Background Allogeneic hematopoietic stem cell transplant (allo-HSCT) is used to treat several hematological diseases, but immunosuppression during allo-HSCT facilitates opportunistic microbial growth in tissues, such as actinomycosis. An effective diagnosis of opportunistic diseases is essential for correct management of the disease and preservation of the immunosuppressed patient’s life. Case description A 57-year-old female patient was diagnosed with extranodal nasal type NK/T cell lymphoma and underwent curative treatment with allo-HSCT. Twenty-one days after the last clinical follow-up, the patient presented a necrotizing lesion in the papilla region between the first and second molars of the second quadrant. Histopathological analysis showed the presence of a bacterial cluster consistent with Actinomyces infection, and a dense lymphoid infiltrate was also observed. Immunohistochemistry for CD20, CD3, and CD56 was performed to exclude the possibility of the recurrence of extranodal NK/T cell lymphoma. Oral microbiota profiling showed a huge increase in the abundance of Actinomyces bacteria in the subgingival region three weeks prior to appearance of the lesion. Conclusions Opportunistic infections with an unusual clinical appearance are confounding factors in therapeutic decision-making. We present for the first time a case of actinomycosis in the gingival papilla region following allo-HSCT. We also highlight how microbiota profiling through next-generation sequencing could be used to anticipate bacterial infection diagnosis.

Background Diffuse infiltration is a life-threatening growth pattern in malignant astrocytomas and a significant cause of therapy resistance. This pattern is determined by the balance between proliferative and invasive genetic programs and is mainly recapitulated by glioma stem cells (GSCs) during astrocytoma progression. Infiltration results in the GSCs spreading deeply into the surrounding brain tissue, fostering tumor recurrence and making complete surgical resection impossible. We need to thoroughly understand the mechanisms underlying diffuse infiltration to develop effective therapies. Results We found that ADAM23 is downregulated in astrocytoma compared with the normal brain. Based on the clinical data and preclinical models, ADAM23 downregulation is associated with a favorable prognosis in lower-grade astrocytoma patients and correlated with the emergence of a pro-invasive tumor phenotype. The expression of ADAM23 in astrocytoma cells is inversely correlated with increased γ-secretase complex activity, consequently contributing to NOTCH1 pathway activation in GSCs and amyloid-β (Aβ) deposition in the mouse brain. Finally, epigenetic inhibition or administration of γ-secretase inhibitors (GSIs) induced a significant inhibitory effect on the invasive programs, specifically in ADAM23low astrocytoma cells. Conclusions Overall, our findings reveal ADAM23 expression levels as a new prognostic biomarker and a predictive factor of GSI efficacy for diffuse infiltration in ADAM23 low-expressing astrocytomas.

TPS14 Background: Penile squamous cell carcinoma (PSCC) is an uncommon malignancy which accounts for 2,300 new cases and 400 deaths annually worldwide. However, in low-income countries from South America, Asia and Africa, incidence corresponds to 10-20% of all malignancies in men. Approximately 4% of PSCC patients present with metastatic disease at diagnosis. Also, even if diagnosed in early stages (localized disease), around 30% of patients will recur. No improvements have been achieved over the last three decades in platinum-based chemotherapy, which remains the standard-of-care; objective response rate (ORR), median progression-free survival (PFS) and overall survival (OS) are currently at 20-30%, 3-4 months and 7-15 months, respectively. HPV16 is the most important known risk factor for PSCC. Favorable results have been achieved with Pembrolizumab in other HPV-associated cancers, such as cervical and oropharyngeal cancer. HERCULES (LACOG 0218) aims to evaluate the efficacy of pembrolizumab combined with platinum-based chemotherapy as first-line treatment in advanced PSCC. Methods: HERCULES is a phase 2, single-arm, multicentric trial evaluating patients with histologically proven PSCC and metastatic disease (de novo or recurrent); or recurrent locally advanced disease not amenable to curative-intent therapy; or TanyN3M0 or T4NanyM0 (stage IV – AJCC 8th ed) not amenable to curative-intent therapy. Additional inclusion criteria were ECOG PS 0–1; measurable disease by RECIST 1.1; no prior systemic therapy for recurrent or metastatic disease (however, patients progressing after 12 months of neo/adjuvant chemotherapy completion are allowed). The primary endpoint is ORR up to week 24. Secondary endpoints are OS, PFS, clinical benefit rate, immune related response criteria, quality of life, safety, and predictive biomarkers of response/survival. Eligible subjects receive 5-FU 1000mg/m²/day IV D1-D4, cisplatin 70mg/m² or carboplatin AUC 5 IV D1 plus pembrolizumab 200mg IV D1 at each 3-week (Q3W) dosing cycle for 6 cycles, followed by Pembrolizumab 200mg IV Q3W maintenance. Patients without disease progression are allowed to continue pembrolizumab monotherapy until completing 34 cycles, disease progression or unacceptable toxicity, whichever comes first. Tumor evaluations are performed every 6 weeks until week 24. Sample size was calculated as 33 patients to detect an increase in ORR from 20% to 40% up to week 24 with 78.5% power and considering 10% drop-out. Oral mucositis (OM) is a complex acute cytotoxicity of antineoplastic treatment that affects 40%-85% of patients undergoing hematopoietic stem-cell transplantation. OM is associated with prolonged hospitalization, increased extensive pharmacotherapy, need for parenteral nutrition, and elevated treatment costs. As OM onset relates with the mucosal microenvironment status, with a particular role for microbiota-driven inflammation, we aimed to investigate whether the oral mucosa microbiota was associated with the clinical course of OM in patients undergoing allogeneic hematopoietic stem-cell transplantation. We collected oral mucosa samples from 30 patients and analyzed the oral mucosa microbiota by 16S rRNA sequencing. A total of 13 patients (43%) developed ulcerative OM. We observed that specific taxa were associated with oral mucositis grade and time to oral mucositis healing. Porphyromonas relative abundance at preconditioning was positively correlated with ulcerative OM grade (Spearman ρ = 0.61, p = 0.028) and higher Lactobacillus relative abundance at ulcerative OM onset was associated with shortened ulcerative OM duration (p = 0.032). Additionally, we generated a machine-learning-based bacterial signature that uses pre-treatment microbial profiles to predict whether a patient will develop OM during treatment. Our findings suggest that further research should focus on host-microbiome interactions to better prevent and treat OM.

2632 Background: High-TMB was recently approved as an agnostic biomarker for pembrolizumab in advanced cancers. Still, several patients with high-TMB do not respond to ICI, while some patients with low-TMB benefit from immunotherapy. Methods: We collected genomic (MSK-IMPACTassay) and survival data from 1,661 patients and assessed OS (Kaplan-Meier method) according to the mutational status. To better qualify patients with TMB ≥ 10 mut/Mb (TMB-H) (N = 488, 29%) and TMB < 10 mut/Mb (TMB-L) (N = 1,173, 71%) for ICI treatment, we analyzed single gene alterations impacting OS (P < 0.05). For all genes exhibiting a correlation with OS, we conducted a Cox multivariate analysis stratified by median TMB, sex, median age, microsatellite instability (MSI) status, and histology. Results: Survival to ICI increased with higher TMB. Median OS was 42 and 15 months for TMB-H and TMB-L (P < 0.05), respectively. For TMB-H tumors, 5 genes ( STK11, KEAP1, CIC, E2F3, TP53) exhibited reduced OS on ICI, and 22 genes ( NTRK3, TERT, NOTCH3, RNF43, TET1, PTPRD, NCOA3, TENT5C, ZFHX3, RIT1, CCNE1, PPM1D, GATA2, ALK, DNMT1, PTPRT, MET, EPHA7, BCL6, SMO, CDK6, MED12) were associated with better OS, P < 0.05. Cox multivariate analysis confirmed a correlation between mutations in STK11 and E2F3 with worse OS, while mutations in NTRK, PTPRD, RNF43, TENT5C, TET1, and ZFHX3 were associated with better OS (P < 0.05). Histology did not play a relevant role in ICI response except for melanoma (better OS; P < 0.05). MSI status did not significantly affect OS. For TMB-L tumors, 20 genes were related with reduced OS ( TP53, H3C2, DAXX, SMARC4, STK11, SOX17, RB1, PIK3CA, CTNNB1, KMT2D, HLA-A, FBXW7, CDH1, RBM10, KEAP1, IGF1R, H3C11, EGFR, RUNX1, B2M), while 8 genes were associated with better OS ( VHL, SETD2, PBRM1, BRAF, KDM5C, MAP2K1, CSF1R, RET), P < 0.05. Cox multivariate analysis confirmed 15 genes associated with superior ( KDM5C, PBRM1, and VHL) and inferior ( CTNNB1, DAXX, FBXW7, H3C2, H3C1, IGF1R, KMT2D, PIK3CA , RB1, SMARC4, SOX17, TP53) OS (P < 0.05). In the TMB-L context, melanoma histology and MSI status (except among VHL-mutated tumors) were independently associated with better OS. Conclusions: This pan-cancer analysis demonstrates that genomic alterations in single cancer genes can help define outcomes of TMB-H and TMB-L patients treated with ICI. [Table: see text]

140 Background: AAP prolongs survival in pts with mCRPC. Although it is widely used for mCRPC, no predictive biomarker for response has been identified so far. Methods: This study evaluated HSD3B1 genetic polymorphism and pharmacodynamic parameters from serum samples of mCRPC pts with disease progression after diethylstilbestrol (DES) treated with AAP in the AAP-DES study (NCT02217566). Peripheral blood samples were collected before initiating AAP therapy, after 12 weeks, and at disease progression. Sample analysis included HSD3B1 genotyping, abiraterone acetate (AbA) and D4-abiraterone serum levels, testosterone and dehydroepiandrosterone sulfate (DHEA-S) ultrasensitive analysis. Clinical characteristics, overall survival (OS), progression-free survival (PFS) and the rate of PSA decline ≥ 50% were assessed considering homozygous wild-type (AA) versus heterozygous variant (AC) + homozygous variant (CC) HSD3B1 genotypes. Results: Serum samples of 42 pts were analyzed. AA and AC + CC HSD3B1 genotypes were 50.0% each (95% CI:34.2-65.8). Recent publications have shown mechanistic evidence for the involvement of gut bacteria in the development of both CRC-forms. Whereas, colon and rectal cancer have been routinely studied together as CRC, increasing evidence show these to be distinct diseases. Also, the common use of fecal samples to study microbial communities may reflect disease state but possibly not the tumor microenvironment. We performed this study to evaluate differences in bacterial communities found in tissue samples of 18 rectal-cancer subjects when compared to 18 non-cancer controls. Samples were collected during exploratory colonoscopy (non-cancer group) or during surgery for tumor excision (rectal-cancer group). High throughput 16S rRNA amplicon sequencing of the V4V5 region was conducted on the Ion PGM platform, reads were filtered using Qiime and clustered using UPARSE. We observed significant increases in species richness and diversity in rectal cancer samples, evidenced by the total number of OTUs and the Shannon and Simpson indexes. Enterotyping analysis divided our cohort into two groups, with the majority of rectal cancer samples clustering into one enterotype, characterized by a greater abundance of Bacteroides and Dorea. At the phylum level, rectal-cancer samples had increased abundance of candidate phylum OD1 (also known as Parcubacteria) whilst non-cancer samples had increased abundance of Planctomycetes. At the genera level, rectal-cancer samples had higher abundances of Bacteroides, Phascolarctobacterium, Parabacteroides, Desulfovibrio, and Odoribacter whereas non-cancer samples had higher abundances of Pseudomonas, Escherichia, Acinetobacter, Lactobacillus, and Bacillus. Two Bacteroides fragilis OTUs were more abundant among rectal-cancer patients seen through 16S rRNA amplicon sequencing, whose presence was confirmed by immunohistochemistry and enrichment verified by digital droplet PCR. Our findings point to increased bacterial richness and diversity in rectal cancer, along with several differences in microbial community composition. Our work is the first to present evidence for a possible role of bacteria such as B. fragilis and the phylum Parcubacteria in rectal cancer, emphasizing the need to study tissue-associated bacteria and specific regions of the gastrointestinal tract in order to better understand the possible links between the microbiota and rectal cancer. In the finishing phase of the Chromobacterium violaceum genome project, the shotgun sequences were assembled into 57 contigs that were then organized into 19 scaffolds, using the information from shotgun and cosmid clones. Among the 38 ends resulting from the 19 scaffolds, 10 ended with sequences corresponding to rRNA genes (seven ended with the 5S rRNA gene and three ended with the 16S rRNA gene). The 28 non-ribosomal ends were extended using the PCR-assisted contig extension (PACE) methodology, which immediately closed 15 real gaps. We then applied PACE to the 16S rRNA gene containing ends, resulting in eight different sequences that were correctly assembled within the C. violaceum genome by combinatory PCR strategy, with primers derived from the non-repetitive genomic region flanking the 16S and 5S rRNA gene. An oriented combinatory PCR was used to correctly position the two versions (copy A and copy B, which differ by the presence or absence of a 100-bp insert); it revealed six copies corresponding to copy A, and two to copy B. We estimate that the use of PACE, followed by combinatory PCR, accelerated the finishing phase of the C. violaceum genome project by at least 40%.

