5. Molecular Dynamics Simulation of Apolipoprotein E3 Lipid Nanodiscs

Abstract

Nanodiscs are binary discoidal complexes of a phospholipid bilayer circumscribed by belt-like helical scaffold proteins. Using coarse-grained and all-atom molecular dynamics simulations, we explore the stability, size, and structure of nanodiscs formed between the N-terminal domain of apolipoprotein E3 (apoE3-NT) and variable number of 1,2-dimyristoyl-sn-glycero-3-phosphocholine (DMPC) molecules. We study both parallel and antiparallel double-belt configurations, consisting of four proteins per nanodisc. Our simulations predict nanodiscs containing between 240 and 420 DMPC molecules to be stable. The antiparallel configurations exhibit an average of 1.6 times more amino acid interactions between protein chains and 2 times more ionic contacts, compared to the parallel configuration. With one exception, DMPC order parameters are consistently larger in the antiparallel configuration than in the parallel one. In most cases, the root mean square deviation of the positions of the protein backbone atoms is smaller in the antiparallel configuration. We further report nanodisc size, thickness, radius of gyration, and solvent accessible surface area. Combining all investigated parameters, we hypothesize the antiparallel protein configuration leading to more stable and more rigid nanodiscs than the parallel one.

Abstract

Lanthanide borosilicate glasses containing Pu and the nonradioactive analog element Ce were subjects of an x-ray absorption spectroscopy investigation to quantify the +3/+4 ratio of these redox-sensitive elements. The data show that the dominant oxidation states are +4 for Pu and +3 for Ce. The data also indicate that the reductive potential of glasses can be quantified from a solution chemistry method adapted to glass chemistry, although allowances must be made for glass composition. These data can therefore be used to formulate glass compositions and processing schedules that lead to a controlled oxidation state of Pu in melts. Furthermore, the data show that Ce is a poor analog for Pu behavior in melts and that the suitability of surrogates can be assessed by the evaluation approach presented here. The method demonstrated in this paper can be used to estimate the oxidation states of a range of multi-valent elements as functions of temperature and composition with data from only a single redox couple.

10. Congruences like Atkin's for the partition function

Abstract

Let $p(n)$ be the ordinary partition function. In the 1960s Atkin found a number of examples of congruences of the form $p( Q^3 \ell n+\beta)\equiv0\pmod\ell$ where $\ell$ and $Q$ are prime and $5\leq \ell\leq 31$; these lie in two natural families distinguished by the square class of $1-24\beta\pmod\ell$. In recent decades much work has been done to understand congruences of the form $p(Q^m\ell n+\beta)\equiv 0\pmod\ell$. It is now known that there are many such congruences when $m\geq 4$, that such congruences are scarce (if they exist at all) when $m=1, 2$, and that for $m=0$ such congruences exist only when $\ell=5, 7, 11$. For congruences like Atkin's (when $m=3$), more examples have been found for $5\leq \ell\leq 31$ but little else seems to be known. Here we use the theory of modular Galois representations to prove that for every prime $\ell\geq 5$, there are infinitely many congruences like Atkin's in the first natural family which he discovered and that for at least $17/24$ of the primes $\ell$ there are infinitely many congruences in the second family., Comment: Minor revisions to improve exposition

We prove that many representations $\overline{\rho} : \operatorname{Gal}(\overline{K} / K) \to \operatorname{GL}_2(\mathbb{F}_3)$, where $K$ is a CM field, arise from modular elliptic curves. We prove similar results when the prime $p = 3$ is replaced by $p = 2$ or $p = 5$. We investigate local-global compatibility for cuspidal automorphic representations $\pi$ for GL(2) over CM fields that are regular algebraic of weight $0$. We prove that for a Dirichlet density one set of primes $l$ and any $\iota : \overline{\mathbf{Q}}_l \cong \mathbf{C}$, the $l$-adic Galois representation attached to $\pi$ and $\iota$ has nontrivial monodromy at any $v \nmid l$ in $F$ at which $\pi$ is special., Comment: 16 pages, refereed version, to appear in Doc. Abstract

Let $F$ be a CM number field. We prove modularity lifting theorems for regular $n$-dimensional Galois representations over $F$ without any self-duality condition. We deduce that all elliptic curves $E$ over $F$ are potentially modular, and furthermore satisfy the Sato--Tate conjecture. As an application of a different sort, we also prove the Ramanujan Conjecture for weight zero cuspidal automorphic representations for $\mathrm{GL}_2(\mathbf{A}_F)$., Comment: A number of details have been included to address the concerns of the referees. The definition of decomposed generic (Def 4.3.1) has been weakened slightly to be in line with the current version of arxiv.org/abs/1909.01898, resulting in a strengthening of a number of our theorems. This thesis develops from my experiences as a state secondary school music teacher in England, and from my work between 2009 and 2016 with teenagers from the forcibly exiled Chagossian community. Using field notes, diaries, documentary evidence, interviews as well as my personal reflections, the central part of the thesis recounts the uncovering of the students’ musical talents in class and the remarkable effect of the many musical projects that then ensued on the Chagossian students, on other students and teachers at the school and on the wider community. It also describes the challenges the students encountered and their musical, educational and personal development. It attempts to identify the educational and musical practices which resulted in exceptional success for the Chagossians and many others involved with them in the projects. Drawing on a wide variety of primary and secondary sources, the first part of the thesis places the Chagossians in context by exploring their origins, culture and music as well as the exile of the community and their arrival in the U.K. The central part is a narrative account of the development of musical projects they were involved with at the school, examining in detail the musical, educational, personal and institutional outcomes and implications. The final section reflects on what can be learned from the seven years of intense musical and creative activity that took place at the school. It examines the practice and methodology of music education, the cultural responsiveness of curricula and examinations, institutional practices and pressures on schools, and the musical outcomes and the effect of the projects both on the young Chagossians themselves and on those who came into contact with them both at and beyond the school. The thesis seeks to show how an inclusive, yet disciplined and ambitious approach resulted in exceptional outcomes for a marginalised and disadvantaged group of students.

