Maternal immune system activation (MIA) during pregnancy can disrupt the fetal environment, causing postnatal susceptibility to disorders. How the placenta and the fetus respond to acute MIA over time is unknown. Here, we characterized the response to acute maternal pulmonary inflammation across time in maternal and fetal organs using multi-omics. Unlike maternal organs which mounted strong innate immune responses, the placenta upregulated tissue-integrity genes, likely to prevent fetal exposure to infections, and downregulated growth-associated genes. Subsequently, the placenta upregulated biosynthesis and endoplasmic reticulum stress genes in order to return to homeostasis. These responses likely protected the fetus, since we observed no immune response in fetal liver. Instead, likely due to nutrient depletion, the fetal liver displayed metabolic adaptations, including increases in lipids containing docosahexaenoic acid, crucial for fetal brain development. Our study shows, for the first time, the integrated temporal response to pulmonary MIA across maternal and fetal organs.

International audience; Abstract Background A high carbohydrate-low protein diet can induce hepatic global DNA hypomethylation in trout. The mechanisms remain unclear. Objective We aimed to investigate whether increase in dietary carbohydrates (dHC) or decrease in dietary proteins (dLP) can cause hepatic global DNA hypomethylation, and to explore the underlying mechanisms in trout. Methods Two feeding trials were conducted on juvenile males, both of which involved a 4-day fasting and 4-day refeeding protocol. In Trial 1, trout were fed either a high protein-no carbohydrate (HP-NC, protein 60% dry matter (DM), carbohydrates 0% DM) or a moderate protein-high carbohydrate (MP-HC, protein 40% DM, carbohydrates 30% DM) diet. In Trial 2, fish were fed either a moderate protein-no carbohydrate (MP-NC, protein 40% DM, carbohydrates 0% DM), a MP-HC (protein 40% DM, carbohydrates 30% DM), or a low protein-no carbohydrate (LP-NC, protein 20% DM, carbohydrates 0% DM) diet to separate the effects of dHC and dLP on the hepatic methylome. Global CmCGG methylation, DNA demethylation derivative levels, and mRNA expression of DNA (de)methylation-related genes were measured. Differences were tested by one-way ANOVA when data were normally distributed or by Kruskal-Wallis non-parametric test if not. Results In both trails, global CmCGG methylation levels remained unaffected, but the hepatic 5-mdC content decreased after refeeding (1–3%). The MP-HC group had 3.4-fold higher hepatic 5-hmdC and a similar 5-mdC level compared to the HP-NC group in Trial 1. International audience; The postpartum period is crucial in dairy cows and is marked by major physiological and metabolic changes that affect milk production, immune response and fertility. Nutrition remains the most important lever for limiting the negative energy balance and its consequences on general health status in highly selected dairy cows. In order to analyze the effect of a commercial micronutrient on intrinsic parameters, performances and the epigenome of dairy cows, 2 groups of 12 Holstein cows were used: 1 fed a standard diet (mainly composed of corn silage, soybean meal and non-mineral supplement) and the other 1 fed the same diet supplemented with the commercial micronutrient (µ-nutrient supplementation) for 4 weeks before calving and 8 weeks thereafter. Milk production and composition, BW, body condition score (BCS), DM intake (DMI) and health (calving score, metritis and mastitis) were recorded over the study period. Milk samples were collected on D15 and D60 post-calving for analyses of casein, Na+ and K+ contents and metalloprotease activity. Milk leukocytes and milk mammary epithelial cells (mMECs) were purified and counted. The viability of mMECs was assessed, together with their activity, through an analysis of gene expression. At the same time points, peripheral blood mononuclear cells (PBMCs) were purified and counted. Using genomic DNA extracted from PBMCs, mMECs and milk leukocytes, we assessed global DNA methylation (Me-CCGG) to evaluate the epigenetic imprinting associated with the µ-nutrient-supplemented diet. The µ-nutrient supplementation increased BCS and BW without modifying DMI or milk yield and composition. It also improved calving condition, reducing the time interval between calving and first service. Each easily collectable cell type displayed a specific pattern of Me-CCGG with only subtle changes associated with lactation stages in PBMCs. In conclusion, the response to the µ-nutrient supplementation improved the body condition without alteration of global epigenetic status in dairy cows.

