Nitric oxide (NO) and nitrogen dioxide (NO2) are important trace gases in the upper troposphere and lower stratosphere (UTLS). In the upper troposphere, NO is primarily formed by lightning and can react with other radicals to form a suite of reactive nitrogen (NOy) species and produce ozone. In the lower stratosphere, NOx can be responsible for catalytic ozone destruction and can form halogen reservoirs such as ClNO2 and ClONO2. Accurate measurements of NOx species are therefore important for understanding and diagnosing UTLS chemical regimes. Further, understanding NO2 concentrations in the stratosphere and upper troposphere is critical for accurate satellite retrievals of tropospheric NO2. In-situ measurements of NOx species above 12-15 km are infrequent and challenging. Where there are measurements of NOx species up to about 12 km, NO mixing ratios tend to be reasonably well-reproduced using global models. However, NO2 measurements frequently agree well with models and photostationary state calculations up to about 8 km, but at higher altitudes routinely are significantly higher than expected relative to the measured NO. Proposed sources of this discrepancy include measurement artifacts affecting the in-situ measurements, inaccuracies in rate constants at low temperatures, and missing chemistry. The net result is significant uncertainty in the NO2 concentrations in the UTLS.Here we present results from the recent high-altitude aircraft campaign Asian Summer Monsoon Chemistry and CLimate Impact Project (ACCLIP) over southeast Asia in summer 2022. We show measurements from the recently-developed NOAA NO laser-induced fluorescence instrument up to altitudes of almost 20 km. This instrument makes direct NO measurements with precision and accuracy sufficient for measurements below one ppt with one second of integration, making it ideal for aircraft campaigns. In order to measure NO2 with this instrument, we have developed a photolysis inlet which converts NO2 to NO using an LED centered at 395 nm. What is novel about this NO2 conversion is that it is done in an unpressurized pylon of the aircraft and thus the sample remains at the UTLS ambient temperatures until after photolysis. This thus significantly reduces the potential interferences from NOy species that can thermally decompose to NO2 at room temperature, eliminating a potential source of major artifact. Our data show good agreement with photostationary state calculations performed for these flights.

Sulfur dioxide (SO2) plays a pivotal role in the chemistry of the troposphere, ultimately affecting the Earth’s radiation balance and climate. Within the atmosphere, SO2 is oxidised by gas- and aqueous-phase chemistry to sulfate and is therefore a major precursor to atmospheric aerosols, particularly in the remote marine atmosphere. Both the direct radiative forcing from aerosols and the indirect forcing from aerosol-cloud interactions are poorly understood and produce large uncertainties in climate models. Therefore, it is of interest to precisely quantify the concentration of atmospheric SO2 if we are to predict the effects of changing emission rates on both climate and air quality.Anthropogenic SO2 emissions have fallen dramatically in recent decades, resulting in significant reductions in atmospheric concentrations. Current commercial SO2 detection techniques, for example pulsed fluorescence, are no longer sensitive enough to detect trace levels of SO2 such as those found in remote marine environments. We report the development of a laser-induced fluorescence instrument for in situ SO2 measurements using a custom-built, tunable fiber-amplified laser system. Based on the system initially developed by Rollins et al. (2016), the University of York LIF-SO2 system has a detection limit of 50 ppt for 30 seconds and its relatively small size, weight and power requirements makes this instrument suitable for a variety of field campaigns.Here we present aircraft measurements of SO2 made by the York LIF-SO2 instrument on board the UK FAAM research aircraft in both the remote and polluted marine boundary layer. These are then compared to simultaneous SO2 measurements made by the University of Manchester I- chemical ionisation mass spectrometer (I- CIMS) instrument and the FAAM pulsed fluorescence commercial SO2 detector.

