This research work consists of the ultrasonically synthesized Cu0.4Sn0.6Se nanoparticles and comprehensive photoresponse investigation of these nanoparticles-based thin film. The chemical composition, lateral morphology, phase structure and band-gap measurements were established by means of EDAX-Elemental Mapping, TEM-SAED, powder XRD and UV-DRS-PL measurements, respectively. The average size of the nanoparticles is determined by particle size analysis. Cu0.4Sn0.6Se ternary alloy nanoparticles-based photodetector is designed. The photoconducting behaviour is investigated under periodic 532 nm lase illumination of power intensity 10 mW/cm2. The device unveiled good photo-responsivity, specific detectivity and fast response. Rise time of 1.3 s and decay time of 2.0 s were reported with excellent photo-responsivity of 13.55 mA/W, detectivity of 1.98 × 1010 Jones and EQE of 2.50% for 1.5 V. The results demonstrated that Cu0.4Sn0.6Se nanoparticles possessed excellent optoelectronic properties and have potential applications for future optoelectronic devices.

Photodetectors which can operate at low temperature with multiple configurations are building blocks for the future technology in the field of Photonics. In this work, we have investigated the low temperature anisotropic photoresponse of Re0.2Sn0.8Se2 ternary alloy grown by direct vapor transport (DVT) technique. The time-dependent photoresponse of the Re0.2Sn0.8Se2 ternary alloy is recorded at different temperatures ranging from 300 to 60 K. At 300 K, Re0.2Sn0.8Se2 ternary alloy shows excellent photoresponse in both parallel and perpendicular configurations. We have observed that the Re0.2Sn0.8Se2 ternary alloy retains its outstanding photoresponse ability even at a low temperature of 60 K, in both the parallel and perpendicular configurations. Moreover, the critical parameters related to photodetection properties such as photoresponsivity (Rλ), spectral detectivity (D*), and rise time are evaluated. Our work demonstrates the potential of Re-doped SnSe2 ternary alloys for optoelectronic devices function at low temperatures.

The present work shows zirconium trisulphide (ZrS3) single crystals-based photodetector functionality synthesized through the Direct Vapor Transport (DVT) technique. The elemental-chemical, surface morphology, structural phase, crystallinity and vibrational modes of the crystals were analyzed using Energy Dispersive Analysis of X-rays (EDAX), Scanning Electron Microscopy (SEM), X-ray Diffraction (XRD), Transmission Electron Microscopy (TEM) and Raman Spectroscopy respectively. These characterizations revealed the pure and layered crystals grown having a monoclinic phase with good crystallinity. Time-dependent photo-response of the detector fabricated from ZrS3 single crystals possessing smooth surface was recorded under the illumination of white light for different incident illumination levels (20 mW/cm2 to 120 mW/cm2) at room temperature. Further, a low-temperature photo-response upto 100 K for the incident light intensity of 120 mW/cm2 was carried out to validate the stability and durability of the detector. Typical detector parameters like responsivity, detectivity, sensitivity and response times were calculated and their variations are studied thoroughly concerning incident intensity and low-temperature. Furthermore, owing to the layered structure of the material, the photo-response of the device was recorded in both parallel (⊥to c-axis) and perpendicular (║to c-axis) direction of the crystallographic b-axis and device parameters were calculated at the room as well as low temperatures. The device exhibited strong anisotropy that originated from the layered structure of the grown crystals and involved an anisotropic charge conduction mechanism at the room as well as low temperatures.

Due to the anthropogenic activities several pristine ecosystems have being altered. Different bioremediation studies have emphasized the synergistic role of diverse microbial (bacterial) community in metabolism of xenobiotic compounds. Thus, for better understanding of native bacterial community, catabolic and phylogenetic diversity of polluted soils of Sachin Industrial Estate, Sachin, Gujarat, India was studied using high throughput sequencing technology. In this study we have annotated genes such as mono- and dioxygeanse, dehydrogenase, metal reductases, etc. reported for degradation of substituted and non-substituted aromatic, higher chain hydrocarbons and aliphatic compounds, resistance and detoxification of heavy metals. Different genes involved in protection from ROS and osmotic stress were also detected. The bacterial population were predominated by Actinomycetales, Rhizobiales and Enterobacteriales of phyla Actinobacteria and Proteobacteria respectively. The functional diversity analysis also indicated the active role of bacterial species belonging to above taxa for metabolism of aromatic compounds and heavy metals. Statistical analysis revealed that bacterial community are diverse and equally rich at polluted sites. Therefore, the study has revealed that environment polluted by industrial activity, contains diverse bacterial community possessing genes for degradation of xenobiotic compounds.

