Abstract Efficient transfer of S and chalcophile metals through the Earth’s crust in arc systems is paramount for the formation of large magmatic-hydrothermal ore deposits. The formation of sulfide-volatile compound drops has been recognized as a potential key mechanism for such transfer but their fate during dynamic arc magmatism remains cryptic. Combining elemental mapping and in-situ mineral analyzes we reconstruct the evolution of compound drops in the active Christiana-Santorini-Kolumbo volcanic field. The observed compound drops are micrometric sulfide blebs associated with vesicles trapped within silicate phenocrysts. The compound drops accumulate and coalesce at mafic-felsic melt interfaces where larger sulfide ovoids form. These ovoids are subsequently oxidized to magnetite during sulfide-volatile interaction. Comparison of metal concentrations between the sulfide phases and magnetite allows for determination of element mobility during oxidation. The formation and evolution of compound drops may be an efficient mechanism for transferring S and chalcophile metals into shallow magmatic-hydrothermal arc systems.

Biodiversity genomics research requires reliable organismal identification, which can be difficult based on morphology alone. DNA-based identification using DNA barcoding can provide confirmation of species identity and resolve taxonomic issues but is rarely used in studies generating reference genomes. Here, we describe the development and implementation of DNA barcoding for the Darwin Tree of Life Project (DToL), which aims to sequence and assemble high quality reference genomes for all eukaryotic species in Britain and Ireland. We present a standardised framework for DNA barcode sequencing and data interpretation that is then adapted for diverse organismal groups. DNA barcoding data from over 12,000 DToL specimens has identified up to 20% of samples requiring additional verification, with 2% of seed plants and 3.5% of animal specimens subsequently having their names changed. We also make recommendations for future developments using new sequencing approaches and streamlined bioinformatic approaches.

Large-scale reference genome sequencing projects for all of biodiversity are underway and common standards have been in place for some years to enable the understanding and sharing of sequence data. However, the metadata that describes the collection, processing and management of samples, and link to the associated sequencing and genome data, are not yet adequately developed and standardised for these projects. At the time of writing, the Darwin Tree of Life (DToL) Project is over two years into its ten-year ambition to sequence all described eukaryotic species in Britain and Ireland. We have sought consensus from a wide range of scientists across taxonomic domains to determine the minimal set of metadata that we collectively deem as critically important to accompany each sequenced specimen. These metadata are made available throughout the subsequent laboratory processes, and once collected, need to be adequately managed to fulfil the requirements of good data management practice. Due to the size and scale of management required, software tools are needed. These tools need to implement rigorous development pathways and change management procedures to ensure that effective research data management of key project and sample metadata is maintained. Tracking of sample properties through the sequencing process is handled by Lab Information Management Systems (LIMS), so publication of the sequenced data is achieved via technical integration of LIMS and data management tools. Discussions with community members on how metadata standards need to be managed within large-scale programmes is a priority in the planning process. Here we report on the standards we developed with respect to a robust and reusable mechanism of metadata collection, in the hopes that other projects forthcoming or underway will adopt these practices for metadata.

This paper focuses on the structural and finite strain analysis of the Pelagonian nappe, the HP/LT Ampelakia unit, and the Olympos-Ossa unit in the Olympos-Ossa mountainous area in order to better understand the exhumation history of the Ampelakia unit and the underlain Olympos-Ossa unit. Two main stages of Tertiary deformation were revealed, related to nappe stacking and exhumation processes. During the Paleocene–Eocene crustal subduction, HP/LT metamorphism, compression, and nappe stacking were developed progressively. This D1 stage was terminated with the final SW-ward emplacement of the Ampelakia and Pelagonian nappe on the Olympos-Ossa unit during the Eocene–Early Oligocene. The next stage of deformation, D2, was developed during the Oligocene–Miocene following the orogenic nappes stacking. D2 was considered an extensional event, related to metamorphic isothermal decompression, nappes tectonic denudation, crustal uplift, and final exhumation of the Ampelakia unit and the Olympos-Ossa unit as a tectonic window. The calculated finite strain ellipsoids indicate a main flattening type strain geometry and middle strain intensity, increasing along the nappe contacts. The quartz C-axes diagrams also reveal a flattening type of deformation and non-coaxial flow towards the southwest and northeast at the western and eastern flanks of Olympos-Ossa Mountain, respectively. The calculated Wk vorticity number ranges from 0.23 to 0.93.