INTRODUÇÃO E OBJETIVOS: O tratamento padrão do carcinoma urotelial não músculo invasivo da bexiga (CNMIB) consiste na ressecção transuretral do tumor vesical (RTU) seguida de terapia intravesical com Bacillus Calmette-Guérin (BCG). Entretanto, cerca de 25-45% dos pacientes não apresentam benefício deste tratamento e, até o momento, não há biomarcadores validados para guiar a seleção de pacientes. A identificação de biomarcadores preditivos de resposta é de fundamental importância para maximizar o uso clínico do BCG em pacientes com maior chance de benefício e potencialmente reduzir o risco de desabastecimento do BCG. Os objetivos deste estudo foram identificar biomarcadores genômicos e caracterizar o mecanismo de benefício da imunoterapia com BCG no tratamento do CNMIB. MÉTODOS: Trinta e cinco pacientes portadores de CNMIB tratados com BCG intravesical no Instituto do Câncer do Estado de São Paulo entre 2009 e 2016 foram retrospectivamente identificados. Os pacientes foram classificados como BCG-responsivos (BCG-R) ou não-responsivos (BCG-NR) e material arquivado de tecido tumoral foi obtido para realização do sequenciamento do exoma total. A carga mutacional tumoral (tumor mutational burden; TMB) e a carga de neoantígenos (neoantigen load; NAL) foram correlacionadas com taxa de resposta (TR) e sobrevida livre de recorrência (SLR). A presença de mutações deletérias em genes de reparo de DNA (DDR) foi comparada entre os grupos BCG-R (N= 17) e BCG-NR (N= 18). RESULTADOS: TMB e NAL foram maiores no grupo BCG-R em comparação com BCG-NR, sendo a mediana do TMB de 4,9 vs. 2,8 mutações/Mb (P=0,017) e NAL 100 vs. 65 neoantígenos (P=0,032). Pacientes com alto TMB apresentaram maior TR e SLR em comparação com TMB baixo (TR 71% vs. 28%, P=0,011 e SLR 38 vs. 15 meses, P=0,009) e o mesmo foi observado em pacientes com NAL alto vs. baixo (TR 71% vs. 28%, P=0.011 e SLR 36 vs. 18.5 meses, xii P=0.017). A presença de mutações em genes DDR foi associada a melhor SLR (35.5 vs. 11 meses, P=0,017). CONCLUSÕES: Nesta coorte, melhores desfechos de tratamento com BCG intravesical foram observados em pacientes com TMB alto, NAL alto e mutação em genes DDR. Caso estes resultados sejam confirmados em estudos maiores, TMB pode ser validado como biomarcador preditivo de resposta ao BCG e eventualmente poderá ser incorporado a outros potenciais biomarcadores para maximizar resultados do tratamento. Além disto, os resultados deste estudo indicam que o BCG pode induzir resposta imune anti-tumoral através do reconhecimento de neoantígenos. Estes achados aumentam o entendimento dos mecanismos imunogênicos do BCG e suporta investigação clínica com imunoterapia para o CNMIB. INTRODUCTION AND OBJECTIVES: The standard of care therapy for high-risk non-muscle invasive bladder cancer (NMIBC) include complete transurethral resection of the bladder tumor (TURBT) followed by intravesical therapy with Bacillus Calmette-Guérin (BCG). However, 25-45% of the patients will not benefit from BCG immunotherapy and, to date, there is no validated predictive biomarker to guide patient selection. The identification of predictive biomarkers is critical to maximize clinical use in patients more likely to benefit from therapy and potentially reduce the risk of BCG supply shortages. The objectives of this study are to identify genomic biomarkers and characterize the underlying mechanism of benefit from BCG immunotherapy in NMIBC. METHODS: We retrospectively identified 35 patients with NMIBC treated with TURBT and intravesical BCG immunotherapy from 2009 to 2016 at the Instituto do Cancer do Estado de São Paulo. Patients were classified as BCG- responsive (BCG-R) and BCG-unresponsive (BCG-UR) and pre-treatment archival index-tumors were obtained for whole-exome sequencing analysis. Tumor mutation burden (TMB) and neoantigen load (NAL) were correlated with BCG response rate (RR) and recurrence-free survival (RFS). The presence of deleterious mutations in DNA damage repair (DDR) genes was also compared between BCG-responsive (BCG-R, N= 17) and unresponsive (BCG-UR, N= 18) subgroups. RESULTS: Tumor mutational burden and neoantigen load were higher in BCG-R compared to BCG-UR patients (median TMB 4.9 vs. 2.8 mutations/Mb, P=0.017 and median NAL 100 vs. 65 neoantigens, P=0.032). Improved response rate and recurrence-free survival were observed in patients with high vs. low TMB (RR 71% vs. 28%, P=0.011 and RFS 38.0 vs. 15.0 months, P=0.009) and with high vs. low NAL (RR 71% vs. 28%, P=0.011 and RFS 36.0 vs. 18.5 months, P=0.017). The presence of deleterious mutations in DDR genes was associated with improved RFS (35.5 vs. 11.0 months, P=0.017). CONCLUSIONS: In our cohort, improved outcomes after BCG xiv immunotherapy were observed in patients with high TMB, high NAL and deleterious mutations in DDR genes. If these results are confirmed in larger cohorts, TMB could be a predictive biomarker to BCG and hopefully will be integrated to other biomarkers to maximize the benefit to available therapies. Moreover, our study provides evidence that BCG may induce tumor-specific immune response by enhancing the recognition of neoantigens. These findings improve our understanding of the mechanisms behind BCG-mediated immunity and provide further support for clinical investigation of immunotherapy in NMIBC.

Introdução: O tumor de canal anal é raro, sendo a histologia epidermóide a mais frequente. A quimio-radioterapia é capaz de curar a maioria dos casos de câncer de canal anal localizado, entretanto, um grupo de pacientes apresenta resistência primária ao tratamento multimodal. Métodos: Estudo de coorte prospectivo desenhado para avaliar a influência de biomarcadores (HIV, Ki-67, PD-L1, HPV e mutações no DNA tumoral) na resposta do câncer de canal anal ao tratamento com quimio-radioterapia. Resposta completa aos 6 meses após tratamento foi o desfecho primário. O DNA tumoral foi avaliado por sequenciamento genético, através do painel TruSight Tumor 26®. HPV foi testado pelo teste PapilloCheck®. Ki-67 e PD-L1 foram avaliados por imunoistoquímica. Sorologia para HIV foi realizada em todos os pacientes antes do início do tratamento. Resultados: Os pacientes foram recrutados de outubro/2011 a dezembro/2015 e 75 foram avaliados para resposta após o tratamento. A idade mediana foi de 57 anos, a maioria dos pacientes apresentou estadio III ao diagnóstico 65% (n=49) e 12% (n=9) tinha sorologia positiva para HIV. Aos 6 meses após término da quimio-radioterapia 62,7% (n=47) dos pacientes apresentou resposta completa, 24% (n=18) resposta parcial e 13,3% (n=10) progressão de doença. HPV foi avaliado em 67 amostras e encontrado em 70,1%, sendo o HPV 16 o tipo mais frequente. A pesquisa de PD-L1 foi realizada em 61 amostras e 16,4% (n=10) apresentou expressão > 1%. Idade, estadio clínico, HIV, expressão de Ki-67, presença de HPV, expressão de PD-L1 e interrupção de tratamento foram avaliados como preditores de resposta, aos 6 meses após o término do tratamento, por meio de regressão logística multivariada. Pacientes com estadio II apresentaram 4,7 vezes mais chance de resposta completa que pacientes com estadio III (OR=4,70; IC95%=1,36-16,30; p=0,015). Quando considerada resposta completa e/ou parcial, a presença do vírus HIV foi associada a pior resposta: pacientes HIV negativo apresentaram 5,7 vezes mais chance de resposta completa e/ou parcial que pacientes HIV positivo (OR=5,72; IC95%=2,5-13,0; p < 0,001). Foi possível a realização de sequenciamento do DNA tumoral em 25 pacientes avaliáveis para resposta, sendo as mutações mais frequentes encontradas nos genes PIK3CA (n=6) e MET (n=6). Não houve diferença em resposta de acordo com presença dessas mutações. Conclusões: Aos 6 meses após término do tratamento com quimio-radioterapia a expressão de Ki-67, PD-L1, presença de HPV e mutações em PIK3CA e MET não foram associadas com resposta ao tratamento. As a rare tumor, predictors of response remain unknown. Patients and Methods: Prospective cohort study aimed at evaluating biomarkers (Ki-67, PD-L1, Human papillomavirus (HPV), tumor mutations and HIV) possibly associated with tumor response to chemoradiation. KI-67 and PD-L1 were evaluated by immunohistochemistry. Results: Seventyeight patients were recruited from October/2011 to December/2015, and 75 were evaluable for response. Median age was 57 years, 65% (n=49) were stage III, and 12% (n=9) were HIV positive (HIV+). At 6 months 62.7% (n=47) presented complete response, 24% (n=18) partial response and 13.3% (n=10) disease progression. HPV was evaluated in 67 and found in 70.1%, the majority being HPV 16. PD-L1 was tested in 61 being 16.4% (n=10) positive. Age, clinical stage, HIV status, KI-67, HPV, PD-L1 and treatment interruption were tested as predictive factors for complete response at 6 months by logistic regression. On multivariate analyses, stage II patients were 4.7 more likely to achieve complete response than stage III (OR=4.70; IC95%=1.36-16.30; p=0.015). When we considered patients with complete and partial response, HIV+ was associated with a worse response (OR=5.72; IC95%=2.5-13.0; p < 0.001). Twenty-five patients had samples proper for NGS and 17 had at least one mutation, with PIK3CA (n=6) and MET (n=6) being the most common mutated genes. There were no differences in response according to MET or PIK3CA status. Conclusions: At 6 months after chemoradiation Ki-67, PD-L1, HPV and mutations in PIK3CA and MET were not associated with response. Patients with stage III disease and patients HIV+ had a significantly poor response

Angiogênese é o processo de formação de novos vasos sanguíneos a partir dos vasos existentes. É um processo vital, mas muitas doenças também dependem deste mecanismo para obter nutrientes e progredir. Estas \"doenças dependentes de angiogênese\" incluem cânceres, retinopatias e degeneração macular. Alguns inibidores da angiogênese foram desenvolvidos na última década, com o objetivo de auxiliar no manejo dessas doenças e melhorar a qualidade de vida dos pacientes. A maioria destes compostos funciona inibindo a ligação de VEGFA/VEGFR2, que também é um elemento importante para a sobrevivência de células endoteliais quiescentes; e isso pode explicar parcialmente eventos adversos observados em alguns ensaios clínicos. Nossa hipótese é que a melhoria das terapias anti-angiogênicas depende de uma compreensão melhor e mais ampla desse processo, especialmente quando relacionada à progressão das doenças. Utilizando RNA-Seq e um modelo animal bem aceito de angiogênese, o modelo murino de Retinopatia Induzida por Oxigênio, exploramos o transcritoma e identificamos 153 genes diferencialmente expressos durante a angiogênese. Uma extensiva validação de vários genes realizada por qRT-PCR e hibridização in-situ confirmou a superexpressão de Esm1 em células endoteliais de tecidos com angiogênese ativa. A análise de enriquecimento desta lista de genes confirmou a ligação da angiogênese com genes frequentemente mutados em tumores, consistente com a conhecida ligação entre câncer e angiogênese, e forneceu sugestões de fármacos já aprovados que podem ser reutilizados para controlar a angiogênese em circunstâncias patológicas. Finalmente, com base neste panorama amplo da angiogênese, fomos capazes de criar um biomarcador molecular com poder prognóstico para a predição da recidiva de câncer de mama, com aplicações clínicas promissoras. Em resumo, este trabalho revelou com sucesso genes relacionados à angiogênese e forneceu novas alternativas terapêuticas, incluindo potenciais fármacos para reposicionamento. Esse conjunto de genes diferencialmente expressos é também um recurso valioso para investigações futuras. Angiogenesis is the process of formation of new blood vessels based on existing vessels. It is a vital process but many diseases also rely on this mechanism to get nourishment and progress. These so called angiogenesis-dependent diseases include cancers, retinopathies and macular degeneration. Some angiogenesis inhibitors were developed in the past decade, aiming to help the management of such diseases and improve patients quality of life. Most of these compounds work by inhibiting VEGFA/VEGFR2 binding, which is also a key element to the survival of quiescent endothelial cells; this may partly explain unanticipated adverse events observed in some clinical trials. We hypothesize that the improvement of anti-angiogenesis therapies hinges on a better and broader understanding of the process, especially when related to diseases\' progression. Using RNA-seq and a well accepted animal model of angiogenesis, the murine model of Oxygen Induced Retinopathy, we have explored the transcriptome landscape and identified 153 genes differentially expressed in angiogenesis. An extensive validation of several genes carried out by qRT-PCR and in-situ hybridization confirmed Esm1 overexpression in endothelial cells of tissues with active angiogenesis, providing confidence on the results obtained. Enrichment analysis of this gene list endorsed a narrow link of angiogenesis and frequently mutated genes in tumours, consistent with the known connection between cancer and angiogenesis, and provided suggestions of already approved drugs that may be repurposed to control angiogenesis under pathological circumstances. Finally, based on this comprehensive landscape of angiogenesis, we were able to create a prognostic molecular biomarker for prediction of breast cancer relapse, with promising clinical applications. In summary, this work successfully unveiled angiogenesis-related genes, providing novel therapeutic alternatives, including potential drugs for repositioning. The set of differentially expressed genes is also a valuable resource for further investigations.

Malária é um problema de saúde pública global. No Brasil, Plasmodium vivax é o causador de 85% dos 142 mil casos de malária relatados em 2013. Estudos genômicos tem o potencial de complementar os estudos in vitro, provendo novas oportunidades para o descobrimento de alvos para vacinas e drogas, além de auxiliar em testes de expressão de genes. Deste modo, este projeto teve como objetivos, a partir do sequenciamento de 9 genomas nucleares de isolados simpátricos brasileiros de P. vivax coletados entre 2012 e 2013, avaliar: (a) os níveis e os potenciais mecanismos de geração de diversidade genética utilizando polimorfismos de base única (SNPs), (b) os níveis de estrutura populacional na população brasileira simpátrica em comparação com outras regiões da América, (c) os loci sob pressão seletiva. Utilizamos técnicas de sequenciamento de nova geração associadas à identificação de marcadores moleculares do tipo SNPs e análises subsequentes de diversidade, estrutura populacional e de evidências de seleção natural. Nossos resultados mostraram a população do Brasil compartilhando mais ancestrais com a do Peru, bem como a da Colômbia compartilhando mais ancestrais com a do México. Genes de famílias previamente descritas como hipervariáveis foram observados com os maiores valores de diversidade; alguns genes envolvidos com a interação parasitohospedeiro apresentaram evidência de seleção balanceada, a partir do valor D de Tajima. A alta frequência de recombinação meiótica encontrada em amostras das populações de parasitos, apesar da baixa transmissão local de malária, resultou no declínio do desequilíbrio de ligação entre pares de SNPs situados em uma distância de 50 pares de bases ao longo do mesmo cromossomo. Os dados apresentados corroboram com dados prévios de análises com uso de SNPs, complementando as informações sobre diversidade em escala genômica de populações de P. vivax nas Américas. Malaria is a public health problem worldwide. In Brazil, Plasmodium vivax is responsible for 85% of the 142 thousand malaria cases reported in 2013. Genomic studies complement in vitro experiments, providing new opportunities for the discovery of targets for vaccines and drugs, as well as enabling gene expression tests. Our objectives for this project, using genome sequences from 9 P. vivax Brazilian sympatric isolates collected between 2012 and 2013, were to evaluate the: a) genetic diversity levels and potential generating mechanisms using single nucleotide polymorphisms (SNPs); b) population structure levels in the Brazilian population in comparison with other regions in America; c) loci under selective pressure. We used new generation sequencing techniques in association with the identification of SNPs as molecular markers, and subsequent analysis of diversity , population structure and natural selection. Our results show the Brazilian population sharing more ancestrals with Peru, and in addition Colombia sharing more ancestrals with Mexico. Families of genes previously described as hyper variable were observed to have the same diversity values and some genes involved in the host-parasite interaction presented evidences of positive selection, considering Tagima`s D. The high meiotic recombination frequency found in the parasite population samples, despite local low transmission, produced a decrease in the linkage disequilibrium between SNPs pairs located in the same chromosome at a 50 base pairs distance.The results presented here corroborate previous results using SNPs analysis, complementing knowledge on diversity at a genomic scale of P. vivax in the Americas.

