RNA helicases represent a large family of proteins that have been detected in almost all biological systems where RNA plays a central role. They are ubiquitously distributed over a wide range of organisms and are involved in nuclear and mitochondrial splicing processes, RNA editing, rRNA processing, translation initiation, nuclear mRNA export, and mRNA degradation. RNA helicases are described as essential factors in cell development and differentiation, and some of them play a role in transcription and replication of viral single-stranded RNA genomes. Comparisons of the conserved sequences reveal a close relationship between them and suggest that these proteins might be derived from a common ancestor. Biochemical studies have revealed a strong dependence of the unwinding activity on ATP hydrolysis. Although RNA helicase activity has only been demonstrated for a few examples yet, it is generally believed that all members of the largest subgroups, the DEAD and DEAH box proteins, exhibit this activity.

The enzyme 3-hydroxy-3-methylglutaryl-co-enzyme-A (HMG-CoA) reductase is known as the rate limiting enzyme in early sterol biosynthesis in eukaryotic cells. To eliminate this regulation in the yeast Saccharomyces cerevisiae, a truncated HMG1 gene, producing a form of the enzyme that lacks the membrane-binding region (i.e. amino acids 1-552), was constructed and overexpressed in this yeast. The transformed strains accumulated large amounts of the sterol precursor squalene, while the levels of ergosterol and a number of other sterol compounds were only slightly elevated. These findings suggest that HMG-CoA reductase is not the only rate-limiting step in sterol synthesis and its overexpression cannot significantly influence this pathway beyond the sterol precursor squalene.

Osteosarcomas produce an extracellular matrix (ECM), called tumor osteoid, which is also the microscopic hallmark of these tumors. It can be difficult to differentiate tumor osteoid from other formations of ECM in intra-and extraskeletal soft tissue tumors, so that problems in differential diagnosis arise. Conventional special stainings provide a means to increase the reliability of the differential diagnosis, but do not identify the type of tumor conclusively as they only reflect physiochemical features and do not identify the molecular components of the matrix. The key to the solution of this problem is the immunohistochemical use of antibodies against bone matrix components. Matrix-immunohistochemistry using polyclonal and monoclonal antibodies against COL-I-C-peptide, Osteopontin, Osteonectin, Osteocalcin, and Decorin have proved to be a useful tool for the differentiation of osteoid in a series of 20 osteosarcomas with different variants of osteoid formation. For the detection of undifferentiated tumors, however, this method has not proved useful, since the cytoplasmatic immunoreactivity is variable. Molecular methods appear to be a more promising tool. Since the expression of Osteocalcin is known to be the last step of the osteoblastic differentiation, we have established a method to detect osteocalcin mRNA by RT-PCR. First studies of our group on the identification of the osteoblastic differentiation at the molecular level have revealed that Osteocalcin mRNA can be detected both in osteosarcoma cells and in non-skeletal tumor cell lines. In order to provide a reliable means of molecular tumor characterisation, thorough comparative studies on fresh and paraffin material of larger tumor series are in progress.

We report a case of metastatic renal cell carcinoma arising in a cadaver transplant kidney 6 years after transplantation. Due to molecular analysis of the tumor tissue we could prove that the carcinoma originated from the male donor. After tumor resection and interruption of immunotherapy, the concomitant bone and lymph node metastases resolved with alpha-interferon and interleukin-2-based immunotherapy.

Glycerol is the main compatible solute in Saccharomyces cerevisiae. It is accumulated intracellularly when cells are exposed to decreased extracellular water activity. In general, increased intracellular accumulation of a solute may be caused by enhanced production, restricted dissimilation, increased retention by the plasma membrane and increased uptake from the medium. In this review, we evaluate current knowledge concerning mechanisms leading to the accumulation of glycerol in osmotically stressed cells of S. cerevisiae at the molecular and metabolic levels. An overview of glycerol metabolism in S. cerevisiae is provided.