We present a genome assembly from cultured Pycnococcus provasolii (a marine green alga; Chlorophyta; None; Pseudoscourfieldiales; Pycnococcaceae). The genome sequence is 32.2 megabases in span. Most of the assembly is scaffolded into 44 chromosomal pseudomolecules (99.67%). The mitochondrial and plastid genomes have also been assembled, and the length of the mitochondrial scaffold is 24.3 kilobases and of the plastid genome has been assembled and is 80.2 kilobases in length.

Marine microbial communities are an untapped reservoir of genetic and metabolic diversity and a valuable source for the discovery of new natural products of biotechnological interest. The newly discovered hydrothermal vent field of Santorini volcanic complex located in the Aegean Sea is gaining increasing interest for potential biotechnological exploitation. The conditions in these environments, i.e., high temperatures, low pH values and high concentration of heavy metals, often resemble harsh industrial settings. Thus, these environments may serve as pools of enzymes of enhanced catalytic properties that may provide benefits to biotechnology. Here, we screened 11 metagenomic libraries previously constructed from microbial mat samples covering the seafloor and the polymetallic chimneys of Kolumbo volcano as well as mat samples from Santorini caldera, to mine, in silico, genes associated with bioenergy applications. We particularly focused on genes encoding biomass hydrolysis enzymes such as cellulases, hemicellulases and lignin-degrading enzymes. A total of 10,417 genes were found for three specific groups of enzymes—i.e., the endoglucanases, the three different beta-glucosidases BGL, bglX and bglB, and the alpha-galactosidases melA, and rafA. Overall, we concluded that the Santorini–Kolumbo volcanic ecosystems constitute a significant resource of novel genes with potential applications in bioenergy that deserve further investigation.

The genetic code is one of the most highly conserved features across life. Only a few lineages have deviated from the "universal" genetic code. Amongst the few variants of the genetic code reported to date, the codons UAA and UAG virtually always have the same translation, suggesting that their evolution is coupled. Here, we report the genome and transcriptome sequencing of a novel uncultured ciliate, belonging to the Oligohymenophorea class, where the translation of the UAA and UAG stop codons have changed to specify different amino acids. Genomic and transcriptomic analyses revealed that UAA has been reassigned to encode lysine, while UAG has been reassigned to encode glutamic acid. We identified multiple suppressor tRNA genes with anticodons complementary to the reassigned codons. We show that the retained UGA stop codon is enriched in the 3'UTR immediately downstream of the coding region of genes, suggesting that there is functional drive to maintain tandem stop codons. Using a phylogenomics approach, we reconstructed the ciliate phylogeny and mapped genetic code changes, highlighting the remarkable number of independent genetic code changes within the Ciliophora group of protists. According to our knowledge, this is the first report of a genetic code variant where UAA and UAG encode different amino acids.

Knowing the rich presence of active faults in northern Thessaly and the lack of any significant seismic activity since at least the mid-1940s, the 2021 seismic sequence did not surprise us. What did surprise us was the fact that (i) despite the great knowledge of the neotectonic faults in the area, the causative faults were unknown, or almost unknown; (ii) the direction of the 2021 faulting was different than the expected, and given that the focal mechanisms showed almost pure normal dip-slip motion, the extensional main axis was also different than the one we thought we knew for this area; and (iii) besides the co-seismic ruptures that occurred within the Domeniko-Amouri basin and along the Titarissios River valley, there is evidence of rupturing in the alpine basement of Zarkos mountains. After thoroughly reviewing both the alpine and neotectonic structural setting and all the available literature concerning the seismotectonic data and interpretations of the 2021 sequence, including investigations of our own, we end up in a complex tectonic setting with older alpine structures now operating as inherited faults, and we also suggest the possible occurrence of a roughly N-dipping, low-angle, detachment-type fault. This fault runs below Mt Zarkos, reaching at least the Elassona Basin, with splay faults bifurcating upwards from the main fault zone. Following this complexity, rupture of the first mainshock must have chosen a split route reaching the surface through the gneiss rocks of Zarkos and almost (?) reaching the basinal sediments of the local tectonic depressions. This seismic sequence is a perfect case study to shed some light on the tectonic and rupture processes in the context of both geodynamics and seismic hazard assessment.

