Over recent decades, there was a substantial evolution in the productive management of dairy animals worldwide with a consequent boost in individual milk yield. This evolution positioned the milk production as the central metabolic priority around which all other physiological functions are coordinated and partially minimised. This shift underscores the crucial role of effectively managing stressful phases in intensive dairy farming systems, also highlighting the resilience exhibited by the animals. Indeed, monitoring the nutritional and health status becomes paramount, aiming for an early detection of (sub)clinical health impairments. Given the mammary gland’s centrality in high-yielding dairy breeds, it’s unsurprising that the milk matrix provides insights about udder itself but also systemic metabolic function. The emerging field of milk phenomics explores links between milk components and animal health, holding great promise for studying dairy cow resilience. The use of infrared spectroscopy on milk to predict indicators and complex traits at the herd level is a promising approach. In the dairy sector, the available infrared instruments mainly implement the Fourier transform infrared (FTIR) spectroscopy. This method is widely employed in milk recording schemes worldwide for animal monitoring and breeding purposes. In addition, visible and near-infrared (NIR) spectroscopy is increasingly integrated into milking systems for daily on-farm monitoring of milk quality and animals’ physiological status. This review examines the topic of milk phenomics together with potential and challenges of infrared spectroscopy to predict indicators and complex traits related to health and nutritional disorders exploiting the biological bonds that exist between milk and blood in dairy animals.HIGHLIGHTS Milk is a valuable source of information for assessing nutritional and health proxies in dairy animals. Infrared spectroscopy is used within routine milk recording systems for the determination of major components, but other useful applications exist. This review summarises research on milk phenomics carried out by mean of infrared spectroscopy to predict complex traits related to animals’ health and nutritional disorders.

This study aimed at evaluating the environmental impact (EI) of herds representative of the Italian heavy pig production system to investigate the EI variation associated with farm management (FM), diet formulation (DF) and animal response (AR) variables. Data originated from 8 breeding farms, which included the sows and preweaning piglets (Site1) and the post-weaned piglets (7.5–30 kg body weight – BW, Site2) and 10 growing–fattening farms, dealing with 30–170 kg BW pigs (Site3). A cradle-to-farm gate Life Cycle Assessment was used, with 1 kg BW gain (BWG) as functional unit. Impact categories were global warming (GWP), acidification (AP) and eutrophication (EP) potentials and land occupation (LO). Whole-production cycle EI (Site123, 0–170 kg BW) was obtained summing up EIs of 0–30 and 30–170 kg BW animals. Impacts were analysed with one- or two-way PERMANOVA to test the effect of FM, DF and AR variables. The Site123-related EI averaged nearly 3.1 kg CO2-eq (GWP), 50 g SO2-eq (AP), 22 g PO4-eq (EP) and 4.9 m2/y (LO) per kg BWG. Site3 contributed nearly 80% of the whole impact. Regarding Site1, GWP resulted mitigated by increasing sow productivity. Site2 EI resulted mitigated by decreasing feed conversion ratio and increasing average daily gain, whereas Site3 EI by increasing feed self-sufficiency and decreasing dietary crude protein and mortality. In perspective, given the relevance of Site3 on the whole-pig system EI, a deeper integration between the farm agronomical management and the growing–finishing pigs’ diets formulation would support the environmental sustainability of heavy pig operations.

Abstract Background Various blood metabolites are known to be useful indicators of health status in dairy cattle, but their routine assessment is time-consuming, expensive, and stressful for the cows at the herd level. Thus, we evaluated the effectiveness of combining in-line near infrared (NIR) milk spectra with on-farm (days in milk [DIM] and parity) and genetic markers for predicting blood metabolites in Holstein cattle. Data were obtained from 388 Holstein cows from a farm with an AfiLab system. NIR spectra, on-farm information, and single nucleotide polymorphisms (SNP) markers were blended to develop calibration equations for blood metabolites using the elastic net (ENet) approach, considering 3 models: (1) Model 1 (M1) including only NIR information, (2) Model 2 (M2) with both NIR and on-farm information, and (3) Model 3 (M3) combining NIR, on-farm and genomic information. Dimension reduction was considered for M3 by preselecting SNP markers from genome-wide association study (GWAS) results. Results Results indicate that M2 improved the predictive ability by an average of 19% for energy-related metabolites (glucose, cholesterol, NEFA, BHB, urea, and creatinine), 20% for liver function/hepatic damage, 7% for inflammation/innate immunity, 24% for oxidative stress metabolites, and 23% for minerals compared to M1. Meanwhile, M3 further enhanced the predictive ability by 34% for energy-related metabolites, 32% for liver function/hepatic damage, 22% for inflammation/innate immunity, 42.1% for oxidative stress metabolites, and 41% for minerals, compared to M1. We found improved predictive ability of M3 using selected SNP markers from GWAS results using a threshold of > 2.0 by 5% for energy-related metabolites, 9% for liver function/hepatic damage, 8% for inflammation/innate immunity, 22% for oxidative stress metabolites, and 9% for minerals. Slight reductions were observed for phosphorus (2%), ferric-reducing antioxidant power (1%), and glucose (3%). Furthermore, it was found that prediction accuracies are influenced by using more restrictive thresholds (−log10(P-value) > 2.5 and 3.0), with a lower increase in the predictive ability. Conclusion Our results highlighted the potential of combining several sources of information, such as genetic markers, on-farm information, and in-line NIR infrared data improves the predictive ability of blood metabolites in dairy cattle, representing an effective strategy for large-scale in-line health monitoring in commercial herds.

Abstract Background Metabolic disturbances adversely impact productive and reproductive performance of dairy cattle due to changes in endocrine status and immune function, which increase the risk of disease. This may occur in the post-partum phase, but also throughout lactation, with sub-clinical symptoms. Recently, increased attention has been directed towards improved health and resilience in dairy cattle, and genomic selection (GS) could be a helpful tool for selecting animals that are more resilient to metabolic disturbances throughout lactation. Hence, we evaluated the genomic prediction of serum biomarkers levels for metabolic distress in 1353 Holsteins genotyped with the 100K single nucleotide polymorphism (SNP) chip assay. The GS was evaluated using parametric models best linear unbiased prediction (GBLUP), Bayesian B (BayesB), elastic net (ENET), and nonparametric models, gradient boosting machine (GBM) and stacking ensemble (Stack), which combines ENET and GBM approaches. Results The results show that the Stack approach outperformed other methods with a relative difference (RD), calculated as an increment in prediction accuracy, of approximately 18.0% compared to GBLUP, 12.6% compared to BayesB, 8.7% compared to ENET, and 4.4% compared to GBM. The highest RD in prediction accuracy between other models with respect to GBLUP was observed for haptoglobin (hapto) from 17.7% for BayesB to 41.2% for Stack; for Zn from 9.8% (BayesB) to 29.3% (Stack); for ceruloplasmin (CuCp) from 9.3% (BayesB) to 27.9% (Stack); for ferric reducing antioxidant power (FRAP) from 8.0% (BayesB) to 40.0% (Stack); and for total protein (PROTt) from 5.7% (BayesB) to 22.9% (Stack). Using a subset of top SNPs (1.5k) selected from the GBM approach improved the accuracy for GBLUP from 1.8 to 76.5%. However, for the other models reductions in prediction accuracy of 4.8% for ENET (average of 10 traits), 5.9% for GBM (average of 21 traits), and 6.6% for Stack (average of 16 traits) were observed. Conclusions Our results indicate that the Stack approach was more accurate in predicting metabolic disturbances than GBLUP, BayesB, ENET, and GBM and seemed to be competitive for predicting complex phenotypes with various degrees of mode of inheritance, i.e. additive and non-additive effects. Selecting markers based on GBM improved accuracy of GBLUP.

ABSTRACT: Udder health has a crucial role in sustainable milk production, and various reports have pointed out that changes in udder condition seem to affect milk mineral content. The somatic cell count (SCC) is the most recognized indicator for the determination of udder health status. Recently, a new parameter, the differential somatic cell count (DSCC), has been proposed for a more detailed evaluation of intramammary infection patterns. Specifically, the DSCC is the combined proportions of polymorphonuclear neutrophils and lymphocytes (PMN-LYM) on the total SCC, with macrophages (MAC) representing the remainder proportion. In this study, we evaluated the association between DSCC in combination with SCC on a detailed milk mineral profile in 1,013 Holstein-Friesian cows reared in 5 herds. An inductively coupled plasma–optical emission spectrometry was used to quantify 32 milk mineral elements. Two different linear mixed models were fitted to explore the associations between the milk mineral elements and first, the DSCC combined with SCC, and second, DSCC expressed as the PMN-LYM and MAC counts, obtained by multiplying the proportion of PMN-LYM and MAC by SCC. We observed a significant positive association between SCC and milk Na, S, and Fe levels. Differential somatic cell count showed an opposite behavior to the one displayed by SCC, with a negative association with Na and positive association with K milk concentrations. When considering DSCC as count, Na and K showed contrasting behavior when associated with PMN-LYM or MAC counts, with decreasing of Na content and increasing K when associated with increasing PMN-LYM counts, and increasing Na and decreasing K when associated with increasing MAC count. These findings confirmed that an increase in SCC is associated with altered milk Na and K amounts. Moreover, MAC count seemed to mirror SCC patterns, with the worsening of inflammation. Differently, PMN-LYM count exhibited patterns of associations with milk Na and K contents attributable more to LYM than PMN, given the nonpathological condition of the majority of the investigated population. An interesting association was observed for milk S content, which increased with increasing of inflammatory conditions (i.e., increased SCC and MAC count) probably attributable to its relationship with milk proteins, especially whey proteins. Moreover, milk Fe content showed positive associations with the PMN-LYM population, highlighting its role in immune regulation during inflammation. Further studies including individuals with clinical condition are needed to achieve a comprehensive view of milk mineral behavior during udder health impairment.

