Simple Summary: Alpine musk deer, red serow, and white-lipped deer coexist in the Nyenchen Tanglha Mountains of Tibet. We aimed to understand the mechanisms of their coexistence by studying their dietary preferences using DNA barcoding. All of the species exhibited broad dietary ranges with distinct food preferences. Furthermore, our findings revealed genus-level dietary specializations and the mechanisms facilitating their coexistence. The results of this study provide valuable insights for the development and implementation of effective conservation strategies and management measures in the local area. Cryptosporidium spp. are protozoa commonly found in domestic and wild animals. Limited information is available on Cryptosporidium in deer worldwide. In this study, 201 fecal samples were collected from Alpine musk deer on three farms in Gansu Province, China. Detection and subtyping of Cryptosporidium were performed by PCR and sequence analysis of the SSU rRNA and gp60 genes. The prevalence of Cryptosporidium infection in Alpine musk deer was 3.9% (8/201), with infection rates of 1.0% (1/100), 2.8% (1/36), and 9.2% (6/65) in three different farms. All positive samples for Cryptosporidium were from adult deer. Two Cryptosporidium species were identified, including C. parvum (n = 2) and C. xiaoi (n = 6). The C. parvum isolates were subtyped as IIdA15G1, while the C. xiaoi isolates were subtyped as XXIIIa (n = 2) and XXIIIg (n = 4). The IIdA15G1 subtype of C. parvum was found for the first time in deer. Musk deer (Moschus spp.) are widely known for its musk and are globally endangered as a result of poaching, habitat loss, and fragmentation. To facilitate restoration of the alpine musk deer (M. chrysogaster) in existing areas, reliable estimates of population size and influencing factors are essential to assess effectiveness of conservation interventions, particularly for isolated musk deer populations in patches. In this paper, we used line transect and camera trap data collected from 2020 to 2022 in the Helan mountains to assess the population status and characterized the influencing factors of alpine musk deer. Our findings indicate that musk deer are patchily distributed in three areas of high elevation, with the population limited to less than 200 individuals, remaining below historic levels (compared to 1995). There was a significant positive correlation between the role of sympatric species on musk deer, with red fox (Vulpes vulpes), badger (Meles meles) and blue eared-pheasant (Crossoptilon auritum) having a significant effect on the out-modeled pathway. Variable but insignificant effects of anthropogenic activities were observed across all species categories, which could be due to mutual adaptation over time. Our results imply that the recovery of sensitive population in island-like habitats remains challenging and may be exacerbated by limited environment and resources. Our study underscores the necessity of establishing ecological corridors to enhance habitat connectivity for alpine musk deer, undertaking conservation genetics research on isolated populations, controlling stray dogs to maintain interspecific balance, and implementing electronic fencing to mitigate human disturbance and resource competition. This study provides basic information for understanding the population status of alpine musk deer and offers insights for conservation efforts.

In this study, by comparing the differences in the intestinal microbiome of the musk deer according to their place of origin and migration, the changes in their gut microbiota and the influencing factors were explored to provide a theoretical basis for monitoring the health status of the musk deer. We used 16S rRNA high-throughput sequencing technology to analyze the structure and diversity of the gut microbiota of Alpine musk deer in Gansu (G, place of origin) and Sichuan (S, place of migration). The results showed that the dominant bacteria and genera in the intestinal microbiome of captive musk deer were similar in the places of origin and migration, but significant differences were observed in their relative abundance (p < 0.05). Regarding Firmicutes and Actinobacteria, which are related to plant cellulose digestion, the relative abundance in group G was higher than that in group S; regarding Proteobacteria and Verrucomicrobia, which are related to fat and starch intake, the relative abundance in group S was higher than that in group G; the relative abundance of Bacillus and Clostridium sensu stricto, which are related to fiber digestibility, was higher in group G than in group S; the relative abundance of conditional pathogens Acinetobacter and Escherichia–Shigella was higher in group S than in group G. The results of α and β diversity analysis also showed significant differences between the two groups (p < 0.05). The ACE and Shannon indices of musk deer in group G were considerably higher than those in group S, and the Simpson index of musk deer in group S was greater than that in group G, indicating that the abundance and diversity of intestinal microbiome were higher in musk deer of Gansu than those of Sichuan. Comparison of the changes in the intestinal microbiome of the musk deer according to the place of origin and migration showed that the plant cellulose content in the food of the musk deer, the fat content in the concentrated feed, and changes in the feeding environment have an impact on the intestinal microbiome. Effective monitoring of the health and immunity of the musk deer is crucial for ensuring their overall health, which in turn will aid in formulating a scientific and reasonable management plan for their conservation. The