Indian buffalo (Bubalus bubalis) breeds are acknowledged for their disease resistance power, hardiness and considerable milk production. River buffaloes are more disease resistance despite of tropical environment of India than cattle breeds of the world. The genetic polymorphisms of innate immune genes play a prominent role in disease susceptibility of livestock. Here in our study, we mainly focused on SNPs in ten selected candidate innate immune genes viz CHGA, CHGB, CHGC, Slc11a1, Slc11a2, DEFB1, BNBD4, BNBD5, LAP and TAP among three most economically important Indian buffalo breeds viz., Jaffrabadi, Mehsani and Murrah using amplicon sequencing on Ion torrent PGM sequencing platform. Polymorphism identification using by GATK tool of Unified Genotyper revealed 274, 245 and 224 high quality SNPs in Jaffrabadi, Mehsani and Murrah buffalo breeds, respectively as well as 168 common SNPs among these three breeds and uniquely detected SNPs were 31, 15 and 37 SNPs in Jaffrabadi, Mehsani and Murrah breeds respectively. Consequences of non-synonymous SNPs were analysed using several computational tools viz., I-Mutant, SIFT, PolyPhen and PROVEAN which identified three deleterious nsSNPs. This wealth of sequence information will be productive for conservation studies, selective breeding and designing future strategies for identifying disease associations.

Recent advances in next generation sequencing technology have enabled analysis of complex microbial community from genome to transcriptome level. In the present study, metatranscriptomic approach was applied to elucidate functionally active bacteria and their biological processes in rumen of buffalo (Bubalus bubalis) adapted to different dietary treatments. Buffaloes were adapted to a diet containing 50:50, 75:25 and 100:0 forage to concentrate ratio, each for 6 weeks, before ruminal content sample collection. Metatranscriptomes from rumen fiber adherent and fiber-free active bacteria were sequenced using Ion Torrent PGM platform followed by annotation using MG-RAST server and CAZYmes (Carbohydrate active enzymes) analysis toolkit. In all the samples Bacteroidetes was the most abundant phylum followed by Firmicutes. Functional analysis using KEGG Orthology database revealed Metabolism as the most abundant category at level 1 within which Carbohydrate metabolism was dominating. Diet treatments also exerted significant differences in proportion of enzymes involved in metabolic pathways for VFA production. Carbohydrate Active Enzyme(CAZy) analysis revealed the abundance of genes encoding glycoside hydrolases with the highest representation of GH13 CAZy family in all the samples. The findings provide an overview of the activities occurring in the rumen as well as active bacterial population and the changes occurring through different dietary treatments.

To foster high-performance optoelectronic devices, alloy engineering has shown great potential for synthesis of the materials. Here, we demonstrate the effect of Sb doping on structural and optoelectronic properties in GeSe multi-layered single crystals synthesized by DVT. The stoichiometric proportion of elements was determined by EDAX. The orthorhombic structure of the compounds was confirmed by XRD, the increase in lattice volume inveterate successful substitution of Sb+3 on Ge+2 lattice sites. The substitution was reassured by the blue shift in the vibrational mode peaks of Raman spectra. Successively, the dynamic I-t characteristics of the ternary alloys based photodetectors were studied. Among all, Sb0.15Ge0.85Se ternary alloy showed negative photo-response under the illumination of different monochromatic lights, due to amplified carrier-phonon interactions as a result of high lattice strain. Owing to the layered structure of transition metal chalcogenides, the anisotropy in the dynamic I-t characteristics was studied. The compound showed higher photo-response for the contacts taken parallel to c-axis than connections made perpendicular to c-axis because of higher effective mass in the later configuration. Anisotropic photo-response was also studied at low temperatures in the range 300 K–100 K. The investigation presents a novel photo-response for application in the field of photodetection.