This study aimed to assess the environmental impact (cradle-to-farm gate LCA) of milk production of cereal-based dairy farms in northern Italy and to analyse which traits related to farm management (MAN_F), lactating cows’ ration composition (DIET_F), and animal responses (ANI_F) could be identified as main determinants to address specific mitigation strategies. Data originated from 28 dairy farms. The functional unit was 1 kg of fat- and protein-corrected milk (FPCM). Impact categories were global warming (GWP), acidification (AP) and eutrophication (EP) potentials and land occupation (LO). Impact values were analysed with a linear model to test separately the effects of MAN_F, DIET_F and ANI_F variables. One kg FPCM was associated with an average impact of 1.10 kg CO2-eq (GWP), 17.1 g SO2-eq (AP), 6.0 g PO4-eq (EP), and 1.3 m2/y (LO). Regarding MAN_F, GWP and LO linearly decreased with increasing values of stocking rate and feed self-sufficiency (FSS), whereas minimum EP was found for intermediate FSS values (50% DM). Regarding DIET_F, GWP linearly decreased at increasing levels of dietary inclusion of cereal silages, whereas AP and EP linearly decreased at decreasing dietary crude protein (CP) content values. Among ANI_F, GWP and EP were quadratically associated with milk yield (MY), evidencing the lowest values at intermediate MY (9100 ± 477 kg FPCM/cow per 305d-lactation). The GWP, AP and EP decreased with decreasing age at first calving. These results can contribute at drawing good practices for farmers and consultants to promote more environmentally sustainable dairy production while supporting farm functioning and farmers’ income.HIGHLIGHTS Farm and animal determinants of Life Cycle Assessment of cereal-based dairy farms were studied. Mitigation effects can be achieved by operating on farm organisation, cow’s diet, and animal responses. Good practices for farmers and consultants can be proposed for a better dairy production sustainability.

The use of sexed semen to produce replacement heifers in dairy farms allows many cows to be inseminated with bulls of beef breeds with the aim of improving meat production. The major dairy and beef breeds are undergoing rapid genetic improvement as a result of more efficient selection methods, necessitating evaluation of the quality of meat produced by beef × dairy crosses obtained using current genetics. As part of a larger project, we carried out quantitative and qualitative evaluations of the veal and beef produced from crossbred calves produced by dairy farms that use sexed semen to obtain purebred replacement heifers. A total of 231 bull-calves were reared in the dairy farms or in specialised fattening farms, slaughtered, and sampled for meat quality analysis. These comprised: 104 crossbred calves, mainly from Belgian Blue sires and Holstein dams, which were intensively fattened for veal production; 84 beef × dairy crossbred calves, destined for beef production on the dairy farm of origin (12 calves) or in a specialised intensive fattening centre (72 calves); 26 purebred Charolais and 17 beef crosses from suckler cows, included for comparison, which were fattened in the same fattening centre and fed the same diet as the beef × dairy crosses. Veal and beef meat differed in all quality traits; the beef produced by dairy farmers was better than the beef produced by specialised fatteners in terms of cooking losses and tenderness, even though these animals were much older and weighed less at slaughter. There were minor differences in the quality traits of veal between the various beef × dairy breed combinations. In the case of intensive beef production, minor differences were observed between Belgian Blue-sired crosses from Brown Swiss cows (lipid content and shear force of meat) and Belgian Blue-sired crosses from crossbred cows (haem iron, lightness, yellowness, and hue) in comparison with crosses from Holstein cows. The beef of young bulls from suckler cows (Charolais and crosses) had a lower pH, dry matter and lipid contents, slightly higher cholesterol and haem iron contents, and higher cooking losses than meat from beef × dairy crosses. Taking into account the results from the entire project, we conclude that the combined use of sexed semen for pure-breeding and conventional beef semen for terminal crossbreeding improves meat production from dairy herds, both quantitatively and qualitatively.HIGHLIGHTS The meat from beef × dairy crossbred calves was found to have valuable qualitative characteristics. With regard to veal production, the meat quality characteristics of crossbred calves did not differ appreciably between breed combinations. With regard to intensive beef production, the meat from beef × dairy young bulls had greater quality than that from suckler cows. Crosses fattened by dairy farmers grew slower than those by specialised fatteners, but their beef was better in terms of cooking losses and tenderness.

The milk Fourier-transform infra-red spectrometry (FTIRS) can be used to predict the enteric methane emissions (EME) at population level. In this study, the variability in FTIRS predicted EME traits due to the breed of cow, farm, the production level of individual cows within herds, and their interactions were evaluated. A dataset obtained from milk recordings, which covered four breeds (Holstein, Brown Swiss, Simmental and Alpine Grey), 6,430 herds, 115,819 cows, and 1,759,706 test-day milk/spectra records was used. The herds were stratified into 5 production levels considering their average daily milk energy production; individual cows within herd were similarly stratified considering their individual production levels. The EME traits were predicted directly from milk FTIR spectra or indirectly from six informative milk FA predicted from milk spectra. The statistical model included, separately for each trait and method, breed, herd intensiveness level, cow production level, and their interactions, year, month, parity, and lactation stage. The direct and indirect methods yielded similar results in predicting CH4 yield per kg of DMI and CH4 intensity per kg of fat-protein corrected milk. The indirect method was reliable in predicting daily EME production per cow, the indirect one did not. EME was affected by the breed x herd production intensiveness interaction, and to a lesser degree, by the breed x cow production level interaction. A better understanding of the complex interactions influencing EME in dairy herds was achieved. ABSTRACT: The causes of variation in the milk mineral profile of dairy cattle during the first phase of lactation were studied under the hypothesis that the milk mineral profile partially reflects the animals' metabolic status. Correlations between the minerals and the main milk constituents (i.e., protein, fat, and lactose percentages), and their associations with the cows' metabolic status indicators were explored. The metabolic status indicators (MET) that we used were blood energy-protein metabolites [nonesterified fatty acids, β-hydroxybutyrate (BHB), glucose, cholesterol, creatinine, and urea], and liver ultrasound measurements (predicted triacylglycerol liver content, portal vein area, portal vein diameter and liver depth). Milk and blood samples, and ultrasound measurements were taken from 295 Holstein cows belonging to 2 herds and in the first 120 d in milk (DIM). Milk mineral contents were determined by ICP-OES; these were considered the response variable and analyzed through a mixed model which included DIM, parity, milk yield, and MET as fixed effects, and the herd/date as a random effect. The MET traits were divided in tertiles. The results showed that milk protein was positively associated with body condition score (BCS) and glucose, and negatively associated with BHB blood content; milk fat was positively associated with BHB content; milk lactose was positively associated with BCS; and Ca, P, K and S were the minerals with the greatest number of associations with the cows' energy indicators, particularly BCS, predicted triacylglycerol liver content, glucose, BHB and urea. We conclude that the protein, fat, lactose, and mineral contents of milk partially reflect the metabolic adaptation of cows during lactation and within 120 DIM. Variations in the milk mineral profile were consistent with changes in the major milk constituents and the metabolic status of cows.

