201. Inequity and College Applications: Assessing Differences and Disparities in Letters of Recommendation from School Counselors with Natural Language Processing. EdWorkingPaper No. 24-953

Abstract: Letters of recommendation from school counselors are required to apply to many selective colleges and universities. Still, relatively little is known about how this non-standardized component may affect equity in admissions. We use cutting-edge natural language processing techniques to algorithmically analyze a national dataset of over 600,000 student applications and counselor recommendation letters submitted via the Common App platform. We examine how the length and topical content of letters (e.g., sentences about Personal Qualities, Athletics, Intellectual Promise, etc.) relate to student self-identified race/ethnicity, sex, and proxies for socioeconomic status. Paired with regression analyses, we explore whether demographic differences in letter characteristics persist when accounting for additional student, school, and counselor characteristics, as well as among letters written by the same counselor and among students with comparably competitive standardized test scores. We ultimately find large and noteworthy naïve differences in letter length and content across nearly all demographic groups, many in alignment with known inequities (e.g., many more sentences about Athletics among White and higher-SES students, longer letters and more sentences on Personal Qualities for private school students). However, these differences vary drastically based on the exact controls and comparison groups included -- demonstrating that the ultimate implications of these letter differences for equity hinges on exactly how and when letters are used in admissions processes (e.g., among which groups of students are they used to "break ties"?). Findings do not point to a clear recommendation whether institutions should keep or discard letter requirements, but reflect the importance of reading letters and overall applications in the context of structural opportunity. We discuss additional implications and possible recommendations for college access and admissions policy/practice.

202. Conversational Agents in Health Care: Scoping Review of Their Behavior Change Techniques and Underpinning Theory

Abstract: BackgroundConversational agents (CAs) are increasingly used in health care to deliver behavior change interventions. Their evaluation often includes categorizing the behavior change techniques (BCTs) using a classification system of which the BCT Taxonomy v1 (BCTTv1) is one of the most common. Previous studies have presented descriptive summaries of behavior change interventions delivered by CAs, but no in-depth study reporting the use of BCTs in these interventions has been published to date. ObjectiveThis review aims to describe behavior change interventions delivered by CAs and to identify the BCTs and theories guiding their design. MethodsWe searched PubMed, Embase, Cochrane’s Central Register of Controlled Trials, and the first 10 pages of Google and Google Scholar in April 2021. We included primary, experimental studies evaluating a behavior change intervention delivered by a CA. BCTs coding followed the BCTTv1. Two independent reviewers selected the studies and extracted the data. Descriptive analysis and frequent itemset mining to identify BCT clusters were performed. ResultsWe included 47 studies reporting on mental health (n=19, 40%), chronic disorders (n=14, 30%), and lifestyle change (n=14, 30%) interventions. There were 20/47 embodied CAs (43%) and 27/47 CAs (57%) represented a female character. Most CAs were rule based (34/47, 72%). Experimental interventions included 63 BCTs, (mean 9 BCTs; range 2-21 BCTs), while comparisons included 32 BCTs (mean 2 BCTs; range 2-17 BCTs). Most interventions included BCTs 4.1 “Instruction on how to perform a behavior” (34/47, 72%), 3.3 “Social support” (emotional; 27/47, 57%), and 1.2 “Problem solving” (24/47, 51%). A total of 12/47 studies (26%) were informed by a behavior change theory, mainly the Transtheoretical Model and the Social Cognitive Theory. Studies using the same behavior change theory included different BCTs. ConclusionsThere is a need for the more explicit use of behavior change theories and improved reporting of BCTs in CA interventions to enhance the analysis of intervention effectiveness and improve the reproducibility of research.

Abstract: Oral microbiome is a complex population of micro-organisms, which by cross-talking with the local immune system, plays a major role in the immune homeostasis of the oral cavity, further contributing in the physiology of the gastro-intestinal microbiota. Understanding their involvement in the onset and pathogenesis of oropharyngeal cancers is paramount, despite very few reports deal with the fundamental role exerted by oral microbiota disorders, such as dysbiosis and impairment in the oral microbiome composition as causative factors in the development of oropharyngeal tumors. Current research, via metabolomic or meta-transcriptomic analyses, is wondering how this complex microbial population regulates the immune homeostasis in oral and pharyngeal mucosa and whether changes in bacterial composition may give insights on the role of oral microbiome in the development of oropharyngeal tumors, so to prevent their occurrence.

204. Dry season forage assessment across senegalese rangelands using earth observation data

Abstract: Strengthening of feed security in the Sahel is urgently needed given the climate change and growing human population. A prerequisite to this is sustainable use of rangeland forage resources for livestock. Many studies have focused on the assessment of rangeland resources during the rainy season, while only a few have focused on the dry season which is the longest and most demanding period for livestock in Sahelian rangelands. The objective of this study is to develop remote sensing-based models for estimating dry season forage vegetation mass. To that end, 29 vegetation indices calculated from each of the MODIS-MCD43A4 (500 m), Landsat-8 (30 m), and Sentinel-2 (10 m) satellite products were used and tested against in situ data collected during three field-measurement campaigns in 2021 at eleven monitoring sites across Senegalese rangelands. Four statistical models were tested, namely, random forest, gradient boosting machines, and simple linear and multiple linear regressions. The two main vegetation mass variables modeled from remote sensing imagery were the standing herbaceous and litter dry mass (BH) and total forage dry mass (BT) with a dry mass of woody plant leaves added to BH. Overall, Sentinel-2 data provided the best performance for the assessment of BH with multiple linear regression (R2 = 0.74; RMSE = 378 kg DM/ha) using NDI5 (Normalized Difference Index5), GRCI (Green Residue Cover Index), SRI (Simple Ratio Index), TCARI (Transformed Chlorophyll Absorption in Reflectance Index), and DFI (Dead Fuel Index) indices. For BT, the best model was also obtained from Sentinel-2 data, including RVI3 (Ratio Vegetation Index3) (R2 = 0.78; RMSE = 496 kg DM/ha). Results showed the suitability of combining the red, green, blue, NIR, SWIR1, and SWIR2 bands in monitoring forage availability during the dry season. Our study revealed that the spectral richness of the optical sensor systems Sentinel-2, Landsat-8, and MODIS-MCD43A4 allowed for accurate assessments of dry-season forage mass of semi-arid rangelands. Adding to this, the high spatial and temporal resolution of Sentinel-2 satellite imagery makes this a promising data source for timely monitoring. These findings can support the monitoring of the animal feed balance in Sahelian countries and contribute to enhancing the resilience of pastoralism toward feed shortage through early warning systems.

