Abstract

Nonhierarchical clustering depending on unsupervised algorithms may not retrieve the optimal partition of datasets. Determining if clusters fit ``natural partitions`` can be achieved using cluster validity indices (CVIs). Most existing CVIs consider criteria such as cohesion, separation, and their equivalents. However, these binary relations may provide neither the optimal measure of partition suitability nor reference values corresponding to the worst partition. Moreover, previous CVI studies have been mostly focused on fitting correct partitions according to researchers' a priori assumptions. In contrast, we investigated desirable properties of CVIs, namely, scale shift transform invariance, optimal clustering, and unbiased clustering with representing the worst partition. Then, we conducted experiments to evaluate whether existing CVIs fulfill these properties. As none of these CVIs fulfilled the desired properties, we propose the simplicity index, which measures the simplicity of tree structures in clusters. The simplicity index is the unique index invariant to the ``correct rate`` and provides both a reference indicating the most complex partition and the best value indicating the simplest one., Comment: 11 pages, 2 figures

Abstract

This study examines the relation between acceptance times in preprint publishing and journal publishing. Specifically, we investigated the association between a paper’s posting time to bioRχiv, a preprints server, and journal articles’ peer-review and acceptance time for PLOS ONE. So far, of the total papers published in 1,626 academic journals, the average publication rate of those posted in bioRχiv is 40.67%. Meanwhile, PLOS ONE was the journal that published more papers. Analysis of peer-review and acceptance time of papers published in journals via preprints showed the time these papers are posted in relation to these intervals. The median of the peer-review and acceptance time of the journal submission date that was later than the date of first posting to bioRχiv was 110.00 days, and in the reverse case, it was 139.50 days. Posting to the preprint server before journal submission shows a better order than vice versa. This study provides us a good understanding of the peer-review process. It also gives us good insights into optimizing this process, which would then facilitate paper publication and knowledge dissemination.

17. Study of the Influence of Preprint in bioRχiv for Peer Review and Acceptance Time of PLOS ONE

Abstract

This study uses statistical methods to analyze the differences in peer review periods between the processes of preprint based on authors’ order of posting published papers in a given journal. For this purpose, we developed a web crawler that downloaded metadata from bioRχiv and PLOS ONE. The average publication rate of papers posted in bioRχiv accounts for 40.67% of the total thus far. These papers were published in 1,626 academic journals. The journal that published most of these papers was PLOS ONE. Analysis of Peer Review and Acceptance Time (PRAT) of papers published in journals via preprints revealed the timing of posting papers related to these intervals. The median of PRAT of f < s was 110 days, and the median of PRAT of s < f was 139.50 days. If the date order of publishing a paper is the posted date of the preprint before the date of submission to the journal, the PRAT tends to be shorter than when the date order of publishing a paper is the posted date of the preprint after the date of submission to the journal.

Abstract

This study investigated papers posted on bioRXiv. In 2013–19, 17,818 papers were published in academic journals, accounting for 40.67% of the total publication. Among them, the Web of Science (WoS) Core Collection recorded journals of 16,525 published papers, accounting for 92.74% of the total. The following conclusions can be drawn. (1) Results indicate scientists' attention to the preprint system. (2) A large number of papers still use traditional publishing as the ultimate goal. (3) Because the posted papers scrutinized in this study were published in journals with a high impact factor, they have attracted the attention of many scientists. Abstract

We applied the full-length eDNA Qvere~pressor (FOX) gene-hunting system for systematic and genome-wide functional analysis of rice genes. In this study, we constructed a novel binary vector carrying the Gateway site-specific recombination cassette and then constructed rice FOX libraries containing a maximum of 13,823 independent, full-length cDNAs (fl-cDNAs) that correspond to approximately half the total number of rice fl-cDNA clones. By introducing the FOX libraries via Agrobacterium, we generated 2,586 FOX-rice lines exhibiting various visible alterations (e.g., plant height, tillers, leaves, and heading dates). The introduced ficDNAs, integrated into individual transgenic rice genomes, were amplified by genomic PCR and identified using sequencing analysis. The fl-cDNAs were PCR-amplified in 2,251 (94.2%) of the 2,389 FOX-rice lines that were examined, identifying 1,920 independent fl-cDNAs in the FOX lines. In addition to the previously generated FOX-rice plants, our new collection of FOX-rice lines produced through the Gateway system should be a useful tool for the efficient identification of gene functions in rice.