influences of stocking density on stereotypic behavior, fecal cortisol and the musk secretion of captive Alpine musk deer (Moschus chrysogaster) were studied in the Xinglongshan Musk Deer Farm (XMDF) of Xinglongshan National Nature Reserve in Gansu Province of Northwest China from the 1st November to the 30th December 2020. The behavior of 26 captive male musk deer was recorded using focal animal sampling and all-occurrence recording, while radioimmunoassay was used to determine fecal cortisol and testosterone levels, and the muscone content was determined by gas chromatography-flame ionization detection (GC-FID). The results showed that the stereotypy behavior of individuals in high stocking density group (HDG) was more frequent (88.89%) and lasted longer (8.4 ± 1.0%) than of individuals in low density group (LDG) (50% and 4.2 ± 1.7%, respectively) (p < 0.05). The fecal cortisol level of HDG individuals (60.19 ± 5.83 ng g− 1) was significantly higher than that of LDG musk deer (36.34 ± 4.77 ng g− 1) (p < 0.05). There was no difference in muscone content, musk secretion and testosterone level between HDG and LDG individuals (p > 0.05). Maintaining a healthy status is crucial for the successful captive breeding of endangered alpine musk deer (Moschus chrysogaster, AMD), and captive breeding programs are beneficial to the ex-situ conservation and wild population recovery of this species. Meanwhile, the gut microbiota is essential for host health, survival, and environmental adaptation. However, changes in feeding environment and food can affect the composition and function of gut microbiota in musk deer, ultimately impacting their health and adaptation. Therefore, regulating the health status of wild and captive AMD through a non-invasive method that targets gut microbiota is a promising approach. Here, 16S rRNA gene sequencing was employed to reveal the composition and functional variations between wild (N = 23) and captive (N = 25) AMD populations. The results indicated that the gut microbiota of wild AMD exhibited significantly higher alpha diversity (P < 0.001) and greater abundance of the phylum Firmicutes, as well as several dominant genera, including UCG-005, Christensenellaceae R7 group, Monoglobus, Ruminococcus, and Roseburia (P < 0.05), compared to captive AMD. These findings suggest that the wild AMD may possess more effective nutrient absorption and utilization, a more stable intestinal microecology, and better adaption to the complex natural environment. The captive individuals displayed higher metabolic functions with an increased abundance of the phylum Bacteroidetes and certain dominant genera, including Bacteroides, Rikenellaceae RC9 gut group, NK4A214 group, and Alistipes (P < 0.05), which contributed to the metabolic activities of various nutrients. Furthermore, captive AMD showed a higher level of 11 potential opportunistic pathogens and a greater enrichment of disease-related functions compared to wild AMD, indicating that wild musk deer have a lower risk of intestinal diseases and more stable intestinal structure in comparison to captive populations. These findings can serve as a valuable theoretical foundation for promoting the healthy breeding of musk deer and as a guide for evaluating the health of wild-released and reintroduced musk deer in the future. Suitable birth-site habitat is a crucial factor affecting the survival of offspring. The alpine musk deer (Moschus chrysogaster) is an endangered ungulate, native to the Qing-Tibetan Plateau and surrounding areas. In order to determine the birth-site habitat selection of alpine musk deer, we measured and compared 16 ecological variables recorded through transect survey in Xinglongshan National Nature Reserve from July to August, 2021. The results showed that alpine musk deer preferred habitat with higher elevation (2619.67 m ± 22.28 m), steeper slope (35.06°±1.72°), higher arbor canopy (37.67%±6.50%), shrub canopy (55.00%±2.02%), ground-plant cover (83.19%±3.71%), and number of fallen trees (0.18 ± 0.08 /plot). The ecological variables affecting birth-site habitat selection were ranked according to contribution values as follows: shrub canopy, ground-plant cover, number of fallen trees and slope, which was supported by 79.9% correct discrimination rate. Furthermore, alpine musk deer preferred habitat with good concealment (60.61%), minor human activity interference (63.64%) and closer distance to the nearest water source (87.88%). The birth-site habitat selection of alpine musk deer is a comprehensive trade-off of their ecological needs, including security, food availability and water resource. Therefore, reducing the human activities interference and protecting forest edges in altitude of birth-site habitat are conductive to improve the habitat suitability of alpine musk deer. The most ubiquitously diagnosed microsporidian species in animals and humans is Enterocytozoon bieneusi (E. bieneusi). In this case, this work aimed to probe the occurrence and genotypes of this pathogen in captive alpine musk deer (Moschus chrysogaster) in Gansu Province, China. After fecal sample collection (n = 201) from three farms in Gansu, the internal transcribed spacer (ITS) region of the rRNA gene was probed by PCR for detection and genotyping of E. bieneusi. The infection rate of E. bieneusi in alpine musk deer was 6.0% (12/201), with 0% (0/36), 7.7% (5/65) and 7.0% (7/100) in farms 1 to 3, respectively. The infection rate of E. bieneusi in young alpine musk deer (3.2%; 1/31) is lower than that of adults (6.5%; 11/170), with no evident significant differences between age groups (P > 0.05). Three known genotypes D (n = 8), EbpA (n = 3) and