Lilies are highly regarded for their ornamental appeal and striking flowers, which are of significant importance in horticulture. Understanding the genetic makeup of these plants is crucial for breeding and developing new cultivars. This study presents a comprehensive cytogenetic analysis of 45 S and 5 S rDNA loci in 34 wild Lilium species. To reveal the genetic relationships within the genus, advanced visualization methods, such as heatmaps and 3D network plots, were utilized. The results of this study identified both conserved and divergent genetic features, which offer insights into the evolutionary history and potential genetic compatibility of these species. Notably, the clustering of species based on rDNA locus patterns highlights the need for potential taxonomic re-evaluation and reveals candidates for cross-breeding. This integrated approach emphasizes the importance of combining cytogenetic data with traditional morphological classifications to refine our understanding of the Lilium species. Future research should expand the range of analyzed species, incorporate additional molecular markers to further elucidate genetic relationships, and support the development of resilient and diverse ornamental crops. Genic codominant multiallelic markers are essential to identify the genetic variation, population diversity and evolutionary history of a species. Soybean (Glycine max) is a major legume crop having importance in both a protein-rich pulse as well as a high recovery oilseed crop. To date, no genome-wide genic SSR markers have been elucidated in this crop of high importance. This article aims to identify and validate regulatory gene-derived SSR markers in soybean. The coding sequences of Glycine max were downloaded from PlantTFDB and used for the identification, followed by the localization of SSRs by using a Perl 5 script (MISA, MIcroSAtellite identification tool). The flanking primers to SSRs were designed and chromosomal distribution and Gene ontology searches were performed using BLAST2GO. Twenty random SSR markers were validated to check cross-species transferability and genetic diversity study was performed. A set of 1138 simple sequence repeat markers from transcription factor coding genes were designed and designated as TF-derived SSR markers. They were anchored on 20 G. max chromosomes, and the SSR motif frequency was one per 4.64 kb. Trinucleotide repeats were found abundant and tetra, as well as pentanucleotide frequency, was least in soybean. Gene Ontology search revealed the diverse role of SSR-containing TFs in soybean. Eight soybean accessions were analyzed for identified twenty candidates for genic SSR diversification, and a principal co-ordinate analysis, a genic dissimilarity-based unweighted neighbour-joining tree, was constructed. Simple Summary: Canine coronavirus (CCoV) is an important gastrointestinal pathogen in dogs. It is endemic worldwide and poses a significant risk to canine health. Here, the prevalence and genetic characteristics of CCoV in pet dogs in Guangxi Province, China, were examined. Sixty-five CCoV-positive samples were selected for amplifying and sequencing S, M, and N genes to analyze the similarity, recombination, and evolution of CCoV strains. The results indicated that the positivity rate of CCoV was 8.43% and showed a close correlation with age and season in pet dog infections. The strains obtained in Guangxi Province belonged to the CCoV-IIa and CCoV-IIb subtypes, and recombination and mutations were found in Guangxi's CCoV strains. These provided insights into the genetic characteristics of CCoV in Guangxi Province, China. Canine coronavirus (CCoV) is an important gastrointestinal pathogen that causes serious harm to pet dogs worldwide. Here, 1791 clinical samples were collected from pet dogs in different pet hospitals in Guangxi Province, southern China, for the 2021–2024 period and detected for CCoV by a multiplex RT-qPCR. The results showed that 8.43% (151/1791) of samples were positive for CCoV. Sixty-five positive samples were selected to amplify, sequence, and analyze S, M, and N genes. A sequence comparison revealed that the nucleotide and amino acid similarities of the S, M, and N genes were 94.86% and 94.62%, 96.85% and 97.80%, and 96.85% and 97.80%, respectively. Phylogenetic analysis indicated that 65 CCoV strains obtained in this study belonged to the CCoV-II genotype, of which 56 CCoV strains belonged to the CCoV-IIa subtype and 9 CCoV strains belonged to the CCoV-IIb subtype. A potential recombination event analysis of S gene sequences indicated that two CCoV strains, i.e., GXBSHM0328-34 and GXYLAC0318-35, have recombination signals. A Bayesian analysis indicated that the evolutionary rates of the S, M, and N genes were 1.791 × 10−3, 6.529 × 10−4, and 4.775 × 10−4 substitutions/site/year, respectively. The population size grew slowly before 1980 and then began to shrink slowly; it then shrank rapidly in 2005 and expanded sharply in 2020, leveling off thereafter. These results indicated the CCoV strains prevalent in Guangxi Province, southern China, showed a high level of genetic diversity and maintained continuous variation among clinical epidemic strains. Yellowhorn (Xanthoceras sorbifolium Bunge) is a valuable ornamental, medicinal, and woody oilseed species that is indigenous to China. The breeding improvement of yellowhorn has been hindered by a lack of suitable markers and sufficient information regarding the molecular diversity of this species. In this study, we conducted a comprehensive analysis of the yellowhorn genome to characterize the simple sequence repeat (SSR) loci. A total of 4,007,201 SSRs were successfully identified. Among these markers, mono-nucleotide SSRs were most abundant in the genome, while the tri-nucleotide SSRs accounted for the highest proportion in coding sequences. The GO and KEGG function enrichment analysis revealed that most SSR loci in coding sequences were associated with potential biological functions. Additionally, we used 30 pairs of primers to amplify SSR markers to gain a better understanding of the genetic variation in yellowhorn germplasms. The average values of observed heterozygosity and polymorphism information content were 0.625 and 0.517, respectively. Population structure, phylogeny and principal component analyses identified two distinct subclusters. Furthermore, yellowhorn germplasms with the same geographical distribution tended to group together. Moreover, a total of 26 yellowhorn core collections, which accounted for approximately 14.94% of the total yellowhorn germplasms, effectively represented the genetic diversity of all original germplasms. Our findings not only unveiled the genetic diversity and population structure of yellowhorn germplasms but also investigated the yellowhorn core collection, which will serve as a strong basis for yellowhorn management and genetic improvement. Helichrysum italicum (Roth) G. Don is a Mediterranean medicinal plant with great potential in the cosmetics, culinary and pharmaceutical fields due to its unique bioactive compounds. Its recent introduction into agroecosystems has enhanced the exploitation of genetic diversity in natural populations, although limited molecular markers have made this challenging. In the present study, primers were designed for all 43 SSRs (72.1% mononucleotide, 21% dinucleotide and 6.9% trinucleotide repeats) identified in the chloroplast genome. Populations from Cape Kamenjak (Croatia) and Corsica (France) were analyzed with ten carefully selected cpSSR markers. From the initial set of 16 cpSSRs amplified in all samples, 6 cpSSR markers were removed due to low-length polymorphisms, size homoplasy and nucleotide polymorphisms that could not be detected with allele length. Of the 38 haplotypes detected, 32 were unique to their geographic origin. The highest number of private haplotypes was observed in the Cape Kamenjak population (seven out of nine detected). Based on clustering analyses, the Kamenjak population was the most similar to the Capo Pertusato (south Corsica) population, although only one sub-haplotype was shared. Other Corsican populations were more similar to each other. A cross-species transferability test with Helichrysum litoreum Guss. and Helichrysum arenarium (L.) Traditional varieties are a valuable tool in modern apple breeding. However, the use of synonyms and missing source documentation hinder an effective identification and conservation of relevant cultivars. During several projects, the authenticity and diversity of the apple cultivar collection of the German Fruit Genebank (GFG) was evaluated extensively. The trueness-to-type of 7890 apple trees was assessed on a pomological and molecular level. Pomological evaluations were performed by at least two experienced experts to identify the original cultivar names. On the molecular level, a set of 17 SSR markers was used to determine a unique genetic profile for each apple cultivar. The pomological and molecular characterization was expressed in terms of a comprehensive trueness-to-type criterion and the results were previously published as a well-curated dataset. In this study, the published dataset was analyzed to evaluate the quality and diversity of the apple collection of the GFG and highlight new findings based on phylogenetic and parentage analysis. The dataset contains 1404 unique genetic profiles corresponding to unambiguous cultivar names. Of these 1404 cultivars, 74% were assessed as true-to-type. The collection of diploid apple cultivars showed a high degree of expected heterozygosity (Hexp = 0.84). Genetic diversity in terms of year and location of origin was investigated with a STRUCTURE analysis. It was hypothesized that genetic diversity might decline overtime due to restrictive breeding programs. The results showed a shift dynamic between older and newer cultivars in one specific cluster, but no significant decrease in genetic diversity was observed in this study. Lastly, a parentage analysis was performed to check parental relationships based on historical research. Out of 128 parent–child trios, 110 trios resulted in significant relationships and reconfirmed the information from the literature. In some cases, the information from the literature was disproven. This analysis also allowed for readjusting the trueness-to-type criteria for previously undetermined cultivars. Overall, the importance of authenticity evaluations for gene bank cultivars was highlighted. High‐risk human papillomavirus (HPV) infections are responsible for cervical cancer. However, little is known about the differences between HPV types and risk categories regarding their genetic diversity and particularly APOBEC3‐induced mutations – which contribute to the innate immune response to HPV. Using a capture‐based next‐generation sequencing, 156 HPV whole genome sequences covering 43 HPV types were generated from paired cervical and anal swabs of 30 Togolese female sex workers (FSWs) sampled in 2017. Genetic diversity and APOBEC3‐induced mutations were assessed at the viral whole genome and gene levels. Thirty‐four pairwise sequence comparisons covering 24 HPV types in cervical and anal swabs revealed identical infections in the two anatomical sites. Differences in genetic diversity among HPV types was observed between patients. The E6 gene was significantly less conserved in low‐risk HPVs (lrHPVs) compared to high‐risk HPVs (hrHPVs) (p = 0.009). APOBEC3‐induced mutations were found to be more common in lrHPVs than in hrHPVs (p = 0.005), supported by our data and by using large HPV sequence collections from the GenBank database. Focusing on the most common lrHPVs 6 and 11 and hrHPVs 16 and 18, APOBEC3‐induced mutations were predominantly found in the E4 and E6 genes in lrHPVs, but were almost absent in these genes in hrHPVs. The variable APOBEC3 mutational signatures could contribute to the different oncogenic potentials between HPVs. Further studies are needed to conclusively determine whether APOBEC3 editing levels are associated to the carcinogenic potential of HPVs at the type and sublineage scales. [ABSTRACT FROM AUTHOR]

