3. Mapping of additive and epistatic QTLs linked to seed longevity in bread wheat (Triticum aestivum L.)

Abstract

Abstract: Plant genetic resources are stored and regenerated in > 1750 gene banks storing > 7,000,000 accessions. Since seeds are the primary storage units, research on seed longevity is of particular importance. Quantitative trait loci (QTL) analysis of 15 traits related to seed longevity and dormancy using 7584 high-quality SNPs recorded across 2 years and originated from five production years revealed a total of 46 additive QTLs. Exploration of the QTLs with epistatic effect resulted in the detection of 29 pairs of epistatic QTLs. To our information, this is only the second report of epistatic QTLs for seed longevity in bread wheat. We conclude that in addition to dense genetic maps, the epistatic interaction between loci should be considered to capture more variation which remained unnoticed in additive mapping.

Abstract

The continuous increase in global population prompts increased wheat production. Future wheat (Triticum aestivum L.) breeding will heavily rely on dissecting molecular and genetic bases of wheat yield and related traits which is possible through the discovery of quantitative trait loci (QTLs) in constructed populations, such as recombinant inbred lines (RILs). Here, we present an evaluation of 92 RILs in a bi-parental RIL mapping population (the International Triticeae Mapping Initiative Mapping Population [ITMI/MP]) using newly generated phenotypic data in 3-year experiments (2015), older phenotypic data (1997-2009), and newly created single nucleotide polymorphism (SNP) marker data based on 92 of the original RILs to search for novel and stable QTLs. Our analyses of more than 15 unique traits observed in multiple experiments included analyses of 46 traits in three environments in the USA, 69 traits in eight environments in Germany, 149 traits in 10 environments in Russia, and 28 traits in four environments in India (292 traits in 25 environments) with 7584 SNPs (292 × 7584 = 2 214 528 data points). A total of 874 QTLs were detected with limit of detection (LOD) scores of 2.01-3.0 and 432 QTLs were detected with LOD > 3.0. Moreover, 769 QTLs could be assigned to 183 clusters based on the common markers and relative proximity of related QTLs, indicating gene-rich regions throughout the A, B, and D genomes of common wheat. This upgraded genotype-phenotype information of ITMI/MP can assist breeders and geneticists who can make crosses with suitable RILs to improve or investigate traits of interest.

9. Genome‐Wide Association Studies Predicted Drought Stress Occuring at Anthesis and Post‐Anthesis Stages in Novel Diverse Germplasm of Bread Wheat (Triticum aestivum).

Abstract

This study employed genome‐wide association studies (GWAS) to identify the crucial marker–trait associations (MTAs) for agronomic and physiological traits in bread wheat grown under full irrigation and 40% reduced irrigation. One hundred twenty‐four genotypes derived from three‐way crosses of landraces and synthetic bread wheat were evaluated for 2 years in the field conditions of CIMMYT Obregon, Mexico. Irrigation was not provided at anthesis and post‐anthesis stage for the drought treatment, and data of 12 traits were recorded. Most of the traits were reduced significantly under drought conditions except for vigour, wax and spike length (SL); genotypes were significantly different for the eight traits except for days to heading (DTH), number of grains spike−1 (NGS), normalized difference in vegetation index (NDVI) and canopy temperature depression (CTD); and differences were also significant for five traits between the years. Moreover, GY was significantly and negatively correlated with wax and CTD. Our GWAS results indicated 117 significant (p ≤ 0.001) MTAs distributed on all the wheat chromosomes except chromosomes 4B and 4D explaining 10%–21.5% of the phenotypic variation of the corresponding traits. Moreover, 22 MTAs were recorded for grain yield and explaining the phenotypic variations up to 14.7% with one common association under both irrigated and drought conditions. Additionally, we also identified the associations for NDVI, CTD and SL at chromosome 1B, suggesting that genotypes are sustaining superior grain yield through better values of traits like NDVI, CTD, and SL under the challenging conditions of anthesis and post‐anthesis drought stress. Abstract

Low nitrogen (N) is a major limitation of cotton sustainability and productivity. N-efficient genotype cultivation can enhance productivity under the economical N usage. This study was conducted to characterize 15 cotton genotypes for N use efficiency (NUE) under differential N (0.0125 and 0.125 g kg−1 of sand) supply. All studied traits significantly responded to genotypes and N treatments. Under low N conditions, plants experienced reduced seedling height, root weight, shoot weight and total biomass (TDM) production, chlorophyll content, photosynthetic efficiency, NPK content, and N uptake efficiency (NUpE). Thus, intercellular CO2 concentration, photosynthetic N use efficiency (PNUE), and NUtE enhanced in low N supply, although these changes varied in magnitude. Based on variations in TDM production (14.6–33.1%) and NUtE (3.3–20.4%), GH-Uhad, FH-Anmol, FH-Super, GH-Haadi, and SLH-Chandani were categorized as efficient and responsive (ER), while J-7, CIM-343, FH-155, FH-492, FH-444 found as inefficient and non-responsive. The efficient and non-responsive group contained FH-142, GH-Baghdadi, and FH-490 whereas FH-152 and Cyto-179 were classified as inefficient and responsive. The scoring method provided further insight into genotypic NUE related to biomass distribution, photosynthetic rate (Pn), NUpE, and NUtE under low N. The highest cumulative score (15-18) of ER genotypes for these attributes indicated selected traits orchestrated to determine the NUE. Moreover, agronomical and NUE-related traits were positively associated with Pn, suggesting that photosynthesis is a primary manipulator of plant growth which coordinates biomass production and NUE. Overall, cultivars exhibited greater genotypic variation for NUE, providing a scientific basis to evaluate the existing germplasm and proposing that cultivation of N-efficient genotypes can decrease N application and help cotton breeding for sustainable production. 23. Characterization of Mexican wheat landraces for drought and salt stress tolerance potential for future breeding.

