Abstract

Throughout Atlantic modernity, maroon and buccaneer encounters have generated long-lasting legacies that remain largely unexplored. In this essay I trace how these encounters included various forms of mutual recognition among Saint-Domingue's black and white clandestine people. This history of mutual recognition sheds fresh light on the cultural and ideological context informing the role maroon societies were playing in fomenting slave insurrection in the events leading up to the Haitian Revolution. I also argue that it contributed to the development of Haiti's postcolonial identity, folklore, politics, and popular theater. My main sources are colonial records, place names, Vodou mythology, and Haitian intellectual and literary history. I focus on the emergence of zombie and pirate lore as it became one of the most enduring legacies of mutual maroon and buccaneer recognition in Haiti and the Atlantic world. [ABSTRACT FROM AUTHOR]

Abstract

Reports of extreme violence are a defining feature of British-Atlantic piracy narratives. These violent episodes illustrate human behavior beyond the boundaries of civil norms and as such allow for a fundamental interrogation of those boundaries. The transgressive violence of pirate figures makes them ideally suited to exploring major political and philosophical topics of the period; the story of piratical violence allows for dialogic formulations – claims and counterclaims – about national character, human nature, civil society, and the workings of empire in the Atlantic. While some British pirate narratives recount violence in order to assert nationalist, even jingoistic perspectives, others explore piratical violence as a way of satirizing mainstream British culture and imperialism as fundamentally predatory and piratical. Abstract

This dissertation retells the history of pirates in the anglophone world, 1688-1707. It argues that the appellation "pirate" became applied to some within global seafaring communities as part of a contest among people of middling means to define the purpose and organisation of overseas expansion. These merchants, landowners, priests and politicians acted as part of an "Age of Projects", a societal impulse triggered by the hardships of war, in which people attempted unlikely schemes for financial as well as political and social gain. Many of their plans were colonial or imperial in scope, and pirates - imagined as the absolute enemy of thalassocracy - retained a particular value within them, as they could be pinpointed as signifiers of larger moral and ideological deviance within the societies who hosted them. Defining who was or was not a pirate, eradicating or returning them to landed society, and rooting out their abettors became a means for individuals to demonstrate control over movements of people and, in turn, to advance a particular vision of empire. By exploring how pirates were created as part of this phenomenon, the thesis uses the methodologies of global history. Each chapter is oriented around a project in which the eradication of pirates became central, and traces the local, regional and global contexts which influenced its attempted realisation. In particular, Chapter 1 considers how admiralty courts attempted to suppress "piratical" Franco-Irish connections in Europe and the Atlantic. Chapter 2 traces the relationship between the Company of Scotland's Darien Scheme and Caribbean piracy. Chapter 3 examines how the Earl of Bellomont attempted to use the existence of Madagascar pirates to transpose Irish colonisation strategies to North America. Chapter 4 focuses upon how Anglicans on both sides of the Atlantic used the sheltering of pirates in Pennsylvania to aid the creation of a missionary society. Chapter 5 covers three attempts to colonise Madagascar, which formed part of a larger contest over how exchange between the Atlantic and Indian Oceans should be managed.

5. Buccaneer model building with neural network fragment selection.

Abstract

Tracing the backbone is a critical step in protein model building, as incorrect tracing leads to poor protein models. Here, a neural network trained to identify unfavourable fragments and remove them from the model‐building process in order to improve backbone tracing is presented. Moreover, a decision tree was trained to select an optimal threshold to eliminate unfavourable fragments. The neural network was tested on experimental phasing data sets from the Joint Center for Structural Genomics (JCSG), recently deposited experimental phasing data sets (from 2015 to 2021) and molecular‐replacement data sets. The experimental results show that using the neural network in the Buccaneer protein‐model‐building software can produce significantly more complete protein models than those built using Buccaneer alone. In particular, Buccaneer with the neural network built protein models with a completeness that was at least 5% higher for 25% and 50% of the original and truncated resolution JCSG experimental phasing data sets, respectively, for 28% of the recently collected experimental phasing data sets and for 43% of the molecular‐replacement data sets. 6. ModelCraft: an advanced automated model‐building pipeline using Buccaneer.

Abstract

Interactive model building can be a difficult and time‐consuming step in the structure‐solution process. Automated model‐building programs such as Buccaneer often make it quicker and easier by completing most of the model in advance. However, they may fail to do so with low‐resolution data or a poor initial model or map. The Buccaneer pipeline is a relatively simple program that iterates Buccaneer with REFMAC to refine the model and update the map. A new pipeline called ModelCraft has been developed that expands on this to include shift‐field refinement, machine‐learned pruning of incorrect residues, classical density modification, addition of water and dummy atoms, building of nucleic acids and final rebuilding of side chains. Testing was performed on 1180 structures solved by experimental phasing, 1338 structures solved by molecular replacement using homologues and 2030 structures solved by molecular replacement using predicted AlphaFold models. Compared with the previous Buccaneer pipeline, ModelCraft increased the mean completeness of the protein models in the experimental phasing cases from 91% to 95%, the molecular‐replacement cases from 50% to 78% and the AlphaFold cases from 82% to 91%. Throughout the seventeenth century Dutch, French, and English freebooters launched numerous assaults on Spanish targets all over Central America. Many people have heard of Henry Morgan and François L'Olonnais, who led a series of successful raids, but few know that the famous buccaneers often operated in regions inhabited and controlled by Native Americans rather than Spaniards. Arne Bialuschewski explores the cross-cultural relations that emerged when greedy marauders encountered local populations in various parts of the Spanish empire. Natives, as it turned out, played a crucial role in the outcome of many of those raids. Depending on their own needs and assessment of the situation, indigenous people sometimes chose to support the colonial authorities and sometimes aided the intruders instead. Freebooters used native guides, relied on expertise and supplies obtained from local communities, and captured and enslaved many natives they encountered on their way. This book tells the fascinating story of how indigenous groups or individuals participated in the often-romanticized history of buccaneering.Building on extensive archival research, Bialuschewski untangles the wide variety of forms that cross-cultural relations took.
