Studying the genetic structure of vicariant species (i.e., closely related species that occupy ecologically distinct yet adjacent habitats) can shed light on the evolution and divergence of species with different ecological requirements. A previous phylogeographic study identified chloroplast DNA haplotype sharing between two vicariant tree species, one from forest (Hymenaea courbaril) and one from savanna (H. stigonocarpa) habitats. These species co-occur in the Brazilian Cerrado, a biome that encompasses forest patches and riverine forests within a savanna matrix. In order to investigate the evolutionary processes involved in the genetic divergence of these trees, we used nuclear microsatellite markers, statistical methods including approximate Bayesian computation (ABC), and leaf morphology to analyze neighboring and distant populations. Bayesian analysis revealed admixture between the species. ABC analysis supported the scenarios with the occurrence of gene flow between species during the Last Glacial Maximum or from the Holocene to the present, when compared to alternative scenarios of no gene flow or constant gene flow since divergence. However, putative hybrids did not exhibit intermediate leaflet morphology, which could be related to distinct selective pressures maintaining species integrity even in the face of gene flow. Our results suggest that despite morphological differences between savanna and forest species, interspecific barriers to gene flow might not be fully developed between vicariant tree species and that interspecific hybridization in trees from Cerrado biome may be an underdiagnosed process.

Seven polymorphic microsatellite markers were developed and validated for Bertholletia excelsa (Brazil nut tree) population genetic studies. This species is a widespread monotypic Amazonian tree with high non-timber economic value. Unfortunately, Brazil nut production is currently less than 25% of historical production levels, because of extensive deforestation. All pairs of primers produced clearly interpretable and polymorphic bands. No linkage disequilibrium was observed in an analysis of 46 individuals from one population, three to seven alleles per locus were observed; the expected heterozygosity ranged from 0.378 to 0.978, with significant heterozygote excess for four loci. An analysis of individuals from two populations showed private alleles at all loci. These primer pairs will be useful for population studies, especially for comparing samples from different parts of the Amazon forest.

Gossypium mustelinum is the only cotton species native to Brazil; it is endemic to the semi-arid region of the northeast. The populations are found near perennial and semi-perennial sources of water, such as ponds or pools in intermittent streams. Problems with in situ conservation derive from human interference in its habitat, mainly because of excessive cattle grazing and deforestation. Establishing efficient strategies for in situ conservation requires knowledge of the genetic structure of the populations. We evaluated the structure and genetic variability of populations of G. mustelinum in the Tocó and Capivara Rivers (State of Bahia). Two hundred and eighteen mature G. mustelinum plants were genotyped with SSR markers. The molecular data were used to estimate the allelic frequencies, the heterozygosity, the F statistics, and the genetic distance among the populations and among individuals. We found high genetic diversity among the populations. The FST indexes for each population were also high and strongly correlated with physical distance. The high estimated level of endogamy and the low observed heterozygosity are indicative that the populations reproduce mainly by self-fertilization and crosses between related individuals. Consequently, strategies for in situ preservation should include at least three occurrence sites of G. mustelinum from each population. For ex situ conservation, the collections should include as many sites as possible.

In the State of Acre, the Brazil nut tree, Bertholletia excelsa (Lecythidaceae), is classified by the local population into two types according to morphological characteristics, including color and quality of wood, shape of the trunk and crown, and fruit production. We examined the reliability of this classification by comparing morphological and molecular data of four populations of Brazil nut trees from Vale do Rio Acre in the Brazilian Amazon. For the morphological analysis, we evaluated qualitative and quantitative information of the trees, fruits, and seeds. The molecular analysis was performed using RAPD and ISSR markers, with cluster analysis. Significant differences were found between the two types of Brazil nut trees for the characters diameter at breast height, fruit yield, fruit size, and number of seeds per fruit. Despite the significant correlation between the morphological characteristics and the popular classification, we observed all possible combinations of morphological characteristics in both types of Brazil nut trees. In some individuals, the classification did not correspond to any of the characteristics. The results obtained with molecular markers showed that the two locally classified types of Brazil nut trees did not differ genetically, indicating that there is no consistent separation between them.