205. Observing Mathematical Properties in the Virtual World: An Exploratory Study of Online Independent Learning of Locus Concepts

Abstract: In the post-pandemic world, metaverse technology has become a popular approach to facilitating students' online learning experiences. Drawing on Kolb's experiential learning theory, we created immersive scenes using CoSpaces Edu, a 'mirror-world' metaverse platform that enables students to observe mathematical properties virtually. We applied a quasi-experimental design and evaluated the effect of integrating these virtual experiences into our learning resources. Students in the control group used conventional resources created using GeoGebra, which allowed them to manipulate mathematical objects and observe the locus of moving points. For the experimental group, in addition to the GeoGebra resources, we incorporated scenes (e.g., scenarios featuring running dogs) via CoSpaces Edu, which enabled the students to observe mathematical properties virtually online. The post-test results demonstrated that the students in the experimental group (N = 28) performed better than those in the control group (N = 35). The virtual world, which offered immersive walk-through experiences and different perspectives, enhanced the students' understanding of locus concepts. However, some students encountered technical issues during their online learning, which may have hindered their mathematical exploration. This study contributes to the application of experiential learning theory using metaverse tools, thus offering educators valuable insights into creating immersive environments for online mathematics instruction.

206. Effects of SRSD with Social Skills Prompts on the Writing Skills and Problem Behaviors of Students with Emotional and Behavioral Disorders

Abstract: Teachers of students with emotional and behavioral disorders (EBD) often struggle with simultaneously meeting students' writing and behavioral needs. Building on existing Self-Regulated Strategy Development (SRSD) literature, this study investigated the collateral effects of SRSD with social skills prompts on the writing outcomes and problem behavior of students with EBD. In a multiple probe across participants design study, we taught three upper elementary students with EBD opinion writing using the SRSD instructional framework. Outcome measures included the number of genre elements in participants' written products, the length (i.e., total words written) and quality of written products, and the level of problem behaviors during 20-min observational sessions. Generalization measure involved the use of video prompts to determine the effects of SRSD on students' overall writing outcomes. Post-SRSD data showed clear increases in the number of genre elements and length of written products for all participants. Additional holistic scoring revealed moderate improvements in the overall quality of written products across participants. Results on students' problem behavior reduction were inconclusive. Implications for practice and suggestions for future research are discussed.

207. Risk of Periodontitis in Adolescents with Attention Deficit Hyperactivity Disorder: A Cohort Study of 81,055 Participants

Abstract: Objectives: Previous studies have demonstrated poor oral hygiene in children with attention deficit hyperactivity disorder (ADHD). However, the association between ADHD and periodontitis is still unclear. Methods: In all, 16,211 adolescents with ADHD and 162,110 age- and sex-matched controls participated in the study between 2001 and 2011. To identify the occurrence of periodontitis, the participants were followed up till the end of 2011. Confounding factors, including smoking, diabetes, and depressive disorder, were assessed and adjusted in the Cox regression models. Results: Adolescents with ADHD (HR: 2.29) were more likely to develop periodontitis later in life than controls. We additionally observed the beneficial effect of atomoxetine (HR: 0.42) on the periodontitis risk among adolescents with ADHD. However, this finding should be interpreted cautiously given the small sample (n = 290) of children taking atomoxetine in the present study. Conclusions: ADHD is an independent risk factor for subsequent periodontitis development. Oral health should be closely monitored in adolescents with ADHD. Future investigation of the shared pathomechanisms between periodontitis and ADHD is warranted.

208. The Intraindividual Dynamics of University Students' Motivation and Emotions: The Role of Autonomy-Supportive Learning Climates and Learning Activities

Abstract: Background: The motivation and emotions of students are context dependent. There are specific moments when students may find their coursework more or less motivating, resulting in stronger or milder emotional responses. Identifying factors directly controllable by teachers empowers them to effectively address challenging situations characterized by lower motivation and increased negative emotions. Aims: We aimed to investigate how learning activities and students' perception of teaching practices fostering autonomy relate to competence and value beliefs, and emotions in the context of course participation within higher education. Sample: Seventy-seven Taiwanese university students provided 762 learning reports associated with their course participation experiences. Methods: The experience sampling method (ESM) was used. Participants responded to ESM surveys on their phones for 14 days, reporting motivational beliefs, emotions and contextual characteristics of the course if they indicated active participation in a course upon receiving notifications from their phones. Results: A significant portion of the variation is attributed to situational fluctuation, suggesting that academic emotions and competence and value beliefs vary within students across measurements. An increase in students' perception of an autonomy-supportive learning climate correlates with higher competence beliefs, intrinsic value and positive emotions, coupled with reduced perceived costs and negative emotions. In contrast to lectures, engaging in independent hands-on work, participating in group collaborative projects or interactive discussions appear to inspire motivation or evoke stronger emotional responses in students. Conclusions: Teachers' teaching practices and classroom learning activities play a pivotal role in shaping students' situational motivation and emotions.

