Comprising 50%–75% of the world’s fauna, insects are a prominent part of biodiversity in communities and ecosystems globally. Biodiversity across all levels of biological classifications is fundamentally based on genetic diversity. However, the integration of genomics and phylogenetics into conservation management may not be as rapid as climate change. The genetics of hybrid introgression as a source of novel variation for ecological divergence and evolutionary speciation (and resilience) may generate adaptive potential and diversity fast enough to respond to locally-altered environmental conditions. Major plant and herbivore hybrid zones with associated communities deserve conservation consideration. This review addresses functional genetics across multi-trophic-level interactions including “invasive species” in various ecosystems as they may become disrupted in different ways by rapid climate change. “Invasive genes” (into new species and populations) need to be recognized for their positive creative potential and addressed in conservation programs. “Genetic rescue” via hybrid translocations may provide needed adaptive flexibility for rapid adaptation to environmental change. While concerns persist for some conservationists, this review emphasizes the positive aspects of hybrids and hybridization. Specific implications of natural genetic introgression are addressed with a few examples from butterflies, including transgressive phenotypes and climate-driven homoploid recombinant hybrid speciation. Some specific examples illustrate these points using the swallowtail butterflies (Papilionidae) with their long-term historical data base (phylogeographical diversity changes) and recent (3-decade) climate-driven temporal and genetic divergence in recombinant homoploid hybrids and relatively recent hybrid speciation of Papilio appalachiensis in North America. Climate-induced “reshuffling” (recombinations) of species composition, genotypes, and genomes may become increasingly ecologically and evolutionarily predictable, but future conservation management programs are more likely to remain constrained by human behavior than by lack of academic knowledge.

PREMISE OF THE STUDY Identifying recently diverged taxa can be useful for studying the process of speciation. Ipomoea lacunosa and I. cordatotriloba, along with a putative homoploid hybrid, I. ×leucantha, are closely related taxa, which are promising for investigating the early stages of speciation. The objectives of this investigation were to determine how distinct these purported taxa are morphologically and genetically, and to assess the magnitude of reproductive isolation among the taxa. METHODS We measured morphological characteristics and determined genotypes at four microsatellite loci in several populations of each of the taxa in North Carolina and South Carolina to quantify genetic and morphological differentiation. We also included a previously undescribed fourth taxon, which we term 'I. austinii'. KEY RESULTS Our study revealed that all four taxa had distinct but overlapping geographical ranges, and had significantly distinct morphologies. Patterns of microsatellite variation and the results of crosses indicate that I. ×leucantha and I. austinii are morphologically and genetically distinct taxa. Each exhibits substantial reproductive isolation from the other three taxa. By contrast, microsatellite markers indicate that I. lacunosa and I. cordatotriloba exhibit little differentiation at neutral markers, despite substantial morphological differentiation, and exhibit some reproductive isolation. CONCLUSION I. ×leucantha and I. austinii should be considered separate species. Our results provide no evidence that either species originated through homoploid hybrid speciation. I. cordatotriloba and I. lacunosa should be considered incipient species, but may be experiencing considerable reciprocal gene flow.

Homoploid hybrid speciation (HHS) involves the recombination of two differentiated genomes into a novel, functional one without a change in chromosome number. Theoretically, there are numerous ways for two parental genomes to recombine. Hence, chance may play a large role in the formation of a hybrid species. If these genome combinations can evolve rapidly following hybridization and sympatric situations are numerous, recurrent homoploid hybrid speciation is a possibility. We argue that three different, but not mutually exclusive, types of contingencies could influence this process. First, many of these “hopeful monsters” of recombinant parent genotypes would likely have low fitness. Only specific combinations of parental genomic contributions may produce viable, intra-fertile hybrid species able to accommodate potential constraints arising from intragenomic conflict. Second, ecological conditions (competition, geography of the contact zones or the initial frequency of both parent species) might favor different outcomes ranging from sympatric coexistence to the formation of hybrid swarms and ultimately hybrid speciation. Finally, history may also play an important role in promoting or constraining recurrent HHS if multiple hybridization events occur sequentially and parental divergence or isolation differs along this continuum. We discuss under which conditions HHS may occur multiple times in parallel and to what extent recombination and selection may fuse the parent genomes in the same or different ways. We conclude by examining different approaches that might help to solve this intriguing evolutionary puzzle.

Recent genomic studies have highlighted the importance of hybridization and gene exchange in evolution. We ask what factors cause variation in the impact of hybridization, through adaptation in hybrids and the likelihood of hybrid speciation. During speciation, traits that diverge due to both divergent and stabilizing selection can contribute to the buildup of reproductive isolation. Divergent directional selection in parent taxa should lead to intermediate phenotypes in hybrids, whereas stabilizing selection can also produce extreme, transgressive phenotypes when hybridization occurs. By examining existing theory and empirical data, we discuss how these effects, combined with differences between modes of divergence in the chromosomal distribution of incompatibilities, affect adaptation and speciation in hybrid populations. The result is a clear and testable set of predictions that can be used to examine hybrid adaptation and speciation. Stabilizing selection in parents increases transgression in hybrids, increasing the possibility for novel adaptation. Divergent directional selection causes intermediate hybrid phenotypes and increases their ability to evolve along the direction of parental differentiation. Stabilizing selection biases incompatibilities towards autosomes, leading to reduced sexual correlations in trait values and reduced pleiotropy in hybrids, and hence increased freedom in the direction of evolution. Directional selection causes a bias towards sex-linked incompatibilities, with the opposite consequences. Divergence by directional selection leads to greater dominance effects than stabilizing selection, with major but variable impacts on hybrid evolution.

 Premise of the study: The role of hybridization in plant evolution remains a source of intense debate. Potential consequences range from genetic dead-ends to species fusion or hybrid speciation. While much has been learned from model systems such as Populus , Iris , and Helianthus , many questions remain. Consisting of 11 species that are all capable of hybridizing, Sarracenia presents an excellent system in which to study hybridization.  Methods: Using microsatellites, we examined a single fi eld site consisting of three species: S. leucophylla , S. alata , and S. rubra subsp. wherryi. We determined the level of genetic admixture and compared it with allopatric sites of the same taxa.  Key results: In contrast to the well-defi ned clusters formed when we examined the allopatric sites, the sympatric fi eld site exhibited a wide range of admixture. Additionally, when the relative genetic makeup of “pure” species at the site was compared with the makeup of hybrids, we found that Sarracenia alata contributed disproportionately to the hybrid genomes.  Conclusions: Our study provides further evidence that hybridization is contributing to interspecifi c gene fl ow in the genus and that all species do not contribute equally to hybridization. Implications for conservation are discussed.

The genetic structure of tetraploid (4x = 44) North American species of Primula subgenus Auriculastrum: P. suffrutescens, P. parryi, P. rusbyi, and P. angustifolia was analyzed at seven enzyme loci and compared with that of the related diploid P. cuneifolia and P. nipponica. The studied tetraploid species showed fixed or almost fixed heterozygosity at various loci, indicating a hybrid origin. About half of their alleles were shared with Cuneifolia taxa sampled, suggesting that they arose from crosses involving a maternal Cuneifolia-like ancestor. A preliminary survey of their possible paternal species, as inferred from their genotypes, was carried out among different Primula groups. Several paternal alleles expected were observed in subgenus Aleuritia, particularly among taxa of sect. Crystallophlomis (e.g., P. chionantha, P. minor, and P. nivalis xanthobasis). However, none of these taxa proved to be a suitable paternal species. Hybridization events that originated P. suffrutescens, P. parryi, P. rusbyi,...