Foals born to primiparous mares are lighter and less mature than those born to multiparous dams. Factors driving this difference are not totally understood. Using 7 multiparous and 6 primiparous standardbred mares, we demonstrated that, in late gestation, primiparous mares were less insulin resistant compared to multiparous mares, and that their foals had reduced plasma amino-acid concentrations at birth compared to foals born to multiparous mares. Vascular development, as observed through structure and gene expression, and global DNA methylation were also reduced in primiparous placentas. Another group of 8 primiparous mares was orally supplemented with L-arginine (100 g/day, 210d to term). L-arginine improved pregnancy-induced insulin resistance and increased maternal L-arginine and L-ornithine plasma concentrations but foal plasma amino acid concentrations were not affected at birth. At birth, foal weight and placental biometry, structure, ultra-structure and DNA methylation were not modified. Placental expression of genes involved in glucose and fatty acid transfers was increased. In conclusion, maternal insulin resistance in response to pregnancy and placental function are reduced in primiparous pregnancies. Late-gestation L-arginine supplementation may help primiparous mares to metabolically adapt to pregnancy and improve placental function. More work is needed to confirm these effects and ascertain optimal treatment conditions.

La santé et la fertilité des vaches laitières sont au cœur des préoccupations de la filière professionnelle dans un objectif d’efficience, de quantité et de qualité de la production de lait. La mise en place d’une lactation performante se superpose aux profonds changements hormonaux et métaboliques de la période postpartum, se traduisant par une balance énergétique négative. Les conséquences en sont souvent une altération de la fertilité et une immunodépression qui accroit la susceptibilité aux pathologies. Dans les élevages, il existe encore une grande variabilité d’état général et de performances chez les vaches laitières malgré la sélection génomique. Il est proposé que des modifications de la méthylation de l’ADN puissent contribuer à cette variabilité phénotypique individuelle. En effet, la méthylation de l’ADN, en tant que processus épigénétique, est impliquée dans la régulation transcriptionnelle des gènes, et présente une certaine plasticité face aux contraintes environnementales. Nous avons fait l’hypothèse que des signatures épigénétiques portées par les cellules du sang, pourraient refléter l’état de santé des vaches et pourraient être modifiées en réponse à différents facteurs intrinsèques (parité, stades physiologiques…) et aux contraintes environnementales. Ces signatures ont été recherchées dans une population de cellules du sang particulière : les monocytes. Ces cellules, accessibles par prélèvements sanguins et purification en présence d’un anticorps spécifique, constituent la première ligne de réponse d’immunité innée face aux infections aigües participant à la dégradation de l’état de santé des vaches en postpartum. Pour tester l’hypothèse de signatures épigénétiques monocytaires, une analyse du méthylome par « Reduced Representation Bisulfite Sequencing », (RRBS) dans diverses situations d’élevage a été réalisée. En utilisant des ADN génomiques de vaches incluses dans plusieurs protocoles, 22 banques ont été construites et séquencées. Leur analyse a été réalisée en utilisant un pipeline d’analyses bioinformatique et biostatistique développé au laboratoire. En moyenne 1 250 000 CpG sont pris en considération et permettent l’identification et la localisation de cytosines différentiellement méthylées (DMC) : i) 27143 DMC en comparant les méthylomes de différents types cellulaires (monocytes versus fibroblastes et PBMC) ii) 4788 DMC en réponse à un challenge nutritionnel basé sur la distribution du complément alimentaire GENIAL®, fabriqué et distribué en élevage par nos partenaires PILARDIERE et XR-Repro. iii) 2615 et 4616 DMC en réponse au challenge infectieux pour le groupe de vaches témoins et le groupe en restriction alimentaire respectivement (protocole coordonné par Christine Leroux et José Pires (RUMINFLAME, INRA, Theix) combinant une restriction alimentaire et un challenge immunitaire, par injection de LipoPolySaccharide). iv) 4420 DMC issues de la comparaison entre méthylomes de vaches à génome constant (issues du transfert nucléaire, clones) et de vaches à génome variable mais de même âge et élevées dans les mêmes conditions que les clones. Pour certaines régions différentiellement méthylées (DMR) ciblant le promoteur de gènes, le statut de méthylation a été confirmé par conversion bisulfite et pyroséquençage. L’expression des gènes associés a été étudiée. Une anti corrélation significative est observée entre méthylation et expression signant la fonctionnalité de ces régions. En comparant les 11 méthylomes monocytaires, il est montré que 21% des CpG sont extrêmement stables et ne présentent qu’une faible variation de méthylation entre échantillons ( 20%).L’ensemble de ces informations peut être pris en considération pour la conception d’un outil d’épigénotypage. A l’avenir, il serait aussi possible d’utiliser cet outil en routine afin d’appréhender les variations du méthylome monocytaire dans différentes conditions d’élevage.