O tratamento padrão para pacientes com câncer de reto localmente avançado consiste no uso de quimioradioterapia neoadjuvante (QRTn), seguida por cirurgia. Uma fração significativa dos pacientes responde completamente ao tratamento e no momento da reavaliação não apresenta evidência clínica nem radiológica de doença. Uma abordagem alternativa, Watch and Wait, propõe não operar imediatamente esses pacientes e submetê-los a um protocolo de observação frequente, a fim de evitar as morbidades associadas à cirurgia. No entanto, a avaliação da resposta ao tratamento ainda é um desafio, devido à subjetividade da avaliação clínica e a ausência de exames radiológicos suficientemente sensíveis e específicos para garantir a ausência de células tumorais residuais ou capazes de detectar a recorrência precoce da doença. DNA circulante contendo alterações genéticas específicas do tumor (ctDNA) pode ser encontrado na fração livre de células do sangue e tem sido utilizado para monitorar a dinâmica tumoral em tumores sólidos. Avanços recentes das tecnologias de sequenciamento permitem a identificação eficiente e rápida e a um custo relativamente baixo de alterações genéticas em tumores individuais, superando o problema imposto pela ausência de alterações genéticas recorrentes nesses tumores. Essas alterações podem ser utilizadas como biomarcadores personalizados para monitorar a resposta ao tratamento, detectar doença residual e a recidiva precoce do tumor. O objetivo deste trabalho foi identificar e estudar biomarcadores personalizados em pacientes com câncer de reto localmente avançado tratados com QRTn e avaliar a capacidade desses biomarcadores para monitorar a dinâmica tumoral, e auxiliar na definição da conduta cirúrgica e na detecção da recidiva precoce da doença. Biópsias de seis pacientes com adenocarcinoma de reto distal (cT2- 3N0-1M0), foram coletadas prospectivamente pré-tratamento. O DNA genômico extraído a partir das biópsias foi usado para construir bibliotecas tipo mate-pair para o sequenciamento do genoma completo, utilizando a plataforma SOLiD. Rearranjos inter e intracromossômicos foram identificados utilizando programas computacionais desenvolvidos pelo nosso grupo de pesquisa e em seguida foram validados utilizando PCR e sequenciamento Sanger. Foram validadas, pelo menos, três variações estruturais para cada paciente. Amostras de plasma foram coletadas no momento do diagnóstico, depois da QRTn e durante o seguimento. DNA circulante total foi extraído a partir das amostras de plasma e ensaios personalizados foram desenvolvidos para monitorar a presença de variações estruturais através de PCR Digital. ctDNA foi detectado em todas amostras de plasma pré-tratamento de pacientes com tumores T3. A detecção desses biomarcadores apresentou boa correlação com a resposta ao tratamento, no entanto, esta abordagem não foi sensível o suficiente para detectar doença residual. Para dois pacientes que desenvolveram doença metastática foi verificado um aumento nos níveis de ctDNA com pelo menos 36 semanas antes do diagnóstico clínico de doença metastática, sendo possível correlacionar os níveis de ctDNA detectados em coletas subsequentes com a resposta ao tratamento sistêmico de segunda linha. Este estudo, embora de caráter exploratório, gerou dados relevantes e suficientes para justificar a realização de estudos adicionais para avaliar a aplicação dos biomarcadores personalizados na definição da conduta cirúrgica e no acompanhamento de pacientes com câncer de reto tratados com QRTn. The standard treatment for patients with locally advanced rectal cancer comprises in neoadjuvant chemo radiotherapy (nCRT), followed by surgery. A significant fraction of these patients show complete response to the treatment and at the time of reassessment, there are no clinical and nor radiological evidence of residual tumor. An alternative approach, Watch and Wait, proposes not to immediately operate these patients, but to submit them to a protocol of frequent observation in order to avoid the morbidities associated with radical surgery. However, assessment of treatment response remains a significant challenge due to the subjectivity of the clinical examination and to the lack of sufficiently sensitive tools to ensure the absence of tumor cells or to detect early disease recurrence. Circulating DNA carrying tumor-specific genetic alterations (circulating tumor DNA - ctDNA) can be found in the cell-free fraction of the blood and has been successfully used to monitor the tumor dynamics in solid tumors. Recent advances in sequencing technologies have enabled the rapid and cost effective identification of genetic alterations in individual tumors, overcoming the problem imposed by the absence of recurrent genetic alterations in these tumors. These alterations can be used as personalized biomarkers to monitor treatment response, detect residual disease and early tumor recurrence. The purpose of this work was to identify and validate the use of personalized biomarkers for patients with locally advanced rectal cancer treated with nCRT and to evaluate the ability of these biomarkers to monitor the tumor dynamics, to define surgical approach and to detect early recurrence of the disease. Pre-treatment biopsies from 6 patients with cT2-3N0-1M0 distal rectal adenocarcinoma were prospectively collected. Genomic DNA extracted from the biopsies was used to construct mate-pair libraries for whole genome sequencing using SOLiD platform. Inter and intrachromosomal rearrangements were identified using an in-house bioinformatics pipeline and validated using PCR amplification and Sanger sequencing. At least three structural variations were validated for each patient. Plasma samples were collect at diagnosis, after nCRT and follow-up. Circulating DNA was obtained from the plasma samples and personalized assays were designed to monitor the presence of structural variations using Droplet Digital PCR. ctDNA was detected in all pre-treatment plasma samples for patients with T3 tumors. The detection of these biomarkers showed a good correlation with the treatment response, nonetheless, the approach was not sensitive enough to detect residual disease. In two patients who developed metastatic disease, an increase in ctDNA levels was observed at least 36 weeks before clinical detection of metastatic disease, and it was possible to correlate the level of ctDNA in subsequent plasma samples with response to the second-line treatment. This study, although exploratory, generated relevant and sufficient data to support additional studies to evaluate the use of personalized biomarkers in the surgical management and follow-up of rectal cancer patients treated with nCRT.

Duplicação genica é uma das principais forças levando a evolução dos genomas eucarioto. O impacto de duplicações gênicas/genômicas vem sendo investigado a muito tempo em humanos e outros primatas. Um segundo mecanismo de duplicação gênica, a retrotransposição baseada em RNA maduros, vem sendo menos estudada devido ao seu potencial menor de gerar cópias funcionais. No entanto, recentemente, publicações descreveram retrocópias funcionais em humanos, roedores e mosca de fruta. Nesta tese, para investigar sobre retrocópias causando variabilidade genética no genoma de primatas, nós desenvolvemos a implementamos os métodos para detectar estas inserções. Utilizando nove genomas e transcriptomas publicamente disponíveis (sete primatas e dois roedores) nós confirmamos um número similar, porém, com origem independente, de retrocópias em primatas e roedores. Nós também encontramos um enriquecimento de retrocópias no genoma de Platyrrhini, possivelmente explicado pela expansão de L1PA7 e L1P3 nestes genomas. Posteriormente, nós analisamos a ortologia de retrocópias no genoma de primatas e encontramos 127 eventos específicos à linhagem humana. Nós também exploramos dados do projeto 1000 Genomes para detectar retrocópias polimórficas (retroCNVs germinativos) e encontramos 17 eventos, presentes no genoma referência humano, mas ausentes em mais de um indivíduo. Similarmente, nós investigamos novas retroduplicações de mRNAs no genoma humano, detectando 21 eventos ausentes do genoma referência. Finalmente, investigamos a existência de retroCNVs somáticos e descrevemos sete possíveis retrocópias somáticas. Apesar de sua possível insignificância, nós encontramos que algumas retrocópias compartilhadas entre todos os primatas, espécie específicas, e polimórficas podem ser expressas per se ou como transcritos quiméricos com genes hospedeiros. Sobretudo, nós encontramos que retrocópias são um fator importante da variabilidade genética inter-espécie, intra-espécie e intra-indivíduo e podem estar influenciando a evolução de mamíferos ao criar reservatórios de duplicações potencialmente funcionais. Gene duplication is a major driving force of evolution in eukaryotic genome. The impact of gene/genomic duplication has long been investigated in human and other primates. A second mechanism of gene duplication, retrotransposition, which is based on mature RNA, has been traditionally less studied due to their lower potential to generate functional copies. Recently, however, publications described functional retrocopies in humans, murines and drosophila. Here, to gain insights of the genetic variability arising from retrocopies on primate genomes, we developed and implemented the methods to detect these insertions. Using nine publicly available reference genomes and transcriptomes (seven primates and two rodents) we described a similar number independently arisen retrocopies in primates and rodents. We also found an enrichment of retrocopies in Platyrhinni genomes, putatively explained by the expansion of L1PA7 and L1P3 in these genomes. Next, we evaluated the orthology of retrocopies in primate genomes and found 127 events specific to human lineage. We also explored 1000 Genomes Project data to detect polymorphic events (germinative retroCNVs) on human populations and found 17 events, present on the reference genome, absent in more than one individual. Conversely, we also investigated new insertions of mRNA retroduplications in the human genome, detecting 21 events absent to the human reference genome. Finally, we evaluated the existence of somatic retroCNVs and described seven putative somatic retrocopies. Despite their putative insignificance, we found that some of these shared, specie-specific and polymorphic events may be expressed per se and as chimeric transcripts within host genes. Taken together, we found that retrocopies are a great factor of genetic variation interspecie, intraspecie e intraindividual and may be affecting mammal evolution by creating reservoirs of potentially functional duplications

Estudos recentes têm revelado que a maior parte dos transcritos gerados em células humanas é composta por RNAs não-codificadores de proteínas (ncRNAs). Uma parte desses ncRNAs compreende a classe de RNAs curtos, que possuem menos que 200 nucleotídeos. Os micro-RNAs (miRNAs) fazem parte dessa classe e têm sido alvo de grande interesse, pois são preditos como possíveis reguladores de mais de 60% dos RNAs mensageiros (mRNAs) humanos. Outra classe dos ncRNAs é composta por ncRNAs longos (lncRNAs, com mais de 200 nucleotídeos), que são transcritos a partir de regiões intergênicas e intrônicas do genoma humano e possuem várias funções, muitas delas relacionadas ao controle da expressão de mRNAs. Recentemente, os lncRNAs têm sido caracterizados quanto à sua estrutura e função. No entanto, muito pouco se sabe sobre os mecanismos pelos quais os lncRNAs são regulados. Este trabalho teve como objetivo avaliar se lncRNAs são regulados por miRNAs em células humanas. Para tanto, identificamos lncRNAs ligados ao complexo de silenciamento induzido por RNA (RISC) em células da linhagem HeLa, utilizando um método aqui desenvolvido de geração de bibliotecas de cDNA direcionadas para sequenciamento em larga escala na plataforma 454/Roche. Em paralelo, sequenciamos os miRNAs ligados ao RISC nestas mesmas células. Os resultados obtidos mostram que centenas de lncRNAs de diversas classes se ligam ao RISC em células HeLa, juntamente com milhares de mRNAs e várias centenas de miRNAs. Entre os miRNAs, encontramos 37 que são preditos como alvejando os lncRNAs detectados. Estes miRNAs constituem possíveis reguladores dos lncRNAs e, portanto, nosso trabalho estabelece um mapa experimental de interações diretas entre lncRNAs e miRNAs. Dentre os lncRNAs identificados ligados ao RISC neste trabalho, destaca-se o TUG1, lincRNA sabidamente envolvido na regulação de genes relacionados à apoptose e ao ciclo celular. Mostramos por ensaio de super-expressão de miRNAs e qPCR que TUG1 é regulado pelo miRNA-148b, um dos miRNAs por nós detectados que possui um sítio alvo altamente conservado em mamíferos localizado na extremidade 3\' de TUG1. Em conjunto, este trabalho contribui para o entendimento da regulação dos níveis de expressão de lncRNAs em células humanas e abre perspectivas para a modulação de miRNAs como estratégia de regulação dos níveis e das funções de lncRNAs. Recent studies have revealed that the largest fraction of the transcripts generated in human cells is composed of non-protein coding RNAs (ncRNAs). A portion of these RNAs encompasses the class of short RNAs, which are less than 200 nucleotides in length. Micro-RNAs (miRNAs) are part of this class and are of great interest, as they are predicted to target over 60% of the human messenger RNAs (mRNAs). Another class of ncRNAs is composed of long ncRNAs (lncRNAs, longer than 200 nucleotides), which are transcribed from intergenic and intronic regions of the human genome and have several functions, many of them related to the control of the mRNA expression. Recently, the structure and function of lncRNAs have been characterized. However, little is known about the mechanisms involved in lncRNA regulation. This work aimed to evaluate whether lncRNAs are regulated by miRNAs in human cells. For this purpose, we identified lncRNAs bound to the RNA-induced silencing complex (RISC) in HeLa cells using a method developed here for the generation of strand-specific cDNA libraries for large scale RNA-sequencing in the 454/Roche plataform. In parallel, we sequenced the miRNAs bound to RISC in these cells. Our results show that hundreds of lncRNAs from diverse classes are bound to RISC in HeLa cells, along with thousands of mRNAs and several hundred miRNAs. Among the miRNAs we identified 37 that are predicted to target the detected lncRNAs. These miRNAs are possible regulators of the lncRNAs, and therefore our work establishes an experimental map of direct interactions between lncRNAs and miRNAs. The lncRNA TUG1, a lincRNA involved in the regulation of genes related to apoptosis and cell cycle, was identified among the lncRNAs bound to RISC. We showed by miRNA over-expression and qPCR that TUG-1 is regulated by the miRNA-148b, which is one of the miRNAs detected in our sequencings and has a binding site highly conserved in mammals located at the TUG1 3` end. Taken together, our results contribute to the understanding of the regulation of the lncRNA expression levels in human cells and open perspectives for the modulation of miRNAs as a strategy to regulate the levels and functions of lncRNAs.

