Afin d’étudier l’écologie microbienne, il est nécessaire, dans un premier temps, de déterminer quels micro-organismes sont présents dans un milieu et à quel instant. Ces informations sont requises pour pouvoir ensuite développer des outils permettant de prédire l’assemblage des communautés et les fonctions que celles-ci peuvent contenir. Cependant, la multitude des processus entrant en jeu dans la structure et la composition des communautés microbiennes, rendent leur étude complexe. Parmi les nombreux processus à étudier, il est notamment question de l’échelle temporelle à prendre en compte pour comprendre l’assemblage des communautés microbiennes. En effet, les événements historiques conditionnent la composition et la biodiversité des futures communautés microbiennes. Pourtant, dans les sols, peu d’études se sont intéressées à l’impact des événements historiques dans l’assemblage des communautés microbiennes. Par conséquent, l’objectif de cette thèse était de quantifier comment les différentes histoires du sol ont influencé la structure et biodiversité des communautés bactériennes et oomycètes associées aux plantes hôtes des Brassicaceae à travers le temps. Les rotations de cultures de Brassicaceae sont de plus en plus courantes dans le monde et ont démontré des avantages pour les cultures concernées, telles que la rétention de l’humidité du sol ou la suppression de certains agents pathogènes des plantes. En revanche, l’impact des rotations de cultures de Brassicaceae sur la structure et biodiversité des communautés microbiennes résidentes est peu connu. Ainsi, des terrains agricoles des prairies canadiennes ayant des expériences de rotations de cultures en cours ont été utilisés pour modéliser l’impact des histoires de sol précédemment établies sur les futures communautés microbiennes. Les communautés microbiennes des racines, de la rhizosphère, et du sol éloigné des racines des Brassicaceae ont été étudiées grâce aux métabarcodes d’ARNr 16S ou ITS. La PCR quantitative et des méthodes phylogénétiques ont été utilisées pour améliorer l’analyse des communautés microbiennes. Cette thèse illustre comment différentes histories de sol établies par les cultures de l’année précédente ont continué à structurer les communautés microbiennes de la rhizosphère tout au long de la saison de croissance, à différents stades de croissance, jusqu’à un an après leur établissement. Cependant, le phénomène de rétroactions entre plantes et micro-organismes a permis de masquer cet héritage dans la rhizosphere de différentes espèces hôtes de Brassicacea pour lesquelles des communautés bactériennes phylogénétiquement similaires ont été retrouvées malgré diverses histoires du sol. Nos résultats montrent également que les différentes espèces hôtes de Brassicacea n’avaient pas d’impact sur la structure des communautés d’oomycètes et que le stress hydrique limitait également cette structuration pour les communautés bactériennes. Dans ces deux cas, l’effet de l’histoire du sol était donc encore visible sur la structure les communautés microbiennes durant l’année subséquente. Les découvertes selon lesquelles différentes histoires de sol persistent jusqu'à un an, même en présence de nouvelles plantes hôtes, et qu’elles peuvent continuer à façonner les communautés microbiennes ont des implications importantes pour la gestion agricole et les recherches futures sur les composants physiques de l'histoire du sol. Comprendre comment l'histoire du sol est impliquée dans la structure et la biodiversité des communautés microbiennes à travers le temps est une limitation de l'écologie microbienne et est nécessaire pour utiliser les technologies microbiennes à l'avenir pour une agriculture durable et dans toute la société., A fundamental task of microbial ecology is determining which organisms are present, and when, in order to improve the predictive models of community assembly and functions. However, the heterogeneity of community assembly processes that underlie how microbial communities are formed and structured are makes assembly of taxonomic and functional profiles difficult. One reason for this challenge is the compounding effect temporal scales have on microbial communities. For example, historical events have been shown to condition future microbial community composition and biodiversity. Yet, how historical events structure microbial communities in the soil has not been well tested. Therefore, the objective of this thesis was to quantify how different soil histories influenced the structure and biodiversity of bacterial and oomycete communities associated with Brassicaceae host plants through time. Brassicaceae crop rotations are increasingly common globally, and have demonstrated benefits for the crops involved, such as retaining soil moisture, or suppressing certain plant pathogens. In contrast, there is a lack of knowledge surrounding how Brassicaceae crop rotations impact the structure and biodiversity of resident microbial communities. As such, on-going agricultural field experiments with crop rotations on the Canadian prairies were used to model how previously established soil histories impacted future microbial communities. The Brassicaceae microbial communities were inferred from the roots, rhizosphere and bulk soil using 16S rRNA or ITS metabarcodes. Quantitative PCR and phylogenetic methods were used to improve the analysis of the microbial communities. This thesis illustrates how different soil histories established by the previous year’s crops continued to structure the microbial rhizosphere communities throughout the growing season, at various growth stages, and up to a year after being established. However, active plant-soil microbial feedback allowed different Brassicaceae host species to mask the soil history in the rhizosphere and derive phylogenetically similar bacterial communities from these diverse soil histories. Furthermore, host plants were unable to structure the oomycete communities, and lost the ability to structure the bacterial rhizosphere communities under water stress. In both circumstances, the soil history continued to structure the microbial communities. The findings that different soil histories persist for up to a year, even in the presence of new host plants, and can continue to shape microbial communities has important implications for agricultural management and future research on the physical components of soil history. Understanding how soil history is involved in the structure and biodiversity of microbial communities through time is a limitation in microbial ecology and is required for employing microbial technologies in the future for sustainable agriculture and throughout society.

This thesis is part of a contribution to a set of multidisciplinary research programs: the ANR CABBRES and the IOUQMER 1 & 2 projects. The aim was to observe individual and collective activities in urban public spaces and their variation according to urban morphologies. These observations were intended to provide data sets that would allow researchers from other disciplines - particularly in microbial ecology and ecotoxicology - to have urban and social explanations on the presence of various products and organisms in runoff water samples in urban public spaces. Social activities generate pollution and, in particular, microbiological contamination of water from urban public spaces. Most of them (streets, squares in particular) constitute large impermeable surfaces that are washed away with each water runoff (especially stormwater). These washings bring with them numerous debris (hydrocarbons, various genetic materials, microbes and viruses, etc.). How does this contamination occur? The thesis is based on the postulate of two researchers from the EVS UMR 5600 laboratory, Sophie Vareilles and Jean-Yves Toussaint, concerning the role of objects in social activities: any individual or collective social activity requires objects. It would therefore be the handling of these objects in public spaces (cars, but also bottles, cups, wipes, etc.), but also the objects that make up urban public spaces (pavement, asphalt, concrete, sidewalks, gutters, gutters, vegetation and objects of nature, etc.) that would produce not only the contaminants, but also the conditions of contamination. It is therefore the observation of objects in urban social activity that is at the heart of the development of a method that constitutes the essence of this thesis; an observation method that allows us to infer and evaluate the environmental effects of social activities from the description of objects and their handling.; Cette thèse s’inscrit dans une contribution à un ensemble de programmes de recherche multidisciplinaires : l’ANR CABBRES et les projets IOUQMER 1 & 2. Il s’agissait d’observer les activités individuelles et collectives dans les espaces publics urbains et leur variation selon les morphologies urbaines. Ces observations avaient pour objectifs de livrer des jeux de données permettant aux chercheurs des autres disciplines – notamment en écologie microbienne et en écotoxicologie – de disposer d’explicitation urbanistique et sociale sur la présence de produits et d’organismes diverses dans les prélèvements d’eau de ruissellement dans les espaces publics urbains. Les activités sociales sont génératrices de pollutions et plus particulièrement, de contaminations microbiologiques de l’eau à partir des espaces publics urbains. La plupart (les rues, les places notamment) constituent de grandes surfaces imperméabilisées qui sont lessivées à chaque ruissellement d’eau (notamment les eaux pluviales). Ces lessivages entraînent de nombreux débris (hydrocarbures, matériels génétiques diverses, microbes et virus, etc.). Comment se produisent ces contaminations ? La thèse est partie du postulat posé par deux chercheurs du laboratoire EVS UMR 5600, Sophie Vareilles et Jean-Yves Toussaint, autour du rôle des objets dans les activités sociales : toute activité sociale individuelle ou collective requiert des objets. Ce serait donc le maniement de ces objets dans les espaces publics (automobile, mais aussi bouteilles, gobelets, lingettes, etc.), mais aussi les objets constituants les espaces publics urbains (revêtement, bitume, enrobé, béton, trottoir, caniveau, avaloir, végétation et objets de nature, etc.) qui produiraient non seulement les contaminants, mais les conditions de contamination. C’est donc l’observation des objets dans l’activité sociale urbaine qui est au cœur de la mise au point d’une méthode qui constitue l’essentiel de cette thèse ; une méthode d’observation permettant d’inférer et d’évaluer à partir de la description des objets et de leur maniement, les effets environnementaux des activités sociales.