As populações foram avaliadas a partir da amostragem de 25 progênies de polinização aberta de cada população. de cada progênie, 17 a 20 indivíduos foram amostrados e genotipados para oito locos microssatélites. Os maiores valores para o número total de alelos (At), número médio de alelos por loco (A), número efetivo de alelos (Ae), heterozigosidade observada (H0) e esperada (He) foram detectados na população Selvíria (At = 105, A = 13,13, Ae = 3,98, H0 = 0,669 e He = 0,749), enquanto Aramina teve At = 94, A = 13,75, Ae = 3,10, H 0 = 0,535 e He = 0,678. A diferenciação nas frequências alélicas das duas populações, com relação ao pólen cruzado (0,159) e do óvulo (0,235), indica que cerca de 84% e 77%, respectivamente, da diversidade genética está dentro das populações. O coeficiente médio de coancestria foi maior (Selvíria Θ = 0,165, Aramina Θ = 0,169) e o tamanho efetivo médio das progênies (Selvíria Ne(v) = 3,04, Aramina Ne(v) = 2,69) foi menor do que o esperado em progênies de populações panmíticas (Θ = 0,125, Ne(v) = 4). O tamanho efetivo total retido no banco ex situ foi estimado em 67,5 na população Selvíria e 71,1 na população Aramina, valores menores do que o requerido (Ne = 150) para a conservação de populações em curto prazo. Entretanto, as duas populações apresentaram alta diversidade genética, o que as qualifica para serem utilizadas em programas de conservação e melhoramento genético da espécie, desde que seja aumentado o tamanho efetivo populacional conservado ex situ. The objective of this study was to investigate genetic diversity, genetic structure and effective size retained in a germplasm bank formed by two populations of Myracrodruon urundeuva Fr. All. (aroeira) from Aramina-SP and Selvíria-MS. The populations were evaluated from the sample of 25 open-pollinated progenies of each population. Deforestation in southeast Brazil has led to the extinction of Hymenaea courbaril var. stilbocarpa and ex situ conservation has been established. In this study, the levels of genetic diversity and the effective population size of H. courbaril in a germplasm bank were investigated using six nuclear microsatellite loci. A total of 79 and 91 alleles were found in 65 seed-trees and their 176 offspring, respectively. Offspring have a higher average number of alleles per locus (A = 15.2) than seed-trees (A = 13.2), but lower observed heterozygosity (offspring: H o = 0.566; seed-trees: H o = 0.607). The estimate of outcrossing rate shows that the study population is perfectly outcrossed (t m = 0.978, P > 0.05). Significant deviations from random mating were detected through mating among relatives and correlated matings. The average variance in effective population size for each family was 2.63, with a total effective population size retained in the bank of 170.1. These results confirm that the preserved population of H. courbaril retains substantial genetic variability.

Hymenaea courbaril is a tropical timber species, intensely exploited and found in the Amazon, Atlantic Forest and Brazilian Cerrado biome. Nine highly polymorphic microsatellite loci were developed from a genomic library enriched for AG/TC repeats. In a total of 41 individuals, from two natural populations, seven to 13 alleles per locus were detected and expected heterozygosity ranged from 0.75 to 0.90. Seven loci were effectively transferred to Hymenaea stigonocarpa. High levels of polymorphism make the present primers useful for population genetic studies and are a powerful tool to investigate mating system, gene flow and spatial genetic structure.

O objetivo deste trabalho foi avaliar a existência de estruturação genética matrilinear em maçaranduba (Manilkara huberi). Foram avaliados 481 indivíduos adultos de M. huberi, distribuídos em 200 hectares de uma população natural na Floresta Nacional do Tapajós, Belterra, PA, e 88 regenerantes, com base na análise de nove microssatélites de cloroplasto e, de 96 indivíduos adultos, selecionados aleatoriamente na área de 200 ha, foi realizado o seqüenciamento de três regiões não codificadoras de cpDNA. Não foi detectado polimorfismo de seqüência. A análise da variabilidade haplotípica mostrou polimorfismo relativamente limitado, que resultou em 15 haplótipos, com diversidade genética total (hT) de 0,898. Foi detectada a existência de estruturação genética significativa em distâncias de até 250 m, o que indica dispersão de sementes restrita e confirma o padrão de organização espacial da variabilidade genética mostrado pela análise de DNA nuclear, o que evidencia isolamento por distância e a necessidade de manutenção de grandes áreas de floresta primária para garantir a sobrevivência de maior número de subpopulações.

