1. Neuroadaptive Bayesian optimisation to study individual differences in infants’ engagement with social cues

Abstract

Infants’ motivation to engage with the social world depends on the interplay between individual brain’s characteristics and previous exposure to social cues such as the parent’s smile or eye contact. Different hypotheses about why specific combinations of emotional expressions and gaze direction engage children have been tested with group-level approaches rather than focusing on individual differences in the social brain development. Here, a novel Artificial Intelligence-enhanced brain-imaging approach, Neuroadaptive Bayesian Optimisation (NBO), was applied to infant electro-encephalography (EEG) to understand how selected neural signals encode social cues in individual infants. EEG data from 42 6- to 9-month-old infants looking at images of their parent’s face were analysed in real-time and used by a Bayesian Optimisation algorithm to identify which combination of the parent’s gaze/head direction and emotional expression produces the strongest brain activation in the child. This individualised approach supported the theory that the infant’s brain is maximally engaged by communicative cues with a negative valence (angry faces with direct gaze). Infants attending preferentially to faces with direct gaze had increased positive affectivity and decreased negative affectivity. This work confirmed that infants’ attentional preferences for social cues are heterogeneous and shows the NBO's potential to study diversity in neurodevelopmental trajectories.

Abstract

Abstract Background Whole-exome sequencing (WES) and whole-genome sequencing (WGS) have become indispensable tools to solve rare Mendelian genetic conditions. Nevertheless, there is still an urgent need for sensitive, fast algorithms to maximise WES/WGS diagnostic yield in rare disease patients. Most tools devoted to this aim take advantage of patient phenotype information for prioritization of genomic data, although are often limited by incomplete gene-phenotype knowledge stored in biomedical databases and a lack of proper benchmarking on real-world patient cohorts. Methods We developed ClinPrior, a novel method for the analysis of WES/WGS data that ranks candidate causal variants based on the patient’s standardized phenotypic features (in Human Phenotype Ontology (HPO) terms). The algorithm propagates the data through an interactome network-based prioritization approach. This algorithm was thoroughly benchmarked using a synthetic patient cohort and was subsequently tested on a heterogeneous prospective, real-world series of 135 families affected by hereditary spastic paraplegia (HSP) and/or cerebellar ataxia (CA). Results ClinPrior successfully identified causative variants achieving a final positive diagnostic yield of 70% in our real-world cohort. This includes 10 novel candidate genes not previously associated with disease, 7 of which were functionally validated within this project. We used the knowledge generated by ClinPrior to create a specific interactome for HSP/CA disorders thus enabling future diagnoses as well as the discovery of novel disease genes. Conclusions ClinPrior is an algorithm that uses standardized phenotype information and interactome data to improve clinical genomic diagnosis. It helps in identifying atypical cases and efficiently predicts novel disease-causing genes. This leads to increasing diagnostic yield, shortening of the diagnostic Odysseys and advancing our understanding of human illnesses.

Abstract

A feasible design for a magnetic diagnostics subsystem for eLISA will be based on that of its precursor mission, LISA Pathfinder. Previous experience indicates that magnetic field estimation at the positions of the test masses has certain complications. This is due to two reasons. The first one is that magnetometers usually back-act due to their measurement principles (i.e., they also create their own magnetic fields), while the second is that the sensors selected for LISA Pathfinder have a large size, which conflicts with space resolution and with the possibility of having a sufficient number of them to properly map the magnetic field around the test masses. However, high-sensitivity and small-size sensors that significantly mitigate the two aforementioned limitations exist, and have been proposed to overcome these problems. Thus, these sensors will be likely selected for the magnetic diagnostics subsystem of eLISA. Here we perform a quantitative analysis of the new magnetic subsystem, as it is currently conceived, and assess the feasibility of selecting these sensors in the final configuration of the magnetic diagnostic subsystem., Comment: 14 pages, 8 figures

Abstract

LISA Pathfinder is a mission planned by the European Space Agency to test the key technologies that will allow the detection of gravitational waves in space. The instrument on-board, the LISA Technology package, will undergo an exhaustive campaign of calibrations and noise characterisation campaigns in order to fully describe the noise model. Data analysis plays an important role in the mission and for that reason the data analysis team has been developing a toolbox which contains all the functionalities required during operations. Abstract