We took advantage of cattle clones with identical genotypes but different developmental abilities to investigate the role of epigenetic factors in perinatal mortality, a complex trait with increasing prevalence in dairy cattle. We studied livers from pathological clones dying during the perinatal period, clinically normal adult clones with the same genotypes as perinatal clones and conventional age-matched controls. The livers from deceased perinatal clones displayed histological lesions, modifications to quantitative histomorphometric and metabolic parameters such as glycogen storage and fatty acid composition, and an absence of birth-induced maturation. In a genome-wide epigenetic analysis, we identified DNA methylation patterns underlying these phenotypic alterations and targeting genes relevant to liver metabolism, including the type 2 diabetes gene TCF7L2. The adult clones were devoid of major phenotypic and epigenetic abnormalities in the liver, ruling out the effects of genotype on the phenotype observed. These results thus provide the first demonstration of a genome-wide association between DNA methylation and perinatal mortality in cattle, and highlight epigenetics as a driving force for phenotypic variability in farmed animals.

Background Maternal obesity impacts fetal growth and pregnancy outcomes. To counteract the deleterious effects of obesity on fertility and pregnancy issue, preconceptional weight loss is recommended to obese women. Whether this weight loss is beneficial/detrimental for offspring remains poorly explored. Epigenetic mechanisms could be affected by maternal weight changes, perturbing expression of key developmental genes in the placenta or fetus. Our aim was to investigate the effects of chronic maternal obesity on feto-placental growth along with the underlying epigenetic mechanisms. We also tested whether preconceptional weight loss could alleviate these effects. Results Female mice were fed either a control diet (CTRL group), a high-fat diet (obese (OB) group), or a high-fat diet switched to a control diet 2 months before conception (weight loss (WL) group). At mating, OB females presented an obese phenotype while WL females normalized metabolic parameters. At embryonic day 18.5 (E18.5), fetuses from OB females presented fetal growth restriction (FGR; −13 %) and 28 % of the fetuses were small for gestational age (SGA). Fetuses from WL females normalized this phenotype. The expression of 60 epigenetic machinery genes and 32 metabolic genes was measured in the fetal liver, placental labyrinth, and junctional zone. We revealed 23 genes altered by maternal weight trajectories in at least one of three tissues. The fetal liver and placental labyrinth were more responsive to maternal obesity than junctional zone. One third (18/60) of the epigenetic machinery genes were differentially expressed between at least two maternal groups. Interestingly, genes involved in the histone acetylation pathway were particularly altered (13/18). In OB group, lysine acetyltransferases and Bromodomain-containing protein 2 were upregulated, while most histone deacetylases were downregulated. In WL group, the expression of only a subset of these genes was normalized. Conclusions This study highlights the high sensitivity of the epigenetic machinery gene expression, and particularly the histone acetylation pathway, to maternal obesity. These obesity-induced transcriptional changes could alter the placental and the hepatic epigenome, leading to FGR. Preconceptional weight loss appears beneficial to fetal growth, but some effects of previous obesity were retained in offspring phenotype. DNA methylation of cytosines (5-mC) plays a crucial role in the epigenetic regulation of gene expression throughout development. The pattern of 5-mC is accurately established by de nova DNA methyltransferases (DNMT3a-3b) and inherited through mitosis by a maintenance DNA methyltransferase (DNMT1). Recently, another DNA modification, 5- hydroxymethylcytosine (5-hmC), was reported. 