Glioblastoma multiforme (G BM), ou astrocitoma grau IV, é o tumor mais comum e letal do sistema nervoso central. Uma de suas características mais marcantes é seu alto potencial invasivo do tecido normal adjacente. Neste processo, o remodelamento da matriz extracelular, modulado por enzimas que degradam seus componentes e por inibidores destas enzimas, é crucial. Foi descrito que a expressão de MMP-2 e MMP-9, membros da família das metaloproteinases de matriz, aumentam conforme a progressão de astrocitomas. A variante canônica de RECK suprime a invasão tumoral e metástase através da inibição da atividade de, pelo menos, três MMPs: MMP-2, MMP-9 e MMP-14. Uma correlação positiva tem sido observada entre a abundância da expressão de RECK em amostras tumorais e um prognóstico mais favorável para pacientes com diversos tipos de tumores. Neste estudo, variantes de splicing do gene supressor de tumor RECK foram identificadas através da análise de Expressed sequenced Tags (ESTs), isoladas por RT-PCR, sequenciadas e clonadas. Três novas variantes de splicing do gene RECK foram identificadas e caracterizadas. O perfil de expressão dos transcritos de RECK foi determinado através de ensaios de RT-PCR quantitativo em um painel de tecidos normais e, também, durante a progressão de astrocitomas. Foram utilizadas, para esta análise, amostras macro dissecadas de tumores de pacientes com astrocitomas grau I (n=15), II (n=15), III (n=15) e GBMs (n=30). Os resultados mostram que maior expressão de RECK canônico, acompanhada de maior razão de expressão da variante canônica em relação às variantes de splicing alternativo, correlaciona positivamente com maior sobrevida global de pacientes com GBM, sugerindo seu papel como potenciais biomarcadores para o prognóstico destes pacientes. Análise funcional das isoform as de RECK em células U87 MG revelou que as células superexpressando as isoformas não apresentam inibição do processo de invasão celular, como observado para superexpressão da proteína canônica. Dentre as isoformas analisadas, destaca-se RECK-B, isoforma potencialmente ancorada à membrana plasmática por GPI, como a proteína canônica RECK, sugerindo uma possível colocalização destas variantes. Observa-se que células superexpressando RECK-B apresentam maior capacidade tumorigênica. Os resultados indicam que as variantes de RECK e o balanço entre a expressão destas variantes, apresentam um papel importante no comportamento e na agressividade de GBMs, tendo potencial valor na clínica. Além disso, para abrir perspectivas para o estudo das variantes de RECK, o balanço de expressão dos transcritos canônico e alternativos deste gene foi explorado durante os processos de diferenciação osteogênica e adipogênica. Os resultados indicam que a expressão da variante canônica é mais abundante em relação à expressão de suas isoformas em estágios tardios da adipogênese, sendo que o perfil inverso é observado em relação à isoforma B durante a osteogênese, sugerindo que o balanço entre os níveis de expressão das isformas de RECK possui um potencial papel biológico que deve ser explorado durante esses processos. Em conjunto, os resultados demonstram a existência de, pelo menos, três variantes de splicing do gene supressor de tumor RECK com envolvimento na tumorigênese e na diferenciação celular, abrindo novas perspectivas para o estudo e a aplicação do gene RECK na clínica. Glioblastoma multiforme (GBM) or grade IV astrocytoma is the most common and lethal tumor of the central nervous system. One of the most striking features of GBMs is their invasive potential of the normal surrounding brain tissue. It has been described that MMP-2 and MMP-9 expression levels increase during astrocytoma progression. Canonical RECK suppresses tumor invasion and metastasis by negatively regulating at least three matrix metalloproteinases, namely: MMP-9, MMP-2 and MT1-MMP. A positive correlation has been observed between the abundance of RECK express ion in tumor samples and a more favorable prognosis for patients with several types of tumors. In this study, splice variants of the RECK tumor suppressor gene were identified by Expressed Sequence Tag (EST) analysis, isolated by RT-PCR, sequenced and cloned. Three novel alternatively spliced variants of the RECK tumor suppressor gene were identified and characterized. The RECK transcripts expression profiles were investigated using quantitative RT-PCR assays in a normal tissue RNA panel and, also, during astrocytoma progression in macrodissected tumor samples of patients with astrocytoma grades I (n=15), II (n=15), III (n=15) and IV/GBM (n=30). The results show that higher canonical RECK expression, accompanied by a higher ratio of canonical to alternative transcript expression, positively correlated with higher overall survival rate after chemotherapeutic treatment of GBM patients. Our findings suggest that these RECK transcript variants may potentially be used as biomarkers for prognosis of GBM patients. U87 MG cells overexpressing each RECK alternative variant were generated and found to lack the supressive role of cellular invasion processes found upon overexpressing the canonical protein. Among the characterized isoforms, RECK-B stands out, since this isoform is potentially anchored to the cell membrane by a GPI anchor, exactly as the canonical RECK and, also, since cells overexpressing RECK-B display greater tumorigenic capacity. The results indicate that RECK variants and the balance between the expressions of these variants, play an important role in the behavior and aggressiviness of GBMs, therefore have a potential translational application. In addition, in order to investigate new perspectives for the analysis of these isoforms, the expression balance of RECK transcripts was assessed during osteogenesis and adipogenesis, by qRT - PCR. The results show that the expression of the canonical RECK variant is more abundant that that of its alternative isoforms in later stages of adipogenic differentiation. The opposite profile is found regarding RECK-B during osteogenesis, suggesting that the balance between the expressions of these transcripts may have a potential role during these processes. Taken together, the results show the existence of, at least, three alternatively spliced variants of the RECK tumor suppressor gene, which are involved in tumogigenesis and cellular differentiation, o pening new perspectives for studies and clinical application of the RECK gene.

RNAs não codificadores longos (lncRNAs) compõem uma fração significativa do transcriptoma. Alterações na expressão de lncRNAs já foram observadas em vários cânceres humanos, mas ainda não foram exploradas no adenocarcinoma pancreático ductal (PDAC), uma doença devastadora e agressiva para a qual faltam métodos para diagnóstico precoce e tratamentos efetivos. Utilizando uma plataforma de microarranjo de cDNA com sondas para 984 lncRNAs e 2371 mRNAs, o presente estudo identificou conjuntos de lncRNAs expressos em 38 amostras clínicas pancreáticas. O enriquecimento de (i) elementos regulatórios associados às regiões promotoras (H3K4me3); (ii) possíveis inícios de transcrição (CAGE-tags); (iii) presença de elementos conservados sugere que ao menos uma fração desses RNAs seja originada a partir de unidades transcricionais independentes, reguladas e possivelmente funcionais. Foram identificadas assinaturas de expressão gênica compostas por mRNA e lncRNAs associadas ao tumor primário e à metástase pancreática. A assinatura gIenica associada à metástase apresentou enriquecimento RNAs intrônicos de loci gênicos associados à via MAPK quinase. O aumento de expressão dos transcritos intrônicos dos loci PPP3CB, MAP3K14 e DAPK1 foi confirmado por qPCR em metástases. Em conjunto, este trabalho aponta para a importância de lncRNAs intrônicos no PDAC e para a necessidade de estudos mais aprofundados para uma melhor compreensão do papel dessa classe de transcritos na biologia da doença. Long noncoding RNAs (lncRNAs) compose a significant fraction of transcriptome. Altered expression of lncRNAs has been observed in diverse human cancers, but has not being investigated in pancreatic ductal adenocarcinoma (PDAC), a devastating and aggressive disease that lack early diagnosis methods and effective treatments. Using a cDNA microarray platform with probes interrogating 984 lncRNAs and 2371 mRNA, the present study identified subsets of lncRNAs expressed in 38 pancreatic clinical samples. Enrichment of (i) regulatory elements associated to promoter region (H3K4me3); (ii) putative transcription start site (CAGEtags) and (iii) conserved elements, suggest that at least a fraction of these RNAs could be independent transcriptional unit, regulated, an possibly functional. Gene expression signatures comprised of mRNAs and lncRNAs and associated to primary or metastatic tumors were found. A gene signature associated to metastasis was enriched in intronic ncRNAs mapping to gene loci associated to the MAPK pathway. Over expression of intronic RNAs from PPP3CB, MAP3K14 and DAPK1 was confirmed by qPCR in metastatic samples. Taken together, this study points to the importance of intronic lncRNAs in PDAC and for the need to study this class of ncRNAs in greater detail to better understand its role in the biology of PDAC.

Um dos objetivos no tratamento de Diabetes mellitus é aumentar a função, proliferação e sobrevivência de células beta pancreáticas, pois o transplante de ilhotas pancreáticas é severamente limitado pela escassez de doadores de órgãos. Nós mostramos que prolactina recombinante humana (rhPRL) apresenta efeitos benéficos em células beta, inibindo a apoptose. Recentemente reportamos o aumento dos níveis de expressão da proteína antiapoptótica HSP27/25, regulada por rhPRL em ilhotas humanas. Nosso objetivo é explorar o papel de HSP27/25 na citoproteção induzida por prolactina em células beta. Métodos: Células MIN6 parentais e silenciadas para HSP25 foram privadas de soro por 24h e cultivadas na presença ou ausência de rhPRL (300ng/mL). Posteriormente foram tratadas na presença ou ausência de uma combinação de citocinas (TNF-α, INF-&#947 e IL-1β) por diferentes períodos de tempo. A apoptose foi avaliada usando-se análise por citometria de fluxo. Os níveis de expressão gênica de HSP27/25 e membros da família BCL-2, da expressão proteica de membros desta mesma família, além de Caspase-9, Smac-Diablo HSP27/25, HSTF1, pP38 e pSTAT1 foram analisados por Westen blot. Ainda, foram avaliadas a atividade de Caspase-8 e -3, por ensaios fluorimétricos. Em fêmeas de mamíferos, um dos cromossomos X é inativado proporcionando compensação de dose entre os produtos gênicos de machos e fêmeas. A inativação do cromossomo X (ICX) ocorre no embrião em desenvolvimento, e se caracteriza pela aquisição de marcas heterocromáticas no cromossomo X inativado (Xi), que são mantidas nas células somáticas ao longo das divisões celulares. O melhor modelo para estudo do início da ICX são as células-tronco embrionárias femininas. Provenientes da massa celular interna de blastocistos, elas representam um embrião em desenvolvimento e possuem os dois X ativos; a diferenciação das células promove a ICX in vitro, o que permite a identificação dos fatores e mecanismos moleculares envolvidos. A derivação de linhagens de célulastronco embrionárias humanas (human embryonic stem cells - hESCs) em 1998 permitiu novas possibilidades de estudo da ICX, pois a maioria dos trabalhos procurou esclarecer o mecanismo da ICX no modelo murino. Tradicionalmente, a manutenção da ICX em humanos tem sido investigada em células somáticas híbridas ou transformadas; porém, sabe-se que estas não representam um contexto celular natural. Assim, o presente trabalho teve como objetivos principais explorar a potencialidade de hESCs no estudo do início da ICX, e ainda investigar a função de três fatores na manutenção da ICX em células humanas imortalizadas: DNMT1 (enzima responsável pela manutenção da metilação do DNA), SMCHD1 (proteína da família de coesinas/condensinas), e XIST (um RNA não-codificador que inicia o processo de heterocromatinização do futuro Xi) foram selecionados para este estudo, uma vez que todos participam da manutenção da ICX em camundongos. Até o momento foram derivadas em nosso laboratório quatro linhagens de hESCs, as primeiras da América Latina. A caracterização das linhagens mostrou que, apesar de se manterem indiferenciadas, as hESCs femininas encontram-se em estágio pós-ICX, pois mesmo indiferenciadas já apresentam um dos X inativado. Nossos dados indicam que, submetidas às atuais condições de cultivo, as hESCs não são bons modelos para o estudo do início da ICX, e é possível que a inativação de um cromossomo X durante o cultivo confira alguma vantagem seletiva às células. A estratégia utilizada no estudo da manutenção da ICX foi o silenciamento dos três genes por interferência de RNA (RNAi). Não foi possível diminuir significativamente a expressão dos genes XIST e SMCHD1. Porém, o silenciamento de DNMT1 foi expressivo, e em resposta foi observada reativação do gene MAOA, localizado no cromossomo X e submetido à inativação. Apesar de nossas análises mostrarem que os efeitos da diminuição de DNMT1 foram restritos ao gene MAOA, estes resultados sugerem a existência de diferentes hierarquias de controle epigenético dos genes submetidos à ICX em células humanas In female mammals, one of the X chromosomes is inactivated to achieve dosage compensation between males and females. The X chromosome inactivation (XCI) occurs early during embryogenesis and is characterized by the acquisition of heterochromatic features on the inactive X (Xi), which are maintained during all the subsequent cell divisions. Embryonic stem cells are the most suitable cells to study the establishment of XCI. They are obtained from the inner cell mass (ICM) of blastocysts, and can represent a developing female embryo, possessing two active X-chromosomes; when differentiated, these cells recapitulate XCI in vitro, and thus one can identify XCI regulators and factors involved. The derivation of human embryonic stem cells (hESCs) in 1998 offered new possibilities to study XCI, since most of the mechanistic studies of XCI have so far been investigated in the mouse model system. Traditionally, maintenance of XCI in humans has been addressed in somatic cell hybrids or transformed cells; however, they do not represent a natural cellular context. The main goals of the present work were to verify the potential of hESCs as models of XCI, and also to study the function of three important factors in XCI maintenance in immortalized human cells. DNMT1 (DNA-methyltransferase 1), SMCHD1 (a cohesin/condensin protein family member) and the XIST gene (a non-coding RNA which triggers XCI and promotes X heterochromatin formation on the future Xi) were selected, as they are key factors in XCI maintenance in the mouse. Until now four hESCs lines were derived in our lab. Their characterization showed that, in spite of been undifferentiated, the female hESCs have already undergone XCI. Our data suggest that, under the actual culture conditions, hESCs are not good models to study XCI, and it is also possible that X inactivation confers selective advantage to hESCs. Knockdown by RNA interference was used to study the roles of three genes in XCI maintenance. We could not efficiently knockdown XIST or SMCHD1. However, the DNMT1 silencing was substantial, and led to the reactivation of MAOA, an X-linked gene subjected to XCI. Although the effect of DNMT1 silencing was restricted to MAOA, our data suggest that there are different epigenetic hierarchies to control the expression of the genes subjected to XCI in human cells.

Os microRNAs (miRNAs) são pequenos RNAs não codificadores de proteínas presentes na maioria dos eucariotos. Esses RNAs regulam a expressão gênica em nível pós-transcricional através do silenciamento de mRNAs-alvo que possuem sítios complementares às suas sequências, atuando em praticamente todos os processos celulares. Embora a estrutura e função dos miRNAs estejam bem caracterizadas, aspectos relacionados à sua organização genômica, evolução e atuação em doenças são tópicos que apresentam enormes lacunas. Nesta tese, utilizamos abordagens computacionais para investigar estes temas em três trabalhos. No primeiro, processamos e integramos um vasto volume de dados publicamente disponíveis referentes aos miRNAs e genes codificadores de proteínas para cinco espécies de vertebrados. Com isso, construimos uma ferramenta web que permite a fácil inspeção da organização genômica dos miRNAs em regiões inter e intragênicas, o acesso a dados de expressão de miRNAs e de genes codificadores de proteínas (classificados em genes hospedeiros e não hospedeiros de miRNAs), além de outras informações pertinentes. Verificamos que a ferramenta tem sido amplamente utilizada pela comunidade científica e acreditamos que ela possa facilitar a geração de hipóteses associadas à regulação dos miRNAs, principalmente quando estão inseridos em genes hospedeiros. No segundo estudo, buscamos compreender como o contexto genômico e a origem evolutiva dos genes hospedeiros influenciam a expressão e evolução dos miRNAs humanos. Nossos achados mostraram que os miRNAs intragênicos surgem preferencialmente em genes antigos (origem anterior à divergência de vertebrados). Observamos que os miRNAs inseridos em genes antigos têm maior abrangência de expressão do que os inseridos em genes novos. Surpreendentemente, miRNAs jovens localizados em genes antigos são expressos em um maior número de tecidos do que os intergênicos de mesma idade, sugerindo uma vantagem adaptativa inicial que pode estar relacionada com o controle da expressão dos genes hospedeiros, e como consequência, expondo-os a contextos celulares e conjuntos de alvos diversos. Na evolução a longo prazo, vimos que genes antigos conferem maior restrição nos padrões de expressão (menor divergência de expressão) para miRNAs intragênicos, quando comparados aos intergênicos. Também mostramos possíveis associações funcionais relacionadas ao contexto genômico, tais como o enriquecimento da expressão de miRNAs intergênicos em testículo e dos intragênicos em tecidos neurais. Propomos que o contexto genômico e a idade dos genes hospedeiros são fatores-chave para a evolução e expressão dos miRNAs. Por fim, buscamos estabelecer associações entre a expressão diferencial de miRNAs e a quimioresistência em câncer colorretal utilizando linhagens celulares sensíveis e resistentes às drogas 5-Fluoruracil e Oxaliplatina. Dentre os miRNAs identificados, o miR-342 apresentou níveis elevados de expressão nas linhagens sensíveis à Oxaliplatina. Com base na análise dos alvos preditos, detectamos uma significativa associação de miR-342 com a apoptose. A superexpressão de miR-342 na linhagem resistente SW620 evidenciou alterações na expressão de genes da via apoptótica, notavelmente a diminuição da expressão do fator de crescimento PDGFB, um alvo predito possivelmente sujeito à regulação direta pelo miR-342. MicroRNAs (miRNAs) are short non-coding RNAs found in most eukaryotic species. These RNAs regulate gene expression at post-transcriptional level by silencing target mRNAs through base-pairing of complementary sequences, thus acting on virtually all cellular processes. Although the structure and function of miRNAs are well understood, several aspects related to their genomic organization, evolution and involvement with diseases are largely underexplored. In this thesis, we employed computational methods to investigate such issues in three different studies. In the first one, we have processed and integrated a large amount of public data related to miRNAs and coding genes for five vertebrate species. Then, we developed a webtool to allow the analysis of the miRNA genomic context in inter and intragenic regions, the access of miRNA and gene expression data (classified as host and non-host genes), as well as other relevant information. We noticed that the webtool has been largely used by the scientific community, and we believe that it can facilitate hypothesis generation related to miRNA regulation, especially when they are within host genes. In the following study, we sought to understand how the genomic context and the evolutionary origin of host genes can affect the expression and evolution of human miRNAs. Our findings showed that intragenic miRNAs are preferentially embedded within old host genes (originated before the split of vertebrates). We observed that miRNAs within old genes are more broadly expressed than those within young genes. Surprisingly, young miRNAs within old genes were expressed in more tissues than their intergenic counterparts, suggesting an initial adaptive advantage which might be related to their hosts expression control, and as a consequence, exposing them to a more diverse cellular contexts and target genes. In the long run, we found that old host genes lead to expression constraints (lower expression divergence) between species for intragenic miRNAs, in respect to intergenic ones. We also showed possible functional associations related to miRNA genomic context, such as the enrichment of young intergenic miRNAs in testis, while young intragenic miRNAs were enriched in neural tissues. Thus, we propose that the genomic context and the age of the host genes are key factors in shaping the expression and evolution of miRNAs. Finally, we sought to establish associations between differential expression of miRNAs and chemoresistance in colorectal cancer using resistant and sensitive cell lines to 5-Fluoruracil and Oxaliplatin. Among differentially expressed miRNAs, miR-342 was highly expressed in sensitive cell lines to Oxaliplatin. Based on target prediction analysis, miR-342 is likely associated with apoptosis. The induced overexpression of miR-342 in SW620, a cell line resistant to Oxaliplatin, changed the expression levels of genes linked to the apoptosis pathway, notably the downregulation of PDGFB growth factor, which is a predicted target possibly subjected to direct regulation by miR-342.