Abstract Background Subclinical intramammary infection (IMI) represents a significant problem in maintaining dairy cows’ health. Disease severity and extent depend on the interaction between the causative agent, environment, and host. To investigate the molecular mechanisms behind the host immune response, we used RNA-Seq for the milk somatic cells (SC) transcriptome profiling in healthy cows (n = 9), and cows naturally affected by subclinical IMI from Prototheca spp. (n = 11) and Streptococcus agalactiae (S. agalactiae; n = 11). Data Integration Analysis for Biomarker discovery using Latent Components (DIABLO) was used to integrate transcriptomic data and host phenotypic traits related to milk composition, SC composition, and udder health to identify hub variables for subclinical IMI detection. Results A total of 1,682 and 2,427 differentially expressed genes (DEGs) were identified when comparing Prototheca spp. and S. agalactiae to healthy animals, respectively. Pathogen-specific pathway analyses evidenced that Prototheca’s infection upregulated antigen processing and lymphocyte proliferation pathways while S. agalactiae induced a reduction of energy-related pathways like the tricarboxylic acid cycle, and carbohydrate and lipid metabolism. The integrative analysis of commonly shared DEGs between the two pathogens (n = 681) referred to the core-mastitis response genes, and phenotypic data evidenced a strong covariation between those genes and the flow cytometry immune cells (r 2 = 0.72), followed by the udder health (r 2 = 0.64) and milk quality parameters (r 2 = 0.64). Variables with r ≥ 0.90 were used to build a network in which the top 20 hub variables were identified with the Cytoscape cytohubba plug-in. The genes in common between DIABLO and cytohubba (n = 10) were submitted to a ROC analysis which showed they had excellent predictive performances in terms of discriminating healthy and mastitis-affected animals (sensitivity > 0.89, specificity > 0.81, accuracy > 0.87, and precision > 0.69). Among these genes, CIITA could play a key role in regulating the animals’ response to subclinical IMI. Conclusions Despite some differences in the enriched pathways, the two mastitis-causing pathogens seemed to induce a shared host immune-transcriptomic response. The hub variables identified with the integrative approach might be included in screening and diagnostic tools for subclinical IMI detection.

Abstract Background Blood metabolic profiles can be used to assess metabolic disorders and to evaluate the health status of dairy cows. Given that these analyses are time-consuming, expensive, and stressful for the cows, there has been increased interest in Fourier transform infrared (FTIR) spectroscopy of milk samples as a rapid, cost-effective alternative for predicting metabolic disturbances. The integration of FTIR data with other layers of information such as genomic and on-farm data (days in milk (DIM) and parity) has been proposed to further enhance the predictive ability of statistical methods. Here, we developed a phenotype prediction approach for a panel of blood metabolites based on a combination of milk FTIR data, on-farm data, and genomic information recorded on 1150 Holstein cows, using BayesB and gradient boosting machine (GBM) models, with tenfold, batch-out and herd-out cross-validation (CV) scenarios. Results The predictive ability of these approaches was measured by the coefficient of determination (R2). The results show that, compared to the model that includes only FTIR data, integration of both on-farm (DIM and parity) and genomic information with FTIR data improves the R2 for blood metabolites across the three CV scenarios, especially with the herd-out CV: R2 values ranged from 5.9 to 17.8% for BayesB, from 8.2 to 16.9% for GBM with the tenfold random CV, from 3.8 to 13.5% for BayesB and from 8.6 to 17.5% for GBM with the batch-out CV, and from 8.4 to 23.0% for BayesB and from 8.1 to 23.8% for GBM with the herd-out CV. Overall, with the model that includes the three sources of data, GBM was more accurate than BayesB with accuracies across the CV scenarios increasing by 7.1% for energy-related metabolites, 10.7% for liver function/hepatic damage, 9.6% for oxidative stress, 6.1% for inflammation/innate immunity, and 11.4% for mineral indicators. Conclusions Our results show that, compared to using only milk FTIR data, a model integrating milk FTIR spectra with on-farm and genomic information improves the prediction of blood metabolic traits in Holstein cattle and that GBM is more accurate in predicting blood metabolites than BayesB, especially for the batch-out CV and herd-out CV scenarios.

The transformation of milk into cheese largely depends on the technological properties of the raw material, with breed being a crucial factor that influences both the composition and coagulation properties of the milk used for cheesemaking. This study uses canonical correlation analysis to explore the relationships between physicochemical traits and coagulation properties in milk from various Spanish breeds, aiming to identify both common and breed-specific patterns that impact milk technological aptitude. A total of 832 milk samples from Manchega, Assaf, Merino de Grazalema, and Merino de Los Pedroches breeds were analyzed. The milk characteristics investigated included pH, composition (fat, protein, lactose, total solids), and coagulation properties (curd firmness—A60, rennet clotting time—RCT, curd firming time—k20, and individual laboratory curd yield—ILCY). The results reveal a shared correlation structure across breeds and unique covariation patterns in some breeds that deviate from the general trend. While Assaf and Merino de Los Pedroches follow the common correlation pattern, Manchega and Merino de Grazalema exhibit distinct patterns. This research underscores the need for in-depth study and suggests that the dairy industry could benefit from shifting from the traditional focus on maximizing fat and protein for higher curd yields to considering technological traits for selective breeding.

Sheep milk from local breeds is important for the production of high-quality cheeses throughout the Mediterranean region, such as Manchego cheese in Spain. To maintain sustainable and efficient production, it is necessary to reach a better understanding of how the composition and hygiene of the milk affect the coagulation process, with the aim of optimizing production yield. This study implemented a stochastic production frontier function to estimate the potential production of curd and efficiency using data from the four seasons of a study of 77 Manchega sheep farms. The Cobb–Douglas production frontier model was estimated using the maximum likelihood estimation method. The results showed that the content of protein, lactose, and fat exhibited increasing returns to scale, with protein content being the most significant factor for curd production. Approximately half of the inefficiency was due to factors related to the technological properties and the hygiene of the milk. The pH, curd firmness, and concentration of lactic acid bacteria improved the efficiency of coagulation, while the concentration of spores of lactate-fermenting Clostridium spp., Pseudomonas spp., staphylococci, and catalase-negative gram-positive cocci favored the inefficiency of the coagulation process. To date, this is the first study to evaluate the effect of different factors, such as microbial groups, milk composition, and technological properties, on the efficiency of the coagulation process in dairy sheep.

This study conducted a seasonal analysis of bulk tank milk from 77 sheep farms to establish relationships between the concentration of major microbial groups and milk coagulation properties. The investigated milk traits included composition (pH, fat, casein, lactose), coagulation properties (curd firmness: A60-, rennet clotting time: RCT-, curd firming time: k20-, curd yield: CY-), and somatic cell score (SCS). The main microbial groups analyzed were total mesophilic bacteria (SPC), thermodurics (THERMO), psychrotrophs (PSYCHRO), Pseudomonas spp. (PSEUDO), lactic acid bacteria (LAB), catalase-negative gram-positive cocci (GPCNC), Escherichia coli (ECOLI), coliforms other than Escherichia coli (COLI), coagulase-positive staphylococci (CPS), coagulase-negative staphylococci (CNS), and spores of lactate-fermenting Clostridium (BAB). Mixed linear models were used to explore associations between coagulation properties and the aforementioned variables. Results demonstrated that incorporating microbial loads into the models improves their fit and the relative quality of the outcomes. An important seasonality is demonstrated by an increase in CY and A60, along with a decrease in RCT and k20 during autumn and winter, contrasting with spring and summer. BAB concentration resulted in a reduction of A60 and an increase in RCT, whereas SPC concentration led to an enhancement of A60 and a reduction in RCT. An increase in GPCNC concentration was associated with an increase in k20 and a decrease in CY.

Intensive selection for improved productivity has been accompanied by an increase in inbreeding rates and a reduction in genetic diversity. The increase in inbreeding tends to impact performance, especially fitness-related traits such as male fertility. Inbreeding can be monitored using runs of homozygosity (ROH), defined as contiguous lengths of homozygous genotypes observed in an individual’s chromosome. The goal of this study was to evaluate the presence of ROH in Italian Brown Swiss cattle and assess its association with bull fertility. First, we evaluated the association between ROH and male fertility using 1,102 Italian Brown Swiss bulls with sire conception rate records and 572 K SNPs spanning the entire genome. Second, we split the entire population into 100 high-fertility and 100 low-fertility bulls to investigate the potential enrichment of ROH segments in the low-fertility group. Finally, we mapped the significant ROH regions to the bovine genome to identify candidate genes associated with sperm biology and male fertility. Notably, there was a negative association between bull fertility and the amount of homozygosity. ABSTRACT: To devise better selection strategies in dairy cattle breeding programs, a deeper knowledge of the role of the major genes encoding for milk protein fractions is required. The aim of the present study was to assess the effect of the CSN2, CSN3, and BLG genotypes on individual protein fractions (αS1-CN, αS2-CN, β-CN, κ-CN, β-LG, α-LA) expressed qualitatively as percentages of total nitrogen content (% N), quantitatively as contents in milk (g/L), and as daily production levels (g/d). Individual milk samples were collected from 1,264 Brown Swiss cows reared in 85 commercial herds in Trento Province (northeast Italy). A total of 989 cows were successfully genotyped using the Illumina Bovine SNP50 v.2 BeadChip (Illumina Inc.), and a genomic relationship matrix was constructed using the 37,519 SNP markers obtained. Milk protein fractions were quantified and the β-CN, κ-CN, and β-LG genetic variants were identified by reversed-phase HPLC (RP-HPLC). All protein fractions were analyzed through a Bayesian multitrait animal model implemented via Gibbs sampling. The effects of days in milk, parity order, and the CSN2, CSN3, and BLG genotypes were assigned flat priors in this model, whereas the effects of herd and animal additive genetic were assigned Gaussian prior distributions, and inverse Wishart distributions were assumed for the respective co-variance matrices. Marginal posterior distributions of the parameters of interest were compared before and after the inclusion of the effects of the 3 major genes in the model. The results showed that a high portion of the genetic variance was controlled by the major genes. This was particularly apparent in the qualitative protein profile, which was found to have a higher heritability than the protein fraction contents in milk and their daily yields. When the genes were included individually in the model, CSN2 was the major gene controlling all the casein fractions except for κ-CN, which was controlled directly by the CSN3 gene. The BLG gene had the most influence on the 2 whey proteins. The genetic correlations showed the major genes had only a small effect on the relationships between the protein fractions, but through comparison of the correlation coefficients of the proteins expressed in different ways they revealed potential mechanisms of regulation and competitive synthesis in the mammary gland. The estimates for the effects of the CSN2 and CSN3 genes on protein profiles showed overexpression of protein synthesis in the presence of the B allele in the genotype. Conversely, the β-LG B variant was associated with a lower concentration of β-LG compared with the β-LG A variant, independently of how the protein fractions were expressed, and it was followed by downregulation (or upregulation in the case of the β-LG B) of all other protein fractions. These results should be borne in mind when seeking to design more efficient selection programs aimed at improving milk quality for the efficiency of dairy industry and the effect of dairy products on human health.

