion: Despite societal, system, and individual-level barriers identified with respect to the scale-up of HCV services in homeless shelters, there was broad support from key stakeholders for increasing capacity for the provision of HCV services in shelter settings. Recommendations for the scale-up of HCV services in homeless shelter settings are discussed.

Abstract

Background & aimsChronic hepatitis B virus (HBV) infection is an important cause of cirrhosis and hepatocellular carcinoma worldwide; populations that migrate to the United States and Canada might be affected disproportionately. The Hepatitis B Research Network (HBRN) is a cooperative network of investigators from the United States and Canada, created to facilitate clinical, therapeutic, and translational research in adults and children with hepatitis B. We describe the structure of the network and baseline characteristics of adults with hepatitis B enrolled in the network.MethodsThe HBRN collected data on the clinical characteristics of 1625 adults with chronic HBV infection who are not receiving antiviral therapy from 21 clinical centers in North America.ResultsHalf of the subjects in the HBRN are men, and the median age is 42 years; 72% are Asian, 15% are black, and 11% are white; with 82% born outside of North America. The most common HBV genotype was B (39%); 74% of subjects were negative for the hepatitis B e antigen. The median serum level of HBV DNA when the study began was 3.6 log10 IU/mL; 68% of male subjects and 67% of female subjects had alanine aminotransferase levels higher than the normal range.ConclusionsThe HBRN cohort is used to address important clinical and therapeutic questions for North Americans infected with chronic HBV and to guide health policies on HBV prevention and management in North America.

Abstract

Background and aimsStudies investigating insulin resistance (IR) in chronic hepatitis C virus (HCV) infection have used surrogate measures of IR that have limited reliability. We aimed to describe the distribution and risk factors associated with IR and its change over time in HCV using direct measurement.MethodsOne hundred two non-cirrhotic, non-diabetic, HCV-infected subjects underwent clinical, histologic, and metabolic evaluation, and 27 completed repeat evaluation at 6 months. Insulin-mediated glucose uptake was measured by steady-state plasma glucose (SSPG) concentration during the insulin suppression test.ResultsThree subjects with diabetes were excluded and 95 completed all testing. SSPG ranged from 39 to 328 mg/dL (mean 135 mg/dL) and was stable over time (mean SSPG change -0.3 mg/dL). SSPG was associated with Latino ethnicity (Coef 67, 95 % CI 37-96), BMI (Coef 19 per 5 kg/m(2), 95 % CI 5-32), ferritin (Coef 1.4 per 10 ng/ml, 95 % CI 0.2-2.5), male gender (Coef -48, 95 % CI -80 to -16), and HDL (Coef -16, 95 % CI -28 to -5 mg/dL). Current tobacco use (Coef 55, 95 % CI 19-90), steatosis (Coef -44, 95 % CI -86 to -3), and increases in BMI (Coef 30 per 5 kg/m(2), 95 % CI 6-53) and triglyceride (Coef 3.5 per 10 mg/dL, 95 % CI 0.3-6.7) predicted change in SSPG.ConclusionsThere was a wide spectrum of insulin resistance in our HCV population. Host factors, rather than viral factors, appeared to more greatly influence insulin action and its change in HCV.