Forest logging reduces population density and increases the distance between co-specifics and so can cause the loss of alleles, and affect the genetic diversity, spatial genetic structure (SGS), mating system, and pollen flow of the population. These factors were studied in the tropical tree species Bagassa guianensis Aubl. occurring in a low-density population in the Brazilian Amazon forest. Genetic diversity was compared among offspring, juveniles and adult trees, before and after selective logging. Non-significant differences were observed between these samples. The harvest of 61% of the adult trees caused the loss of three alleles in the reproductive population. However, these alleles were present in juveniles and offspring and so were not lost from the population. SGS was detected up to 300 m before logging in the overall and adult populations. In the last three decades, Amazon tropical forests have experienced high rates of deforestation, both by clearing for agriculture and by logging. In this study, we use computer simulations to examine the potential effects of forest logging on genetic diversity and demographic recovery (basal area development) of four neotropical tree species over a time frame reflecting multiple logging events. The study species, Bagassa guianensis Aubl., Hymenaea courbaril L., Manilkara huberi (Ducke) Chevalier, and Symphonia globulifera L.f., are all taxa which are commonly exploited for timber in the Brazilian Amazon. The simulations were parameterized using empirical data from field studies in the Tapajos National Forest, Para State, Brazil, including genotypes at microsatellite loci, demography, ecology and growth for each species. Eight scenarios, combining two different cutting cycles and two minimum cutting diameters, were examined for each of the four species. The scenarios represent the actual forest practices used in Brazil and French Guiana (cutting diameter 45 and 60 cm, and cutting cycle of 30 and 65 years, respectively). Logging scenarios were applied for six cutting cycles, and final genetic and demographic data were compared to baseline data from corresponding control scenarios. At the end of the simulated period the basal area was strongly reduced under all conditions in B. guianensis, H. courbaril, and M. huberi. In only two scenarios was a species able to recover its basal area following logging (S. globulifera with both 45- and 60-cm cutting diameters under a 65-year cutting cycle). In the logging scenarios, all species showed a loss of alleles and genotypes and an increased genetic distance (calculated between each population at the start and the end of the simulations). These effects were higher under the most intensive logging cycles (30 years, 45 cm). However, effective number of alleles, expected and observed heterozygosities, and the fixation index were little affected by the logging simulations. Over all, we conclude that, even under very optimistic conditions for growth and recruitment, current logging practices are not sustainable in terms of basal area. Our simulations show that different species respond differently to logging, both demographically and genetically. No single set of logging parameters can be applied to the forest as a whole. Rather, forest management practices must be species-specific, taking into account not only growth parameters but also ecological and reproductive variables, in order to move toward long-term forest sustainability.

Background Musa species (Zingiberaceae, Zingiberales) including bananas and plantains are collectively the fourth most important crop in developing countries. Knowledge concerning Musa genome structure and the origin of distinct cultivars has greatly increased over the last few years. Until now, however, no large-scale analyses of Musa genomic sequence have been conducted. This study compares genomic sequence in two Musa species with orthologous regions in the rice genome. Results We produced 1.4 Mb of Musa sequence from 13 BAC clones, annotated and analyzed them along with 4 previously sequenced BACs. The 443 predicted genes revealed that Zingiberales genes share GC content and distribution characteristics with eudicot and Poaceae genomes. Comparison with rice revealed microsynteny regions that have persisted since the divergence of the Commelinid orders Poales and Zingiberales at least 117 Mya. The previously hypothesized large-scale duplication event in the common ancestor of major cereal lineages within the Poaceae was verified. The divergence time distributions for Musa-Zingiber (Zingiberaceae, Zingiberales) orthologs and paralogs provide strong evidence for a large-scale duplication event in the Musa lineage after its divergence from the Zingiberaceae approximately 61 Mya. Comparisons of genomic regions from M. acuminata and M. balbisiana revealed highly conserved genome structure, and indicated that these genomes diverged circa 4.6 Mya. Conclusion These results point to the utility of comparative analyses between distantly-related monocot species such as rice and Musa for improving our understanding of monocot genome evolution. Sequencing the genome of M. acuminata would provide a strong foundation for comparative genomics in the monocots. In addition a genome sequence would aid genomic and genetic analyses of cultivated Musa polyploid genotypes in research aimed at localizing and cloning genes controlling important agronomic traits for breeding purposes.