IntroductionActive hydrothermal vents of volcanic origin provide a remarkable manifestation of life on Earth under extreme conditions, which may have consequences for our understanding of habitability on other terrestrial bodies as well.MethodsHere, we performed for the first time Illumina sequencing of bacterial and archaeal communities on sub-seafloor samples collected from the Santorini-Kolumbo volcanic field. A total of 19 (3-m long) gravity corers were collected and processed for microbial community analysis.ResultsFrom a total of 6,46,671 produced V4 sequences for all samples, a total of 10,496 different Operational Taxonomic Units (OTUs) were identified that were assigned to 40 bacterial and 9 archaeal phyla and 14 candidate divisions. On average, the most abundant phyla in all samples were Chloroflexi (Chloroflexota) (24.62%), followed by Proteobacteria (Pseudomonadota) (11.29%), Firmicutes (Bacillota) (10.73%), Crenarchaeota (Thermoproteota) (8.55%), and Acidobacteria (Acidobacteriota) (8.07%). At the genus level, a total of 286 known genera and candidate genera were mostly dominated by members of Bacillus, Thermoflexus, Desulfatiglans, Pseudoalteromonas, and Pseudomonas.DiscussionIn most of the stations, the Chao1 values at the deeper layers were comparable to the surface sediment samples denoting the high diversity in the subsurface of these ecosystems. Heatmap analysis based on the 100 most abundant OTUs, grouped the sampling stations according to their geographical location, placing together the two hottest stations (up to 99°C). This result indicates that this specific area within the active Kolumbo crater create a distinct niche, where microorganisms with adaptation strategies to withstand heat stresses can thrive, such as the endospore-forming Firmicutes.

In this paper, the Hellenic orogenic belt’s main geological structure and architecture of deformation are presented in an attempt to achive a better interpretation of its geotectonic evolution during Alpine orogeny. This study was based not only on recent research that I and my collaborators conducted on the deformational history of the Hellenides but also on more modern views published by other colleagues concerning the Alpine geotectonic reconstruction of the Hellenides. The structural evolution started during the Permo–Triassic time with the continental breaking of the supercontinent Pangea and the birth of the Neotethyan ocean realm. Bimodal magmatism and A-type granitoid intrusions accompanied the initial stages of continental rifting, followed by Triassic–Jurassic multiphase shallow- and deep-water sediment deposition on both formed continental margins. These margins were the Apulian margin, containing Pelagonia in the western part of the Neotethyan Ocean, and the European margin, containing continental parts of the Serbo-Macedonian and Rhodope massifs in the eastern part of the Neotethyan ocean. Deformation and metamorphism are recorded in six main deformational stages from the Early–Middle Jurassic to the present day, beginning with Early–Middle Jurassic Neotethyan intra-oceanic subduction and ensimatic island arc magmatism, as well as the formation of a suprasubduction oceanic lithosphere. Compression, nappe stacking, calc-alkaline magmatism, and high-pressure metamorphic events related to subduction processes alternated successively over time with extension, orogenic collapse, medium- to high-temperature metamorphism, adakitic and calc-alkaline magmatism, and partial migmatization related to the uplift and exhumation of deep crustal levels as tectonic windows or metamorphic core complexes. A S- to SW-ward migration of dynamic peer compression vs. extension is recognized during the Tertiary Alpine orogenic stages in the Hellenides. It is suggested that all ophiolite belts in the Hellenides originated from a single source, and this was the Neotethyan Meliata/Maliac-Axios/Vardar ocean basin, parts of which obducted during the Mid–Late Jurassic on both continental margins, Apulian (containing Pelagonia) and European (containing units of the Serbo-Macedonian/Rhodope nappe stack), W-SW-ward and E-NE-ward, respectively. In this case, the ophiolite nappes should be considered far-traveled nappes on the continental parts of the Hellenides associated with the deposition of Middle–Late Jurassic ophiolitic mélanges in basins at the front of the adjacent ophiolite thrust sheets. The upper limit of the ophiolite emplacement are the Mid–Upper Jurassic time(Callovian–Oxfordian), as shown by the deposition of the Kimmeridgian–Tithonian Upper Jurassic sedimentary carbonate series on the top of the obducted ophiolite nappes. The lowermost Rhodope Pangaion unit is regarded as a continuation of the marginal part of the Apulian Plate (External Hellenides) which was underthrust during the Paleocene–Eocene time below the unified Sidironero–Kerdylia unit and the Pelagonian nappe, following the Paleocene–Eocene subduction and closure of a small ocean basin in the west of Pelagonia (the Pindos–Cyclades ocean basin). It preceded the Late Cretaceous subduction of the Axios/Vardar ocean remnants below the European continental margin and the final closure of the Axios/Vardar ocean during the Paleocene–Eocene time, which was associated with the overthrusting of the European origins Vertiskos–Kimi nappe on the Sidironero–Kerdylia nappe and, subsequently, the final collision of the European margin and the Pelagonian fragment. Subsequently, during a synorogenic Oligocene–Miocene extension associated with compression and new subduction processes at the more external orogenic parts, the Olympos–Ossa widow and the Cyclades, together with the lower-most Rhodope Pangaion unit, were exhumed as metamorphic core complexes.