Les plantes, par leurs racines, offrent une myriade de niches écologiques pour les microorganismes du sol, et ceux-ci la protègent contre les attaques parasitaires et les stress abiotiques, et favorisent son approvisionnement en nutriments et en eau. Cependant, dans le sol, la plante joue aussi un rôle important lorsqu’elle émet depuis ses racines des composés qui influencent la composition des communautés microbiennes dudit sol, ce combiné à un changement du pH du sol par la plante et son apport en matière organique ainsi qu’en oxygène. Ces composés influencent les membres du microbiote souterrain de la plante et donc indirectement la plante elle-même. Plus on a une diversité du couvert végétal, plus la diversité des microorganismes du sol va être élevée et inversement, plus un sol sera divers en matière de microbes plus les plantes qui y poussent tendent à être en bonne santé. Pour une plante en particulier, il n’est pas inhabituel de développer des relations spécifiques avec des microorganismes eux aussi spécifiques qui vont améliorer sa survie. Cependant, une plante peut vivre dans différents environnements et les sols sont divers, donc les plantes doivent s’adapter aux microbes qu’elles trouvent à proximité en sélectionnant les microbes les plus bénéfiques pour elles. Du coup, il est possible que quel que soit l’environnement dans lequel la plante pousse, quelques microbes soit si importants pour sa survie et son développement qu’on les retrouve toujours en association avec ladite plante. Ces microbes toujours en association avec une plante donnée constituent une unité théorique nommée core microbiote dans la littérature scientifique. La gestion du microbiote des plantes cultivées pourrait améliorer la résistance au stress et la productivité des plantes cultivées et il est donc important d’en comprendre le fonctionnement. A ce jour, le microbiote souterrain des plantes demeure largement une « boîte noire » en raison de son incroyable complexité due à la diversité faramineuse des microorganismes qui le constituent. Au cours de ma recherche doctorale, j’ai voulu participer à ouvrir encore un peu plus cette « boite noire » pour augmenter la connaissance du fonctionnement et de la structure du microbiote souterrain des plantes. Pour ce faire, j’ai utilisé le canola (B. napus) comme plante modèle. J’ai étudié le microbiote racinaire, tel qu’influencé par le niveau de diversification du système cultural, à l’aide d’un dispositif expérimental établi par Agriculture et Agroalimentaire Canada à cinq emplacements dans la prairie canadienne en 2008. Le canola, B. napus est une Brassicaceae économiquement importante, mais aussi intéressante en tant que plante modèle, car le canola est associé à des communautés microbiennes racinaire moins complexes que bien d’autres plantes, à cause de sa production de composés antimicrobiens. J’ai utilisé le séquençage d’amplicons, des analyses statistiques multivariées et l’analyse de réseau pour approcher cette complexité et: i) vérifier l’impact de la diversification du système de rotation cultural sur les communautés microbiennes souterraines du canola, ii) établir si un core microbiote fongique et bactérien existait bel et bien dans la rhizosphère du canola et le plein sol en culture de canola, iii) identifier de façon claire des espèces clef de voute interagissant intensivement dans les communautés fongiques, bactériennes, et mixtes, et finalement iv) évaluer la persistance des champignons mycorhiziens à arbuscules dans la rhizosphère du canola et le plein sol adjacent cette plante non-hôte, en systèmes culturaux basés sur le canola. Mes résultats confirment que les communautés fongiques de la rhizosphère du canola et de son sol étaient influencées par la diversification des rotations de cultures, mais démontrent que les communautés bactériennes ne l’étaient pas. La rhizosphère du canola avait un core microbiote fongique variant avec les années, tandis que chez les bactéries, seulement des core espèces ont été identifiées. J’ai aussi relevé des interactions potentielles entre microbiote fongique et microbiote bactérien du canola et identifié des espèces clef de voute. Les fluctuations de l’abondance de ces espèces pourraient alors faire varier celles de beaucoup d’autres microbes. Bradyrhizobium a été l’une de ces espèces. Mes résultats montrent aussi un maintien d’une communauté des champignons mycorhiziens à arbuscules chez le canola même après 10 ans de monoculture. En résumé, ma recherche apporte une lumière nouvelle dans l’étude du fonctionnement, de la structure et des dynamiques écologiques au sein du microbiote souterrain du canola et sur l’écologie microbienne théorique des plantes notamment en ce qui a trait à ses composantes invariantes telles que le core microbiote et les taxons clef de voûte. Des études en conditions contrôlées sont nécessaires pour vérifier la capacité des microbes clef de voute rapportés ici à influencer les communautés microbiennes du sol et les plantes qui y vivent., Plants and soil microbes are closely linked. Plants provides myriads of ecological niches in and on its roots for microbes to thrive. In turn, microbes can protect host plants against pathogen attacks, abiotic stresses, and improve nutrient and water availability. In the distant soil, plant produce volatile compounds shaping microbial communities, with feedback on root-associated communities. The more diversity there is in the plant cover, the higher the diversity of soil microorganisms will be and conversely, the more diverse a soil will be in terms of microbes, the more de plants that grow there trend to be in good health. Certain plants can develop specific relationships with certain microbes improving the fitness of the plant. However, a plant can grow in different environments and soils are diverse, thus plant will have to adapt to the different microbes depending on the environment it is growing in while attracting the ones necessary for its growth. Certain microbes could be so important for a plant’s health and development that they are always associated with the plant. Such important microbes form a theoretical group called core microbiota that could be extremely important for plant health and a determinant of the composition of plant-associated microbial communities. The plant subterranean microbiota is often labelled as a “black box” due to the tremendous diversity and interactivity of the microbial communities plants host. In my thesis research I aimed to “crack the black box” a little further to enhance our understanding of plant subterranean microbial community dynamics and structure. To do so, I used a field experiment established in 2008 by Agriculture and Agri-Food Canada (AAFC) at five different sites in the Canadian Prairies under different crop rotations and canola as model plant. Canola (B. napus) is a crop plants of the Brassicaceae family that produces antimicrobial compounds and has “simpler” microbial community in its roots, and rhizosphere. To do so, I used amplicon sequencing, multivariate analysis, and network analysis. My objectives were i) to verify the impacts of plant cover diversification on canola microbial subterranean community, ii) to verify if a core microbiota of fungi and bacteria could exist in canola rhizosphere and bulk soil and if so, to describe this core, iii) to identify keystone bacteria and fungi, i.e. highly interacting components, in the bacterial and fungal communities associated with canola, and finally, iv) to investigate the persistence of arbuscular mycorrhizal fungi in the rhizosphere and bulk soil of canola, a non-host plant, in canola-based cropping systems. I found that the diversification of cropping systems influenced the structure of the fungal communities of canola rhizosphere and bulk soil, but diversification had no significant influence on bacterial community structure. A fungal core microbiota varying through years was found in canola rhizosphere, but no bacterial core-microbiota was found. However, we were able to identify a core-specie. Interactions among the fungal and bacterial microbiota in canola rhizosphere and bulk soil were found and Bradyrhizobium was among several potentially important keystone taxa. My results also show the maintenance of arbuscular mycorrhizal fungi in canola even after 10 years of monoculture despite this plant is not a host for AMF. Overall, my PhD research brings a new level of knowledge on the microbial structure and dynamics of canola subterranean microbiota, and also on the theoretical ecology of plant microbiota, particularly regarding its invariable components such as core microbiota and hub-taxa. Further investigations are needed to better understand how keystone species and core species influence the plants and their microbiome.

