2. Identifying stable communities in Hi-C data using a multifractal null model

Abstract

Chromosome capture techniques like Hi-C have expanded our understanding of mammalian genome 3D architecture and how it influences gene activity. To analyze Hi-C data sets, researchers increasingly treat them as DNA-contact networks and use standard community detection techniques to identify mesoscale 3D communities. However, there are considerable challenges in finding significant communities because the Hi-C networks have cross-scale interactions and are almost fully connected. This paper presents a pipeline to distil 3D communities that remain intact under experimental noise. To this end, we bootstrap an ensemble of Hi-C datasets representing noisy data and extract 3D communities that we compare with the unperturbed dataset. Notably, we extract the communities by maximizing local modularity (using the Generalized Louvain method), which considers the multifractal spectrum recently discovered in Hi-C maps. Our pipeline finds that stable communities (under noise) typically have above-average internal contact frequencies and tend to be enriched in active chromatin marks. We also find they fold into more nested cross-scale hierarchies than less stable ones. Apart from presenting how to systematically extract robust communities in Hi-C data, our paper offers new ways to generate null models that take advantage of the network's multifractal properties. We anticipate this has a broad applicability to several network applications.

Abstract

In this paper, we analyze minimal representations of $(p,\boldsymbol{\alpha})$-power cones as simpler cones. We derive some new results on the complexity of the representations, and we provide a procedure to construct a minimal representation by means of second order cones in case $\boldsymbol{\alpha}$ and $p$ are rational. The construction is based on the identification of the cones with a graph, the mediated graph. Then, we develop a mixed integer linear optimization formulation to obtain the optimal mediated graph, and then, the minimal representation. We present the results of a series of computational experiments in order to analyze the computational performance of the approach, both to obtain the representation and its incorporation into a practical conic optimization model that arises in facility location., Comment: 23 pages, 8 figures, 4 tables

4. Optimal coverage-based placement of static leak detection devices for pipeline water supply networks

Abstract

In this paper, we provide a mathematical optimization-based framework to determine the location of leak detection devices along a network. Assuming that the devices are endowed with a known coverage area, we analyze two different models. The first model aims to minimize the number of devices to be located in order to (fully or partially) cover the volume of the network. In the second model, the number of devices is given, and the goal is to locate them to provide a coverage volume as broad as possible. Unlike other approaches in the literature, in our models, it is not assumed that the devices are located on the network (nodes or edges) but in the whole space and that the different segments in the networks may be partially covered, which allows for more flexible coverage. We also derive a method to construct initial solutions as well as a math-heuristic approach for solving the problem for larger instances. Los sistemas abordados implementan los conocimientos de la Historia de la Construcción española, con un elemento que tuvo una corta vida, pero que fue esencial en la evolución industrial y son clave a la hora de enfrentarnos a una posible restauración del elemento.

Abstract

The soluble epoxide hydrolase (sEH) has been suggested as a pharmacological target for the treatment of several diseases, including pain-related disorders. Herein, we report further medicinal chemistry around new benzohomoadamantane-based sEH inhibitors (sEHI) in order to improve the drug metabolism and pharmacokinetics properties of a previous hit. After an extensive in vitro screening cascade, molecular modeling, and in vivo pharmacokinetics studies, two candidates were evaluated in vivo in a murine model of capsaicin-induced allodynia. The two compounds showed an anti-allodynic effect in a dose-dependent manner. Moreover, the most potent compound presented robust analgesic efficacy in the cyclophosphamide-induced murine model of cystitis, a well-established model of visceral pain. Overall, these results suggest painful bladder syndrome as a new possible indication for sEHI, opening a new range of applications for them in the visceral pain field.