BEB6 (n = 1) were identified by sequence analysis. This is the first such scrutiny of E. bieneusi infection in alpine musk deer in China as per our knowledge. Simple Summary: Long-term monitoring of the Alpine musk deer (AMD, Moschus chrysogaster) population is essential in any human-dominated landscape as their population is globally showing a declining trend due to high deforestation rates, hunting pressure, and human disturbance. In view of that, the AMD population was monitored in Xinglong Mountain Nature Reserve (XMNNR), as their past high-density distribution areas, northwest of China, using a camera trap between September 2018 and August 2020. The results showed that AMD strongly spatial temporal avoids livestock but gradually adjusts to human activities. Xinglong Mountain Nature Reserve (XMNNR) in northwest China, as a green island in a semi-arid mountain ecosystem, is one of the scattered and isolated areas for Alpine musk deer (AMD), an endangered species. AMD cohabits their latent habitat area with foraging livestock and humans. Hence, habitat management within and outside the distribution areas is crucial for the effective conservation of AMD. We applied camera traps to a dataset of 2 years (September 2018–August 2020) to explore seasonal activity patterns and habitat use and assess the impacts of AMD habits in XMNNR. We investigated AMD responses to livestock grazing and human activities and provided effective strategies for AMD conservation. We applied MaxENT modeling to predict the distribution size under current conditions. The activity patterns of the AMD vary among seasons. The optimum habitat average distance to cultivated land ranges of AMD (150~3300 m during grass period/100~3200 m during withered grass period), distances to the residential area ranges (500~5700 m during the grass period/1000~5300 m during the withered grass period), elevation ranges (2350~3400 m during the grass period/2360~3170 m during the withered grass period), aspect ranges (0~50° and 270~360°), normalized vegetation index ranges (0.64~0.72 during the grass period/0.14~0.60 during the withered grass period), and land cover types (forest, shrub, and grassland). Results present that the predicted distributions of AMD were not confined to the areas reported but also covered other potential areas. The results provide evidence of strong spatial-temporal avoidance of AMD in livestock, but gradually adjusting to human activities. These camera trap datasets may open new opportunities for species conservation in much wider tracts, such as human-dominated landscapes, and may offer guidance and mitigate impacts from livestock, as well as increase artificial forest planting and strengthen the investigation of the potential population resources of AMD. Blastocystis sp. is a gastrointestinal pathogen that is frequently found in humans and animals worldwide. In this study, 201 fecal samples were collected from captive Alpine musk deer (Moschus chrysogaster) at three farms in Gansu province. Blastocystis was detected and subtyped by amplifying and sequencing the small subunit ribosomal DNA gene. The overall prevalence of Blastocystis was 39.8% (80/201). Five known Blastocystis subtypes (STs), including ST1 (n = 1), ST4 (n = 12), ST10 (n = 50), ST14 (n = 6), and ST24 (n = 11) were identified using subtyping and evolutionary analysis. ST10 was the most common ST observed in each farm. This study showed the infection status and genetic characteristics of Blastocystis in M. chrysogaster. Based on the surveyed data, because various potentially zoonotic STs, such as ST1, ST4, ST10, ST14, and ST24, were detected, it is believed that the zoonotic risk of Blastocystis from the Alpine musk deer in this area cannot be ignored. In November 2019, muscone content was measured from musk secreted by 114 male captive Alpine musk deer in Xinglongshan Alpine Musk Deer Farm located in Xinglongshan National Nature Reserve, western China. The relationships between muscone content and individual age, health, mating history and enclosure condition were analyzed. The results showed that the muscone content ranged from 0.35% to 5.55% (dry weight percentage of muscone in musk), which was correlated with age (r = −0.132). The muscone content of adults (1.5–8.5 yrs.;1.17 ± 0.09%) was significantly higher than in older individuals (9.5–11.5 yrs.; 0.85 ± 0.06%; p < 0.05). A significant correlation was found between health and muscone content (r = 0.266; p < 0.01), with healthy males (1.16 ± 0.09%) having significantly higher muscone content than weaker ones (0.92 ± 0.07%, p < 0.05). The muscone content of males mated in the former year (1.23 ± 0.14%) was higher than that of unmated males (1.04 ± 0.08%; p > 0.05). The males in the enclosure with lower (1.04 ± 0.12%), medium (1.14 ± 0.16%) and higher density conditions (1.17 ± 0.13%) did not significantly differ in muscone levels. Males that lived with females had slightly higher muscone content (1.18 ± 0.12%) than those who did not (1.06 ± 0.10%; p > 0.05). In general, muscone content of musk decreased with age and poor health, but mating history or captive environment had insignificant effect. In musk deer farming, the farms could enhance the health of musk deer and concentrate on younger individuals in order to improve the musk quality and sustainable production of musk resources. These camera trap datasets may open new opportunities for species conservation in much wider tracts, such as human-dominated landscapes, and may offer guidance and mitigate impacts from livestock, as well as increase artificial forest planting and strengthen the investigation of the potential population resources of AMD.