The timber of the Neotropical tree Cedrela fissilis is used in construction, shipbuilding, carpentry and for medical purposes. In this study, polymorphic microsatellite (SSR) markers derived from an enriched genomic library were characterized using 120 adult trees from four different C. fissilis populations. No substantial genotypic linkage disequilibrium was detected among all possible pairs of SSR loci. The number of alleles per locus ranged from 2 to 20, the average allele number ranged from 8 to 9.7, depending on the population. The observed heterozygosity among the different SSR loci varied from 0.0 to 1.00 , the expected heterozygosity varied from 0.07 to 0.95 On the population level, the average observed and expected heterozygosities ranged from 0.50 to 0.63 and from 0.64 to 0.70, respectively. The average fixation index among populations ranged from 0.09 to 0.24. Thus, the SSR loci revealed high poly - morphism rates and can be used to study the genetic diversity,structure, mating system, and gene flow in C. fissilis. We investigated the patterns of spatial distribution, genetic structure, and mating system using 7 icrosatellite loci and here discuss the consequences for conservation and management of the species. To examine the population genetic structure, 481 adult trees and 810 seedlings were sampled from an area of 200 ha from a natural population in FLONA Tapajo´s, PA, Brazil. We found relatively high and consistent inbreeding levels (intrapopulation fixation index [f] 0.175 and 0.240) and a significant spatial genetic structure up to a radius of approximately 300 m, most likely due to a limited seed and pollen flow. The multilocus (tm) population outcrossing rate was high (0.995), suggesting that the species is predominantly allogamous with a pollen flow restricted to 47 m. These results suggest that M. huberi is spatially structured, consistent with a model of isolation by distance. Fragmentation may therefore cause the loss of subpopulations, suggesting that management programs for production and conservation should include large areas. The genetic data also revealed that for ex situ conservation, seeds should be collected from more than 175 maternal trees, in order to keep an effective population size of 500. Furthermore, as the species is widely distributed across the Amazon Forest, samples should include several populations in order to represent the highest genetic diversity possible. Selective logging may impact patterns of genetic diversity within populations of harvested forest tree species by increasing distances separating conspecific trees, and modifying physical and biotic features of the forest habitat. We measured levels of gene diversity, inbreeding, pollen dispersal and spatial genetic structure (SGS) of an Amazonian insectpollinated Carapa guianensis population before and after commercial selective logging. Similar levels of gene diversity and allelic richness were found before and after logging in both the adult and the seed generations. Pre- and post-harvest outcrossing rates were high, and not significantly different from one another. We found no significant levels of biparental inbreeding either before or after logging. Low levels of pollen pool differentiation were found, and the pre- vs. post-harvest difference was not significant. Pollen dispersal distance estimates averaged between 75 m and 265 m before logging, and between 76 m and 268 m after logging, depending on the value of tree density and the dispersal model used. There were weak and similar levels of differentiation of allele frequencies in the adults and in the pollen pool, before and after logging occurred, as well as weak and similar pre- and post-harvest levels of SGS among adult trees. The large neighbourhood sizes estimated suggest high historical levels of gene flow. Overall our results indicate that there is no clear short-term genetic impact of selective logging on this population of C. guianensis .

O objetivo deste trabalho foi caracterizar, por meio de marcadores RAPD, dois grupos genéticos de búfalos, Carabao e tipo Baio, que estão sendo conservados in situ, assim como verificar as relações genéticas entre eles e os outros três grupos genéticos de búfalos existentes no Brasil, Murrah, Jafarabadi e Mediterrâneo, considerados raças comerciais. Foram estudados 48 animais de cada grupo, com exceção dos grupos Murrah e Mediterrâneo, com 47 e 42 animais, respectivamente, compreendendo um total de 233 animais. Os 21 iniciadores polimórficos geraram 98 marcadores. A variabilidade genética entre e dentro dos grupos foi estimada em 26,5 e 73,5%, respectivamente, sugerindo divergência significativa entre os cinco grupos genéticos. Na análise entre pares de grupos, foi verificado que a maior e a menor divergência estavam em torno de 40 e 18%, quando se compararam os grupos Carabao x Mediterrâneo e Murrah x Jafarabadi, respectivamente. Entre os grupos Baio e Murrah, a análise revelou divergência genética de 20,42%, indicando que esses grupos são distintos. Os cinco grupos são geneticamente distintos, o que reforça a necessidade de conservação dos grupos genéticos Carabao e Baio, ameaçados de extinção no Brasil. The objective of this work was to characterize genetically, using RAPD markers, two genetic groups of buffalos, Carabao and Baio, which are being conserved in situ, as well as to verify the genetic relationship among them and the other three genetic groups of buffalos raised in Brazil, considered as commercial breeds: Murrah, Jaffarabadi and Mediterrâneo. Forty eight animals of each group were studied, with the exception of the Murrah and Mediterrâneo, in which 47 and 42 animals, respectively, were sampled, comprising a total of 233 animals. The 21 polymorphic primers produced 98 markers. Genetic variability within and between groups was estimated in 26.5 and 73.5%, respectively, suggesting a significant divergence among groups. On the analysis between pairs of groups, the divergence was about 40 and 18%, respectively, when the Carabao x Mediterranâneo and the Murrah x Jaffarabadi were compared. The estimated genetic divergence between Baio and Murrah groups was 20.42%, indicating that they are distinct groups. The five genetic groups are genetically distinct, indicating the need to conserve the Carabao and Baio, two genetic groups in danger of extinction in Brazil.