Domain 5 (D5) is a highly conserved substructure of group II introns that is essential for catalysis of both steps of the splicing pathway. Here we studied the effects of mutations of the conserved 2-nt bulge in the binding and catalytic functions of D5 of intron aI5gamma of yeast mitochondrial DNA. Sequence variants of the 2-nt bulge reduced the rate of self-splicing somewhat. Deletion of one or both bulge nucleotides inhibited splicing more than 10(4)-fold, whereas mutants with a 3-nt bulge were much less debilitated. A novel allele with a symmetrical internal loop in place of the bulge self-splices nearly as actively as the control. Trans-splicing assays of D5 function showed some mutations primarily affect the catalytic function of D5, whereas others chiefly affect its binding function. Representative alleles were transformed into mtDNA and each inhibited splicing and respiratory growth. Pseudo-revertants included suppressor mutations nearby in D5 and one mutant yielded a dominant nuclear suppressor. These experiments provide new evidence that the D5 bulge is crucial for D5 binding and catalysis. It is possible that the bulge bends the D5 helix and that the extent of bending is especially important for D5 binding. The presence and exact nature of the bulge is also likely to have local structural consequences (besides bending) that influence the participation of specific backbone groups in binding and catalysis.

This investigation deals with factors affecting the production of glycerol in Saccharomyces cerevisiae. In particular, the impact of reduced pyruvate-decarboxylase (PDC) and increased NAD-dependent glycerol-3-phosphate dehydrogenase (GPD) levels was studied. The glycerol yield was 4.7 times (a pdc mutant exhibiting 19% of normal PDC activity) and 6.5 times (a strain exhibiting 20-fold increased GPD activity resulting from overexpression of GPD1 gene) that of the wild type. In the strain carrying both enzyme activity alterations, the glycerol yield was 8.1 times higher than that of the wild type. In all cases, the substantial increase in glycerol yield was associated with a reduction in ethanol yield and a higher by-product formation. The rate of glycerol formation in the pdc mutant was, due to a slower rate of glucose catabolism, only twice that of the wild type, and was increased by GPD1 overexpression to three times that of the wild-type level. Overexpression of GPD1 in the wild-type background, however, led to a six- to seven-fold increase in the rate of glycerol formation. The experimental work clearly demonstrates the rate-limiting role of GPD in glycerol formation in S. cerevisiae.

The Podospora anserina nuclear mutant grisea displays an undifferentiated growth phenotype (diminished production of aerial hyphae), is female sterile (lack of perithecia), has a prolonged life-span compared to the wild-type strain, and lacks detectable phenoloxidase (laccase and tyrosinase) activity. Reversion of all of these characteristics to those of the wild-type phenotype was accomplished by supplementing the growth medium with extra amounts of copper salts. These results indicate that the primary defect of the grisea strain is in its copper uptake and/or distribution in the cells.

The bop gene codes for the membrane protein bacterio-opsin (BO), which on binding all-trans-retinal, constitutes the light-driven proton pump bacteriorhodopsin (BR) in the archaebacterium Halobacterium salinarium. This gene was cloned in a yeast multi-copy vector and expressed in Saccharomyces cerevisiae under the control of the constitutive ADH1 promoter. Both the authentic gene and a modified form lacking the precursor sequence were expressed in yeast. Both proteins are incorporated into the membrane in S. cerevisiae. The presequence is thus not required for membrane targeting and insertion of the archaebacterial protein in budding yeast, or in the fission yeast Schizosaccharomyces pombe, as has been shown previously. However, in contrast to S. pombe transformants, which take on a reddish colour when all-trans-retinal is added to the culture medium as a result of the in vivo regeneration of the pigment, S. cerevisiae cells expressing BO do not take on a red colour. The precursor of BO is processed to a protein identical in size to the mature BO found in the purple membrane of Halobacterium. The efficiency of processing in S. cerevisiae is dependent on growth phase, as well as on the composition of the medium and on the strain used. The efficiency of processing of BR is reduced in S. pombe and in a retinal-deficient strain of H. salinarium, when retinal is present in the medium.