The DTSA is incorporated into the previously-enacted Economic Espionage Act ("EEA"), (5) which provides criminal penalties for misappropriation. Progressive retinal atrophy (PRA) is one of the major causes of retinal photoreceptor cell degeneration in canines. The inheritance pattern of PRA is autosomal recessive and genetically heterogeneous. Here, using targeted sequencing technology, we have performed exome sequencing of 10 PRA-affected (Spitz=7, Cocker Spaniel=1, Lhasa Aphso=1 and Spitz-Labrador cross breed=1) and 6 normal (Spitz=5, Cocker Spaniel=1) dogs. The high-throughput sequencing using 454-Roche Titanium sequencer generated about 2.16 Giga bases of raw data. Initially, we have successfully identified 25,619 single nucleotide polymorphisms (SNPs) that passed the stringent SNP calling parameters. Further, we performed association study on the cohort, and the highly significant (0.001) associations were short-listed and investigated in-depth. Out of the 171 significant SNPs, 113 were previously unreported. Interestingly, six among them were non-synonymous coding (NSC) SNPs, which includes CPPED1 A>G (p.M307V), PITRM1 T>G (p.S715A), APP G>A (p.T266M), RNF213 A>G (p.V1482A), C>A (p.V1456L), and SLC46A3 G>A (p.R168Q). On the other hand, 35 out of 113 unreported SNPs were falling in regulatory regions such as 3'-UTR, 5'-UTR, etc. In-depth bioinformatics analysis revealed that majority of NSC SNPs have damaging effect and alter protein stability. This study highlighted the genetic markers associated with PRA, which will help to develop genetic assay-based screening in effective breeding.

Buffalo rumen microbiome experiences a variety of diet stress and represents reservoir of Dormancy and Sporulation genes. However, the information on genomic responses to such conditions is very limited. The Ion Torrent PGM next generation sequencing technology was used to characterize general microbial diversity and the repertoire of microbial genes present, including genes associated with Dormancy and Sporulation in Mehsani buffalo rumen metagenome. The research findings revealed the abundance of bacteria at the domain level and presence of Dormancy and Sporulation genes which were predominantly associated with the Clostridia and Bacilli taxa belonging to the phyla Firmicutes. Genes associated with Sporulation cluster and Sporulation orphans were increased from 50% to 100% roughage treatment, thereby promoting sporulation all along the treatments. The spore germination is observed to be the highest in the 75% roughage treatment both in the liquid and solid rumen fraction samples with respect to the decrease in the values of the genes associated with spore core dehydration, thereby facilitating spore core hydration which is necessary for spore germination., Highlights • Dormancy and Sporulation genes were predominantly associated with Clostridia and Bacilli taxa. • Sporulation cluster and Sporulation orphans were increased from 50% to 100% roughage diet. • Spore germination was highest in the 75% roughage diet.

The complex microbiomes of the rumen functions as an effective system for plant cell wall degradation, and biomass utilization provide genetic resource for degrading microbial enzymes that could be used in the production of biofuel. Therefore the buffalo rumen microbiota was surveyed using shot gun sequencing. This metagenomic sequencing generated 3.9 GB of sequences and data were assembled into 137270 contiguous sequences (contigs). We identified potential 2614 contigs encoding biomass degrading enzymes including glycoside hydrolases (GH: 1943 contigs), carbohydrate binding module (CBM: 23 contigs), glycosyl transferase (GT: 373 contigs), carbohydrate esterases (CE: 259 contigs), and polysaccharide lyases (PE: 16 contigs). The hierarchical clustering of buffalo metagenomes demonstrated the similarities and dissimilarity in microbial community structures and functional capacity. This demonstrates that buffalo rumen microbiome was considerably enriched in functional genes involved in polysaccharide degradation with great prospects to obtain new molecules that may be applied in the biofuel industry.

Feed conversion ratio (FCR) is an economically important trait in broilers and feed accounts for a significant proportion of the costs involved in broiler production. To explore the contribution of functional variants to FCR trait, we analyzed coding and non-coding single-nucleotide variants (SNVs) across the genome by exome sequencing in seven pairs of full-sibs broilers with divergent FCR and with a sequence coverage at an average depth of fourfold. We identified 192,119 high-quality SNVs, including 30,380 coding SNVs (cSNVs) in the experimental population. We discovered missense SNVs in PGM2, NOX4, TGFBR3, and TMX4, and synonymous SNVs in TSNAX, ITA, HSP90B1, and COL18A1 associated with FCR. Haplotype analyses of genome-wide significant SNVs in PGM2, PHKG1, DGKZ, and SOD2 were also observed with suggestive evidence of haplotype association with FCR. Single-variant and FCR QTL-related genes-based association analyses of SNVs identified newly associated genes for FCR in the regions subjected to targeted exome sequencing. Here, we report the draft genome sequence of Achromobacter sp. strain DMS1, which is 4.9 Mbp and has 3,727 coding sequences (CDSs), and is capable of degrading xenobiotic compounds and harboring genes for aromatic hydrocarbon metabolism. Its genome will unravel the basic mechanism involved in bioremediation of anthropogens.