Abstract

One of the several impediments to increasing wheat productivity challenge is the low genetic diversity in modern wheat. Successful breeding requires the identification of donor germplasm in genetically diverse pools highlighting the importance of selection and use of diverse genotypes in a breeding program. In this investigation, we attempted to characterize a set of Mexican wheat landraces for drought and salt stress under controlled conditions at seedling stage to identify the drought and salt-tolerant genotypes. Drought stress at 14% PEG and saline stress at 125 mM NaCl caused significant reduction in all the traits investigated, i.e., germination %, root and shoot length, root and shoot fresh weight and vigor index. Association analyses revealed a total of 71 significantly associated SNPs with different traits. In addition, the cluster analysis of the germplasm for drought and salt stress identified three sub-groups based on the first two principal components which explained 51.5% and 44.3% variation, respectively. The best accessions under drought stress were number 13, 70, 71, 83, 85, 86, 87, 129, 141 and 142 carrying 8–22 positive alleles from a total possible of 24 positive alleles of the associated SNPs. Moreover, accessions 71 and 83 were carrying 22 positive alleles in total. This group also showed a mean increase of 22.54% in all the traits as compared to the population mean. Likewise, the ten best performed accessions under salt stress were 13, 14, 20, 26, 34, 35, 128, 130, 132 and 139 that carried from 17 to 28 from a possible of 35 alleles where accession number 20 carried maximum 28 favorable alleles. The phenotypic performance of these accessions indicated a mean increase of 16.43% from the population mean. 31. Genetic variability for resistance to fungal pathogens in bread wheat.

Abstract

Sustainable global wheat production requires wheat varieties, that are sufficiently resistant to the main wheat diseases. The economically important fungal pathogens worldwide include powdery mildew (PM), yellow rust (YR), leaf rust (LR) and blotch causing pathogens including Septoria nodorum blotch (SNB) and Septoria tritici blotch (STB). Here, we present the evaluation of winter wheat varieties of diverse origin against the prevalent local populations of PM, YR, LR, STB and SNB under natural infection conditions through image-based phenotyping in two consecutive years (2019 and 2020). We found several varieties to be resistant against multiple diseases. Following the association mapping, we obtained a total of 206 marker trait associations for all the parameters scored which were condensed to 79 quantitative trait loci (QTLs) (eight QTLs for PM, 25 QTLs for LR, 11 QTLs for YR, 19 QTLs for SNB and eight QTLs for STB) based on the linkage disequilibrium among the molecular markers. The known genes present at these QTLs are discussed in detail. The varieties resistant to multiple diseases, identified with the QTLs and molecular markers can be considered as elite raw material for future wheat breeding. [ABSTRACT FROM AUTHOR]

Abstract

Global durum wheat consumption (Triticum durum Desf.) is ahead of its production. One reason for this is abiotic stress, e.g., drought. Breeding for resistance to drought is complicated by the lack of fast, reproducible screening techniques and the inability to routinely create defined and repeatable water stress conditions. Here, we report the first analysis of dissection of yield and yield-related traits in durum wheat in Pakistan, seeking to elucidate the genetic components of yield and agronomic traits. Analysis of several traits revealed a total of 221 (160 with logarithm of odds (LOD) > 2 3) quantitative trait loci (QTLs) distributed on all fourteen durum wheat chromosomes, of which 109 (78 with LOD > 2 3) were observed in 2016-17 (S1) and 112 (82 with LOD > 2 3) were observed in 2017-18 (S2). Allelic profiles of yield QTLs on chromosome 2A and 7B indicate that allele A of Xgwm895 and allele B of Xbarc276 can enhance the Yd up to 6.16% in control and 5.27% under drought. Moreover, if combined, a yield gain of up to 11% would be possible.

Abstract

Wheat is a staple food of about 40% of the world population, and continuous improvement is vital to meet the increasing demands of the world population. Climate change, a serious concern of the present time, could strongly affect the wheat crop. To mitigate the climate change effects on wheat, scientists are developing wheat germplasm tolerant to the number of stresses and for this purpose different strategies have been adopted. In this chapter, the effect of climate change on wheat and strategies to develop a better wheat plant for climate change using advance breeding and molecular techniques have been discussed. Conventional breeding including hybridization, mutation breeding and shuttle breeding are some classical approaches which have led to the development of some high yielding wheat varieties but it’s a time taking task, the advancement in science has opened the new window for making a better crop for changing climate. Recent achievements in genetic engineering are expected to augment conventional breeding to further increase production. Advances in genome sequencing and molecular breeding have increased the rate of gene discovery. The use of advance genomic technique is a key to overcome the food security issue related to climate change.