Abstract

Objective: Proportion Of suboptimal Disease Control And Strategy of Treatment in IBD (PODCAST-IBD) was an international real-world study which aimed to quantify disease control in IBD using STRIDE-II recommendations. Design/Method: Cross-sectional assessment of IBD patients attending routine clinic appointments in four UK centers October 2022 to January 2023. Clinician-reported outcomes, patient-reported outcomes and retrospective data from medical chart review were used to assess IBD control against red flags aligned to STRIDE-II. Results: Data were available from 198 UK patients. IBD was suboptimally controlled in 52.4% (54/103) of patients with Crohn's disease (CD) and 45.3% (43/95) with ulcerative colitis (UC). Impaired quality of life (QOL), defined as Short inflammatory bowel disease questionnaire (SIBDQ) score <50, was the main contributor to suboptimal disease control. Suboptimal disease control has a detrimental impact on fatigue and disability with significantly lower mean Functional Assessment of Chronic Illness Therapy – Fatigue (FACIT-F) score in suboptimally controlled disease (CD: 81.5 vs 125, UC: 87.4 vs 122.8) and IBD Disk. Suboptimal disease control results in higher health care resource use (HCRU) (CD: £4,746 vs £1,924; UC: £2,428 vs £1,121) and higher rates of work productivity loss (CD: 41.7% vs 11.9%, UC: 38.0% vs 22.6%). Conclusion: IBD was suboptimally controlled in around one-half of patients. Impaired QOL was the most common contributor (64%, 62/97) to suboptimal control. Suboptimal control had a considerable economic impact; HCRU more than doubled and productivity fell. Physicians could consider regular QOL assessments to prompt timely disease monitoring to enable identification of early active disease and appropriate treatment. PLAIN LANGUAGE SUMMARY: Inflammatory bowel disease (IBD), which encompasses Crohn's disease (CD) and ulcerative colitis (UC), is a life-long, painful and debilitating disease. Symptoms include abdominal pain, diarrhea and extreme tiredness (fatigue) and may also affect the eyes, joints and skin. People with IBD have periods of time where their symptoms are not controlled (known as relapse), with minimal symptoms (known as remission) at other times. This paper reports on people from the UK who participated in the wider international PODCAST-IBD study. The PODCAST-IBD study used information from people with IBD, their doctors and their medical notes to assess how well IBD was controlled and the impact of suboptimal disease control on their lives and use of healthcare. Overall, IBD was suboptimally controlled in around one-half of the people with IBD: 52.4% (54/103) of those with CD and 45.3% (43/95) with UC. Reduced quality of life (QOL) was the most common contributor to suboptimal control with almost two-thirds of people reporting impaired QOL. Suboptimal control of IBD impacts on people's everyday life – resulting in fatigue and disability, reducing QOL and making it difficult to work. Suboptimal control of IBD also has a considerable economic impact since it results in increased healthcare use. It might be helpful for doctors to consider regular QOL assessments to help to identify those people whose IBD is not well controlled to ensure that they receive appropriate treatment to control disease and improve their lives. Abstract

For a fixed mod $p$ automorphic Galois representation, $p$-adic automorphic Galois representations lifting it determine points in universal deformation space. In the case of modular forms and under some technical conditions, B\"{o}ckle showed that every component of deformation space contains a smooth modular point, which then implies their Zariski density when coupled with the infinite fern of Gouv\^{e}a-Mazur. We generalize B\"{o}ckle's result to the context of polarized Galois representations for CM fields, and to two dimensional Galois representations for totally real fields. More specifically, under assumptions necessary to apply a small $R = \mathbb{T}$ theorem and an assumption on the local mod $p$ representation, we prove that every irreducible component of the universal polarized deformation space contains an automorphic point. When combined with work of Chenevier, this implies new results on the Zariski density of automorphic points in polarized deformation space in dimension three., Comment: Minor changes. Abstract

In contrast to UO2 and PuO2, there is no consensus on the existence of mixed valence NpO2+x, resulting in a gap between NpO2 and Np2O5 (the highest binary oxide of Np) in the Np-O phase diagram. We now show NpO2+x via Np LIII Extended X-ray Absorption Fine Structure (EXAFS) spectra of three samples of NpO2 that, analogous to U and Pu, exhibit multisite Np-O distributions with varying numbers of oxygen atoms at 1.87–1.91 Å. This is supported by the diffraction pattern of the sample with the largest amount of this oxo-type species that can be refined with both the simple fluorite structure and a trigonal one related to α-U4O9. The implied Np(V)-bridging oxo moieties as well as possible indications of OH¯ found by detailed EXAFS analysis suggest that NpO2+x more closely resembles PuO2+x than UO2+x. An additional common characteristic suggested by the EXAFS and X-Ray Diffraction (XRD) is the phase separation into NpO2 and what would be previously unreported Np4O9(–δ), indicative of O clustering.