Abstract Improving reproductive performance remains a major goal in dairy cattle worldwide. Service sire has been recognized as an important factor affecting herd fertility. The main objective of this study was to reveal the genetic basis of male fertility in Italian Brown Swiss dairy cattle. Dataset included 1102 Italian Brown Swiss bulls with sire conception rate records genotyped with 454k single nucleotide polymorphisms. The analysis included whole-genome scans and gene-set analyses to identify genomic regions, individual genes and genetic mechanisms affecting Brown Swiss bull fertility. One genomic region on BTA1 showed significant additive effects. This region harbors gene RABL3 which is implicated cell proliferation and motility. Two genomic regions, located on BTA6 and BTA26, showed marked non-additive effects. These regions harbor genes, such as WDR19 and ADGRA1, that are directly involved in male fertility, including sperm motility, acrosome reaction, and embryonic development. The gene-set analysis revealed functional terms related to cell adhesion, cellular signaling, cellular transport, immune system, and embryonic development. Remarkably, a gene-set analysis also including Holstein and Jersey data, revealed significant processes that are common to the three dairy breeds, including cell migration, cell–cell interaction, GTPase activity, and the immune function. Overall, this comprehensive study contributes to a better understanding of the genetic basis of male fertility in cattle. In addition, our findings may guide the development of novel genomic strategies for improving service sire fertility in Brown Swiss cattle.

ABSTRACT: Cheese-making traits in dairy cattle are important to the dairy industry but are difficult to measure at the individual level because there are limitations on collecting phenotypic information. Mid-infrared spectroscopy has its advantages, but it can only be used during monthly milk recordings. Recently, in-line devices for real-time analysis of milk quality have been developed. The AfiLab recording system (Afimilk) offers significant benefits as phenotypes can be collected from each cow at each milking session. The objective of this study was to assess the potential of integrating AfiLab real-time milk analyzer measures with the stacking ensemble learning technique using heterogeneous base learners for the in-line daily monitoring of cheese-making traits in Holstein cattle with a view to developing a precision livestock farming system for monitoring the technological quality of milk. Data and samples for wet-laboratory analyses were collected from 499 Holstein cows belonging to 2 farms where the AfiLab system was installed. The traits of concern were 9 milk coagulation traits [3 milk coagulation properties (MCP), and 6 curd firming traits (CFt)], and 7 cheese-making traits [3 cheese yield (CY) traits, and 4 milk nutrient recovery in the curd (REC) traits]. The near-infrared AfiLab spectral data and on-farm information (days in milk and parity) were used to assess the predictive ability of different statistical methods [elastic net (EN), gradient boosting machine (GBM), extreme gradient boosting (XGBoost), and artificial neural network (ANN)] across different cross-validation scenarios. These statistical methods were considered the base learners, which were then combined in a stacking ensemble learning. Results indicate that including information on the cows (days in milk and parity) in the AfiLab infrared prediction increased its accuracy by 10.3% for traditional MCP, 13.8% for curd firming, 9.8% for CY, and 11.2% for REC traits compared with those obtained from near-infrared AfiLab alone. The statistical approaches exhibited high prediction accuracies (R2) averaged across the cross-validation scenarios for traditional MCP (0.58 for ANN, 0.55 for EN and GBM, 0.52 for XGBoost, and 0.62 for stacking ensemble), CFt (0.55 for ANN, 0.54 for EN and GBM, 0.53 for XGBoost, and 0.61 for stacking ensemble), and similar R2 averages for CY and REC (0.55 for ANN, 0.54 for EN and GBM, 0.53 for XGBoost, and 0.61 for stacking ensemble). The ANN approach was more accurate than the other base learners (EN, GBM, and XGBoost) and improved accuracy across cross-validation scenarios on average by 7% for traditional MCP, 5% for CFt, 8% for CY, and 7% for REC. The stacking ensemble method improved prediction accuracy by 3% to 31% for traditional MCP, 2% to 26% for CFt, 1% to 38% for CY traits, and 2% to 27% for REC traits compared with the base learners. The prediction accuracies of the different approaches evaluated tended to decrease from the 10-fold cross-validation to the independent validation scenario, although there was a smaller reduction in prediction accuracy with the stacking ensemble learning technique across all the cross-validation scenarios. Our results show that combining in-line on-farm information with stacking ensemble machine learning represents an effective alternative for obtaining robust daily predictions of milk cheese-making traits.

Abstract Precision livestock farming technologies are used to monitor animal health and welfare parameters continuously and in real time in order to optimize nutrition and productivity and to detect health issues at an early stage. The possibility of predicting blood metabolites from milk samples obtained during routine milking by means of infrared spectroscopy has become increasingly attractive. We developed, for the first time, prediction equations for a set of blood metabolites using diverse machine learning methods and milk near-infrared spectra collected by the AfiLab instrument. Our dataset was obtained from 385 Holstein Friesian dairy cows. Stacking ensemble and multi-layer feedforward artificial neural network outperformed the other machine learning methods tested, with a reduction in the root mean square error of between 3 and 6% in most blood parameters. We obtained moderate correlations (r) between the observed and predicted phenotypes for γ-glutamyl transferase (r = 0.58), alkaline phosphatase (0.54), haptoglobin (0.66), globulins (0.61), total reactive oxygen metabolites (0.60) and thiol groups (0.57). The AfiLab instrument has strong potential but may not yet be ready to predict the metabolic stress of dairy cows in practice. Further research is needed to find out methods that allow an improvement in accuracy of prediction equations.

ABSTRACT: Substantial research has been carried out on rapid, nondestructive, and inexpensive techniques for predicting cheese composition using spectroscopy in the visible and near-infrared radiation range. Moreover, in recent years, new portable and handheld spectrometers have been used to predict chemical composition from spectra captured directly on the cheese surface in dairies, storage facilities, and food plants, removing the need to collect, transport, and process cheese samples. For this review, we selected 71 papers (mainly dealing with prediction of the chemical composition of cheese) and summarized their results, focusing our attention on the major sources of variation in prediction accuracy related to cheese variability, spectrometer and spectra characteristics, and chemometrics techniques. The average coefficient of determination obtained from the validation samples ranged from 86 to 90% for predicting the moisture, fat, and protein contents of cheese, but was lower for predicting NaCl content and cheese pH (79 and 56%, respectively). There was wide variability with respect to all traits in the results of the various studies (standard deviation: 9–30%). This review draws attention to the need for more robust equations for predicting cheese composition in different situations; the calibration data set should consist of representative cheese samples to avoid bias due to an overly specific field of application and ensure the results are not biased for a particular category of cheese. Different spectrometers have different accuracies, which do not seem to depend on the spectrum extension. Furthermore, specific areas of the spectrum—the visible, infrared-A, or infrared-B range—may yield similar results to broad-range spectra; this is because several signals related to cheese composition are distributed along the spectrum. Small, portable instruments have been shown to be viable alternatives to large bench-top instruments. Last, chemometrics (spectra pre-treatment and prediction models) play an important role, especially with regard to difficult-to-predict traits. A proper, fully independent, validation strategy is essential to avoid overoptimistic results.