Diarrhea is one of the major public health issues worldwide. Although the infections of individual enteric virus have been extensively studied, elucidation of the coinfection involving multiple viruses is still limited. In this study, we identified the coinfection of human adenovirus (HAdV) and human astrovirus (HAstV) in a child with acute gastroenteritis, analyzed their genotypes and molecular evolution characteristics. The sample was collected and identified using RT‐PCR and subjected to whole‐genome sequencing on the NovaSeq (Illumina) platform. Obtained sequences were assembled into the complete genome of HAdV and the ORF1 of HAstV. We conducted phylogenetic analysis using IQ‐TREE software and conducted recombination analysis with the Recombination Detection Program. The sequenced HAdV was confirmed to be genotype 41, and was genetically close to some European strains. Phylogenetic analysis revealed that the HAstV was genetically close to both HAstV‐2 and HAstV‐4 and was different from the genotype prevalent in Shenzhen before. The recombination analysis confirmed that the sequenced HAstV strain is a recombinant of HAstV‐2 and HAstV‐4. Our analysis has shown that the strains in this coinfection are both uncommon variants in this geographical region, instead of dominant subtypes that have prevailed for years. This study presents a coinfection of HAdV and HAstV and conducts an evolutionary analysis on involved viruses, which reveals the genetic diversity of epidemic strains in Southern China and offers valuable insights into vaccine and medical research. Abstract The extensive heterogeneity and the limited availability of effective targeted therapies contribute to the challenging prognosis and restricted survival observed in triple-negative breast cancer (TNBC). Recent research indicates the aberrant expression of diverse tyrosine kinases (TKs) within this cancer, contributing significantly to tumor cell proliferation, survival, invasion, and migration. The contemporary paradigm shift towards precision medicine has highlighted TKs and their receptors as promising targets for pharmacotherapy against a range of malignancies, given their pivotal roles in tumor initiation, progression, and advancement. Intensive investigations have focused on various monoclonal antibodies (mAbs) and small molecule inhibitors that specifically target proteins such as epidermal growth factor receptor (EGFR), vascular endothelial growth factor (VEGF), vascular endothelial growth factor receptor (VEGFR), cellular mesenchymal-epithelial transition factor (c-MET), human epidermal growth factor receptor 2 (HER2), among others, for combating TNBC. These agents have been studied both in monotherapy and in combination with other chemotherapeutic agents. Despite these advances, a substantial terrain of unexplored potential lies within the realm of TK targeted therapeutics, which hold promise in reshaping the therapeutic landscape. This review summarizes the various TK targeted therapeutics that have undergone scrutiny as potential therapeutic interventions for TNBC, dissecting the outcomes and revelations stemming from diverse clinical investigations. A key conclusion from the umbrella clinical trials evidences the necessity for in-depth molecular characterization of TNBCs for the maximum efficiency of TK targeted therapeutics, either as standalone treatments or a combination. Moreover, our observation highlights that the outcomes of TK targeted therapeutics in TNBC are substantially influenced by the diversity of the patient cohort, emphasizing the prioritization of individual patient genetic/molecular profiles for precise TNBC patient stratification for clinical studies.

The aim of the work was a comparative assessment of the genetic diversity of Nenets reindeer depending on their gender. The object of research was animals of the Nenets breed of the Yamal experimental station of the Tyumen Scientific Research Center SB RAS (Salekhard). A total of 49 samples of auricle tissues obtained from males and 253 samples from females were subjected to DNA analysis. It was found that there are 24 microsatellites among the important ones, which are absent from the choirs. Private alleles were identified for all 9 analyzed loci, the average frequency of which was 0.073. A half-focus analysis of the correspondence of the observed and expected genotypes showed that the greatest similarity, regardless of gender, was observed at the NVHRT24 locus, and the maximum discrepancy was seen in RT6 in choirs, and RT30 in vazhenok. A significant discrepancy in the prevalence of observed and expected genotypes in males was typical for NVHRT76, RT27 and NV21 (PЈ0.001), and in females for all 9 analyzed loci (PЈ0.05...0.001). The analysis of the main genetic parameters indicates that the average number of observed microsatellite variants among the vazhenki was 2.24 more (PЈ0.05) compared with the choruses. The greatest discrepancy between the observed and effective microsatellites in males was characterized by the RT30 locus (a difference of 3.88 times), in females - RT9 (a difference of 3.75 times). A polocus analysis of the level of inbredity showed that the greatest correspondence between the observed and expected heterozygosity in choirs is characterized by the RT9 locus (-0.017), and RT6 locus (-0.020) in females. A noticeable deficiency of heterozygosity, regardless of gender, was observed in NV21 (choruses - 0.693; vazhenki - 0.511), whereas a pronounced shift towards an excess of heterozygotes was observed only among males at the RT6 locus (-0.272). The RT6 locus (DN=0.006) was characterized by the closest possible structure between the vazhenki and choruses, and the RT9 loci (DN=0.152) and RT30 (DN=0.299) had the greatest genetic difference. However, the average genetic divergence between males and females was not significant (DN=0.073). The data obtained predict a further narrowing of the genetic diversity of the analyzed population in the absence of choral exchange.

Abstract Background Genetic diversity is a prerequisite for breeding programs, and one of the main goals here is to obtain quality products. Therefore, this study aims to evaluate the genetic diversity in some hybrid individuals of honeyberry (Lonicera caerulea L.) based on fruit characteristics, leaf morphology, vitamin C, antioxidant activity, biochemical, and nutritional content. In this context, superior quality individuals have been identified based on the 42 variables examined in our study. These hybrid individuals can be economically incorporated into production after the registration stages, and their sustainability for use in breeding programs can also be ensured. Results The fruit weight ranged from 0.71 (‘H11’) to 1.66 g (‘H6’). The ascorbic acid varied between 17.13 (‘H7’) and 20.64 mg AAE/100 g (‘H15’). The antioxidant activity changed between 12.59 (‘Store’) and 15.03 µmol Trolox g–1 (‘Aurea’). The total anthocyanins were found to be highest in ‘Borrel Beast’ (163.79 mg cyn-3-gluc 100 g–1), followed by ‘H8’ (163.20 mg cyn-3-gluc 100 g–1). The highest nutrient levels in the fruits were found in the ‘H10’ individual, with calcium (2445.77 mg kg–1), potassium (2274.36 mg kg–1), phosphorus (2123.27 mg kg–1), magnesium (1263.95 mg kg–1), and sulfur (859.62 mg kg–1), respectively. The highest nutrient levels in the leaves were found in the ‘H14’ individual for calcium (19,493.21 mg kg–1), ‘H5’ for magnesium (5643.52 mg kg–1), ‘H8’ for sulfur (2312.11 mg kg–1), ‘H6’ for phosphorus (2007.51 mg kg–1), and ‘H6’ for potassium (1099.32 mg kg–1). In general, the nutrients in the fruit exhibited significant correlations among themselves at different levels (*, **, ***). Within the scope of principal component analysis, the first 8 principal components explained 80.69% of the total variance. According to the cluster and population analyses, it was determined that there was a high variation in subgroup B2. Additionally, although honeyberry is a relatively new fruit in Türkiye, efforts have begun to develop new cultivars through hybrid breeding. Conclusions When 42 variables were evaluated together to determine genetic diversity, hybrid individuals ‘H14’, ‘H5’, ‘H8’, and ‘H1’ were identified as superior individuals, respectively.

Abstract Tea plants are economically important woody plants that originated in southwestern China. The Yunnan Province in China is regarded as the central origin of tea plants owing to the abundance and diversity of the tea germplasm present in this region. However, there is a lack of knowledge regarding the genetic diversity and evolutionary relationships among tea plants in this region. Here, a total of 266,397 high-quality single nucleotide polymorphisms were obtained using double digest restriction-site associated DNA sequencing from 468 tea accessions collected from Yunnan. The phylogenetic relationship and population structure of the 468 tea accessions revealed remarkable inter- and intraspecific introgression across different sect. Thea species. We found that Camellia taliensis (W. W. Smith) Melchior is the main genetic donor that greatly contributed to the domestication of C. sinensis (L.) O. Kuntze, as evidenced by the frequent generation of genetic intermediates derived from the hybridization between C. sinensis and C. taliensis in Lincang, Xishuangbanna, and Pu’er. Notable genetic differences were observed across the populations from distinct regions of Yunnan. Additionally, the Lancang River may have attenuated the genetic interflow between Lincang and Pu’er. Finally, a core collection of 50 tea accessions was constructed based on the genetic diversity of the 468 tea accessions. Our results provide novel insights into the evolutionary and domestication history of tea plants in Yunnan Province and can facilitate the development of strategies for the conservation, breeding, and utilization of the core collection.

