The success of ecological restoration is often judged by the number and abundance of species, especially rare ones that have established since restoration. However, the effects of habitat improvement upon connectivity are rarely assessed, although this can readily be performed using modern molecular genetic methods., We evaluated the functional connectivity of populations of a wet grassland plant Lychnis flos-cuculi in an intensively managed agricultural landscape in Switzerland. One third of the study populations had been recently restored by sowing wildflower seed mixtures, while all other populations were of natural origin. We used assignment tests to identify first-generation migrants and to estimate recent patterns of gene flow among the populations of L. flos-cuculi., Assignment tests revealed higher levels of recent gene flow among natural populations of L. flos-cuculi than between sown and natural populations. Most probably, this result simply reflected the formerly good connectivity of natural populations in the study landscape., We detected a few first-generation migrants between sown and natural populations and among natural populations, suggesting that functional connectivity was now rather restricted. Migration among sown and natural populations was more likely to occur when natural and sown populations were nearby and when source populations were large., Synthesis and applications. We demonstrated that genetic methods offer a valuable tool for examining the effects of restoration measures on functional connectivity of plant populations. It is generally accepted that most plant populations are locally adapted. Yet, understanding how environmental forces give rise to adaptive genetic variation is a challenge in conservation genetics and crucial to the preservation of species under rapidly changing climatic conditions. Environmental variation, phylogeographic history, and population demographic processes all contribute to spatially structured genetic variation, however few current models attempt to separate these confounding effects. To illustrate the benefits of using a spatially-explicit model for identifying potentially adaptive loci, we compared outlier locus detection methods with a recently-developed landscape genetic approach. We analyzed 157 loci from samples of the alpine herb Gentiana nivalis collected across the European Alps. Principle coordinates of neighbor matrices (PCNM), eigenvectors that quantify multi-scale spatial variation present in a data set, were incorporated into a landscape genetic approach relating AFLP frequencies with 23 environmental variables. Four major findings emerged. 1) Fifteen loci were significantly correlated with at least one predictor variable (R > 0.5). 2) Models including PCNM variables identified eight more potentially adaptive loci than models run without spatial variables. 3) When compared to outlier detection methods, the landscape genetic approach detected four of the same loci plus 11 additional loci. 4) Temperature, precipitation, and solar radiation were the three major environmental factors driving potentially adaptive genetic variation in G. nivalis. Techniques presented in this paper offer an efficient method for identifying potentially adaptive genetic variation and associated environmental forces of selection, providing an important step forward for the conservation of non-model species under global change. Habitat types can induce genetic responses in species and may drive adaptive differentiation and evolutionary divergence of populations. In this study, we aimed at detecting loci indicative of adaptation for different habitat types in the alpine plant Arabis alpina. We used a dataset consisting of A. alpina plants collected in scree, nutrient-rich and moist habitat types in two independent regional replicates of the European Alps (the Swiss and French Alps). Genome scans resulting in 825 amplified fragment length polymorphisms (AFLPs) followed by outlier analysis, i.e. looking for excessive differentiation between habitat types, after accounting for heterozygosity and population structure, was used to detect loci under divergent selection for habitat type within and across the alpine regions. The outlier analyses resulted in the detection of a consistent single outlier locus, which showed a higher fragment frequency in moist compared to the other habitat types in both alpine regions. In addition, a posteriori tests for hierarchical population structuring in the dataset did not detect signals confounding selection at this locus (i.e. signals of regional population structure). Thus, we consider this locus indicative of habitat-mediated selection, and we subsequently sequence-characterized and compared it to the Arabidopsis genome. The sequence was found to be a putative homologue to the SIT4 phosphatase-associated family protein. The detection of this locus in two alpine regions and the availability of its genome sequence make this locus a strong candidate worth further exploration in the habitat-mediated selection and genetic adaptation of natural populations in the alpine plant A. alpina. The use of procedures for the automated scoring of amplified fragment length polymorphisms ( AFLP) fragments has recently increased. Corresponding software does not only automatically score the presence or absence of AFLP fragments, but also allows an evaluation of how different settings of scoring parameters influence subsequent population genetic analyses. In this study, we used the automated scoring package rawgeno to evaluate how five scoring parameters influence the number of polymorphic bins and estimates of pairwise genetic differentiation between populations ( Fst). Steps were implemented in r to automatically run the scoring process in rawgeno for a set of different parameter combinations. While we found the scoring parameters minimum bin width and minimum number of samples per bin to have only weak influence on pairwise Fst values, maximum bin width and bin reproducibility had much stronger effects. The minimum average bin fluorescence scoring parameter affected Fst values in an only moderate way. At a range of scoring parameters around the default settings of rawgeno, the number of polymorphic bins as well as pairwise Fst values stayed rather constant. This study thus shows the particularities of AFLP scoring, be it either manual or automatical, can have profound effects on subsequent population genetic analysis. [ABSTRACT FROM AUTHOR]