Hybrid speciation appears to be rare in animals, yet characterization of possible examples offers to shed light on the genomic consequences of this unique phenomenon, as well as more general processes such as the role of adaptation in speciation. Here, we first generate transcriptome assemblies for a putative hybrid butterfly species, Papilio appalachiensis, its parental species, P. glaucus and P. canadensis, and an outgroup, P. polytes. Then, we use these data to infer genome-wide patterns of introgression and genomic mosaicism using both phylogenetic and population genetic approaches. Our results reveal that there is little genetic divergence among all three of the focal species, but the subset of gene trees that strongly support a specific tree topology suggest widespread sharing of genetic variation between P. appalachiensis and both parental species, likely as a result of hybrid speciation. We also find evidence for substantial shared genetic variation between P. glaucus and P. canadensis, which may be due to gene flow or ancestral variation. Consistent with previous work, we show that P. applachiensis is more similar to P. canadensis at Z-linked genes and more similar to P. glaucus at mitochondrial genes. We also identify a variety of targets of adaptive evolution, which appear to be enriched for traits that are likely to be important in the evolution of this butterfly system, such as pigmentation, hormone sensitivity, developmental processes, and cuticle formation. Overall, our results provide a genome-wide portrait of divergence and introgression associated with adaptation and speciation in an iconic butterfly radiation.

Speciation is the process by which reproductive isolation evolves between populations. Two general models of speciation have been proposed: ecological speciation, where reproductive barriers evolve due to ecologically based divergent selection, and mutation-order speciation, where populations fix different mutations as they adapt to similar selection pressures. I evaluate these alternative models and determine the progress of speciation in a diverse group of land snails, genus Rhagada, inhabiting Rosemary Island. A recently derived keeled-flat morphotype occupies two isolated rocky hills, while globose-shelled snails inhabit the surrounding plains. The study of one hill reveals that they are separated by a narrow hybrid zone. As predicted by ecological speciation theory, there are local and landscape level associations between shell shape and habitat, and the morphological transition coincides with a narrow ecotone between the two distinct environments. Microsatellite DNA revealed a cline of hybrid index scores much wider than the morphological cline, further supporting the ecological maintenance of the morphotypes. The hybrid zone does not run through an area of low population density, as is expected for mutation-order hybrid zones, and there is a unimodal distribution of phenotypes at the centre, suggesting that there is little or no prezygotic isolation. Instead, these data suggest that the ecotypes are maintained by ecologically dependent postzygotic isolation (i.e. ecological selection against hybrids). Mitochondrial and Microsatellite DNA indicate that the keeled-flat form evolved recently, and without major historical disruptions to gene flow. The data also suggest that the two keeled-flat populations, inhabiting similar rocky hills, have evolved in parallel. These snails provide a complex example of ecological speciation in its early stages.

Polyploidy, hybridization, and agamospory have been considered important mechanisms in fern speciation. By integrating the methods of cytology, molecular phylogeny, and morphology, we examined the origins of polyploid species in the Pteris cretica group, which comprises five agamosporous taxa and six sexual species. Phylogenetic analysis was conducted using both cpDNA (rbcL and trnV-trnM) and a low-copy nuclear gene (gapCp). The combined results of cytology and the phylogenetic trees suggested that the sexual diploid P. kidoi had played a central role in the diversification of polyploid species in the P. cretica group. Some triploid clones of agamosporous P. cretica var. cretica originated through hybridization between the diploid cytotype of P. cretica var. cretica and the sexual diploid P. kidoi. Boechera (Brassicaceae) is a diverse genus of ±70 sexual diploid species and numerous apomictic hybrids concentrated in western North America. It is the largest genus in tribe Boechereae, which also includes seven other small genera. Boechera is closely related to Arabidopsis and is becoming a model genus for diverse studies, focusing particularly on apomixis and hybrid speciation. As part of an ongoing effort to clarify the taxonomy of the group, we present phylogenetic analyses of Boechereae, including all genera of the tribe and most of the sexual diploid species of Boechera. Ten loci are used, including two plastid loci, nrDNA ITS, and seven low-copy nuclear loci. These analyses indicate that Boechera, as currently circumscribed, is polyphyletic, comprising three main clades. Background and aims Interspecific hybridization and polyploidy are key processes in plant evolution and are responsible for ongoing genetic diversification in the genus Sorbus (Rosaceae). The Avon Gorge, Bristol, UK, is a world 'hotspot' for Sorbus diversity and home to diploid sexual species and polyploid apomictic species. This research investigated how mating system variation, hybridization and polyploidy interact to generate this biological diversity. Methods Mating systems of diploid, triploid and tetraploid Sorbus taxa were analysed using pollen tube growth and seed set assays from controlled pollinations, and parent-offspring genotyping of progeny from open and manual pollinations. Key results Diploid Sorbus are outcrossing and self-incompatible (SI). Triploid taxa are pseudogamous apomicts and genetically invariable, but because they also display self-incompatibility, apomictic seed set requires pollen from other Sorbus taxa - a phenomenon which offers direct opportunities for hybridization. In contrast tetraploid taxa are pseudogamous but self-compatible, so do not have the same obligate requirement for intertaxon pollination. Conclusions The mating inter-relationships among Avon Gorge Sorbus taxa are complex and are the driving force for hybridization and ongoing genetic diversification. In particular, the presence of self-incompatibility in triploid pseudogamous apomicts imposes a requirement for interspecific cross-pollination, thereby facilitating continuing diversification and evolution through rare sexual hybridization events. This is the first report of naturally occurring pseudogamous apomictic SI plant populations, and we suggest that interspecific pollination, in combination with a relaxed endosperm balance requirement, is the most likely route to the persistence of these populations. We propose that Avon Gorge Sorbus represents a model system for studying the establishment and persistence of SI apomicts in natural populations.

The power of hybridization between species to generate variation and fuel adaptation is poorly understood despite long-standing interest. There is, however, increasing evidence that hybridization often generates biodiversity, including via hybrid speciation. We tested the hypothesis of hybrid speciation in butterflies occupying extreme, high-altitude habitats in four mountain ranges in western North America with an explicit, probabilistic model, and genome-wide DNA sequence data. Using this approach, in concert with ecological experiments and observations and morphological data, we document three lineages of hybrid origin. These lineages have different genome admixture proportions and distinctive trait combinations that suggest unique and independent evolutionary histories.