To better understand the potential risks of Nipah virus emergence in Cambodia by studying different components of the interface between humans and bats.From 2012 to 2016, we conducted a study at two sites in Kandal and Battambang provinces where fruit bats (Our results confirmed circulation of Nipah virus in fruit bats (28 of 3930 urine samples positive by polymerase chain reaction testing). We identified clear potential routes for virus transmission to humans through local practices, including fruit consumed by bats and harvested by humans when Nipah virus is circulating, and palm juice production. Nevertheless, in the serological survey of 418 potentially exposed people, none of them were seropositive to Nipah virus. Differences in agricultural practices among the regions where Nipah virus has emerged may explain the situation in Cambodia and point to actions to limit the risks of virus transmission to humans.Human practices are key to understanding transmission risks associated with emerging infectious diseases. Social science disciplines such as anthropology need to be integrated in health programmes targeting emerging infectious diseases. As bats are hosts of major zoonotic pathogens, such integrated studies would likely also help to reduce the risk of emergence of other bat-borne diseases.Mieux comprendre les risques potentiels d'émergence du virus Nipah au Cambodge en étudiant différents composants de l'interface entre humains et chauves-souris.De 2012 à 2016, nous avons réalisé une étude à deux endroits dans les provinces de Kandal et Battambang, où nichent les chauves-souris frugivores (Nos résultats ont confirmé la circulation du virus Nipah chez les chauves-souris frugivores (28 échantillons d'urine sur 3930 se sont révélés positifs lors des tests de réaction en chaîne par polymérase). Nous avons clairement identifié plusieurs vecteurs de transmission potentiels aux humains liés aux pratiques locales, dont les fruits consommés par les chauves-souris et récoltés par les humains lorsque le virus Nipah circule, ainsi que la production de jus de palme. Néanmoins, une enquête sérologique menée auprès de 418 personnes potentiellement exposées a montré qu'aucune d'entre elles n'était séropositive au virus Nipah. Les différences au niveau des pratiques agricoles dans les régions où le virus Nipah est apparu pourrait expliquer la situation au Cambodge, et conduire à des actions qui permettront de limiter les risques de transmission du virus aux humains.Les pratiques humaines sont la clé d'une meilleure compréhension des risques de transmission associés aux maladies infectieuses émergentes. Certaines disciplines de sciences sociales telles que l'anthropologie doivent être intégrées dans les programmes de santé qui ciblent les maladies infectieuses émergentes. Авторы выявили четкие потенциальные пути передачи вируса людям через принятые в этих местностях практикуемые виды деятельности, включая сбор людьми фруктов, которыми питаются крыланы, во время циркуляции вируса Нипах и добычу пальмового сока. Le microbiome de la rhizosphère fait généralement référence aux communautés bactériennes, archées et fongiques ainsi qu'à leur matériel génétique entourant étroitement les systèmes racinaires des plantes. Le métagénome de ce microbiome a été appelé le deuxième génome de la plante puisqu’elle est capable de profiter de plusieurs fonctions dont elle manque. La communauté microbienne de la rhizosphère inclue entre autres des microorganismes ayant développé des interactions intimes et spécifiques de longue durée avec les racines des plantes. Il s'agit d'une communauté dynamique de microorganismes, à partir de laquelle une partie d’espèces a développé des interactions intimes et spécifiques de longue durée avec les racines des plantes. Les progrès récents dans l’étude des interactions plantes-microbes ont démontré leur impact considérable sur la croissance, la nutrition et la santé des plantes. Le microbiote de la rhizosphère est complexe avec une structure spatio-temporelle dynamique qui s'adapte rapidement en fonction des stress biotiques et abiotiques. Considérant l’importance du microbiome de la rhizosphère pour la santé des plantes, des informations précises sur leurs microbes associés sont d'une importance capitale pour déchiffrer les mécanismes d'adaptation des plantes aux stress médiés par le microbiome et comprendre comment les plantes recrutent des taxons microbiens clés pour mieux faire face aux conditions stressantes. Pour ce faire, nous avons mené trois études afin de faire la lumière sur les facteurs qui jouent un rôle dans le recrutement et la structure du microbiome de la rhizosphère de plantes dans les milieux stressés. Dans un premier lieu, nous avons testé si des inoculations répétées avec des protéobactéries influençaient la productivité des plantes et les communautés microbiennes associées à la rhizosphère de quatre espèces végétales poussant dans des sédiments contaminés par des hydrocarbures pétroliers. Une expérience de mésocosme a été réalisée en conception de blocs randomisés avec deux facteurs : 1) la présence ou l'absence de quatre espèces végétales collectées dans un bassin de sédimentation d'une ancienne usine pétrochimique, et 2) l'inoculation ou non avec un consortium bactérien composé de dix isolats de Protéobactéries. Les plantes ont été cultivées en serre pendant quatre mois. Le séquençage d'amplicon MiSeq, ciblant le gène de l'ARNr 16S bactérien l’ITS fongique, a été utilisé pour évaluer les structures de la communauté microbienne des sédiments provenant de mesocosmes plantés ou non plantés. Nos résultats ont montré qu’alors que l'inoculation provoquait un changement significatif dans les communautés microbiennes, la présence de la plante et de son identité spécifique avait une influence plus forte sur la structure du microbiome dans les sédiments contaminés par les hydrocarbures pétroliers. Ensuite, en utilisant le même dispositif expérimental, nous avons utilisé le séquençage d'amplicon MiSeq ciblant le gène de l'ARNr 18S pour évaluer les structures communautaires AMF dans les racines et la rhizosphère de plantes poussant dans des substrats contaminés et non contaminés. Nous avons également étudié la contribution de l'identité spécifique des plantes et du biotope (racines des plantes et sol rhizosphérique) dans la formation des assemblages AMF associés. Nos résultats ont montré que si l'inoculation provoquait un changement significatif dans les communautés AMF, la contamination du substrat avait une influence beaucoup plus forte sur leur structure, suivie par le biotope et l'identité végétale dans une moindre mesure. De plus, l'inoculation augmentait considérablement la production de biomasse végétale et était associée à une diminution de la dissipation des hydrocarbures pétroliers dans le sol contaminé. Le résultat de cette étude fournit des connaissances sur les facteurs influençant la diversité et la structure communautaire de l'AMF associée aux plantes en milieux stressés à la suite d’inoculations répétées d'un consortium bactérien. Finalement, nous avons testé l’effet d’une inoculation d’arbres avec des champignons mycorhiziens spécifiques sur leur survie et croissance, ainsi que l’extraction de métaux traces. Pour ce faire, une expérience sur le terrain a été menée dans laquelle nous avons cultivé le clone de Salix miyabeana "SX67" sur le site d'une décharge industrielle déclassée, et inoculé les arbustes avec le champignon arbusculaire mycorhizien Rhizophagus irregularis, le champignon ectomycorhizien Sphaerosporella brunnea, ou un mélange des deux. Après deux saisons de croissance, les saules inoculés avec le champignon S. brunnea ont produit une biomasse significativement plus élevée. Le Ba, le Cd et le Zn se sont avérés être accumulés dans les parties aériennes des plantes, où le Cd présentait les valeurs de facteur de bioconcentration les plus élevées dans tous les traitements. De plus, les parcelles où les saules ont reçu l'inoculation de S. brunnea ont montré une diminution significative des concentrations de Cu, Pb et Sn dans le sol. L'inoculation avec R. irregularis ainsi que la double inoculation n'ont pas influencé de manière significative la production de biomasse et les niveaux d’éléments traces du sol. Le résultat de cette étude apporte des connaissances sur la diversité et l’écophysiologie des microbes de la rhizosphère associés aux plantes de croissance spontanée à la suite d’inoculations répétées. De plus ils montrent le potentiel de l’utilisation de champignons mycorhiziens afin d’améliorer la santé et croissance des plantes dans des milieux pollués et toxiques. Ils soulignent aussi l'importance de la sélection des plantes afin de faciliter leur gestion efficace et accélérer les processus de remise en état des terres., The rhizosphere microbiome generally refers to the bacterial, archaea, and fungal communities and their genetic material that closely surrounds the root systems of plants. The metagenome of this microbiome has been called the second genome of the plant because it is able to take advantage of several functions that it lacks. It is a vibrant community of microorganisms, from which part of the species has developed long-lasting, specific and intimate interactions with plant roots. Recent advances in the study of plant-microbe interactions have demonstrated their considerable impact on plant growth, nutrition and health. The rhizosphere microbiota is complex with a dynamic spatio-temporal structure which adapts rapidly to biotic and abiotic stresses. Considering the importance of the rhizosphere microbiome to plant health, accurate information about their associated microbes is of utmost importance in deciphering the mechanisms of plant adaptation to microbiome-mediated stress, and understanding how plants recruit key microbial taxa to better cope with stressful conditions. To do this, we conducted three studies to shed light on the factors that play a role in the recruitment and structure of the microbiome of the rhizosphere of plants in stressed environments. First, we tested whether repeated inoculations with Proteobacteria influenced the productivity of plants and the microbial communities associated with the rhizosphere of four plant species growing in sediments contaminated with petroleum hydrocarbons. A mesocosm experiment was carried out in design of randomized blocks with two factors: 1) the presence or absence of four plant species collected in a sedimentation basin of a former petrochemical plant, and 2) inoculation or not with a bacterial consortium made up of ten isolates of Proteobacteria. The plants were grown in the greenhouse for four months. MiSeq amplicon sequencing, targeting the bacterial 16S rRNA gene and the fungal ITS, was used to assess the microbial community structures of sediments from planted and unplanted microcosms. Our results showed that while inoculation caused a significant change in microbial communities, the presence of the plant and its specific identity had a stronger influence on the structure of the microbiome in sediments contaminated with petroleum hydrocarbons. Next, using the same experimental setup, we used MiSeq amplicon sequencing targeting the 18S rRNA gene to assess AMF community structures in the roots and rhizosphere of plants growing in contaminated and uncontaminated substrates. We also studied the contribution of the specific identity of plants and the biotope (plant roots and rhizospheric soil) in the formation of associated AMF assemblages. Our results showed that while inoculation caused a significant change in AMF communities, substrate contamination had a much stronger influence on their structure, followed by biotope and plant identity to a lesser extent. In addition, inoculation dramatically increased plant biomass production and was associated with decreased dissipation of petroleum hydrocarbons in contaminated soil. The result of this study provides knowledge on the factors influencing the diversity and community structure of AMF associated with plants in stressed environments following repeated inoculations of a bacterial consortium. Finally, we tested the effect of inoculating trees with specific mycorrhizal fungi on their survival and growth, as well as the extraction of trace metals. To do this, a field experiment was carried out in which we cultivated the Salix miyabeana "SX67" clone on the site of a decommissioned industrial landfill and inoculated the shrubs with the arbuscular mycorrhizal fungus Rhizophagus irregularis, the ectomycorrhizal fungus Sphaerosporella brunnea, or a mixture of both. After two growing seasons, willows inoculated with the fungus S. brunnea produced a significantly higher biomass. Ba, Cd and Zn were found to accumulate in the aerial parts of plants, where Cd had the highest bioconcentration factor values in all treatments. In addition, the plots where the willows were inoculated with S. brunnea showed a significant decrease in the concentrations of Cu, Pb and Sn in the soil. The inoculation with R. irregularis as well as the double inoculation did not significantly influence the biomass production and the soil trace elements levels The result of this study provides insight into the diversity and ecophysiology of rhizosphere microbes associated with spontaneously growing plants following repeated inoculations. In addition, they show the potential of using mycorrhizal fungi to improve plant health and growth in polluted and toxic environments. They also stress the importance of plant selection to facilitate their efficient management, in order to speed up land reclamation processes.

