Drivers of phytoplankton and zooplankton dynamics vary spatially and temporally in estuaries due to variation in hydrodynamic exchange and residence time, complicating efforts to understand controls on food web productivity. We conducted approximately monthly (2012–2019; n = 74) longitudinal sampling at 10 fixed stations along a freshwater tidal terminal channel in the San Francisco Estuary, California, characterized by seaward to landward gradients in water residence time, turbidity, nutrient concentrations, and plankton community composition. We used multivariate autoregressive state space (MARSS) models to quantify environmental (abiotic) and biotic controls on phytoplankton and mesozooplankton biomass. The importance of specific abiotic drivers (e.g., water temperature, turbidity, nutrients) and trophic interactions differed significantly among hydrodynamic exchange zones with different mean residence times. Abiotic drivers explained more variation in phytoplankton and zooplankton dynamics than a model including only trophic interactions, but individual phytoplankton–zooplankton interactions explained more variation than individual abiotic drivers. Interactions between zooplankton and phytoplankton were strongest in landward reaches with the longest residence times and the highest zooplankton biomass. Interactions between cryptophytes and both copepods and cladocerans were stronger than interactions between bacillariophytes (diatoms) and zooplankton taxa, despite contributing less biovolume in all but the most landward reaches. Our results demonstrate that trophic interactions and their relative strengths vary in a hydrodynamic context, contributing to food web heterogeneity within estuaries at spatial scales smaller than the freshwater to marine transition.

Nearshore (littoral) habitats of clear lakes with high water quality are increasingly experiencing unexplained proliferations of filamentous algae that grow on submerged surfaces. These filamentous algal blooms (FABs) are sometimes associated with nutrient pollution in groundwater, but complex changes in climate, nutrient transport, lake hydrodynamics, and food web structure may also facilitate this emerging threat to clear lakes. A coordinated effort among members of the public, managers, and scientists is needed to document the occurrence of FABs, to standardize methods for measuring their severity, to adapt existing data collection networks to include nearshore habitats, and to mitigate and reverse this profound structural change in lake ecosystems. Current models of lake eutrophication do not explain this littoral greening. However, a cohesive response to it is essential for protecting some of the world's most valued lakes and the flora, fauna, and ecosystem services they sustain.

Snow-dominated mountain lakes are abundant and highly susceptible to climate warming, yet we lack an understanding of how climate variation and local attributes influence winter processes. We investigated climatic and intrinsic controls on ice phenology, water temperature, and bottom-water dissolved oxygen (DO) in 15 morphologically diverse lakes in the Sierra Nevada and Klamath Mountains of California, USA, using high-frequency measurements from multiple (2–5) winters. We found that ice phenology was determined by winter climate variables (snowfall and air temperature) that influence ice-off timing, whereas ice-on timing was relatively invariant among years. Lake size and morphology mediated the effect of climate on lake temperature and DO dynamics in early and late winter. Rates of hypolimnetic DO decline were highest in small, shallow lakes, and were unrelated to water temperature. Temperature and oxygen dynamics were more variable in small lakes because heavy snowfall caused ice submergence, mixing, and DO replenishment that affected the entire water column. As the persistence of snow declines in temperate mountain regions, autumn, and spring climatic conditions are expected to gain importance in regulating lake ice phenology. Water temperature and DO will likely increase in most lakes during winter as snowpack declines, but morphological attributes such as lake size will determine the sensitivity of ice phenology and under-ice processes to climate change.

Boreal ecosystems contain a large fraction of the world's soil carbon and are warming rapidly, prompting efforts to understand the role of freshwaters in carbon export from these regions. We examined geomorphic controls on the magnitude of stream CO2 emissions and sources of stream dissolved inorganic carbon (DIC) across a heterogeneous river basin in SW Alaska. We found that watershed slope and precipitation interact to control gaseous carbon fluxes from streams, with the highest flux from low gradient watersheds following rainstorms. Watershed slope influences C loading and stream CO2 fluxes by controlling carbon accumulation in watersheds, and to a lesser extent by determining gas transfer velocity across the stream air-water interface. Low gas transfer velocity in flat streams offsets some of the effects of higher terrestrial C loading at those sites, resulting in lower than expected vertical CO2 fluxes. While the isotopic composition of stream DIC (Δ14C and δ13C) was highly variable across space and time, shifts towards contemporary, terrestrial sources after precipitation were most pronounced in flat watersheds. At base flow DIC was a mixture of modern and aged sources of biogenic and geologic origin (Δ14C, -198.3 ‰ to 27.9 ‰, n=23). Aged (Δ14C–depleted) C sources contributed to food webs via a pathway from DIC to algae to invertebrate grazers. We observed coherent changes in stream carbon chemistry after large rainstorms despite considerable physical heterogeneity among watersheds. These patterns provide a way to extrapolate across boreal landscapes by constraining CO2 concentration and flux estimates by local geomorphic features.