Radiofrequency is a form of neuromodulation that modulates pain signal transmission and has become progressively more common as a treatment for knee pain. This retrospective study aims to evaluate the efficacy of intraarticular radiofrequency in patients with chronic knee OA pain.Materials and Methods: In this retrospective study, we included 129 patients undergoing intraarticular pulsed radiofrequency using the Poisson curve for energy distribution (Sluijter-Teixeira Poisson radiofrequency) (STP) from March 2018 to November 2019. Knee osteoarthritis severity was assessed prior to the procedure using the Lequesne Index, classifying patients into six groups based on level of severity. Pain intensity was assessed through a 10-cm visual analog scale (VAS), and level of patient satisfaction was assessed through a questionnaire.Results: In the sample, pain reduction as measured by VAS compared to baseline prior to the procedure was statistically significant immediately following the procedure, at 30 days and at 90 days (p< 0.001); this difference was less significant at 180 days (p< 0.005). Efficacy in patients with moderate to severe disability was considerably greater than in patients with very severe to extremely severe disability. 57.36% reported that they were very satisfied, 29.46% satisfied, 9.3% neither satisfied nor dissatisfied, 2.33% dissatisfied, and 1.55% very dissatisfied.Conclusion: Our results suggest that STP radiofrequency may be a safe and effective procedure for knee OA, able to signi&filig;cantly reduce VAS scores at 1 month and 3 months compared to baseline. Based on our results, a key factor to consider when treating knee OA with STP radiofrequency is that it is more effective among patients with a lower level of disability. Abstract: Objectives: Plasmodium vivax malaria was thought to be rare in Africans who lack the Duffy blood group antigen expression. However, recent studies indicate that P. vivax can infect Duffy-negative individuals and has spread into areas of high Duffy negativity across Africa. Our study compared epidemiological and genetic features of P. vivax between African regions. Methods: A standardized approach was used to identify and quantify P. vivax from Botswana, Ethiopia, and Sudan, where Duffy-positive and Duffy-negative individuals coexist. The study involved sequencing the Duffy binding protein (DBP) gene and inferring genetic relationships among P. vivax populations across Africa. Results: Among 1215 febrile patients, the proportions of Duffy negativity ranged from 20–36% in East Africa to 84% in southern Africa. Average P. vivax prevalence among Duffy-negative populations ranged from 9.2% in Sudan to 86% in Botswana. Parasite density in Duffy-negative infections was significantly lower than in Duffy-positive infections. P. vivax in Duffy-negative populations were not monophyletic, with P. vivax in Duffy-negative and Duffy-positive populations sharing similar DBP haplotypes and occurring in multiple, well-supported clades. Conclusions: Duffy-negative Africans are not resistant to P. vivax, and the public health significance of this should not be neglected. Our study highlights the need for a standardized approach and more resources/training directed towards the diagnosis of vivax malaria in Africa.

OSA and snoring were assessed with the Epworth Sleepiness Scale, Snore Outcomes Survey, polysomnography, and snoring sound recording. The carotid arteries were evaluated with ultrasonography and divided into three types of carotid artery profiles (normal carotid artery, thick CIMT, or significant carotid atherosclerosis). Multivariate linear/logistic/categorical regressions were performed with the forward selection approaches/logistic least absolute shrinkage and selection operator, as appropriate.Results: Normalized snoring sound energy (301– 850 Hz) was independently associated with the carotid intima-media thickness (regression coefficient [β] = 0.01, standard error [SE] = 0.004, P = 0.03; R2 = 0.067) and type of carotid profile (β = 0.40, SE = 0.09, P < 0.001; R2 = 0.156). Normalized snoring sound energy (4– 300 Hz) (β = − 0.10, SE = 0.04, P = 0.01) and female sex (β = 1.90, SE = 0.94, P = 0.04) were independently related to the presence of carotid stenosis (R2 = 0.159). The optimal regression model of the type of carotid artery profile included normalized snoring sound energy (301– 850 Hz) (β = 0.33, SE = 0.14, P = 0.03), snoring time (β = 0.26, SE = 0.13, P = 0.047), female sex (β = 0.26, SE = 0.13, P = 0.047), and increased age (β = 0.20, SE = 0.10, P = 0.04) under the control of the Snore Outcomes Survey score, 3% oxygen desaturation index, snoring sound energy (4– 1500 Hz), normalized snoring sound energy (851– 1500 Hz), cigarette smoking, and hyperlipidemia (R2 = 0.427).Conclusion: Our findings suggested that snoring sound characteristics are associated with carotid artery profiles among early OSA patients who cannot be noticed by ultrasound because organic changes of the carotid artery have not yet started. Abstract: COVID-19 (Coronavirus Disease 2019) is an emerging viral disease caused by the coronavirus SARS-CoV-2 (severe acute respiratory syndrome coronavirus 2), which leads to severe respiratory infections in humans. The first reports came in December 2019 from the city of Wuhan in the province of Hubei in China. It was immediately clear that children developed a milder disease than adults. The reasons for the milder course of the disease were attributed to several factors: innate immunity, difference in ACE2 (angiotensin-converting enzyme II) receptor expression, and previous infections with other common coronaviruses (CovH). This literature review aims to summarize aspects of innate immunity by focusing on the role of ACE2 expression and viral infections in children in modulating the antibody response to SARS-CoV-2 infection. This review was conducted using the Preferred Reporting Items for Systematic Reviews and Meta-Analyses (PRISMA) guidelines. Articles deemed potentially eligible were considered, including those dealing with COVID-19 in children and providing more up-to-date and significant data in terms of epidemiology, prognosis, course, and symptoms, focusing on the etiopathogenesis of SARS-CoV-2 disease in children. The bibliographic search was conducted using the search engines PubMed and Scopus. The following search terms were entered in PubMed and Scopus: COVID-19 AND ACE2 AND Children; COVID-19 AND Immunity innate AND children. The search identified 857 records, and 18 studies were applicable based on inclusion and exclusion criteria that addressed the issues of COVID-19 concerning the role of ACE2 expression in children. The scientific literature agrees that children develop milder COVID-19 disease than adults. Milder symptomatology could be attributed to innate immunity or previous CovH virus infections, while it is not yet fully understood how the differential expression of ACE2 in children could contribute to milder disease.