Abstract The goal of the current study was to assess genetic variability in Momordica dioica for both qualitative and morphological features to create trait-specific lines. The correlation coefficients among twenty-three different traits of twenty-one Momordica dioica gynoecious accessions calculated and summarized by using the best linear unbiased predictor (BLUPs). The traits contribution to principal components for growth, yield and yield attributing characters positively contributed towards the PC-I were tender fruit weight (FWT), mature fruit weight (FWM), ripen fruit weight (FWR), fruit yield per plant (MFYP), fruit yield per hectare (MFPH), seeds per fruit (NSF), fruit length (FL), fruit diameter (FD), inter-nodal length (IL), fruit pedicel length (FPL), leaf width (LW), leaf length (LL) and vine length (VL). Three groups were identified; group III had the most genotypes (10), followed by cluster II (07), and cluster I (04). Group II and III had the greatest inter-cluster value (8.73811), proceeded by group III and group I (8.738105) which indicates a wider genetic base among the genotypes under study. For the twenty-three traits, different genetic traits were analyzed, including heritability (H2), genetic advance (GA), genetic advance as a percentage of mean (GAM), and phenotypic coefficient of variability and genotypic coefficient of variability (PCV & GCV). High PCV and GCV were noted respectively for the VL (26.93 and 26.24), number of stems per plant (28.12 and 21.03), LL (23.60 and 23.48), LW (21.21 and 21.09), FPL (37.53 and 36.74), FL (22.06 and 21.75), FD (22.65 and 22.60), FWT (39.77 and 49.76), FWM (51.07 and 51.01), FWR (51.97 and 51.79), fruits per plant (51.97 and 51.79), NSF (22.99 and 21.06), 100 Seed weight (141.25 and 141.25), MFYP (54.14 and 53.94) and MFYH (54.13 and 53.93). High GA as per cent grand mean was observed for VL (73.59%), number stem per plant (23.76%), FL (22.01%), FD (23.40%), FWT (24.07%), NFP (99.70%), 100 Seed weight (25.55%), MFYP (21.14%), MFYH (28.55%) and ascorbic acid (115.58%). The study provided a comprehensive of genetic variability of Momordica dioica for morphological and qualitative traits to support the development of gynoecious lines with specific traits.

Abstract Background Mobile element variants (MEVs) have a significant and complex impact on genomic diversity and phenotypic traits. However, the quantity, distribution, and relationship with gene expression and complex traits of MEVs in the pig genome remain poorly understood. Results We constructed the most comprehensive porcine MEV library based on high-depth whole genome sequencing (WGS) data from 747 pigs across 59 breeds worldwide. This database identified a total of 147,993 polymorphic MEVs, including 121,099 short interspersed nuclear elements (SINEs), 26,053 long interspersed nuclear elements (LINEs), 802 long terminal repeats (LTRs), and 39 other transposons, among which 54% are newly discovered. We found that MEVs are unevenly distributed across the genome and are strongly influenced by negative selection effects. Importantly, we identified 514, 530, and 584 candidate MEVs associated with population differentiation, domestication, and breed formation, respectively. For example, a significantly differentiated MEV is located in the ATRX intron between Asian and European pigs, whereas ATRX is also differentially expressed between Asian and European pigs in muscle tissue. In addition, we identified 4,169 expressed MEVs (eMEVs) significantly associated with gene expression and 6,914 splicing MEVs (sMEVs) associated with gene splicing based on RNA-seq data from 266 porcine liver tissues. These eMEVs and sMEVs explain 6.24% and 9.47%, respectively, of the observed cis-heritability and highlight the important role of MEVs in the regulation of gene expression. Finally, we provide a high-quality SNP–MEV reference haplotype panel to impute MEV genotypes from genome-wide SNPs. Notably, we identified a candidate MEV significantly associated with total teat number, demonstrating the functionality of this reference panel. Conclusions The present investigation demonstrated the importance of MEVs in pigs in terms of population diversity, gene expression and phenotypic traits, which may provide useful resources and theoretical support for pig genetics and breeding.

Typhoid fever is an important health issue in developing countries, and the pathogenicity of Salmonella enterica serovar Typhi (S. ser. Typhi) depends on the presence of different virulence factors. Therefore, this study aimed to investigate the spread of virulence genes among S. Typhi isolates from patients with typhoid fever in Baghdad, Iraq. Sixty S. Typhi isolates were collected from several hospitals in Baghdad and identified using VITEK-II and confirmed by polymerase chain reaction (PCR) to detect the 16S rRNA gene. After testing their susceptibility to different antimicrobials (via the disk diffusion method), we found the highest resistance rates (100 %) were to ampicillin, piperacillin, cefotaxime, and ceftriaxone. The highest sensitivity rates (100 %) were to ertapenem, imipenem, meropenem, and sulfamethoxazole/trimethoprim. The presence of genes encoding for virulence in S. Typhi isolates was tested by conventional PCR. The results showed that out of 60 isolates, 59 (98.3 %), 59 (98.3 %), 58 (96.7 %), and 60 (100 %) were positive for viaB, staA, cdtB, and orfL genes, respectively. The sequencing of PCR products (viaB, staA, cdtB, and orfL genes) was carried out at the Macrogen Company (Seoul, Korea). The sequences were compared with nucleotide sequences in the BLAST GenBank database, and data obtained from the sequencing of these virulence genes were submitted to GenBank under different accession numbers. A phylogenetic analysis of the 16S rRNA gene sequence found a high similarity between local sequences and the closely related sequences of genes in GenBank. The presence of the viaB, staA, cdtB, and orfL virulence genes in nearly all of the isolates under examination suggests that they play an important role in the pathogenicity of local isolates.

ABSTRACT: Genomic selection and extensive use of a few elite bulls through artificial insemination are leading to reduced genetic diversity in Jersey cattle. Conservation of genetic diversity through gene banks can protect a breed's genetic diversity and genetic gain, ensuring continued genetic advancement in the future. The availability of genomic information in the US National Animal Germplasm Program (NAGP) facilitates characterization of Jersey bulls in the germplasm collection. Therefore, in this study, we compared the genetic diversity and inbreeding between Jersey bulls in the NAGP and the National Cooperator Database (NCD). The NCD is maintained and curated by the Council on Dairy Cattle Breeding (CDCB). We found the genetic diversity to be marginally higher in NAGP (Ho = 0.34 ± 0.17) relative to the NCD population (Ho = 0.33 ± 0.16). The average pedigree and genomic inbreeding (FPED, FGRM, FROH > 2Mb) were similar between the groups, with estimates of 7.6% with FPED, 11.07% with FGRM and 20.13% with FROH > 2Mb. An increasing trend in inbreeding was detected, and a significantly higher level of inbreeding was estimated among the older bulls in the NAGP collection, suggesting an overrepresentation of the genetics from elite bulls. Results from principal component analyses (PCA) provided evidence that the NAGP collection is representative of the genetic variation found in the NCD population and a broad majority of the loci segregating (98.2%) in the NCD population were also segregating in the NAGP. Ward's clustering was used to assess collection completeness of Jerseys in the NAGP by comparison with top 1000 sires of bulls, top 1000 sires of cow, and bulls with high Lifetime Net Merit (NM$). All the clusters were represented in the NAGP suggesting that most of the genetic diversity in the US Jersey population is represented in the NAGP and confirmed the PCA results. The decade of birth was the major driver grouping bulls into clusters, suggesting the importance of selection over time. Selection signature analysis between the historic bulls in the NAGP with the newer bulls, born in the decade after implementation of genomic selection, identified selection for milk production, fat and protein yield, fertility, health, and reproductive traits. Cluster analysis revealed that the NAGP has captured allele frequency changes over time associated with selection, validating the strategy of repeated sampling and suggests that the continuation of a repeated sampling policy is essential for the germplasm collection to maintain its future utility. Although NAGP should continue to collect bulls that have large influence on the population due to selection, care should be taken to include the entire breadth of bulls, including low merit bulls.

Eriocheir sinensis, commonly known as the Chinese mitten crab, is widely distributed in China from the Liaohe River in the north to the Pearl River in the south and in the shallow waters of the estuary into the sea, among which the population in the Yangtze River system has the largest yield and the most delicious taste, and is favored by domestic consumers. It is an important breeding species in the Chinese fishing industry. Since artificial breeding began in the 1980s, the production of Chinese mitten crabs has increased, and this species has become one of the most economically important crabs in the world and the most economically important freshwater crab in China. From the perspective of aquaculture areas, the Yangtze River Basin region accounts for over 80% of the total output in China, with Jiangsu and Anhui provinces ranking first and third, respectively. Therefore, the culture of Chinese mitten crabs in Jiangsu and Anhui plays a pivotal role in the country. After more than 30 years of development, China has established ecological and large-scale breeding systems for juvenile crabs. Therefore, artificial seedlings dominate the market but are mainly distributed in coastal areas such as Jiangsu. However, to reduce production costs, some breeding farms blindly introduce Chinese mitten crabs to one another, and do not perform germplasm detection during breeding, causing germplasm resources to be random and mixed, which directly affects the quality of juvenile crabs and results in the risk of germplasm decline. To evaluate the genetic background of cultured Chinese mitten crab populations in Jiangsu and Anhui in odd-number years, and to provide a scientific basis for subsequent genetic improvement and breeding of new varieties, 10 pairs of highly polymorphic microsatellite markers (simple sequence repeats) were used to analyze the genetic diversity and genetic structure of six cultured populations with 177 individuals in total. Each population contained 28–30 adult individuals with an approximate sex ratio. The leg muscle of the sampled crabs was extracted, and genomic DNA was extracted according to the instructions of the genome extraction kit (TianGen DP304). The microsatellite primers were modified using fluorescent labels (FAM and HEX) prior to PCR, and the PCR products were subjected to capillary electrophoresis. Genemarker 2.2 software was used to interpret typing results. The number of alleles (Na), effective number of alleles (Ne), expected heterozygosity (He), observed heterozygosity (Ho), inbreeding coefficient (Fis), and genetic distance (Dn) were calculated using Popgene 1.32 software, and Hardy-Weinberg equilibrium analysis was performed using the Markov chain method. PIC_CALC 0.6 software calculates polymorphism information content (PIC). Analysis of molecular variance (AMOVA) and the coefficient of genetic differentiation (Fst) were performed using Arlequin 3.5 software. A UPGMA tree was constructed based on inter-population genetic distance using MEGA 4.0 software. According to the frequency of alleles, mutation-drift equilibrium was detected using Bottleneck software. Genetic structure analysis was performed using the Structure 2.3.4 software. The results showed that the genetic diversity levels of the six cultured populations of E. sinensis were high and similar (Na=16.0–18.4, Ne=10.1–12.4, Ho=0.759–0.836, He=0.897–0.916, PIC=0.870–0.892). Genetic distance among populations (0.015–0.277) and the coefficient of genetic differentiation (Fst: 0.001–0.011) were low, and genetic variation among populations accounted for only 0.47% of the total variation in AMOVA. These analyses consistently indicated no significant genetic differentiation among the populations. The phylogenetic tree showed that the six cultured populations had a common ancestor and that the Gaochun population had further relationships with the other populations. Owing to its high genetic diversity, the Gaochun population can be used as a base population for mass selection. Genetic structure analysis showed that the genetic composition of each cultured population was diverse, and the proportions were similar. In this study, the inbreeding coefficient (Fis) of 10 loci in six populations had 43 positive values and 17 negative values, and there were both positive and negative values in each population, indicating that there was not only inbreeding to a certain extent but also a small amount of distant breeding in the six cultured populations of Chinese mitten crabs.The results of genetic structure analysis showed that the number of optimal genetic cluster groups was K=3. However, the chaotic genetic structures among the three groups failed to gather into a relatively independent group. Furthermore, each population had a genetic composition similar to those of the three genetic lineage sources. Considering the high level of genetic diversity in these populations, it is possible that the parental population sources are more complex. This indicated that the cultured population of Chinese mitten crabs had a large number of exogenous genetic hybrids.In conclusion, the genetic diversity of cultured Chinese mitten crab populations in the Jiangsu and Anhui areas is still high, which has potential development and utilization value, but there may be germplasm confounding. Therefore, it is necessary to conduct further studies on the breeding population during the subsequent breeding of improved varieties, such as using molecular markers with high sensitivity that can be used to identify different water systems to analyze the sources of mixed germplasm, and conducting germplasm detection before breeding to purify the germplasm and make reasonable and sustainable use of its germplasm resources.