Carapa guianensis is a widespread Neotropical tree species that produces a seed adapted for water dispersal. We conducted a pilot study of chloroplast DNA (cpDNA) variation in order to investigate the consequences of hydrochory on genetic diversity and geographic population structure in the lower Amazon basin. A survey of cpDNA haplotype variation reveals a strong regional structure, which suggests limited gene flow by seeds. Within site variation was detected only in one floodplain forest (varzea), suggesting that seed dispersal by water in these forests has the potential to mix maternal lineages. Several phylogeographic hypotheses are discussed with respect to these data.

Many varieties of banana (Musa acuminata) lack resistance to biotic stresses. An EST collection was developed, including transcripts expressed in banana-Mycosphaerella fijiensis interactions. Developed polymorphic gene-derived SSR markers are applicable for genetic mapping, diversity characterization and marker assisted breeding., Background and aims Banana (Musa acuminata) is a crop contributing to global food security. Many varieties lack resistance to biotic stresses, due to sterility and narrow genetic background. The objective of this study was to develop an expressed sequence tag (EST) database of transcripts expressed during compatible and incompatible banana–Mycosphaerella fijiensis (Mf) interactions. Black leaf streak disease (BLSD), caused by Mf, is a destructive disease of banana. Microsatellite markers were developed as a resource for crop improvement. Cavendish Grande Naine (MACV). Clones were 5′-end Sanger sequenced, ESTs assembled with TGICL and unigenes annotated using BLAST, Blast2GO and InterProScan. Mreps was used to screen for simple sequence repeats (SSRs), with markers evaluated for polymorphism using 20 diploid (AA) M. acuminata accessions contrasting in resistance to Mycosphaerella leaf spot diseases. Principal results A total of 9333 high-quality ESTs were obtained for MAC4 and 3964 for MACV, which assembled into 3995 unigenes. Of these, 2592 displayed homology to genes encoding proteins with known or putative function, and 266 to genes encoding proteins with unknown function. Gene ontology (GO) classification identified 543 GO terms, 2300 unigenes were assigned to EuKaryotic orthologous group categories and 312 mapped to Kyoto Encyclopedia of Genes and Genomes pathways. A total of 624 SSR loci were identified, with trinucleotide repeat motifs the most abundant in MAC4 (54.1 %) and MACV (57.6 %). Polymorphism across M. acuminata accessions was observed with 75 markers. Alleles per polymorphic locus ranged from 2 to 8, totalling 289. The polymorphism information content ranged from 0.08 to 0.81. Conclusions This EST collection offers a resource for studying functional genes, including transcripts expressed in banana–Mf interactions. Markers are applicable for genetic mapping, diversity characterization and marker-assisted breeding.

 Premise of the study: Microsatellite primers were developed in the native Neotropical tree species Cabralea canjerana (Vell.) Mart. (Meliaceae) to study population genetics in some Atlantic Forest fragments of Brazil. This species is suitable for use in reforestation and is commercially important due to its high-quality wood.  Methods and Results: In this study, eight microsatellite loci were isolated from an enriched C. canjerana genomic library. These are the fi rst microsatellite loci described for this genus. Genetic diversity analyses were carried out using 30 individuals and six polymorphic loci. An average of 11.2 alleles was found, and the observed heterozygosity was 0.65.  Conclusions: The microsatellite markers described here are valuable tools for further population genetic studies of the species.