Os antígenos cancer-testis (CT) são proteínas imunogênicas expressas em tecido gametogênico e em diferentes tipos de tumor, sendo considerados candidatos promissores para a imunoterapia do câncer. Entretanto, pouco se sabe sobre a função desses antígenos na tumorigênese. Em 2006, identificamos CTSP-1 como um novo antígeno CT, frequentemente expresso em vários tumores. Nesse trabalho, investigamos a função de CTSP-1 por meio da identificação de proteínas expressas em tumores de próstata e que são capazes de interagir fisicamente com esse antígeno. Demonstramos que CTSP-1 interage com a proteína CTCF em ensaios de duplo-híbrido em leveduras, pulldown e de co-localização e, em seguida, analisamos o impacto da superexpressão de CTSP-1 no controle da expressão de genes CT mediada por CTCF e na progressão do ciclo celular. Utilizando o CT NY-ESO-1 como modelo, demonstramos que a superexpressão de CTSP-1 não altera os níveis endógenos de NY-ESO-1 na linhagem celular tumoral H1299. Por outro lado, observamos que a superexpressão de CTSP-1 48h após as transfecções em H1299 induz um bloqueio do ciclo em G0/G1, reduzindo a capacidade clonogênica dessas células por um mecanismo dependente dos níveis de expressão de CTSP-1. Resultados semelhantes não foram observados em ensaios com clones superexpressando CTSP-1 estavelmente, o que sugere que eles tenham se originado de células que conseguiram escapar do bloqueio em G0/G1. Resultados preliminares sugerem que a redução da capacidade clonogênica das células H1299 que superexpressam CTSP-1 48h após as tansfecções não está associada à ocorrência de morte por apoptose. Cancer-testis (CT) antigens are immunogenic proteins expressed in gametogenic tissues and in different histological types of tumors, being considered promising candidates for cancer immunotherapy. However, little is known about their role in tumorigenesis. In 2006, we identified CTSP-1 as a novel CT antigen, frequently expressed in different types of tumors. In this work, we investigated the functional role of CTSP-1 through the identification of proteins expressed in prostate tumors and that physically interact with this tumor antigen. We demonstrate that CTSP-1 interacts with the CTCF protein using the yeast two-hybrid system, pulldown and co-localization assays and have further analyzed the impact of CTSP-1 overexpression on the expression of CT genes mediated by CTCF and on the cell cycle progression. Using the CT antigen NY-ESO-1 as a model, we showed that the CTSP-1 overexpression does not alter the endogenous levels of NY-ESO-1 in the tumor cell line H1299. On the other hand, we observed that the overexpression of CTSP-1 in H1299 cells 48h after the transfections induces a cell cycle arrest in G0/G1 and reduces the clonogenic capacity of these cells by a mechanism dependent on the CTSP-1 expression levels. Similar results were not observed for cell clones stably overexpressing CTSP-1, suggesting that these clones have arisen from cells that managed to escape cell cycle arrest in G0/G1. Preliminary results suggest that the reduced clonogenic capacity of H1299 cells expressing CTSP-1 and analyzed 48h after the transfections is not associated with cell death by apoptosis.

Sabe-se que TRAIL é capaz de matar células tumorais de forma seletiva e que TRAIL tem sua expressão reduzida em diversos tumores, porém pouco se sabe sobre os mecanismos responsáveis pela sua inibição. Tendo em vista que a expressão de TRAIL pode ser regulada pelo Ácido Retinóico; que PRAME é capaz de inibir a via do ácido retinóico através da proteína EZH2 e que nós observamos anteriormente que a expressão de TRAIL esta diminuída em pacientes com LMC, nós decidimos investigar a associação entre PRAME, EZH2 e TRAIL na LMC. Nós demonstramos que PRAME, mas não EZH2, tem sua expressão aumentada em células BCR-ABL+ e sua expressão está associada com a progressão da LMC. Alem disto, existe uma correlação positiva entre PRAME e BCR-ABL e negativa entre PRAME e TRAIL nestes pacientes. A inibição da expressão de PRAME ou EZH2 por RNAi induziu um aumento da expressão de TRAIL. Estes dados revelam um novo mecanismo de regulação responsável por diminuir a expressão de TRAIL, e geram novos possíveis alvos para a terapia da LMC e, possivelmente, também para outros tumores. TRAIL was shown to selectively kill tumor cells. Not surprisingly, TRAIL is down-regulated in a variety of tumor cells, but the mechanism responsible for TRAIL inhibition remains elusive. Because TRAIL can be regulate by retinoic acid; PRAME was shown to inhibit transcription of retinoic acid receptor target genes through the polycomb protein EZH2; and we have found that TRAIL is inversely correlated with BCR-ABL in CML patients, we decided to investigate the association of PRAME, EZH2 and TRAIL in BCR-ABL-positive leukemia. Here, we demonstrate that PRAME, but not EZH2, is up-regulated in BCR-ABL cells and is associated with the progression of disease in CML patients. In addition, PRAME expression is positively correlated with BCR-ABL and negatively with TRAIL in these patients. Importantly, knocking down of PRAME or EZH2 by RNA interference restores TRAIL expression. Our data reveal a novel regulatory mechanism responsible for lowering TRAIL expression and provide the basis of alternative targets for combined therapeutic strategies for CML.

A geração de lesões ao DNA possui diversos efeitos biológicos em células de mamíferos, como inibição da replicação do DNA, ativação de vias de reparo de DNA, mutagênese e indução de apoptose. Este último pode ter conseqüências deletérias para o organismo, mas também pode trazer benefícios, como impedir que uma célula com mutações seja perpetuada, possivelmente dando origem a um tumor. Há ainda muito por se descobrir sobre os mecanismos responsáveis pela indução de morte celular por apoptose após a geração de danos ao DNA. Neste trabalho iremos demonstrar que a replicação do DNA lesado é um evento necessário para indução de apoptose por luz UV, e que a inibição dessa replicação é capaz de evitar a morte celular mesmo em células deficientes em reparo de DNA. Será mostrado também que os agentes quimioterápicos Temozolomida, ACNU e BCNU são capazes de induzir apoptose em células de glioma, em um processo controlado por p53, que dependendo do agente utilizado determina a resposta a ser adotada pelas células, seja reparo de DNA ou indução de apoptose. Induction of DNA lesions leads to several different endpoints in mammalian cells, such as replication blockage, activation of DNA repair pathways, mutagenesis and induction of apoptosis. Although apoptosis induction might be involved in deleterious conditions, it can also bring benefit, as for instance to avoid the uncontrolled propagation of a mutated cell. The molecular mechanisms leading to apoptosis induction by DNA damage still remain largely under covered. This work provides evidence that the replication of damaged -DNA works as a trigger for UV-induced apoptosis. Surprisingly, even in DNA repair-deficient cells the inhibition of damaged-DNA replication is able to protect from apoptosis induction. This work also indicates that the chemotherapeutical agents Temozolomide, ACNU and BCNU are able to trigger apoptosis in human glioma cells, in a manner that is tightly controlled by the tumor suppressor gene p53, which depending upon the agent used will determine if the lesion will be removed by DNA repair or if cells will trigger apoptosis.

A expressão aumentada de GSK3b em pacientes da doença de Alzheimer (DA), aparentemente está relacionada com a formação de placas senis e emaranhados neurofibrilares. Utilizamos qPCR para avaliar os efeitos do lítio sobre os níveis do mRNA de GSK3a e GSK3b em culturas primárias de neurônios corticais e hipocampais de rato tratados com lítio. Nossos resultados, sugeriram que lítio é capaz de reduzir os níveis de mRNA de Gsk3b hipocampal de modo específico e dose-dependente. Estes dados foram subsequentemente comprovados in vivo em amostras cerebrais de ratos tratados com LiCl. Utilizamos hibridização subtrativa de cDNA e eletroforese bidimensional de culturas de neurônios hipocampais tratados com o lítio. Nossos estudos sugeriram a expressão diferencial de 88 genes, além de oito proteínas com cerca de 50% de alteração de expressão. Estas observações sugerem novos efeitos regulatórios do lítio sobre GSK3b e fornecem potenciais alvos da ação do lítio. The increased systemic expression of active GSK3b in Alzheimers disease (AD) patients apparently is associated with the formation of senile plaques and neurofibrillary tangles, the hallmarks of this disease. In this study we used qPCR to evaluate the transcriptional regulation of GSK3a and GSK3b in lithium-treated primary cultures of rat cortical and hippocampal neurons. We found a significant and dose-dependent reduction in the mRNA levels of GSK3b, which was specific to hippocampus. This same effect was further confirmed in vivo by measuring GSK3 expression in different brain regions of adult rats treated with lithium. We used subtractive hybridizations and two-dimensional electrophoresis patterns of culture of hippocampus neurons treated with lithium. Our study suggested 88 genes differently expressed besides 8 proteins identified with variation expression. These observations suggest new regulatory effects of lithium over GSK3b and suggesting new potential lithium action targets.

Após o seqüenciamento completo do genoma humano, a busca e caracterização do conjunto completo de genes humanos constitui-se no principal desafio nesta área de investigação, sendo o passo limitante para o progresso na exploração dos dados contidos no seqüenciamento deste genoma. O projeto de transcriptoma denominado \"Transcript Finishing Initiative\" (TFI) surgiu neste contexto, com o objetivo principal de gerar fragmentos parciais de transcritos humanos, que não haviam sido descritos previamente e determinar sua seqüência, para iniciar a caracterização de novos genes humanos. A estratégia utilizada foi q alinhamento de todas as seqüências ORESTES e ESTs disponíveis com a seqüência pública do genoma humano e o agrupamento j c1usterização destas com base nas coordenadas deste genoma. Algumas das regiões que não eram cobertas por estas seqüências foram, então, completadas, por RT-PCR, utilizando-se primers ancorados nos clusters vizinhos. Cada par de clusters de ESTs selecionado para validação experimental foi designado como uma Unidade do \"Transcript Finishing\" (TFU), tendo sido validadas experimentalmente, pelo grupo TFI, Um total de 211 TFUs foram validadas, sendo que 197 seqüências consenso foram submetidas ao Genbank (CF272536-CF272733). Atualmente, apenas um pequeno número destas seqüências ainda são considerados genes novos, sem que haja um cDNA depositado em banco de dados; contudo para um número considerável destas TFUs não existe qualquer caracterização sobre sua função. Na tentativa de contribuir para melhor caracterização dos genes identificados no projeto TFI, e tendo, como base, a linha de pesquisa do laboratório, que busca genes diferencialmente expressos envolvidos em transformação maligna/tumorigênese, o presente trabalho propôs a utilização das seqüências TFUs para estudar sua possível associação com tumores de glia humanos e outros tipos de tumores (de próstata e de mama). Para tanto, as TFUs foram analisadas \"in silico\" para estabelecer seu grau de ineditismo como um novo gene ou um gene sem função conhecida, e, para análise de sua expressão diferencial entre tecidos normais e tumorais de cérebro, próstata e mama. Para validar estas análises computacionais na bancada, foram gerados macro- e microarranjos de DNA utilizando-se as TFUs disponíveis como clones físicos ou amplicons, para o rastreamento com sondas das linhagens celulares A172 e T98G de glioblastomas. Os resultados das análises destes dados foram confirmados por PCR quantitativo tanto nas linhagens como em amostras clínicas de astrocitomas que apresentam diversos graus de malignidade. Como resultado, foi possível organizar um Banco de Clones Físicos de TFUs, além de identificar e selecionar uma TFU (168), cuja expressão correlaciona diretamente com o grau de malignidade dos tumores de glia. Esta seqüência corresponde a um novo gene, já que não existe a seqüência de cDNA completo nos bancos de dados. Em vista disto, a TFU168 foi selecionada para estudos funcionais posteriores, que já estão em andamento, através da obtenção de suaseqüência completa de cDNA para ensaios de superexpressão e do silenciamento gênico através de RNAi. Upon complete sequencing of the human genome, identification and characterization of the complete set of human genes constitutes the major challenge in this research field, constituting the limiting step for progress in exploration of the informations contained in the genome sequencing data. The Transcript Finishing Initiative (TFI) transcriptome project arose in this context, aiming at the generation, sequencing and characterization of partial new human transcripts and genes. The strategy adopted was the alignment of the alI the available ORESTES and EST sequences data with the public human genome sequence and their clusterization based on the coordinates of this genome. Thus, some of the regions which were not cover by ESTs and ORESTES (gaps) were then completed by RT-PCR using primers anchored in the neighboring clusters. Each pair of EST clusters selected for experimental validation was named Transcript Finishing Unit (TFU). A large number (211) of TFU s were validated and 197 -consensus sequences were submitted to the Genbank (CF272536-CF272733). At present, only a few of these sequences are considered as new genes without a full-Iength cDNA sequence deposited in the data bank, however, no functional characterization is yet available for a large number of these sequences. In an attempt to contribute to further characterization of these genes identified in the TFI project and keeping in mind the main interest of our laboratory, which is the identification of differentially expressed genes in tumor versus normal tissue, the present work aims at utilizing these TFUs to find differentially expressed genes associated with human glial tumors and with other kinds of tumors. To this end, these sequences were first subjected to in silico analysis in order to establish their degree of ineditism (new sequences and/or sequences with unknown function) and their expression profile between normal and tumoral tissues of brain, mammary gland and prostate. To validate this computational analysis, DNA macro- and microarrays were generated with the TFU sequences and screened with cDNA probes obtained from the A172 and T98G glioblastomas cell lines. The results of these screenings were confirmed by quantitative PCR both in cell lines and in tumor samples of different degrees of malignancy. The results obtained in this work allowed the organization of a TFUs Physical Clones Bank and the identification and selection of one sequence (TFU 168), whose expression is directly re1ated to the degree of tumor malignancy. This sequence constitutes a new gene, since no complete cDNA sequence is available in the data banks. Therefore, TFU168 was selected for further functional studies by obtaining its full-Iength cDNA sequence to be used for over expression by silencing this gene using RNAi.