Abstract: Reinfection with SARS-CoV-2 is a rare phenomenon. To date, there has been some cases reported from countries such as United States, Ecuador, Hong Kong, the Netherlands and Belgium. This case report presents the first case of reinfection from Saudi Arabia, and probably the first dental student to have been re-infected with COVID-19. A 24-year-old male dental student presents with reinfection after a period of three months since he was first infected with COVID-19. The signs and symptoms reported by the patient were similar in both instances, except that he developed fever only at the time of reinfection. The infection and reinfection were confirmed with a RT-PCR test reports. This report highlights how it is necessary to continue to observe all the prescriptions recently indicated in the literature in order to avoid new contagion for all health workers after healed from covid-19 or asymptomatic positive, since as seen sometimes the infection does not ensures complete immunity in 100% of cases.

Abstract: Inflammation is a critical defense mechanism that is utilized by the body to protect itself against pathogens and other noxious invaders. However, if the inflammatory response becomes exaggerated or uncontrollable, its original protective role is not only demolished but it also becomes detrimental to the affected tissues or even to the entire body. Thus, regulating the inflammatory process is crucial to ensure that it is resolved promptly to prevent any subsequent damage. The role of neutrophils in inflammation has been highlighted in recent decades by a plethora of studies focusing on neutrophilic inflammatory diseases as well as the mechanisms to regulate the activity of neutrophils during the overwhelmed inflammatory process. As natural products have demonstrated promising effects in a wide range of pharmacological activities, they have been investigated for the discovery of new anti-inflammatory therapeutics to overcome the drawbacks of current synthetic agents. Octocorals have attracted scientists as a plentiful source of novel and intriguing marine scaffolds that exhibit many pharmacological activities, including anti-inflammatory effects. In this review, we aim to provide a summary of the neutrophilic anti-inflammatory properties of these marine organisms that were demonstrated in 46 studies from 1995 to the present (April 2023). We hope the present work offers a comprehensive overview of the anti-inflammatory potential of octocorals and encourages researchers to identify promising leads among numerous compounds isolated from octocorals over the past few decades to be further developed into anti-inflammatory therapeutic agents.

Abstract: Abstract Since December 2019, the global burden of the COVID-19 pandemic has increased rapidly and has impacted nearly every country in the world, affecting those who are elderly or with underlying comorbidities or immunocompromised states. Aim of this systematic review is to summarize lung histopathological characteristics of COVID-19, not only for diagnostic purpose but also to evaluate changes that can reflect pathophysiological pathways that can inform clinicians of useful treatment strategies. We identified following histopathological changes among our patients:: hyaline membranes; endothelial cells/ interstitial cells involvement; alveolar cells, type I pneumocytes/ type II pneumocytes involvement; interstitial and/ or alveolar edema; evidence of hemorrhage, of inflammatory cells, evidence of microthrombi; evidence of fibrin deposition and of viral infection in the tissue samples. The scenario with proliferative cell desquamation is typical of Acute Respiratory Distress Syndrome (ARDS) that can be classified as diffuse alveolar damage (DAD) and not DAD-ARDS. The proposed pathological mechanism concerns the role of both innate and adaptive components of the immune system. COVID-19 lethal cases present themselves as a heterogeneous disease, characterized by the different simultaneous presence of different histological findings, which reflect histological phases with corresponding different pathological pathways (epithelial, vascular and fibrotic changes), in the same patient.

Abstract: Abstract Recent studies have demonstrated a relationship between the severe clinical course of COVID-19 and other chronic diseases such as: cardiovascular disease, hypertension, diabetes mellitus, obesity and chronic renal disease. It may be possible to extend this association to a common and chronic oral disease in adults: periodontitis. Alternatively, the latter could be simply related to the systemic chronic diseases cited above, as already observed in the non-COVID-19 literature. In order to provide an overview and their opinion, the authors in this perspective article will report and discuss the most recent references of interest relating to COVID-19 and periodontitis pathophysiology. Within such a narrative review, the authors will hypothesize that the association between chronic periodontitis and COVID-19 could exist via two pathways: a direct link, through the ACEII and CD147 receptors used by the virus to infect the cells, which would occur in greater numbers in cases of periodontitis (thereby favoring a SARS-CoV-2 infection); and/or an indirect pathway involving the overexpression of inflammatory molecules, especially IL-6 and IL-17. An expression of the latter has been found to play a role in periodontitis, in addition to severe cases of COVID-19, although it is still unclear if it plays a direct role in the worsening of the clinical course.

