Network analysis has driven key developments in research on animal behaviour by providing quantitative methods to study the social structures of animal groups and populations. A recent formalism, known as multilayer network analysis, has advanced the study of multifaceted networked systems in many disciplines. It offers novel ways to study and quantify animal behaviour through connected 'layers' of interactions. In this article, we review common questions in animal behaviour that can be studied using a multilayer approach, and we link these questions to specific analyses. We outline the types of behavioural data and questions that may be suitable to study using multilayer network analysis. We detail several multilayer methods, which can provide new insights into questions about animal sociality at individual, group, population and evolutionary levels of organization. We give examples for how to implement multilayer methods to demonstrate how taking a multilayer approach can alter inferences about social structure and the positions of individuals within such a structure. Finally, we discuss caveats to undertaking multilayer network analysis in the study of animal social networks, and we call attention to methodological challenges for the application of these approaches. Our aim is to instigate the study of new questions about animal sociality using the new toolbox of multilayer network analysis.

I briefly survey several fascinating topics in networks and nonlinearity. I highlight a few methods and ideas, including several of personal interest, that I anticipate to be especially important during the next several years. These topics include temporal networks (in which the entities and/or their interactions change in time), stochastic and deterministic dynamical processes on networks, adaptive networks (in which a dynamical process on a network is coupled to dynamics of network structure), and network structure and dynamics that include "higher-order" interactions (which involve three or more entities in a network). I draw examples from a variety of scenarios, including contagion dynamics, opinion models, waves, and coupled oscillators., Comment: book chapter in forthcoming collection

For many networks, it is useful to think of their nodes as being embedded in a latent space, and such embeddings can affect the probabilities for nodes to be adjacent to each other. In this paper, we extend existing models of synthetic networks to spatial network models by first embedding nodes in Euclidean space and then modifying the models so that progressively longer edges occur with progressively smaller probabilities. We start by extending a geographical fitness model by employing Gaussian-distributed fitnesses, and we then develop spatial versions of preferential attachment and configuration models. We define a notion of "spatial strength centrality" to help characterize how strongly a spatial embedding affects network structure, and we examine spatial strength centrality on a variety of real and synthetic networks.

Although social neuroscience is concerned with understanding how the brain interacts with its social environment, prevailing research in the field has primarily considered the human brain in isolation, deprived of its rich social context. Emerging work in social neuroscience that leverages tools from network analysis has begun to pursue this issue, advancing knowledge of how the human brain influences and is influenced by the structures of its social environment. In this paper, we provide an overview of key theory and methods in network analysis (especially for social systems) as an introduction for social neuroscientists who are interested in relating individual cognition to the structures of an individual's social environments. We also highlight some exciting new work as examples of how to productively use these tools to investigate questions of relevance to social neuroscientists. We include tutorials to help with practical implementation of the concepts that we discuss. In urban spatial networks, there is an interdependency between neighborhood roles and the transportation methods between neighborhoods. In this paper, we classify docking stations in bicycle-sharing networks to gain insight into the human mobility patterns of three major United States cities. We propose novel time-dependent stochastic block models (SBMs), with degree-heterogeneous blocks and either mixed or discrete block membership, which classify nodes based on their time-dependent activity patterns. We apply these models to (1) detect the roles of bicycle-sharing docking stations and (2) describe the traffic within and between blocks of stations over the course of a day. Our models successfully uncover work, home, and other districts; they also reveal activity patterns in these districts that are particular to each city. Our work has direct application to the design and maintenance of bicycle-sharing systems, and it can be applied more broadly to community detection in temporal and multilayer networks with heterogeneous degrees., Comment: revised version

Many recent developments in network analysis have focused on multilayer networks, which one can use to encode time-dependent interactions, multiple types of interactions, and other complications that arise in complex systems. Like their monolayer counterparts, multilayer networks in applications often have mesoscale features, such as community structure. A prominent type of method for inferring such structures is the employment of multilayer stochastic block models (SBMs). A common (but {potentially} inadequate) assumption of these models is the sampling of edges in different layers independently, conditioned on the community labels of the nodes. In this paper, we relax this assumption of independence by incorporating edge correlations into an SBM-like model. We derive maximum-likelihood estimates of the key parameters of our model, and we propose a measure of layer correlation that reflects the similarity between connectivity patterns in different layers. Finally, we explain how to use correlated models for edge "prediction" (i.e., inference) in multilayer networks. By taking into account edge correlations, prediction accuracy improves both in synthetic networks and in a temporal network of shoppers who are connected to previously-purchased grocery products.