Paenibacillus sp. strain DMB20, in cometabolism with other Proteobacteria and Firmicutes , exhibits azoreduction of textile dyes. Here, we report the draft genome sequence of this bacterium, consisting of 6,647,181 bp with 7,668 coding sequences (CDSs). The data presented highlight multiple sets of functional genes associated with xenobiotic compound degradation.

The water buffalo is among the most important livestock species of southern Asia, contributing greatly to the ecosystem and rural livelihood of the region. The identification of large-scale single nucleotide polymorphisms in this species would greatly facilitate our understanding of the genetic basis of economically important traits such as milk production, fertility traits and general health traits. The present study investigated the cost-effective method of exome capture and single nucleotide variant (SNV) identification from genomic DNA of Jaffrabadi buffalo using biotin-labelled cDNA as probes. Sequencing of enriched fragments generated 608 Mb of data, which was mapped to a Bos taurus genome assembly followed by variant calling and annotation. Furthermore, 393 coding SNVs were identified, leading to 143 non-synonymous substitutions (nsSNVs) in 75 genes. Of the 75 nsSNV-containing genes, four matched the genes that have previously been reported to be potentially associated with economically important traits such as milk production and meat production. Furthermore, functional annotation using gene ontology (GO) enrichment identified categories such as glutamate receptor activity (GO: 0008066) enriched in the fertility trait samples. These results provide a framework for the application of cost-effective methods of target capture in SNV detection from non-model organisms such as the water buffalo.

Aim: To gain a greater understanding of the ecology and metabolic potential of the rumen microbiome with the changes in the animal diet. Methods: Diet composed of varying proportion of green and dry roughages along with grains was given to 8 Mehsani buffaloes, and rumen metagenome was sketched using shotgun semiconductor sequencing. Results: In the present study, the Bacteroidetes were found to be dominant at the phyla level and Prevotella at the genus level. The ratio of Firmicutes to Bacteroidetes was found to be higher in the solid fraction as compared to the liquid fraction. In the solid fraction of the dry roughage group, the significant increment (p < 0.05) in Bacteroidetes abundance was observed with increment of roughage concentration. At the genus level, Clostridium significantly increased with the increment in roughage concentration. A comparison of glycoside hydrolase and cellulosome functional genes revealed more glycoside hydrolase 3 encoding genes with higher fiber diet and significant difference in carbohydrate-active enzymes family composition between green and dry roughage groups of the liquid fraction. Conclusion: The present study provides a base to understand the modulating behavior of microbiota which can be manipulated to improve livestock nutrient utilization efficiency and for targeting the efficient catabolism of complex carbohydrate molecules as well.

Present study described rumen microbiome of Indian cattle (Kankrej breed) to better understand the microbial diversity and largely unknown functional capacity of the rumen microbiome under different dietary treatments. Kankrej cattle were gradually adapted to a high-forage diet (four animals with dry forage and four with green forage) containing 50 % (K1), 75 % (K2) to 100 % (K3) forage, and remaining concentrate diet, each for 6 weeks followed by analysis of rumen fiber adherent and fiber-free metagenomic community by shotgun sequencing using ion torrent PGM platform and EBI-metagenomics annotation pipeline. Taxonomic analysis indicated that rumen microbiome was dominated by Bacteroidetes followed by Firmicutes, Fibrobacter, Proteobacteria, and Tenericutes. Isabgol ( Plantago ovata Forsk.) is an important medicinal plant having high pharmacological activity in its seed husk, which is substantially used in the food, beverages and packaging industries. Nevertheless, isabgol lags behind in research, particularly for genomic resources, like molecular markers, genetic maps, etc. Presently, molecular markers can be easily developed through next generation sequencing technologies, more efficiently, cost effectively and in less time than ever before. This study was framed keeping in view the need to develop molecular markers for this economically important crop by employing a microsatellite enrichment protocol using a next generation sequencing platform (ion torrent PGM™) to obtain simple sequence repeats (SSRs) for Plantago ovata for the very first time. A total of 3447 contigs were assembled, which contained 249 SSRs. Thirty seven loci were randomly selected for primer development; of which, 30 loci were successfully amplified. The developed microsatellite markers showed the amplification of the expected size and cross-amplification in another six species of Plantago. The SSR markers were unable to show polymorphism within P. ovata , suggesting that low variability exists within genotypes of P. ovata . This study suggests that PGM™ sequencing is a rapid and cost-effective tool for developing SSR markers for non-model species, and the markers so-observed could be useful in the molecular breeding of P. ovata .