The Convention on Biological Diversity ( CBD) aims at the conservation of all three levels of biodiversity, that is, ecosystems, species and genes. Genetic diversity represents evolutionary potential and is important for ecosystem functioning. Unfortunately, genetic diversity in natural populations is hardly considered in conservation strategies because it is difficult to measure and has been hypothesised to co-vary with species richness. This means that species richness is taken as a surrogate of genetic diversity in conservation planning, though their relationship has not been properly evaluated. We tested whether the genetic and species levels of biodiversity co-vary, using a large-scale and multi-species approach. We chose the high-mountain flora of the Alps and the Carpathians as study systems and demonstrate that species richness and genetic diversity are not correlated. Species richness thus cannot act as a surrogate for genetic diversity. Our results have important consequences for implementing the CBD when designing conservation strategies. [ABSTRACT FROM AUTHOR]

Identifying adaptive genetic variation is a challenging task, in particular in non-model species for which genomic information is still limited or absent. Here, we studied distribution patterns of amplified fragment length polymorphisms (AFLPs) in response to environmental variation, in 13 alpine plant species consistently sampled across the entire European Alps. Multiple linear regressions were performed between AFLP allele frequencies per site as dependent variables and two categories of independent variables, namely Moran's eigenvector map MEM variables (to account for spatial and unaccounted environmental variation, and historical demographic processes) and environmental variables. These associations allowed the identification of 153 loci of ecological relevance. Univariate regressions between allele frequency and each environmental factor further showed that loci of ecological relevance were mainly correlated with MEM variables. We found that precipitation and temperature were the best environmental predictors, whereas topographic factors were rarely involved in environmental associations. Climatic factors, subject to rapid variation as a result of the current global warming, are known to strongly influence the fate of alpine plants. Our study shows, for the first time for a large number of species, that the same environmental variables are drivers of plant adaptation at the scale of a whole biome, here the European Alps. Graduate programs have placed an increasing emphasis on the importance of interdisciplinary education, but barriers to interdisciplinary training still remain. We present a new model for interdisciplinary, cross-institution graduate teaching that combines the best of local teaching, distance learning, and experiential learning to provide students and faculty with a unique collaborative learning experience and interdisciplinary research skills. We summarize the lessons learned from a highly successful implementation of this course model in the new field of landscape genetics, which integrates concepts and methods from population genetics, landscape ecology, and spatial statistics. The distributed nature of the course allowed sections to be offered locally that would not have been offered otherwise because of the lack of complementary expertise at local institutions. Students gained hands-on experience in interdisciplinary, Web-based and international research collaboration with group projects. Plants flowering together may influence each other's pollination and fecundity over a range of physical distances. Their effects on one another can be competitive, neutral, or facilitative. We manipulated the floral neighborhood of the high-alpine cushion plant Eritrichium nanum in the Swiss Alps and measured the effects of co-flowering neighbors on both the number of seeds produced and the degree of inbreeding and outbreeding in the offspring, as deduced from nuclear microsatellite markers. Seed set of E. nanum did not vary significantly with the presence or absence of two Saxifraga species growing as near neighbors, but it was higher in E. nanum cushions growing at low conspecific density than in those growing at high density. In addition, floral neighborhood had no detectable effect on the degree of selfing of E. nanum, but seeds from cushions growing at low conspecific density were more highly outbred than seeds from cushions at high density. Thus, there was no evidence of either competition or facilitation between E. nanum and Saxifraga spp. as mediated by pollinators at the spatial scale of our experimental manipulation. In contrast, the greater fecundity of E. nanum cushions at low density was consistent with reduced intraspecific competition for pollinators and might also represent a beneficial effect of highly outbred seeds as brought about by more long-distance pollinator flights under low-density conditions. Functional connectivity among fragmented populations depends on the landscape matrix between occupied habitat patches and its effect on the frequency of animal movement and gene flow. The quantification of landscape effects on gene flow should therefore be scale-dependent. Here, we explored the impact of different spatial scales in a landscape genetic analysis of the European tree frog Hyla arborea in a fragmented landscape in Switzerland. We examined the effects of landscape elements and geographic distance on genetic differentiation at three distance classes reflecting varying frequencies of tree frog movement. We calculated pairwise FST-values and assembled 16 landscape elements within 1 km wide corridors between all pairs of tree frog breeding sites. Per distance class, we computed a multiple regression model with stepwise backward elimination and permutation testing. At distances of<2 km, only a larger river acted as a barrier to gene flow. At distances>2 km, geographic distance had a negative effect on gene flow as had landscape elements such as forests and roads. In general, hedgerows and various structure-rich landscape elements positively affected gene flow. As we found distinct scale-dependent landscape effects on gene flow, future landscape genetic studies should analyse the effects of landscape variables at different spatial dimensions relevant for the movement and dispersal of the study organisms. Corresponding studies should also carefully consider relevant correlations among the landscape elements tested and should preferentially replicate their analysis at the landscape-level in order to avoid idiosyncratic results owing to the particular scale and landscape studied. We test for the congruence between allele-based range boundaries (break zones) in silicicolous alpine plants and species-based break zones in the silicicolous flora of the European Alps. We also ask whether such break zones coincide with areas of large elevational variation. The European Alps. On a regular grid laid across the entire Alps, we determined areas of allele- and species-based break zones using respective clustering algorithms, identifying