Abstract

Experience in the physical sciences suggests that the only realistic means of understanding complex systems is through the use of mathematical models. Typically, this has come to mean the identification of quantitative models expressed as differential equations. Quantitative modelling works best when the structure of the model (i.e., the form of the equations) is known; and the primary concern is one of estimating the values of the parameters in the model. For complex biological systems, the model-structure is rarely known and the modeler has to deal with both model-identification and parameter-estimation. In this paper we are concerned with providing automated assistance to the first of these problems. Specifically, we examine the identification by machine of the structural relationships between experimentally observed variables. These relationship will be expressed in the form of qualitative abstractions of a quantitative model. Such qualitative models may not only provide clues to the precise quantitative model, but also assist in understanding the essence of that model. Our position in this paper is that background knowledge incorporating system modelling principles can be used to constrain effectively the set of good qualitative models. Utilising the model-identification framework provided by Inductive Logic Programming (ILP) we present empirical support for this position using a series of increasingly complex artificial datasets. The results are obtained with qualitative and quantitative data subject to varying amounts of noise and different degrees of sparsity. The results also point to the presence of a set of qualitative states, which we term kernel subsets, that may be necessary for a qualitative model-learner to learn correct models. We demonstrate scalability of the method to biological system modelling by identification of the glycolysis metabolic pathway from data.

Abstract

The symbolic representation of a number should be considered as a data structure, and the choice of data structure depends on the arithmetic operations that are to be performed. Numbers are almost universally represented using position based notations based on exponential powers of a base number - usually 10. This representations is computationally efficient for the standard arithmetic operations, but it is not efficient for factorisation. This has led to a common confusion that factorisation is inherently computationally hard. We propose a new representation of the natural numbers based on bags and using the prime successor function as a primitive - prime bags (PBs). This data structure is more efficient for most arithmetic operations, and enables numbers can be efficiently factored. However, it also has the interesting feature that addition appears to be computationally hard. PBs have an interesting alternative interpretation as partitions of numbers represented in the standard way, and this reveals a novel relationship between prime numbers and the partition function. The PB representation can be extended to rational and irrational numbers, and this provides the most direct proof of the irrationality of the square root of 2. I argue that what needs to be ultimately understood is not the peculiar computation complexity properties of the decimal system (e.g. factorisation), but rather what arithmetical operator trade-offs are generally possible., Comment: 10 pages, 1 figure

Abstract

The Planets project is developing a service-oriented environment for the definition and evaluation of preservation strategies for human-centric data. It focuses on the question of logically preserving digital materials, as opposed to the physical preservation of content bit-streams. This includes the development of preservation tools for the automated characterization, migration, and comparison of different types of digital objects as well as the emulation of their original runtime environment in order to ensure longtime access and interpretability. The Planets integrated environment provides a number of end-user applications that allow data curators to execute and scientifically evaluate preservation experiments based on composable preservation services. In this paper, we focus on the middleware and programming model and show how it can be utilized in order to create complex preservation workflows.

Abstract

Peer reviewed: True, The representation of the protein-ligand complexes used in building machine learning models play an important role in the accuracy of binding affinity prediction. The Extended Connectivity Interaction Features (ECIF) is one such representation. We report that (i) including the discretized distances between protein-ligand atom pairs in the ECIF scheme improves predictive accuracy, and (ii) in an evaluation using gradient boosted trees, we found that the resampling method used in selecting the best hyperparameters has a strong effect on predictive performance, especially for benchmarking purposes.

Abstract

The early stages of the drug design process involve identifying compounds with suitable bioactivities via noisy assays. As databases of possible drugs are often very large, assays can only be performed on a subset of the candidates. Selecting which assays to perform is best done within an active learning process, such as batched Bayesian optimization, and aims to reduce the number of assays that must be performed. We compare how noise affects different batched Bayesian optimization techniques and introduce a retest policy to mitigate the effect of noise. Our experiments show that batched Bayesian optimization remains effective, even when large amounts of noise are present, and that the retest policy enables more active compounds to be identified in the same number of experiments.

Abstract

Social Anxiety Disorder (SAD) is associated with pervasive functional impairments and chronicity. Romantic relationship functioning and quality for individuals with SAD has been previously explored but existing studies have not been synthesised. This scoping review charted existing literature regarding the quality and functioning of romantic relationships for people with SAD and high sub-clinical social anxiety (SA). The review used a scoping approach to explore the current evidence base relating to SA, romantic relationship quality and functioning. Articles published in English after 1980 that reported either clinical or high sub-clinical SA were eligible. Double screening, data extraction, quality assessment, and thematic analysis of studies was conducted. 50 studies from 46 articles were identified, involving a range of community, college, adolescent, and clinical samples. Thematic analysis identified four themes; Relationship Quality, Satisfaction and Commitment; Communication and Self-Disclosure; Conflict, Social Support and Trust; Intimacy, Closeness and Sexual Satisfaction. The review highlights that evidence relating to romantic relationship functioning for individuals with SAD and high sub-clinical SA is heterogeneous, with relationship initiation in particular relatively under-explored. Further research is required to elucidate key constructs and interpersonal processes related to relationship functioning, and to inform treatment approaches with this group. [ABSTRACT FROM AUTHOR]

297. Re-writing history, re-inscribing the city: Thailand and delusions of democracy

Abstract

Cities carry traces of their pasts; they also carry traces of imagined pasts, inscribed on them by authoritarian regimes to suppress other imaginings. Bangkok in the early 20th century displayed the signification of a Buddhist royalty and imagined origins, subsequently suppressed with the imposition of new emblems of democracy following a 1932 overthrow of monarchical absolutism. Democracy was to be signified as founded in the common people. In the 21st century, a military junta dressed in the clothes of a pseudo-democracy re-writes the emblems of democracy, now to signify that democracy is not based in the people but, rather, is the gift of a benevolent monarch. The subverting of democracy is to be read from the monuments of the city, which highlight the specific strategies that the authoritarian state invokes in re-writing the national history.