The Hefang crucian carp (HFJ) derived from Carassius cuvieri (♀) × C. auratus red var. (♂) and the crucian carp-like homodiploid fish (NCRC) derived from Cyprinus carpio (♀) × Megalobrama amblycephala (♂) are important germplasm resources of crucian carp. To investigate the population characteristics and reveal the current genetic situations of these hybrid varieties, we sequenced one nuclear molecular marker transferrin (Tf) among six Carassius populations, which included two hybrid varieties (HFJ and NCRC), one laboratory variety (red crucian carp, RCC) and three wild populations. A total of 166 distinct Tf alleles (A1∼A166) were identified, with sequence lengths ranging from 1145 bp to 1244 bp. Unexpectedly, the nucleotide diversity of Tf alleles in cultured populations (HFJ, NCRC, and RCC) exceeded that of wild populations. The phylogenetic reconstruction analysis results showed that HFJ and C. cuvieri were closely related, but they could not be separated from C. auratus. Besides, while most Tf alleles of NCRC and other Carassius populations were intermixed in five clades, two Tf alleles, together with Cy. carpio, formed a distinct monophyletic clade. Moreover, network and genetic structure analyses failed to distinguish between wild and cultured populations. Although AMOVA analysis based on Tf alleles indicated genetic differentiation among all six populations, the majority of the genetic variation (92.00 %) was observed within populations. Furthermore, the population dynamics analysis suggested that these populations have maintained relative stability in recent history. Therefore, the elevated nucleotide diversity of Tf alleles in cultured populations, the ambiguous population structure, and the limited genetic divergence among the six Carassius populations highlighted the hybrid genetic characteristics of HFJ and NCRC. These findings, based on Tf alleles, differ from the results obtained using mitochondrial gene markers, providing an alternative perspective for germplasm evaluation of hybrid varieties and crucian carp breeding.

Abstract Background The genetic diversity of malaria parasites contributes to their ability to adapt to environmental changes, develop drug resistance and circumvent the host immune system. This study aimed to analyse the genetic diversity of the Pfmsp1 and Pfmsp2 genes in Plasmodium falciparum and the Pvmsp-3α gene in Plasmodium vivax isolates from District Nowshera in Pakistan. Methods Blood samples from 124 consenting patients with uncomplicated malaria presenting to different hospitals from the Nowshera district were collected between March and August 2019, representing 28 P. falciparum and 96 P. vivax isolates. The genomic DNA extracted from the isolates were subjected to nested PCR and allele-specific analysis. Pvmsp-3α amplified fragments were further treated with restriction fragment length polymorphism (RFLP)-based Hha1 restriction enzyme. Results Of the analyzed P. falciparum, 21 distinct alleles were detected, including 14 alleles for Pfmsp-1 and 7 alleles for Pfmsp-2. The sub-allelic families MAD20 (50%) of Pfmsp-1and FC27 (75%) of Pfmsp-2 were predominant. The multiplicity of infection (MOI) was calculated as 1.4 and 1.2 for Pfmsp-1 and Pfmsp-2, respectively, with an overall mean MOI of 1.34. In P. vivax, 4 allelic variants, Pvmsp-3α types A, B, C and D, were detected, while RFLP digestion of amplicons, detected 9 sub-allelic variants (A1-A4, B1, B2, C1, C2 and D1) at the Pvmsp-3α locus. Conclusion This first ever report of molecular characterization of P. falciparum and P. vivax genotypes from District Nowshera, Pakistan reveals moderate to high allelic diversity in parasite population from District Nowshera, Pakistan.

Abstract Background Avocado, a fruit crop renowned for its high nutritional value, has seen a steadily increasing market demand. However, breeding efforts for avocados have lagged those for other commercial fruits due to limited genomic research and germplasm resources. To address this shortfall, a genome-wide association study was conducted on 122 avocado accessions from the United States Department of Agriculture (USDA) Agricultural Research Service (ARS) Subtropical Horticultural Research Station (SHRS) germplasm collection. The study aimed to identify genetic markers and regions associated with various morphometric traits in avocado fruits, including fruit weight, length, width, diameter, seed weight, seed length, seed width, fruit seed ratio (FSR), and fruit shape index (FSI). Results Leveraging 4,226 high-quality single nucleotide polymorphism (SNP) markers obtained from genotyping arrays, fifteen markers were identified with strong associations with these traits, utilizing Bayesian-information and Linkage-disequilibrium Iteratively Nested Keyway (BLINK) and Fixed and random model Circulating Probability Unification (FarmCPU) models. Gene annotation analyses within a 200-kb window in the vicinity of significant SNPs revealed several genes associated with various metabolic pathways suggesting that some of them likely determine these fruit quality traits, which needs to be verified and validated. Our results, which were conducted at one location, provide directions for conducting future studies using high-resolution genotyping and long-term multi-year and multi-location trait evaluations for precisely identifying the causal SNP(s) and genes associated with these traits. Conclusions These markers reported in this manuscript provide valuable tools for applying marker-assisted selection (MAS) in avocado breeding programs aimed at enhancing fruit quality and value.

Abstract Comprehensive characterizations of genetic diversity and demographic models of ethnolinguistically diverse Chinese populations are essential for elucidating their forensic characteristics and evolutionary past. We developed a 114-plex NGS InDel panel to genotype 114 genome-wide markers and investigated the genetic structures of Zhuang, Hui, Miao, Li, Tibetan, Yi, and Mongolian populations, encompassing five language families. This panel demonstrated robust performance, with exceptional potential for forensic individual identification and paternity testing, evidenced by the combined power of discrimination for 77 autosomal InDels (ranged from 1-3.6400 × 10–30 to 1-3.5713 × 10–32) and the combined power of exclusion (ranged from 1-2.1863 × 10–6 to 1-2.1261 × 10–7). The cumulative mean exclusion chance for 32 X-chromosomal InDels varied between 0.99996 and 0.99999 for trios and 0.99760 to 0.99898 for duos. We also analyzed genetic similarities and differences between these populations and 27 global populations, revealing distinct clusters among African, South Asian, East Asian, and European groups, with a close genetic affinity to East Asians. Notably, we identified geography-related genetic substructures: Inner Mongolia Mongolians and Gansu Huis formed a northern branch, Tibetans and Yis from Sichuan constituted a highland branch, and Guangxi Zhuangs exhibited close ties with Hainan Lis and Guangxi Miaos in the southern branch. Additionally, many InDels proved to be ancestry-informative markers for biogeographic ancestry inference. Collectively, these findings underscore the utility of the 114-plex NGS InDel panel as a complementary tool for forensic investigations and as a source of insights into the genetic architecture of ethnolinguistically distinct Chinese populations.

Abstract Background Campylobacter spp. have been reported as a common cause of gastroenteritis in humans in many countries. However, in Brazil there is insufficient data to estimate the impact of Campylobacter in public health. In light of the importance of this foodborne pathogen, the aim of this study was to perform comparative analyses on 80 Brazilian Campylobacter coli genomes isolated from human feces, animals, the environment, and food. Methods include Average Nucleotide Identity (ANI), Gegenees, genomic plasticity, presence of pathogenicity, resistance, and metabolic islands. In addition, virulence analysis in Galleria mellonella were also performed for 18 selected C. coli strains. Results The ANI values confirmed that all strains belonged to the C. coli species. Phylogenetic analyses demonstrated the evolutionary relationships among the studied strains, highlighting the genetic diversity among them. The differences in shared and deleted regions of the studied genomes were demonstrated, with 16 genomic islands identified, including 4 metabolic islands, 4 resistance islands, and 8 pathogenicity islands. We detected genes associated with chemotaxis, exotoxin production, antimicrobial resistance, stress response, defense mechanisms, and intracellular survival among these islands, highlighting the pathogenic potential of these strains. Two strains isolated from human and one from animal showed high virulence, killing 100% of Galleria mellonella larvae. Two strains isolated from the environment and two isolated from food killed 70–90% of the larvae and were classified as virulent. Three strains isolated from animal, two from human, two from the environment and one from food killed 30% to 60% of the larvae and were considered of intermediate virulence. Campylobacter jejuni ATCC 33291, one strain isolated from human and one from food killed 10 to 20% of the larvae and were considered of low virulence. One strain isolated from food did not kill any larvae and was considered avirulent. Conclusions The results obtained highlighted the genetic diversity, pathogenic and virulence potential of many of the C. coli strains studied, contributing for a more complete characterization of this important pathogen recognized as a cause of human gastroenteritis.