Fusarium mycotoxins are inactivated by rumen flora; however, a certain amount can pass the rumen and reticulum or be converted into biological active metabolites. Limited scientific evidence is available on the impact and mitigation of Fusarium mycotoxins on dairy cows’ performance and health, particularly when cows are exposed for an extended period (more than 2 months). The available information related to these mycotoxin effects on milk cheese-making parameters is also very poor. The objective of this study was to evaluate a commercially available mycotoxin mitigation product (MMP, i.e., TOXO® HP-R, Selko, Tilburg, The Netherlands) in lactating dairy cows fed a Fusarium mycotoxin-contaminated diet, and the repercussions on the dry matter intake, milk yield, milk quality, cheese-making traits and health status of cows. The MMP contains smectite clays, yeast cell walls and antioxidants. In the study, 36 lactating Holstein cows were grouped based on the number of days of producing milk, milk yield, body condition score and those randomly assigned to specific treatments. The study ran over 2 periods (March/May–May/July 2022). In each period, six animals/treatment were considered. The experimental periods consisted of 9 days of adaptation and 54 days of exposure. The physical activity, rumination time, daily milk production and milk quality were measured. The cows were fed once daily with the same total mixed ration (TMR) composition. The experimental groups consisted of a control (CTR) diet, with a TMR with low contamination, high moisture corn (HMC), and beet pulp; a mycotoxins (MTX) diet, with a TMR with highly contaminated HMC, and beet pulp; and an MTX diet supplemented with 100 g/cow/day of the mycotoxin mitigation product (MMP). The trial has shown that the use of MMP reduced the mycotoxin’s negative effects on the milk yield and quality (protein, casein and lactose). The MTX diet had a lower milk yield and feed efficiency than the CTR and MMP HP-R diets. The MMP limited the negative effect of mycotoxin contamination on clotting parameters, mitigating the variations on some coagulation properties; however, the MMP inclusion tended to decrease the protein and apparent starch digestibility of the diet. These results provide a better understanding of mycotoxin risk on dairy cows’ performances and milk quality. The inclusion of an MMP product mitigated some negative effects of the Fusarium mycotoxin contamination during this trial. The major effects were on the milk yield and quality in both the experimental periods. These results provide better insight on the effects of mycotoxins on the performance and quality of milk, as well as the cheese-making traits. Further analyses should be carried out to evaluate MMP’s outcome on immune–metabolic responses and diet digestibility.

The composition of raw milk is of major importance for dairy products, especially fat, protein, and casein (CN) contents, which are used worldwide in breeding programs for dairy species because of their role in human nutrition and in determining cheese yield (%CY). The aim of the study was to develop formulas based on detailed milk composition to disentangle the role of each milk component on %CY traits. To this end, 1,271 individual milk samples (1.5 L/cow) from Brown Swiss cows were processed according to a laboratory model cheese-making procedure. Fresh %CY (%CYCURD), total solids and water retained in the fresh cheese (%CYSOLIDS and %CYWATER), and 60-days ripened cheese (%CYRIPENED) were the reference traits and were used as response variables. Training-testing linear regression modeling was performed: 80% of observations were randomly assigned to the training set, 20% to the validation set, and the procedure was repeated 10 times. Four groups of predictive equations were identified, in which different combinations of predictors were tested separately to predict %CY traits: (i) basic composition, i.e., fat, protein, and CN, tested individually and in combination; (ii) udder health indicators (UHI), i.e., fat + protein or CN + lactose and/or somatic cell score (SCS); (iii) detailed protein profile, i.e., fat + protein fractions [CN fractions, whey proteins, and nonprotein nitrogen (NPN) compounds]; (iv) detailed protein profile + UHI, i.e., fat + protein fractions + NPN compounds and/or UHI. Aside from the positive effect of fat, protein, and total casein on %CY, our results allowed us to disentangle the role of each casein fraction and whey protein, confirming the central role of β-CN and κ-CN, but also showing α-lactalbumin (α-LA) to have a favorable effect, and β-lactoglobulin (β-LG) a negative effect. Replacing protein or casein with individual milk protein and NPN fractions in the statistical models appreciably increased the validation accuracy of the equations. The cheese industry would benefit from an improvement, through genetic selection, of traits related to cheese yield and this study offers new insights into the quantification of the influence of milk components in composite selection indices with the aim of directly enhancing cheese production.

Abstract Metabolic disorders, including hepatic lipidosis and ketosis, severely affect animal health status and welfare with a large economic burden in dairy herds. The gold standard for diagnosing hepatic lipidosis is the liver biopsy, which is impractical and invasive for the screening at farm level. Ultrasound (US) imaging is a promising technique for identifying liver dysfunction, but standardized specifications in physiological conditions are needed. Herein, we described the features of four US measurements, namely the liver predicted triacylglycerol (pTAG) content, liver depth (LD), and portal vein area (PVA) and depth (PVD) and we investigated their associations with a set of hematochemical (HC) indicators in 342 clinically healthy Holstein Friesian dairy cows. Liver pTAG content was negatively associated with hematocrit and positively with globulin, whereas PVA was negatively associated with thiol group levels, and LD positively with ceruloplasmin. We found significant interactions between some HC parameters and parity: in particular, creatinine, thiol groups and globulin for PVA, and aspartate aminotransferase, paraoxonase and ceruloplasmin for PVD. This study offers new insights on variations in liver function occurring after calving and pave the way for the potential use of minimally invasive techniques for prompt detection of metabolic disorders in dairy herds.

Abstract Spectroscopic predictions can be used for the genetic improvement of meat quality traits in cattle. No information is however available on the genetics of meat absorbance spectra. This research investigated the phenotypic variation and the heritability of meat absorbance spectra at individual wavelengths in the ultraviolet–visible and near-infrared region (UV–Vis-NIR) obtained with portable spectrometers. Five spectra per instrument were taken on the ribeye surface of 1185 Piemontese young bulls from 93 farms (13,182 Herd-Book pedigree relatives). Linear animal model analyses of 1481 single-wavelengths from UV–Vis-NIRS and 125 from Micro-NIRS were carried out separately. In the overlapping regions, the proportions of phenotypic variance explained by batch/date of slaughter (14 ± 6% and 17 ± 7%,), rearing farm (6 ± 2% and 5 ± 3%), and the residual variances (72 ± 10% and 72 ± 5%) were similar for the UV–Vis-NIRS and Micro-NIRS, but additive genetics (7 ± 2% and 4 ± 2%) and heritability (8.3 ± 2.3% vs 5.1 ± 0.6%) were greater with the Micro-NIRS. Heritability was much greater for the visible fraction (25.2 ± 11.4%), especially the violet, blue and green colors, than for the NIR fraction (5.0 ± 8.0%). These results allow a better understanding of the possibility of using the absorbance of visible and infrared wavelengths correlated with meat quality traits for the genetic improvement in beef cattle.

Abstract Background The possibility of assessing meat quality traits over the meat chain is strongly limited, especially in the context of selective breeding which requires a large number of phenotypes. The main objective of this study was to investigate the suitability of portable infrared spectrometers for phenotyping beef cattle aiming to genetically improving the quality of their meat. Meat quality traits (pH, color, water holding capacity, tenderness) were appraised on rib eye muscle samples of 1,327 Piemontese young bulls using traditional (i.e., reference/gold standard) laboratory analyses; the same traits were also predicted from spectra acquired at the abattoir on the intact muscle surface of the same animals 1 d after slaughtering. Genetic parameters were estimated for both laboratory measures of meat quality traits and their spectra-based predictions. Results The prediction performances of the calibration equations, assessed through external validation, were satisfactory for color traits (R2 from 0.52 to 0.80), low for pH and purge losses (R2 around 0.30), and very poor for cooking losses and tenderness (R2 below 0.20). Except for lightness and purge losses, the heritability estimates of most of the predicted traits were lower than those of the measured traits while the genetic correlations between measured and predicted traits were high (average value 0.81). Conclusions Results showed that NIRS predictions of color traits, pH, and purge losses could be used as indicator traits for the indirect genetic selection of the reference quality phenotypes. Results for cooking losses were less effective, while the NIR predictions of tenderness were affected by a relatively high uncertainty of estimate. Overall, genetic selection of some meat quality traits, whose direct phenotyping is difficult, can benefit of the application of infrared spectrometers technology.

Abstract Background Over the past decade, Fourier transform infrared (FTIR) spectroscopy has been used to predict novel milk protein phenotypes. Genomic data might help predict these phenotypes when integrated with milk FTIR spectra. The objective of this study was to investigate prediction accuracy for milk protein phenotypes when heterogeneous on-farm, genomic, and pedigree data were integrated with the spectra. To this end, we used the records of 966 Italian Brown Swiss cows with milk FTIR spectra, on-farm information, medium-density genetic markers, and pedigree data. True and total whey protein, and five casein, and two whey protein traits were analyzed. Multiple kernel learning constructed from spectral and genomic (pedigree) relationship matrices and multilayer BayesB assigning separate priors for FTIR and markers were benchmarked against a baseline partial least squares (PLS) regression. Seven combinations of covariates were considered, and their predictive abilities were evaluated by repeated random sub-sampling and herd cross-validations (CV). Results Addition of the on-farm effects such as herd, days in milk, and parity to spectral data improved predictions as compared to those obtained using the spectra alone. Integrating genomics and/or the top three markers with a large effect further enhanced the predictions. Pedigree data also improved prediction, but to a lesser extent than genomic data. Multiple kernel learning and multilayer BayesB increased predictive performance, whereas PLS did not. Overall, multilayer BayesB provided better predictions than multiple kernel learning, and lower prediction performance was observed in herd CV compared to repeated random sub-sampling CV. Conclusions Integration of genomic information with milk FTIR spectral can enhance milk protein trait predictions by 25% and 7% on average for repeated random sub-sampling and herd CV, respectively. Multiple kernel learning and multilayer BayesB outperformed PLS when used to integrate heterogeneous data for phenotypic predictions.