Optical coherence tomography (OCT) has been used to investigate heart development because of its capability to image both structure and function of beating embryonic hearts. Cardiac structure segmentation is a prerequisite for quantification of embryonic heart motion and function using OCT. Since manual segmentation is time-consuming and labor-intensive, an automatic method is needed to facilitate high-throughput studies. The purpose of this study is to develop an image processing pipeline to facilitate the segmentation of beating embryonic heart structures from a 4-D OCT dataset. Sequential OCT images were obtained at multiple planes of a beating quail embryonic heart and reassembled to a 4-D dataset using image-based retrospective gating. Multiple image volumes at different time points were selected as key-volumes and their cardiac structures including myocardium, cardiac jelly, and lumen were manually labeled. Registration-based data augmentation was used to synthesize additional labeled image volumes by learning transformations between key-volumes and other unlabeled volumes. The synthesized labeled images were then used to train a fully convolutional network (U-Net) for heart structure segmentation. The proposed deep learning-based pipeline achieved high segmentation accuracy with only two labeled image volumes and reduced the time cost of segmenting one 4-D OCT dataset from a week to two hours. Using this method, one could carry out cohort studies that quantify complex cardiac motion and function in developing hearts.

The latest operational National Air Quality Forecast Capability (NAQFC) has been advanced to use the Community Multiscale Air Quality (CMAQ) model (version 5.3.1) with the CB6r3 (Carbon Bond 6 revision 3) AERO7 (version 7 of the aerosol module) chemical mechanism and is driven by the Finite-Volume Cubed-Sphere (FV3) Global Forecast System, version 16 (GFSv16). This update has been accomplished via the development of the meteorological preprocessor, NOAA-EPA Atmosphere–Chemistry Coupler (NACC), adapted from the existing Meteorology–Chemistry Interface Processor (MCIP). Differing from the typically used Weather Research and Forecasting (WRF) CMAQ system in the air quality research community, the interpolation-based NACC can use various meteorological outputs to drive the CMAQ model (e.g., FV3-GFSv16), even though they are on different grids. In this study, we compare and evaluate GFSv16-CMAQ and WRFv4.0.3-CMAQ using observations over the contiguous United States (CONUS) in summer 2019 that have been verified with surface meteorological and AIRNow observations. During this period, the Fire Influence on Regional to Global Environments and Air Quality (FIREX-AQ) field campaign was performed, and we compare the two models with airborne measurements from the NASA DC-8 aircraft. The GFS-CMAQ and WRF-CMAQ systems show similar performance overall with some differences for certain events, species and regions. The GFSv16 meteorology tends to have a stronger diurnal variability in the planetary boundary layer height (higher during daytime and lower at night) than WRF over the US Pacific coast, and it also predicted lower nighttime 10 m winds. In summer 2019, the GFS-CMAQ system showed better surface ozone (O3) than WRF-CMAQ at night over the CONUS domain; however, the models' fine particulate matter (PM2.5) predictions showed mixed verification results: GFS-CMAQ yielded better mean biases but poorer correlations over the Pacific coast. These results indicate that using global GFSv16 meteorology with NACC to directly drive CMAQ via interpolation is feasible and yields reasonable results compared to the commonly used WRF approach.

Fusarium oxysporum f. sp. vasinfectum, the causal agent of Fusarium wilt on okra, was recovered in August 2020 on a commercial farm in South Carolina from cultivar Clemson Spineless, an heirloom cultivar still widely grown throughout the southeastern United States. An isolate recovered from discolored vascular tissue in the stem of a diseased plant was identified as F. oxysporum f. sp. vasinfectum based on sequences of the translation elongation factor 1-alpha and beta-tubulin genes. Two inoculation techniques were compared, injecting microconidia into stems and drenching microconidia around the base of plants. Drenching was a significantly more effective inoculation technique than stem injection ( P < 0.05), with 77% and 40% of inoculated plants showing vascular discoloration and 73% and 45% of inoculated plants yielding colonies of F. oxysporum when pieces of vascular tissue were cultured on Komada's medium, respectively. This study provides the first confirmation of the presence of F. oxysporum f. sp. vasinfectum on okra in South Carolina.