Microbial communities play a key role in ecosystem functioning as well as in plant, animal, and human welfare. Their assembly relies on different processes commonly referred to as abiotic and biotic filters. Despite the widespread emphasis on abiotic filters in terrestrial ecosystems, a growing body of evidence suggests that interactions between microorganisms play a critical role in community assembly. However, the contribution of these interactions to microbial community assembly and the factors influencing them have not been clearly established. In most cases, biotic interactions between microorganisms have been investigated based on cocultures of a handful of strains, completely overlooking the high complexity of microbial communities in nature.This thesis objectives were to decipher biotic interactions occurring between microbial community members and to assess the role of these interactions in the assembly of complex communities. Thereby, we used three top-down experiments based on the manipulation of native soil microbial communities and their reinoculation in sterile soil microcosms allowing them to reassemble during soil recolonisation.Our results suggest that between 15% and 28% of the bacterial community could be subjected to negative interactions during soil recolonization. Proteobacteria and Firmicutes exhibited a recurrent negative correlation, indicating that competition between them might be a rule governing microbial community assembly. Our approach also uncovered the importance of density-dependent interactions in microbial community assembly, the competitiveness of individuals strongly depending on the density and identity of surrounding neighbours. Furthermore, we showed that coalescence (mixing of manipulated and control communities) could also restore -at least partly- community diversity and soil functions. While the diversity of the coalesced communities was related to that of the source communities, their structure was mostly influenced by the density and the composition of the source communities.Altogether, we bring here additional evidence that community manipulation could become a standard tool to decipher microbial interactions in complex communities, their contribution to community assembly, and the links between community structure and function. Furthermore, our work highlights the potential of using community manipulation to design new microbial engineering strategies allowing to steer microbial communities in situ, without adding non-endemic species, by using the interactions occurring between the native community members., Les communautés microbiennes sont primordiales dans le fonctionnement des écosystèmes ainsi que pour la santé des plantes, des animaux et des humains. Leur assemblage repose sur différents processus communément appelés filtres abiotiques et biotiques. Malgré l'accent mis sur les filtres abiotiques dans les écosystèmes terrestres, de nouvelles preuves suggèrent que les interactions entre les microorganismes jouent un rôle clé dans l'assemblage des communautés. Cependant, la contribution de ces interactions à l'assemblage des communautés microbiennes et des facteurs qui les influencent demeure floues. Traditionnellement, les interactions biotiques entre microorganismes ont été étudiées par coculture d'une poignée de souches, négligeant complètement la complexité des communautés microbiennes naturelles.Les objectifs de cette thèse étaient d’identifier les interactions biotiques se produisant entre les membres de communautés microbiennes et d'évaluer le rôle de ces interactions dans l'assemblage de communautés complexes. Pour cela, nous avons utilisé trois expériences basées sur la manipulation de communautés microbiennes natives de sol et sur leur ré-inoculation dans des microcosmes de sol stérile leur permettant de se réassembler lors de la recolonisation du sol.Nos résultats suggèrent qu'entre 15% et 28% des communautés bactériennes seraient soumis à des interactions négatives pendant la recolonisation du sol. La corrélation négative récurrente entre Proteobacteria et Firmicutes indique que la compétition entre eux pourrait être une règle régissant l'assemblage des communautés microbiennes. En outre, nous avons montré que la coalescence (c’est-à-dire le mélange de communautés manipulées et contrôle) pourrait restaurer - au moins partiellement - la diversité et les fonctions des communautés. Alors que la diversité des communautés coalescées dépend de celle des communautés sources, leur structure était principalement influencée par la densité et la composition des communautés sources.Nos travaux apportent des preuves supplémentaires que la manipulation des communautés peut devenir un outil de référence pour identifier les interactions microbiennes dans des communautés complexes, leur contribution à l'assemblage de ces communautés, et les liens entre structure et fonction des communautés. De plus, notre travail met en évidence le potentiel de la manipulation de communautés pour concevoir de nouvelles stratégies d'ingénierie écologique permettant de remanier les communautés microbiennes in situ, sans ajouter d'espèces non endémiques, en utilisant les interactions qui se produisent entre les membres de la communauté native.

Soil enzymes are central to ecosystem processes because they mediate numerous reactions that are essential in biogeochemical cycles. However, how soil enzyme activities will respond to global warming is uncertain. We reviewed the literature on mechanisms linking temperature effects on soil enzymes and microbial communities, and outlined a conceptual overview on how these changes may influence soil carbon fluxes in terrestrial ecosystems. At the enzyme scale, although temperature can have a positive effect on enzymatic catalytic power in the short term (i.e. via the instantaneous response of activity), this effect can be countered over time by enzyme inactivation and reduced substrate affinity. At the microbial scale, short-term warming can increase enzymatic catalytic power via accelerated synthesis and microbial turnover, but shifts in microbial community composition and growth efficiency may mediate the effect of warming in the long term. Although increasing enzyme activities may accelerate labile carbon decomposition over months to years, our literature review highlights that this initial stage can be followed by the following phases: (a) a reduction in soil carbon loss, due to changing carbon use efficiency among communities or substrate depletion, which together can decrease microbial biomass and enzyme activity and (b) an acceleration of soil carbon loss, due to shifts in microbial community structure and greater allocation to oxidative enzymes for recalcitrant carbon degradation. Studies that bridge scales in time and space are required to assess whether there will be an attenuation or acceleration of soil carbon loss through changes in enzyme activities in the very long term. We conclude that soil enzymes determine the sensitivity of soil carbon to warming, but that the microbial community and enzymatic traits that mediate this effect change over time. Improving representation of enzymes in soil carbon models requires long-term studies that characterize the response of wide-ranging hydrolytic and oxidative enzymatic traits—catalytic power, kinetics, inactivation—and the microbial community responses that govern enzyme synthesis.