21. Typology of Business Incubators in Spain According to the Stages of Startups Incubation.

Abstract

The aim of this work was to classify the business incubators in Spain according to the four phases of the startup's incubation process. Considering that the graduation rate implies greater survival and business success of the incubated companies, they have been identified at each stage of the incubation (spread of entrepreneurship, pre-incubation, advanced incubation, and graduation). The activities that present higher impacts on the success of the incubated companies and the activities carried out by the business incubator that have a greater relevance on the graduation of the companies have concretely been considered. Principal component (PC) cluster analysis has been applied. All the incubation variables were used simultaneously, reducing their number and grouping them into factors. Finally, the cases were grouped according to these latent variables. Principal component analysis reduced dimensionality to eight factors with a 74% explained variance. Factor 1 was positively related to pre-incubation variables; factor 2 was linked to training and collaboration variables within the entrepreneurship diffusion phase. Factor 3, named activity monitoring and control, was related to phase 3, or basic incubation variables. Cluster analysis facilitates the grouping of business incubators into three clusters: Group 1 (16% of the total), incubators with strong deficits in incubation phases 1, 2, and 3. They are small-sized business incubators, often located in rural areas or cities, with a low graduation rate. Group 2 (30%), business incubators with a very high graduation rate and strongly positive values in factors 1 and 2. Factor 3, although positive, is susceptible to improvement. They are the largest group of business incubators and usually located in industrial and technological parks. Group 3 (54%) is the majority, with values close to clusters 2 and 3. 31. Composición Química del Ensilaje de Maíz Forrajero con Residuo de Mucílago de Cacao en Diferentes Proporciones

Abstract

Cocoa mucilage, a mucilaginous substance that coats cocoa seeds, is traditionally used as a substrate in the cocoa bean fermentation process and plays a crucial role in the formation of flavor and aroma precursor substances. The objective was to determine the chemical composition of forage corn silage with the addition of different proportions of cocoa mucilage. A completely randomized experimental design was employed with five treatments and five replications: T1 (100% Forage Corn), T2 (90% Forage Corn + 10% Cocoa Mucilage), T3 (80% Forage Corn + 20% Cocoa Mucilage), T4 (70% Forage Corn + 30% Cocoa Mucilage), and T5 (60% Forage Corn + 40% Cocoa Mucilage). The evaluated variables were subjected to analysis of variance and the Tukey test at a 5% probability level. The silage was subjected to a fermentation time of 30 days. The significance of the collected data was evaluated through analysis of variance and Tukey's multiple range test (p<0.05). The results revealed significant differences between treatments; dry matter (DM) content increased (p<0.05) in T5 (25.76%) compared to T1, T2, and T3 (15.73%, 16.85%, and 14.56%, respectively), indicating that the inclusion of cocoa mucilage was associated with higher DM content. T5 (10.02%) showed a significant (p<0.05) increase in crude protein (CP) compared to T1 (8.90%), while T2, T3, and T4 presented similar values. Regarding neutral detergent fiber (NDF), T1 (68.96%) exceeded (p<0.05) T3, T4, and T5 (53.54%, 56.09%, and 54.25%, respectively). Other components such as organic matter (OM), inorganic matter (IM), crude fiber (CF), acid detergent fiber (ADF), ether extract (EE), and energy did not show significant differences between treatments (p>0.05). The inclusion of cocoa mucilage in forage corn silage positively influenced the content of DM, CP, and NDF. However, there were no significant variations in components such as CF, ADF, EE, and energy among the evaluated treatments. These findings provide valuable information, El objetivo fue determinar la composición química del ensilaje de maíz forrajero con la adición de diferentes proporciones de mucílago de cacao. Se empleó un diseño experimental completamente al azar con cinco tratamientos y cinco repeticiones: T1 (100% Maíz Forrajero), T2 (90% Maíz Forrajero + 10% Mucílago de Cacao), T3 (80% Maíz Forrajero + 20% Mucílago de Cacao), T4 (70% Maíz Forrajero + 30% Mucílago de Cacao) y T5 (60% Maíz Forrajero + 40% Mucílago de Cacao). Las variables evaluadas fueron sometidas a un análisis de varianza y la prueba de Tukey al nivel de probabilidad del 5%. El ensilaje se sometió a un tiempo de fermentación de 30 días. La significancia de los datos recopilados se evaluó mediante análisis de varianza y la prueba de rango múltiple de Tukey (p<0.05). Los resultados revelaron diferencias significativas entre los tratamientos; el contenido de materia seca (MS) aumentó (p<0.05) en T5 (25.76%) en comparación con T1, T2 y T3 (15.73%, 16.85% y 14.56%, respectivamente), lo que indica que la inclusión de mucílago de cacao se asoció con un mayor contenido de MS. T5 (10.02%) mostró un aumento significativo (p<0.05) en proteína bruta (PB) en comparación con T1 (8.90%), mientras que T2, T3 y T4 presentaron valores similares. En cuanto a la fibra detergente neutra (FDN), T1 (68.96%) superó (p<0.05) a T3, T4 y T5 (53.54%, 56.09% y 54.25%, respectivamente). Otros componentes como la materia orgánica (MO), la materia inorgánica (MI), la fibra cruda (FC), la fibra detergente ácida (FDA), el extracto etéreo (EE) y la energía no mostraron diferencias significativas entre los tratamientos (p>0.05). La inclusión de mucílago de cacao en el ensilaje de maíz forrajero influyó positivamente en el contenido de MS, PB y FDN. 32. Generación de haces con polarización estructurada usando un dispositivo pixelado de cristal líquido