Abstract: Aim: The SAMe-TT2R2 score helps identify patients with atrial fibrillation (AF) likely to have poor anticoagulation control during anticoagulation with vitamin K antagonists (VKA) and those with scores >2 might be better managed with a target-specific oral anticoagulant (NOAC). We hypothesized that in clinical practice, VKAs may be prescribed less frequently to patients with AF and SAMe-TT2R2 scores >2 than to patients with lower scores. Methods and results: We analyzed the Phase III dataset of the Global Registry on Long-Term Oral Antithrombotic Treatment in Patients with Atrial Fibrillation (GLORIA-AF), a large, global, prospective global registry of patients with newly diagnosed AF and ≥1 stroke risk factor. We compared baseline clinical characteristics and antithrombotic prescriptions to determine the probability of the VKA prescription among anticoagulated patients with the baseline SAMe-TT2R2 score >2 and ≤ 2. Among 17,465 anticoagulated patients with AF, 4,828 (27.6%) patients were prescribed VKA and 12,637 (72.4%) patients an NOAC: 11,884 (68.0%) patients had SAMe-TT2R2 scores 0-2 and 5,581 (32.0%) patients had scores >2. The proportion of patients prescribed VKA was 28.0% among patients with SAMe-TT2R2 scores >2 and 27.5% in those with scores ≤2. Conclusions: The lack of a clear association between the SAMe-TT2R2 score and anticoagulant selection may be attributed to the relative efficacy and safety profiles between NOACs and VKAs as well as to the absence of trial evidence that an SAMe-TT2R2-guided strategy for the selection of the type of anticoagulation in NVAF patients has an impact on clinical outcomes of efficacy and safety. The latter hypothesis is currently being tested in a randomized controlled trial. Abstract: ABSTRACT Academic conferences are integral to the dissemination of novel research findings and discussion of pioneering ideas across all postsecondary disciplines. For some participants, these environments are spaces to develop new collaborations, research projects, and social bonds; however, for others, conferences can be a place of marginalization and outright hostility. To assess how diverse individuals experience conference spaces, we interpreted results from a conference climate survey filled out by 198 of 482 registrants of the Society for the Advancement of Biology Education Research (SABER) West 2021 conference. Analysis of the survey data was conducted by six biology education researchers, who in addition to raising conference participant voices, provide insights, and next steps whose implementation can promote greater participant equity, representation, and engagement in future science, technology, engineering, and math (STEM) education conferences specifically and potentially all academic conference spaces more broadly.

Abstract: Summary: Background: Early death after cancer surgery is higher in low-income and middle-income countries (LMICs) compared with in high-income countries, yet the impact of facility characteristics on early postoperative outcomes is unknown. The aim of this study was to examine the association between hospital infrastructure, resource availability, and processes on early outcomes after cancer surgery worldwide. Methods: A multimethods analysis was performed as part of the GlobalSurg 3 study—a multicentre, international, prospective cohort study of patients who had surgery for breast, colorectal, or gastric cancer. The primary outcomes were 30-day mortality and 30-day major complication rates. Potentially beneficial hospital facilities were identified by variable selection to select those associated with 30-day mortality. Adjusted outcomes were determined using generalised estimating equations to account for patient characteristics and country-income group, with population stratification by hospital. Findings: Between April 1, 2018, and April 23, 2019, facility-level data were collected for 9685 patients across 238 hospitals in 66 countries (91 hospitals in 20 high-income countries; 57 hospitals in 19 upper-middle-income countries; and 90 hospitals in 27 low-income to lower-middle-income countries). The availability of five hospital facilities was inversely associated with mortality: ultrasound, CT scanner, critical care unit, opioid analgesia, and oncologist. Abstract: In-depth analysis of metabolomics diversity of marine species through advanced mass spectrometric analysis is one of the most promising new tools for the development of marine drugs against mild and life-threatening diseases. Neurofibromas are a common type of tumor in the peripheral nervous system. Currently, there are very limited treatment options for neurofibromas. In our course of exploring potential therapeutic agents for neurofibroma treatment, the multi-informative molecular networking (MIMN) approach was proposed. The MIMNs of the Lendenfeldia sp. sponge extract and sub-fractions were established according to their inhibitory activity against several inflammatory chemokines (CCL3, CCL4, CCL5, CXCL1, CXCL8, and CXCL10) in neurofibroma cell line hTERT-NF1-ipNF95.11b-C (CRL-3390). The visualized MIMN revealed the anti-inflammatory potential of scalarane-enriched fractions, and the follow-up annotation and isolation led to the identification of a scalarane, 24-methyl-12,24,25-trioxoscalar-16-en-22-oic acid (2). Our results revealed that the most abundant scalarane (2) dominated the anti-chemokine effect of Lendenfeldia sp. extract together with other scalaranes, indicating the potential application of sponge-derived scalaranes to be developed as therapeutic agents for neurofibromas.

225. Strength and durability of indirect protection against SARS-CoV-2 infection through vaccine and infection-acquired immunity.

Abstract: Early investigation revealed a reduced risk of SARS-CoV-2 infection among social contacts of COVID-19 vaccinated individuals, referred to as indirect protection. However, indirect protection from SARS-CoV-2 infection-acquired immunity and its comparative strength and durability to vaccine-derived indirect protection in the current epidemiologic context of high levels of vaccination, prior infection, and novel variants are not well characterized. Here, we show that both vaccine-derived and infection-acquired immunity independently yield indirect protection to close social contacts with key differences in their strength and waning. Analyzing anonymized SARS-CoV-2 surveillance data from 9,625 residents in California state prisons from December 2021 to December 2022, we find that vaccine-derived indirect protection against Omicron SARS-CoV-2 infection is strongest within three months of COVID-19 vaccination [30% (95% confidence interval: 20-38%)] with subsequent modest protection. Infection-acquired immunity provides 38% (24-50%) indirect protection for 6 months after SARS-CoV-2 infection, with moderate indirect protection persisting for over one year. Variant-targeted vaccines (bivalent formulation including Omicron subvariants BA.4/BA.5) confer strong indirect protection for at least three months [40% (3-63%)]. These results demonstrate that both vaccine-derived and infection-acquired immunity can reduce SARS-CoV-2 transmission which is important for understanding long-term transmission dynamics and can guide public health intervention, especially in high-risk environments such as prisons.