Microbes residing in the intestinal tract of fish provide a range of essential functions for their host. Although fishes represent the most diverse and oldest group of vertebrates, our understanding of their gut microbiome and its functional significance is scarce in contrast to their terrestrial counterparts. This is particularly true for the >6 000 fish species living in coral reefs, whose status are severly threatened by climate change and human pressures. This thesis aims to characterise and quantify the microbial biodiversity associated to the gastro-intestinal tract of coral reef fish in order to identify its determinants to undersand (i) how fish and their microbes coevolved, and (ii) what is the influence of this interaction on material flows into marine environments.First, we demonstrated than archaea, of which methanogens, are in trace abundances in the gut microbiome of marine fishes, sugegsting their negligible contribution to methane emission. This abcense seems to be explained by the abundance of sulfato-reducting bacteria which competite for the utilization of common substrat (e.g. actetate). Investigating the mecanisms underlying the bacterial assembly associated to reef fish guts, our results showed for the first time a phylosymbiosis pattern in reef fish, supporting the combined effect of the host phylogeny and of the diet, which involves horizontal acquisition since first evolutionary steps of fish. Even if its influence is lower, the diet structures bacterial compositions and their associated functions, with a richness and a bacterial variability which correlates with the host trophic positions. Finally, we investigated the influence of an environmental shift in a post-disturbed reef and demonstrated that macroalgal dominance in reefs influenced the enteric bacterial composition of coral fishes, mainly in herbivores, with a significant increase in the proportion of fermentative bacteria and associated metabolisms. Because of the ongoing erosion of coral systems, assessing the marine microbial biodiversity and its vulnerability under climatic and anthropogenic pressures is an imperative issue for their conservation.; Le microbiome entérique est aujourd’hui considéré comme un organe à part entière pour son rôle bénéfique apporté à l’hôte. Bien que les poissons représentent le plus vieux et diversifié groupe de vertébrés sur Terre, son microbiome entérique et les fonctions associées restent peu documentés en comparaison de leurs pairs terrestres. Ceci est d'autant plus vrai concernant les > 6 000 espèces coralliennes de plus en plus menacées par le changement climatique et les activités humaines. Cette thèse vise à caractériser et à quantifier la biodiversité microbienne intestinale des poissons coralliens pour identifier ses déterminants afin de mieux comprendre (i) comment les poissons et leurs symbiotes ont co-évolué au cours de leur histoire mutuelle, et (ii) quelle est en retour l’influence de cette relation sur les flux de matière vers le milieu marin.Dans un premier temps, nous avons pu démontrer que les archées, et principalement les méthanogènes, sont en présence de trace dans le microbiome entérique des poissons marins, suggérant une contribution négligeable dans les émissions de méthane. Cette absence semble être liée à l’abondance de bactéries sulfato-réductrices, plus compétitives dans l’utilisation d’un substrat commun (e.g. l’acétate). Nous intéressant aux mécanismes expliquant l'assemblage du bactériome intestinal des poissons au cours de leur évolution, nos résultats apportent la première preuve d'un modèle cohérent de phylosymbiose chez les poissons coralliens et soulignent l'effet combiné de la phylogénie de l'hôte et du régime alimentaire. Bien que jouant un rôle moins influent, le régime alimentaire structure les compositions bactériennes et leurs fonctions associées, avec une richesse et une variabilité du bactériome corrélée à la position trophique de l’hôte. Enfin, nous avons pu démontrer que la transition d’une couverture corallienne à une domination macroalgale dans les récifs influence les compositions entériques bactériennes des poissons, notamment des herbivores, avec une augmentation significative de bactéries et de métabolismes fermenteurs. Compte tenu de l’érosion croissante des systèmes coralliens, inventorier la biodiversité microbienne récifale et comprendre sa vulnérabilité face au changement climatique et aux pressions anthropiques est une problématique de conservation urgente pour le maintien des processus écologiques dans les systèmes coralliens.

Soil microbial communities are sensitive to climate change in mountain ecosystems. Along an elevational gradient (1400-2400 masl) in the French Alps, we investigated microbial community structure, global catabolic activity and catabolic diversity beneath three plant species (Vaccinium myrtillus, Juniperus communis and Picea abies), in bulk and rhizosphere soils.Microbial taxonomic diversity in bulk soil was the same but in the rhizosphere of V. myrtillus, an increase occurred along the elevational gradient. On the other hand, microbial functional diversity did not present any change in either bulk or rhizosphere soils. The most abundant bacterial phyla detected for both bulk and rhizosphere soil were Proteobacteria, Actinobacteria, Acidobacteria and Verrucomicrobia. For fungi, dominant phyla were Ascomycota and Basidiomycota. Overall, microbial community structure depends intimately on elevation, whilst revealing a non-prominent role of plant species identity. Global catabolic activity at lower elevations, in the rhizosphere, was greater than in bulk soil, but converged in the nutrient-poor, colder soils found at higher elevations, although changes in catabolic diversity were negligible.Results showed that soil physicochemical properties were the main drivers of microbial activity, but that vegetation created distinctive microenvironments that refined these relationships, mainly through modifications in root chemical traits.; Les communautés microbiennes du sol sont sensibles au changement climatique dans les écosystèmes de montagne. Le long d'un gradient d'altitude (1400-2400 m) dans les Alpes françaises, nous avons étudié la structure des communautés microbiennes, l'activité catabolique globale et la diversité catabolique sous trois espèces végétales (Vaccinium myrtillus, Juniperus communis et Picea abies), dans les "bulk soil" et la rhizosphère. La diversité taxonomique microbienne dans le "bulk soil" était la même mais dans la rhizosphère de V. myrtillus, une augmentation s'est produite le long du gradient d'altitude. D'autre part, la diversité fonctionnelle microbienne n'a présenté aucun changement dans les "bulk soil" ou dans la rhizosphère. Les phyla bactériens les plus abondants détectés pour le "bulk soil" et la rhizosphère étaient les Proteobacteria, Actinobacteria, Acidobacteria et Verrucomicrobia. Pour les champignons, les phyla dominants étaient Ascomycota et Basidi omycota. Dans l'ensemble, la structure de la communauté microbienne dépend étroitement de l'altitude, tout en révélant un rôle non prédominant de l'identité des espèces végétales. L'activité catabolique globale à des altitudes inférieures, dans la rhizosphère, était plus importante que dans le "bulk soil", mais convergeait dans les sols pauvres en nutriments et plus froids que l'on trouve à des altitudes supérieures, bien que les changements dans la diversité catabolique soient négligeables. Les résultats ont montré que les propriétés physico-chimiques du sol étaient les principaux moteurs de l'activité microbienne, mais que la végétation créait des micro-environnements distinctifs qui affinaient ces relations, principalement par des modifications des caractéristiques chimiques des racines.

Marine sediments are one of the largest carbon reservoir on Earth, yet the microbial communities, especially the eukaryotes, that drive these ecosystems are poorly characterised. Here, we report implementation of a sampling system that enables injection of reagents into sediments at depth, allowing for preservation of RNA in situ. Using the RNA templates recovered, we investigate the ‘ribosomally active’ eukaryotic diversity present in sediments close to the water/sediment interface. We demonstrate that in situ preservation leads to recovery of a significantly altered community profile. Using SSU rRNA amplicon sequencing, we investigated the community structure in these environments, demonstrating a wide diversity and high relative abundance of stramenopiles and alveolates, specifically: Bacillariophyta (diatoms), labyrinthulomycetes and ciliates. The identification of abundant diatom rRNA molecules is consistent with microscopy-based studies, but demonstrates that these algae can also be exported to the sediment as active cells as opposed to dead forms. We also observe many groups that include, or branch close to, osmotrophic–saprotrophic protists (e.g. labyrinthulomycetes and Pseudofungi), microbes likely to be important for detrital decomposition. The sequence data also included a diversity of abundant amplicon-types that branch close to the Fonticula slime moulds. Taken together, our data identifies additional roles for eukaryotic microbes in the marine carbon cycle; where putative osmotrophic–saprotrophic protists represent a significant active microbial-constituent of the upper sediment layer.

Aims: We aimed to assess whether soil salinity changes the microbial community in the rhizosphere of Hibiscus hamabo, and whether these changes in the microbiome feedback on the growth of H. hamabo. Methods: To test effects of salinity on the rhizosphere microbiome, we first did a greenhouse experiment in which H. hamabo was grown in pots with a sand-soil mixture at different salt concentrations (0, 15, 40 and 90 mM NaCl). Then in another two experiments, we tested effects of the rhizosphere microbiomes on performance of H. hamabo plants by sowing and growing them in pots with a peat-sand-vermiculite mixture inoculated with either soil or root fragments collected from the different salinity treatments (0, 40 and 90 mM NaCl) of the first experiment and crossed with a salinity treatment (0, 40 and 90 mM NaCl). Results: The bacterial rhizosphere community of H. hamabo was less affected by soil salinities than the fungal community was. Germination and biomass of H. hamabo were highest at a salinity of 40 mM NaCl, and higher in the presence than in the absence of microbial inoculums. Moreover, H. hamabo performed best when the microbial inocula came from the same salinity level, particularly at a salinity of 40 mM NaCl. Conclusions: Our study provides evidence that salinity-induced changes in rhizosphere microbial communities tend to promote germination and growth of H. hamabo at the respective salinities.