Spliced-leader trans-splicing (SLTS) has been described in distantly related eukaryotes and acts to mark mRNAs with a short 5′ exon, giving different mRNAs identical 5′ sequence-signatures. The function of these systems is obscure. Perkinsozoa encompasses a diversity of parasitic protists that infect bivalves, toxic-tide dinoflagellates, fish and frog tadpoles. Here, we report considerable sequence variation in the SLTS-system across the Perkinsozoa and find that multiple variant SLTS-systems are encoded in parallel in the ecologically important Perkinsozoa parasite Parvilucifera sinerae. These results demonstrate that the transcriptome of P. sinerae is segregated based on the addition of different spliced-leader (SL) exons. This segregation marks different gene categories, suggesting that SL-segregation relates to functional differentiation of the transcriptome. By contrast, both sets of gene categories are present in the single SL-transcript type sampled from Maranthos, implying that the SL-segregation of the Parvilucifera transcriptome is a recent evolutionary innovation. Furthermore, we show that the SLTS-system marks a subsection of the transcriptome with increased mRNA abundance and includes genes that encode the spliceosome system necessary for SLTS-function. Collectively, these data provide a picture of how the SLTS-systems can vary within a major evolutionary group and identify how additional transcriptional-complexity can be achieved through SL-segregation.

Abstract Although the rise of antibiotic and multidrug resistant bacteria is one of the biggest current threats to human health, our understanding of the mechanisms involved in antibiotic resistance selection remains scarce. We performed whole genome sequencing of 21 Pseudomonas strains, previously isolated from an active submarine volcano of Greece, the Kolumbo volcano. Our goal was to identify the genetic basis of the enhanced co-tolerance to antibiotics and acidity of these Pseudomonas strains. Pangenome analysis identified 10,908 Gene Clusters (GCs). It revealed that the numbers of phage-related GCs and sigma factors, which both provide the mechanisms of adaptation to environmental stressors, were much higher in the high tolerant Pseudomonas strains compared to the rest ones. All identified GCs of these strains were associated with antimicrobial and multidrug resistance. The present study provides strong evidence that the CO2-rich seawater of the volcano associated with low pH might be a reservoir of microorganisms carrying multidrug efflux-mediated systems and pumps. We, therefore, suggest further studies of other extreme environments (or ecosystems) and their associated physicochemical parameters (or factors) in the rise of antibiotic resistance.

Submarine hydrothermal systems along active volcanic ridges and arcs are highly dynamic, responding to both oceanographic (e.g., currents, tides) and deep-seated geological forcing (e.g., magma eruption, seismicity, hydrothermalism, and crustal deformation, etc.). In particular, volcanic and hydrothermal activity may also pose profoundly negative societal impacts (tsunamis, the release of climate-relevant gases and toxic metal(loid)s). Hydrothermal vents represent a deep, hot, aphotic biosphere where chemosynthetic primary producers, fuelled by chemicals from Earth's subsurface, form the basis of life. In this study, we examined microbial mats from two distinct volcanic sites within the Hellenic Volcanic Arc (HVA). The HVA is geologically and ecologically unique, with reported emissions of CO2 -saturated fluids at temperatures up to 220°C and a notable absence of macrofauna. Metagenomic data reveals highly complex prokaryotic communities composed of chemolithoautotrophs, some methanotrophs, and to our surprise, heterotrophs capable of anaerobic degradation of aromatic hydrocarbons. Our data suggest that aromatic hydrocarbons may indeed be a significant source of carbon in these sites, and instigate additional research into the nature and origin of these compounds in the HVA. Novel physiology was assigned to several uncultured prokaryotic lineages; most notably, a SAR406 representative is attributed with a role in anaerobic hydrocarbon degradation. This dataset, the largest to date from submarine volcanic ecosystems, constitutes a significant resource of novel genes and pathways with potential biotechnological applications.