Abstract Background One of the wild fruit species with a natural distribution in Türkiye, and historically used for medicinal purposes due to its rich composition, is Berberis crataegina DC. Various parts of the plant, including its roots, bark, leaves, flowers, and fruits, have been utilized in traditional medicine, while its fruits are also consumed in various forms as food. This study aimed to characterize the morphological, biochemical, and molecular traits of B. crataegina genotypes naturally growing in the Kayseri region, located in central Türkiye. Results The fruit weight of the genotypes ranged from 0.047 to 0.137 g, fruit width from 3.06 to 4.64 mm, and fruit length from 5.80 to 9.05 mm. Similarly, the leaf traits of the genotypes exhibited wide variation. The total phenolic content ranged from 190.53 to 297.55 mg GAE/100 g, total flavonoid content from 82.03 to 203.89 mg QE/100 g, total anthocyanin content from 4.54 to 11.76 mg cyn-3 gluc/100 g, and total antioxidant capacity between 57.76 and 87.93%. A principal component analysis (PCA) of 11 traits identified four principal components with eigenvalues greater than 1. The first four components accounted for 71.89% of the total variation, with PCA1 explaining 23.48%, PCA2 18.68%, PCA3 16.39%, and PCA4 13.34%. ISSR molecular analysis using nine markers revealed a band count ranging from 4 to 13, polymorphic band count between 3 and 10, and polymorphism rates from 61.54 to 100%, with band lengths ranging from 200 to 1000 base pairs. According to the UPGMA dendrogram based on molecular analyses, the genetic similarity between the genotypes ranged from 0.64 to 1.00, with B2 and B13 being the most similar genotypes. Conclusions In conclusion, the Kayseri region is rich in B. crataegina genotypes with wide genetic variation. The genotypes identified in this region may serve as valuable genetic resources for future studies.

Abstract The common tern (Sterna hirundo) is a migratory seabird experiencing a decline in breeding pairs across several European populations due to various threats, including habitat destruction and human disturbance. This study investigates the population genetic structure and diversity of common terns sampled extensively across three European areas—Northern, Southern Inland and Southern Marine—during the breeding seasons, using 18 microsatellite markers and a mitochondrial DNA control region fragment. High genetic diversity was found in both types of markers, with the Southern Marine group showing the lowest overall diversity, although signals of possible population bottlenecks were detected in all groups. Various analyses indicated that population genetic structure was weak or absent, suggesting high gene flow among groups. The low genetic differentiation is likely influenced by distinct migration patterns, particularly between Southern Inland and Marine groups. Our results suggest that geographical distance between breeding colonies had minimal effect on population genetic structure. Further studies with tracking devices are needed to clarify how migration dynamics impacts genetic structure in common terns, while conservation efforts should focus on securing multiple breeding sites and currently unoccupied areas to increase options for habitat selection, supporting the species’ genetic diversity and long-term resilience.

Abstract Porcine epidemic diarrhea (PED), caused by porcine epidemic diarrhea virus (PEDV), has been frequently occurring in the southwestern region of China over the past few years, continuously affecting the development of the swine industry. However, the genetic diversity and prevalence of PEDV strains circulating in the swine population in southwestern China in recent years have not been well studied. To address this gap, a total of 478 clinical samples were collected from 125 pig farms experiencing piglet diarrhea in 18 cities in southwestern China. The detection results revealed that 227 out of 478 samples tested positive for PEDV nucleic acid, with a positivity rate of 47.49%. Complete S gene sequences of 28 PEDV strains were obtained and classified into four subgroups, G1-a subgroup (classical strain), G1-b subgroup (S-INDEL), and two G2 subgroups (G2-a and G2-b), accounting for 17.86% (5/28), 3.57% (1/28), 35.71% (10/28), 42.86% (12/28) of the total sequenced strains, respectively. The coexistence of multiple genotypes indicates the complex genetic background and prevalence of PEDV in southwest China. Amino acid comparisons of the S proteins showed that the 28 PEDV strains sequenced in the study showed different patterns of variation in the epitope domains compared to vaccine strains belonging to different genotypes and contained many unique amino acid mutations compared to the reference strains, which might lead to immune escape of PEDV. The complex epidemiology of PEDV with multiple subgroups co-circulating in Southwest China underscores the importance of selecting appropriate vaccine strains based on locally prevalent strains and the ongoing need for epidemiological surveillance of PEDV. The emergence of new variant strains also highlights the urgency of developing updated vaccines, and effective management practices remain crucial for controlling PED outbreaks in pig farms.

Abstract Arthropod vectors play a crucial role in the transmission of hemotropic mycoplasmas, small bacteria that infect red blood cells in a wide range of animals and humans globally, leading to intravascular infections. Traditional Giemsa-stained thin blood smears, used for diagnosing hemotropic mycoplasmas through microscopic examination, have low sensitivity and are effective only when bacteremia levels are high. This study aimed to employ molecular methods to detect and genetically characterize hemotropic mycoplasmas in goats as well as investigate the potential role of fleas as vectors. Blood and flea samples were collected concurrently from goats on 16 farms across seven provinces in Thailand from January 2017 to October 2023. The 16 S rRNA, 23 S rRNA, and rnpB genes of hemoplasmas were amplified and sequenced. All fleas were identified morphologically and molecularly through DNA barcoding of the cytochrome oxidase I gene. A total of 78 out of 500 goats (15.6%), three pooled flea samples (3/6, 50%), and one individual flea (1/49, 2.04%) tested positive for hemoplasmas and all fleas were identified as Ctenocephalides orientis. BLASTN searches utilizing the three genetic markers revealed that the hemoplasmas detected in this study showed 97.81–100% similarity to Mycoplasma ovis and Candidatus Mycoplasma haemovis, which have been previously reported in sheep, goats, and humans, suggesting their zoonotic potential. Abstract Background Brassica napus (rapeseed) is a globally significant oilseed crop known for its rich polyunsaturated fatty acid (PUFA) content, which is essential for human health and industrial applications. This study provides a comprehensive molecular and biochemical characterization of 45 advanced B. napus lines, using 11 simple sequence repeat (SSR) markers to explore genetic diversity and gas chromatography–mass spectrometry (GC–MS) to analyze fatty acid profiles. Methods and results The seeds, derived from F6 generation crossbreeding of local and Canadian varieties with low erucic acid content, were grown under controlled conditions. Genomic DNA was extracted using a standard CTAB method and analyzed with SSR primers to detect polymorphisms associated with fatty acid synthesis. This study identified BRMS-287 as a novel, highly prevalent marker, detected in 97% of the lines, and highlighted its potential linkage to desirable oil quality traits. Conversely, BRMS-056 showed the lowest average frequency (75%). Red fox, Vulpes vulpes, is a globally distributed species characterized by its high adaptability to diverse habitats and a broad range of food resources. This remarkable adaptability has allowed the red fox to thrive in various environments, from urban areas to remote wilderness. In this study, we used a set of microsatellite markers for the comparative genetic analysis of red fox populations from two countries. We included populations from the Eastern Alps and the northern Dinaric Mountains in Slovenia, as well as the Central Dinaric Mountains in Bosnia and Herzegovina. We successfully isolated DNA and genotyped 118 red fox samples. Our analyses, which included Bayesian clustering techniques, revealed a weak genetic differentiation among the studied populations. However, it is noteworthy that statistically significant differences in estimates of genetic differentiation were only apparent when comparing the populations between the two countries. Further spatial genetic clustering analyses provided additional insights, unveiling a differentiation into four genetic clusters. These clusters comprised two distinct groups in Bosnia and Herzegovina and two in Slovenia. This pattern of differentiation suggests that isolation by distance is a key factor influencing the genetic structure of the red fox in this studied region. Additionally, our findings highlighted that populations from the Alps and northern Dinaric Mountains exhibit higher genetic diversity and observed heterozygosity compared to their counterparts in the Central Dinaric Mountains. The genetic diversity is also notable when compared to other European red fox populations. Studying genetic diversity is crucial for the resilience and adaptability of populations, ensuring their survival amid environmental changes and human-induced pressures.