Au cours du XXe siècle en France, les transformations techniques et réglementaires dans la production laitière (dont la loi Godefroy instaurant le nombre de germes totaux/ml comme un indicateur négatif de la qualité du lait) ont contribué à une diminution significative de la charge microbienne des laits. Dans les années 1990, ces laits dits « paucimicrobiens » se révèlent être un problème dans la production fromagère au lait cru. L’article suit une communauté épistémique proche des filières sous appellation d’origine, qui développe un regard nouveau sur les « flores des laits ». Ses membres partagent l’idée que les microorganismes sont ubiquistes dans l’environnement et qu’il reste possible, malgré les irréversibilités causées par la modernisation agricole, d’enrichir la microflore native des laits grâce à des pratiques d’« écologie microbienne dirigée ». Leur engagement savant se prolonge par un accompagnement des producteurs laitiers vers des pratiques attentives aux écosystèmes microbiens. La construction d’indicateurs et représentations des microorganismes concurrençant la simple métrique des germes totaux/ml y trouve une place centrale. During the 20th century in France, technical and legal transformations in the process of milk production (including the establishment of the amount of microorganism per ml as a negative indicator in quality-based milk payment) contributed to a significant decrease in milk microbial load. During the 1990s, these low-microbe milks came out to be a problem in raw-milk cheese production. The article gives a detailed account of the work of an epistemic community close to sector under denomination of origin, that is working on a new way of understanding “milk floras”. Its members share the idea that microorganisms are ubiquitous in the environment, and that it is still possible, in spite of the irrevocable changes brought about by agricultural modernization, to nurture milk native microflora by encouraging “directed microbial ecology” practices. Their epistemic commitment translates into action research for dairy farmers to develop microbial-ecosystem-friendly practices. At the heart of this research lies the will to produce new indicators and representations of microorganisms to go beyond the standard practice imposing a simplistic metric count of total microorganisms per ml. Durante el siglo XX en Francia, los cambios técnicos y normativos en la producción de leche (incluida la ley Godefroy que establecía el número de gérmenes totales/ml como indicador negativo de la calidad de la leche) contribuyeron a una importante disminución de la carga microbiana de la leche. En los años 90, estas leches llamadas «paucimicrobianas» resultaron ser un problema en la producción de queso de leche cruda. El artículo sigue a una comunidad epistémica cercana a los sectores con denominación de origen, que está desarrollando una nueva mirada sobre la «flora de las leches». Sus miembros comparten la idea de que los microorganismos son omnipresentes en el medio ambiente y que todavía es posible, a pesar de las irreversibilidades causadas por la modernización agrícola, enriquecer la microflora nativa de la leche mediante prácticas de «ecología microbiana dirigida». Microsporidia are obligate parasites that are closely related to Fungi. While the widely known “long-branch” Microsporidia infect mostly metazoans, the hosts of “short-branch” Microsporidia are only partially characterized or not known at all. Here, we used network analyses from Neotropical rainforest soil metabarcoding data, to infer co-occurrences between environmental lineages of short-branch microsporidians and their potential hosts. We found significant co-occurrences with several taxa, especially with Apicomplexa, Cercozoa, and Fungi, as well as some Metazoa. Our results are the first step to identify potential hosts of the environmental lineages of short-branch microsporidians, which can be targeted in future molecular and microscopic studies. The holobiont concept considers the functional unit composed of plants and these microorganisms. It promotes a holistic approach to crop management and, more generally, to the vision of macroorganisms. However, this concept is subject to debate due to the lack of experimental evidence of its existence. Moreover, a better understanding of the mechanisms governing the assembly of microbial communities associated with plants remains one of the major challenges of microbial ecology and agriculture. The overall objective of this thesis was to test the validity of the concept of holobiont, to study the factors that impact the assembly of root-endosphere microbial communities and to analyze the intra- and inter-annual dynamics of the grapevine microbiota. Thanks to an experiment set up in association with a vine nursery (grafting and chimeric plants), we demonstrated the existence of an active and determined recruitment of microorganisms by the plant, under the dominant effect of the rootstock, which allowed us to increase the experimental evidence for the existence of the holobiont concept. In a second part, thanks to a large sampling design set up in a single vineyard, we investigated the dynamics of grapevine microbiota assembly. We highlighted the fundamental role of environmental factors, age and grape variety (cultivar) in the assembly of the root-endosphere microbiota of grapevine on a small geographical scale and evidence of clear intra- annual temporal patterns in the structuring of these communities. This thesis provides a body of new knowledge in the field of microbial ecology, supports the existence of the microbial terroir and underlines the importance of taking this microbial terroir into account in the context of sustainable vineyard management., Le concept d’holobionte considère l’unité fonctionnelle composée des plantes et de ces microorganismes. Il promeut une approche holistique à la gestion des cultures et, plus généralement, à la vision du vivant. Cependant, ce concept est sujet à débat en raison du manque de preuves expérimentales de son existence. De plus, la compréhension fine des mécanismes régissant l’assemblage des microorganismes associés aux plantes reste un des enjeux majeurs de l’écologie microbienne et de l’agriculture. Le but de cette thèse était de tester la validité du concept d’holobionte, d’étudier les facteurs qui impactent l’assemblage des communautés microbiennes de l’endosphère racinaire et d’analyser la dynamique intra- et inter-annuelle du microbiote de la vigne. Grâce à une expérimentation mise en place en association avec une pépinière viticole (greffage et plantes chimériques), nous avons pu démontrer l’existence d’un recrutement actif et déterminé de microorganismes par la plante, sous l’effet dominant du porte-greffe, ce qui nous a permis d’augmenter les preuves expérimentales à l’existence du concept d’holobionte. Dans le cadre d’une seconde partie, nous nous sommes intéressés aux dynamiques d’assemblages du microbiote de la vigne, grâce à un vaste plan d’échantillonnage mis en place au sein d’un domaine viticole. Nous avons mis en avant le rôle fondamental des facteurs environnementaux, de l’âge et du cépage dans l’assemblage du microbiote endosphérique racinaire de la vigne à petite échelle géographique et l'existence de patrons temporels intra-annuels marqués dans la structuration de ces communautés. Ces travaux fournissent un ensemble de connaissances nouvelles dans le domaine de l’écologie microbienne, soutiennent l’existence d’un terroir microbiologique et soulignent l’importance de la prise en compte de ce terroir microbien dans le cadre d’une gestion durable de la vigne.

International audience; During the 20th century in France, technical and legal transformations in the process of milk production (including the establishment of the amount of microorganism per ml as a negative indicator in quality-based milk payment) contributed to a significant decrease in milk microbial load. During the 1990s, these low-microbe milks came out to be a problem in raw-milk cheese production. The article gives a detailed account of the work of an epistemic community close to sector under denomination of origin, that is working on a new way of understanding “milk floras”. Its members share the idea that microorganisms are ubiquitous in the environment, and that it is still possible, in spite of the irrevocable changes brought about by agricultural modernization, to nurture milk native microflora by encouraging “directed microbial ecology” practices. Their epistemic commitment translates into action research for dairy farmers to develop microbial-ecosystem-friendly practices. Although it is well established that land use and management affects soil microbial biodiversity, with consequences for soil-mediated ecosystem services, knowledge on human-induced variability in soil bacterial and fungal communities is more abundant for cropping than for livestock systems. In particular, grazing management affects vegetation cover and light availability to lower vegetation layers, particularly in wooded grazing ecosystems. Our objective was to evaluate the use of T-RFLP analysis to characterise soil microbial community patterns. We worked in a grazed temperate savannah in Entre Ríos (Argentina) and focused on two farms with different grazing management, resulting in different vegetation cover. At each farm, we sampled soils from four conditions forming a two shrub cover conditions (open and close) by two light availability conditions (high and low) factorial set with three replicates. T-RFLP data for bacteria and fungi were used to characterise biodiversity patterns (diversity indexes, relative abundance of operational taxonomic units and community structure). Analyses were performed, between and within farms, using nonmetric multidimensional scaling analysis, non-parametric multivariate analysis of variance and network analysis. Variation patterns of soil microbial communities were detected using T-RFLP analysis in savannah soils from these two livestock farms. Farm, light and shrub conditions were statistically significant factors shaping variation patterns. For bacterial communities, light availability and shrub cover affected biodiversity and community structure respectively, but this impact was detected only for the farm with lower grazing intensity. For fungal communities, light availability was the factor shaping community structure, also with slightly higher impact on the farm with lower grazing intensity. These results suggest that in temperate woodlands lower grazing intensity, associated with higher vegetation cover, increases bacterial biodiversity while it decreases fungal community structure. Soil bacterial and fungal communities, showed contrasting patterns, and appear as sensitive indicators to monitor grazing management effects. We showed that T-RFLP analysis is a cost-effective methodology (compared to Illumina sequencing) that would be useful to disentangle impact of grazing intensity and vegetation cover in grazed temperate savannah.

National audience; Le sujet de thèse fait partie d’un projet de développement territorial, porté par Dijon Métropole,dont l’objectif est de développer un système alimentaire durable d’ici 2030 sur l’aire urbainede Dijon Métropole (3000 km2). Il s’inscrit dans l’une des actions du projet : l’action Sol Expertdont l’objectif est de développer un référentiel territorial de la qualité des sols afin de validerun diagnostic opérationnel pour accompagner la transition agroécologique. La question derecherche du sujet de thèse porte sur l’étude de l’effet des modes d’usage et des pratiquesassociées sur les communautés microbiennes telluriques et les services qu’elles fournissent.Des objectifs fondamentaux portant sur l’amélioration des connaissances en écologie descommunautés microbiennes des sols découlent de cette question de recherche. Des objectifsplus finalisés consistent à valider un diagnostic opérationnel de la qualité microbiologique dessols à l’échelle d’un territoire et appropriable par les usagers des sols. Une stratégied’échantillonnage pour 600 sites a été développée afin de capter l’hétérogénéité de l’ensembledu territoire (zones urbaine, péri-urbaine et rurale). Le travail expérimental de la thèse consisteà utiliser des outils de biologie moléculaire pour obtenir deux indicateurs microbienscaractéristiques de la qualité biologique du sol, la biomasse moléculaire microbienne et ladiversité des communautés de bactéries et de champignons. L’approche de biogéographiedéployée à l’échelle du territoire de Dijon Métropole va permettre i) d’une part de mieuxcomprendre les processus écologiques déterminant les profils de distribution spatiale et larégulation des communautés microbiennes, et ii) d’autre part de fournir le premier référentielterritorial de la qualité microbiologique des sols.