Reticulate speciation caused by interspecific hybridization is now recognized as an important mechanism in the creation of biological diversity. However, depicting the patterns of phylogenetic networks for lineages that have undergone interspecific gene flow is challenging. Here we sequenced 25 taxa representing natural diversity in the genus Actinidia with an average mapping depth of 26× on the reference genome to reconstruct their reticulate history. We found evidence, including significant gene tree discordance, cytonuclear conflicts, and changes in genome-wide heterozygosity across taxa, collectively supporting extensive reticulation in the genus. Furthermore, at least two separate parental species pairs were involved in the repeated origin of the hybrid lineages, in some of which a further phase of syngameon was triggered. On the basis of the elucidated hybridization relationships, we obtained a highly resolved backbone phylogeny consisting of taxa exhibiting no evidence of hybrid origin. The backbone taxa have distinct demographic histories and are the product of recent rounds of rapid radiations via sorting of ancestral variation under variable climatic and ecological conditions. Our results suggest a mode for consecutive plant diversification through two layers of radiations, consisting of the rapid evolution of backbone lineages and the formation of hybrid swarms derived from these lineages.

After decades of interest, the contribution of hybridization to ecological diversification remains unclear. Hybridization is a potent source of novelty, but nascent hybrid lineages must overcome reproductive and ecological competition from their parental species. Here, we assess whether hybrid speciation is advantageous over alternative modes of speciation, by comparing the geographical and ecological ranges and climatic niche evolutionary rates of stabilized allopolyploid vs. autopolyploids in the Alyssum montanum species complex. We combined an extensive review of studies addressing the systematics and genetic diversity of A. montanum s.l., with flow cytometry and cloning of nuclear markers, to establish the ploidy level and putative hybrid nature of 205 populations. The respective geographic distribution and climatic niche evolution dynamics of the allo- and autopolyploids were investigated using multivariate analyses and comparative phylogenetic approaches. As expected by theory, allopolyploids occur mainly along contact zones and are generally spatially overlapping with their diploid counterparts. However, they demonstrate higher rates of niche evolution and expand into different climatic conditions than those of their diploid congeners. In contrast, autopolyploids show lower rates of niche evolution, occupy ecological niches similar to their ancestors and are restricted to less competitive and peripheral geographic areas. Hybridization thus seems advantageous by promoting ecological niche evolution and more readily allowing escape from competitive exclusion.

It is widely acknowledged that allopolyploidy via hybridization and genome doubling can easily lead to speciation, as polyploid hybrids can be immediately isolated from diploid parental taxa due to high levels of sterility caused by uneven numbers of chromosome complements in their progeny (Soltis and Soltis, 2009; Abbott et al., 2013). However, homoploid hybrid speciation (HHS), in which a hybrid lineage becomes genetically isolated from their parents and functions as a distinct evolutionary unit, has been thought to be fairly uncommon (Chase et al., 2010; Servedio et al., 2013). Schumer et al. (2014) proposed three criteria for proving HHS: evidence of hybridization in the genome, reproductive isolation (RI) of hybrid lineages from parental species, and evidence that this reproductive isolation is a consequence of hybridization. According to these criteria, only one case of HHS in sunflowers was strictly documented in plants till now (Schumer et al., 2014). These criteria highlight two reasons why HHS is harder to detect and prove than allopolyploid speciation: the first is the lack of chromosome number change, whereas the second is that molecular evidence for hybridization becomes harder to detect as the parent species become more closely related, and it is known that HHS tends to involve more closely related parent species than allopolyploidy events (Abbott et al., 2013). Inconsistent with the low rate of documented HHS events in plants, a recent simulation study published in PLOS Genetics by Schumer et al. (2015) predicts that homoploid hybrids could rapidly become isolated from parental species by fixing combinations of genes that hinder successful reproduction with parental species, even in the presence of substantial ongoing immigration from parental species to the new homoploid hybrid species. The main reason for the discrepancy might lie in the fact that most population genetics studies are merely focused on evidence of hybridization in the genome, without examining the strength of RI which can be assessed by other integrative methods. Pollination biology approach can address the extent of RI between hybrids and parental species. For example, the detailed examination of flowering time difference and the pattern of pollen flow mediated by pollinator behavior quantified by pollen DNA barcoding method could provide the strength of pre-pollination RI between parental species and hybrids whereas post-pollination RI could be assessed by comparing pollen tube growth and reproductive fitness between parental species and hybrids (e.g., fruit set, seed set, seed viability) using artificial pollination (e.g., Ma et al., 2014; Bell et al., 2016; Ma et al., 2016). After the confirmation of certain traits that originate from hybridization and are responsible for RI, QTL can be then applied to link the variation of traits to specific genetic loci. It should be pointed out that abiotic ecological factors could promote RI by long-term geographic isolation between hybrids and parents. In this commentary, however, we focus on flowering plants with an entomoplily system that could sometimes build up RI between hybrids and parents by biotic factors with a relative short time. It is a common phenomenon in entomophilous plants that post-zygotic RI like hybrid inviability and/or sterility is not strong enough to select against all the hybrid progeny. Early-generation hybrids with morphological intermediacy are likely to be less effective in attracting the pollinator(s) of either parent, given long term interaction between and adaptive evolution of flower characters of parental species and pollinators (Chase et al., 2010). Thus, strong selection against hybrids with intermediate morphologies would be expected to occur frequently. In addition, even where certain pollinators are shared between hybrids and parental species, theory predicts that once F1s are casually formed, backcrosses to either or both parental species should frequently occur, therefore hybrids can be easily re-absorbed by parental species (Arnold, 1997). In rare cases where F1s dominate hybrid zones, selection against second generation hybrids appears to prevent both interspecific gene flow and the possible creation of homoploid hybrid species (Milne et al., 2003; Milne and Abbott, 2008). However, entomoplily in some flowering plants seems much more complicated than theoretical predictions suggest, because of highly specific interactions between plants and pollinators. Interestingly, three recent studies on pollination biology have indicated that HHS in entomophilous plants should not be so uncommon. The first case involves pollinator mediated RI between the homoploid hybrid species Penstemon clevelandii and its parental species, by flower color shift due to hybridization (Wolfe et al., 1998). The magenta flower color of P. clevelandii has established RI by selection for a distinct bee and hummingbird pollination syndrome, whereas one of its parental species has red flower and is pollinated by hummingbirds, and the other has lavender flower and is pollinated by wasps (Wolfe et al., 1998). The second well documented case is Iris nelsonii, a diploid species that originated from hybridization between I. fulva, I. hexagona, and I. brevicaulis. It is isolated from one of its progenitors (I. hexagona) by attracting hummingbirds due to large red flowers, while I. hexagona is mainly pollinated by bumblebees due to blue flowers, although other isolation barriers such as habitat and environmental isolation are also present (Taylor et al., 2013). The two study cases mentioned above show a partial shift of pollinator preferences creating pre-zygotic RI in the pollination process, due to flower color differentiation as a result of hybridization. The latest case involves Narcissus hybrids which recruit novel pollinators under natural conditions (Marques et al., 2016). Their results showed that the hybrids not only emitted new floral volatiles, but also recruited new pollinators of ants, which were never witnessed in their parental species. This provides strong evidence for pollinator mediated RI between hybrids and parental species (Marques et al., 2016). Overall, after molecular confirmation of hybridization, work remains to be done for examining RI between hybrids and their parents and further testing if the characters responsible for RI originate from hybridization. Recent studies on entomophlilous plants, albeit only three cases, have proved the power of homoploid hybridization in creating new traits responsible for RI. We therefore emphasize the need for field investigation of pollinator mediated RI after hybridization is confirmed by molecular data for entomophlilous plants. We believe that HHS may not be uncommon in flowering plants, especially in many genera in which hybridization is thought to play an important role in their evolution and speciation; the rarity of proven examples likely reflects difficulty of detection. Integrative approaches to investigating potential cases should examine the possibility of pollinator-mediated isolation from parental species, and how this might have been generated during hybridization. The Sino-Himalaya region, where many congeneric species occur sympatrically and are interfertile, is an ideal place for conducting such studies.