Several local sheep breeds of the Alpine regions are in danger of extinction as a result of mountain farms being abandoned. Three fattening trials were carried out on 4 breeds of the Veneto region (Foza, Lamon, Alpagota, and Brogna) on a total of 115 ewes and suckling lambs, weaned lambs and heavy lambs slaughtered at 1356 ± 267, 104 ± 24, 219 ± 26, and 342 ± 14 d of age, respectively. The results confirmed that the adoption of total mixed diets resulted in good in vivo and post mortem performances of culled ewes (64 kg slaughter weight, 48% dressing percentage), suckling lambs (21 kg, 50%), weaned lambs (30 kg, 42%) and heavy lambs (61 kg, 48%). Carcass compactness and fatness increased with the age of the lambs, whereas the proportions of lean meat and bone decreased. Meat lightness and cooking losses decreased with age, whereas redness and chroma increased. The meat quality of culled ewes was like that of heavy lambs. Carcass conformation and composition (aside from size traits), and the quality of the meat differed little among the four Alpine breeds. These results show that local breeds are potentially valuable sources of lamb and mutton meat across different seasons, paving the way for strategies to develop and promote the meat with the involvement of high-quality restaurants and meat retailers.Highlights Compared to outdoor grazing, the adoption of indoor diets resulted in good in vivo and post-mortem performances of ewes, suckling lambs and heavy lambs. Autochthonous Alpine breeds are potentially valuable sources of high-quality lamb and mutton across different seasons of the year. This potential could be exploited in developing a prestigious product aimed at high quality restaurants and butchers. The subsequent demand for the product would, in turn, contribute to the survival of the local sheep breeds of Alpine regions.

To promote local food products could be a valuable strategy for preserving autochthonous sheep breeds. A total of 115 lambs and ewes of local sheep breeds (Alpagota, Bogna, Foza and Lamon) of the Veneto region were used to evaluate the effect of different feeding systems on the production and quality of lambs and mutton meat. We carried out three fattening trials involving 24 ewes and their 31 suckling lambs, 24 weaned lambs, and 24 heavy lambs, fed indoor diets with or without a rumen-protected conjugated linoleic acids (rp-CLA) supplement (C18:2c9,t11 and C18:2t10,c12) to improve the nutritional value of the meat. Controls were a group of 12 pasture-fed weaned lambs. The weaned lambs at pasture had good fattening performances (33 kg live-weight at slaughter, 45% dressing percentage), whereas lambs fattened indoors on hay and some concentrates had lower weight (28 kg) and dressing percentages (41%), and require improvements to their feed. Feeding the animals on total mixed diets resulted in good in vivo and post mortem performances of culled ewes (64 kg slaughter weight, 48% dressing percentage), suckling lambs (21 kg, 50%) and heavy lambs (61 kg, 48%), showing that valuable supplies of lamb and mutton meat can be obtained across different seasons. Supplementing indoor diets with rp-CLA does not modify the animals’ performances nor the organoleptic traits of meat.Highlights Intensive indoor fattening allows to obtain suckling, weaned and heavy lambs and mutton from culled ewes all-year-round beyond the seasonal supplies of traditional feeding system. The supplementation of indoor diets with rp-CLA does not modify the animals’ performances, slaughter traits or meat organoleptic traits.

The infrared spectrum of bovine milk is used to predict many interesting traits, whereas there have been few studies on goat milk in this regard. The objective of this study was to characterize the major sources of variation in the absorbance of the infrared spectrum in caprine milk samples. A total of 657 goats belonging to 6 breeds and reared on 20 farms under traditional and modern dairy systems were milk-sampled once. Fourier-transform infrared (FTIR) spectra were taken (2 replicates per sample, 1314 spectra), and each spectrum contained absorbance values at 1060 different wavenumbers (5000 to 930 × cm−1), which were treated as a response variable and analyzed one at a time (i.e., 1060 runs). A mixed model, including the random effects of sample/goat, breed, flock, parity, stage of lactation, and the residual, was used. The pattern and variability of the FTIR spectrum of caprine milk was similar to those of bovine milk. The major sources of variation in the entire spectrum were as follows: sample/goat (33% of the total variance); flock (21%); breed (15%); lactation stage (11%); parity (9%); and the residual unexplained variation (10%). The entire spectrum was segmented into five relatively homogeneous regions. Two of them exhibited very large variations, especially the residual variation. These regions are known to be affected by the absorbance of water, although they also exhibited wide variations in the other sources of variation. The average repeatability of these two regions were 45% and 75%, whereas for the other three regions it was about 99%. The FTIR spectrum of caprine milk could probably be used to predict several traits and to authenticate the origin of goat milk.

Abstract Mastitis is one of the most prevalent and costly diseases in dairy cattle. It results in changes in milk composition and quality which are indicators of udder inflammation in absence of clinical signs. We applied structural equation modeling (SEM) - GWAS aiming to explore interrelated dependency relationships among phenotypes related to udder health, including milk yield (MY), somatic cell score (SCS), lactose (%, LACT), pH and non-casein N (NCN, % of total milk N), in a cohort of 1,158 Brown Swiss cows. The phenotypic network inferred via the Hill-Climbing algorithm was used to estimate SEM parameters. Integration of multi-trait models-GWAS and SEM-GWAS identified six significant SNPs for SCS, and quantified the contribution of MY and LACT acting as mediator traits to total SNP effects. Functional analyses revealed that overrepresented pathways were often shared among traits and were consistent with biological knowledge (e.g., membrane transport activity for pH and MY or Wnt signaling for SCS and NCN). In summary, SEM-GWAS offered new insights on the relationships among udder health phenotypes and on the path of SNP effects, providing useful information for genetic improvement and management strategies in dairy cattle.

In its 800-year history, the University of Padova (Padua, Italy) has come to play an important role in the development of animal science in Italy and Europe. Having founded the oldest university botanical garden (1545; UNESCO World Heritage Site) and anatomical theatre (1595), and awarded the first university degree to a woman (Elena-Lucrezia Cornaro-Piscopia, 1678), the University instituted the Public School of Agriculture (Orto Agrario) in 1765 and the Collegium Zooiatricum in 1773. Between 1986 and 1995, under the leadership of Professor Mario Bonsembiante, animal scientist and rector, the scientific-technological center of Agripolis was established, including the Faculties of Agriculture and Veterinary Medicine (with the experimental farm and veterinary hospital), the Istituto Zooprofilattico delle Venezie, and Veneto Agricoltura. Agripolis rapidly became the most innovative center in Italy for teaching, research, and extension services in the fields of agricultural, animal, veterinary, food and environmental sciences. In the last 35 years, the number of Italian animal scientists has remained almost constant, but they have moved on to more innovative research topics closer to society’s demand and concerns, and significantly enhanced their international standing, reaching the first position in Europe and the fourth in the world in terms of citations.

Dairy cows have high incidences of metabolic disturbances, which often lead to disease, having a subsequent significant impact on productivity and reproductive performance. As the milk fatty acid (FA) profile represents a fingerprint of the cow’s nutritional and metabolic status, it could be a suitable indicator of metabolic status at the cow level. In this study, we obtained milk FA profile and a set of metabolic indicators (body condition score, ultrasound liver measurements, and 29 hematochemical parameters) from 297 Holstein–Friesian cows. First, we applied a multivariate factor analysis to detect latent structure among the milk FAs. We then explored the associations between these new synthetic variables and the morphometric, ultrasonographic and hematic indicators of immune and metabolic status. Significant associations were exhibited by the odd-chain FAs, which were inversely associated with β-hydroxybutyrate and ceruloplasmin, and positively associated with glucose, albumin, and γ-glutamyl transferase. Short-chain FAs were inversely related to predicted triacylglycerol liver content. Rumen biohydrogenation intermediates were associated with glucose, cholesterol, and albumin. These results offer new insights into the potential use of milk FAs as indicators of variations in energy and nutritional metabolism in early lactating dairy cows.