Spawning migrations of Pacific salmon (Oncorhynchus spp.) to coastal watersheds provide a rich resource subsidy to freshwater consumers. However, variation in thermal regimes and spawning activity across the landscape constrain the ability of poikilothermic consumers to assimilate eggs and carcasses. We investigated how sockeye salmon (Oncorhynchus nerka) spawning density and stream temperature affect the growth, body condition, and fatty acid composition of juvenile coho salmon (Oncorhynchus kisutch), a known egg predator, in seven tributaries of the Wood River in Southwest Alaska. We compared mean body size of juvenile coho salmon in late summer among 3–7 years per stream and found that the largest mean size occurred in warm streams in which sockeye salmon spawned, although overall subsidy magnitude (spawner density) had no effect on consumer body size. Individuals that consumed more salmon eggs (estimated from δ15N) were larger and had altered fatty acid composition but did not have higher relative body condition. These results indicate that effects of marine subsidies on freshwater consumers depend both on local habitat conditions and on individual variation in energy allocation.

Floods, spatially complex water flows, and organism movements all generate important fluxes of aquatic-derived materials into terrestrial habitats, counteracting the gravity-driven downhill transport of matter from terrestrial-to-aquatic ecosystems. The magnitude of these aquatic subsidies is often smaller than terrestrial subsidies to aquatic ecosystems but higher in nutritional quality, energy density, and nutrient concentration. The lateral extent of biological aquatic subsidies is typically small, extending only a few meters into riparian habitat; however, terrestrial consumers often aggregate on shorelines to capitalize on these high-quality resources. Although the ecological effects of aquatic subsidies remain partially understood, it is clear that ongoing human modification to aquatic ecosystems, riparian habitats and river floodplains affect the magnitude, quality, and spatial and temporal patterning of aquatic subsidies in terrestrial landscapes. These changes will alter the character of aquatic–terrestrial coupling and have consequences for terrestrial organisms that rely on these high-quality and temporally dependable resource subsidies. Homogenization of landscapes and flow regimes, eutrophication, exotic species, and contaminants all represent threats to the vital flows of aquatic-derived resources into terrestrial ecosystems. Research emphasizing that landscapes are integrated terrestrial–aquatic systems, characterized by both biological and hydrological flows among habitats, is needed for understanding the consequences of aquatic subsidies and managing ecological risks of ongoing human development.

Physical attributes of rivers control the quantity and quality of energy sources available to consumers, but it remains untested whether geomorphic conditions of whole watersheds affect the assimilation of different resources by stream organisms. We compared the fatty acid (FA) compositions of two invertebrate taxa (caddisflies, mayflies) collected from 16 streams in southwest Alaska, USA, to assess how assimilation of terrestrial organic matter (OM) and algae varied across a landscape gradient in watershed features. We found relatively higher assimilation of algae in high-gradient streams compared with low-gradient streams, and the opposite pattern for assimilation of terrestrial OM and microbes. The strength of these patterns was more pronounced for caddisflies than mayflies. Invertebrates from low-gradient watersheds had FA markers unique to methane-oxidizing bacteria and sulfate-reducing microbes, indicating a contribution of anaerobic pathways to primary consumers. Diversity of FA composition was highest in watersheds of intermediate slopes that contain both significant terrestrial inputs as well as high algal biomass. By controlling the accumulation rate and processing of terrestrial OM, watershed features influence the energetic base of food webs in boreal streams.

The freshwater cladoceran Bosmina coregoni (Baird, 1857), native to Eurasia, has established and spread in the Great Lakes region of North America since the 1960s. Here we report the first detection of B. coregoni on the Pacific coast of North America, in three geographically distinct locations: the Lower Columbia River Estuary (LCRE), Lake Washington in western Washington state, and the Columbia River Basin in south eastern Washington state. Bosmina coregoni was detected on multiple sampling dates in Lake Washington and the LCRE between 2008 and 2012.