Polyploidy plays a major role in the evolution of angiosperms with multiple paleopolyploid events having been suggested making it plausible that all angiosperms have a polyploid event in their history. Polyploidy can arise by genome duplication within a species (i.e., autopolyploidy), or whole genome duplication coupled with hybridization (i.e., allopolyploidy). Penstemon subsection Saccanthera contains a species complex of closely related diploids and polyploids. The species in this complex are P. heterophyllus (2x, 4x), P. parvulus (4x), P. neotericus (8x), P. laetus (2x), and P. azureus (6x). Previous studies have hypothesized that P. azureus is an allopolyploid of P. parvulus (4x) X P. laetus (2x). To test the hypothesis of allopolyploidy in the origin of P. azureus and to determine possible progenitors, two nuclear loci (Adh and NIA) and three chloroplast spacer regions (trnD-trnT, rpoB-trnC, rpl32-trnL) were sequenced from P. azureus, P. heterophyllus, P. laetus, P. parvulus, and P. neotericus. These data were analyzed in a phylogenetic framework and a network analysis was used on the nuclear data. Both nuclear datasets supported the allopolyploid origin of P. azureus with divergent Adh orthologs recovered in all five accessions of P. azureus and divergent NIA orthologs recovered in three of the P. azureus accessions. Furthermore, the Adh and NIA datasets support three hypotheses for the possible progenitors of P. azureus: (1) P. heterophyllus (2x) X P. parvulus; (2) P. heterophyllus (4x) X P. laetus; and (3) P. heterophyllus (2x) X P. heterophyllus (4x). Markedly, all hypotheses support P. heterophyllus (2x) as a progenitor. In addition, the Adh and NIA trees also suggest that P. neotericus is an allopolyploid, P. parvulus is an autopolyploid with two distinct origins, and P. heterophyllus (4x) is an autopolyploid or allopolyploid. The cpDNA analysis resolved geographically structured clades. This pattern seems best explained by local adaptation of the chloroplast genome and chloroplast capture. However, multiple origins of the polyploid species and gene flow could also explain this pattern. This study provides the first molecular phylogenetic evidence of the allopolyploid origin of P. azureus and has given insight into the origin of the other polyploids in this species complex.

International audience; Genome size (or C-value) can present a wide range of values among eukaryotes. This variation has been attributed to differences in the amplification and deletion of different noncoding repetitive sequences, particularly transposable elements (TEs). TEs can be activated under different stress conditions such as interspecific hybridization events, as described for several species of animals and plants. These massive transposition episodes can lead to considerable genome expansions that could ultimately be involved in hybrid speciation processes. Here, we describe the effects of hybridization and introgression on genome size of Drosophila hybrids. We measured the genome size of two close Drosophila species, Drosophila buzzatii and Drosophila koepferae, their F 1 offspring and the offspring from three generations of backcrossed hybrids; where mobilization of up to 28 different TEs was previously detected. We show that hybrid females indeed present a genome expansion, especially in the first backcross, which could likely be explained by transposition events. Hybrid males, which exhibit more variable C-values among individuals of the same generation, do not present an increased genome size. Thus, we demonstrate that the impact of hybridization on genome size can be detected through flow cytometry and is sex-dependent.

High-throughput population genomics reveals how the evolution of chromosome arrangement and sequence divergence followed by secondary contact upon glacier retreat initiates homoploid hybrid speciation in natural populations of the budding yeast Saccharomyces paradoxus.

Ulleung Island is an oceanic volcanic island in Korea, which has never been connected to the adjacent continent. Previous studies highlighted Ulleung Island as an excellent system to study the pattern and process of early stages of flowering plant evolutions on oceanic island. The predominant mode of speciation in flowering plants on Ulleung Island appears to be anagenesis. However, the potentially important role of hybrid speciation among incompletely reproductively isolated lineages cannot be ruled out. Viola woosanensis (Violaceae) is of purportedly hybrid origin between V. ulleungdoensis (i.e., formerly recognized as V. selkirkii in Ulleung Island) and V. chaerophylloides, based on morphology. To examine the origin of V. woosanensis, we sampled a total of 80 accessions, including V. woosanensis and its putative parental species and sequenced nrDNA ITS, and four highly variable chloroplast noncoding regions (trnL-trnF, rpl16 intron, atpF-atpH, and psbA-trnH). Representative species of Viola from Korea were also included in the phylogenetic analyses (maximum parsimony, maximum likelihood, and Bayesian inference). Additive polymorphic sites in the nrDNA ITS regions were confirmed by cloning amplicons from representative species. The molecular data strongly supported the hybrid origin of V. woosanensis, and the maternal and paternal parent were determined to be V. ulleungdoensis and V. chaerophylloides, respectively. The presence of two parental ribotypes in V. woosanensis (with the exception in one population) was confirmed by cloning, suggesting V. woosanensis is primarily the F1 generation. No trace of backcrossing and introgression with its parents was detected due to low fertility of hybrid species. We found a multiple and unidirectional hybrid origin of V. woosanensis. Additional studies are required to determine which factors contribute to asymmetric gene flow of Viola species in Ulleung Island.

Hypotheses of hybrid origin are common. Here we use next generation sequencing to test a hybrid hypothesis for a non-model insect with a large genome. We compared a putative hybrid triploid stick insect species (Acanthoxyla geisovii) with its putative paternal diploid taxon (Clitarchus hookeri), a relationship that provides clear predictions for the relative genetic diversity within each genome. The parental taxon is expected to have comparatively low allelic diversity that is nested within the diversity of the hybrid daughter genome. The scale of genome sequencing required was conveniently achieved by extracting mRNA and sequencing cDNA to examine expressed allelic diversity. This allowed us to test hybrid-progenitor relationships among non-model organisms with large genomes and different ploidy levels. Examination of thousands of independent loci avoids potential problems produced by the silencing of parts of one or other of the parental genomes, a phenomenon sometimes associated with the process of stabilisation of a hybrid genome. Transcript assembles were assessed for evidence of paralogs and/or alternative splice variants before proceeding. Comparison of transcript assemblies was not an appropriate measure of genetic variability, but by mapping reads back to clusters derived from each species we determined levels of allelic diversity. We found greater cDNA sequence diversity among alleles in the putative hybrid species (Acanthoxyla geisovii) than the non-hybrid. The allelic diversity within the putative paternal species (Clitachus hookeri) nested within the hybrid-daughter genome, supports the current view of a hybrid-progenitor relationship for these stick insect species. Next generation sequencing technology provides opportunities for testing evolutionary hypotheses with non-model organisms, including, as here, genomes that are large due to polyploidy.