5-hmC is generated from 5-mC by TET proteins, and couId be an intermediate in demethylation pathways. Given the potential role of 5-hmC in nuclear reprogramming, it is crucial to obtain data in species with longer developmental lime courses than the mouse. This study aims to determine the tissue-, cell­ and nuclear content and distribution of 5-mC and 5-hmC in different bovine lineages during development. Bovine foetal (brain, liver, heart) and extraembryonic (allantois, amnion, chorion and cotyledon) tissues were collected at day 60 of gestation from 3 lemales and 3 males. Genomic DNA was prepared and digested by EcoRI, a methylation-non sensitive enzyme, to homogenize ils size. The 5-hmC or 5-mC content was measured using specifie 5-hmC or 5-mC immunoassays (Epigentek) and compared with mouse tissues (brain, muscle and liver from 3 females and 3 males at day 15 of gestation). ln arder to determine the distribution of 5-mC and 5-hmC in tissues/cells/nuclei, we performed immunostaining experiments with 5-mC and 5-hmC antibodies (Eurogentec and Active Motif). Image acquisitions were performed using the high-resolution Apotome microscope (Zeiss, MIMA2 facility, INRA, Jouy en Josas). Finally, the expression of the genes encoding DNMT3a, 3b, DNMT1 and TET was analysed in the different bovine tissues by quantitative PCR. Our data provide the first overview of the tissue/cell/nuclear distribution of 5-mC and 5-hmC during the development in bovine with a locus on the lineage origin, and will be a useful reference to determine the epigenetic alterations induced by situations affecting nuclear reprogramming, such as nuclear transfer

National audience; L’épigénome du spermatozoïde mature est unique. En effet, il joue un rôle fondamental dans l’acquisition des propriétés morphologiques et fonctionnelles du spermatozoïde sans être en lien direct avec une activité transcriptionnelle. D’autre part, alors qu’il est le fruit de remaniements épigénétiques ayant démarré dès la vie fœtale, sa destinée est d’être reprogrammé rapidement après la fécondation. Malgré la large diffusion de semence bovine sur le marché de l’insémination artificielle, il existe peu de données sur la méthylation de l’ADN dans le spermatozoïde bovin. Nous avons d’abord caractérisé le méthylome spermatique bovin en comparaison avec des cellules somatiques adultes, et montré que certaines familles de séquences répétées (satellites, rDNA) présentaient un taux de méthylation très faible dans les spermatozoïdes. La surreprésentation de ces séquences dans le génome bovin, ainsi que leur faible méthylation, pourraient expliquer pourquoi les spermatozoïdes bovins présentent un taux de méthylation global plus bas que les spermatozoïdes d’autres espèces de mammifères. Nous avons ensuite étudié les paramètres intrinsèque (race du taureau), physiologique (âge à la production de semence) et pathologique (anomalies morphologiques des spermatozoïdes) associés à des variations du méthylome spermatique. La race, qui se confond avec l’origine géographique des taureaux étudiés (Holstein, Montbéliarde, Normande, Charolais, Blanc Bleu Belge et Abondance), semble modeler le méthylome spermatique au-delà de la présence de polymorphismes de séquence inter-races. Des taureaux de races différentes pourraient donc transmettre à leurs descendants non seulement des patrimoines génétiques différents, mais également des patrimoines épigénétiques différents. De manière plus surprenante, nous avons mis en évidence un effet majeur de l’âge du taureau au moment de la collecte de semence dans toutes les races étudiées. Les variations du méthylome liées à l’âge semblent quantitativement plus importantes que les perturbations associées à des anomalies morphologiques causant la réforme des taureaux, ce qui pose question sur la collecte de semence à un âge de plus en plus précoce dans les races laitières. Ces données montrent que dans leur ensemble, les pratiques de sélection et d’élevage des reproducteurs, ainsi que de collecte de semence, ont un impact majeur sur le patrimoine épigénétique véhiculé par le spermatozoïde. Il semble légitime de s’interroger sur les répercussions potentielles que pourraient avoir ces variations du méthylome spermatique sur le phénotype de la descendance. La mise en place d’un « contrôle qualité épigénétique » systématique de la semence bovine devient plus que jamais une nécessité, en cette période d’intense restructuration du secteur et de forte évolution des pratiques.