The last century has seen enormous progress in our understanding of the Universe. We know the life cycles of stars, the structure of galaxies, the remnants of the big bang, and have a general understanding of how the Universe evolved. We have come remarkably far using electromagnetic radiation as our tool for observing the Universe. However, gravity is the engine behind many of the processes in the Universe, and much of its action is dark. Opening a gravitational window on the Universe will let us go further than any alternative. Gravity has its own messenger: Gravitational waves, ripples in the fabric of spacetime. They travel essentially undisturbed and let us peer deep into the formation of the first seed black holes, exploring redshifts as large as z ~ 20, prior to the epoch of cosmic re-ionisation. Exquisite and unprecedented measurements of black hole masses and spins will make it possible to trace the history of black holes across all stages of galaxy evolution, and at the same time constrain any deviation from the Kerr metric of General Relativity. eLISA will be the first ever mission to study the entire Universe with gravitational waves. eLISA is an all-sky monitor and will offer a wide view of a dynamic cosmos using gravitational waves as new and unique messengers to unveil The Gravitational Universe. Abstract

The LISA Pathfinder data analysis team has been developing in the last years the infrastructure and methods required to run the mission during flight operations. These are gathered in the LTPDA toolbox, an object oriented MATLAB toolbox that allows all the data analysis functionalities for the mission, while storing the history of all operations performed to the data, thus easing traceability and reproducibility of the analysis. The parameter estimation methods in the toolbox have been applied recently to data sets generated with the OSE (Off-line Simulations Environment), a detailed LISA Pathfinder non-linear simulator that will serve as a reference simulator during mission operations. These operational exercises aim at testing the on-orbit experiments in a realistic environment in terms of software and time constraints. These simulations, so called operational exercises, are the last verification step before translating these experiments into tele-command sequences for the spacecraft, producing therefore very relevant datasets to test our data analysis methods. Abstract

The precursor ESA mission LISA-Pathfinder, to be flown in 2013, aims at demonstrating the feasibility of the free-fall, necessary for LISA, the upcoming space-born gravitational wave observatory. LISA Technology Package (LTP) is planned to carry out a number of experiments, whose main targets are to identify and measure the disturbances on each test-mass, in order to reach an unprecedented low-level residual force noise. To fulfill this plan, it is then necessary to correctly design, set-up and optimize the experiments to be performed on-flight and do a full system parameter estimation. Abstract

This paper presents a quantitative assessment of the performance of the upcoming LISA Pathfinder geodesic explorer mission. The findings are based on the results of extensive ground testing and simulation campaigns using flight hardware and flight control and operations algorithms. The results show that, for the central experiment of measuring the stray differential acceleration between the LISA test masses, LISA Pathfinder will be able to verify the overall acceleration noise to within a factor two of the LISA requirement at 1 mHz and within a factor 6 at 0.1 mHz. We also discuss the key elements of the physical model of disturbances, coming from LISA Pathfinder and ground measurement, that will guarantee the LISA performance., Comment: Proceedings of the 8th LISA Symposium. 13. Theory and modeling of the magnetic field measurement in LISA PathFinder

Abstract

The magnetic diagnostics subsystem of the LISA Technology Package (LTP) on board the LISA PathFinder (LPF) spacecraft includes a set of four tri-axial fluxgate magnetometers, intended to measure with high precision the magnetic field at their respective positions. However, their readouts do not provide a direct measurement of the magnetic field at the positions of the test masses, and hence an interpolation method must be designed and implemented to obtain the values of the magnetic field at these positions. However, such interpolation process faces serious difficulties. Indeed, the size of the interpolation region is excessive for a linear interpolation to be reliable while, on the other hand, the number of magnetometer channels does not provide sufficient data to go beyond the linear approximation. We describe an alternative method to address this issue, by means of neural network algorithms. The key point in this approach is the ability of neural networks to learn from suitable training data representing the behavior of the magnetic field. Despite the relatively large distance between the test masses and the magnetometers, and the insufficient number of data channels, we find that our artificial neural network algorithm is able to reduce the estimation errors of the field and gradient down to levels below 10%, a quite satisfactory result. Learning efficiency can be best improved by making use of data obtained in on-ground measurements prior to mission launch in all relevant satellite locations and in real operation conditions. 29. Cryogenic laser operation of a “mixed” Yb:LuYAG garnet crystal

Abstract

We report on the continuous-wave and passively Q-switched operation of a compositionally “mixed” heavily doped 16.6 at.% Yb:(Y,Lu)3Al5O12 garnet crystal at cryogenic temperatures (100–200 K), pumped by a volume Bragg grating stabilized diode laser emitting at 969 nm. At 140 K, in the continuous-wave regime, a maximum output power of 10.65 W was achieved at ~ 1029 nm with a slope efficiency of 56% (versus the incident pump power), a laser threshold of 1.05 W and excellent beam quality. Abstract

We present the laser characteristics of a 5 at.% Tm:YLF crystal using a modular setup at cryogenic temperatures emitting around 2 µm. Continuous-wave laser operation was achieved by pumping the laser crystal using a Volume Bragg Grating-stabilized laser diode emitting at 793 nm. A maximum output power of 6.5 W was achieved at 80 K corresponding to a slope efficiency of 66.0% with respect to the absorbed power with excellent beam quality.

