Abstract

For a graph with largest normalized Laplacian eigenvalue $\lambda_N$ and (vertex) coloring number $\chi$, it is known that $\lambda_N\geq \chi/(\chi-1)$. Here we prove properties of graphs for which this bound is sharp, and we study the multiplicity of $\chi/(\chi-1)$. We then describe a family of graphs with largest eigenvalue $\chi/(\chi-1)$. We also study the spectrum of the $1$-sum of two graphs (also known as graph joining or coalescing), with a focus on the maximal eigenvalue. Abstract

Machine learning methods usually rely on large sample size to have good performance, while it is difficult to provide labeled set in many applications. Pool-based active learning methods are there to detect, among a set of unlabeled data, the ones that are the most relevant for the training. We propose in this paper a meta-approach for pool-based active learning strategies in the context of multi-class classification tasks based on Proper Topological Regions. PTR, based on topological data analysis (TDA), are relevant regions used to sample cold-start points or within the active learning scheme. The proposed method is illustrated empirically on various benchmark datasets, being competitive to the classical methods from the literature.

13. Participation Changed My Mindset. Transformative Learning about Agrobiodiversity in Citizen Science Projects

Abstract

Within citizen science projects, learning about natural resources can encourage environmentally friendly behaviour. More empirical understanding is needed on how citizen science projects facilitate learning outcomes to support sustainable resource management, such as agrobiodiversity. Here we present the learning outcomes of a citizen science project where participants interacted with agrobiodiversity in landscape observatories in Flanders (Belgium). The observatories consisted of square-meter (m[superscript 2]) gardens planted with vegetable crops. Participants were asked to visit their m[superscript 2]-garden and to perform tasks according to a scientific protocol (e.g. harvesting). Most of the knowledge gained was practical, while some was more in-depth. More than half of the respondents changed their views on agrobiodiversity and about a third changed their actions related to agrobiodiversity. Transformative learning outcomes were more likely when participants reported having less prior knowledge. Participants cited the tactile tool of the m[superscript 2] gardens and frequent written and informal communication as key learning tools.

Abstract

In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract

Objective. When a person listens to continuous speech, a corresponding response is elicited in the brain and can be recorded using electroencephalography (EEG). Linear models are presently used to relate the EEG recording to the corresponding speech signal. The ability of linear models to find a mapping between these two signals is used as a measure of neural tracking of speech. Such models are limited as they assume linearity in the EEG-speech relationship, which omits the nonlinear dynamics of the brain. As an alternative, deep learning models have recently been used to relate EEG to continuous speech. Approach. This paper reviews and comments on deep-learning-based studies that relate EEG to continuous speech in single- or multiple-speakers paradigms. We point out recurrent methodological pitfalls and the need for a standard benchmark of model analysis. Main results. We gathered 29 studies. The main methodological issues we found are biased cross-validations, data leakage leading to over-fitted models, or disproportionate data size compared to the model's complexity. In addition, we address requirements for a standard benchmark model analysis, such as public datasets, common evaluation metrics, and good practices for the match-mismatch task. Significance. We present a review paper summarizing the main deep-learning-based studies that relate EEG to speech while addressing methodological pitfalls and important considerations for this newly expanding field. Our study is particularly relevant given the growing application of deep learning in EEG-speech decoding.

Abstract

The electroencephalogram (EEG) is a powerful method to understand how the brain processes speech. Linear models have recently been replaced for this purpose with deep neural networks and yield promising results. In related EEG classification fields, it is shown that explicitly modeling subject-invariant features improves generalization of models across subjects and benefits classification accuracy. In this work, we adapt factorized hierarchical variational autoencoders to exploit parallel EEG recordings of the same stimuli. We model EEG into two disentangled latent spaces. Subject accuracy reaches 98.96% and 1.60% on respectively the subject and content latent space, whereas binary content classification experiments reach an accuracy of 51.51% and 62.91% on respectively the subject and content latent space.

Abstract

Crohn's disease (CD) is marked by recurring intestinal inflammation and tissue injury, often resulting in fibrostenosis and bowel obstruction, necessitating surgical intervention with high recurrence rates. To elucidate the mechanisms underlying fibrostenosis in CD, we analyzed the transcriptome of cells isolated from the transmural ileum of patients with CD, including a trio of lesions from each patient: non-affected, inflamed, and stenotic ileum samples, and compared them with samples from patients without CD. Our computational analysis revealed that profibrotic signals from a subset of monocyte- derived cells expressing CD150 induced a disease-specific fibroblast population, resulting in chronic inflammation and tissue fibrosis. The transcription factor TWIST1 was identified as a key modulator of fibroblast activation and extracellular matrix (ECM) deposition. Genetic and pharmacological inhibition of TWIST1 prevents fibroblast activation, reducing ECM production and collagen deposition.