Abstract Background The loach (Misgurnus anguillicaudatus) is a significant freshwater economic fish in China, renowned for its tender meat, delicious taste, and high nutritional value. It is widely distributed across the country, except for the western plateau. However, the loach is currently at risk of population decline and degradation of wildlife resources. Research on genetic diversity provides a crucial foundation for the conservation and development of these fish resources. To enhance the protection and utilization of wild loach germplasm resources, we analyzed the genetic structure and diversity of 60 wild loach populations from Xiangtan City (XT), Shaoyang City (SY), and Yueyang City (XY) in Hunan, Guilin City (GL) and Guiping City (GP) in Guangxi, and Wuhan City (WH) in Hubei. Additionally, we mapped the DNA fingerprints of these 60 wild loaches using 12 high-quality SNP sites. Results Whole genome resequencing (WGRS) was conducted on 60 loaches from six regions, yielding a total of 1047.17 Gb of raw data and 1046.98 Gb of clean data. From this 2,812,906 high-quality single nucleotide polymorphisms (SNPs) were identified, of which 10,022 core SNPs were selected to analyze the population genetic structure, and 12 core SNPs were used to assess the genetic diversity and DNA fingerprint. The analysis revealed that the 60 loach samples could be grouped into three clusters: Cluster A comprised the XT, SY, and XY groups; Cluster B included the WH group; and Cluster C consisted of the GL and GP groups. The mean nucleic acid diversity (Pi), heterozygosity (Ho), and expected heterozygosity (He) of SNP markers were 0.130, 0.140, and 0.123, respectively. The average inbreeding coefficient was 0.552, indicating high levels of inbreeding. Conclusions Whole genome resequencing is an effective high-throughput approach for identifying SNP information in loach germplasm and describing genetic relationships within this genus. DNA fingerprinting based on SNP marker technology can accurately assess the genetic structure and variation within natural loach populations, making it a valuable tool for strain and variation identification. Our findings provide a scientific basis for the conservation, development, and optimal breeding of native loach germplasm resources and contribute to expanding the genetic diversity database of wild loach populations.

Abstract This study focuses on the genetic diversity and population structure of Prunus dulcis (almond tree), a crucial agricultural component with widespread cultivation and commercial importance, particularly in Iran, a region with a longstanding tradition of almond cultivation. The diverse almond collection in Iran encompasses many local varieties, breeding selections, rootstocks, and international cultivars. This diversity necessitates advanced genotyping techniques to gain insights into genetic diversity, population structure, and linkage disequilibrium (LD). In this paper, genotyping-by-sequencing (GBS) was employed to analyze 62 almond germplasm samples, identifying approximately 63,537 high-quality single nucleotide polymorphisms (SNPs) distributed across the eight chromosomes of the almond genome. On average, there were 30,225 SNPs per chromosome. The analysis yielded an average polymorphism information content (PIC) of 0.315 and an expected heterozygosity (He) rate of 0.28, indicating a significant level of genetic diversity within the studied almond germplasm. The LD analysis demonstrated a rapid decline, with an average LD decay spanning approximately 300 kb for an r2 value of 0.2. This suggests substantial hybridization among the sampled almond varieties. Principal Component Analysis (PCA) and structure analysis could not differentiate genotypes based on geographical origin, providing further evidence of genetic mixing among the studied almond populations. An Analysis of Molecular Variance (AMOVA) highlighted significant genetic diversity within populations but revealed minimal differences. This comprehensive study of Iran’s almond genotypes offers valuable insights for future breeding and conservation efforts, emphasizing this agriculturally significant species abundant genetic diversity and intricate population structure.

Abstract In the last two decades, fire blight has progressively spread eastward from Europe and the Mediterranean area to several pome-fruit producing regions of Asia. Its causative agent, the bacterial pathogen Erwinia amylovora, was detected in several new countries, including Georgia, Kyrgyzstan, and Kazakhstan. In the latter two states, the disease creates a threat not only to the commercial apple and pear production, but also to the wild Malus and Pyrus species that constitute the basis of the local forest ecosystems. In this study, we investigated the genetic diversity of the pathogen in Central Asia and the Caucasus region utilizing CRISPR Repeat Regions (CRRs) genotyping and genome sequencing, with the aim to understand its dissemination patterns across the continent. Genome sequence analysis revealed that all strains from these two regions exclusively derived from the archetypal CRR1 genotype A. Our analysis revealed three main E. amylovora clades in Central Asia, with distinct yet partial overlapping geographical distributions. Genomic relationships among isolates indicate that Central Asian strains are genetically closest to those from the Persian region and the Middle East, while the Georgian population is genetically more distant and can align with strains from the Volga District in southern Russia and the Eastern Mediterranean area. Notably, this study also includes strains from the first confirmed occurrences of fire blight in Uzbekistan, Tajikistan, and China. Our findings highlight the importance of phylogenetic analysis and genome sequencing in understanding the phytopathogen epidemics and protecting key agricultural species and the genetic resources of their wild counterparts in the forest.

Abstract Background Phoebe zhennan, commonly known as “golden-thread nanmu,” is one of the most valuable and protected tree species in China. An accurate understanding of the population genetic structure and its environmental factors is of significance for the protection and selection of new P. zhennan varieties. Results Sixteen nSSR and six cpSSR markers were used to determine the genetic diversity and population structure of P. zhennan and the effect of environmental factors on the genetic structure. The nSSR markers identified a total of 451 number of alleles (Na), while cpSSR markers detected 20 Na. A relative high level of genetic diversity was observed in the P. zhennan population evidenced by high Shannon’s information index (I) of 0.671 and 2.294 based on cpSSR and nSSR datasets. The low value of fixation index (F) observed from the nSSR dataset indicated low breeding within the population. The genetic differentiation was mainly detected within populations (only 28% and 13% of the variance being between populations according to the nSSR and cpSSR datasets). Among them, the HNSZX (H = 0.469) and SCSZZ (I = 1.943) populations exhibited the highest level of genetic diversity, while the HNXXT (H = 0.041) and SCLJS (I = 0.943) populations exhibited the lowest level of genetic diversity. The average genetic differentiation coefficient (Fst) and gene flow (Nm) were 0.022–0.128 and 1.698–11.373, respectively, which indicated a moderate level of genetic differentiation and a high level of gene flow. STRUCTURE, neighbor-joining clustering, and principal coordinate analysis divided 543 individuals into two or three categories based on the nSSR or cpSSR datasets. Four temperature, three precipitation, five chemical, five physical, and one soil texture variable showed significant effects on the genetic structure and distribution of P. zhennan populations. Compared to nSSR, the genetic differentiation among populations based on cpSSR datasets conformed to the geographic isolation model, suggesting that geographic and genetic distances should be considered for further genetic conservation and breeding utilization. The importance of in situ conservation units, such as populations with a high level of genetic diversity, more private alleles, and haplotypes (e.g., population SCGTS, SCYFS, and YNYJX), should be emphasized. Additionally, breeding, along with artificially assisted population regeneration and restoration, should also be carefully planned, taking into account climate and soil properties at the same time. Conclusions In conclusion, this study provided genetic background information for the genetic conservation, management, and utilization of P. zhennan.

Abstract Background Recent reports from Thailand reveal a substantial surge in Plasmodium knowlesi cases over the past decades, with a more than eightfold increase in incidence by 2023 compared to 2018. This study investigates temporal changes in genetic polymorphism associated with the escalating transmission of P. knowlesi malaria in Thailand over time using the prominent vaccine candidate, pkmsp1 as a marker. Methods Twenty-five P. knowlesi samples collected in 2018–2023 were sequenced for the 42-kDa region of pkmsp1 and compared with 24 retrieved sequences in 2000–2009, focusing on nucleotide diversity, natural selection, recombination rate, and population differentiation. Results Seven unique haplotypes were identified in recent samples, compared to 15 in earlier samples. Nucleotide and haplotype diversity were lower in recent samples (π = 0.016, Hd = 0.817) than in earlier samples (π = 0.018, Hd = 0.942). Abstract Background Indigenous buffaloes, as the important livestock species contributing to economy of the country, are the lifeline of livelihood in Nepal. They are distributed across diverse geographical regions of the country and have adapted to various feeding, breeding, and management conditions. The larger group of these native buffalo breeds are present in narrow and stiff hilly terrains. Their dispersal indicates a possible environmental adaptation mechanism, which is crucial for the conservation of these breeds. Results We utilized whole-genome sequencing (WGS) to investigate the genetic diversity, population structure, and selection signatures of Nepalese indigenous buffaloes. We compared 66 whole-genome sequences with 118 publicly available sequences from six river and five swamp buffalo breeds. Genomic diversity parameters indicated genetic variability level in the Nepalese buffaloes comparable to those of Indian breeds, and population genetic structure revealed distinct geography-mediated genetic differentiation among these breeds. We used locus-specific branch length analysis (LSBL) for genome-wide scan, which revealed a list of potentially selected genes in Lime and Parkote breeds that inhabit the hilly region. A gene ontology (GO) analysis discovered that many GO terms were associated with cardiac function regulation. Furthermore, complementary analyses of local selection signatures, tissue expression profiles, and haplotype differences identified candidate genes, including KCNE1, CSF1R, and PDGFRB, related to the regulation of cardiac and pulmonary functions. Conclusions This study is a comprehensive WGS-based genetic analysis of the native Nepalese buffalo breeds. Our study suggested that the Nepalese “hilly” buffaloes, especially the Lime and Parkote breeds, have undergone some characteristic genetic changes and evolved increased cardiac and pulmonary function for their adaptation to the steep hilly terrains of the country.

Abstract Background Genetic diversity is crucial for conservation efforts as well as breeding programs targeted at the development of improved varieties. Taro, a climate-resilient crop, plays a vital role in the nutritional and economic livelihoods of many households in Nigeria, but its yield is very low due to inadequate genetic improvement efforts. A diversity assessment of Nigerian taro is therefore required to create a premise for its improvement in yield, quality and disease tolerance. In this study, the genetic diversity and population structure of 490 taro cultivars comprising two main gene pools: Dasheen (215) and Eddoe (275), collected from farmers and marketers across seven states in Nigeria was assessed using 3047 Diversity Array Technology single nucleotide polymorphism (DArT-SNP) markers. A subset of 114 taro cultivars, comprising 30 Dasheens and 84 Eddoes were further phenotyped using 24 agro-morphological descriptors. Results Both phenotypic and molecular characterization revealed higher genetic diversity among the Eddoes than Dasheens. Estimates of gene flow (Nm = 0.353) revealed intermixing of cultivars among the States of collection, with the highest gene flow occurring between cultivars from Anambra and Ondo states and the lowest between Anambra and Kwara states. Population structure and Ward’s minimum variance hierarchical cluster based on DArT-SNPs identified four groups, one comprising Dasheen and three comprising Eddoe cultivars. Hierarchical clustering based on phenotypic traits delineated three clusters. Variation between gene pools (49%) was higher than within gene pools (32%). Variation among States of collection was high (41%), while variation among individuals within gene pools (18%) and States of collection (19%) was relatively low. Correlation between phenotypic and genotypic diversity assessments was low (r = 0.01), indicating that both approaches were necessary for assessing genetic diversity in taro. However, genotypic assessment provided better information about genetic diversity of the taro cultivars. Conclusion This is the first study that represented germplasm collection across the major taro growing regions of Nigeria. The findings from this study based on agro-morphological characterization and DArT-SNP genotyping are critical for genetic characterization, conservation and breeding of taro in Nigeria, mainly initiating hybridization between the two genepools after careful assessment of ploidy levels of the accessions collected in this study. This will facilitate in developing improved taro varieties with desirable traits, such as higher yield, better disease resistance, and improved nutritional quality.