The oxidation of carbonyl sulfide (OCS) is the primary, continuous source of stratospheric sulfate aerosol particles, which can scatter shortwave radiation and catalyze heterogeneous reactions in the stratosphere. While it has been estimated that the oxidation of dimethyl sulfide (DMS), emitted from the surface ocean, accounts for 8-20% of the global OCS source, there is no existing DMS oxidation mechanism relevant to the marine atmosphere that is consistent with an OCS source of this magnitude. We describe new laboratory measurements and theoretical analyses of DMS oxidation that provide a mechanistic description for OCS production from hydroperoxymethyl thioformate (HPMTF), an ubiquitous, soluble DMS oxidation product.The mechanism for OCS formation from DMS + OH is found to proceed through several intermediate stages, including secondary OH-initiated oxidation of hydroperoxymethyl thioformate (HOOCH2SCH=O), thioperformic anhydride (O=CHSCH=O), and thioperformic acid (HOOCH=S and HOSCH=O). Several of these reactions are affected by chemical activation, leading to prompt product formation. A theoretical kinetic analysis of these reactions and of conditions representative of the marine boundary layer shows several potential OCS formation channels, which combined lead to a high yield of OCS under OH-initiated oxidation of DMS.We incorporate this chemical mechanism into a global chemical transport model, showing that OCS production from DMS is a factor of 3 smaller than current estimates and displays a maximum in the tropics consistent with field observations. A critical factor in the conversion of DMS to OCS is the heterogeneous loss of the soluble intermediates, making the OCS yield sensitive to multiphase cloud chemistry and reducing the total OCS formation.

Atrial fibrillation (AF) is a rapid irregular electrical activity in the upper chamber and the most common sustained cardiac arrhythmia. Many patients require radiofrequency ablation (RFA) therapy to restore sinus rhythm. Pulmonary vein isolation requires distinguishing normal atrial wall from the pulmonary vein tissue, and atrial substrate ablation requires differentiating scar tissue, fibrosis, and adipose tissue. However, current anatomical mapping methods for strategically locating ablation sites by identifying structural substrates in real-time are limited. An intraoperative tool that accurately provides detailed structural information and classifies endocardial substrates could help improve RF guidance during RF ablation therapy. In this work, we propose a 7F NIRS integrated ablation catheter and demonstrate endocardial mapping on ex vivo swine (n = 12) and human (n = 5) left atrium (LA). First, pulmonary vein (PV) sleeve, fibrosis and ablation lesions were identified with NIRS-derived contrast indices. Bromine activation (the production of Br in an elevated oxidation state) represents a mechanism for ozone destruction and mercury removal in the global troposphere, and has been a common feature of both polar boundary layers, often accompanied by nearly complete ozone destruction. The chemistry and budget of active bromine compounds (e.g. Br2, BrCl, HOBr) reflects the cycling of Br and ultimately its impact on the environment. Cyanogen bromide (BrCN) has recently been measured by iodide ion high resolution time-of-flight mass spectrometry (I- CIMS) during the NASA Atmospheric Tomography mission, and could be a previously unquantified participant in active Br chemistry. BrCN mixing ratios ranged from below detection limit (1.5pptv) up to as high as 48 pptv (10sec avg) and enhancements were almost exclusively confined to the polar boundary layers (PBL). Likely BrCN formation pathways involve the reactions of active Br (Br2, HOBr) with reduced nitrogen compounds. Gas phase loss processes due to reaction with radical species are likely quite slow and photolysis is known to be relatively slow. These features, and the lack of BrCN enhancements above the PBL, imply that surface reactions must be the major loss processes. Known liquid phase reactions of BrCN result in the conversion of the Br to bromide (Br-) or formation of C-Br bonded organic species, hence a loss of atmospheric active Br from that chemical cycle. Thus, accounting for the chemistry of BrCN will be an important aspect of understanding polar Br cycling.

The details of aerosol processes and size distributions in the stratosphere are important for both heterogeneous chemistry and aerosol-radiation interactions. Using in-situ, global-scale measurements of the size distribution of particles with diameters > 3 nm from the NASA Atmospheric Tomography Mission (ATom), we identify a mode of ultrafine aerosol in the lowermost stratosphere (LMS) at mid and high latitudes. This mode is substantial only in the northern hemisphere (NH), and was observed in all four seasons. We also observe elevated SO2, an important precursor for new particle formation (NPF) and growth, in the NH LMS. We use box modelling and thermodynamic calculations to show that NPF can occur in the LMS conditions observed on ATom. Aircraft emissions are shown as likely sources of this SO2, as well as a potential source of ultrafine particles directly emitted by, or formed in the plume of the engines. These ultra-fine particles have the potential to grow to larger sizes, and to coagulate with larger aerosol, affecting heterogeneous chemistry and aerosol-radiation interactions. Understanding all sources and characteristics of stratospheric aerosol is important in the context of anthropogenic climate change as well as proposals for climate intervention via stratospheric sulphur injection. This analysis not only adds to the, currently sparse, observations of the global impact of aviation, but also introduces another aspect of climate influence, namely a size distribution shift of the background aerosol distribution in the LMS.