Abstract

BACKGROUND: The intestine occupies the critical interface between cholesterol absorption and excretion. Surprisingly little is known about the role of de novo cholesterol synthesis in this organ, and its relationship to whole body cholesterol homeostasis. Here, we investigate the physiological importance of this pathway through genetic deletion of the rate-limiting enzyme. METHODS: Mice lacking 3-hydroxy-3-methylglutaryl-coenzyme A reductase (Hmgcr) in intestinal villus and crypt epithelial cells were generated using a Villin-Cre transgene. Plasma lipids, intestinal morphology, mevalonate pathway metabolites, and gene expression were analyzed. RESULTS: Mice with intestine-specific loss of Hmgcr were markedly smaller at birth, but gain weight at a rate similar to wildtype littermates, and are viable and fertile into adulthood. Intestine lengths and weights were greater relative to body weight in both male and female Hmgcr intestinal knockout mice. Male intestinal knockout had decreased plasma cholesterol levels, whereas fasting triglycerides were lower in both sexes. Lipidomics revealed substantial reductions in numerous nonsterol isoprenoids and sterol intermediates within the epithelial layer, but cholesterol levels were preserved. Hmgcr intestinal knockout mice also showed robust activation of SREBP-2 (sterol-regulatory element binding protein-2) target genes in the epithelium, including the LDLR (low-density lipoprotein receptor). At the cellular level, loss of Hmgcr is compensated for quickly after birth through a dramatic expansion of the stem cell compartment, which persists into adulthood. CONCLUSIONS: Loss of Hmgcr in the intestine is compatible with life through compensatory increases in intestinal absorptive surface area, LDLR expression, and expansion of the resident stem cell compartment.

Abstract

The purpose of the article is to identify the sematic function of the suffix -cha of the Quechua variety chanka and the suffixes -ita and -itu attached to both Quechua and Hispanic lexemes. For this purpose, the behavior of the particle is examined as a function of its attachment to lexical bases of different grammatical categories. The author, based on her experience as a teacher and Quechua speaker, as well as through a process of interpretative induction, elaborated morphological cards with words such as the following: wasicha "little house", sumaqcha "the pretty one", qipichay "to pack", hamunqacha "sure to come", qamcha "sure to be you". As a result of the analysis, it is concluded that the semic functions of -cha joined to Quechua bases and in linguistic contact indicate conjecture, substantivation, affection, temporal shortening and anger., El propósito del artículo es identificar la función sémica del sufijo -cha de la variedad quechua chanka y los sufijos -ita e -itu aglutinados a los lexemas tanto quechuas como hispanos. Para ello, se examina el comportamiento de la partícula -cha en función de la adhesión a bases léxicas de diferentes categorías gramaticales. La autora, a partir de su experiencia como docente y quechuahablante, así como también, mediante un proceso de inducción interpretativa, elaboró fichas morfológicas con palabras como las siguientes: wasicha "casita", sumaqcha "la bonita", qipichay "empaquetar", hamunqacha "seguro ha de venir", qamcha "seguro ha de ser tú", de las cuales recogió la muestra de análisis. Como resultado del análisis, se concluye que las funciones sémicas de -cha unidas a bases quechuas y en contacto lingüístico indican conjetura, sustantivación, afecto, acortamiento temporal e ira., O objetivo do artigo é identificar a função semática do sufixo -cha da variedade quechua chanka e os sufixos -ita e -itu anexados tanto aos lexemes quechua como aos hispânicos. Para este fim, o comportamento da partícula é examinado em função de sua fixação a bases léxicas de diferentes categorias gramaticais. A autora, baseada em sua experiência como professora e palestrante quechua, assim como através de um processo de indução interpretativa, elaborou arquivos morfológicos com palavras como: wasicha "casita", sumaqcha "la bonita", qipichay "empaquetar", hamunqacha "seguro ha de venir", qamcha "seguro ha de ser tú". Como resultado da análise, conclui-se que as funções semicinais de -cha anexadas às bases quíchuas e no contato lingüístico indicam conjectura, substantivação, afeto, encurtamento temporal e raiva.

Abstract

Analizando los resultados de las pruebas saber del tercer grado de la Institución Educativa Técnica de Comercio Virginia Gómez, se pudo evidenciar la marcada dificultad en la adquisición de competencias por parte de los educandos cuando se debe aplicar el algoritmo multiplicativo al resolver situaciones problema contextualizadas. Problemática que motivó a los investigadores a estructurar un Objeto Virtual de Aprendizaje (OVA) denominado “la magia de la multiplicación”. Este, abordado a partir de la metodología de pedagogía conceptual, permite optimizar las competencias multiplicativas de los aprehendientes al resolver situaciones problema de su vida diaria que requieran de la aplicación del algoritmo de la multiplicación.
