Abstract

Standards for data exchange are critical to the development of any field. They enable researchers and practitioners to transport information reliably, to apply a variety of tools to their problems, and to reproduce scientific results. Over the past two decades, a range of standards have been developed to facilitate the exchange and reuse of information in the domain of representation and modeling of biological systems. These standards are complementary, so the interactions between their developers increased over time. By the end of the last decade, the community of researchers decided that more interoperability is required between the standards, and that common development is needed to make better use of effort, time, and money devoted to this activity. The COmputational MOdeling in Biology NEtwork (COMBINE) was created to enable the sharing of resources, tools, and other infrastructure. This paper provides a brief history of this endeavor and the challenges that remain.

Abstract

Disease modelers have been modeling progression of diseases for several decades using such tools as Markov models or microsimulation. However, they need to address a serious challenge; many models they create are not reproducible. Moreover, there is no proper practice that ensures reproducible models, since modelers rely on loose guidelines that change periodically, rather than well-defined machine-readable standards. The Systems Biology Markup Language (SBML) is one such standard that allows exchange of models between different software tools. Recently, the SBML Arrays package has been developed, which extends the standard to allow handling simulation of populations. This paper demonstrates through several abstract examples how microsimulation disease models can be encoded using the SBML Arrays package, enabling reproducible disease modeling. Abstract

Life science researchers use computational models to articulate and test hypotheses about the behavior of biological systems. Semantic annotation is a critical component for enhancing the interoperability and reusability of such models as well as for the integration of the data needed for model parameterization and validation. Encoded as machine-readable links to knowledge resource terms, semantic annotations describe the computational or biological meaning of what models and data represent. These annotations help researchers find and repurpose models, accelerate model composition and enable knowledge integration across model repositories and experimental data stores. However, realizing the potential benefits of semantic annotation requires the development of model annotation standards that adhere to a community-based annotation protocol. Without such standards, tool developers must account for a variety of annotation formats and approaches, a situation that can become prohibitively cumbersome and which can defeat the purpose of linking model elements to controlled knowledge resource terms. Currently, no consensus protocol for semantic annotation exists among the larger biological modeling community. Here, we report on the landscape of current annotation practices among the COmputational Modeling in BIology NEtwork community and provide a set of recommendations for building a consensus approach to semantic annotation. UnlabelledJSBML, the official pure Java programming library for the Systems Biology Markup Language (SBML) format, has evolved with the advent of different modeling formalisms in systems biology and their ability to be exchanged and represented via extensions of SBML. Synthetic Biology Open Language (SBOL) Visual is a graphical standard for genetic engineering. It consists of symbols representing DNA subsequences, including regulatory elements and DNA assembly features. These symbols can be used to draw illustrations for communication and instruction, and as image assets for computer-aided design. SBOL Visual is a community standard, freely available for personal, academic, and commercial use (Creative Commons CC0 license). We provide prototypical symbol images that have been used in scientific publications and software tools. We encourage users to use and modify them freely, and to join the SBOL Visual community: http://www.sbolstandard.org/visual.

Abstract

Analog/mixed-signal (AMS) systems are rapidly expanding in all domains of information and communication technol- ogy. They are a critical part of the support for large-scale high-performance digital systems, provide important func- tionalities in medium-scale embedded and mobile systems, and act as a core organ of autonomous electronics such as sensor nodes. Analog and digital parts are closely inter- mixed, hence demanding AMS design methods and tools to be more holistic. In particular, the emergence of "little digi- tal" electronics inside or near analog circuitry calls for the in- creasing use of asynchronous logic. To cope with the growing complexity of AMS designs, formal methods are required to complement traditional simulation approaches. This paper presents an overview of the state-of-the-art in AMS formal verification and asynchronous design that enables the de- velopment of analog/asynchronous co-design methods. Abstract

Objective To identify the pathogens responsible for influenza-like illness (ILI) and severe acute respiratory illness (SARI) along the U.S.-Mexico border region in San Diego and Imperial Counties, CA and Pima County, AZ. Introduction National borders do not prevent the transmission of pathogens and associated vectors among border populations. The Naval Health Research Center (NHRC) has collaborated with the Mexican Secretariat of Health, the U. S. Department of State’s Biosecurity Engagement Program (BEP) and the U. S. Centers for Disease Control and Prevention (CDC) in concert with local health officials to conduct ILI surveillance (since 2004) and SARI surveillance (since 2009) in the border region. Methods Respiratory swabs were collected from patients with ILI (fever ≥ 100F, and sore throat or cough) or SARI (≥ 5 y.o.: ILI with hospital admission; < 5 y.o.: clinical suspicion of pneumonia with hospital admission) and stored at −70C. Specimens were tested with molecular techniques, viral and bacterial culture. Results NHRC received and tested 295 ILI specimens collected from four surveillance sites in 2011–12. Demographics: 53% female, 47% male; 36% 0–4 yrs old, 50% 5–24 yrs old, 8% 25–49 yrs old, 4% 50–64 yrs old, 2% >64 yrs old. Pathogens identified included influenza A (15%); rhinovirus (8%); respiratory syncytial virus (RSV) (7%); adenovirus (6%); influenza B (4%) and parainfluenza virus (PIV) 1; (4%). 335 SARI specimens were collected from 6 sites. Demographics: 52% female, 48% male; 41% 0–4 yrs old; 9% 5–24 yrs old, 12% 25–49 yrs old, 11% 50–64 yrs old, 28% >64 yrs old. Pathogens identified included RSV (17%); rhinovirus (10%); influenza A (9%); adenovirus (6%); influenza B (2%) and PIV 1 (1%). Conclusions In 2011–12, our surveillance identified a difference in the proportion of respiratory pathogens affecting outpatients and inpatients. Influenza A was isolated more frequently in outpatients, whereas RSV was more frequent in hospitalized patients. We also noted an increased proportion of specimens from the 50–64 yr old and the >64 yr old age groups in the SARI surveillance, whereas 86% of the ILI specimens are from patients 24 yrs old or less. Additional benefits of this collaborative surveillance have been the cooperation, joint training and communication between the participating entities. These pre-established lines of communication are invaluable during a public health emergency, which was demonstrated during the recent influenza pandemic.

Integrated threat theory, realistic conflict theory, and group justification (based on social\ud identity theory) were evaluated in the international context of Japanese prejudice toward North\ud Korea and South Korea. Military threat emerged as an important addition to the four threats\ud outlined by integrated threat theory. Three perceived North Korean threats (realistic [domestic]\ud threat; intergroup anxiety; military threat) predicted prejudice toward North Korea. North\ud Korean prejudice predicted negative stereotypes, supporting group-justification theory.\ud Perceived North Korean realistic [domestic] threat predicted prejudice toward South Korea.\ud Prejudice toward South Korea predicted negative stereotypes of North Korea, suggesting a\ud mechanism by which prejudice generalizes.