Homoploid hybrid speciation, speciation by hybridization without a change in chromosome number, may be the result of an encounter of closely related species in a habitat that is different from that usually occupied by these species. In the northwestern Caucasus the land snail species Micropontica caucasica and M. circassica form two distinct entities with little admixture at low and intermediate altitudes. However, at higher altitudes in the Lagonaki plateau, which were repeatedly glaciated, Micropontica populations with intermediate characters occur. Admixture analyses based on AFLP data demonstrated that the populations from the Lagonaki plateau are homoploid hybrids that now form a cluster separate from the parental species. The Lagonaki populations are characterized by a mtDNA haplotype clade that has been found in the parental species only once. The fixation of this haplotype clade in most hybrid populations suggests that these haplotypes are better adapted to the cooler conditions in high altitude habitats and have replaced the haplotypes of the parental species in a selective sweep. The fixation of a presumably adaptive mitochondrial haplotype clade in the Lagonaki populations is an important step towards speciation under the differential fitness species concept.

Once thought rare in animal taxa, hybridization has been increasingly recognized as an important and common force in animal evolution. In the past decade, a number of studies have suggested that hybridization has driven speciation in some animal groups. We investigate the signature of hybridization in the genome of a putative hybrid species, Xiphophorus clemenciae, through whole genome sequencing of this species and its hypothesized progenitors. Based on analysis of this data, we find that X. clemenciae is unlikely to have been derived from admixture between its proposed parental species. However, we find significant evidence for recent gene flow between Xiphophorus species. Although we detect genetic exchange in two pairs of species analyzed, the proportion of genomic regions that can be attributed to hybrid origin is small, suggesting that strong behavioral premating isolation prevents frequent hybridization in Xiphophorus. The direction of gene flow between species is potentially consistent with a role for sexual selection in mediating hybridization.

The first unambiguous documentation of hybridism in the genus Doronicum (Senecioneae – Asteraceae) is reported. All our morphological, karyological and molecular data concur to indicate that Doronicum × minutilloi Peruzzi hybr. nov. (2n = 60) is a hybrid growing in Monti Aurunci (Central Italy), originated from the spontaneous crossing D. orientale Hoffm. (2n = 60) × D. columnae Ten. (2n = 60). This new hybrid shows a slightly higher morphological, karyotypic and ribotypic affinity with D. columnae, but shares a trnL-trnF IGS haplotype with D. orientale, and co-occurs with the latter species only; it has reduced fertility and a high potential for vegetative propagation through rhizome fragmentation. Our results led us to suspect in fieri homoploid hybrid speciation.

Hybrid speciation represents a relatively rapid form of diversification. Early models of homoploid hybrid speciation suggested that reproductive isolation between the hybrid species and progenitors primarily resulted from karyotypic differences between the species. However, genic incompatibilities and ecological divergence may also be responsible for isolation. Iris nelsonii is an example of a homoploid hybrid species that is likely isolated from its progenitors primarily by strong prezygotic isolation, including habitat divergence, floral isolation and post-pollination prezygotic barriers. Here, we used linkage mapping and quantitative trait locus (QTL) mapping approaches to investigate genomic collinearity and the genetic architecture of floral differences between I. nelsonii and one of its progenitor species I. hexagona. The linkage map produced from this cross is highly collinear with another linkage map produced between I. fulva and I. brevicaulis (the two other species shown to have contributed to the genomic makeup of I. nelsonii), suggesting that karyotypic differences do not contribute substantially to isolation in this homoploid hybrid species. Similar to other studies of the genetic architecture of floral characteristics, at least one QTL was found that explained >20% variance in each color trait, while minor QTLs were detected for each morphological trait. These QTLs will serve as hypotheses for regions under selection by pollinators.

We report 30 polymorphic microsatellite markers for five species of Palearctic green toads (Bufo viridis subgroup): 23 in the diploid B. latastii, 19 in diploid B. turanensis, 20 in diploid B. shaartusiensis, 27 in tetraploid B. pewzowi, and 30 in triploid B. baturae. Genetic diversity at these loci, measured for 10–18 individuals per species, ranged from 2 to 19 alleles. These microsatellite loci will be useful for conservation plans (genetic diversity, population structure, evolutionary units), inheritance patterns, and evolution of green toads.

There is a growing appreciation for the importance of hybrid speciation in angiosperm evolution. Here, we show that Yucca gloriosa (Asparagaceae: Agavoideae) is the product of intersectional hybridization between Y. aloifolia and Y. filamentosa. These species, all named by Carl Linnaeus, exist in sympatry along the southeastern Atlantic coast of the United States. Yucca gloriosa was found to share a chloroplast haplotype with Y. aloifolia in all populations sampled. In contrast, nuclear gene-based microsatellite markers in Y. gloriosa are shared with both parents. The hybrid origin of Y. gloriosa is supported by multilocus analyses of the nuclear microsatellite markers including principal coordinates analysis (PCO), maximum-likelihood hybrid index scoring (HINDEX), and Bayesian cluster analysis (STRUCTURE). The putative parental species share only one allele at a single locus, suggesting there is little to no introgressive gene flow occurring between these species and Y. gloriosa. At the same time, diagnostic markers are segregating in Y. gloriosa populations. Lack of variation in the chloroplast of Y. aloifolia, the putative maternal parent, makes it difficult to rule out multiple hybrid origins of Y. gloriosa, but allelic variation at nuclear loci can be explained by a single hybrid origin of Y. gloriosa. Overall, these data provide strong support for the homoploid hybrid origin of Y. gloriosa.

The annual sunflowers (Helianthus sect. Helianthus) present a formidable challenge for phylogenetic inference because of ancient hybrid speciation, recent introgression, and suspected issues with deep coalescence. Here we analyze sequence data from 11 nuclear DNA (nDNA) genes for multiple genotypes of species within the section to (1) reconstruct the phylogeny of this group, (2) explore the utility of nDNA gene trees for detecting hybrid speciation and introgression; and (3) test an empirical method of hybrid identification based on the phylogenetic congruence of nDNA gene trees from tightly linked genes. We uncovered considerable topological heterogeneity among gene trees with or without three previously identified hybrid species included in the analyses, as well as a general lack of reciprocal monophyly of species. Nonetheless, partitioned Bayesian analyses provided strong support for the reciprocal monophyly of all species except H. annuus (0.89 PP), the most widespread and abundant annual sunflower. Previous hypotheses of relationships among taxa were generally strongly supported (1.0 PP), except among taxa typically associated with H. annuus, apparently due to the paraphyly of the latter in all gene trees. While the individual nDNA gene trees provided a useful means for detecting recent hybridization, identification of ancient hybridization was problematic for all ancient hybrid species, even when linkage was considered. We discuss biological factors that affect the efficacy of phylogenetic methods for hybrid identification.