Assembled in the form of communities, they present beneficial interactions that are essential for biogeochemical cycles, bioremediation, plants growth and protection, our health and even our survival. However, the synergies that these communities present are not extensively studied, and remain untapped, largely owing to lack of an appropriate technology. This thesis proposes a new technology, called “Microbial Evolution Machine” (MEM), using the driving force of evolution, natural selection, to study microbial ecology and take benefit from it. This thesis work allowed its design, development and demonstration of its application potential. The chosen approach, based on digital millifluidics, consists of using millimeter-sized droplets to compartmentalize and parallelize the culture, manipulation, and analysis of hundreds of communities, and to direct their evolution in an automated way. Its functioning and concept have been validated by a first concrete biological application, which demonstrates an acquisition of antibiotic resistance in bacterial populations of Escherichia coli.; Les microorganismes sont au cœur de l’écologie Terrestre. Microbial ecology is the science of micro-organisms and their biotic and abiotic interactions in a given ecosystem. As technology has advanced, molecular techniques have been widely used to overcome the limitations of classical approaches such as culturing and microscopy. Indeed, the development of Next Generation Sequencing (NGS) technologies in the past twenty years has largely helped to unravel the phylogenetic diversity and functional potential of microbial communities across ecosystems.Nonetheless, most of the environments studied through these techniques concentrated on relatively easily accessible, tractable and host-related ecosystems such as plankton (especially in marine ecosystems), soils and gut microbiomes. This has contributed to the rapid accumulation of a wealth of environmental diversity and metagenomic data along with advances in bioinformatics leading to the development of myriads of tools. Oxygen-depleted environments and especially their microbial eukaryote components are less studied and may lead to future phylogenetic and metabolic discoveries.In order to address this, we conducted analyses on two poorly studied suboxic ecosystems: Movile Cave (Romania) and lake Baikal sediments (Siberia, Russia). In this task, we aimed at unveiling the taxonomic and functional diversity of microorganims in these environments.To do so, I first evaluated the available bioinformatics tools and implemented a bioinformatics pipeline for 16S/18S rRNA gene-based metabarcoding analysis, making reasoned methodological choices. Then, as a case study, I carried out metabarcoding analyses of the water and floating microbial mats found in Movile Cave in order to investigate its protist diversity. Our study showed that Movile Cave, a sealed off chemosynthetic ecosystem, harbored a substantial protist diversity with species spanning most of the major eukaryotic super groups. The majority if these protists were related to species of freshwater and marine origins. Most of them were putatively anaerobic, in line with the cave environment, and suggesting that in addition to their predatory role, they might participate in prokaryote-protist symbioses.In a second study, I applied my metabarcoding pipeline to explore unique and relatively unexplored environment of Lake Baikal sediments. I first applied a metabarcoding approach using 16S and 18S rRNA genes to describe prokaryotic as well as protist diversity. Overall, the communities within these ecosystems were very diverse and enriched in ammonia-oxidizing Thaumarchaeota. We also identified several typical marine taxa which are likely planktonic but accumulate in sediments. Finally, our sampling plan allowed us to test whether differences across depth, basin or latitude affected microbial community structure. Our results showed that the composition of sediment microbial communities remained relatively stable across the samples regardless of depth or latitude.In a third study, we applied metagenomics to study the metabolic potential of communities associated to Baikal sediments and to reconstruct metagenome-assembled genomes (MAGs) of dominant organisms. This revealed the considerable ecological importance of Thaumarchaeota lineages in lake Baikal sediments, which were found to be the major autotrophic phyla and also very implicated in the nitrogen cycle. Chloroflexi and Proteobacteria-related species also appeared ecologically important.This PhD thesis reveals the taxonomic diversity of poorly studied suboxic ecosystems and therefore contributes to our knowledge of microbial diversity on Earth. Additionally, the analyses of surface sediment samples in lake Baikal adds new light on freshwater-marine transitions. The metagenomic analyses reported here allowed us to postulate a model of nutrient cycle carried out by microorganismsin these sediments. Overall, this work sheds light on the microbial ecology of oxygen-depleted environments, and most notably lake Baikal surface sediments.; L’écologie microbienne concerne l’étude des microorganismes et de leurs interactions biotiques et abiotiques dans un écosystème donné. Ces vingt dernières années, l’avancement des techniques moléculaires pour analyser la diversité microbienne et, notamment, les nouvelles technologies de séquençages (NGS) ont permis de surmonter les limitations associées aux approches traditionnelles basées sur la culture et la microscopie. Ces approches moléculaires ont conduit à une accumulation des données de diversité microbienne et de potentiel métabolique dans des communautés microbiennes des écosystèmes variés.Cependant, ces efforts ont été principalement appliqués sur des environnements facilement accessibles ou liés à l’humain, comme le plancton (marin principalement) et la flore intestinale. Néanmoins, ceci a conduit à une très forte augmentation de données environnementales et au développement de la bioinformatique par le biais de nombreux outils. Parmi les environnements délaissés des études, les environnements faibles en oxygène sont probablement également porteurs de nouveautés phylogénique ou métaboliques.Afin de palier à cela, nous avons choisi d’explorer deux environnements suboxiques relativement peu étudiés : la cave Movile (Roumanie) et les sédiments du lac Baikal (Sibérie, Russie). Notre but étant de montrer les diversités phylogénétiques et fonctionnelles des microbes de ces biotopes.Pour cela, j’ai d'abord développé un pipeline d’analyse de données métabarcoding (petite sous-unités ribosomique). Ensuite, j’ai appliqué cet outil sur des données de métabarcoding de protistes provenant d’échantillons d’eau et de tapis microbiens de la cave de Movile, un écosystème chemosynthétique pratiquement fermé. Nous avons montré que la diversité des protistes de la cave s’étendait à quasiment tous les grands groupes eucaryotes et provenait à la fois d’origine d’eaux douces et marines. De plus, la plupart ont été affiliées à des groupes d’organismes typiquement anaérobies, ce qui est concordant avec les paramètres abiotiques de la cave. Écologiquement, ces protistes sont des prédateurs mais aussi vraisemblablement des partenaires symbiotiques avec des espèces procaryotes de la cave.Dans une deuxième étude, j’ai eu l’opportunité d’appliquer ce pipeline de métabarcoding sur des données procaryotes et eucaryotes provenant des couches superficielles des sédiments du lac d’eau douce Baikal. Comme attendu, les communautés microbiennes dans ces sédiments sont particulièrement diverses et relativement enrichis en archées. Nous avons aussi pu mettre en évidence des lignées que l’on pensait exclusivement marines dans ces sédiments. Ces lignées sont probablement planctoniques mais s’accumulent au fond par sédimentation. Enfin, les échantillons ont été prélevés dans le but de tester les influences de la profondeur, du bassin et de la latitude sur les communautés. Aucune d’elles ne s’est révélée significative.Dans une troisième étude, j'ai utilisé une approche métagénomique afin de révéler les acteurs écologiquement majeurs dans les sédiments, leurs rôles et de reconstruire leurs génomes. Cela nous a permis notamment de mettre en évidence le rôle primordial des Thaumarchaeota dans le cycle de l’azote et la production primaire de molécules de carbone. Les chloroflexi et les protéobacteries ont aussi un rôle important dans la surface des sédiments du lac Baikal. Ce travail de thèse participe à la connaissance globale de la diversité microbienne sur la planète en mettant en lumière des environnements peu étudiés. De plus, l’étude de la surface des sédiments du lac Baikal apporte de nouvelles données sur le sujet de la transition eau douces/eau marines des microbes. Enfin, la métagénomique a permis de révéler le cycle des nutriments et les microorganismes y participant dans ces échantillons de sédiment. En résumé, ce travail vient mettre en lumière l’écologie microbienne d’écosystèmes suboxiques, notamment la surface des sédiments du lac Baikal.