discontinuities in cluster distributions (breaks), and quantifying integrated break densities (break zones). Discontinuities were identified based on the intra-specific genetic variation of 12 species and on the floristic distribution data from 239 species, respectively. Coincidence between the two types of break zones was tested using Spearman's correlation. Break zone densities were also regressed on topographical complexity to test for the effect of elevational variation. We found that two main break zones in the distribution of alleles and species were significantly correlated. Furthermore, we show that these break zones are in topographically complex regions, characterized by massive elevational ranges owing to high mountains and deep glacial valleys. We detected a third break zone in the distribution of species in the eastern Alps, which is not correlated with topographic complexity, and which is also not evident from allelic distribution patterns. Species with the potential for long-distance dispersal tended to show larger distribution ranges than short-distance dispersers. We suggest that the history of Pleistocene glaciations is the main driver of the congruence between allele-based and species-based distribution patterns, because occurrences of both species and alleles were subject to the same processes (such as extinction, migration and drift) that shaped the distributions of species and genetic lineages. Large elevational ranges have had a profound effect as a dispersal barrier for alleles during post-glacial immigration. Because plant species, unlike alleles, cannot spread via pollen but only via seed, and thus disperse less effectively, we conclude that species break zones are maintained over longer time spans and reflect more ancient patterns than allele break zones. At the beginning of the twentieth century, Marie Brockmann-Jerosch wrote, partly in collaboration with her husband Heinrich Brockmann-Jerosch, three influential overview articles on the origin and history of the Swiss alpine flora. Of special interest to her were the types and locations of Pleistocene glacial refugia of alpine plants. She summarised that there had been glacial refugia in the southern and northern peripheral European Alps and also supported glacial survival of high-alpine specialist plants in central Alpine nunatak regions within glaciated areas of the Alps. In contrast, Marie Brockmann-Jerosch dismissed the occurrence of glacial relicts in the lowlands and foothills north of the Alps: she rather saw the conspicuous stations of alpine plants in the lowlands as the result of post-glacial long-distance dispersal of seed out of the Alps. In this article, we first give a brief description of Marie Brockmann-Jerosch's life and then show that modern phylogeographic research has largely proven her views of the glacial history of the alpine flora and that her writings are still intellectually stimulating and worthwhile reading. The dwarf bulrush (Typha minima Funck ex Hoppe) is an endangered pioneer plant species of riparian flood plains. In Switzerland, only 3 natural populations remain, but reintroductions are planned. To identify suitable source populations for reintroductions, we developed 17 polymorphic microsatellite markers with perfect repeats using the 454 pyrosequencing technique and tested them on 20 individuals with low-cost M13 labeling. We detected 2 to 7 alleles per locus and found expected and observed heterozygosities of 0.05–0.76 and 0.07–1, respectively. The whole process was finished in less than 6 weeks and cost approximately USD 5000. Due to low costs and reduced expenditure of time, the use of next-generation sequencing techniques for microsatellite development represent a powerful tool for population genetic studies in nonmodel species, as we show in this first application of the approach to a plant species of conservation importance. A general hypothesis on mating patterns in alpine plants states that self-fertilization should increase with increasing altitude as a result of pollinator limitation at higher altitudes. However, realized selfing rates under natural conditions, as based on genetic progeny analysis, have not yet been determined for any alpine species across altitude. We therefore assessed the realized selfing rates in about 100 open-pollinated families of the high-alpine cushion plant Eritrichium nanum, sampled along an altitudinal gradient in the Swiss Alps, by using progeny analysis based on six microsatellites. In marked contrast to the general hypothesis, realized selfing rates in E. nanum significantly decreased with increasing altitude, and only progenies from low altitudes were predominantly selfed. However, the higher selfing rates of individuals at lower altitudes could have been caused by unfavorable weather conditions during early growing season when low-elevation plants flowered. In summary, our results on selfing rates in an alpine plant across altitude as well as the results of other studies using experimental hand-pollinations and/or population genetic methods generally do not support the expectation of higher selfing rates at higher altitudes. Autopolyploidy is more common in plants than traditionally assumed, but has received little attention compared with allopolyploidy. Hence, the advantages and disadvantages of genome doubling per se compared with genome doubling coupled with hybridizations in allopolyploids remain unclear. Autopolyploids are characterized by genomic redundancy and polysomic inheritance, increasing effective population size. To shed light on the evolutionary consequences of autopolyploidy, we review a broad range of studies focusing on both synthetic and natural autopolyploids encompassing levels of biological organization from genes to evolutionary lineages. The limited evidence currently available suggests that autopolyploids neither experience strong genome restructuring nor wide reorganization of gene expression during the first generations following genome doubling, but that these processes may become more important in the longer term. Biogeographic and ecological surveys point to an association between the formation of autopolyploid lineages and environmental change. We thus hypothesize that polysomic inheritance may provide a short-term evolutionary advantage for autopolyploids compared to diploid relatives when environmental change enforces range shifts. In addition, autopolyploids should possess increased genome flexibility, allowing them to adapt and persist across heterogeneous landscapes in the long run. [ABSTRACT FROM AUTHOR]