The Dendrogene Project (Genetic Conservation within Managed Forests in Amazonia) aims to understand the genetic and ecological processes that underpin tree species survival and in particular their response to forest management regimes. As part of the project, we developed eight microsatellite markers for Jacaranda copaia to be used for genetic structure, gene flow and reproductive biology studies. Polymorphism was evaluated using 96 adult trees from the Tapajos National Forest in the Eastern Brazilian Amazon. An average of 22 alleles per locus were detected, with expected heterozygosity ranging from 0.731 to 0.94.

Annona crassiflora Mart. (Annonaceae) is a native fruit species of the region of Brazilian Cerrado with a high agronomic potential, although without any traces of domestication. A set of 10 microsatellite primer pairs was developed from an enriched genome library (TC13). An average of 19.3 alleles per locus was detected. Observed heterozygosity estimates were consistently lower than those obtained for gene diversity, evidencing a departure from Hardy-Weinberg expected proportions. The reported set of markers showed to be highly informative and constitutes a powerful tool for the development of genetic characterization studies in A. crassiflora.

Araucaria angustifolia is a dioecious tree species that occurs in the southern part of Brazil. Because of the intense exploitation of the species due to its valuable wood, only 2% of the original population still remains. Twenty-nine species-specific and highly polymorphic microsatellite loci were developed from a genomic library enriched for AG/TC repeats. Levels of polymorphism were evaluated using a total of 16 adult trees from a natural population. An average of 8.1 alleles per locus was detected, and expected heterozygosity ranged from 0.63 to 0.72.

Manilkara huberi is a timber species, found and intensely exploited in the Amazonian forest. Twelve highly polymorphic microsatellite loci were developed from a genomic library enriched for AG/TC repeats. Levels of polymorphism were evaluated using a total of 12 adult trees from a natural population. An average of 6.43 alleles per locus were detected, and expected heterozygosity ranged from 0.721 to 0.862. These loci represent a powerful tool in investigating the mating system, gene flow, parentage and population dynamics in natural populations of M. huberi, all of which are needed to implement sound management.

Five highly polimorphic microsatellite markers for Symphonia globulifera were developed from enriched repeat libraries screened for microsatellite repeats. An average of 5.8 alleles per locus and expected heterozygosity ranging from 0.649 to 0.806 were found in a sample of 12 S. globulifera individuals from the Tapajos National Forest, in the state of Para in the Brazilian Amazon. These loci are being used for analysis of precise paternity testing, estimation of gene flow and parentage coefficients in a managed forest in Para, Brazil, as part of the Dendrogene Project.

Gossypium mustelinum is a wild cotton relative found only in the semiarid region of Bahia state in Brazil, and changes caused by humans in the natural habitat of this species have endangered the existence of several natural populations. Information about the occurrence and genetic composition of these populations is necessary to design effective conservation measures. The aim of this study was to characterize the in situ maintenance mode and assess the genetic diversity of G. mustelinum populations in the basin of the De Contas River. A sample of 205 G. mustelinum specimens was collected from the margins of the Jacaré, Riacho Quixaba, Riacho Serra Azul, and Riacho Riachão rivers and genotyped using 13 SSR primer pairs. In general, all G. mustelinum populations exhibit inadequate in situ maintenance, predominantly due to the deforestation of riparian vegetation and herbivory. The observed total genetic diversity of G. mustelinum was significant (H E = 0.489), highly structured (F ST = 0.534), and organized in homozygous genotypes (F IS = 0.873). The high observed inbreeding level is consistent with the predominance of self-fertilization and geitonogamy (t m = 0.234). In addition, the pattern of genetic structure tended to form groups that coincided with the collection sites, i.e., first clustering within subpopulations, then within populations, and finally within the closest populations. Thus, the observed genetic diversity is likely to be rapidly lost, and conservation measures should therefore be undertaken.

The tools of molecular biology have enabled the improvement of citrus with significant reduction in identification and selection of new materials, and are usually preferred for genetic diversity assessment, population genetic structure and mapping. Relationships among 24 accessions of Citrus species, related genera and hybrids were investigated using random amplified polymorphic DNA (RAPD). A dendrogram based on the unweighted pair-group method for the arithmetic mean method was constructed using a similarity matrix derived from 96 polymorphic RAPD fragments. High polymorphism was detected among the accessions and the number of fragments/primer/accession ranged from 2 to 8. Accession-specific DNA fragments were observed for Murraya and Feroniella oblata. Within the subtribe Citrinae, the genera Poncirus, Microcitrus, Severinia and Atalantia were more distant from Citrus, and Fortunella was the most closely related. The Citrus species clustered in one group, including possible hybrid species, and the data did not support a separation into the subgenera Citrus and Papeda. Although RAPD technique sometimes has been criticized, it still can be used with successfully and this study confirmed these markers are useful and efficient for analysis of variability in citrus species. The information generated will be important for breeding programs using citrus germplasm.