La poursuite de la réduction de l’usage d’antibiotiques en élevage cunicole passe par la recherche de nouveaux leviers d’action permettant de maîtriser la santé. En effet, l’occurrence des troubles digestifs survenant peu de temps après le sevrage reste importante, en lien avec la maturation incomplète de l’immunité du lapereau. Etant donné le rôle clé du microbiote digestif dans la construction et la stimulation du système immunitaire, un pilotage ciblé de ce partenaire microbien en début de vie représente une piste prometteuse de prévention des entérites. L'implantation du microbiote digestif est dépendante de l'ingestion d'aliment solide, observée dès la première semaine de vie en conditions naturelles mais impossible en élevage faute de dispositifs alimentaires adaptés. Ce travail de thèse avait pour objectif de comprendre les déterminants de l’ingestion solide précoce du lapereau allaité pour la stimuler, de manière à promouvoir l’installation d’un microbiote digestif favorable à la santé de l’hôte. Dans un premier temps, l’étude du comportement alimentaire du lapereau allaité a permis de concevoir un dispositif de mise à disposition d’aliment solide au nid et d’identifier un support nutritionnel appétant se présentant sous la forme d’un aliment gélifié. Grâce à ces prérequis, les effets d’une alimentation précoce sur la capacité digestive, les performances de croissance, l’implantation du microbiote et quelques paramètres de santé ont été évalués en faisant varier le type d’apports en polysaccharides (ratio fibres digestibles/amidon) ou oligosaccharides (fructo-oligosaccharides et mannan- oligosaccharides). Nous avons démontré que la consommation d’aliment au nid débutait autour de 7 jours d’âge et représentait en moyenne 1,3 ± 0,2 g de matières sèches par lapereau au cours des 17 premiers jours de vie dans nos sept essais expérimentaux. La consommation d’aliment dans le nid n’affectait pas l’ingestion de lait, les performances de croissance et les coefficients d’utilisation digestive des nutriments apportés avant sevrage (digestibilité de la matière sèche comprise entre 49 et 67% avant sevrage selon la période étudiée). La stimulation précoce de l’ingestion d’aliment solide permettait en revanche de moduler la colonisation du microbiote caecal avec des effets d’autant plus marqués que cette ingestion était élevée. Une maturation plus rapide du microbiote digestif était observée sur le long terme lors de l’introduction d’un aliment gélifié dans le nid, maturation caractérisée en particulier par une croissance des bactéries de la famille Ruminococcaceae conjointement à une réduction de l’abondance des Bacteroidaceae. Si l’enrichissement de l’aliment démarrage en ingrédients fonctionnels (prébiotiques) n’impactait que peu les communautés bactériennes du caecum, la modulation du ratio fibres digestibles/amidon influençait en revanche fortement les profils taxonomiques et l’activité fermentaire du microbiote. En lien avec ces changements observés au niveau des écosystèmes, l’expression dans la muqueuse caecale de gènes impliqués dans l’immunité (notamment Gpx2, Tnfsf13b et pigR) variait selon la nature des aliments distribués au nid. L’ensemble de ces résultats indiquent la pertinence de la distribution d’un aliment à destination du lapereau nouveau-né pour orienter la construction conjointe de son microbiote et son immunité. Des travaux permettant d’étayer les bénéfices santé du support nutritionnel développé permettraient de confirmer l’intérêt d’une stratégie d’alimentation précoce pour l’élevage cunico

We initiated a multi-scalar analysis of environmental drivers of soil functioning to (1) identify pertinent factorial scales and (2) determine the relative importance of soil, vegetation, and geoclimate influences in shaping soil microbial functions across the French Mediterranean forests. Soil samples (0–15 cm) were collected from 60 forest sites and soil physicochemical and microbiological properties were assessed across different factorial scales i.e., bioclimates, slope exposures, and forest stands. Patterns in microbial catabolic potential (i.e., extracellular enzymes and microbial respiration) and carbon (C) source utilization (i.e., catabolic-level physiological profiling) were partitioned between vegetation cover, soil characteristics, and geoclimate components. Our results reveal that the catabolic potential of soil microbes was strongly influenced by the forest stands and mainly relied on ammonium and nitrate contents. In contrast, variation in C source utilization was mainly explained by vegetation cover. Soil metabolic capacities of microorganisms and resulting C dynamics were largely constrained by climate parameters, which suggests potentially important consequences for soil C storage. Our study revealed diverse structuration patterns between the catabolic potential and the carbon source utilization of soil microbial communities, and gives insights into the underlying mechanisms of soil microbial functioning in Mediterranean forests.

International audience; The strict relationships between bacteria and plants represent one of the major facets of terrestrial ecology. Depending on the type of interaction and amount of metabolic advantage one organism can obtain from such relationships, these are classified as mutualistic, commensal or parasitic interactions. Within this context, Pseudomonas and Xanthomonas are bacterial genera with a worldwide spread, capable of establishing all of the above mentioned interactions with plants. Therefore, they represent good models for studying different lifestyles and, accordingly, deciphering distinct evolutionary trajectories followed by different lineages of a single genus to infect and/or to establish a mutualistic relationships with the plant. Some members of these two genera are regulated pests that are recognized as economically major threats for their host crop(s) both in temperate and tropical environments. Some Pseudomonas and Xanthomonas are key examples of different lifestyles (i.e., mesophyll or vessel-colonizing pathogens, epiphytic pathogens, plant growth-promoting rhizobacteria, non-pathogenic strains of recognized pathogenic species, etc). Refining our knowledge on the ecology and epidemiology of these bacterial groups, as well as deciphering their evolutionary dynamics are keys for understanding their contrasting lifestyles and consequently improving plant disease control. At the same time, insights on the activation of different plant defense mechanisms as challenged by the different repertoires of virulence factors displayed by pseudomonads and xanthomonads, would yield new achievements to reduce the threats they pose to cultivated and wild plant species. This Research Topic focuses on microbial and evolutionary ecology of plant associated Pseudomonas and Xanthomonas, as well as the genomic and molecular diversity of lineages and the virulence and fitness features involved in the interaction with the host-plant. Most of the literature available for this Research Topic has been performed for strains isolated in temperate zones. In line with the long-recognized high social and environmental impact of pests and pathogens in tropical countries, we have welcomed submissions of studies covering such situations for these areas. This Research Topic gathers high-quality contributions (Original Research, Methods, Protocols, Hypothesis & Theory, Reviews, Mini Reviews, Focused Reviews) and in order to promote complementary and original research approaches to improve our knowledge on pseudomonads and xanthomonads-host interactions and their control, it benefited from the scientific communities currently working on Pseudomonas and Xanthomonas such as the teams dealing with the Pseudomonas syringae species complex and the French Network on Xanthomonads (FNX).

International audience; Trees residues decomposition is a key step in forested ecosystems. In the context of sclerophyllous Mediterranean forests, the effects of residue quality on soil organic matter and microbial communities is still poorly documented. Using a mesocosm experiment, we explored microbial responses (enzyme activities, basal respiration, molecular fingerprints and catabolic profiles) and variations in soil chemical properties (pH, CaCO3, organic C and N contents, quality of soil organic matter via 13C CP/MAS NMR) induced by coarse woody debris (W) or fine residues (i.e. twigs -leaves/needles, hereafter TL) from mono-specific or mixed stands of Pinus halepensis and Quercus ilex, P. sylvestris and Q. pubescens. After a nineteen-month incubation period, we found that the origin of residues (Pinus spp. stand, Quercus spp. stand or mixed stand) shaped the genetic structure of both fungal and bacterial communities. TL inputs led to higher soil N content and increased enzyme activities and bacterial biomass. Aromatic compounds and C to N ratio increased with W inputs, strongly shaped fungal communities and increased tyrosinase activity. Thus, the type of residue and the tree species identity (Quercus spp. vs Pinus spp.) appeared to modulate the balance between fungal and bacterial biomass and soil microbial diversity. Our results revealed that logging residues management, by modulating the type of residues remaining on forest floor, could have significant impacts on soil functioning by modifying both chemical properties (e.g. soil C/N ratio) and microbial structure and functions. These findings need to be supported by in natura studies since deciphering such mechanisms controlling C fluxes in forest soils has important consequences under the context of climate change.

These biological aerosols are relevant not only from the point of view of the dispersion of pathogenic species, but also due to the potential geochemical implications. Some bacteria and fungi may, in fact, serve as cloud condensation or ice nuclei, potentially affecting cloud formation and precipitation and are active at higher temperatures compared to their, much more intensively studied, inorganic counterparts. Simulations of the impact of microbial aerosols on climate are still hindered by the lack of information regarding their emissions from ground sources. This work tackles this knowledge gap by (i) applying a rigorous micrometeorological approach to the estimation of microbial net fluxes above a Mediterranean grassland and (ii) developing a deterministic model to estimate these emissions on the basis of a few easily recovered meteorological parameters (the PLAnET model). The grassland itself is characterized by an abundance of positive net microbial fluxes and the model proves to be a promising tool capable of capturing the day-to-day variability in microbial fluxes with a relatively small bias and sufficient accuracy. PLAnET is still in its infancy and will benefit from future campaigns extending the available training dataset as well as the inclusion of ever more complex and critical phenomena affecting the release of microbial aerosol (such as rainfall). The model itself is also adaptable as an emission module for dispersion and chemical transport models, allowing to further explore the impact of microbial aerosols on the atmosphere and climate.