Understanding the vertical distribution of aerosol helps to reduce the uncertainty in the aerosol lifecycle and therefore in the estimation of the direct and indirect aerosol forcing. To improve our understanding, we use measurements from four deployments of the Atmospheric Tomography (ATom) field campaign (ATom1-4) which systematically sampled data over the Pacific and Atlantic Oceans with near pole-to-pole coverage. We evaluate the UK Earth system model (UKESM1) against ATom observations in terms of joint biases in the vertical profile of three variables related to new particle formation: total particle number concentration (NTotal), sulphur dioxide (SO2) mixing ratio and the condensation sink. The NTotal, SO2 and condensation sink are interdependent quantities and have a controlling influence on the vertical profile of each other. Improving only one of these quantities in comparison with observations can lead to a misleading impression that overall model performance has improved. Analysing NTotal, SO2 and condensation sink simultaneously helps reduce the probability of getting the right answer for the wrong reasons. The model's condensation sink is within a factor of 2 of observations, but the NTotal and SO2 shows larger biases mainly in the tropics and high latitudes. Algorithmic improvements to the model and perturbations to key atmospheric processes help reduce tropospheric model biases consistently. We performed a series of model sensitivity tests to identify atmospheric processes that have the strongest influence on overall model performance (NTotal, SO2 and condensation sink simultaneously). In the boundary layer (which we define in this study as below 1 km altitude) and lower troposphere (1–4 km) inclusion of a boundary layer nucleation scheme (Metzger et al., 2010), which is switched off in the default version of UKESM, is critical to obtaining better agreement with observations. However, in the mid (4–8 km) and upper troposphere (> 8 km), sub-3 nm particle growth, pH of cloud droplets, DMS emissions, upper tropospheric nucleation rate, SO2 gas scavenging rate and cloud erosion rate are found to play a more dominant role. Analysing the data with altitude, we find that perturbations to boundary layer nucleation, sub 3 nm growth, cloud droplet pH and DMS emissions reduces the boundary layer and upper tropospheric model bias. We performed a combined simulation with all 4 perturbations included and found that the model's NTotal, SO2 and condensation sink biases were reduced in most cases (up to a 50 % reduction) in both the boundary layer and upper troposphere simultaneously. These perturbations are well-motivated in that they improve the physical basis of the model and are suitable for implementation in future versions of UKESM.