Landscape genetics plays an increasingly important role in the management and conservation of species. Here, we highlight some of the opportunities and challenges in using landscape genetic approaches in conservation biology. We first discuss challenges related to sampling design and introduce several recent methodological developments in landscape genetics (analyses based on pairwise relatedness, the application of Bayesian methods, inference from landscape resistance and a shift from population-based to individual-based analyses). We then show how simulations can foster the field of landscape genetics and, finally, elaborate on technical developments in sequencing techniques that will dramatically improve our ability to study genetic variation in wild species, opening up new and unprecedented avenues for genetic analysis in conservation biology. Seed weight is a prominent life history trait of plants affecting dispersal, establishment, and survival. In alpine environments, the few studies investigating the effect of elevation on seed weight within species have mainly detected a decrease in seed weight with increasing elevation. This relationship is generally attributed to the adverse climate at high elevations. In order to test this hypothesis, we analyzed seed weight variation across altitudes (2,435–3,055 m a.s.l.) in two consecutive years that differed in weather conditions in the high-alpine cushion plant Eritrichium nanum. We found a significant reduction in seed weight with increasing elevation in both years, but in the growing season with more adverse weather conditions, the reduction was more substantial than in the more favorable year. We conclude that alpine plants may be able to produce well-developed seeds at low elevations in almost all years, independent of weather conditions, whereas reproduction through seeds is potentially limited to years of favorable weather at high elevation. Natural genetic breaks may indicate limitations to gene flow or the presence of contact zones of previously isolated populations. Molecular evidence suggests that genetic breaks have aggregated in distinct geographical areas. We propose a new application of well-established statistical methods for analysing multilocus genetic data to identify intraspecific genetic breaks. The methodological approach combines Bayesian clustering with a spatially explicit maximum-difference algorithm to visualize and quantify breaks between clusters. We used amplified fragment length polymorphism data of two co-distributed, silicicolous alpine plant species, Geum montanum and Geum reptans, exhaustively sampled on a consistent, regular grid over their entire range of the European Alps and the Carpathians. We found a distinct and highly similar allocation of genetic breaks in both species. The pattern of breaks did not conform to scenarios of glacial refugial survival, alternatively in peripheral refugia or on nunataks, as expected because of the species’ ecologies (late-successional low alpine vs. early-successional high alpine). Our findings rather substantiated the postulate of a general pattern of genetic breaks in alpine plants and corresponded well with biogeographical regions formerly described. Our approach could serve as a tool not only for landscape genetics and comparative phylogeography, but also for floristics or faunistics to compare biogeographic with phylogeographic breaks. 1. Governmental authorities in many countries financially support the implementation of habitat connectivity measures to enhance the exchange of individuals among fragmented populations. The evaluation of the effectiveness of such measures is crucial for future management directions and can be accomplished by using genetic methods. 2. We retraced the population history of the European tree frog in two Swiss river valleys (Reuss and Thur), performed comprehensive population sampling to infer the genetic structure at 11 microsatellite markers, and used first-generation migrant assignment tests to evaluate the contemporary exchange of individuals. 3. Compared with the Thur valley, the Reuss valley has lost almost double the number of breeding sites and exhibited a more pronounced genetic grouping. However, similar numbers of contemporary migrants were detected in both valleys. In the Reuss valley, 81% of the migration events occurred within the identified genetic groups, whereas in the Thur valley migration patterns were diffuse. 4. Our results show that the connectivity measures implemented in the Reuss valley facilitated effective tree frog migration among breeding sites within distances up to 4 km. Nevertheless, the Reuss valley exhibited high genetic differentiation, which reflected the impact of barriers to tree frog movement such as the River Reuss. By contrast in the Thur valley, a larger number of breeding sites have been preserved and high admixture indicated exchange of individuals at distances up to 16 km. 5. Synthesis and applications. We show that genetic methods can substantiate the effectiveness of connectivity measures taken in conservation management at the landscape scale. We urge responsible authorities from both river valleys to continue implementing connectivity measures and to create a dense network of breeding sites, as spatial gaps of 8 km are rarely traversed by tree frogs. Summary: Populus nigra is considered a rare and threatened tree species in Switzerland because of dramatic habitat loss owing to river regulations during the last two centuries and because of potential gene introgression from non-indigenous P. deltoides through planted P. x canadensis hybrids. The significance of introgression as an endangerment to P. nigra, however, is controversial. The aims of the present study were (1) to assess how abundant P. nigra trees are in Switzerland and (2) to assess potential gene introgression. We present data from a molecular survey of 1372 putative P. nigra trees from Switzerland, using both chloroplast DNA and nuclear DNA markers. The results show that P. nigra is more abundant in Switzerland than hitherto thought. Furthermore, we detected a low frequency of gene introgression. [Copyright &y& Elsevier]