In a genome alignment of five individuals of the ascomycete fungus Zymoseptoria pseudotritici , a close relative of the wheat pathogen Z. tritici (synonym Mycosphaerella graminicola ), we observed peculiar diversity patterns. Long regions up to 100 kb without variation alternate with similarly long regions of high variability. The variable segments in the genome alignment are organized into two main haplotype groups that have diverged ∼3% from each other. The genome patterns in Z. pseudotritici are consistent with a hybrid speciation event resulting from a cross between two divergent haploid individuals. The resulting hybrids formed the new species without backcrossing to the parents. We observe no variation in 54% of the genome in the five individuals and estimate a complete loss of variation for at least 30% of the genome in the entire species. A strong population bottleneck following the hybridization event caused this loss of variation. Variable segments in the Z. pseudotritici genome exhibit the two haplotypes contributed by the parental individuals. From our previously estimated recombination map of Z. tritici and the size distribution of variable chromosome blocks untouched by recombination we estimate that the hybridization occurred ∼380 sexual generations ago. We show that the amount of lost variation is explained by genetic drift during the bottleneck and by natural selection, as evidenced by the correlation of presence/absence of variation with gene density and recombination rate. The successful spread of this unique reproductively isolated pathogen highlights the strong potential of hybridization in the emergence of pathogen species with sexual reproduction.

Alternanthera (Amaranthaceae) is a diverse genus (80–200 species) largely restricted to the American Tropics. With Pedersenia and Tidestromia, it makes up the ‘Alternantheroid clade’ in Gomphrenoideae. Parsimony and Bayesian analyses of nucleotide sequences of nuclear (ITS) and plastid (rpl16, trnL-F) and morphological characters identify that the capitate stigma of Alternanthera is a synapomorpy within the Alternantheroids. Within Alternanthera, two major clades were resolved, both of which were marked by otherwise homoplasious characters of the gynoecium: Clade A [99% jackknife (JK); 1.0 posterior probability (PP)] with nine species and Clade B (60% JK; 0.98 PP) with 22 species. Four subclades (B1–B4), strongly supported statistically, were identified in Clade B. Previous subgeneric classifications of Alternanthera appear artificial in light of our new molecular phylogenetic analyses. Most major lineages are congruently resolved by nuclear and plastid data but some incongruence between the nrITS and plastid phylogenetic trees suggests hybridization may have played a role in the rampant speciation in Alternanthera. Whereas C4 photosynthesis appears to have evolved in a single clade, the position of A. littoralis var. maritima (C3) in this clade may be explained by hybrid speciation rather than a reversal from C4 to C3. All C3–C4 intermediates belong to a different clade that also contains C3 species, but species limits, including the widely studied A. tenella, are unclear. The clade including A. tenella and A. halimifolia contains most of the species endemic to the Galapagos whereas A. nesiotes, also endemic to the islands, is nested among widespread American taxa. This suggests that the Galapagos radiation of Alternanthera may have arisen from at least two independent colonization events followed by a subsequent radiation in the former lineage. © 2012 The Linnean Society of London, Botanical Journal of the Linnean Society, 2012, 169, 493–517.

Models on hybrid speciation assume that hybridization generates increased phenotypic variance that is utilized to invade new adaptive peaks. We test to what extent this prediction can be traced using gene expression data in the fish species Cottus perifretum and Cottus rhenanus as well as a natural hybrid lineage referred to as invasive sculpins. In addition, interspecies crosses were used to explore evolutionary trajectories from initial stages to the hybrid lineage. EST (expressed sequence tag) libraries were sequenced to design an oligonucleotide microarray that was calibrated for probe-specific differences in binding behaviour. Levels of gene expression divergence between species correlate with genetic divergence at neutral markers and, accordingly, invasive sculpins were intermediate between the parental species overall. However, the hybrid lineage is distinguished through unique patterns of gene expression that are enriched for biological functions which represent candidates for the fitness properties of invasive sculpins. We compare F(2) crosses with natural invasive sculpins to show that the variance in gene expression decreases in invasives. Moreover, few of the transgressive patterns of gene expression that distinguish invasives can be directly observed in F(2) crosses. This suggests that the invasive transcriptome was subject to secondary changes after admixture. The result is in line with an evolutionary process that reduces maladaptive variance and optimizes the phenotype of an emerging hybrid lineage.

Hybrid speciation may contribute significantly to generating biodiversity, but only a few well-documented examples for it exist so far that do not involve polyploidization as a mechanism. The swordtail fish, Xiphophorus clemenciae, shows common hallmarks of a hybrid origin and still overlaps in its current geographic distribution with its putative ancestral species (Xiphophorus hellerii and Xiphophorus maculatus). Xiphophorus clemenciae provides an ideal system for investigating the possible continued genetic interactions between a hybrid and its parental species. Here, we use microsatellite and mitochondrial markers to investigate the population structure of these species of swordtails and search for signs of recent hybridization. Individuals were sampled from 21 localities across the known range of X. clemenciae- the Isthmus of Tehuantepec (IT) Mexico, and several environmental parameters that might represent barriers to dispersal were recorded. The hybridization event that gave rise to X. clemenciae appears to be rather ancient, and a single origin is likely. We find negligible evidence for ongoing hybridization and introgression between the putative ancestral species, because they now occupy distinct ecological niches, and a common haplotype is shared by most populations of X. clemenciae. The population structure within these species shows an isolation-by-distance (IBD) pattern and genetic differentiation between most populations is significant and high. We infer that tectonic evolution in the Isthmus has greatly restricted gene flow between the southern and central IT populations of X. clemenciae and X. helleriii and provide preliminary information to aid in conservation management of this geographically restricted hybrid species, X. clemenciae.

PolA1, a single-copy nuclear gene encoding the largest subunit of RNA polymerase I, comprises highly polymorphic intron 19 and nucleotide tag (Ntag) sequences. We analyzed these sequences in 42 accessions, which differed in ploidy, of Triticum–Aegilops and Hordeum species. The lengths of the intron 19 sequences were ca. 110 bp long in Triticum–Aegilops species, except in four Sitopsis species, Ae. longissima, Ae. searsii, Ae. sharonensis, Ae. speltoides, which had introns similar in length to those of Hordeum species, i.e., ca. 240 bp long. Phylogenetic analyses of the Ntag sequences showed that the four Sitopsis and remaining Triticum–Aegilops species were classified into two discrete Hordeum and Triticum clades, respectively. The A and D genome-specific Ntag sequences of polyploid wheats were highly homologous with those of T. urartu and Ae. tauschii, respectively. In Ae. bicornis, another Sitopsis species, two accessions had the short intron 19 and Triticum–type Ntag sequence, which were highly homologous with those of the B genome in polyploid wheats, whereas one accession contained the long intron 19 and Hordeum–type Ntag sequences. In contrast, partial sequence analyses revealed that the three accessions of Ae. bicornis shared highly homology to single-copy DMC1 and EF-G genes. The discrepancy between these results indicates that the Sitopsis species were probably established by hybrid speciation including ancient introgressive hybridization between progenitors of Triticum–Aegilops and Hordeum. Although many researchers have proposed Ae. speltoides as a candidate for the B genome donor, our data suggest the existence of diploid B genome species in the past that were responsible for the origin of both polyploid wheats and Sitopsis species, including Ae. speltoides.