The gene encoding the precursor of a small secretory protein with antifungal activity was isolated from A. giganteus and characterized by restriction mapping, hybridization and nucleotide sequencing. The promoter contains a typical TATA-box at a distance of 135 bp upstream of the open reading frame. The open reading frame is interrupted by two small introns with conserved splice sites. The precursor of the antifungal protein (AFP) consists of 94 amino acids and appears to be processed to the mature AFP of 51 amino acids by a two-step process. Transfer of the gene into A. niger yielded only transformants with a very low expression level, probably because high-expression transformants were counterselected by the antifungal activity of the recombinant protein.

A shortened derivative of the group IIA intron from the mitochondrial cytochrome-c-oxidase subunit I gene (COI I1) of the ascomycete Podospora anserina can undergo self-splicing in vitro. When compared to self-splicing group IIB introns from yeast mitochondria (aI5c, bI1) the autocatalytic reaction shows a lower efficiency and 5' cleavage takes place predominantly by hydrolysis. In order to test the influence on reaction efficiency and mode of 5' cleavage of the long peripheral structure of domain VI (dVI) we generated mutant Podospora introns that have different structural forms of shortened dVI. Our results show that: (1) in general the size and structure of dVI distal from the branch site is essential for 5' transesterification and influences the efficiency of the second splicing step; (2) 5' transesterification as well as the complete self-splicing reaction is more efficient when the structure of dVI is adapted to that of yeast group IIB introns. Moreover, our data indicate that the postulated gamma-gamma' tertiary interaction is also functional for group IIA introns. A weakening or disruption of this interaction in the Podospora intron leads to a greatly reduced cleavage at the 3' splice site and to a selection of cryptic sites downstream in the 3' exon that almost exclusively restore the strong wild-type gamma-gamma' pairing. The so-called "guide" interaction seems to support the selection of 3' cleavage sites but is of secondary importance in relation to the gamma-gamma' interaction.

The filamentous fungus, Aspergillus giganteus, produces the extracellular ribosome-inactivating protein, alpha-sarcin (Sar). The structural gene (sar) encoding Sar was isolated and characterized by sequence analysis and expression in Aspergillus niger. It codes for a precursor of 177 amino acids containing a secretion signal sequence that is absent in the mature protein. The nucleotide sequence contains several typical features of fungal genes, including a short intron of 65 bp. The transcriptional and translational processing signals of the gene are functional in A. niger, but the yield of recombinant protein is low in comparison with the natural producer. A comparison of sar with the gene encoding restrictocin from Aspergillus restrictus revealed a high degree of similarity between both genes. The conservation of the aa sequence suggests that Sar-like proteins may confer a selective advantage to these fungi under certain environmental conditions.

The ageing phenomenon exhibited by the ascomycetous fungus Podospora anserina can be either delayed or induced by either different carbon sources or effectors. As these effects seem to have analogy to catabolite-repression of respiratory genes, experiments concerning respiratory functions have been carried out. Ageing is parallelled by switching from cytochrome c-oxidase-mediated respiration to alternative, cyanide-resistant respiration for reasons still unknown. The latter is always accompanied by appearance of the phenol oxidizing enzyme laccase (EC 1.10.3.2), which seems to act as an alternative oxidase. The existence of a second, non-mitochondrially encoded respiratory pathway relieves the selective pressure on mitochondria leading to disintegrated, non-functional mtDNA and thereby whole mitochondria which accumulate in the hyphal cells. Mutants lacking cytochrome c-oxidase aa3 or laccase have stable mitochondrial populations and live eternally.

We have shown that the second intron of the Podospora mitochondrial gene coding for cytochrome b (Cytb 12) splices autocatalytically, using in vitro transcripts generated from the T7 promoter. The reaction takes place at 37 degrees C in the presence of 50 mM TRIS-HCl pH 7.5, 60 mM MgCl2 and 1 mM GTP but shows a low efficiency even at high KCl concentrations of up to 1.2 M. Under these conditions, intron bI2 follows the conventional pathway of group I splicing, and all characteristic products, with regard to both transesterification and hydrolysis, could be identified. Moreover, the intron is capable of undergoing cyclization, thereby releasing the noncoded G and one additional nucleotide (U) from the 5' end. The 5' cleavage site is preceded by the same two nucleotides, indicating a base-pairing at the same site of the internal guide sequence (IGS) for both splicing and cyclization ("one-binding-site model"). In addition, products resulting from site-specific hydrolysis 138 nucleotides downstream of the 5' splice site were detected. Unusually, the shortened intron is also able to form a circular RNA and an alternative sequence that aligns the cyclization site to the catalytic core of the intron must be assumed.

