1. PDBBind Optimization to Create a High-Quality Protein-Ligand Binding Dataset for Binding Affinity Prediction

Abstract

Development of scoring functions (SFs) used to predict protein-ligand binding energies requires high-quality 3D structures and binding assay data, and often relies on the PDBBind dataset for training and testing their parameters. In this work we show that PDBBind suffers from several common structural artifacts of both proteins and ligands and non-uniform reporting of binding energies of its derived training and tests, which may compromise the accuracy, reliability and generalizability of the resulting SFs. Therefore we have developed a series of algorithms organized in an automated workflow, PDBBind-Opt, that curates non-covalent protein-ligand datasets to fix common problems observed in the general, refined, and core sets of PDBBind. We also use PDBBind-Opt to create an independent data set by matching binding free energies from BioLiP2 with co-crystalized ligand-protein complexes from the PDB. The resulting PDBBind-Opt workflow and BioLiP2-Opt dataset are designed to ensure reproducibility and to minimize human intervention, while also being open-source to foster transparency in the improvements made to this important resource for the biology and drug discovery communities.

Abstract

Here we show that a Large Language Model (LLM) can serve as a foundation model for a Chemical Language Model (CLM) which performs at or above the level of CLMs trained solely on chemical SMILES string data. Using supervised fine-tuning (SFT) and direct preference optimization (DPO) on the open-source Llama LLM, we demonstrate that we can train an LLM to respond to prompts such as generating molecules with properties of interest to drug development. This overall framework allows an LLM to not just be a chatbot client for chemistry and materials tasks, but can be adapted to speak more directly as a CLM which can generate molecules with user-specified properties.

Abstract

The Indy Autonomous Challenge (IAC) brought together for the first time in history nine autonomous racing teams competing at unprecedented speed and in head-to-head scenario, using independently developed software on open-wheel racecars. This paper presents the complete software architecture used by team TII EuroRacing (TII-ER), covering all the modules needed to avoid static obstacles, perform active overtakes and reach speeds above 75 m/s (270 km/h). In addition to the most common modules related to perception, planning, and control, we discuss the approaches used for vehicle dynamics modelling, simulation, telemetry, and safety. 7. Leak Proof PDBBind: A Reorganized Dataset of Protein-Ligand Complexes for More Generalizable Binding Affinity Prediction

Abstract

Many physics-based and machine-learned scoring functions (SFs) used to predict protein-ligand binding free energies have been trained on the PDBBind dataset. However, it is controversial as to whether new SFs are actually improving since the general, refined, and core datasets of PDBBind are cross-contaminated with proteins and ligands with high similarity, and hence they may not perform comparably well in binding prediction of new protein-ligand complexes. In this work we have carefully prepared a cleaned PDBBind data set of non-covalent binders that are split into training, validation, and test datasets to control for data leakage, defined as proteins and ligands with high sequence and structural similarity. The resulting leak-proof (LP)-PDBBind data is used to retrain four popular SFs: AutoDock Vina, Random Forest (RF)-Score, InteractionGraphNet (IGN), and DeepDTA, to better test their capabilities when applied to new protein-ligand complexes. In particular we have formulated a new independent data set, BDB2020+, by matching high quality binding free energies from BindingDB with co-crystalized ligand-protein complexes from the PDB that have been deposited since 2020. Based on all the benchmark results, the retrained models using LP-PDBBind consistently perform better, with IGN especially being recommended for scoring and ranking applications for new protein-ligand systems.

Abstract

The viability of a new drug molecule is a time and resource intensive task that makes computer-aided assessments a vital approach to rapid drug discovery. Here we develop a machine learning algorithm, iMiner, that generates novel inhibitor molecules for target proteins by combining deep reinforcement learning with real-time 3D molecular docking using AutoDock Vina, thereby simultaneously creating chemical novelty while constraining molecules for shape and molecular compatibility with target active sites. Moreover, through the use of various types of reward functions, we can generate new molecules that are chemically similar to a target ligand, which can be grown from known protein bound fragments, as well as to create molecules that enforce interactions with target residues in the protein active site. The iMiner algorithm is embedded in a composite workflow that filters out Pan-assay interference compounds, Lipinski rule violations, and poor synthetic accessibility, with options for cross-validation against other docking scoring functions and automation of a molecular dynamics simulation to measure pose stability. Because our approach only relies on the structure of the target protein, iMiner can be easily adapted for future development of other inhibitors or small molecule therapeutics of any target protein.