We investigate a nonlinear version of coevolving voter models, in which node states and network structure update as a coupled stochastic dynamical process. Most prior work on coevolving voter models has focused on linear update rules with fixed and homogeneous rewiring and adopting probabilities. By contrast, in our nonlinear version, the probability that a node rewires or adopts is a function of how well it "fits in" within its neighborhood. To explore this idea, we incorporate a parameter $\sigma$ that represents the fraction of neighbors of an updating node that share its opinion state. In an update, with probability $\sigma^q$ (for some nonlinearity parameter $q$), the updating node rewires; with complementary probability $1-\sigma^q$, the updating node adopts a new opinion state. We study this mechanism using three rewiring schemes: after an updating node deletes a discordant edge, it then either (1) "rewires-to-random" by choosing a new neighbor in a random process; (2) "rewires-to-same" by choosing a new neighbor in a random process from nodes that share its state; or (3) "rewires-to-none" by not rewiring at all (akin to "unfriending" on social media). We compare our nonlinear coevolving model to several existing linear models, and we find in our model that initial network topology plays a larger role in the dynamics and the choice of rewiring mechanism plays a smaller role. A particularly interesting feature of our model is that, under certain conditions, the opinion state that is held initially by a minority of the nodes can effectively spread to almost every node in a network if the minority nodes view themselves as the majority. In light of this observation, we relate our results to recent work on the majority illusion in social networks.

The study of temporal networks in discrete time has yielded numerous insights into time-dependent networked systems in a wide variety of applications. For many complex systems, however, it is useful to develop continuous-time models of networks and to compare them to associated discrete models. In this paper, we study several continuous-time network models and examine discrete approximations of them both numerically and analytically. To consider continuous-time networks, we associate each edge in a graph with a time-dependent tie strength that can take continuous non-negative values and decays in time after the most recent interaction. We investigate how the mean tie strength evolves with time in several models, and we explore -- both numerically and analytically -- criteria for the emergence of a giant connected component in some of these models. The analysis and characterization of human mobility using population-level mobility models is important for numerous applications, ranging from the estimation of commuter flows in cities to modeling trade flows between countries. However, almost all of these applications have focused on large spatial scales, which typically range between intra-city scales to inter-country scales. In this paper, we investigate population-level human mobility models on a much smaller spatial scale by using them to estimate customer mobility flow between supermarket zones. We use anonymized, ordered customer-basket data to infer empirical mobility flow in supermarkets, and we apply variants of the gravity and intervening-opportunities models to fit this mobility flow and estimate the flow on unseen data. We find that a doubly-constrained gravity model and an extended radiation model (which is a type of intervening-opportunities model) can successfully estimate 65--70\% of the flow inside supermarkets. Using a gravity model as a case study, we then investigate how to reduce congestion in supermarkets using mobility models. We model each supermarket zone as a queue, and we use a gravity model to identify store layouts with low congestion, which we measure either by the maximum number of visits to a zone or by the total mean queue size. We then use a simulated-annealing algorithm to find store layouts with lower congestion than a supermarket's original layout. In these optimized store layouts, we find that popular zones are often in the perimeter of a store. Our research gives insight both into how customers move in supermarkets and into how retailers can arrange stores to reduce congestion. It also provides a case study of human mobility on small spatial scales.

We study the Twitter conversation following the August 2017 `Unite the Right' rally in Charlottesville, Virginia, using tools from network analysis and data science. We use media followership on Twitter and principal component analysis (PCA) to compute a `Left'/`Right' media score on a one-dimensional axis to characterize nodes. We then use these scores, in concert with retweet relationships, to examine the structure of a retweet network of approximately 300,000 accounts that communicated with the #Charlottesville hashtag. The retweet network is sharply polarized, with an assortativity coefficient of 0.8 with respect to the sign of the media PCA score. Community detection using two approaches, a Louvain method and InfoMap, yields largely homogeneous communities in terms of Left/Right node composition. When comparing tweet content, we find that tweets about `Trump' were widespread in both the Left and Right, though the accompanying language was unsurprisingly different. Nodes with large degrees in communities on the Left include accounts that are associated with disparate areas, including activism, business, arts and entertainment, media, and politics. Support of Donald Trump was a common thread among the Right communities, connecting communities with accounts that reference white-supremacist hate symbols, communities with influential personalities in the alt-right, and the largest Right community (which includes the Twitter account FoxNews).