Landscape fragmentation has often been seen as an only ecological problem. However, fragmentation also has a societal perspective, namely, in how humans perceive landscape fragmentation and in how landscape fragmentation potentially influences human well-being. These latter aspects have rarely been addressed so far. The interrelationship of ecological and human dimensions of landscape fragmentation becomes especially evident when looking at the landscape where most people in industrial countries live, namely in suburban and urban areas. In these areas, landscape planners and environmental managers are confronted with the problem that landscapes should fulfill various functions, often with conflicting goals, e.g. nature reserves to enhance species richness vs. recreational areas for city-dwellers. We reviewed the ecological and sociological literature relevant for fragmentation in suburban and urban landscapes. In an interdisciplinary approach, we evaluated whether there are similarities and dissimilarities between the ecological and the human aspects of landscape fragmentation. We found important similarities. An example is that for both, humans and biodiversity, the loss of semi-natural areas has more drastic effects than the fragmentation of these areas per se. However, there are also relevant differences. We concluded that in densely populated landscapes a shift from responsive planning to an intentional design of environments is therefore needed. Landscape genetics is an emerging interdisciplinary field that combines methods and concepts from population genetics, landscape ecology, and spatial statistics. The interest in landscape genetics is steadily increasing, and the field is evolving rapidly. We here outline four major challenges for future landscape genetic research that were identified during an international landscape genetics workshop. These challenges include (1) the identification of appropriate spatial and temporal scales; (2) current analytical limitations; (3) the expansion of the current focus in landscape genetics; and (4) interdisciplinary communication and education. Addressing these research challenges will greatly improve landscape genetic applications, and positively contribute to the future growth of this promising field. [ABSTRACT FROM AUTHOR]

With the recent rise of phylogeography, the biogeography of mountain species (species with their current main distribution above timber line), especially their glacial history, has attracted renewed interest. In particular, the question of where mountain species survived the ice ages has been approached in many phylogeographical studies. The terminology of glacial refugia of mountain species is often confusing, contradictory or counter-intuitive. Our aim is to clarify and simplify this terminology. First, we offer a general definition of the term glacial refugium for mountain species. Then, we discuss three main types of glacial refugia of mountain species, i.e. nunatak, peripheral and lowland refugia. We believe that the discrimination of these three types of glacial refugia is sufficient to describe the glacial survival of (most) mountain species. Finally, we argue that the terms in situ survival and ex situ survival and the term periglacial refugium should only be used to describe specific cases of glacial history. No simple classification system can adequately describe every kind of glacial refugium, but we propose that authors should focus on providing comprehensive descriptions of particular refugial situations instead of introducing new terminology. Small populations of self-incompatible plants are assumed to be threatened by a limitation of compatible mating partners due to low genetic diversity at the self-incompatibility ( S) locus. In contrast, we show by using a PCR-RFLP approach for S-genotype identification that 15 small populations ( N= 8–88) of the rare wild pear ( Pyrus pyraster) displayed no mate limitation. S-allele diversity within populations was high ( N= 9–21) as was mate availability (92.9–100%). Although population size and S-allele diversity were strongly related, no relationship was found between population size and mate availability, gene diversity ( He), or fixation index ( FIS), based on five neutral microsatellite loci. As we determined the principal mate availability within populations based on the S-genotypes observed, the realized mate availability under natural conditions may differ from our estimates, for example, due to spatially limited pollen dispersal. We therefore urge studies on self-incompatible plants to proceed from the simple assessment of principal mate availability to the determination of realized mate availability in natural populations. Background and Aims: European white oaks (Quercus petraea, Q. pubescens, Q. robur) have long puzzled plant biologists owing to disputed species differentiation. Extensive hybridization or shared ancestry have been proposed as alternative hypotheses to explain why genetic differentiation between these oak species is low. Species delimitation is usually weak and often shows gradual transitions in leaf morphology. Microsatellites or simple sequence repeats (SSRs) may display polymerase-chain-reaction-amplified fragment lengths mismatching the patterns expected from repeat copy number variation. We sequenced alleles of a nuclear dinucleotide SSR locus in two oak species which showed 2- and 1-bp length differences between alleles and three types of stuttering patterns in fragment length analysis. In accordance with the variation in stuttering, we identified three allele classes characterized by insertions–deletions in the flanking regions and overlapping repeat copy number ranges. Different alleles could thus only be safely separated when considering these stuttering patterns. Our results raise the question of how to adequately delimit alleles when such size homoplasy is present. We advise to thoroughly characterize SSR sequence variation during marker development and to carefully place primer sites along flanking regions to facilitate automated allele scoring and to minimize labor-intensive visual inspection. Landscape genetics is a rapidly evolving interdisciplinary field that integrates approaches from population genetics and landscape ecology. In the context of habitat fragmentation, the current focus of landscape genetics is on assessing the degree to which landscapes facilitate the movement of organisms (landscape connectivity) by relating gene-flow patterns to landscape structure. Neutral genetic variation among individuals or direct estimates of current gene flow are statistically related to landscape characteristics such as the presence of hypothesized barriers or the least-cost distance for an organism to move from one habitat patch to another, given the nature of the intervening matrix or habitat types. In the context of global change, a major challenge for landscape genetics is to address the spread of adaptive variation across landscapes. Genome scans combined with genetic sample collection along environmental gradients or in different habitat types attempt to identify molecular markers that are statistically related to specific environmental conditions, indicating adaptive genetic variation. 1 Local floras are being depleted by a host of human activities, including habitat destruction and fragmentation, eutrophication, and the intensification of agriculture. Species with particular ecological demands or life-history attributes are more prone to extinction than species with a broader niche. 