Abstract

The Large Area Telescope (LAT), the primary instrument for the Fermi Gamma-ray Space Telescope (Fermi) mission, is an imaging, wide field-of-view, high-energy gamma-ray telescope, covering the energy range from 30 MeV to more than 300 GeV. We describe the performance of the instrument at the 10-year milestone. LAT performance remains well within the specifications defined during the planning phase, validating the design choices and supporting the compelling case to extend the duration of the Fermi mission. 23. Impact of deoxygenation/reoxygenation processes on the superconducting properties of commercial coated conductors

Abstract

Abstract We report the evolution of the superconducting properties of a commercial coated conductor during deoxygenation and reoxygenation processes. By analyzing the changes on the critical temperature, T c, and critical current density, J c, at 4 and 77 K, we have identified the conditions that cause a complete deoxygenation of the coated conductor and, also, the reoxygenation conditions that allow a recovery of the superconducting properties. A complete suppression of superconductivity happens at ~ 500–550 °C under a pure argon flow. After a complete deoxygenation, we observed that a reoxygenation process at ~ 400–450 °C in pure oxygen flow allows, not only a full recovery, but even an improvement in J c, both at 4 and 77 K. Such an increase of J c is kept or even enhanced, especially at 77 K, in the presence of magnetic fields up to ~ 6 T. A microstructural analysis by transmission electron microscopy did not give evidence of major differences in the densities of Y2O3 nanoparticles and stacking faults between the pristine and reoxygenated samples, suggesting that these defects should not be the cause of the observed enhancement of J c . Therefore, the combined action of other types of defects, which could appear as a consequence of our reoxygenation process, and of a new level of oxygen doping should be responsible of the J c enhancement. The higher J c that can be achieved by using our simple reoxygenation process opens new parameter space for CCs optimization, which means choosing a proper pO2-temperature–time trajectory for optimizing J c.

Abstract

Obscurin is a giant sarcomeric protein expressed in striated muscles known to establish several interactions with other proteins of the sarcomere, but also with proteins of the sarcoplasmic reticulum and costameres. Here, we report experiments aiming to better understand the contribution of obscurin to skeletal muscle fibers, starting with a detailed characterization of the diaphragm muscle function, which we previously reported to be the most affected muscle in obscurin (Obscn) KO mice. Twitch and tetanus tension were not significantly different in the diaphragm of WT and Obscn KO mice, while the time to peak (TTP) and half relaxation time (HRT) were prolonged. Differences in force-frequency and force-velocity relationships and an enhanced fatigability are observed in an Obscn KO diaphragm with respect to WT controls. Voltage clamp experiments show that a sarcoplasmic reticulum's Ca2+ release and SERCA reuptake rates were decreased in muscle fibers from Obscn KO mice, suggesting that an impairment in intracellular Ca2+ dynamics could explain the observed differences in the TTP and HRT in the diaphragm. In partial contrast with previous observations, Obscn KO mice show a normal exercise tolerance, but fiber damage, the altered sarcomere ultrastructure and M-band disarray are still observed after intense exercise.

Abstract

The proposal for the Artificial Intelligence regulation in the EU (AI Act) is a horizontal legal instrument that aims to regulate, according to a tailored risk-based approach, the development and use of AI systems across a plurality of sectors, including the financial sector. In particular, AI systems intended to be used to evaluate the creditworthiness or establish the credit score of natural persons are classified as “high-risk AI systems”. The proposal, tabled by the Commission in April 2021, is currently at the center of intense interinstitutional negotiations between the two branches of the European legislature, the European Parliament and the Council. Without prejudice to the ongoing legislative deliberations, the paper aims to provide an overview of the main elements and choices made by the Commission in respect of the regulation of AI in the financial sector, as well as of the position taken in that regard by the European Parliament and Council.

Abstract

Understanding water drop impact on meshes is valuable to design passive systems for atmospheric water collection. By investigating water drop impact on hydrophobic and superhydrophobic surfaces, here, we identify the different drop impact outcomes and build outcome maps within the pertinent parameter spaces, based on Weber number and contact angles. Furthermore, we quantitatively evaluate critical factors such as the captured volume and spray characteristics of the penetrating liquid and also measure the drop rebound time, reporting that full rebound occurs on superhydrophobic meshes surfaces even at high We numbers, as the Cassie-Baxter wetting state is maintained.

