6. Degradation bottlenecks and resource competition in transiently and stably engineered mammalian cells

Abstract

Abstract Degradation tags, otherwise known as degrons, are portable sequences that can be used to alter protein stability. Here, we report that degron-tagged proteins compete for cellular degradation resources in engineered mammalian cells leading to coupling of the degradation rates of otherwise independently expressed proteins when constitutively targeted human degrons are adopted. We show the effect of this competition to be dependent on the context of the degrons. By considering different proteins, degron position and cellular hosts, we highlight how the impact of the degron on both degradation strength and resource coupling changes, with identification of orthogonal combinations. By adopting inducible bacterial and plant degrons we also highlight how controlled uncoupling of synthetic construct degradation from the native machinery can be achieved. We then build a genomically integrated capacity monitor tagged with different degrons and confirm resource competition between genomic and transiently expressed DNA constructs. This work expands the characterisation of resource competition in engineered mammalian cells to protein degradation also including integrated systems, providing a framework for the optimisation of heterologous expression systems to advance applications in fundamental and applied biological research.

Abstract

IntroductionTeaching computer programming can be challenging, especially for individuals with intellectual disability (ID) who exhibit a wide range of learning abilities and behavioral characteristics. This study aimed to investigate the effectiveness of an intervention designed to teach computer programming skills to individuals with ID.MethodFour women with ID, aged 27 to 54 years, were selected to participate in the study. Participants were taught computer programming using authoring software to create multimedia educational activities. A discrete trial teaching (DTT) approach was employed to teach specific skills and to gradually fade prompts to promote independent learning. A multiple-probe design across subjects was used to evaluate the effectiveness of the intervention. This design involved a baseline phase, a training phase with a most-to-least prompting procedure, and a 1-month follow-up phase to assess skill maintenance.ResultsThe results demonstrated that all participants were able to acquire the necessary programming skills and complete the assigned tasks independently.ConclusionComputer programming can provide valuable learning and development opportunities for individuals with ID. However, it is essential to tailor the instruction to individual needs and provide appropriate support.

Abstract

Limited data are available on breakthrough COVID-19 in patients with hematologic malignancy (HM) after anti-severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) vaccination. Adult patients with HM, ≥1 dose of anti-SARS-CoV-2 vaccine, and breakthrough COVID-19 between January 2021 and March 2022 were analyzed. A total of 1548 cases were included, mainly lymphoid malignancies (1181 cases, 76%). After viral sequencing in 753 cases (49%), the Omicron variant was prevalent (517, 68.7%). Most of the patients received ≤2 vaccine doses before COVID-19 (1419, 91%), mostly mRNA-based (1377, 89%). Overall, 906 patients (59%) received COVID-19-specific treatment. After 30-day follow-up from COVID-19 diagnosis, 143 patients (9%) died. The mortality rate in patients with the Omicron variant was 7.9%, comparable to other variants, with a significantly lower 30-day mortality rate than in the prevaccine era (31%). In the univariable analysis, older age (P < .001), active HM (P < .001), and severe and critical COVID-19 (P = .007 and P < .001, respectively) were associated with mortality. Conversely, patients receiving monoclonal antibodies, even for severe or critical COVID-19, had a lower mortality rate (P < .001). In the multivariable model, older age, active disease, critical COVID-19, and 2-3 comorbidities were correlated with a higher mortality, whereas monoclonal antibody administration, alone (P < .001) or combined with antivirals (P = .009), was protective. Although mortality is significantly lower than in the prevaccination era, breakthrough COVID-19 in HM is still associated with considerable mortality. Death rate was lower in patients who received monoclonal antibodies, alone or in combination with antivirals.

Abstract

The shorthorn sculpin (Myoxocephalus scorpius) is considered a suitable sentinel species for marine pollution in the Arctic due to its ecology and stationary habits. To evaluate its role as a bioindicator for potential natural and anthropic impacts on the marine ecosystem of the Kongsfjorden (Svalbard, Norwegian Arctic), 33 female and male specimens of shorthorn sculpins were collected in July 2018 in proximity of the Ny-Ålesund international research facility and analyzed for the content of 25 major and trace elements and methylmercury (MeHg) in the muscle, liver, gonads, and gills by using spectroscopic techniques. Most elements had their maximum average concentrations in the gills (Al, Cr, Fe, Mn, Na, Ni, Pb, Se, Si, Sr, and V), while the livers featured higher contents of some toxic and heavy metals (As, Cd, Cu, Mo, and Zn). The muscle was characterized by high contents of Ca, K, and Mg, while Ba, Co, and P were mostly concentrated in the gonads. The gonads presented higher concentrations of Cr, K, Mg, Ni, P, and V for the males and Co, Cu, Fe, Mn, and Se for the females. Both the total Hg and MeHg concentrations in the muscle correlated with the fish size, indicating bioaccumulation, although high Se/Hg molar ratios (11.0 ± 2.2) suggested a low toxic potential of mercury.

26. Investigation of IrO2/Pt Electrocatalysts in Unitized Regenerative Fuel Cells

Abstract

IrO2/Pt catalysts (at different concentrations) were synthesized by incipient wetness technique and characterized by XRD, XRF, and SEM. Water electrolysis/fuel cell performances were evaluated in a 5 cm2 single cell under Unitized Regenerative Fuel Cell (URFC) configuration. The IrO2/Pt composition of 14/86 showed the highest performance for water electrolysis and the lowest one as fuel cell. It is derived that for fuel cell operation an excess of Pt favours the oxygen reduction process whereas IrO2 promotes oxygen evolution. From the present results, it appears that the diffusion characteristics and the reaction rate in fuel cell mode are significantly lower than in the electrolyser mode. This requires the enhancement of the gas diffusion properties of the electrodes and the catalytic properties for cathode operation in fuel cells.

Abstract

Engineering living cells for production of chemicals, enzymes and therapeutics can burden cells due to use of limited native co-factor availability and/or expression burdens, totalling a fitness deficit compared to parental cells encoded through long evolutionary trajectories to maximise fitness. Ultimately, this discrepancy puts a selective pressure against fitness-burdened engineered cells under prolonged bioprocesses, and potentially leads to complete eradication of high-performing engineered cells at the population level. Here we present the mutation landscapes of fitness-burdened yeast cells engineered for vanillin-β-glucoside production. Next, we design synthetic control circuits based on transcriptome analysis and biosensors responsive to vanillin-β-glucoside pathway intermediates in order to stabilize vanillin-β-glucoside production over ~55 generations in sequential passage experiments. Furthermore, using biosensors with two different modes of action we identify control circuits linking vanillin-β-glucoside pathway flux to various essential cellular functions, and demonstrate control circuits robustness and almost 2-fold higher vanillin-β-glucoside production, including 5-fold increase in total vanillin-β-glucoside pathway metabolite accumulation, in a fed-batch fermentation compared to vanillin-β-glucoside producing cells without control circuits.