Abstract

El objetivo de este trabajo final de grado (TFG) es explorar las capacidades de los dispositivos de modulación de luz basados en cristal líquido (del inglés, Lyquid Cristal Spatial Light Modulator, LC-SLM) para la generación de haces de luz polarizada estructurada. En un cristal líquido las moléculas tienen propiedades ópticas que pueden ser controladas mediante la aplicación de un campo eléctrico. Esto permite que actúen como moduladores espaciales de luz (SLM), ya que al aplicar voltajes específicos, es posible ajustar propiedades ópticas locales, tales como la fase o la polarización de la luz, y además en diferentes regiones del cristal líquido. Específicamente, para este trabajo disponemos de una pantalla PA-LCoS (del inglés, Parallel Alligned Liquid Crystal on Silicon), que es un dispositivo que incorpora cristal líquido en fase nemática y se investigará la capacidad del mismo para producir haces radiales y azimutales de polarización. Para lograr este fin, se ha desarrollado un sistema experimental que integra la pantalla PA-LCoS con dispositivos de polarización externos y se ha hecho uso de un modelo teórico que permite diseñar los patrones de nivel de gris necesarios. Además, mediante un programa de control realizado en LabView se ha automatizado el proceso de adquisición de medidas, que se ha sincronizado con el envío de los niveles de gris a la pantalla PA-LCoS. Las medidas experimentales obtenidas se han analizado mediante el software MATLAB para relacionar el azimut y elipticidad de los estados producidos con el nivel de gris enviado a la pantalla PA-LCoS. El trabajo también incluye el desarrollo del modelo teórico y su implementación en un programa de ordenador, que ha permitido diseñar los patrones de nivel de gris que hay que enviar a cada píxel de la pantalla PA-LCoS para producir los haces de polarización radial y azimutal de interés.