The objective of this study was to evaluate the contribution of Fourier-transformed infrared spectroscopy (FTIR) data for dairy cattle breeding through two different approaches: (i) estimating the genetic parameters for 30 measured milk traits and their FTIR predictions and investigating the additive genetic correlation between them and (ii) evaluating the effectiveness of FTIR-derived phenotyping to replicate a candidate bull’s progeny testing or breeding value prediction at birth. Records were available from 1,123 cows phenotyped using gold standard laboratory methodologies (LAB data). This included phenotypes related to fine milk composition and milk technological characteristics, milk acidity, and milk protein fractions. The dataset used to generate FTIR predictions comprised 729,202 test-day records from 51,059 Brown Swiss cows (FIELD data). A first approach consisted of estimating genetic parameters for phenotypes available from LAB and FIELD datasets. To do so, a set of bivariate animal models were run, and genetic correlations between LAB and FIELD phenotypes were estimated using FIELD information obtained at the population level. Heritability estimates were generally higher for FIELD predictions than for the corresponding LAB measures. The additive genetic correlations (ra) between LAB and FIELD phenotypes had different magnitudes across traits but were generally strong. Overall, these results demonstrated the potential of using FIELD information as indicator traits for the indirect genetic improvement of LAB measures. In the second approach, we included genotype information for 1,011 cows from the LAB dataset, 1,493 cows from the FIELD dataset, 181 sires with daughters in both LAB and FIELD datasets, and 540 sires with daughters in the FIELD dataset only. Predictions were obtained using the single-step GBLUP method. A four fold cross-validation was used to assess the predictive ability of the different models, assessed as the ability to predict masked LAB records from daughters of progeny testing bulls. The correlation between observed and predicted LAB measures in validation was averaged over the four training-validation sets. Different sets of phenotypic information were used sequentially in cross-validation schemes: (i) LAB cows from the training set; (ii) FIELD cows from the training set; and (iii) FIELD cows from the validation set. Models that included FIELD records showed an improvement for the majority of traits. This study suggests that breeding programs for difficult-to-measure traits could be implemented using FTIR information. While these programs should use progeny testing, acceptable values of accuracy can be achieved also for bulls without phenotyped progeny. Robust calibration equations are, deemed as essential.

This study aimed at investigating the effects of growth rate (GR) on live performance, carcass and dressed green ham (DRHAM) traits of finishing heavy pigs managed in accordance with the regulations governing the production of Protected Denomination of Origin (PDO) dry-cured hams. Data were obtained from 233 crossbred pigs restrictively fed from 90 to 165 kg BW. Individual BW, daily feed intake, and weights of carcass and main cuts were recorded. Thighs were measured for subcutaneous fat thickness, analysed for fatty acid composition of subcutaneous fat, and dry-cured hams were weighed. Records were classified according to GR quartile, calculated using the residuals of a statistical model that included the effects of pen, sex and diet. In general, Fourier-transform infrared (FTIR) predictions are developed using a single-breed population split into a training and a validation set. However, using populations formed of different breeds is an attractive way to design cross-validation scenarios aimed at increasing prediction for difficult-to-measure traits in the dairy industry. This study aimed to evaluate the potential of FTIR prediction using training set combining specialized and dual-purpose dairy breeds to predict different phenotypes divergent in terms of biological meaning, variability, and heritability, such as body condition score (BCS), serum β-hydroxybutyrate (BHB), and kappa casein (k-CN) in the major cattle breed, i.e., Holstein-Friesian. Data were obtained from specialized dairy breeds: Holstein (468 cows) and Brown Swiss (657 cows), and dual-purpose breeds: Simmental (157 cows), Alpine Grey (75 cows), and Rendena (104 cows), giving a total of 1461 cows from 41 multi-breed dairy herds. The FTIR prediction model was developed using a gradient boosting machine (GBM), and predictive ability for the target phenotype in Holstein cows was assessed using different cross-validation (CV) strategies: a within-breed scenario using 10-fold cross-validation, for which the Holstein population was randomly split into 10 folds, one for validation and the remaining nine for training (10-fold_HO); an across-breed scenario (BS_HO) where the Brown Swiss cows were used as the training set and the Holstein cows as the validation set; a specialized multi-breed scenario (BS+HO_10-fold), where the entire Brown Swiss and Holstein populations were combined then split into 10 folds, and a multi-breed scenario (Multi-breed), where the training set comprised specialized (Holstein and Brown Swiss) and dual-purpose (Simmental, Alpine Grey, and Rendena) dairy cows, combined with nine folds of the Holstein cows. Lastly a Multi-breed CV2 scenario was implemented, assuming the same number of records as the reference scenario and using the same proportions as the multi-breed. Within-Holstein, FTIR predictions had a predictive ability of 0.63 for BCS, 0.81 for BHB, and 0.80 for k-CN. Using a specific breed (Brown Swiss) as the training set for prediction in the Holstein population reduced the prediction accuracy by 10% for BCS, 7% for BHB, and 11% for k-CN. Notably, the combination of Holstein and Brown Swiss cows in the training set increased the predictive ability of the model by 6%, which was 0.66 for BCS, 0.85 for BHB, and 0.87 for k-CN. Using multiple specialized and dual-purpose animals in the training set outperforms the 10-fold_HO (standard) approach, with an increase in predictive ability of 8% for BCS, 7% for BHB, and 10% for k-CN. When the Multi-breed CV2 was implemented, no improvement was observed. Our findings suggest that FTIR prediction of different phenotypes in the Holstein breed can be improved by including different specialized and dual-purpose breeds in the training population. Our study also shows that predictive ability is enhanced when the size of the training population and the phenotypic variability are increased.

The genomic landscape in human B-cell lymphoma has revealed several somatic mutations and potentially relevant germline alterations affecting therapy and prognosis. Also, mutations originally described as somatic aberrations have been shown to confer cancer predisposition when occurring in the germline. The relevance of mutations in canine B-cell lymphoma is scarcely known and gene expression profiling has shown similar molecular signatures among different B-cell histotypes, suggesting other biological mechanisms underlining differences. Here, we present a highly accurate approach to identify single nucleotide variants (SNVs) in RNA-seq data obtained from 62 completely staged canine B-cell lymphomas and 11 normal B-cells used as controls. A customized variant discovery pipeline was applied and SNVs were found in tumors and differentiated for histotype. A number of known and not previously identified SNVs were significantly associated to MAPK signaling pathway, negative regulation of apoptotic process and cell death, B-cell activation, NF-kB and JAK-STAT signaling. Interestingly, no significant genetic fingerprints were found separating diffuse large B-cell lymphoma from indolent lymphomas suggesting that differences of genetic landscape are not the pivotal causative factor of indolent behavior. We also detected several variants in expressed regions of canine B-cell lymphoma and identified SNVs having a direct impact on genes. Using this brand-new approach the consequence of a gene variant is directly associated to expression. Further investigations are in progress to deeply elucidate the mechanisms by which altered genes pathways may drive lymphomagenesis and a higher number of cases is also demanded to confirm this evidence.

The aim of this study was to test the predictability of a detailed mineral profile of beef using different portable near-infrared spectrometers (NIRS). These devices are rapid, chemical waste-free, cheap, nondestructive tools that can be used directly on the meat surface in the work environment without the need to take samples. We compared a transportable Visible-NIRS (weight 5.6 kg; wavelength 350–1830 nm), a portable NIRS (2.0 kg; 950–1650 nm), and a hand-held Micro-NIRS (0.06 kg; 905–1649 nm) to predict the contents of 20 minerals (measured by ICP-OES) in 178 beef samples (Longissimus thoracis muscle) using different mathematical pretreatments of the spectra and partial least square regressions. The externally validated results show that Fe, P, Mg, S, Na, and Pb have some potential for prediction with all instruments (R2VAL: 0.40–0.83). Overall, the prediction performances of the three instruments were similar, although the smallest (Micro-NIRS) exhibited certain advantages.

This study aimed to infer the genetic parameters of five enteric methane emissions (EME) predicted from milk infrared spectra (13 models). The reference values were estimated from milk fatty acid profiles (chromatography), individual model-cheese, and daily milk yield of 1158 Brown Swiss cows (85 farms). Genetic parameters were estimated, under a Bayesian framework, for EME reference traits and their infrared predictions. Heritability of predicted EME traits were similar to EME reference values for methane yield (CH4/DM: 0.232–0.317) and methane intensity per kg of corrected milk (CH4/CM: 0.177–0.279), smaller per kg cheese solids (CH4/SO: 0.093–0.165), but greater per kg fresh cheese (CH4/CU: 0.203–0.267) and for methane production (dCH4: 0.195–0.232). We found good additive genetic correlations between infrared-predicted methane intensities and the reference values (0.73 to 0.93), less favorable values for CH4/DM (0.45–0.60), and very variable for dCH4 according to the prediction method (0.22 to 0.98). Easy-to-measure milk infrared-predicted EME traits, particularly CH4/CM, CH4/CU and dCH4, could be considered in breeding programs aimed at the improvement of milk ecological footprint.

