Abstract

Chronic pain has become a global health problem contributing to years lived with disability and reduced quality of life. Advances in the clinical management of chronic pain have been limited due to incomplete understanding of the multiple risk factors and molecular mechanisms that contribute to the development of chronic pain. The Acute to Chronic Pain Signatures (A2CPS) Program aims to characterize the predictive nature of biomarkers (brain imaging, high-throughput molecular screening techniques, or “omics,” quantitative sensory testing, patient-reported outcome assessments and functional assessments) to identify individuals who will develop chronic pain following surgical intervention. The A2CPS is a multisite observational study investigating biomarkers and collective biosignatures (a combination of several individual biomarkers) that predict susceptibility or resilience to the development of chronic pain following knee arthroplasty and thoracic surgery. This manuscript provides an overview of data collection methods and procedures designed to standardize data collection across multiple clinical sites and institutions. Pain-related biomarkers are evaluated before surgery and up to 3 months after surgery for use as predictors of patient reported outcomes 6 months after surgery. The dataset from this prospective observational study will be available for researchers internal and external to the A2CPS Consortium to advance understanding of the transition from acute to chronic postsurgical pain.

2. Concordance of gene expression and functional correlation patterns across the NCI-60 cell lines and the Cancer Genome Atlas glioblastoma samples.

Abstract

The NCI-60 is a panel of 60 diverse human cancer cell lines used by the U.S. National Cancer Institute to screen compounds for anticancer activity. We recently clustered genes based on correlation of expression profiles across the NCI-60. Many of the resulting clusters were characterized by cancer-associated biological functions. The set of curated glioblastoma (GBM) gene expression data from the Cancer Genome Atlas (TCGA) initiative has recently become available. Thus, we are now able to determine which of the processes are robustly shared by both the immortalized cell lines and clinical cancers.Our central observation is that some sets of highly correlated genes in the NCI-60 expression data are also highly correlated in the GBM expression data. Furthermore, a "double fishing" strategy identified many sets of genes that show Pearson correlation ≥0.60 in both the NCI-60 and the GBM data sets relative to a given "bait" gene. The number of such gene sets far exceeds the number expected by chance.Many of the gene-gene correlations found in the NCI-60 do not reflect just the conditions of cell lines in culture; rather, they reflect processes and gene networks that also function in vivo. A number of gene network correlations co-occur in the NCI-60 and GBM data sets, but there are others that occur only in NCI-60 or only in GBM. In sum, this analysis provides an additional perspective on both the utility and the limitations of the NCI-60 in furthering our understanding of cancers in vivo.

Abstract

International audience; Non-invasive Brain-Computer Interfaces (BCIs) based on motor imagery (MI) tasks represent a valuable tool both from a societal and a clinical perspective. Nevertheless, performances vary inconsistently across subjects and the mechanisms underlying a successful skill acquisition is poorly understood. In this longitudinal study performed with the electroencephalography (EEG), we show that BCI training can be characterized by patterns that rely on the neurophysiology. We observed that the desynchronization effect increased significantly over the sessions within the alpha and beta sub-bands for subjects who showed a significant improvement of their BCI scores. Notably, we observed that they also presented a decrease of the functional connectivity in regions beyond those targeted during the BCI experiments, whereas the subjects who did not improve their performances did not show any significant change over sessions. Taken together, these results give additional insights about the skill acquisition process during MI-based BCI trainings.

Abstract

The United States faces a crisis due to the high prevalence of chronic pain and associated opioid use disorder and overdose deaths. While the majority of acute pain resolves within weeks, 20-50% of people with acute pain persists well beyond the initial insult. The mechanisms driving the transition from acute to chronic pain states are poorly understood. Through a National Institutes of Health (NIH)-funded initiative, the A2CPS Program was formed to identify putative biomarkers (individual or biosignature combinations) that predict susceptibility or resilience for the transition from acute to chronic pain after surgery (total knee replacement and thoracotomy). The A2CPS consortium includes two multisite clinical centers (MCCs), one Clinical Coordinating Center (CCC), one Data Integrations and Research Center (DIRC), and 3 OMICS centers along with representation from the NIH Pain Consortium, Common Fund, and National Institute of Drug Abuse. During an initial planning year, the A2CPS developed study aims, biomarker selection, and a study protocol. Candidate biomarkers were selected across multiple domains (clinical, biospecimen, psychosocial, and brain structure/function). Data will be collected from two MCCs (n=3600 individuals) before, during and after surgery to determine factors that predict the transition from acute to chronic pain 6 months later. Subjects will be comprehensively phenotyped across measures of pain, behavioral and psychological, quantitative sensory testing, brain imaging, proteomics, genomics, metabolomics, and lipidomics. Determining biomarkers prior to and in the acute phase after surgery could provide the basis for interventions to prevent the onset of chronic pain and contribute to our understanding of the dynamic processes underlying the transition from acute to chronic pain. Furthermore, if any of the predictive biomarkers play a mechanistic role in development of chronic pain, then the molecules, pathways, constructs, and/or brain circuits identified could serve as new potential therapeutic targets for reversing chronic pain or increasing patients’ resilience. Abstract

SummaryWe describe the landscape of somatic genomic alterations based on multidimensional and comprehensive characterization of more than 500 glioblastoma tumors (GBMs). We identify several novel mutated genes as well as complex rearrangements of signature receptors, including EGFR and PDGFRA. TERT promoter mutations are shown to correlate with elevated mRNA expression, supporting a role in telomerase reactivation. Correlative analyses confirm that the survival advantage of the proneural subtype is conferred by the G-CIMP phenotype, and MGMT DNA methylation may be a predictive biomarker for treatment response only in classical subtype GBM. Integrative analysis of genomic and proteomic profiles challenges the notion of therapeutic inhibition of a pathway as an alternative to inhibition of the target itself. These data will facilitate the discovery of therapeutic and diagnostic target candidates, the validation of research and clinical observations and the generation of unanticipated hypotheses that can advance our molecular understanding of this lethal cancer.