Although homoploid hybrid speciation in plants is probably more common than previously realized, there are few well-documented cases of homoploid hybrid origin in conifers. We examined genetic divergence between two currently widespread pines in Northeast China, Pinus sylvestris var. mongolica and Pinus densiflora, and also whether two narrowly distributed pines in the same region, Pinus funebris and Pinus takahasii, might have originated from the two widespread species by homoploid hybrid speciation. Our results, based on population genetic analysis of chloroplast (cp), mitochondrial (mt) DNA, and nuclear gene sequence variation, showed that the two widespread species were divergent for both cp- and mtDNA variation, and also for haplotype variation at two of eight nuclear gene loci surveyed. Our analysis further indicated that P. sylvestris var. mongolica and P. densiflora remained allopatric during the most severe Quaternary glacial period that occurred in Northeast China, but subsequently exhibited rapid range expansions. P. funebris and P. takahasii, were found to contain a mixture of chlorotypes and nuclear haplotypes that distinguish P. sylvestris var. mongolica and P. densiflora, in support of the hypothesis that they possibly originated via homoploid hybrid speciation following secondary contact and hybridization between P. sylvestris var. mongolica and P. densiflora.

We analyzed variability of morphological characters and genetic polymorphism of inter-simple sequence repeat (ISSR) markers in nine natural populations of three Lotus species from Eastern Europe, aiming to provide insights into the nature of the species L. ucrainicus. Nuclear ribosomal internal transcribed spacer (nrITS) was used as an additional molecular marker for a small subset of accessions. Analysis of variance, and principal coordinate and principal component analyses were applied for morphological data study. Cluster analysis [unweighted pair-group method with arithmetic mean (UPGMA)], principal coordinate analysis, and analysis of population genetic structure were used for ISSR pattern study. Morphological and genetic (ISSR, nrITS) evidence suggested hybrid origin of L. × ucrainicus as a result of hybridization between tetraploid species L. corniculatus and diploid species L. stepposus. We conclude that L. × ucrainicus may represent a case of hybrid speciation in statu nascendi, occurring before our very eyes.

Micropsectra sedna (Oliver, 1976) is a parthenogenetic midge from the Canadian Arctic. The parthenogenetic mechanism is apomictic thelytoky, with a restitutional division during oogenesis, as found in other parthenogenetic Chironomidae. It is triploid, with two similar chromosome sets, and the third is relatively dissimilar, pairing little with the diploid set. Two karyotypes were observed: a single individual with eight polytene elements in the salivary glands (3n=12), considered standard, while the majority of larvae showed only seven polytene chromosomes (3n=11). Hybrid speciation is considered likely, although chromosomal recombination following the origin of thelytoky has played some part in karyotype evolution. A single morphologically distinct larva was also found, which might be the donor of the haploid chromosome set. The apomictic restitutional system is compared to that of the other, independently derived, parthenogenetic Chironomids to assess the extent of similarity between species.

Hybrid speciation has long fascinated evolutionary biologists and laymen alike, presumably because it challenges our classical view of evolution as a ‘one-way street’ leading to strictly tree-like patterns of ancestry and descent. Homoploid hybrid speciation (HHS) has been a particularly interesting puzzle, as it appears to occur extremely rapidly, perhaps within less than 50 generations (McCarthy et al. 1995; Buerkle et al. 2000). Nevertheless, HHS may sometimes involve extended or repeated periods of recombination and gene exchange between populations subject to strong divergent natural selection (Buerkle & Rieseberg 2008). Thus, HHS provides a highly interesting setting for understanding the drivers and tempo of adaptive divergence and speciation in the face of gene flow (Arnold 2006; Rieseberg & Willis 2007; Nolte & Tautz 2009). In the present issue of Molecular Ecology, Wang et al. (2011) explore a particularly challenging issue connected to HHS: they attempt to trace the colonization and recombination history of an ancient (several MYA) hybrid species, from admixture and recombination in the ancestral hybrid zone to subsequent range shifts triggered by tectonic events (uplift of the Tibetan plateau) and climatic shifts (Pleistocene ice ages). This work is important because it addresses key issues related to the origin of the standing genetic variation available for adaptive responses (e.g. to climate change) and speciation in temperate species, which are topics of great current interest (Rieseberg et al. 2003; Barrett & Schluter 2008; de Carvalho et al. 2010).

PREMISE OF THE STUDY Homoploid hybrid speciation involves the evolution of reproductive isolation between a hybrid lineage and its progenitors without a change in chromosome number. Ecological divergence presumably plays a large role in the stabilization of hybrid lineages, as all homoploid hybrid species described to date are reported to be ecologically divergent from their progenitors. However, the described ecological divergence in most systems is anecdotal and has not been empirically tested. METHODS We assessed the vegetative response of Iris nelsonii, a homoploid hybrid species, and its three progenitor species, I. brevicaulis, I. fulva, and I. hexagona, to different abiotic conditions (i.e., varied sunlight availability and flooding conditions) that largely characterize the habitats of these four species in their natural habitats in Louisiana, USA. KEY RESULTS The species differed in their responses to the water-level treatment for many of the response variables, including rhizome weight, ramet growth, plant height, and two principal components used to characterize the data. The species differed in their response to the light-level treatment for root allocation and the principal component used to characterize plant size. Iris nelsonii significantly differed from its progenitors, including its most closely related progenitor species, in response to many of the treatments. CONCLUSIONS The differential response to abiotic habitat conditions of I. nelsonii suggests that this species is ecologically divergent from its progenitor species.

Homoploid hybrid speciation is thought to require unusual circumstances to yield reproductive isolation from the parental species, and few examples are known from nature. Here, we present genetic evidence for this mode of speciation in birds. Using Bayesian assignment analyses of 751 individuals genotyped for 14 unlinked, nuclear microsatellite loci, we show that the phenotypically intermediate Italian sparrow (Passer italiae) does not form a cluster of its own, but instead exhibits clear admixture (over its entire breeding range) between its putative parental species, the house sparrow (P. domesticus) and the Spanish sparrow (P. hispaniolensis). Further, the Italian sparrow possesses mitochondrial (mt) DNA haplotypes identical to both putative parental species (although mostly of house sparrow type), indicating a recent hybrid origin. Today, the Italian sparrow has a largely allopatric distribution on the Italian peninsula and some Mediterranean islands separated from its suggested parental species by the Alps and the Mediterranean Sea, but co-occurs with the Spanish sparrow on the Gargano peninsula in southeast Italy. No evidence of interbreeding was found in this sympatric population. However, the Italian sparrow hybridizes with the house sparrow in a sparsely populated contact zone in the Alps. Yet, the contact zone is characterized by steep clines in species-specific male plumage traits, suggesting that partial reproductive isolation may also have developed between these two taxa. Thus, geographic and reproductive barriers restrict gene flow into the nascent hybrid species. We propose that an origin of hybrid species where the hybrid lineage gets geographically isolated from its parental species, as seems to have happened in this system, might be more common in nature than previously assumed.