In this study, we described the complete mitochondrial genome of Alpine musk deer (Moschus chrysogaster) from China. It has a circular genome of 16,352 bp (GeneBank number: MK697349) with a higher A + T content of 62.06%, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes (12S rRNA and 16S rRNA), and 1 control region (D-loop), which was similar to typical vertebrate mitochondrial DNA. The phylogenetic analysis indicated that our sequence clustered with two Alpine musk deer subspecies from Sichuan, China. The results could provide more molecular information to support the conservation and genetic resources of Alpine musk deer.

The present study aimed to assess abundance indices and habitat associations of four sympatric ungulate species (alpine musk deer Moschus chrysogaster, tufted deer Elaphodus cephalophus, Chinese serow Capricornis milneedwardsii, and Chinese goral Naemorhedus griseus) in Baima Xueshan Nature Reserve of southwest China, using camera trapping and dung counts data. Camera traps were set along six dung transects in different habitats and explored habitat use of the sympatric ungulates using trapping rates. The results obtained revealed that Chinese serow showed a negative association with open canopy cover and low canopy cover. Alpine musk deer were associated with oak shrubs, oak forests and open canopy cover, while tufted deer avoided oak shrubs. Goral showed no significant associations with habitat variables. Alpine musk deer and tufted deer had considerable habitat overlap with Chinese serow. By finding a high correlation between indices, the study indicates that camera trapping may represent a valid index of relative abundance, matching results from other studies. [ABSTRACT FROM AUTHOR]

Owing to poor breeding success in captive alpine musk deer, an understanding of the behavioral patterns of musk deer in captivity is important. This study was conducted from June 2004 to January 2005 at the Xinglongshan Musk Deer Farm, which is located within Xinglongshan National Nature Reserve, Gansu Province, China. Focal sampling and continuous recording were used to observe the behaviors of 51 female alpine musk deer ( Moschus sifanicus), 42 of which had completed a single estrus cycle and nine of which had completed two or more estrus cycles. All animals were adults that had been born and raised in captivity. The durations of 12 behaviors, including environmental sniffing, moving and feeding, were recorded during the non-breeding seasons and behavioral patterns were compared. The behavioral patterns of females that had completed a single estrus cycle and females that had completed multiple estrus cycles were compared to assess potential behavioral differences. The results showed that females who had only one complete estrus cycle demonstrated more resting behavior, but less feeding and locomotor behavior than females who had completed multiple estrus cycles. Furthermore, single estrus cycle females demonstrated tail-rubbing during the breeding season. The alpine musk deer (Moschus chrysogaster) is a key species of some terrestrial ecosystems, it has an important economic and conservative significance as a kind of medical animal in China. Due to the interaction between natural forces and human disturbance, the habitats of alpine musk deer are fragmented and isolated in different mountains and the populations are confronted with many problems of survival. In this paper, we discuss the impact of habitat fragmentation and isolation on alpine musk deer populations based on the investigation on the population densities and sizes and environmental factors in different reserves, as well as on the analysis of its ecological adaptability. We found that the alpine musk deer has strong ecological adaptability; the population development of alpine musk deer may benefit from the reduction of the forest area and even from the fragmentation and isolation of the habitat to a certain extent.