226. Application Framework and Optimal Features for UAV-Based Earthquake-Induced Structural Displacement Monitoring

Abstract: Unmanned aerial vehicle (UAV) vision-based sensing has become an emerging technology for structural health monitoring (SHM) and post-disaster damage assessment of civil infrastructure. This article proposes a framework for monitoring structural displacement under earthquakes by reprojecting image points obtained courtesy of UAV-captured videos to the 3-D world space based on the world-to-image point correspondences. To identify optimal features in the UAV imagery, geo-reference targets with various patterns were installed on a test building specimen, which was then subjected to earthquake shaking. A feature point tracking-based algorithm for square checkerboard patterns and a Hough Transform-based algorithm for concentric circular patterns are developed to ensure reliable detection and tracking of image features. Photogrammetry techniques are applied to reconstruct the 3-D world points and extract structural displacements. The proposed methodology is validated by monitoring the displacements of a full-scale 6-story mass timber building during a series of shake table tests. Reasonable accuracy is achieved in that the overall root-mean-square errors of the tracking results are at the millimeter level compared to ground truth measurements from analog sensors. Insights on optimal features for monitoring structural dynamic response are discussed based on statistical analysis of the error characteristics for the various reference target patterns used to track the structural displacements.

227. Affordable Housing Residents in San Diego County Are Generally Satisfied With Transit Service, but There is Room for Improvement

Abstract: The State of California has increasingly considered the housing and environmental crises together by encouraging affordable housing development in transit rich areas. As such, municipalities are encouraging the creation of affordable housing near transit lines and metropolitan planning organizations are being called on to preserve transit-accessible affordable housing at the regional level. While much effort has gone into advocating for affordable housing in transit rich areas, research has yet to evaluate the experience of low-income residents at such sites. In turn, we surveyed 192 residents at six affordable housing sites geographically spread throughout San Diego County to understand their transportation experiences. All the developments were 100 percent affordable, contained at least 50 units, and provided both multifamily and seniorhousing.

Abstract: Serially passaged rat keratinocytes exhibit dramatically attenuated induction of Cyp1a1 by aryl hydrocarbon receptor ligands such as TCDD. However, the sensitivity to induction can be restored by protein synthesis inhibition. Previous work revealed that the functionality of the receptor was not affected by passaging. The present work explored the possibility of epigenetic silencing on CYP1A1 inducibility in both rat and human cells. Use of an array of small molecule epigenetic modulators demonstrated that inhibition of histone deacetylases mimicked the effect of protein synthesis inhibition. Consistent with this finding, cycloheximide treatment also reduced histone deacetylase activity. More importantly, when compared to human CYP1A1, rat Cyp1a1 exhibited much greater sensitivity toward epigenetic modulators, particularly inhibitors of histone deacetylases. Other genes in the aryl hydrocarbon receptor domain showed variable and less dramatic responses to histone deacetylase inhibitors. These findings highlight a potential species difference in epigenetics that must be considered when extrapolating results from rodent models to humans and has implications for xenobiotic- or drug-drug interactions where CYP1A1 activity plays an important role.

231. ST-elevation in aVR with Diffuse ST-segment Depression: Need for Urgent Catheterization?

Abstract: Case Presentation: A 33 year old female with a history of antiphospholipid syndrome presented with exertional chest pain and ST-elevation in aVR with diffuse ST-depression. An emergent catheterization was performed which showed an isolated 99% stenosis in the left main coronary artery. The remaining coronary arteries were without any stenosis. Successful stent placement was performed, and the patient was discharged without complications.Discussion: Previous guidelines suggested that ST-elevation with diffuse ST-depression should be treated as a STEMI-equivalent involving the left-main or proximal left anterior descending coronary artery. However recent data suggests that the majority of these cases may not involve that territory. Regardless, this ECG finding should still be concern for acute coronary syndrome with the need for urgent catheterization.

Abstract: PurposeThe semisolid myelin sheath has very fast transverse relaxation and is invisible to conventional MRI sequences. UTE sequences can detect signal from myelin. The major challenge is the concurrent detection of various water components.MethodsThe inversion recovery (IR)-based UTE (IR-UTE) sequence employs an adiabatic inversion pulse to invert and suppress water magnetizations. TI plays a key role in water suppression, with negative water magnetizations (negative phase) before the null point and positive water magnetizations (positive phase) after the null point. A series of dual-echo IR-UTE images were acquired with different TIs to detect water phase transition. The effects of TR in phase transition and water suppression were also investigated using a relatively long TR of 500 ms and a short TR of 106 ms. The water phase transition in dual-echo IR-UTE imaging of myelin was investigated in five ex vivo and five in vivo human brains.ResultsAn apparent phase transition was observed in the second echo at the water signal null point, where the myelin signal was selectively detected by the UTE data acquisition at the optimal TI. The water phase transition point varied significantly across the brain when the long TR of 500 ms was used, whereas the convergence of TIs was observed when the short TR of 106 ms was used.ConclusionThe results suggest that the IR-UTE sequence with a short TR allows uniform inversion and nulling of water magnetizations, thereby providing volumetric imaging of myelin.