Homoploid hybrid speciation in animals is poorly understood, mainly because of the scarcity of well-documented cases. Here, we present the results of a multilocus sequence analysis on the house sparrow (Passer domesticus), Spanish sparrow (P. hispaniolensis) and their proposed hybrid descendant, the Italian sparrow (P. italiae). The Italian sparrow is shown to be genetically intermediate between the house sparrow and Spanish sparrow, exhibiting genealogical discordance and a mosaic pattern of alleles derived from either of the putative parental species. The average variation on the Z chromosome was significantly reduced compared with autosomal variation in the putative parental species, the house sparrow and Spanish sparrow. Additionally, divergence between the two species was elevated on the Z chromosome relative to the autosomes. This pattern of variation and divergence is consistent with reduced introgression of Z-linked genes and/or a faster-Z effect (increased rate of adaptive divergence on the Z). F(ST) -outlier tests were consistent with the faster-Z hypothesis: two of five Z-linked loci (CHD1Z and PLAA) were identified as candidates for being subject to positive, divergent selection in the putative parental species. Interestingly, the two latter genes showed a mosaic pattern in the (hybrid) Italian sparrow; that is, the Italian sparrow was found to be fixed for Spanish sparrow alleles at CHD1Z and to mainly have house sparrow alleles at PLAA. Preliminary evidence presented in this study thus suggests that sex chromosomes may play a significant role in this case of homoploid hybrid speciation.

Pinus densata is an intriguingly successful homoploid hybrid species that occupies vast areas of the southeastern Tibetan Plateau in which neither of its parental species are present, but the colonization processes involved are poorly understood. To shed light on how this species colonized and became established on the plateau, we surveyed paternally inherited chloroplast (cp) and maternally inherited mitochondrial (mt) DNA variation within and among 54 populations of P. densata and its putative parental species throughout their respective ranges. Strong spatial genetic structure of both cp and mtDNA were detected in P. densata populations. Mitotypes specific to P. densata were likely generated by complex recombination events. A putative ancestral hybrid zone in the northeastern periphery of P. densata was identified, and we propose that the species then colonized the plateau by migrating westwards. Along the colonization route, consecutive bottlenecks and surfing of rare alleles caused a significant reduction in genetic diversity and strong population differentiation. The direction and intensity of introgression from parental species varied among geographic regions. In western parts of its range, the species seems to have been isolated from seed and pollen flow from its parent species for a long time. The observed spatial distribution of genetic diversity in P. densata also appears to reflect the persistence of this species on the plateau during the last glaciation. Our results indicate that both ancient and contemporary population dynamics have contributed to the spatial distribution of genetic diversity in P. densata, which accordingly reflects its evolutionary history.

Polymnia johnbeckii , a new, narrowly endemic species, is distinct in its combination of highly dissected leaves, hirsute herbage, and relatively large, showy heads. It is known from two populations in Marion County, Tennessee, and should be considered a rare species at both the state and federal level. A chromosome count indicates that P. johnbeckii is diploid. Although standard cladogenesis is the null hypothesis for the origin of this diploid species, evidence supporting an alternative scenario of homoploid hybrid speciation is discussed.

In this issue of Molecular Ecology, Brelsford et al. (2011) present strong evidence for a case of hybrid speciation within the yellow-rumped warbler complex. Although homoploid hybrid speciation has now been documented in many animals (Mallet 2007), it seems rare in tetrapods (Mavarez & Linares 2008) and it has barely even been mentioned in birds (Price 2008). Brelsford and colleagues thus present the first detailed molecular evidence suggesting that hybrid speciation can occur in birds. Brelsford et al. (2011) posit that Audubon's warbler (Dendroica auduboni) constitutes a hybrid species originating from the admixture of two distinct parental lineages, represented today by myrtle warbler (D. coronata) and black-fronted warbler (D. nigrifrons). The authors present three major lines of molecular evidence suggesting that this is not simply a case of a hybrid swarm or limited introgression.

• Premise of the study: Collinsia was the subject of classic biosystematic studies by Garber and colleagues and is increasingly investigated to address major evolutionary questions. Lack of phylogenetic data from more than one gene region and one taxonomic exemplar has left relationships, diversity, and phytogeography of Collinsia in question and has limited understanding of its diversification. • Methods: Phylogenetic analyses representing 179 populations of Collinsia and closely related Tonella were conducted based on DNA sequences of nuclear ribosomal transcribed spacers, the single-copy nuclear gene CYCLOIDEA-1, and part of the chloroplast matK/trnK intron region to reexamine systematic hypotheses and extend understanding of the importance of floral characters, chromosome evolution, interfertility, crossability, hybridization, edaphic factors, and ecogeographic barriers to diversification in the group. • Key results: Informal “sections” of Collinsia are artificial, although pedicel length and other traditional deep-level taxonomic characters are more conservative evolutionarily than flower size. Evolutionary loss of crossability and interfertility in Collinsia appears to be largely a byproduct of divergence. Although most taxa appear to have arisen by divergent evolution, multiple lines of evidence indicate a homoploid hybrid constitution of C. tinctoria, possibly explaining an occurrence of convergent chromosome evolution. Phylogeographic and cryptic diversity is extensive. • Conclusions: Diversity in Collinsia is greater than previously documented. Recently divergent lineages are often associated with distinct habitat (including soil) and geographic factors, different flower sizes, and contrasting chromosomal arrangements. Evidence for a hybrid constitution of diploid C. tinctoria is consistent with lack of strong intersterility barriers between closely related taxa.

To elucidate natural hybridization of Korean Phragmites, we collected Phragmites plants from 29 regions in South Korea. Haplotypes of the samples, which were determined using two known chloroplast intergenic sequences in this study, were combined with previously known haplotypes. Phylogenetic analysis identified that 30 Korean Phragmites were grouped with two different haplotypes, ‘P’ or ‘W’, respectively, indicating that introduced Phragmites samples from other continents were not present in Korea. The vast majority (26) of the 27 test samples were grouped with the P haplotype, while the E4 sample and the three control Phragmites japonicus samples were grouped with haplotype W. Interestingly, parsimony network analysis revealed that Phragmites australis in Korea might have originated from various regions including Busan (S1), Icheon (M2), and Ansan (W2). Genotype analysis using the PhaHKT1 nuclear gene identified the M3 sample as Phragmites japonicus. For the first time, we found two hybrids (E4 and M3) in the wild by haplotype and genotype analyses, implying that the phenotype of Phragmites australis might be dominant in the hybrids. In summary, we suggest that hybrid speciation might be an important factor in the genetic diversity of Korean Phragmites.

Several animal species have recently been shown to have hybrid origins, but no avian examples have been documented with molecular evidence. We investigate whether the Audubon’s warbler (Dendroica auduboni), one of four visually distinct species in the yellow-rumped warbler complex, has originated through hybridization between two other species in this group, the myrtle warbler (D. coronata) and black-fronted warbler (D. nigrifrons). Analysis of nuclear amplified fragment length polymorphism (AFLP) and sequence markers shows that Audubon’s warblers are genetically intermediate and carry a mixture of alleles otherwise found only in one or the other of their putative parental species. Audubon’s warblers also carry two deeply divergent mitochondrial DNA lineages, each shared with only one putative parental form. Broad clines between Audubon’s and black-fronted warblers in AFLP markers call into question the validity of these two forms as full species; nevertheless, our results suggest that the Audubon’s warbler probably originated through hybridization between two long-diverged species. It is likely that more cases of avian species of hybrid origin will be revealed by surveys of variation in nuclear DNA and other traits.