Abstract

Restorers and curators in museums sometimes find it difficult to accurately segment areas of paintings that have been contaminated with other pigments or areas that need to be restored, and work on the painting needs to be carried out with minimum possible damage. It is therefore necessary to develop measurement systems and methods that facilitate this task in the least invasive way possible. The aim of this study was to obtain high-dynamic-range (HDR) spectral reflectance and spatial resolution for Dalí’s painting entitled Two Figures (1926) in order to segment a small area of black and white pigment that was affected by the contact transfer of reddish pigment from another painting. Using Hypermatrixcam to measure the HDR spectral reflectance developed by this research team, an HDR multispectral cube of 12 images was obtained for the band 470–690 nm in steps of 20 nm. With the values obtained for the spectral reflectance of the HDR cube, the colour of the area of paint affected by the transfer was studied by calculating the a*b* components with the CIELab system. These a*b* values were then used to define two methods of segmenting the exact areas in which there was a transfer of reddish pigment. The area studied in the painting was originally black, and the contamination with reddish pigment occupied 13.87% to 32% of the total area depending on the selected method. These different solutions can be explained because the lower limit is segmentation based on pure pigment and the upper limit considers red as an exclusion of non-black pigment. Over- and under-segmentation is a common problem described in the literature related to pigment selection. In this application case, as red pigment is not original and should be removed, curators will choose the method that selects the highest red area.

Abstract

In this paper, we analyze minimal representations of (p, α)-power cones as simpler cones. We derive some new results on the complexity of the representations, and we provide a procedure to construct a minimal representation by means of second order cones in case α and p are rational. The construction is based on the identification of the cones with a graph, the mediated graph. Then, we develop a mixed integer linear optimization formulation to obtain the optimal mediated graph, and then the minimal representation. We present the results of a series of computational experiments in order to analyze the computational performance of the approach, both to obtain the representation and its incorporation into a practical conic optimization model that arises in facility location. We propose a mid-infrared device based on thermocouple optical antennas for light sensing and energy harvesting applications. We numerically demonstrate that antennas are able to generate low-power dc signals by beneficing of the thermoelectric properties of the metals that constitute them. We theoretically evaluate the optical-to-electrical conversion efficiency for harvesting applications and finally discuss strategies to increase its performance. Abstract

The virtual modification of the appearance of an object using lighting technologies has become very important in recent years, since the projection of light on an object allows us to alter its appearance in a virtual and reversible way. Considering the limitation of non-contact when analysing a work of art, these optical techniques have been used in fields of restoration of cultural heritage, allowing us to visualize the work as it was conceived by its author, after a process of acquisition and treatment of the image. Furthermore, the technique of altering the appearance of objects through the projection of light has been used in projects with artistic or even educational purposes. This review has treated the main studies of light projection as a technique to alter the appearance of objects, emphasizing the calibration methods used in each study, taking into account the importance of a correct calibration between devices to carry out this technology. In addition, since the described technique consists of projecting light, and one of the applications is related to cultural heritage, those studies that carry out the design and optimization of lighting systems will be described for a correct appreciation of the works of art, without altering its state of conservation.

Abstract

Iodinated contrast media produce non-immediate hypersensitivity reactions (NIHR). The goal of this prospective study was to determine the utility of skin tests and the subsequent tolerance to negative skin-tested iodinated contrasts in patients with NIHR caused by iomeprol.Prick and intradermal tests with iomeprol, iopamidol, iopromide, and iobitridol were performed in all patients. IV challenge with the causative contrast (iomeprol in 90%) was made if skin tests were negative. In case of a positive skin test with the causal contrast, or a positive challenge test with it, IV challenge test with an alternative, negative skin-tested contrast was performed in all patients.Skin tests were positive in 47.6% (20/42) of patients with NIHR induced by iomeprol. Of the 66 challenge tests performed with negative skin-tested iodinated contrasts, tolerance was confirmed in 35 (53%): 32 iomeron, 2 iobitridol, 1 iopamidol. Cross-reactivity between iomeprol and iopamidol was 22% (4/20 in patients with positive skin tests and 5/21 in patients with negative skin tests).Sensitivity of the skin tests was less than 50% NIHRs due to iomeprol, while the negative predictive value of skin tests in patients who tolerated challenges with alternative contrasts (mainly iopamidol) was 53% (35 tolerated out of 66 performed). The cross-reactivity between iomeprol and iopamidol is high.