Abstract: Compositional changes can occur in the osteochondral junction (OCJ) during the early stages and progressive disease evolution of knee osteoarthritis (OA). However, conventional magnetic resonance imaging (MRI) sequences are not able to image these regions efficiently because of the OCJ region's rapid signal decay. The development of new sequences able to image and quantify OCJ region is therefore highly desirable. We developed a comprehensive ultrashort echo time (UTE) MRI protocol for quantitative assessment of OCJ region in the knee joint, including UTE variable flip angle technique for T1 mapping, UTE magnetization transfer (UTE-MT) modeling for macromolecular proton fraction (MMF) mapping, UTE adiabatic T1ρ (UTE-AdiabT1ρ) sequence for T1ρ mapping, and multi-echo UTE sequence for T2* mapping. B1 mapping based on the UTE actual flip angle technique was utilized for B1 correction in T1, MMF, and T1ρ measurements. Ten normal and one abnormal cadaveric human knee joints were scanned on a 3T clinical MRI scanner to investigate the feasibility of OCJ imaging using the proposed protocol. Volumetric T1, MMF, T1ρ, and T2* maps of the OCJ, as well as the superficial and full-thickness cartilage regions, were successfully produced using the quantitative UTE imaging protocol. Significantly lower T1, T1ρ, and T2* relaxation times were observed in the OCJ region compared with those observed in both the superficial and full-thickness cartilage regions, whereas MMF showed significantly higher values in the OCJ region. In addition, all four UTE biomarkers showed substantial differences in the OCJ region between normal and abnormal knees. These results indicate that the newly developed 3D quantitative UTE imaging techniques are feasible for T1, MMF, T1ρ, and T2* mapping of knee OCJ, representative of a promising approach for the evaluation of compositional changes in early knee OA.

Abstract: Accessible and easy-to-use standardized bioinformatics workflows are necessary to advance microbiome research from observational studies to large-scale, data-driven approaches. Standardized multi-omics data enables comparative studies, data reuse, and applications of machine learning to model biological processes. To advance broad accessibility of standardized multi-omics bioinformatics workflows, the National Microbiome Data Collaborative (NMDC) has developed the Empowering the Development of Genomics Expertise (NMDC EDGE) resource, a user-friendly, open-source web application (https://nmdc-edge.org). Here, we describe the design and main functionality of the NMDC EDGE resource for processing metagenome, metatranscriptome, natural organic matter, and metaproteome data. The architecture relies on three main layers (web application, orchestration, and execution) to ensure flexibility and expansion to future workflows. The orchestration and execution layers leverage best practices in software containers and accommodate high-performance computing and cloud computing services. Further, we have adopted a robust user research process to collect feedback for continuous improvement of the resource. NMDC EDGE provides an accessible interface for researchers to process multi-omics microbiome data using production-quality workflows to facilitate improved data standardization and interoperability.

Abstract: In 1975 Bollob\'{a}s, Erd\H{o}s, and Szemer\'{e}di asked what minimum degree guarantees an octahedral subgraph $K_3(2)$ in any tripartite graph $G$ with $n$ vertices in each vertex class. We show that $\delta(G)\geq n+2n^{\frac{5}{6}}$ suffices thus improving the bound $n+(1+o(1))n^{\frac{11}{12}}$ of Bhalkikar and Zhao obtained by following their approach. Bollob\'{a}s, Erd\H{o}s, and Szemer\'{e}di conjectured that $n+cn^{\frac{1}{2}}$ suffices and there are many $K_3(2)$-free tripartite graphs $G$ with $\delta(G)\geq n+cn^{\frac{1}{2}}$. We confirm this conjecture under the additional assumption that every vertex in $G$ is adjacent to at least $(1/5+\varepsilon)n$ vertices in any other vertex class.

Abstract: In this paper, we study the action of an autoequivalence, the spherical twist associated to a torsion sheaf, on the standard Bridgeland stability conditions and a generalized weak stability condition on the derived category of a K3 surface. As a special case, we construct a Bridgeland stability condition associated to a non-nef divisor, which conjecturally lies in the geometric component but outside the geometric chamber. 238. CleanVul: Automatic Function-Level Vulnerability Detection in Code Commits Using LLM Heuristics

Abstract: Accurate identification of software vulnerabilities is crucial for system integrity. Vulnerability datasets, often derived from the National Vulnerability Database (NVD) or directly from GitHub, are essential for training machine learning models to detect these security flaws. However, these datasets frequently suffer from significant noise, typically 40% to 75%, due primarily to the automatic and indiscriminate labeling of all changes in vulnerability-fixing commits (VFCs) as vulnerability-related. This misclassification occurs because not all changes in a commit aimed at fixing vulnerabilities pertain to security threats; many are routine updates like bug fixes or test improvements. This paper introduces the first methodology that uses the Large Language Model (LLM) with a heuristic enhancement to automatically identify vulnerability-fixing changes from VFCs, achieving an F1-score of 0.82. VulSifter was applied to a large-scale study, where we conducted a crawl of 127,063 repositories on GitHub, resulting in the acquisition of 5,352,105 commits. VulSifter involves utilizing an LLM to comprehend code semantics and contextual information, while applying heuristics to filter out unrelated changes. We then developed CleanVul, a high-quality dataset comprising 11,632 functions using our LLM heuristic enhancement approach, demonstrating Correctness (90.6%) comparable to established datasets such as SVEN and PrimeVul. To evaluate the CleanVul dataset, we conducted experiments focusing on fine-tuning various LLMs on CleanVul and other high-quality datasets. Evaluation results reveal that LLMs fine-tuned on CleanVul not only exhibit enhanced accuracy but also superior generalization capabilities compared to those trained on uncleaned datasets. Specifically, models trained on CleanVul and tested on PrimeVul achieve accuracy higher than those trained and tested exclusively on PrimeVul.