2 We used an old herbarium from the municipality of Küsnacht (Swiss lowlands) as a historical record for comparison with contemporary plant diversity. This comparison revealed that 17% to 28% of all vascular plants that occurred between 1839 and 1915 were extinct by 2003. 3 Species of different habitats and life-forms had significantly different rates of extinction: wetlands, disturbed sites and meadows lost most species, whereas forests and rocky habitats were least affected; aquatics and annuals were most prone to extinction, geophytes and hemicryptophytes were intermediate, and phanerophytes and chamaephytes were least affected. 4 Species adapted to nutrient-poor soils suffered highest extinction in all habitats, indicating that eutrophication poses an urgent threat to species diversity. Light and soil moisture requirements also had significant effects on extinction, but the direction of the effect varied by habitat. 5 When species were grouped into IUCN categories of the red list of Switzerland, the rank order of the observed extinction matched the red list assignment. 6 Because many of the remaining species had high estimated extinction probabilities and because extinction is often delayed (extinction debt), a substantial part of the remaining flora of Küsnacht is likely to go extinct in the near future. This will increase the dominance of the common species that already comprise 81% of the local flora. 7 The rates and patterns of extinction in Küsnacht are probably representative of surrounding Swiss lowlands and peri-urban landscapes in most developed countries. 1 Extinction is a fundamental topic for population ecology and especially for conservation and metapopulation biology. Most empirical studies on extinction resurvey historically occupied sites and estimate extinction probability as the proportion of sites where a species is no longer detected. Possible non-detection of surviving populations is usually not accounted for, which may result in extinction probabilities that are overestimated. 2 As part of a large revisitation study in north-east Switzerland, 376 sites with historically known occurrences of a total of 11 plant species 80–100 years ago were visited by two independent observers. Based on typical population size, ramet size and plant architecture, we judged six species as easy to find and five species as hard to find. Using capture–recapture methods to separate non-detection from true extinction, we gauged the bias of extinction probability estimates that do not account for non-detection. 3 When non-detection was not accounted for, a single visit resulted in an average estimate of population extinction probability of 0.49 (range 0.27–0.67). However, the mean detection probability of a surviving population during a single visit had an estimated average of only 0.81 (range 0.57–1). Consequently, accounting for non-detection resulted in extinction probability estimates ranging between 0.09 and 0.61 (mean 0.36). Based on a single survey, our revisitation study would have overestimated the extinction rate on average by 11 percentage points (range 5–22%) or by 59% (range 0–250%) relative to the estimated true value. 4 A simple binomial argument enables the calculation of the minimum required number of visits to detect a surviving population with high probability (e.g. 95%). For the easy to find species, approximately two visits would be required to find most of the surviving populations, whereas up to four visits would be required for the hard to find species. 5 In revisitation studies, only repeated revisits allow the separation of extinction from simple non-detection. Unless corrected for possible non-detection, extinction probability may be strongly overestimated, and hence some control for non-detection is desirable at least in a subset of species/sites in revisitation studies. The article focuses on the definition of landscape genetics as a combination of landscape ecology and population genetics. The landscape genetics aims to provide information about the interaction between landscape features and microevolutionary processes such as gene flow, genetic drift and selection of two ecological and evolutionary processes. Thus, the definition of landscape genetics is clearer on the population genetic than on the landscape ecological side and spatial scale. The landscape genetics is an important emerging research topic that integrates landscape pattern with population genetics.

Genetic diversity is important for the maintenance of the viability and the evolutionary or adaptive potential of populations and species. However, there are two principal types of genetic diversity: adaptive and neutral—a fact widely neglected by non-specialists. We introduce these two types of genetic diversity and critically point to their potential uses and misuses in population or landscape genetic studies. First, most molecular-genetic laboratory techniques analyse neutral genetic variation. This means that the gene variants detected do not have any direct effect on fitness. This type of genetic variation is thus selectively neutral and tells us nothing about the adaptive or evolutionary potential of a population or a species. Nevertheless, neutral genetic markers have great potential for investigating processes such as gene flow, migration or dispersal. Hence, they allow us to empirically test the functional relevance of spatial indices such as connectivity used in landscape ecology. Second, adaptive genetic variation, i.e. genetic variation under natural selection, is analysed in quantitative genetic experiments under controlled and uniform environmental conditions. Unfortunately, the genetic variation (i.e. heritability) and population differentiation at quantitative, adaptive traits is not directly linked with neutral genetic diversity or differentiation. Thus, neutral genetic data cannot serve as a surrogate of adaptive genetic data. In summary, neutral genetic diversity is well suited for the study of processes within landscapes such as gene flow, while the evolutionary or adaptive potential of populations or species has to be assessed in quantitative genetic experiments. Dispersal is a process critical for the dynamics and persistence of metapopulations, but it is difficult to quantify. It has been suggested that the old-forest lichen Lobaria pulmonaria is limited by insufficient dispersal ability. We analyzed 240 DNA extracts derived from snow samples by a L. pulmonaria-specific real-time PCR (polymerase chain reaction) assay of the ITS (internal transcribed spacer) region allowing for the discrimination among propagules originating from a single, isolated source tree or propagules originating from other locations. Samples that were detected as positives by real-time PCR were additionally genotyped for five L. pulmonaria microsatellite loci. Both molecular approaches demonstrated substantial dispersal from