The ruminal microbiome in herbivores plays a dominant role in the digestion of lignocellulose and has potential to improve animal productivity. Kankrej cattle, a popular native breed of the Indian subcontinent, were used to investigate the effect of different dietary treatments on the bacterial diversity in ruminal fractions using different primer pairs. Two groups of four cows were assigned to two primary diets of either dry or green forages. Each group was fed one of three dietary treatments for six weeks each. Dietary treatments were; K1 (50% dry/green roughage: 50% concentrate), K2 (75% dry/green roughage: 25% concentrate) and K3 (100% dry/green roughage). Rumen samples were collected using stomach tube at the end of each dietary period and separated into solid and liquid fractions. The DNA was extracted and amplified for V1–V3, V4–V5 and V6–V8 hypervariable regions using P1, P2 and P3 primer pairs, sequenced on a 454 Roche platform and analyzed using QIIME. Community compositions and the abundance of most bacterial lineages were driven by interactions between primer pair, dietary treatment and fraction. The most abundant bacterial phyla identified were Bacteroidetes and Firmicutes however, the abundance of these phyla varied between different primer pairs; in each primer pair the abundance was dependent on the dietary treatment and fraction. The abundance of Bacteroidetes in cattle receiving K1 treatment indicate their diverse functional capabilities in the digestion of both carbohydrate and protein while the predominance of Firmicutes in the K2 and K3 treatments signifies their metabolic role in fibre digestion. The microbiome of buffalo rumen plays an important role in animal health and productivity. The rumen bacterial composition of both liquid and solid fraction was surveyed using pyrosequencing of the 16S rRNA gene. Sequences were analyzed using taxonomy-dependent clustering methods and revealed that the dominant ruminal bacteria shared by samples belonged to phyla Bacteroidetes, Firmicutes, Fibrobacteres and Proteobacteria. The core rumen microbiome of the rumen consisted of 10 phyla, 19 classes, 22 orders and 25 families. However, the relative abundance of these bacterial groups was markedly affected by diet composition as well as in type of biomaterial. In animals fed with a green and dry roughage diet, the cellulolytic bacteria, Ruminococcaceae, and Fibrobacteraceae was found in highest abundance in all biomaterials which reflected the need for enhanced fiber-digesting capacity in buffalo. The polysaccharide-degrading Prevotellaceae bacteria were most abundant in buffalo rumen. In taxonomic comparison of rumen bacteria, about 26 genera were differentially abundant among liquid and solid fraction of ruminal fluid. These results highlight the buffalo ruminal microbiome’s ability to adapt to feed with different composition.

Muscle growth and development from the embryonic to the adult stage of an organism consists of a series of exquisitely regulated and orchestrated changes in expression of genes leading to muscle maturation. In this study, we performed whole transcriptome profiling of adult caprine skeletal muscle derived myoblast and fused myotubes. Using Ion Torrent PGM sequencing platform, a total of 948,776 and 799,976 reads were generated in myoblasts and fused myotubes, respectively. The sequence reads were analyzed on CLC Genomics Workbench using Bos taurus RNA database to study the gene expression in both stages to study different genes responsible for muscle development and regeneration. The up and down-regulated genes were analyzed for gene ontology (GO) and KEGG pathways by Database for Annotation, Visualization and Integrated Discovery (DAVID) database. We found many genes exclusive to multinuclear fused myotubes and contractile nature of skeletal muscle, whereas up-regulated genes in myoblast stage were related to cell division and transcriptional regulation. Out of 27 genes selected for expression validation by RT-qPCR (reverse transcriptase-quantitative polymerase chain reaction), 19 genes showed the expression pattern comparable with CLC Genomics Workbench findings. Further, mRNA originated muscle specific microRNAs (miRNA-1 and miRNA-133b) were also observed in the fused myotubes along with other miRNAs with possible importance in muscle development. This study highlights important genes responsible for muscle development and differentiation in adult skeletal muscle system.

Escherichia phage ADB-2 was isolated from a chicken fecal sample. It is a virulent phage and shows effective inhibition of Escherichia coli strains. Here we announce the completely sequenced genome of Escherichia phage ADB-2, and major findings from its annotation are described.

Alkalibacillus haloalkaliphilus C-5 is a haloalkaliphilic bacterium that was isolated from a soil sample from the salty Sambhar Lake, Rajasthan, India. The organism is capable of alkaline protease production under conditions of pH 10 and 10% (wt/vol) salt. We sequenced and have reported the whole genome of Alkalibacillus haloalkaliphilus C-5, of Indian origin, for the first time.