O câncer colorretal é um dos tipos de tumores mais frequentes no mundo. A atual dificuldade na avaliação correta da resposta ao tratamento torna necessário o desenvolvimento de novas abordagens de detecção tumoral. Atualmente, o sequenciamento genômico em larga escala permite um estudo mais compreensivo das alterações estruturais e de sequência presentes no tumor. A aplicação destas abordagens de maneira personalizada permite o desenvolvimento de biomarcadores tumor específicos que podem facilitar a avaliação de resposta ao tratamento e a presença de doença residual, bem como revelar alterações de sequência em genes capazes de servir de novos alvos terapêuticos. Neste estudo foi desenvolvida uma metodologia eficiente para a identificação de biomarcadores baseados na existência de variações estruturais em genomas de tumores de reto, eliminando a necessidade de sequenciamento do genoma normal do mesmo paciente e diminuindo portanto o custo da abordagem. Os biomarcadores encontrados para cada um dos seis pacientes foram utilizados para avaliar a presença de doença residual após o tratamento através da detecção de DNA tumoral circulante nas amostras de plasma coletadas em momentos diferentes do tratamento. O sequenciamento em baixa cobertura personalizado é portanto uma alternativa viável e promissora para avaliar a resposta ao tratamento em pacientes com tumores de reto. Na segunda parte do estudo, a análise de linhagens celulares de tumores colorretais revelou uma grande quantidade de mutações pontuais somáticas (SNVs e InDels) em genes codificadores para proteínas de superfície celular (surfaceoma). Estas alterações no surfaceoma indicam potenciais novos alvos para drogas e vias regulatórias alteradas neste tipo de tumor. Além disso, estas mutações pontuais também são responsáveis pela geração de epítopos com potencial imunogênico e estes novos epítopos podem ser aplicados como vacinas antitumorais personalizadas e já haviam sido propostos como uma alternativa terapêutica. A presença de novos epítopos, principalmente nas linhagens com elevadas taxas de mutação (resultante da instabilidade de microssatélites e mutações em genes de reparo de DNA tipo mismatch ou POLE), sugerem também um potencial uso de drogas moduladoras do sistema imune em pacientes com tumores que apresentam estas mesmas características. Portanto, o estudo de alterações genômicas em tumores primários e linhagens de câncer colorretal permitiu a detecção de variações estruturais que foram utilizadas como biomarcadores personalizados em pacientes com tumores de reto assim como a identificação de genes contendo mutações pontuais em linhagens celulares de câncer colorretal, que revelam potenciais novos alvos terapêuticos a serem explorados na clínica Colorectal cancer is one of the more frequent tumor types in the world. To select the appropriate treatment course, it is necessary to develop more precise diagnostic approaches. The current availability of high throughput genome sequencing methods allows for a comprehensive characterization of the structural and sequence alterations present in each tumor. The use of tumor genome sequencing in a personalized setting can result in tumor specific biomarkers that help evaluate response to treatment and the presence of residual disease, improving the clinical management of these patients, and also reveal sequence alterations in genes capable of serving as new therapeutic targets. In this study we developed an efficient bioinformatics pipeline to identify biomarkers based on the existing structural alterations in rectal tumor genomes, eliminating the need to sequence the matched normal genome and therefore reducing the cost for this approach. The biomarkers found for each of the six patients were used to evaluate the presence of residual disease after treatment through the detection of circulating tumor DNA in plasma samples collected at different points during the treatment. Sequencing tumor genomes with low coverage is therefore a viable and promising alternative to follow up rectal cancer patient\'s response to treatment. In the second part of this study, the analysis of colorectal cancer cell lines revealed a large quantity of point mutations (SNVs and InDels) in genes coding for proteins located in the cell surface (surfaceome). These alterations in the surfaceome indicate potential new drug targets and altered pathways in this type of tumor. Furthermore, these point mutations are also responsible for the generation of new epitopes with immunogenic potential and these new epitopes can be applied as personalized tumor vaccines and had previously been proposed as a therapeutic alternative. The presence of new epitopes, especially in the cell lines with elevated mutation rates (resulting from MSI and mutations in DNA mismatch-repair genes or POLE), suggests a potential use of immune checkpoint target drugs in patients with tumors that share these genetic characteristics. With a large-scale bioinformatics approach, we detected new tumor epitopes resulting from point mutations, present in most of the cell lines used. The analysis of gene expression data puts into perspective both the somatic mutations found and which targets are promising as well as the development of therapies based on vaccines derived from tumor epitopes. In conclusion, the study of genomic alterations in primary tumors and colorectal cancer cell lines allowed the detection of structural variations that were used as personalized biomarkers in patients with rectal tumors as well as the identification of genes containing point mutations in colorectal cancer cell lines, that reveal potential new therapeutic targets to be explored in the clinical setting.

As alterações genéticas mais frequentes em tumores de pulmão são mutações pontuais que ativam o oncogene KRAS. Apesar destas mutações estarem ligadas à oncogênese de forma causal, diferentes abordagens para inibir as proteínas RAS diretamente fracassaram na clínica. Portanto, para que melhores alvos terapêuticos para o câncer de pulmão se tornem disponíveis, será necessário identificar as vias sinalizadoras ativadas pela proteína KRAS, que são críticas para a oncogênese. O objetivo deste projeto foi identificar novos alvos terapêuticos na oncogênese pulmonar induzida pela KRAS. Este projeto se baseou na seguinte hipótese: (1) a KRAS oncogênica leva à ativação das quinases mitóticas Aurora A e/ou B e (2) que as quinases Aurora A e/ou B são alvos terapêuticos relevantes no câncer de pulmão induzido pelo oncogene KRAS. Esta hipótese foi formulada com base em estudos anteriores mostrando que a quinase Aurora A fosforila diretamente componentes das vias efetoras de RAS, e que a Aurora A e Aurora B cooperam com a RAS oncogênica na transformação maligna. Para testar esta hipótese, nós inicialmente determinamos se a forma oncogênica da KRAS induz a expressão das quinases Aurora A e B. Para tanto, nós usamos 3 modelos celulares: (1) uma linhagem primária epitelial pulmonar imortalizada e seu par isogênico transformado pela KRAS oncogênica; (2) células tumorais pulmonares H1703 manipuladas geneticamente para expressar a forma oncogênica da KRAS de forma induzível; e (3) células de adenocarcinoma pulmonar portadoras de mutações oncogênicas em KRAS H358 e A549 manipuladas geneticamente para expressar short hairpin RNAs (shRNAs) para KRAS de forma induzível. Em todos os casos, a expressão da forma oncogênica da KRAS se correlacionou positivamente com a expressão de Aurora A e B. Para validar as quinases Aurora A e B como alvos relevantes do ponto de vista terapêutico, nós usamos, nas células mencionadas acima, abordagens genéticas ou farmacológicas para inibir a expressão ou atividade das quinases Aurora A e B. Nas células A549 e H358, portadoras da forma oncogênica da KRAS, a inibição da expressão das quinases Aurora A ou B por interferência de RNA de forma induzível, bem como o tratamento com um inibidor dual destas quinases, reduziu o crescimento, viabilidade e tumorigenicidade celulares in vitro. Mais importante do que isso, no modelo celular primário isogênico, bem como na linhagem H1703 com expressão induzível de KRAS oncogênica, a inibição farmacológica dual das quinases Aurora A e B levou a uma redução no crescimento, viabilidade e tumorigenicidade celulares de forma dependente da presença da KRAS oncogênica, sugerindo que a inibição das quinases Aurora A e B afeta especificamente células transformadas pela KRAS. Em conclusão, nossos resultados apoiam a nossa hipótese de que as quinases Aurora são alvos da KRAS oncogênica no pulmão, e sugerem a inibição das quinases Aurora como uma nova abordagem para a terapia do câncer de pulmão induzido pela forma oncogênica da KRAS. The most frequent genetic change found in lung tumors are activating point mutations in the KRAS gene, which have been causally linked to the oncogenic process. Unfortunately, different approaches to target RAS proteins for therapy have been unsuccessful. Therefore, in order to select better targets for lung cancer therapy, key cancer-relevant KRAS downstream pathways will need to be identified. The overall objective of this study was to identify novel therapeutic targets in KRAS-mediated lung cancer. This project was based on the following hypothesis: (1) KRAS activates mitotic kinases Aurora A and/or B; and (2) Aurora A and/or B are relevant therapeutic targets in KRAS-induced lung cancer. This hypothesis was formulated on the basis of published studies showing that Aurora A directly phosphorylates RAS effector pathway components, and Aurora A and B both cooperate with oncogenic RAS to promote malignant transformation. In order to test this hypothesis, we first determined whether oncogenic KRAS induces Aurora kinase expression. For that purpose, we used three different cell-based models: (1) an immortalized primary lung epithelial cell line and its isogenic KRAS-transformed counterpart, (2) H1703 lung cancer cell line engineered to express oncogenic KRAS inducibly, and (3) KRAS positive lung cancer cell lines H358 and A549 stably expressing inducible shRNAs targeting KRAS. In all cases, KRAS expression positively correlated with Aurora A and Aurora B expression. In order to validate Aurora A and/or B as therapeutically relevant KRAS targets in lung cancer, we used genetic and/or pharmacological approaches in the abovementioned cells to inactivate Aurora A or B. In KRAS positive H358 and A549 cell lines, inducible shRNA-mediated knockdown of Aurora A or B, as well as treatment with a dual Aurora A and B inhibitor, decreased growth, viability and tumorigenicity in vitro. More importantly, in the primary isogenic model and in the H1703 KRAS-inducible cell line, dual pharmacological inhibiton of Aurora A and B reduced growth, viability and tumorigenicity in an oncogenic KRAS-dependent manner. This suggests that Aurora kinase inhibition therapy can specifically target KRAS transformed cells. In conclusion, our results support our hypothesis that Aurora kinases are important KRAS targets in lung cancer and suggest Aurora kinase inhibition as a novel approach for KRAS-induced lung cancer therapy.

Um passo limitante no desenvolvimento de fármacos para terapias do câncer está na descoberta de vulnerabilidades específicas de células tumorais que sirvam à identificação de alvos moleculares apropriados à intervenção farmacológica. Esta é a motivação central desta tese, cuja abordagem experimental focaliza a ação oncogênica das proteínas Ras. Amplificação ou mutação ativadora nos proto-oncogenes ras estão entre as alterações genéticas mais frequentes em cânceres. Essas lesões genéticas aparecem na origem etiológica de múltiplas formas de fenótipos malignos. Mas, essas lesões oncogênicas também conferem susceptibilidades letais às células malignamente transformadas frente a determinados agentes que não interferem significativamente nas funções vitais de células normais. Nos últimos anos nosso laboratório vem estudando os mecanismos moleculares da ação antiproliferativa do fator de crescimento FGF2 (Fibroblast Growth Factor2) e do éster de forbol PMA (Phorbol-12-Myristate-13-Acetate) em linhagens de células murinas malignas dependentes de ras oncogênico. Nesta tese investigamos quanto de nossas observações anteriores com células murinas são aplicáveis a células humanas. Nesse sentido focalizamos a linhagem HaCaT de queratinócitos humanos imortalizados e seus subclones malignizados por expressão ectópica de H-RasV12; além disso, numa triagem inicial também examinamos treze linhagens celulares humanas derivadas de tumores naturais portadores de mutação ativadora em H-Ras, N-Ras ou K-Ras. Nossos resultados mostram que os queratinócitos da linhagem parental HaCaT expressam receptores de FGFs e respondem mitogenicamente tanto a FGF2 como a PMA; portanto, ambos FGF2 e PMA são benéficos aos queratinócitos HaCaT. Por outro lado, o FGF2 mostrou-se citotóxico para subclones HaCaT que expressam H-RasV12 induzível, mas sublinhagens HaCaT com expressão constitutiva de H-RasV12 mostraram-se resistentes à ação citotóxica de FGF2. Diferentemente de FGF2, PMA bloqueou a proliferação de sublinhagens clonais HaCaT-H-RasV12 em ambos substrato sólido e suspensão de agarose e, também, reduziu a estratificação dos queratinócitos HaCaT-H-RasV12 em culturas organotípicas. PMA foi citotóxico e não citostático, pois induziu morte apoptótica sem causar arresto em nenhuma fase específica do ciclo celular. Em HaCaT parental, PMA induziu aumento transitório dos níveis intracelulares de espécies reativas de oxigênio (ROS), mas nos queratinócitos HaCaT-H-RasV12, PMA causou aumentos mais altos e persistentes de ROS, o que promove forte estresse oxidativo, provavelmente responsável pela toxidez deste ester de forbol. Entre as treze linhagens celulares humanas malignas com H-Ras, N-Ras ou K-Ras mutados, onze foram vulneráveis à ação citotóxica de PMA; mas apenas uma delas, a linhagem de tumor urotelial UM-UC-3, foi sensível ao efeito anti-proliferativo de FGF2. Em conclusão, células malignas humanas com Ras mutado parecem superar rapidamente uma possível toxidez de FGF2, mas não ultrapassam a toxidez causada por PMA. A challenge in drug development for cancer therapy is the discovering of molecular targets suitable for pharmacological interference. This challenge was the main motivation of the present thesis. Amplification or activating mutation in ras proto-oncogenes are among the most frequent genetic lesions in human cancer. Actually, mutated Ras onco-proteins are in the etiological roots of multiple malignant phenotypes; however these onco-proteins also cause specific lethal vulnerabilities even in robust malignant cells. Recently, our laboratory reported that malignant murine cell lines dependent on oncogenic Ras are prone to toxicity initiated by FGF2 (Fibroblast Growth Factor 2) and PMA (Phorbol-12-Myristate-13-Acetate), which are not harmful to normal cells. This cytotoxicity of FGF2 and PMA very likely follows different molecular mechanisms, which, however, are not yet completely understood. The aim of this thesis was to investigate whether these vulnerabilities found in murine malignant cells were also valid for human malignant cell lines dependent on oncogenic Ras. To this end the experimental approach was focused on the HaCaT cell line of immortalized human keratinocytes and its sublines transformed by H-RasV12 ectopic expression. In addition thirteen human cell lines derived from natural tumor carrying mutated H-Ras, N-Ras or K-Ras oncogenes were also screened. The results showed that HaCaT keratinocytes express FGF receptors and respond mitogenically to both FGF2 and PMA. On the other hand, FGF2 was cytotoxic to HaCaT subclones expressing inducible H-RasV12. But, HaCaT sublines constitutively expressing H-RasV12 were resistant to FGF2 toxicity. However, PMA was toxic to all HaCaT-H-RasV12 sublines, inhibiting proliferation in both solid substrate and agarose suspension cultures and, also reducing stratification in organotypic cultures. Furthermore, in HaCaT-H-RasV12 sublines, but not in the parental HaCaT line, PMA caused a persistently high increase in intracellular levels of reactive oxygen species (ROS) and concomitantly induced apoptosis. Moreover, eleven of the thirteen human tumor cell lines with mutated H-Ras, N-Ras or K-Ras, were growth inhibited by PMA, whereas only one of them was inhibited by FGF2, the urothelial tumor cell line UM-UC-3. In conclusion, human malignant cells driven by Ras oncogenes very likely rapidly overcome FGF2 toxicity, whereas they remain stably vulnerable to PMA cytotoxicity.