This study presents airborne in-situ and satellite remote sensing climatologies of cirrus clouds and humidity. The climatologies serve as a guide to the properties of cirrus clouds, with the new in-situ data base providing detailed insights into boreal mid-latitudes and the tropics, while the satellite-borne data set offers a global overview. To this end, an extensive, quality checked data archive, the Cirrus Guide II in-situ data base, is created from airborne in-situ measurements during 150 flights in 24 campaigns. The archive contains meteorological parameters, IWC, Nice, Rice, RHice and H2O for each of the flights (IWC: ice water content, Nice: number concentration of ice crystals, Rice: ice crystal mean mass radius, RHice: relative humidity with respect to ice, H2O: water vapor mixing ratio). Depending on the specific parameter, the data base has extended by about a factor of 5–10 compared to the previous studies of Schiller et al. (2008), JGR, and Krämer et al. (2009), ACP. One result of our investigations is, that across all latitudes, the thicker liquid origin cirrus predominate at lower altitudes, while at higher altitudes the thinner in-situ cirrus prevail. Further, exemplary investigations of the radiative characteristics of in-situ and liquid origin cirrus show that the in-situ origin cirrus only slightly warm the atmosphere, while liquid origin cirrus have a strong cooling effect. An important step in completing the Cirrus Guide II is the provision of the global cirrus Nice climatology, derived by means of the retrieval algorithm DARDAR-Nice from ten years of cirrus remote sensing observations from satellite. The in-situ data base has been used to evaluate and adjust the satellite observations. We found that the global median Nice from satellite observations is almost two times higher than the in-situ median and increases slightly with decreasing temperature. Nice medians of the most frequentl occuring cirrus sorted by geographical regions are highest in the tropics, followed by austral/boreal mid-latitudes, Antarctica and the Arctic. Since the satellite climatologies enclose the entire spatial and temporal Nice occurrence, we could deduce that half of the cirrus are located in the lowest, warmest cirrus layer and contain a significant amount of liquid origin cirrus. A specific highlight of the study is the in-situ observations of tropical tropopause layer (TTL) cirrus and humidity in the Asian monsoon anticyclone and the comparison to the surrounding tropics. In the convectively very active Asian monsoon, peak values of Nice and IWC of 30 ppmv and 1000 ppmv are detected around the cold point tropopause (CPT). Above the CPT, ice particles that are convectively injected can locally add a significant amount of water available for exchange with the stratosphere. We found IWCs of up to 8 ppmv in the Asian monsoon in comparison to only 2 ppmv in the surrounding tropics. Also, the highest RHice inside of the clouds as well as in clear sky (120–150 %) are observed around and above the CPT. We attribute this to the high amount of H2O (3–5 ppmv) in comparison to 1.5–3 ppmv in other tropical regions. The supersaturations above the CPT suggest that the water exchange with the stratosphere is 10–20 % higher than expected in regions of weak convective activity and up to about 50 % in the Asian monsoon.

Water vapour convectively injected into the mid-latitude lowermost stratosphere could affect stratospheric ozone. The associated potential ozone loss process requires low temperatures together with elevated water vapour mixing ratios. Since this ozone loss is initiated by heterogeneous chlorine activation on liquid aerosols, an increase in sulfate aerosol surface area due to a volcanic eruption or geoengineering could increase the likelihood of its occurrence. However, the chemical mechanism of this ozone loss process has not yet been analysed in sufficient detail and its sensitivity to various conditions is not yet clear. Under conditions of climate change associated with an increase in greenhouse gases, both a stratospheric cooling and an increase in water vapour convectively injected into the stratosphere are expected. Understanding the influence of low temperatures, elevated water vapour and enhanced sulfate particles on this ozone loss mechanism is a key step in estimating the impact of climate change and potential sulfate geoengineering on mid-latitude ozone. Here, we analyse the ozone loss mechanism and its sensitivity to various stratospheric conditions in detail. By conducting a box-model study with the Chemical Lagrangian Model of the Stratosphere (CLaMS), chemistry was simulated along a 7 d backward trajectory. This trajectory was calculated neglecting mixing of neighbouring air masses. Chemical simulations were initialized using measurements taken during the Studies of Emissions and Atmospheric Composition, Clouds and Climate Coupling by Regional Surveys (SEAC4RS) aircraft campaign (2013, Texas), which encountered an elevated water vapour mixing ratio of 10.6 ppmv at a pressure level around 100 hPa. We present a detailed analysis of the ozone loss mechanism, including the chlorine activation, chlorine-catalysed ozone loss cycles, maintenance of activated chlorine and the role of active nitrogen oxide radicals (NOx). Focussing on a realistic trajectory in a temperature range from 197 to 202 K, a threshold in water vapour of 10.6 ppmv has to be exceeded and maintained for stratospheric ozone loss to occur. We investigated the sensitivity of the water vapour threshold to temperature, sulfate content, inorganic chlorine (Cly), inorganic nitrogen (NOy) and inorganic bromine (Bry). The water vapour threshold is mainly determined by the temperature and sulfate content. However, the amount of ozone loss depends on Cly, Bry and the duration of the time period over which chlorine activation can be maintained. NOy affects both the potential of ozone formation and the balance between reactions yielding chlorine activation and deactivation, which determines the water vapour threshold. Our results show that in order to deplete ozone, a chlorine activation time of 24 to 36 h for conditions of the water vapour threshold with low temperatures must be maintained. A maximum ozone loss of 9 % was found for a 20 ppmv water vapour mixing ratio using North American Monsoon (NAM) tropopause standard conditions with a chemical box-model simulation along a realistic trajectory. For the same trajectory, using observed conditions (of 10.6 ppmv H2O), the occurrence of simulated ozone loss was dependent on the sulfate amount assumed. Detailed analysis of current and future possibilities is needed to assess whether enhanced water vapour conditions in the summertime mid-latitude lower stratosphere lead to significant ozone loss.