The bacterial neo gene from transposon Tn903 (Tn601) was used for dominant transformation of the fission yeast Schizosaccharomyces pombe. It was found that high transformation efficiency was dependent on a high level of promoter activity, mediated by the strong promoter of the Schizosaccharomyces pombe alcohol dehydrogenase gene (adh1), as shown by comparing the efficiency of transformation to G418-resistance, the resistance levels of transformed cells, and the in vitro amino-glycoside phosphotransferase activity. On the other hand, the heterologous promoter of the Saccharomyces cerevisiae alcohol dehydrogenase I gene (adc1) is shown to be a weak promoter in Schizosaccharomyces pombe, though its activity is significantly enhanced in cells grown on glycerol as a carbon source. This system for selection and detection of promoter-active sequences may provide a useful basis for the analysis of promoter elements in fission yeast.

Methylotrophic bacteria comprise a broad range of obligate aerobic microorganisms, which are able to proliferate on (a number of) compounds lacking carbon-carbon bonds. This contribution will essentially be limited to those organisms that are able to utilize methanol and will cover the physiological, biochemical and genetic aspects of this still diverse group of organisms. In recent years much progress has been made in the biochemical and genetic characterization of pathways and the knowledge of specific reactions involved in methanol catabolism. Only a few of the genetic loci hitherto found have been matched by biochemical experiments through the isolation or demonstration of specific gene products. Conversely, several factors have been identified by biochemical means and were shown to be involved in the methanol dehydrogenase reaction or subsequent electron transfer. For the majority of these components, their genetic loci are unknown. A comprehensive treatise on the regulation and molecular mechanism of methanol oxidation is therefore presented, followed by the data that have become available through the use of genetic analysis. The assemblage of methanol dehydrogenase enzyme, the role of pyrrolo-quinoline quinone, the involvement of accessory factors, the evident translocation of all these components to the periplasm and the dedicated link to the electron transport chain are now accepted and well studied phenomena in a few selected facultative methylotrophs. Metabolic regulation of gene expression, efficiency of energy conservation and the question whether universal rules apply to methylotrophs in general, have so far been given less attention. In order to expand these studies to less well known methylotrophic species initial results concerning such area as genetic mapping, the molecular characterization of specific genes and extrachromosomal genetics will also pass in review.

A wild strain of A. giganteus was transformed to hygromycin B resistance using a bacterial resistance gene under the control of A. nidulans sequences. Stable transformants arose by heterogenous integration, mainly of tandem repeats of vector DNA at various sites in the host genome. Between 6 and 30 resistant colonies were obtained per microgram DNA per 3 x 10(3) viable protoplasts. Vector DNA could be recovered by transformation of Escherichia coli with undigested genomic DNA from Aspergillus giganteus transformants.

Mitochondrial (mt) DNA of the alkane yeast, Saccharomycopsis lipolytica, was isolated. Its buoyant density in CsCl was found to be of 1.687 g/cm(3), indicating a GC content of 27.5% and its melting point Tm = 79.5 °C, indicating a GC content of 24.9%. The corresponding values for nuclear (n) DNA, are 1.709 g/cm(3) (GC: 49.5%) and Tm = 90.5 (GC: 51.7%) respectively. Electron microscopy revealed that mtDNA has a circular structure with a contour length of about 14.5 µm corresponding to 45.5 kb per molecule. The size estimated from restriction analyses performed with 7 endonucleases was 48.35 kb/molecule. A restriction map was constructed, using the cleavage data of 4 endonucleases.

In the ascomycete Podospora anserina senescence through strain aging is under nucleo-cytoplasmic control and inducible in juvenile mycelia by an 'infective principle' transferred after cytoplasmic contact via anastomoses. A specific DNA called plasmid-like (pl) DNA, present exclusively in aging mycelia, was found to be identical with this 'infective principle', since it was possible to transform juvenile protoplasts to senescence by using purified p1DNA. Therefore a specific function may be attributed to this ccc DNA. Its direct involvement in a genetically programed senescence is confirmed and its development as a vector for transfer of genetic information in eukaryotes can be undertaken.