Abstract

This work produces a unique microfluidic device that acts as a “lab on a chip,” conducting separation, mixing, and concentration of microparticles similar to that required by cell sorting flow cytometry applications. The passive two-dimensional device shows to be successful at separating polystyrene (PS) beads between 5 and 20 µm in diameter, mixing them with an external media, and concentrating them by 250% continuously with minimal sample preparation, while still being inexpensive, and effective. By implementing the microfluidic device, the processing steps are done within seconds due to its high throughput of 2 mL min−1, wherein different hydrodynamic phenomena such as Dean's forces, inertial lift forces, and enhanced diffusion are taken advantage of.

32. Liquid phase epitaxy growth and visible emission of Tb3+,Gd3+:LiYF4 layers

Abstract

Single-crystalline layers of 12 at.% Tb3+, 5 at.% Gd3+:LiYF4 were grown by the liquid phase epitaxy method on (001) oriented bulk undoped LiYF4 substrates using LiF as a solvent. The growth temperature was 737-740 & DEG;C, the growth duration was 15 -25 min, and the layer thickness was 40-90 & mu;m. The structural, morphological, vibronic and spectroscopic properties of the layers were studied. Tb3+ ions were uniformly distributed in the layers with no diffusion into the substrate. Polarized Raman spectroscopy confirmed the orientation of the layers (growth along the [001] direction). Under excitation in the blue, the layers exhibited intense green emission. For the 5D4-, 7F5 Tb3+ transition, the peak stimulated-emission cross-section is 1.28 x 10-21 cm2 at 542.0 nm for at-polarization. The luminescence lifetime of the 5D4 Tb3+ state is 5.05 ms at room temperature. The crystal-field splitting of Tb3+ multiplets was determined at low temperature. Abstract

We study a cascade laser scheme involving the 3H4 → 3H5 and 3F4 → 3H6 consecutive transitions in Tm3+-doped materials as a promising technique to favor laser emission at 2.3 µm. We examine the conditions in terms of the Tm3+ doping levels for which the cascade laser is beneficial or not. For this, Tm:LiYF4 lasers based on crystals with several doping levels in the range of 2.5 - 6 at.% with and without cascade laser are studied. For low doping of 2.5 at.% Tm3+, adding the laser emission at 1.9 µm allows to double the output power at 2.3 µm, whereas for high doping of 6 at.%, allowing the laser to operate at 1.9 µm totally suppresses the laser emission at 2.3 µm. An analytical model is developed and confronted with experimental results to predict this doping-dependent phenomenon and forecast the potential benefits. This study of cascade laser emission on the 3H4→ 3H5 and 3F4→ 3H6 transitions versus the Tm3+ doping level is finally extended to other well-known Tm3+-doped laser materials.

Abstract

We report on the optical spectroscopy and continuous-wave (CW) laser operation of ytterbium-doped yttrium gallium garnet (Yb:YGG) crystal at cryogenic temperatures. A maximum absorption cross-section of 1.7 × 10-20 cm2 with spectral bandwidth of 2.4 nm centered at 970.5 nm and a maximum emission cross-section of 6.5 × 10-20 cm2 with spectral bandwidth of 4.6 nm centered at 1024 nm were determined at 120 K. Cryogenic continuous-wave laser operation was achieved using a VBG stabilized laser diode emitting around 969 nm as pump source. At 120 K, a maximum output power of 17.50 W was achieved around 1024 nm corresponding to a slope efficiency of 87% with respect to the absorbed power.