other than local sources. In a landscape approach, we additionally analyzed 240 snow samples with real-time PCR of ITS and detected propagules not only in forests where L. pulmonaria was present, but also in large unforested pasture areas and in forest patches where L. pulmonaria was not found. Monitoring of soredia of L. pulmonaria transplanted to maple bark after two vegetation periods showed high variance in growth among forest stands, but no significant differences among different transplantation treatments. Hence, it is probably not dispersal limitation that hinders colonization in the old-forest lichen L. pulmonaria, but ecological constraints at the stand level that can result in establishment limitation. Polyploidy plays a pivotal role in plant evolution. However, polyploids with polysomic inheritance have hitherto been severely underrepresented in plant population genetic studies, mainly due to a lack of appropriate molecular genetic markers. Here we report the establishment and experimental validation of six fully informative microsatellite markers in tetraploid gynodioecious Thymus praecox agg. Sequence data of 150 microsatellite alleles and their flanking regions revealed high variation, which may be characteristic for polyploids with a reticulate evolutionary history. Understanding the patterns of mutation (indels and substitutions) in microsatellite flanking-sequences was a prerequisite for the development of co-dominant markers for fragment analyses. Allelic segregation patterns among progeny arrays from ten test crosses revealed tetrasomic inheritance in T. praecox agg. No evidence of frequent double reduction was detected. Polymerase chain reaction (PCR) based dosage effects allowed for precise assignment of allelic configuration at all six microsatellite loci. The quantification of allele copy numbers in PCR was verified by comparisons of observed and expected gametic allele frequencies and heterozygosities in test crosses. Our study illustrates how PCR based markers can provide reliable estimates of heterozygosity and, thus, powerful tools for breeding system and population genetic analyses in polyploid organisms. Lichens associated with old forest are commonly assumed to be negatively affected by tree logging or natural disturbances. However, in this study performed in a spruce-dominated sylvopastoral landscape in the Swiss Jura Mountains, we found that genetic diversity of the epiphytic old-forest lichen Lobaria pulmonaria depends on the type of disturbance. We collected 923 thalli from 41 sampling plots of 1 ha corresponding to the categories stand-replacing disturbance ( burnt), intensive logging ( logged) and uneven-aged forestry ( uneven-aged), and analysed the thalli at six mycobiont-specific microsatellite loci. We found evidence for multiple independent immigrations into demes located in burnt and logged areas. Using spatial autocorrelation methods, the spatial scale of the genetic structure caused by the clonal and recombinant component of genetic variation was determined. Spatial autocorrelation of genotype diversity was strong at short distances up to 50 m in logged demes, up to 100 m in uneven-aged demes, with the strongest autocorrelation up to 150 m for burnt demes. The spatial autocorrelation was predominantly attributed to clonal dispersal of vegetative propagules. After accounting for the clonal component, we did not find significant spatial autocorrelation in gene diversity. This pattern may indicate low dispersal ranges of clonal propagules, but random dispersal of sexual ascospores. Genetic diversity was highest in logged demes, and lowest in burnt demes. Our results suggest that genetic diversity of epiphytic lichen demes may not necessarily be impacted by stand-level disturbances for extended time periods. [ABSTRACT FROM AUTHOR]

Galeuchet D. J. and Holderegger R. 2005. Conservation and re-introduction of Dwarf Bulrush ( Typha minima) – vegetation surveys, monitoring and genetic analysis of origin. Bot. Helv. 115: 15–32. Typha minima was formerly widespread along fast flowing alpine rivers but is now red-listed as critically endangered. To assess its conservation perspectives, we surveyed the few remaining natural populations along the alpine part of the River Rhine from 1997 to 2002 and determined their genetic diversity using isozyme electrophoresis. Six of the populations became extinct or extremely small, probably due to shading by taller plants and trampling, while six other populations remained stable or increased, partly due to habitat restoration measures. The largest populations, with areas of more than 10’000 m2, are found in secondary habitats which are regularly disturbed due to water regime management. Of the 19 investigated isozyme loci, only six were polymorphic. Allelic diversity (1.4–1.8) was low in all populations, and the number of multilocus genotpyes (1–18) was low for 11 of 13 investigated populations. Genetic diversity was also studied for ex-situ cultivations of T. minima in Swiss botanical gardens and reintroduced stands.These artificial populations (each with 1–3 multilocus genotypes) were genetically similar to natural populations (average genetic distance 0.094). For two ex-situ cultivations with unknown origin, the likely origin could genetically be defined. Hybridisation between two ex-situ cultivations of different origin (i.e. a potential risk of genetic introgression) was detected in one botanical garden. It is concluded that the long-term conservation of T. minima requires both the restoration of regularly disturbed, sparsely vegetated river margins and the re-introduction of plants from ex-situ cultivations with appropriate origin. A geostatistical perspective on spatial genetic structure may explain methodological issues of quantifying spatial genetic structure and suggest new approaches to addressing them. We use a variogram approach to (i) derive a spatial partitioning of molecular variance, gene diversity, and genotypic diversity for microsatellite data under the infinite allele model (IAM) and the stepwise mutation model (SMM), (ii) develop a weighting of sampling units to reflect ploidy levels or multiple sampling of genets, and (iii) show how variograms summarize the spatial genetic structure within a population under isolation-by-distance. The methods are illustrated with data from a population of the epiphytic lichen Lobaria pulmonaria, using six microsatellite markers. Variogram-based analysis not only avoids bias due to the underestimation of population variance in the presence of spatial autocorrelation, but also provides estimates of population genetic diversity and the degree and extent of spatial genetic structure accounting for autocorrelation. Many lichen species produce both sexual and asexual propagules, but, aside from