Depending on whether milk protein fractions are evaluated qualitatively or quantitatively, different genetic outcomes may emerge. In this study, we compared the genetic parameters for the major milk protein fractions—caseins (αS1-, αS2-, β-, and к-CN), and whey proteins (β-lactoglobulin, β-LG; α-lactalbumin, α-LA)—estimated using the multi-trait genomic best linear unbiased prediction method and expressed variously as milk content (g/100g milk), percentage of milk nitrogen (%N) and daily yield per cow (g/d). The results showed that the genetic parameter estimates varied according to how the milk protein fractions were expressed. Heritability estimates for the caseins and whey protein fractions expressed as daily yields were lower than when they were expressed as proportions and contents, revealing important differences in genetic outcomes. The proportion and the content of β-CN were negatively correlated with the proportions and contents of αS1-CN, αS2-CN, and к-CN, while the daily yield of β−CN was negatively correlated with the daily yields of αS1-CN and αS2-CN. The Spearman’s rank correlations and the coincidence rates between the various predicted genomic breeding values (GEBV) for the milk protein fractions expressed in different ways indicated that these differences had a significant effect on the ranking of the animals. The results suggest that the way milk protein fractions are expressed has implications for breeding programs aimed at improving milk nutritional and technological characteristics.

A widely used method for prediction of complex traits in animal and plant breeding is “genomic best linear unbiased prediction” (GBLUP). In a quantitative genetics setting, BLUP is a linear regression of phenotypes on a pedigree or on a genomic relationship matrix, depending on the type of input information available. Normality of the distributions of random effects and of model residuals is not required for BLUP but a Gaussian assumption is made implicitly. A potential downside is that Gaussian linear regressions are sensitive to outliers, genetic or environmental in origin. We present simple (relative to a fully Bayesian analysis) to implement robust alternatives to BLUP using a linear model with residual t or Laplace distributions instead of a Gaussian one, and evaluate the methods with milk yield records on Italian Brown Swiss cattle, grain yield data in inbred wheat lines, and using three traits measured on accessions of Arabidopsis thaliana. The methods do not use Markov chain Monte Carlo sampling and model hyper-parameters, viewed here as regularization “knobs,” are tuned via some cross-validation. Uncertainty of predictions are evaluated by employing bootstrapping or by random reconstruction of training and testing sets. It was found (e.g., test-day milk yield in cows, flowering time and FRIGIDA expression in Arabidopsis) that the best predictions were often those obtained with the robust methods. The results obtained are encouraging and stimulate further investigation and generalization.

The aim of the present study was to identify transcriptional modifications and regulatory networks accounting for physiological and metabolic responses to specific nutrients in the liver of young Belgian Blue × Holstein bulls using RNA-sequencing. A larger trial has been carried out in which animals were fed with different diets: 1] a conventional diet; 2] a low-protein/low-mineral diet (low-impact diet) and 3] a diet enriched in n-3 fatty acids (FAs), conjugated linoleic acid (CLA) and vitamin E (nutraceutical diet). The initial hypothesis was that the administration of low-impact and nutraceutical diets might influence the transcriptional profiles in bovine liver and the resultant nutrient fluxes, which are essential for optimal liver function and nutrient interconversion. Results showed that the nutraceutical diet significantly reduced subcutaneous fat covering in vivo and liver pH. Dietary treatments did not affect overall liver fat content, but significantly modified the liver profile of 33 FA traits (out of the total 89 identified by gas-chromatography). In bulls fed nutraceutical diet, the percentage of n-3 and CLA FAs increased around 2.5-fold compared with the other diets, whereas the ratio of n6/n3 decreased 2.5-fold. Liver transcriptomic analyses revealed a total of 198 differentially expressed genes (DEGs) when comparing low-impact, nutraceutical and conventional diets, with the nutraceutical diet showing the greatest effects on liver transcriptome. Functional analyses using ClueGo and Ingenuity Pathway Analysis evidenced that DEGs in bovine liver were variously involved in energy reserve metabolic process, glutathione metabolism, and carbohydrate and lipid metabolism. Modifications in feeding strategies affected key transcription factors regulating the expression of several genes involved in fatty acid metabolism, e.g. insulin-induced gene 1, insulin receptor substrate 2, and RAR-related orphan receptor C. This study provides noteworthy insights into the molecular changes occurring as a result of nutrient variation in diets (aimed at reducing the environmental impact and improving human health) and broadens our understanding of the relationship between nutrients variation and phenotypic effects.

This study aimed to analyse the sources of variation of milking speed assessed through automatic computerised devices included in milking machines, to study the relationships between this trait and milking speed assessed through stopwatch and to develop statistical procedures useful for converting automatic device milking time into stopwatch milking time in order to obtain a fast, simple and cheap collection of milking time records for genetic evaluation purposes. A total of 571 records of stopwatch milking time (SMT), device milking time (DMT) and milk yield at milking were collected in 23 herds of the Trentino Alto Adige region in Italy equipped with two types of automatic milking devices. After log-transformation of SMT (lnSMT) and DMT (lnDMT) and a preliminary analysis of sources of variation of lnDMT, dataset was partitioned into two mutually exclusive subsets: a calibration one, used for statistical analysis, and a validation one, used as test set to validate the prediction models. This procedure was replicated 6 times in order to repeat the cross validation accordingly. Three conversion models have been compared, based on different combinations of the effects of lnDMT, milking device and herd within milking device on lnSMT. Solutions of the models have been applied for each replicate to the validation dataset for estimating lnSMT and the soundness of conversion equations have been evaluated considering the correlation between estimated and actual lnSMT and bias and precision of estimates. Milking time assessed through different procedures resulted in differences between methods for both mean and distribution, and these suggested the need of developing statistical procedures aimed to the conversion of DMT into SMT before their use in sire evaulation. The soundness of the models tended to slightly increase with the increase in the number of effects considered. The correlation between estimated and actual SMT was in the range of 0.80 to 0.86, the estimated bias was close to 0 for all models and the precision, i.e. the average standard deviation of the difference between estimated and actual SMT, in the range of 8-9% of the mean of actual SMT. In conclusion, conversion equations proposed for joining the two sources of information performed satisfactorily, giving rise to SMT accurate estimates, which were not distorted and fairly precise. The use of such equations can support the integration of automatically acquired milking time records into breeding schemes, which is advisable for increasing the number of sires progeny tested and the accuracy of breeding values estimated.

Aim of this study was to estimate the sire effect on market value (€/calf) of crossbred calves from Belgian Blue sires and Brown Swiss dams. The dataset accounted for 11,300 calves, progeny of 12 Belgian Blue bulls. Data on live weight (kg), price (€/kg), and market value were analysed with a model that included fixed effects of herd of origin, sire, sex, and age of the calf fitted as a linear covariate, and year and month of auction. Live weight, price, and market value averaged 68.6kg, 6.35€/kg, and 437€/calf, respectively. The market value of male exceeded that of female calves by 82€. Progeny of the worst and the best sire averaged 404 and 452€/calf, respectively. Results of this study shared that the choice of beef bulls should be carefully evaluated to optimize the benefits from crossbreeding.

The aims of this study were to predict beef quality traits (BQ: colour, shear force, drip and cooking losses) of Piemontese cattle using near-infrared spectroscopy (NIRS) and to estimate genetic parameters for measured BQ and their predictions by NIRS. Heritabilities and genetic correlations for measured BQ and their predictions based on NIRS were estimated through bivariate Bayesian analyses. Heritability estimates for measured BQ were of intermediate magnitude (from 0.10 to 0.63) and similar to those for NIRS predictions. The genetic correlations between BQ measures and their predictions by NIRS were very high for colour traits, high for drip loss, and nil for shear force and cooking loss. NIRS predictions can be proposed as indicator traits in breeding programs for enhancement of colour traits and drip loss.

This study investigated the application of mid-infrared spectroscopy for the prediction of protein composition in individual milk samples (n=1,336) of Simmental cows. Protein fractions were quantified by RP-HPLC and MIR data were recorded over the spectral range from 4,000 to 900 cm-1. Models were developed by partial least squares regression using untreated spectra. The most successful predictions were for protein, casein, αS1-casein, whey protein, and β-lactoglobulin contents. The models could discriminate between high and low values of protein composition (R2=0.50 to 0.58). The root mean square errors of cross-validation were 3.11g/l for protein (range 39.91g/l), 2.76g/l for casein (range 35.16g/l), 1.07 g/l for αS1-casein (range 12.82g/l), 0.51 g/l for whey protein (range 4.97g/l), and 0.43 for β-lactoglobulin (range 4.37). Application of MIR spectroscopy is possible for the routinely assessment of protein, casein, αS1-casein, whey protein, and β-lactoglobulin and its implementation might be in future a tool for improving protein composition of bovine milk through breeding programs.

Aim of this study was to characterize the buffalo production in the Veneto region of Italy. Test day records of milk production traits (milk yield, protein, fat, and somatic cell count) of 845 buffalo cows from two herds were analyzed using a linear model. The effects included in the model were herd-test-day, days in milk, and parity. Days in milk was the most important source of variation for milk yield, protein, and fat. The patterns of milk yield traits across lactation followed the typical trend of buffalo cows. Results allowed a preliminary characterization of buffalo production in north of Italy.