This article also documents the addition of nine sequencing primer pairs and sixteen allele specific primers or probes for Oncorhynchus mykiss and Oncorhynchus tshawytscha; these primers and assays were cross-tested in both species.

Background Banana is a nutritionally important crop across tropical and sub-tropical countries in sub-Saharan Africa, Central and South America and Asia. Although cultivars have evolved from diploid, triploid and tetraploid wild Asian species of Musa acuminata (A genome) and Musa balbisiana (B genome), many of today's commercial cultivars are sterile triploids or diploids, with fruit developing via parthenocarpy. As a result of restricted genetic variation, improvement has been limited, resulting in a crop frequently lacking resistance to pests and disease. Considering the importance of molecular tools to facilitate development of disease resistant genotypes, the objectives of this study were to develop polymorphic microsatellite markers from BAC clone sequences for M. acuminata subsp. burmannicoides, var. Calcutta 4. This wild diploid species is used as a donor cultivar in breeding programs as a source of resistance to diverse biotic stresses. Findings Microsatellite sequences were identified from five Calcutta 4 BAC consensi datasets. Specific primers were designed for 41 loci. Isolated di-nucleotide repeat motifs were the most abundant, followed by tri-nucleotides. From 33 tested loci, 20 displayed polymorphism when screened across 21 diploid M. acuminata accessions, contrasting in resistance to Sigatoka diseases. The number of alleles per SSR locus ranged from two to four, with a total of 56. Six repeat classes were identified, with di-nucleotides the most abundant. Expected heterozygosity values for polymorphic markers ranged from 0.31 to 0.75. Conclusions This is the first report identifying polymorphic microsatellite markers from M. acuminata subsp. burmannicoides, var. Calcutta 4 across accessions contrasting in resistance to Sigatoka diseases. These BAC-derived polymorphic microsatellite markers are a useful resource for banana, applicable for genetic map development, germplasm characterization, evolutionary studies and marker assisted selection for traits.

Knowledge of how the genetic variability of this species is organized within and among populations would be useful for genetic conservation and breeding programs. We used nine simple sequence repeat (SSR) primers developed for Dipteryx odorata to evaluate the genetic structure of three populations of D. alata located in central Brazil based on a leaf sample analysis from 101 adults. The outcrossing rate was evaluated using 300 open-pollinated offspring from 25 seed-trees. Pollen dispersal was measured by parentage analysis. We used spatial genetic structure (SGS) to test the minimal distance for harvesting seeds in conservation and breeding programs. Our data indicate that the populations studied had a high degree of genetic diversity ((H) over cap (e) = 0.619) and population structure, as suggested by the high level of divergence among populations ((G) over cap'(ST) = 0.803). The estimated outcrossing rate ((t) over cap (m) = 0.711) suggested a mixed mating system, and the intrapopulation fixation index was influenced by SGS. We conclude that seed harvesting for genetic conservation and breeding programs requires a minimum distance between trees of 196 m to avoid collecting seeds from related seed-trees. Dipteryx odorata is an intensely exploited Amazonian tree legume. Microsatellite markers were developed to study the genetic structure, gene flow and reproductive biology of D. odorata. Eight highly polymorphic microsatellite markers were isolated from enriched repeat libraries screened for microsatellite repeats. An average of 16 alleles and 0.964 phenotype diversity per locus were found in 76 individuals from the Tapajos National Forest, in the state of Para in the Brazilian Amazon.