being minute, these diaspores lack special adaptations for long-distance dispersal. So far, molecular studies have not directly addressed isolation and genetic differentiation of lichen populations, both being affected by gene flow, at a regional scale. We used six mycobiont-specific microsatellite loci to investigate the population genetic structure of the epiphytic lichenLobaria pulmonariain two regions that strongly differed with respect to anthropogenic impact. In British Columbia,L. pulmonariagrows in continuous old-growth forests, while its populations in the old cultural landscape of Switzerland are comparably small and fragmented. Populations from both British Columbia and Switzerland were genetically diverse at the loci. Geographically restricted alleles, low historical gene flow, and analyses of genetic distance (upgmatree) and of differentiation (amova) indicated that populations from Vancouver Island and from the Canadian mainland were separated from each other, except for one, geographically intermediate population. This differentiation was attributed to different glacial and postglacial histories of coastal and inland populations in British Columbia. In contrast to expectations, the three investigated Swiss populations were genetically neither isolated nor differentiated from each other despite the long-lasting negative human impact on the lichen's range size in Central Europe. The success of ponds constructed to restore ecological infrastructure for pond‐breeding amphibians and benefit aquatic biodiversity depends on where and how they are built. We studied effects of pond and landscape characteristics, including connectivity, on metapopulation dynamics of 12 amphibian species in Switzerland. To understand the determinants of long‐term occupancy (here summarized as incidence), environmental effects on both colonization and persistence should be considered. We fitted dynamic occupancy models to 20 years of monitoring data on a pond construction program to quantify effects of pond and landscape characteristics and different connectivity metrics on colonization and persistence probabilities in constructed ponds. Connectivity to existing populations explained dynamics better than structural connectivity metrics, and simple metrics (distance to the nearest neighbor population, population density) were useful surrogates for dispersal kernel‐weighted metrics commonly used in metapopulation theory. Population connectivity mediated the persistence of conservation target species in new ponds, suggesting source–sink dynamics in newly established populations. Population density captured this effect well and could be used by practitioners for site selection. Ponds created where there were 2–4 occupied ponds within a radius of ∼0.5 km had >3.5 times higher incidence of target species (median) than isolated ponds. Species had individual preferences regarding pond characteristics, but breeding sites with larger (≥100 m2) total water surface area, that temporarily dried, and that were in surroundings with maximally 50% forest benefitted multiple target species. The roles of hybridization and of introgression as potential threats to small native populations are current topics of interest both for evolutionary and conservation biologists. Two factors are mainly involved in the threat to natural populations through hybridization: demographic swamping and genetic assimilation. At prealpine locations, two Saxifraga species with very different growth habits, S. aizoides and S. mutata, form a hybrid, S. × hausmannii. Investigation of meiosis and crossing experiments revealed regular pairing of the 26 chromosomes and development of viable seeds in the hybrid. Analysis of hybrid indices, GPI allozymes, germination experiments and seed sizes showed an intermediate position of S. × hausmannii between its parental species. Saxifraga aizoides and S. mutata were separated by only weak hybridization barriers. Introgression occurred mostly in direction of S. aizoides, although to a small amount. There is no actual threat to small, prealpine populations of S. aizoides and S. mutata through interspecific gene flow because hybridization is localized, resulting from different flowering phenologies of the parental species and from the narrow habitat requirements of S. × hausmannii, which are similar to those of S. aizoides. The major threat to local, prealpine populations of S. aizoides and S. mutata is the loss of landscape dynamics. Both species need open erosion slopes for successful recruitment. Stethophyma grossum is a threatened Eurosiberian grasshopper species. Since it is bound to wetlands, S. grossum is often used as indicator for extensive wet meadows. To study its movement capability and dispersal habitat in landscape genetic analyses, we developed ten polymorphic microsatellite markers, making use of next generation sequencing. Markers were tested on 75 individuals collected in five populations from Switzerland. We found four to 18 alleles per locus. Observed and expected heterozygosities varied between 0.215-0.893 and 0.397-0.831, respectively. One marker seems to be sex-chromosome X-linked and one showed high null allele frequencies, a phenomenon generally detected in microsatellite studies on grasshoppers. [ABSTRACT FROM AUTHOR]

Premise of the study: Polymorphic microsatellite markers were developed for the inbred alpine perennial plant Arabis alpina to infer life-history parameters and measure patterns of contemporary gene flow within populations. Methods and Results : Using the 454 pyrosequencing technique, 19 microsatellite primer sets were developed for A. alpina . The primer sets were tested on 60 individuals sampled from three sub-populations in the Swiss Alps. The primers amplified di- and trinucleotide repeats with two to five alleles per locus. Conclusions: Previous attempts to isolate microsatellite loci in A. alpina using enrichment libraries and cross-amplification were difficult and produced an insufficient number of polymorphic microsatellite loci. In contrast, next-generation sequencing technology was successful in identifying microsatellite repeats in A. alpina. These newly developed microsatellite primers will be useful to further develop A. alpina into a model species for eco-genomic studies. [ABSTRACT FROM AUTHOR]

The article focuses on the promotion of landscape genetics which asses how landscape structure and composition affects movement, dispersal and gene flow of plants and animals. It combines the theory methods of population genetics with geographic information systems (GIS) applications, spatial analyses and modeling of landscape ecology. Landscape genetics uses three approaches in detecting the effects of landscape structure including genetic discontinuities, genetic distance and gene flow.