O gene ADAM23 está epigeneticamente silenciado em tumores de mama de estágios mais avançados e o seu silenciamento nesses tumores confere ao paciente um maior risco de desenvolvimento de metástases e um pior prognóstico. O silenciamento do gene ADAM23 na linhagem tumoral de mama MDA-MB-435 reduz a capacidade proliferativa e aumenta a capacidade migratória e invasiva das células em modelo tridimensional de cultura. No entanto, paradoxalmente, o silenciamento do gene ADAM23 nessa linhagem reduz a capacidade tumorigênica e metastática das células em ensaios in vivo utilizando animais imunodeficientes. Ensaios subsequentes utilizando misturas de células positivas e negativas para a expressão de ADAM23 revelaram que as células negativas estimulam a proliferação, migração e invasão das células positivas e que a heterogeneidade tumoral em relação à expressão de ADAM23 é importante para a disseminação e colonização metastática. Este trabalho teve como objetivo validar a associação entre o silenciamento do gene ADAM23 em tumores primários e a progressão tumoral, e também encontrar um modelo celular alternativo para a realização de ensaios funcionais que comprovassem o papel do gene ADAM23 na proliferação, migração, e invasão celular, bem como a existência de interação celular entre células ADAM23 positivas e negativas. A análise da expressão do gene ADAM23 em amostras de gliomas de diferentes estágios através de PCR em Tempo Real revelou que a expressão desse gene diminui ao longo da progressão tumoral e está bastante reduzida em tumores de grau avançado. Porém, ao contrário do observado em tumores de mama, o silenciamento do gene ADAM23 em gliomas não é causado por hipermetilação de sua região promotora nem por mutações em sua região codificante, ou perda de heterozigose. Infelizmente, não foi possível selecionar clones derivados da linhagem celular de glioblastoma U87MG com silenciamento estável do gene ADAM23 para a realização de ensaios funcionais. Aparentemente, o silenciamento de ADAM23 nessa linhagem resulta na parada do ciclo celular na fase G0/G1, impedindo a seleção de clones com silenciamento estável do gene. O mesmo fenômeno não foi observado na linhagem de melanoma SKmel-37, permitindo a seleção de clones com silenciamento estável de ADAM23 e a realização de ensaios funcionais. Curvas de proliferação em monocamada e ensaios de incorporação de MTT em modelo tridimensional in vitro demonstraram que o silencimento de ADAM23 na linhagem SKmel-37 diminui sua taxa de proliferação em 20-50%. Ensaios de citometria de fluxo demonstraram que o silenciamento de ADAM23 interfere na expressão das integrinas αvβ3 e αvβ5 na membrana celular, resultando em diminuição de 50% na afinidade aos ligantes de matriz e aumento significativo na capacidade de migração e invasão no colágeno. Ensaios in vitro e in vivo utilizando misturas de células SKmel-37 ADAM23 positivas e negativas também confirmaram a existência de interação entre os dois subtipos celulares. Ensaios in vitro de migração e invasão no colágeno revelaram que células ADAM23 negativas induzem a migração e a invasão de células positivas e, em ensaios de tumorigienese in vivo, observamos que os tumores formados a partir da injeção de uma mistura de células positivas e negativas apresentam crescimento semelhante ao dos tumores formados a partir da injeção de células ADAM23 positivas. The ADAM23 gene is epigenetically silenced in breast tumors of more advanced stages and its silencing in these tumors gives the patient a greater risk of developing metastasis and a worse prognosis. The ADAM23 gene silencing in the MDA-MB-435 breast tumor cell line reduces the proliferative capacity and increases migratory and invasive abilities of cells in three-dimensional culture models. Yet, paradoxically, the ADAM23 gene silencing in this line reduces tumorigenic and metastatic abilities of cells in in vivo assays using immunodeficient animals. Subsequent tests using ADAM23 positive and negative cells mixtures revealed that negative cells stimulate proliferation, migration and invasion of positive cells and the heterogeneity of ADAM23 expression in tumors is important for the spreading and metastatic colonization. This study aimed to validate the association between ADAM23 gene silencing in primary tumors and tumor progression as well as find an alternative cellular model for performing functional tests to prove the role of the ADAM23 gene in proliferation, migration and cell invasion, and to prove the existence of cell interaction between ADAM23 positive and negative cells. The analysis of ADAM23 gene expression in samples from different stages of gliomas by RT-PCR revealed that the expression of this gene decreases over tumor progression and is greatly reduced in tumors of advanced degree. However, unlike that observed in breast tumors, the ADAM23 gene silencing in gliomas is not caused by hypermethylation of its promoter region or by mutations in its coding region, or by loss of heterozygosity. Unfortunately, it was not possible to select clones derived from the U87MG glioblastoma cell line with stable silencing of the gene ADAM23 for the functional testing. Apparently, the silencing of ADAM23 in this cell line results in cell cycle arrest in G0/G1 phase, preventing the selection of clones with stable gene silencing. The same phenomenon was not observed in SKmel-37 melanoma cell line, allowing selection of clones with stable silencing of ADAM23 and functional testing. Monolayer proliferation curves and in vitro MTT incorporation assays in three-dimensional models showed that ADAM23 silencing in the SKmel-37 cell line reduces their rate of proliferation by 20-50%. Flow cytometry assays demonstrated that ADAM23 silencing interferes with the expression of αvβ3 and αvβ5 integrins in the cell membrane, resulting in a 50% decrease in binding afinity to the matrix and a significant increase in migratory and invasive abilities on collagen. In vitro and in vivo assays using ADAM23 positive and negative SKmel-37 cell mixtures also confirmed the existence of interaction between the two cell subsets. In vitro invasion and migration on collagen assays revealed that ADAM23 negative cells induce migration and invasion of positive cells. Furthermore, in in vivo tumorigenic tests we found that tumors formed from injection of a mixture of positive and negative cells exhibit growth similar to the tumors formed after injection of ADAM23 positive cells.

A ADAM23 é uma glicoproteína transmembrana pertencente à família ADAM (A Disintegrin and Metalloprotease) que apresenta a estrutura protéica típica dos membros desta família, mas não possui atividade de metaloprotease. O gene ADAM23 apresenta três isoformas de splicing, α, β e γ, que codificam proteínas com porções C-terminais distintas. As isoformas α e β codificam proteínas com domínios transmembranas diferentes, enquanto γ provavelmente consiste em uma isoforma secretada ou citoplasmática de ADAM23. Foi demonstrado que o gene ADAM23 está epigeneticamente silenciado em tumores de mama de estágios mais avançados e que seu silenciamento está associado a um maior risco de desenvolvimento de metástases e a um pior prognóstico. Recentemente, foi descrito que a proteína ADAM23 interage diretamente com a integrina αVβ3 na linhagem tumoral de mama MDA-MB-435, sendo capaz de modular seu estado conformacional, controlando sua ativação. Utilizando RNAi, observou-se que o silenciamento completo do gene ADAM23 (i.e., as três isoformas) aumenta os níveis de αVβ3 em conformação ativa na superfície das células MDA-MB-435, promovendo um incremento de sua capacidade migratória e adesiva. No presente trabalho, avaliamos por reações de amplificação em tempo real o perfil de expressão das três isoformas de splicing do gene ADAM23 em cinco tecidos normais (mama, cólon, cérebro, próstata e pâncreas) e em doze linhagens tumorais derivadas destes tecidos. Observamos diferenças nos níveis de expressão das isoformas em todas as amostras avaliadas, tanto dentro de uma determinada amostra, como quando comparamos tecidos normais entre si ou com linhagens tumorais. A isoforma γ é a mais expressa em todos os tecidos normais (exceto em cérebro) e em todas as linhagens tumorais. Em tecido normal de mama e de próstata e nas doze linhagens tumorais, ADAM23α é a segunda isoforma mais expressa, sendo β a menos expressa. Constatamos também que a fração representada por cada isoforma, em relação à expressão total do gene ADAM23, está alterada nas linhagens tumorais, em comparação aos tecidos normais correspondentes. Com o intuito de elucidar a função das isoformas de ADAM23 separadamente, utilizamos shRNAs (short hairpin RNAs) para reduzir a expressão de cada isoforma de modo individual e específico na linhagem tumoral MDA-MB-435, e avaliamos seu efeito na proliferação, na morfologia, na adesão e no espraiamento celular. Verificamos que a redução da expressão da isoforma γ aumentou significativamente a taxa de proliferação das células MDA-MB-435 cultivadas em modelo tridimensional. Demonstramos também que ADAM23γ participa da regulação da morfologia e da capacidade de espraiamento das células MDA-MB-435 em condições padrão de cultivo (i.e., meio de cultura completo e placas não-sensibilizadas com substratos) e em componentes específicos da matriz extracelular, como fibronectina, colágeno I e matrigel. A isoforma α também está envolvida no controle da morfologia e do espraiamento da linhagem MDA-MB-435, porém, de modo distinto da isoforma γ. Já ADAM23β não interfere na morfologia das células MDA-MB-435 e tem efeito marginal no espraiamento celular apenas em condições padrão de cultivo. Em conjunto, nossos resultados demonstram que as isoformas de ADAM23 são diferencialmente expressas em tecidos normais e tumorais, e exercem funções biológicas distintas. ADAM23 is a transmembrane glycoprotein that belongs to the ADAM (A Disintegrin and Metalloprotease) family of proteins and exhibits the typical protein structure of the family members, but it doesn\'t have metalloprotease activity. The ADAM23 gene has three splicing isoforms, α, β and γ, that code for proteins with different C-terminal regions. Isoforms α and β code for proteins with different transmembrane domains, while γ probably constitute a secreted or cytoplasmatic isoform of ADAM23. It has been demonstrated that the ADAM23 gene is epigenetically silenced in advanced stage breast tumors and that its silencing is associated with a higher risk of developing metastases and with a worse prognosis. Recently, it was described that ADAM23 protein interacts directly with αVβ3 integrin in the breast tumor cell line MDA-MB-435, modulating its conformational state and controlling its activation. Using RNAi, it was observed that the complete silencing of ADAM23 gene (the three isoforms) raises the levels of αVβ3 in its active conformation in the surface of MDA-MB-435 cells, promoting an increase in its migratory and adhesive capacity. In the present work, we evaluated by real time PCR the expression pattern of the three splicing isoforms of ADAM23 gene in five normal tissues (breast, colon, brain, prostate and pancreas) and in twelve tumor cell lines derived from these tissues. We observed differences in the expression levels of the three isoforms in all samples, either within a specific sample or comparing normal tissues among them or with tumor cell lines. Isoform γ has the highest expression in all normal tissues (except for brain) and in all tumor cell lines evaluated. In breast and prostate normal tissues and in all tumor cell lines, ADAM23α is the second most expressed isoform, while β is the less expressed. We also noticed that the ratio represented by each isoform, relative to the total expression of ADAM23 gene, is altered in the tumor cell lines, compared to the corresponding normal tissues. With the aim to elucidate the function of ADAM23 isoforms separately, we used shRNAs (short hairpin RNAs) to reduce the expression of each isoform specifically in the MDA-MB-435 tumor cell line, and studied its effects in proliferation, morphology, adhesion and cell spreading. We observed that the reduced expression of isoform γ significantly increased the proliferation rate of MDA-MB-435 cells cultivated in tridimensional system. Also, we demonstrated that ADAM23γ participates in the regulation of cell morphology and spreading of MDA-MB-435 cells, both in standard culture conditions (cell culture media with fetal serum and in plates not sensitized with substrates) and in specific components of extracellular matrix, such as fibronectin, collagen type I and matrigel. Isoform α is also involved in the control of morphology and spreading of MDA-MB-435 cell line, although in a distinct manner from isoform γ. ADAM23β doesn\'t interfere in the morphology of MDA-MB-435 cells and plays a discrete role in cell spreading only under standard culture conditions. Together, our results demonstrate that ADAM23 isoforms are differently expressed in normal and tumoral tissue, and play distinct biological roles.

A causa de morte da maioria das pacientes com câncer de mama se deve à doença metastática desenvolvida a partir do tumor primário. A degradação dos componentes da matriz extracelular (MEC), um dos principais eventos do processo metastático, é regulada pelo balanço entre as atividades das metaloproteinases de matriz (MMPs) e dos seus inibidores, tanto os inibidores teciduais (TIMPs) como o inibidor associado à membrana (RECK). Contudo, ainda existe pouca informação sobre os mecanismos moleculares responsáveis pela manutenção deste balanço. No presente trabalho, foi investigado o envolvimento de TGF-β1 (Transforming Growth Factor-β1), uma citocina multifuncional é capaz tanto de inibir o crescimento celular, quanto de promover invasão e metástase, dependendo do estadiamento e do tipo de tumor, na regulação da expressão de MMPs, TIMPs e RECK, em modelo de câncer de mama. Primeiramente, examinou-se os níveis de expressão de mRNA das isoformas e receptores de TGF-β, em um painel de cinco linhagens de carcinoma mamário humano, com diferentes potenciais invasivos e metastáticos, por qRT-PCR. Os resultados obtidos demonstraram uma correlação positiva entre a expressão dessas moléculas, e a progressão do caráter invasivo e metastático celular. Em seguida, a linhagem altamente invasiva, MDA-MB-231, foi tratada com diferentes concentrações de TGF-β1 recombinante. Esta citocina foi capaz de modular a expressão gênica de MMPs (MMP-2 e MMP-9) e de seus inibidores (TIMP- 2 e RECK). Tanto ERK½, quanto p38MAPK mostraram-se envolvidas neste mecanismo. Foi demonstrado que a inibição da atividade de ERK½ alterou a expressão das proteínas MMP-9, TIMP-2 e RECK, enquanto o bloqueio de p38 MAPK afetou os níveis protéicos de MMP-2 e TIMP-2. O aumento do potencial migratório e invasivo da linhagem MDA-MB-231, induzido por TGF-β1, mostrou-se também dependente da atividade de MMPs, ERK½ e p38MAPK. Dada a ausência de informações sobre o papel de RECK em modelo mamário, a função deste inibidor de MMPs também foi investigada. Primeiramente, analisou-se a expressão de RECK ao longo do desenvolvimento da mama e, posteriormente, em 1040 amostras tumorais de mama humana, através da metodologia de Tissue Microarray, tendo sido possível demonstrar que a alta expressão de RECK associa-se a menor tempo de sobrevida global e livre de doença em 10 anos. Os resultados obtidos indicaram que a expressão da proteína RECK, em oposição ao verificado em outros tipos de tumores, está relacionada ao fenótipo mais agressivo de tumores de mama. Entretanto, a análise funcional de RECK, realizada por meio da utilização de vetores shRNA específicos para a inibição desta proteína, demonstrou que RECK também atua como um inibidor de invasão celular e da expressão de MMP-9, na linhagem MDA-MB-231. Em conjunto, os resultados obtidos neste trabalho contribuíram para a elucidação dos mecanismos moleculares de regulação de RECK, por clássicas moléculas associadas ao processo de tumorigênese (TGF-β1 e MAPKs), bem como para o esclarecimento de suas funções em modelo mamário, sugerindo-o como mais um promissor candidato a marcador prognóstico e alvo molecular para a terapia do câncer de mama. The metastatic disease is the main mortality cause of breast cancer patients. The metastatic process involves a complex cascade of events, including the organized breakdown of the extracellular matrix (ECM) compounds. The degradation of ECM is tightly regulated by the balance between the activities of matrix metalloproteinases (MMPs) and their inhibitors, the tissue inhibitors (TIMPs) and the membrane-associated inhibitor (RECK). Among the several molecules released and activated by ECM remodeling, TGF-β1 (Transforming Growth Factor-β1) is a multifunctional cytokine able to regulate both cell growth inhibition and invasion and metastasis promotion, depending on the tumor stage and type. Since the molecular mechanisms involved in the ECM remodeling control are still not completed understood, in this study, we investigated the involvement of TGF-β1 in regulating of MMPs, TIMPs and RECK expression, in the breast cancer model. By qRT-PCR, we first examined the gene expression levels of TGF-β isoforms and receptors, in a panel of five human breast cancer cell lines displaying different degrees of invasiveness and metastatic potential. Our results suggest a positive correlation between the mRNA expression of these molecules and the breast cancer progression. Moreover, the highly invasive breast cancer cell line MDA-MB-231 was treated with different concentrations of recombinant TGF-β1. We described that this cytokine was able to modulate the gene expression of MMPs (MMP-2 and MMP-9) and MMPs inhibitors (TIMP-2 and RECK) at both the mRNA and protein levels, with ERK½ and p38 MAPK being involved in this molecular mechanism. However, while ERK½ activity inhibition altered MMP-9, TIMP-2 and RECK expression, the p38 MAPK blockage affected the protein levels of MMP-2 and TIMP-2. Finally, we reposted that the TGF-β1-enhanced migration and invasion capacities of MDA-MB- 231 cells were blocked by MMPs, ERK½ and p38 MAPK inhibitors. Analysis of the RECK function in the breast model was also an objective of this study. We analyzed RECK expression during mammary gland development. We evaluated the RECK protein profile in 1040 breast tumor tissue samples using Tissue Microarray assays. We demonstrated that high expression levels of RECK were associated with shorter overall and disease-free survival in 10 years. Moreover, we verified that RECK is a biomarker of poor prognosis mainly for patients diagnosed with less aggressive breast tumor. Therefore, in contrast to other tumor types, our results indicate that high protein expression levels of RECK are related to a more aggressive phenotype. In fact, the RECK functional analysis, performed by using of shRNA vectors, showed that RECK function remains as an inhibitor of cellular invasion and MMP-9 expression, in MDA-MB-231 cells. Taken together, our results contribute to better understanding of the molecular mechanisms associated to RECK regulation by TGF-β1 and MAPK as well as to clarify its role in breast model. Thus, we suggests RECK as a new and promising prognostic marker and molecular target candidate for breast cancer therapy.