O objetivo deste trabalho foi avaliar a diversidade genética em duas populações de Carapa guianensis Aubl. (andiroba), no Estado do Acre, e comparar os parâmetros de diversidade com os observados em outras populações da espécie (no Brasil: Flona Tapajós, PA, Porto Acre, AC; e na Costa Rica). Foram avaliados 77 indivíduos adultos com sete locos polimórficos de microssatélites. Observaram-se 51 alelos nas duas populações, em que o número efetivo de alelos por loco (Âe = 3,2) foi inferior ao número médio de alelos por loco (Â = 7,3), o que indica elevado número de alelos com baixa freqüência. Os valores estimados de f não diferiram de zero, o que mostra que não ocorre endogamia nas populações. A taxa de cruzamento aparente foi alta (t a = 1,11 na população Porto Acre, e t a= 0,88 na de Rio Branco), resultado indicador de que a espécie se reproduz por alogamia. Foi observado, por meio das estimativas de Â, He (diversidade gênica) e Ne (número efetivo populacional) que as populações de andiroba, comparadas neste trabalho, tiveram padrões de diversidade semelhantes, porém, proporções de alelos raros diferentes. The objective of this work was to evaluate the genetic diversity of two Carapa guianensis Aubl. (crabwood) populations, in the State of Acre, Brazil, and to compare the diversity estimations with those obtained in other populations of the species (in Brazil: Flona Tapajós, PA, Porto Acre, AC; and in Costa Rica). Seventy-seven individuals were assessed using seven polymorphic microsatellite loci. Fifty-one alleles were observed in the two populations, in which the effective number of alleles per locus (Âe = 3.2) was lower than the average number of alleles per locus (Â = 7.3), which indicates a high number of low frequency alleles. The estimated f values did not differ from zero, showing that inbreeding does not occur in these populations. The apparent outcrossing rate was high for both populations (t a = 1.11 in Porto Acre population, and t a = 0.88 in Rio Branco), indicating that this species reproduces by outcrossing. Comparing the estimates of Âe, He (gene diversity) and Ne (effective population number), it was observed that the general patterns of genetic diversity were similar. However, the number of rare alleles differ between populations.

Selective logging may impact patterns of genetic diversity within populations of harvested forest tree species by increasing distances separating conspecific trees, and modifying physical and biotic features of the forest habitat. We measured levels of gene diversity, inbreeding, pollen dispersal and spatial genetic structure (SGS) of an Amazonian insect-pollinated Carapa guianensis population before and after commercial selective logging. Similar levels of gene diversity and allelic richness were found before and after logging in both the adult and the seed generations. Pre- and post-harvest outcrossing rates were high, and not significantly different from one another. We found no significant levels of biparental inbreeding either before or after logging. Low levels of pollen pool differentiation were found, and the pre- vs. post-harvest difference was not significant. Pollen dispersal distance estimates averaged between 75 m and 265 m before logging, and between 76 m and 268 m after logging, depending on the value of tree density and the dispersal model used. There were weak and similar levels of differentiation of allele frequencies in the adults and in the pollen pool, before and after logging occurred, as well as weak and similar pre- and post-harvest levels of SGS among adult trees. The large neighbourhood sizes estimated suggest high historical levels of gene flow. Overall our results indicate that there is no clear short-term genetic impact of selective logging on this population of C. guianensis.

Carapa guianensis is a timber species found in Central America and the north of South America. We have developed microsatellite primers which will allow analysis of gene flow and population genetic structure in natural populations of this tree species. Polymorphism of five microsatellite loci was evaluated using a total of 12 adult trees from a natural population. An average of 4.2 alleles per locus was detected, and expected heterozygosity ranging from 0.397 to 0.806. These loci are being used for genetic population analysis in a managed forest in the state of Para, in Amazonian Brazil, as part of the Dendrogene project.

Ten new polymorphic microsatellites were isolated and characterized in Bactris gasipaes using a microsatellite enrichment protocol and selective hybridization with oligonucleotide probes. The loci are highly polymorphic, with a mean of 14.6 alleles per locus and a mean expected heterozygosity of 0.83 among 62 individuals of the Pampa Hermosa landrace. These microsatellites will be useful for population genetic analysis and germplasm characterization for heart-of-palm breeding.

Background The Brazil nut, Bertholletia excelsa (Lecythidaceae), is the most important non-timber forest resource in the Amazonian biome, where nuts for the international trade are exclusively wild-collected. The monotypic genus possesses a discontinuous distribution and is thought to have rapidly and recently radiated south and westward from a northern/eastern Amazonian origin, largely as a result of ancient human activity [1]. It’s genetic variability is currently thought to be low and conserved in one or very few populations [2], and in order to better understand the population genetics of this tree, there is a need for additional, or more informative, molecular markers than is currently available.