Alors que la semence bovine est un produit largement diffusé sur le marché de l’insémination artificielle, il existe peu de données sur la méthylation de l’ADN dans le spermatozoïde bovin. Le méthylome spermatique est pourtant le fruit d’une reprogrammation ayant démarré dès la vie fœtale, et joue un rôle essentiel dans la compaction de la chromatine et la protection du patrimoine génétique paternel. Nous avons donc mené une étude multi-échelle de la méthylation de l’ADN dans le spermatozoïde bovin comparativement à d’autres tissus et espèces.Une analyse globale par LUMA (LUminometric Methylation Assay, voir Prézelin et al.) a d’abord révélé un taux de méthylation extrêmement faible dans les spermatozoïdes bovins (autour de 45%, contre 60-80% pour les tissus somatiques examinés). L’analyse des spermatozoïdes d’autres espèces (béliers, boucs, étalons, verrats, souris mâles et Homme) a montré que cette hypométhylation était une spécificité du spermatozoïde bovin, et qu’elle était indépendante de la race et de l’état frais ou congelé de la semence. Les sites ciblés par LUMA ont été annotés par rapport à différents éléments géniques, aux îlots CpG et aux éléments répétés dans les espèces étudiées, ne révélant aucune particularité du génome bovin qui pourrait fournir des éléments de compréhension. Pour déterminer les séquences hypométhylées, nous avons ensuite comparé le méthylome spermatique avec celui d’autres tissus bovins (fibroblastes, foie, monocytes) en utilisant deux approches pan-génomiques couvrant des régions différentes du génome : RRBS (Reduced Representation Bisulfite Sequencing, voir Perrier et al.) et MeDIP-chip (immunoprécipitation de l’ADN méthylé et hybridation sur une puce de promoteur). Dans les deux cas, un nombre important de régions différenciellement méthylées (DMR, MeDIP) ou de CpG différenciellement méthylés (DMC, RRBS) ont été mis en évidence, dont la grande majorité se trouve être hypométhylée spécifiquement dans les spermatozoïdes (1144 sur 1678 DMR et 137861 sur 174103 DMC). Ces DMR/DMC hypométhylés sont enrichis en gènes de la spermatogenèse et du spliceosome ainsi qu’en séquences répétées de type satellite. Les résultats obtenus ont été validés par pyroséquençage. Si l’hypométhylation du spermatozoïde a occasionnellement été décrite chez l’Homme ou la souris, ou même chez le bovin pour les séquences satellites, l’originalité de ce travail est de montrer que cette hypométhylation est largement plus importante chez le bovin, et d’identifier les séquences hypométhylées en utilisant des approches complémentaires. Ces résultats suggèrent que des mécanismes spécifiques à l’espèce bovine sont à l’œuvre pour la reprogrammation ou le maintien de la méthylation dans la lignée germinale mâle.

International audience; To be profitable, equine breeders aim to produce a foal/mare/year, meaning that mares are bred while still nursing their previous foal. Most studies show that fertility as embryo/fetal mortality is increased in nursing mares. Long-term effects, however, have not been investigated. This project aimed to analyze the effect of nursing on placenta and foal growth. Multiparous Saddlebred mares aged 10-16 years were bred with the semen of one unique stallion on the 2nd heat after foaling (Nursing, N, n=6) or after having been left barren for 1 year (Barren, B, n=14). They were then managed as one herd in pasture and stalled individually in the same barn from around 6th month of gestation until foaling (11 months gestation). Placentas were recovered at foaling, measured and weighed. Stereology was performed using MercartorPro software on HES-stained paraffin embedded samples. Paired-end RNA-sequencing was performed on frozen placenta (Illumina, NextSeq500). Differential expression was analyzed (DESeq2) using a false discovery rate (FDR)