Abstract

Summary: Individuals with fragile X syndrome (FXS) are frequently diagnosed with autism spectrum disorder (ASD), including increased risk for restricted and repetitive behaviors (RRBs). Consistent with observations in humans, FXS model mice display distinct RRBs and hyperactivity that are consistent with dysfunctional cortico-striatal circuits, an area relatively unexplored in FXS. Using a multidisciplinary approach, we dissect the contribution of two populations of striatal medium spiny neurons (SPNs) in the expression of RRBs in FXS model mice. Here, we report that dysregulated protein synthesis at cortico-striatal synapses is a molecular culprit of the synaptic and ASD-associated motor phenotypes displayed by FXS model mice. Cell-type-specific translational profiling of the FXS mouse striatum reveals differentially translated mRNAs, providing critical information concerning potential therapeutic targets. Our findings uncover a cell-type-specific impact of the loss of fragile X messenger ribonucleoprotein (FMRP) on translation and the sequence of neuronal events in the striatum that drive RRBs in FXS.

Abstract

In recent years, Information and Communication Technologies (ICT) have become a regular part of everyday English Language Teaching (ELT) practices in higher education and are merging with face-to-face activities. A hybrid modality, defined as Blended Learning (BL) (Sharma and Barrett 2007), has become established practice in Italian universities. The advantages of BL have long been recognized, particularly in ESP instruction (Luzón, 2009; Arnó-Macía, 2012), whose overall objective is to adapt the language learning experience to the learners’ specific needs. ESP practitioners who have experimented with BL to deliver their university courses may have recognized in it an efficient way of meeting the students’ needs and offering them an original experience. Having learned the lesson of the Covid-19 pandemic, and since they will very likely continue to teach their courses in hybrid or blended modalities in the future, it is arguably essential that ESP practitioners explore the full potential of ICT tools and are brought to reflect on the issues pertaining to their use. This paper aims to contribute to a reflection on the use of ICT in English language teaching (ELT) in higher education. It draws on the author’s personal experience of designing a Blended Learning (BL) syllabus for an undergraduate English for Specific Purposes (ESP) course in Technical English at the Department of Sciences and Methods for Engineering (DISMI) of the University of Modena and Reggio Emilia in the academic year 2021/2022. It describes the syllabus design process, illustrating how ICT tools and particularly online resources were used to analyze target students’ needs and customize the syllabus for the Technical English course.

Abstract

Abstract Converging evidence indicates that the Fragile X Messenger Ribonucleoprotein (FMRP), which absent or mutated in Fragile X Syndrome (FXS), plays a role in many types of cancers. However, while FMRP roles in brain development and function have been extensively studied, its involvement in the biology of brain tumors remains largely unexplored. Here we show, in human glioblastoma (GBM) biopsies, that increased expression of FMRP directly correlates with a worse patient outcome. In contrast, reductions in FMRP correlate with a diminished tumor growth and proliferation of human GBM stem-like cells (GSCs) in vitro in a cell culture model and in vivo in mouse brain GSC xenografts. Consistently, increased FMRP levels promote GSC proliferation. To characterize the mechanism(s) by which FMRP regulates GSC proliferation, we performed GSC transcriptome analyses in GSCs expressing high levels of FMRP, and in these GSCs after knockdown of FMRP. We show that the WNT signalling is the most significantly enriched among the published FMRP target genes and genes involved in ASD. Consistently, we find that reductions in FMRP downregulate both the canonical WNT/β-Catenin and the non-canonical WNT-ERK1/2 signalling pathways, reducing the stability of several key transcription factors (i.e. β-Catenin, CREB and ETS1) previously implicated in the modulation of malignant features of glioma cells. Our findings support a key role for FMRP in GBM cancer progression, acting via regulation of WNT signalling.

Os debates sobre o acolhimento das diversidades e a inclusão de grupos populacionais em maior situação de vulnerabilidade na área da saúde têm sido crescentes em âmbito nacional e internacional. No Brasil, a trajetória da Nutrição Inclusiva foi impulsionada no início na década de 2000, e atualmente é definida como a forma de exercer a profissão na qual o nutricionista utiliza todos os recursos disponíveis para promover a inclusão, a saúde e a segurança alimentar e nutricional de pessoas em situação de vulnerabilidade, por meio de ações oportunas e ajustadas às singularidades desses sujeitos, tendo como base o acolhimento, o respeito à diversidade, a acessibilidade e o estímulo à autonomia. Atravessa todas as áreas de atuação e cenários de prática do nutricionista, com foco na produção de novos modos de cuidar e novas formas de organizar o trabalho que visem à segurança alimentar e nutricional e à justiça social. Assim, os saberes que vêm sendo construídos nessa direção devem ser incorporados pelo profissional desde a sua formação até a sua prática cotidiana, visando beneficiar direta e/ou indiretamente a saúde e a nutrição dos grupos populacionais em maior situação de vulnerabilidade.