Abstract

Background: Whole-exome sequencing (WES) and whole-genome sequencing (WGS) have become indispensable tools to solve rare Mendelian genetic conditions. Nevertheless, there is still an urgent need for sensitive, fast algorithms to maximise WES/WGS diagnostic yield in rare disease patients. Most tools devoted to this aim take advantage of patient phenotype information for prioritization of genomic data, although are often limited by incomplete gene-phenotype knowledge stored in biomedical databases and a lack of proper benchmarking on real-world patient cohorts. Methods: We developed ClinPrior, a novel method for the analysis of WES/WGS data that ranks candidate causal variants based on the patient's standardized phenotypic features (in Human Phenotype Ontology (HPO) terms). The algorithm propagates the data through an interactome network-based prioritization approach. This algorithm was thoroughly benchmarked using a synthetic patient cohort and was subsequently tested on a heterogeneous prospective, real-world series of 135 families affected by hereditary spastic paraplegia (HSP) and/or cerebellar ataxia (CA). Results: ClinPrior successfully identified causative variants achieving a final positive diagnostic yield of 70% in our real-world cohort. This includes 10 novel candidate genes not previously associated with disease, 7 of which were functionally validated within this project. We used the knowledge generated by ClinPrior to create a specific interactome for HSP/CA disorders thus enabling future diagnoses as well as the discovery of novel disease genes. Conclusions: ClinPrior is an algorithm that uses standardized phenotype information and interactome data to improve clinical genomic diagnosis. It helps in identifying atypical cases and efficiently predicts novel disease-causing genes. Abstract

The aim of this study was to investigate the effect of a probiotic in preventing infections after third molar surgery. Thirty-eight patients were consecutively enrolled to a double-blind randomised placebo-controlled trial. Patients were asked to take one tablet two times a day containing a mixture of Levilactobacillus brevis CECT7480 (KABP-052) and Lactoplantibacillus plantarum CECT7481 (KABP-051) or placebo for the first post-intervention week. The primary outcome was the postoperative infection rate. Secondary outcomes included swelling, eating difficulties and postoperative pain recorded by the patient using a visual analogue scale (VAS) during the first postoperative week. No statistically significant difference in the infection rate between the groups was found; with only three cases of infections reported (one in the probiotic group and two in the placebo group) on the first week. Compared to placebo, treatment with the probiotic showed a significantly higher reduction in pain and eating difficulties scores at 5, 6 and 7 days post-surgery. Swelling values were not significantly different between the groups at any time point. The findings of this pilot study justify a larger study to clarify the possible role of these bacterial strains on the post-operative pain management following third molar surgery.

Abstract

“Mixed” calcium rare-earth aluminate laser host crystals Ca(Gd,Lu)AlO4 (CALGLO) with up to 10.8 at.% Lu codoped with Tm3+ and Ho3+ ions are grown by the Czochralski method along the [001] direction. The segregation of rare-earth ions is studied. The crystal structure is refined by the Rietveld method. Tm,Ho:Ca(Gd,Lu)AlO4 crystallizes in the tetragonal system (sp. gr. I4/mmm) exhibiting a K2NiF4 type structure. The lattice constants are a = 3.6585(6) Å and c = 11.9660(9) Å for a crystal with a composition of CaGd0.8947Lu0.0551Tm0.0448Ho0.0054AlO4. The stability of Ca(Gd,Lu)AlO4 solid-solutions is discussed. The polarized Raman spectra are measured, revealing a most intense mode at 311 cm−1 and a maximum phonon frequency of ∼650 cm−1. The polarized absorption spectra are measured. The transition intensities for the Ho3+ ion are analyzed using the modified Judd-Ofelt theory accounting for configuration interaction.

47. Structure and luminescent properties of Dy3+ activated NaLa9(SiO4)6O2 yellow-emitting phosphors for application in white LEDs

Abstract

A series of Dy3+-doped sodium lanthanum orthosilicate oxyapatites, NaLa9?xDyx(SiO4)6O2 (NLSO:xDy, x = 0–0.3), were synthesized by the solid-state reaction method at 1100 °C, with the aim of developing yellow emitting phosphors for applications in w-LEDs. Their crystal structure, morphology and particle size distribution, electronic structure, Raman spectra, concentration- and temperature-dependent luminescent properties were investigated for the first time. The crystal structure was refined by the Rietveld method. Undoped NLSO is hexagonal (space group P63/m – C26h) with lattice constants a = b = 9.6917(3) Å and c = 7.1836(4) Å. It is shown that Dy3+ ions substitute for the La3+ ones in two types of sites with C3 and Cs point symmetries. The first-principle calculations for undoped NLSO revealed an indirect bandgap of 5.06 eV. The NLSO:0.2Dy phosphor exhibited intense yellow emission with CIE 1931 chromaticity coordinates of (0.469, 0.495) and a correlated color temperature of 3150 K owing to the hypersensitive electric-dipole transition 4F9/2?6H13/2 (571 nm) dominating in the luminescence spectrum. Excellent thermal stability was found for this apatite phosphor (the activation energy is 0.23 ± 0.02 eV). © 2021 The Authors