Abstract

Summary Recent genomic analyses of pathologically defined tumor types identify "within-a-tissue" disease subtypes. However, the extent to which genomic signatures are shared across tissues is still unclear. We performed an integrative analysis using five genome-wide platforms and one proteomic platform on 3,527 specimens from 12 cancer types, revealing a unified classification into 11 major subtypes. Five subtypes were nearly identical to their tissue-of-origin counterparts, but several distinct cancer types were found to converge into common subtypes. Lung squamous, head and neck, and a subset of bladder cancers coalesced into one subtype typified by TP53 alterations, TP63 amplifications, and high expression of immune and proliferation pathway genes. Of note, bladder cancers split into three pan-cancer subtypes. The multiplatform classification, while correlated with tissue-of-origin, provides independent information for predicting clinical outcomes. All data sets are available for data-mining from a unified resource to support further biological discoveries and insights into novel therapeutic strategies.

Abstract

How Texas wild rice, Zizania texana, became isolated in the San Marcos River of Central Texas, hundreds of kilometres from other wild rice populations is not known. Zizania seeds are intolerant of short-term desiccation. Seeds desiccated at 14% relative humidity (RH) and 75% RH do not survive after only 5-6 d and 2-3 wk of drying. Water loss is rapid and reaches a maximum at the time of seed death due to drying. And although all Zizania seeds germinate well following a long, cold dormancy period, Z. texana seeds readily germinate in the isothermic water (22°C) of the San Marcos River and Springs without an obligate, cold dormant period. Within 30-60 d of collection, Z. texana seeds germinate in substantial numbers, unlike seeds of Z. palustris, which require a long, cold dormant period. The Texas population of Z. texana may represent a relict population of a once more widely dispersed wild rice population, since the San Marcos springs probably have never gone dry.

Abstract

BACKGROUND—Many mutations that contribute to the pathogenesis of acute myeloid leukemia (AML) are undefined. The relationships between patterns of mutations and epigenetic phenotypes are not yet clear. METHODS—We analyzed the genomes of 200 clinically annotated adult cases of de novo AML, using either whole-genome sequencing (50 cases) or whole-exome sequencing (150 cases), along with RNA and microRNA sequencing and DNA-methylation analysis. RESULTS—AML genomes have fewer mutations than most other adult cancers, with an average of only 13 mutations found in genes. Of these, an average of 5 are in genes that are recurrently mutated in AML. A total of 23 genes were significantly mutated, and another 237 were mutated in two or more samples. Nearly all samples had at least 1 nonsynonymous mutation in one of nine categories of genes that are almost certainly relevant for pathogenesis, including transcriptionfactor fusions (18% of cases), the gene encoding nucleophosmin (NPM1) (27%), tumorsuppressor genes (16%), DNA-methylation–related genes (44%), signaling genes (59%), chromatin-modifying genes (30%), myeloid transcription-factor genes (22%), cohesin-complex genes (13%), and spliceosome-complex genes (14%). Patterns of cooperation and mutual exclusivity suggested strong biologic relationships among several of the genes and categories. CONCLUSIONS—We identified at least one potential driver mutation in nearly all AML samples and found that a complex interplay of genetic events contributes to AML pathogenesis in individual patients. The databases from this study are widely available to serve as a foundation for further investigations of AML pathogenesis, classification, and risk stratification. Abstract

Motivation: Affymetrix microarrays are widely used to measure global expression of mRNA transcripts. That technology is based on the concept of a probe set. Individual probes within a probe set were originally designated by Affymetrix to hybridize with the same unique mRNA transcript. Because of increasing accuracy in knowledge of genomic sequences, however, a substantial number of the manufacturers original probe groupings and mappings are now known to be inaccurate and must be corrected. Otherwise, analysis and interpretation of an Affymetrix microarray experiment will be in error. Results: AffyProbeMiner is a computationally efficient platform-independent tool that uses all RefSeq mature RNA protein coding transcripts and validated complete coding sequences in GenBank to (1) regroup the individual probes into consistent probe sets and (2) remap the probe sets to the correct sets of mRNA transcripts. The individual probes are grouped into probe sets that are ‘transcript-consistent’ in that they hybridize to the same mRNA transcript (or transcripts) and, therefore, measure the same entity (or entities). About 65.6 % of the probe sets on the HG-U133A chip were affected by the remapping. Pre-computed regrouped and remapped probe sets for many Affymetrix microarrays are made freely available at the AffyProbeMiner web site. Alternatively, we provide a web service that enables the user to perform the remapping for any type of short-oligo commercial or custom array that has an Affymetrix-format Chip Definition File (CDF). Important features that differentiate AffyProbeMiner from other approaches are flexibility in the handling of splice variants, computational efficiency, extensibility, customizability and user-friendliness of the interface.