An estimated 17.5 million people died from a cardiovascular disease in 2012, representing 31% of all global deaths. Most acute coronary events result from rupture of the protective fibrous cap overlying an atherosclerotic plaque. The task of early identification of plaque types that can potentially rupture is, therefore, of great importance. The state-ofthe-art approach to imaging blood vessels is intravascular optical coherence tomography (IVOCT). However, currently, this is an offline approach where the images are first collected and then manually analyzed a frame at a time to identify regions at risk of thrombosis. This process is extremely laborious, time consuming and prone to human error. We are building a system that, when complete, will provide interactive 3D visualization of a blood vessel as an IVOCT is in progress. The visualization will highlight different plaque types and enable quick identification of regions at risk for thrombosis. In this paper, we describe our approach, focusing on machine learning methods that are a key enabling technology. Our empirical results using real OCT data show that our approach can identify different plaque types efficiently with high accuracy across multiple patients.

The purpose of this document is to make the output of the International Working Group for Intravascular Optical Coherence Tomography (IWG-IVOCT) Standardization and Validation available to medical and scientific communities, through a peer-reviewed publication, in the interest of improving the diagnosis and treatment of patients with atherosclerosis, including coronary artery disease.Intravascular optical coherence tomography (IVOCT) is a catheter-based modality that acquires images at a resolution of ~10 μm, enabling visualization of blood vessel wall microstructure in vivo at an unprecedented level of detail. IVOCT devices are now commercially available worldwide, there is an active user base, and the interest in using this technology is growing. Incorporation of IVOCT in research and daily clinical practice can be facilitated by the development of uniform terminology and consensus-based standards on use of the technology, interpretation of the images, and reporting of IVOCT results.The IWG-IVOCT, comprising more than 260 academic and industry members from Asia, Europe, and the United States, formed in 2008 and convened on the topic of IVOCT standardization through a series of 9 national and international meetings.Knowledge and recommendations from this group on key areas within the IVOCT field were assembled to generate this consensus document, authored by the Writing Committee, composed of academicians who have participated in meetings and/or writing of the text.This document may be broadly used as a standard reference regarding the current state of the IVOCT imaging modality, intended for researchers and clinicians who use IVOCT and analyze IVOCT data.

Longleaf pinestraw is high-quality landscape mulch that is in large demand in many urban and suburban areas of the Southeastern United States. In many cases, the annual income from pinestraw production is just as important to forestland owners as the value of the standing timber.

Turkey production involves two phases of production. The first phase occurs on brooder farms where young turkeys are placed at a few days of age and are kept until they are about 35 days old. The young turkeys are transported to a grow-out farm where they are raised to market weight. Litter is removed from brooder barns after each flock, and contains a large amount of wood shavings relative to manure. Therefore, it was believed that litter from turkey brooder barns would compost well without addition of a carbon source. A composting trial was conducted on a turkey brooder farm in South Carolina. Litter was removed from the barns and was moved to a composting shed located on the farm. Data were collected to determine the content of plant nutrient, carbon, TS, VS, FS, and C:N in the litter before and after composting. Windrow temperatures were monitored to determine if the required temperature conditions were obtained for pathogen treatment. Turkey brooder litter composted well as indicated by an average windrow temperature of 59°C for 59 days. The final product was very stable as indicated by a low CO2 evolution rate (0.2 mg CO2-C/g organic matter/day). The C:N of the brooder litter was 22 and the C:N of the compost product was 23. It was determined that N losses during composting (53%) caused the C:N to remain constant. Therefore, reduction in C:N was not found to be a good indicator of compost stability in this field study.

19F and 1H nuclear magnetic resonance imaging and spectroscopy have been used to monitor the uptake of trifluoroacetic acid in stems and leaves of Lycopersicon esculentum. The movement and location of a xenobiotic have been demonstrated in vivo by a noninvasive technique.