The previously reported existence of plasmid-like (pl) DNA in senescent mycelia of Podospora anserina was confirmed using new methodology. Detailed anaysis of bulk DNA has further shown a possible relationship between pl DNA and mt DNA. According to biophysical and electron microscopic experiments the pl DNA was found to consist of oligomeres having a basic unit with a contour length of 0.75 micrometer corresponding to 2.4 kb. To overcome the handicap that pl DNA is only produced in rather small amounts in the aging mycelia, this DNA was cloned in E. coli after insertion into a bacterial plasmid vector, pBR 322. It was possible to isolate a stable hybrid plasmid consisting of the vector and only one integrated monomere of pl DNA. The composition of this hybrid plasmid was confirmed by restriction endonuclease analysis and heteroduplex formation. A restriction map of the pl DNA is presented and its insertion site onto pBR 322 indicated.

The existence of plasmid like DNA was demonstrated in senescent mycelia of Podospora anserina (strain s) by biophysical and electronmicroscopic methods. According to their contour length of about 1.4 and 2.7 micron respectively the molecular weight for the monomer is in the range of 3.10(6).

Mapping and transcription studies have revealed that in Podospora anserina the causative agent of senescence, a mitochondrial plasmid (plDNA), is identical with intron 1 of the discontinuous gene for cytochrome-c-oxidase subunit 1 (COI), which is 2 kpb from the discontinuous gene for cytochrome b (Cytb). A mitochondrial mutant (ex1) devoid of the COI, but not of the Cytb gene provides longevity. A molecular model for the onset of senescence is presented.

The basic replicon of the endogenous Methylomonas clara plasmid pBE-2 and its derivatives was defined to a region of 2.7 kb by in vivo deletions and conjugative transfer experiments using Escherichia coli-M. clara hybrid plasmids. Origin activity was found to be confined to a maximal length of 1.3 kb. The origin consists of two fragments which can be separated more than 4 kb by the integration of foreign DNA fragments without loss of function. A fragment having a maximum size of 2.1 kb supports in trans replication initiation at the origin. In addition, two incompatibility determinants were revealed, one localized in the origin fragment and the other outside the origin. Incompatibility between two basic replicons of the natural M. clara plasmids can be overcome by the integration of one of them in the compatible IncP plasmid R68-Kms. No homology was found between the plasmid basic replicon and the chromosomal DNA of M. clara.

In developing a system for molecular cloning with the Podospora anserina plasmid (p1DNA) it is necessary to find recipient strains which are resistant to p1DNA mediated senescence. Three long lived double mutants which fail to exhibit spontaneous aging were genetically and biochemically analysed. All mutants were infected with p1DNA. The mutant ca viv became irreversibly senescent and therefore was not further tested. The second mutant, gr viv showed some symptoms of aging but never died. The third strain i viv remained resistant to aging from p1DNA infection and has thus proven to be the best host strain available for molecular cloning in this system.A DNA analysis of the latter two strains revealed: 1. There is no difference from the wild strain with respect to the structure of mtDNA and the integration site of the p1DNA. 2. Of the two strains, only i viv contains free p1DNA in its mitochondria but in low amounts if compared to the wild strain. These experimental results are interpreted as follows: 1. The gr viv strain does not liberate spontaneously the p1DNA from mtDNA, but following infection is able to replicate and express this plasmid and therefore is a potential host for transformation. 2. The i viv strain liberates the mitochondrial plasmid but does not express senescence even when infected with p1DNA. Therefore, this strain is an ideal recipient for transformation provided a marker other than senescence is cloned.