Abstract Background Plasmodium falciparum (P. falciparum) remains a significant public health challenge globally, especially in sub-Saharan Africa (SSA), where it accounts for 99% of all malaria infections. The outcomes of P. falciparum infection vary, ranging from asymptomatic to severe, and are associated with factors such as host immunity, parasite genetic diversity, and multiplicity of infection (MOI). Using seven neutral microsatellite markers, the current study investigated P. falciparum genetic diversity and MOI in both asymptomatic and symptomatic malaria individuals in Uganda. Methods This cross-sectional study analyzed 225 P. falciparum isolates from both asymptomatic and symptomatic malaria patients, ranging in age from 6 months to ≥ 18 years. P. falciparum genetic diversity, MOI, and multi-locus linkage disequilibrium (LD) were assessed through genotyping of seven neutral microsatellite markers: Poly-α, TA1, TA109, PfPK2, 2490, C2M34–313, and C3M69–383. Genetic data analysis was performed using appropriate genetic analysis software. Results P. falciparum infections exhibited high genetic diversity in both asymptomatic and symptomatic individuals. The mean expected heterozygosity (He) ranged from 0.79 in symptomatic uncomplicated malaria cases to 0.81 in asymptomatic individuals. There was no significant difference (p = 0.33) in MOI between individuals with asymptomatic and symptomatic infections, with the mean MOI ranging from 1.92 in symptomatic complicated cases to 2.10 in asymptomatic individuals. Included studies were thematically synthesized to elucidate their positive or negative implications for personalized healthcare, aiming to foster informed clinical practice and scientific inquiry.Results: African populations’ high genetic diversity presents opportunities for personalized and precision medicine including improving pharmacogenomics, understanding gene interactions, discovering new variants, mapping disease genes, creating updated genomic reference panels, and validating biomarkers. However, challenges include underrepresentation in studies, scarcity of reference genomes, inaccuracy of genetic testing and interpretation, and ancestry misclassification. Addressing these requires the establishment of genomic research centers, increasing funding, creating biobanks and repositories, education, infrastructure, and international cooperation to enhance healthcare equity and outcomes through personalized and precision medicine.Conclusion: High African genetic diversity presents both positive and negative implications for personalized and precision medicine. Abstract Background Xinglong buffalo, as an indigenous breed in Hainan province of China, possesses characteristics such as high humidity tolerance, disease resistance and high reproductive capacity. Combined with whole genome sequencing technology, comprehensive investigation can be undertaken to elucidate the genomic characteristics, functions and genetic variation of Xinglong buffalo population. Results Xinglong buffalo has the highest genetic diversity, lowest runs of homozygosity average length, and fasted decay of linkage disequilibrium in our study population. Phylogenetic tree results revealed that Xinglong buffalo was gathered together with Fuzhong buffalo firstly. The population genetic structure analysis indicates that at K = 3, the Xinglong buffalo for the first time showed a distinct ancestral origin from other water buffalo. Furthermore, compared to different populations, candidate genes displaying significantly distinct patterns of single nucleotide polymorphisms (SNPs) (e.g., RYR2, COX15, PCDH9, DTWD2, FCRL5) distribution have been identified in the Xinglong buffalo. Conclusions Based on the whole genome sequencing data, this study identified a substantial number of SNPs and assessed the genetic diversity and selection signatures within the Xinglong buffalo population. These results contribute to understanding the genomic characteristics of Xinglong buffalo and their genetic evolutionary status. However, the practical significance of these signatures for genetic enhancement still requires confirmation through additional samples and further experimental validation.

Abstract Genetic profiling of the biodiversity in cultivated crop plants is necessary to preserve important genes and utilize them in a breeding program. Cucumber is used as a model plant to study various characteristics of Cucurbitaceae. Its adaptation to a wide range of climatic conditions suggested analyzing the landraces. The present study was conducted to evaluate the differences, at the genetic level, among landraces spanning five continents. DNA extracted from fifty-six landraces selected from USDA germplasm bank to cover a global representative sample of world cucumber landraces was used for polymerase chain reaction using twenty-eight polymorphic expressed sequence tags simple sequence repeat (EST-SSR) markers. Twenty-eight EST-SSR markers covering all seven chromosomes yielded 98 bands with an average of 3.42 bands per marker. Polymorphic information content ranged from 0.00 (EC35) to 0.74 (EC17) with an average of 0.34. Six clusters provided an appropriate summary of the variation among the landraces, with the two largest groups including 32 (Asiatic) and 17 (European and American) landraces, respectively. Four small groups, three with two members, and one with one member (PI 525155-Egypt) were dissimilar to the two main groups. Landraces from the same region were often clustered together. Genetic similarity of the landraces was revealed by marker banding patterns. The locations of genetic diversity for cucumber landraces can be identified from this study.

Abstract Background Capsicum (Solanaceae) is a globally important vegetable crop and is also used therapeutically in traditional medicine systems. However, little is known of the genetic variation within the commonly grown cultivars, the evolutionary relationships and differences in the chloroplast (cp.) genomes between Capsicum species remain unclear. Results The cp. genomes of 32 Capsicum varieties in three species from 6 countries were investigated. The cp. genome of Capsicum was found to be ~ 156 kb in length and to contain 113 unique genes, of which 79 encoded proteins, 30 encoded transfer tRNAs, and 4 were for ribosomal RNAs. The 32 varieties that we chose for study represented 13 genotypes, containing a total of 608 indels, 83 SNPs, 47 SSRs and 281–306 repeat sequences. We then included several previously sequenced Capsicum cp. genomes, and found that the nine investigated species showed a number of differences in the characteristics of the four IR boundaries, and it was the non-coding regions that contained the most variable regions. We conducted a phylogenetic reconstruction using the cp. genomes of 43 representative species of Solanaceae, and the resulting phylogeny generally reflected the currently accepted classification, with the species of the pungent group having close relationship with one another. Conclusions This study provides a comprehensive analysis of Capsicum chloroplast genomes, revealing significant variations in IR boundaries and other genomic features. These findings enhance our understanding of Capsicum evolution and genetic diversity.

Abstract Coxsackievirus A4 (CVA4) has recently become one of the most common causative agents of hand, foot, and mouth disease. The current study investigated the genetic diversity and spread of recombinant CVA4 by analyzing circulating genotypes and recombinant strains in Bangkok, Thailand, from 2017 to 2023. Partial VP1, 3Dpol, and whole genome sequencing of CVA4 samples collected from collaborating hospitals were conducted. Phylogenetic analysis of CVA4 VP1 and 3Dpol genome regions revealed discordance, indicating recombination. The predominant CVA4 genotype was C3, primarily observed in 2019. The predominant genotype in 2017 was C1. D2, commonly found in China, was occasionally observed. In nucleotide similarity analysis, intertypic recombination between CVA4 and EV-A during the evolutionary history of the virus was evident, particularly in the nonstructural region. The estimated emergence of genotypes C1 and C3 in Thailand occurred around 2014, with an evolutionary rate of 5.8 × 10− 3 nucleotide substitutions per site per year. Genotype D2 exhibited notable variability across both the entire genome and the structural protein region compared to genotype C. Monitoring the genetic diversity and circulation of recombinant CVA4 is crucial for identifying newly emerging virus strains, enabling prompt public health responses and containment efforts, and enhancing surveillance in Thailand.

Societal Impact Statement All US commercial maize (Zea mays) is a single race, “Corn Belt Dent,” and its genetic base has been in decline for at least 40 years. Independent genotyping can only be conducted after patent and licensing restrictions have expired, a period of 20 years. These restrictions also impede a molecular based assessment of the standing crop by the United States Department of Agriculture (USDA) as recommended by experts. Data blanks about landscape vulnerability put farmers at risk of crop failure and the public at risk of food insecurity. Understanding maize diversity experts' perspectives and analysis helps describe the contours of these data blanks and inform policy recommendations. Summary Recommendations by the Maize Crop Germplasm Committee to the United States Department of Agriculture (USDA) for a molecular based vulnerability assessment on the US standing maize (Zea mays) crop have not been acted on because of intellectual property and licensing restrictions. This research explores maize diversity experts' access to data and perceptions and analysis of the standing crop. The data come from semi‐structured interviews conducted with 44 maize diversity experts in the public and private sectors. Experts explain that genetic data blanks restrict non‐industry research, describe public sector concerns that standing diversity is narrow(ing), and find historic sources of pedigree data in Plant Variety Protection and patent records are no longer reliable. Some interviewees perceive that industry monitoring of standing diversity is in their best financial interest. Industry participants describe concentration in US maize allows them to control diversity over time, while public researchers discuss efficiency of scale narrowing genetic diversity and global concentration spreading this trend. Knowledge gaps about genetic diversity in US commercial maize are designed through patents, contracts, non‐disclosure agreements, and confidentiality agreements by patent holders who do not want their inbred lines genotyped by competitors. This restricts research and knowledge flow about genetic information into public networks. The Maize Crop Germplasm Committee is a node for knowledge flow; however, the lack of mechanisms for action suggests it is performative. We recommend all protections used on seed include exemptions for research, breeding, and seed saving; an independent assessment of how industry monitors standing diversity; and a molecular analysis of the standing crop conducted by the USDA.