Os gliomas representam o tipo de tumor primário mais comum do sistema nervoso central. Apesar dos avanços nas técnicas cirúrgicas e de radioterapia e nos protocolos de quimioterapia, não há tratamento eficiente disponível. O ácido retinóico na forma all-trans (atRA) é um agente anti-proliferativo utilizado para o tratamento de alguns tipos de lesões pré-malígnas e tumores, como a leucemia promielocítica. Entretanto, sua utilização no tratamento clínico de tumores sólidos, incluindo os gliomas, é limitada, devido ao rápido desenvolvimento de resistência aos efeitos anti-tumorais do atRA. Para endereçar este problema, foi proposto: a) clonar e analisar a função de cyp26b1 de rato, uma enzima da família dos citocromos P450 envolvida na metabolização de ácido retinóico, previamente descrito em nosso laboratório como potencialmente envolvido na resposta de células de glioma ao tratamento com atRA; b) gerar e caracterizar uma variante da linhagem celular C6 de glioma de rato resistente aos efeitos anti proliferativos de atRA. O cDNA de cyp26b1 de rato, até então desconhecido, foi amplificado, clonado e seqüenciado com sucesso. A seqüência protéica correspondente é conservada e agrupa-se no dendrograma com outras proteínas Cyp26B1, mesmo de organismos distantes como zebrafish, em detrimento de outras proteínas parálogas da família Cyp26. Cyp26b1 é fortemente induzida por atRA em células de glioma de rato e humano, de forma dose-dependente. Embora seja expresso em amostras de cérebros humanos normais e de glioma, não foram encontradas diferenças significativas entre os diferentes graus de matlignidade tumoral, ou em comparação com cérebro normal. A super-expressão de cyp26b1 de rato através de transfecção estável de células de glioma de rato e humano, bem como de células P19 de teratocarcinoma de camundongo, não alterou significativamente as características de crescimento celular, tanto em substrato sólido quanto em substrato semi-sólido. O tratamento prolongado de células C6 de glioma de rato com atRA levou à obtenção de uma população policlonal resistente aos efeitos anti-proliferativos de atRA, a partir da qual uma linhagem celular clonal resistente foi isolada com sucesso. Esta variante clonal, denominada linhagem celular C6R, apresenta inibição de crescimento por atRA diminuída, quando comparada com a linhagem celular C6 parental e com a variante ST1. Além disso, esta variante também mostrou uma tendência, embora não significativa estatisticamente, de gerar tumores maiores quando injetados no subcutâneo de camundongos do tipo nude. A expressão de genes previamente descritos como induzidos pelo tratamento com atRA em células ST1 é fortemente inibida na linhagem celular C6R. Além disso, menor expressão de RARβ, RARγ e CRABP-1 foi também observada em células C6R, enquanto que expressão muito maior de RXRγ e CRABP-2 foi encontrada nas células resistentes a atRA, em comparação com as células C6 parentais. Como conclusões gerais deste trabalho, foi proposto que cyp26b1 parece estar envolvido no metabolismo e detoxificação de atRA e parece não ser efetor da inibição de crescimento induzida por atRA, nem estar relacionado com a resistência de células de glioma ao tratamento com atRA. Por outro lado, o isolamento e caracterização de uma linhagem celular resistente ao tratamento com atRA sugere que a resistência está relacionada à expressão diferencial de receptores de retinóides e de proteínas de ligação ao ácido retinóico. Gliomas are among the most common primary tumors of the central nervous system. Despite the advances in surgical and radiotherapy procedures and chemotherapy protocols, efficient treatment is still not available. Retinoic acid is a anti-proliferative agent used for treatment of a number of pre-malignant lesions and tumors, as promyelocytic leukemia. However, its clinical use in treatment of solid tumors, including gliomas, is impaired by the rapid development of resistance to the anti-tumoral effects of atRA. In order to address this problem, we proposed: a) to clone and analyze the role of rat cyp26b1, a member of cytochrome P450 superfamily envolved in the metabolization of retinoic acid, which has previously been described by our group as being potentially involved in the response of glioma cells to retinoic acid treatment; b) to generate and characterize a variant of rat C6 glioma cell line resistant to anti proliferative effects of atRA. The previously unknown cDNA of rat cyp26b1 was successfully amplified, cloned and sequenced. The protein is conserved and clustered in dendrograms with other cyp26b1 proteins, even from distant organisms as zebrafish, in detriment of other cyp26 paralogs. Cyp26b1 is strongly induced by atRA in rat and human glioma cells, in a dose-dependent fashion. Although expressed in human normal brains and glioma samples, no significant differences were found among different tumor grades nor comparing to normal brain. Stable-transfection and overexpression of rat cyp26b1 in rat and human glioma cell lines, as well as P19 mouse teratocarcinoma cell line, did not significantly modified cell growth properties, either on solid or semi-solid substrates. Prolonged treatment of C6 rat glioma cell line with atRA leads to isolation of an atRA-resistant polyclonal cell population, from which a resistant clonal cell line was successfully isolated. This clonal variant, named C6R cell line, displayed diminished growth inhibition by atRA compared to the parental C6 cell line and the variant ST1 cell line. In addition, this variant also showed a trend, although not quite statistically significant, to generate larger tumors when xenografted s.c. into nude mice. Expression of genes previously described as being induced by atRA-treatment in ST1 cells is strongly impaired in the C6R resistant cell line. In addition, lower expression of RARβ, RAR&#947 and CRABP-1 was also observed in C6R cells, whereas a much higher expression of RXRγ and CRABP-2 was found in the resistant cells when compared to the parental C6 cells. As general conclusions of this work, we found that cyp26b1 is more likely to be involved in primary atRA metabolism and detoxification and does not seem to be an effector of atRA-induced cell growth arrest nor to be related to the resistance of glioma cells to atRA treatment. On the other hand, isolation and characterization of an atRA-resistant cell line suggests that atRA resistance is more likely to be due to differential expression of retinoid receptors and retinoic acid binding proteins.

ACTH (hormônio adrenocorticotrópico) e fatores peptídicos de crescimento regulam a proliferação celular em células adrenocorticais. Resultados preliminares de ensaios biológicos, cromatografia de heparina-sefarose e \"Westem blotting\" indicaram a produção de fatores peptídicos de crescimento das famílias de PDGF e de FGF na linhagem celular adrenocortical Y-1. No entanto a relação entre o estímulo promovido por ACTH e a expressão de fatores peptídicos de crescimento e sua contribuição para o controle do ciclo celular em células adrenocorticais ainda não estão definidas. Os principais objetivos deste projeto consistiram em: 1. Detectar e caracterizar os fatores peptídicos de crescimento e seus correspondentes receptores expressos em células adrenocorticais; 2. Investigar a regulação da expressão de fatores peptídicos de crescimento sob o estímulo de ACTH; 3. Definir os mecanismos de ação para os fatores peptídicos de crescimento localmente expressos e sua contribuição na regulação do ciclo celular. Os modelos experimentais utilizados foram: a linhagem Y-1 de células tumorais de adrenocorticais de camundongo e culturas primárias de células adrenocorticais de rato. Os resultados obtidos foram: 1. Fatores peptídicos de crescimento e seus respectivos receptores, correspondentes a PDGF (A e B), FGF2 (isoformas de alto e de baixo peso molecular), IGF (1 e 2), TGFβ (1, 2 e 3), VEFG-A, TGFα e EGF, foram detectados por RT-PCR e confirmados por clonagem e sequenciamento; 2. mRNAs correspondentes às formas de \"splicing\" alternativo para FGF2, bem como as isoformas de baixo (LMW-FGF2) e de alto (HMW-FGF2) peso molecular para a proteína FGF2 foram detectados em células Y-1. Os níveis basais de LMW-FGF2 foram aumentados sob estímulo de ACTH; 3. Com relação à distribuição subcelular em células adrenocorticais, LMW-FGF2 endógeno (produzido sob estímulo de ACTH) foi encontrado predominantemente no citoplasma, enquanto LMW-FGF2 exógeno (recombinante) foi internalizado para o núcleo de maneira dose e tempo-dependente; 4. Receptores para FGF foram detectados e caracterizados em células adrenocorticais. As isoformas detectadas, correspondentes a FGFRlb, FGFR2c e FGFR3b, foram reguladas sob tratamentos de ACTH e de FGF2. A expressão de FGFRs foi silenciada utilizando-se RNAs de interferência (RNAi), permitindo investigar a contribuição da sinalização promovida por FGF e seus receptores no ciclo celular. ACTH and locally produced peptide growth factors regulate the proliferation in adrenocortical cells. Our previous results of biological assays, heparin-sepharose chromatography and Western blot indicated that PDGF and FGF-like factors are synthesized in Y-1 adrenocortical cell line. But the interaction among the ACTH stimulation and locally produced peptide growth factors, and their contribution for the cell cycle control, remains to be investigated. The main objectives of these project were: 1. To characterize peptide growth factors and their respective receptors expressed in adrenocortical cells; 2. To investigate the regulation of the expression of peptide growth factors under ACTH stimulation; 3. To find the mechanism of action of the locally produced peptide growth factors and to determine their contribution in the cell cycle control. The experimental models utilized were the Y-1 mouse adrenocortical cell line and primary cultures from rat adrenocortex. The results found were: 1. Several peptide growth factors and their respective receptors, corresponding to PDGF (A and B), FGF2 isoforms, IGF (1 and 2), TGFβ (1 , 2 and 3), VEGF-A, TGFα and EGF were detected by RT-PCR and confirmed by cloning and sequencing; 2. Two mRNAs splicing variants, as well the low (LMW-FGF2) and the high (HMW-FGF2) molecular weigh isoforms for FGF2 were detected in adrenocortical cells. The very low basal level of the endogenous LMW-FGF2 in untreated cells was up regulated after the ACTH stimulation; 3. In regard to the intracellular distribution of FGF2 in adrenocortical cells, the endogenous (ACTH induced) LMW-FGF2 was found predominantly in he cytoplasm, but the exogenous (recombinant) LMW-FGF2 was internalized into the nucleus in a time and dose dependent manner; 4. FGFRs corresponding to FGFRlb, FGFR2c and FGFR3b isoforms were detected and characterized in adrenocortical cells. All of them were up regulated under ACTH and FGF2 treatments. The expression of FGFRs could be silenced by RNAi approach, allowing to investigate the contribution of the FGF signaling for the cell cycle control.

Os gliomas são os tumores mais fatais do sistema nervoso central, para os quais ainda não há tratamento eficaz. Para analisar as bases celulares e moleculares da ação do agente diferenciador e antitumoral ácido retinóico (ATRA) sobre gliomas, foi utilizado, como modelo, a linhagem STl de glioma de rato. Propôs-se: a) analisar os efeitos de ATRA sobre a morfologia, proliferação e morte celular; b) isolar, identificar e caracterizar genes induzidos por ATRA em células STl. Verificou-se que o tratamento com ATRA promove achatamento celular e inibição da síntese de DNA e do crescimento em suspensão de agarose, caracterizando uma completa reversão fenotípica tumoral-normal, a qual não é acompanhada de indução de apoptose. Os genes induzidos por ATRA foram isolados através da construção de bibliotecas subtraídas de cDNA por: RDA (\"Representational Diference Analysis\") e SSH (\"Suppressive Subtractive Hybridization\") acoplados a rastreamento em \"macroarrays\". Foram identificados 10 genes regulados por ATRA durante a reversão fenotípica das células STl: p450rai2, spi3, vegf, cdv-3a, okl38, eya2, gem, retSDR1, aldose redutase-like, e um gene novo, com 61 % de identidade com uma fosfatase de galinha. Este estudo permitiu a caracterização dos efeitos de ATRA sobre STl e identificou novos alvos para futuro desenvolvimento de novas drogas e terapia gênica. Gliomas are the most fatal central nervous system tumors, for which efficient treatment is still not available. To analyze the cellular and molecular bases for the action of the differentiating and anti-tumor agent retinoic acid (ATRA) in gliomas, the rat glioma STl cell line was used as a model. We proposed: a) to analyze the effects of ATRA in STl cells morphology, growth and apoptosis; b) to isolate, identify and characterize the ATRA-induced genes in STl cells. We demonstrated that ATRA promotes cellular flattening and inhibition of DNA synthesis and growth in agarose suspension, characterizing a complete tumoral to normal phenotypic reversion, which is not accompanied by apoptosis. Subtracted cDNA libraries were generated, using 2 different methodologies: RDA (Representational Difference Analysis) and SSH (Suppressive Subtractive Hybridization) followed by macroarray screening. This allowed identification of 10 ATRA induced genes which are up regulated by ATRA during STl cells phenotypic reversion, namely: p450rai2, spi3, vegf, cdv-3a, okl38, eya2, gem, retSDR1, aldose redutase-like and a new gene with 61 % identity with chicken phosphatase. This study characterized the cellular and molecular effects of ATRA upon STl cells and allowed identification of new targets for future development of new drugs and gene therapy.