Many people rely on online social networks as sources of news and information, and the spread of media content with ideologies across the political spectrum influences online discussions and impacts actions offline. To examine the impact of media in online social networks, we generalize bounded-confidence models of opinion dynamics by incorporating media accounts as influencers in a network. We quantify partisanship of content with a continuous parameter on an interval, and we formulate higher-dimensional generalizations to incorporate content quality and increasingly nuanced political positions. We simulate our model with one and two ideological dimensions, and we use the results of our simulations to quantify the "entrainment" of content from non-media accounts to the ideologies of media accounts in a network. We maximize media impact in a social network by tuning the number of media accounts that promote the content and the number of followers of the accounts. Using numerical computations, we find that the entrainment of the ideology of content spread by non-media accounts to media ideology depends on a network's structural features, including its size, the mean number of followers of its nodes, and the receptiveness of its nodes to different opinions. We then introduce content quality --- a key novel contribution of our work --- into our model. We incorporate multiple media sources with ideological biases and quality-level estimates that we draw from real media sources and demonstrate that our model can produce distinct communities ("echo chambers") that are polarized in both ideology and quality. Our model provides a step toward understanding content quality and ideology in spreading dynamics, with ramifications for how to mitigate the spread of undesired content and promote the spread of desired content.

Characterizing the importances (i.e., centralities) of nodes in social, biological, and technological networks is a core topic in both network science and data science. We present a linear-algebraic framework that generalizes eigenvector-based centralities, including PageRank and hub/authority scores, to provide a common framework for two popular classes of multilayer networks: multiplex networks (which have layers that encode different types of relationships) and temporal networks (in which the relationships change over time). Our approach involves the study of joint, marginal, and conditional "supracentralities" that one can calculate from the dominant eigenvector of a supracentrality matrix [Taylor et al., 2017], which couples centrality matrices that are associated with individual network layers. We extend this prior work (which was restricted to temporal networks with layers that are coupled by adjacent-in-time coupling) by allowing the layers to be coupled through a (possibly asymmetric) interlayer-adjacency matrix $\tilde{{\bf A}}$, where the entry $\tilde{A}_{tt'} \geq 0$ encodes the coupling between layers $t$ and $t'$. Our framework provides a unifying foundation for centrality analysis of multiplex and temporal networks; it also illustrates a complicated dependency of the supracentralities on the topology and weights of interlayer coupling. By scaling $\tilde{{\bf A}}$ by an interlayer-coupling strength $\omega\ge0$ and developing a singular perturbation theory for the limits of weak ($\omega\to0^+$) and strong coupling ($\omega\to\infty$), we also reveal an interesting dependence of supracentralities on the dominant left and right eigenvectors of $\tilde{{\bf A}}$., Comment: 35 pages with 7 figures, followed by 5 pages of supporting material

A crucial step in the analysis of persistent homology is the transformation of data into an appropriate topological object (in our case, a simplicial complex). Modern packages for persistent homology often construct Vietoris--Rips or other distance-based simplicial complexes on point clouds because they are relatively easy to compute. We investigate alternative methods of constructing these complexes and the effects of making associated choices during simplicial-complex construction on the output of persistent-homology algorithms. We present two new methods for constructing simplicial complexes from two-dimensional geospatial data (such as maps). We apply these methods to a California precinct-level voting data set, demonstrating that our new constructions can capture geometric characteristics that are missed by distance-based constructions. Our new constructions can thus yield more interpretable persistence modules and barcodes for geospatial data. In particular, they are able to distinguish short-persistence features that occur only for a narrow range of distance scales (e.g., voting behaviors in densely populated cities) from short-persistence noise by incorporating information about other spatial relationships between precincts., Comment: 30 pages