Societal Impact Statement Table grape production is a traditional practice in southeastern Spain, where locals have produced fresh grapes and raisins for centuries. Many of these vines are now centenary, and they represent a useful source of diversity for developing future table grape varieties with improved traits. Genetic analysis showed that many of the local varieties identified in this study were traditional varieties from Western Mediterranean countries. Others were not identified, and they might be old grape varieties of previous importance in the region. The conservation and characterization of these varieties could be key to ensuring current and future vineyard sustainability. Summary Current worldwide table grape production focuses on a reduced number of Vitis vinifera L. varieties. However, traditional farmers have grown many table grape varieties for centuries, as they provided a steady source of fresh fruit and raisins. These ancient living genotypes potentially store a genetic diversity that can be used now to ensure future grape production. Here we focused on the study of grapevines found across Almería, one of the Spanish regions with longer tradition in table grape production. After an exhaustive inspection, we located 220 old (some centenary) vines producing grapes consumed by owners or in abandoned areas no longer devoted to agriculture. Some of these vines were identified by comparing their simple sequence repeat (SSR) and single nucleotide polymorphism (SNP) genetic profiles with available data from international databases. We found that, while grape growers' efforts focused on the cultivation of traditional grape varieties from Western Mediterranean regions, they also cultivated few exogenous varieties if they provided additional fruit features. Other vines were found to have genetic profiles that did not match reference datasets. Interestingly, some of them were found in multiple locations, suggesting they are endangered varieties with some previous relevance in the region. Besides, first‐degree relationships support the autochthonous origin of many of these unidentified genotypes. Locals kept a high number of different grapevine varieties, now considered reservoirs of genetic diversity. Traditional farming practices have been useful to prevent the loss of this diversity, which now needs to be preserved and further studied to contribute to the sustainability of viticultural systems.

Saburai goat (Capra hircus) developed by the farmers at Tanggamus Regency, Indonesia and originated from the crossbreeding between Boer buck and Ettawa grade doe for meat production purpose. This study aimed to evaluate Saburai goat based on two ISSR markers of (AG)9C and (GA)9C. This study uses 28 adult Saburai does. Results showed that a total of 13 DNA fragments were observed according to two ISSR markers with a total of 11 polymorphic loci. However, the PIC value in (AG)9C ISSR marker was higher than (GA)9C ISSR marker. According to both ISSR markers, Saburai goat can be characterized into two clusters. In conclusion, the genetic diversity in Saburai goats is high and potential to improve with molecular selection.

Abstract Background Plasmodium falciparum merozoite surface proteins 1 (PfMSP1) and 2 (PfMSP2) are potential candidates for malaria vaccine development. However, the genetic diversity of these genes in the global P. falciparum population presents a significant challenge in developing an effective vaccine. Hence, understanding the genetic diversity and evolutionary trends in the global P. falciparum population is crucial. Methods This study analyzed the genetic variations and evolutionary changes of pfmsp1 and pfmsp2 in P. falciparum isolates from the Central Highland and South-Central regions of Vietnam. DNASTAR and MEGA7 programs were utilized for analyses. The polymorphic nature of global pfmsp1 and pfmsp2 was also investigated. Results A total of 337 sequences of pfmsp1 and 289 sequences of pfmsp2 were obtained. The pfmsp1 and pfmsp2 from Vietnam revealed a higher degree of genetic homogeneity compared to those from other malaria-endemic countries. Remarkably, the allele diversity patterns of Vietnam pfmsp1 and pfmsp2 differed significantly from those of neighboring countries in the Greater Mekong Subregion. Declines in allele diversity and polymorphic patterns of Vietnam pfmsp1 and pfmsp2 were observed. Conclusions The Vietnam P. falciparum population might be genetically isolated from the parasite populations in other neighboring GMS countries, likely due to geographical barriers and distinct evolutionary pressures. Furthermore, bottleneck effects or selective sweeps may have contributed to the genetic homogeneity of Vietnam pfmsp1 and pfmsp2.

Abstract Background Fascioliasis is a major parasite illness that affects ruminants, both domesticated and free, and has an impact on public health and animals’ productivity. The genetic diversity of Fasciola species in cattle from Oyo, Oyo State, Nigeria is yet not well understood. In this study, the genetic diversity of Fasciola gigantica in slaughtered cattle in Oyo was examined using a molecular-based approach targeting the mitochondrial cytochrome C oxidase subunit I (COI) gene region. Results One hundred flukes were gathered from slaughtered cattle, and their COI gene sequences were analyzed using maximum likelihood methods. The results of phylogenetic analysis showed genetic similarities between Nigerian F. gigantica and isolates from Algeria, Egypt, Iran, Sudan, China, Japan and Nigeria. The predominant DNA substitution was the A to T transversion, while the least common substitution was the G to A transition. Conclusion Our results show how useful the COI gene region is for examining intraspecific differences between F. gigantica isolates. The genetic similarity observed among the sampled F. gigantica populations suggests the value of mitochondrial DNA sequences as a marker for the accurate identification and characterization of Fasciola species across different ruminants.

Abstract Background Wild jujube trees in Ningxia, China, demonstrate exceptional drought tolerance. The identification of quantitative trait loci (QTLs) associated with drought resistance and linked genes could significantly enhance molecular breeding efforts for this species. This study involved the measurement of nine drought resistance indicators were measured in 150 wild jujube trees from five regions in Ningxia. Genome-wide association studies (GWAS) were carried out using a range of mixed linear models to pinpoint SNP markers linked to drought resistance. Results The coefficients of variation for the nine leaf traits in wild jujube trees ranged from 14.76 to 62.17%, with broad-sense heritability estimates falling between 0.84 and 0.99. Through GWAS analysis, a total of 12 significant SNPs and 162 potential genes associated with drought resistance were detected. This SNPs explained phenotypic variance ranging from 20.74 to 50.37%. Gene Ontology (GO) functional annotation highlighted five crucial candidate genes‒ZjMYB44, ZjUCLOC, ZjDnaJ50, ZjUCHL22 and ZjHSFB‒linked to drought tolerance in wild jujube. These genes demonstrated a positive correlation with drought tolerance within the wild jujube population. Conclusions Our findings indicate that these five genes likely play a pivotal role in conferring drought tolerance in wild jujubes. This study offers new insights to support the development of drought-resistant jujube varieties, thereby contributing to sustainable agricultural practices and bolstering food security in arid regions.

Abstract Tuberculosis (TB) remains one of the leading infectious disease killers in the world. The ongoing development of novel anti-TB medications has yielded potent compounds that often target single sites with well-defined mechanisms of action. However, despite the identification of resistance-associated mutations through target deconvolution studies, comparing these findings with the diverse Mycobacterium tuberculosis populations observed in clinical settings is often challenging. To address this gap, we constructed an open-access database encompassing genetic variations from > 50,000 clinical isolates, spanning the entirety of the M. tuberculosis protein-encoding genome. This resource offers a valuable tool for investigating the prevalence of target-based resistance mutations in any drug target within clinical contexts. To demonstrate the practical application of this dataset in drug discovery, we focused on drug targets currently undergoing phase II clinical trials. By juxtaposing genetic variations of these targets with resistance mutations derived from laboratory-adapted strains, we identified multiple positions across three targets harbouring resistance-associated mutations already present in clinical isolates. Furthermore, our analysis revealed a discernible correlation between genetic diversity within each protein and their predicted essentiality. This meta-analysis, openly accessible via a dedicated dashboard, enables comprehensive exploration of genetic diversity pertaining to any drug target or resistance determinant in M. tuberculosis.

Abstract Bartonella are vector-borne gram-negative facultative intracellular bacteria that can infect a wide spectrum of mammals, and are recognized as emerging human pathogens. This study aimed to investigate the prevalence and molecular characteristics of Bartonella infections in small mammals within the Qinghai Menyuan section of Qilian Mountain National Park, China. Small mammals were captured, and the liver, spleen and kidney were collected for Bartonella detection and identification using a combination of real-time PCR targeting the transfer-mRNA (ssrA) gene and followed by sequencing of the citrate synthase (gltA) gene. A total of 52 rodents were captured, and 36 rodents were positive for Bartonella, with a positivity rate of 69.23% (36/52). Bartonella was detected in Cricetulus longicaudatus, Microtus oeconomus, Mus musculus, and Ochotona cansus. The positivity rate was significantly different in the different habitats. Two Bartonella species were observed, including Bartonella grahamii and Bartonella heixiaziensis, and B. grahamii was the dominant epidemic strain in this area. Phylogenetic analysis showed that B. grahamii mainly clustered into two clusters, which were closely related to the Apodemus isolates from China and Japan and the local plateau pika isolates, respectively. In addition, genetic polymorphism analysis showed that B. grahamii had high genetic diversity, and its haplotype had certain regional differences and host specificity. Overall, high prevalence of Bartonella in small mammals in the Qinghai Menyuan section of Qilian Mountain National Park. B. grahamii is the dominant strain with high genetic diversity and potential pathogenicity to humans, and corresponding control measures should be considered.

Abstract Numerous plant taxa are threatened by habitat destruction or overexploitation. To overcome these threats, new methods are urgently needed for rescuing threatened and endangered plant species. Here, we review the genetic consequences of threats to species populations. We highlight potential advantages of genome editing for mitigating negative effects caused by new pathogens and pests or climate change where other approaches have failed. We propose solutions to protect threatened plants using genome editing technology unless absolutely necessary. We further discuss the challenges associated with genome editing in plant conservation to mitigate the decline of plant diversity.