As previously reported, a ccc DNA with a contour length of 0.75 µm and molecular weight of 2.4 kb (termed plasmid-like, p1DNA) is the causative agent of senescence in the fungus Podospora anserina. Its postulated location in mtDNA was proved correct by the following experiments: 1. Restriction analysis of mtDNA resulted in different molecular weights for both, juvenile (95 kb) and senescent (30 kb) mtDNA. The construction of a detailed restriction map made evident the fact that senescent mtDNA comprises only a part of its juvenile counterpart. 2. Hybridization experiments (Southern blots) between (3)H-labelled plDNA and mtDNA cleaved by restriction juvenile mtDNA are homologous to plDNA. 3. Fine mapping experiments (construction of restriction maps and heteroduplex experiments) between plDNA integrated into a bacterial vector and its postulated equivalent, derived from juvenile mtDNA and also integrated into a bacterial vector, allowed a precise determination of the site of plDNA insertion within the juvenile mtDNA. All of these data fit into a previously published model in which, during aging, plDNA is excised from mtDNA and becomes autonomous for replication and function.

In the alkane yeast Saccharomycopsis lipolytica (formerly: Candida lipolytica) the variability in the ascospore number is caused by the absence of a correlation between the meiotic divisions and spore wall formation. In four spored yeasts, after meiosis II, a spore wall is formed around each of the four nuclei produced by meiosis II. However, in the most frequently occurring two spored asci of S. lipolytica, the two nuclei are already enveloped by the spore wall after meiosis I due to a delay of meiosis II. This division takes place within the spore during the maturation of the ascus. In this case germination of the binucleate ascospore is not preceded by a mitosis. It follows that the cells of the new haploid clones are mononucleate. In the three spored asci, which occur rarely, only one nucleus is surrounded by a spore wall after meiosis I; the other nucleus undergoes meosis II before the onset of spore wall formation. The result is one bincleate and two mononucleate spores. In the one spored asci the two meiotic divisions occur within the young ascosphore, i.e. spore wall formation starts immediately after development of the ascus. These cytological observations were substantiated by genetic data, which in addition confirmed the prediction that binucleate spores may be heterokaryotic. This occurs when there is a postreduction of at least one of the genes by which the parents of the cross differ. This also explains the high frequency of prototrophs in the progeny of non-allelic auxotrophs since random spore isolates are made without distinguishing between mono- and binucleate spores. The possibility of analysing offspring of binucleate spores by tetrad analysis is discussed. These findings enable us to understand the life cycle of S. lipolytica in detail and we are now in a position to start concerted breeding for strain improvement especially with respect to single cell protein production.

The wood-inhabiting Basidiomycete Agrocybe aegerita (Agaricaceae) can be easily grown under laboratory conditions. Its complete life cycle requires about 6 weeks, while dikaryons are able to form fruiting bodies within 3 weeks. Since the basidiospores (10×6 μm) can be isolated by hand, this organism is very well suited for genetic studies either by single strand or tetrad analysis. Thus we were able to work out the formal genetics of A. aegerita, the mating relations of which are controlled by the tetrapolar mechanism of homogenic incompatibility.Within the monokaryotic offspring of a dikaryon isolated from nature we found a considerable variation in the time of fruiting in compatible matings, some failed to fruit even after 42 d. In order to quantify this criterion, we have developed for monokaryotic strains the parameter "fruiting potency", in which the only variable is the time required for fruiting body production in the resulting dikaryotic stocks.Similar variability has been found for the ability of monokaryons to show monokaryotic fruiting. Three types of this qualitative criterion have been identified : non-fruiters, non-fruiters with fruiting body initials, and monokaryotic fruiters. The latter produce small fruiting bodies, the basidia of which predominantly carry only two spores.Since Agrocybe aegerita belongs to the edible mushrooms, we have attempted to improve fruiting body production in order to obtain material for use in commercial production. As a selected example for concerted breeding we have used the criterion of fruiting potency starting from a single fruiting body. We were able to show that by selection and recombination within a small inbreeding population, in only four generations the fruiting potency could be markedly enhanced. In a parallel set of experiments as a control, we also showed that the opposite effect, a decrease in fruiting potency, could be achieved in only three generations. It became evident that A. aegerita is very well suited to applied research with respect to breeding for commercial use. In evaluating these data we have found a statistically significant correlation between fruiting potency and monokaryotic fruiting. The implications of the latter for the general understanding of genetic control of morphogenesis becomes evident.