239. Continuous-Variable Multiplexed Quantum Repeater Networks

Abstract: Continuous-variable (CV) codes and their application in quantum communication have attracted increasing attention. In particular, one typical CV codes, cat-codes, has already been experimentally created using trapped atoms in cavities with relatively high fidelities. However, when these codes are used in a repeater protocol, the secret key rate (SKR) that can be extracted between two remote users is extremely low. Here we propose a quantum repeater protocol based on cat codes with a few quantum memories or graph states as additional resources. This allows us to considerably increase the secret key rate by several orders of magnitude. 240. Switchable Non-Hermitian Skin Effect in Bogoliubov Modes

Abstract: Interacting or nonlinear lattices can host emergent particle-like modes, such as Bogoliubov quasiparticles, whose band topology and other properties are potentially highly tunable. Despite originating in the study of superconducting materials, Bogoliubov quasiparticles can also occur in synthetic metamaterials. Here, we implement a nonlinear driven-dissipative circuit whose fluctutations are Bogoliubov modes possessing nontrivial non-Hermitian band topology. We show experimentally that the system exhibits a switchable non-Hermitian skin effect (NHSE), which abruptly appears when the on-site driving voltage amplitude exceeds a threshold. In contrast to earlier realizations of the NHSE and related phenomena in circuit models, the switchable NHSE in our system occurs in Bogoliubov modes, which are strongly affected by how the system is driven. Moreover, unlike other experimental platforms hosting non-Hermitian Bogoliubov modes, our system does not contain unconventional asymmetric hopping nonlinearities, only a local Kerr-type nonlinearity.

Abstract: Scientific progress depends on researchers' ability to synthesize the growing body of literature. Can large language models (LMs) assist scientists in this task? We introduce OpenScholar, a specialized retrieval-augmented LM that answers scientific queries by identifying relevant passages from 45 million open-access papers and synthesizing citation-backed responses. To evaluate OpenScholar, we develop ScholarQABench, the first large-scale multi-domain benchmark for literature search, comprising 2,967 expert-written queries and 208 long-form answers across computer science, physics, neuroscience, and biomedicine. On ScholarQABench, OpenScholar-8B outperforms GPT-4o by 5% and PaperQA2 by 7% in correctness, despite being a smaller, open model. While GPT4o hallucinates citations 78 to 90% of the time, OpenScholar achieves citation accuracy on par with human experts. OpenScholar's datastore, retriever, and self-feedback inference loop also improves off-the-shelf LMs: for instance, OpenScholar-GPT4o improves GPT-4o's correctness by 12%. In human evaluations, experts preferred OpenScholar-8B and OpenScholar-GPT4o responses over expert-written ones 51% and 70% of the time, respectively, compared to GPT4o's 32%. Abstract: The primary focus of this work is to investigate how the most emblematic classical probability density, namely a Gaussian, can be mapped to a valid quantum states. To explore this issue, we consider a Gaussian whose squared variance depends on a parameter $\lambda$. Specifically, depending on the value of $\lambda$, we study what happens in the classical-quantum correspondence as we change the indeterminacy of the classical particle. Furthermore, finding a correspondence between a classical state and a quantum state is not a trivial task. Quantum observables, described by Hermitian operators, do not generally commute, so a precise ordering must be introduced to resolve this ambiguity. In this work, we study two different arbitrary orderings: the first is an arbitrary ordering of the position and momentum observables; the second, which is the main focus of the present work, is an arbitrary ordering of the annihilation and creation operators. In this latter case, we find the interesting result that even a $\delta$-function, which in general has no quantum correspondence, can be mapped into a valid quantum state for a particular ordering, specifically the antinormal one (all creation operators are to the right of all annihilation operators in the product). Abstract: Here, we present the outcomes from the second Large Language Model (LLM) Hackathon for Applications in Materials Science and Chemistry, which engaged participants across global hybrid locations, resulting in 34 team submissions. The submissions spanned seven key application areas and demonstrated the diverse utility of LLMs for applications in (1) molecular and material property prediction; (2) molecular and material design; (3) automation and novel interfaces; (4) scientific communication and education; (5) research data management and automation; (6) hypothesis generation and evaluation; and (7) knowledge extraction and reasoning from scientific literature. Each team submission is presented in a summary table with links to the code and as brief papers in the appendix. Beyond team results, we discuss the hackathon event and its hybrid format, which included physical hubs in Toronto, Montreal, San Francisco, Berlin, Lausanne, and Tokyo, alongside a global online hub to enable local and virtual collaboration. Overall, the event highlighted significant improvements in LLM capabilities since the previous year's hackathon, suggesting continued expansion of LLMs for applications in materials science and chemistry research. Abstract: Integrated photonic circuits play a crucial role in implementing quantum information processing in the noisy intermediate-scale quantum (NISQ) era. Variational learning is a promising avenue that leverages classical optimization techniques to enhance quantum advantages on NISQ devices. However, most variational algorithms are circuit-model-based and encounter challenges when implemented on integrated photonic circuits, because they involve explicit decomposition of large quantum circuits into sequences of basic entangled gates, leading to an exponential decay of success probability due to the non-deterministic nature of photonic entangling gates. Here, we present a variational learning approach for designing quantum photonic circuits, which directly incorporates post-selection and elementary photonic elements into the training process. The complicated circuit is treated as a single nonlinear logical operator, and a unified design is discovered for it through variational learning. Engineering an integrated photonic chip with automated control, we adjust and optimize the internal parameters of the chip in real time for task-specific cost functions. We utilize a simple case of designing photonic circuits for a single ancilla CNOT gate with improved success rate to illustrate how our proposed approach works, and then apply the approach in the first demonstration of quantum stochastic simulation using integrated photonics.

245. A Multi-Component, Multi-Physics Computational Model for Solving Coupled Cardiac Electromechanics and Vascular Haemodynamics

Abstract: The circulatory system, comprising the heart and blood vessels, is vital for nutrient transport, waste removal, and homeostasis. Traditional computational models often isolate individual biophysical processes, such as cardiac electromechanics and blood flow dynamics, failing to capture the system's integrated nature. This paper presents an innovative approach that couples a 3D electromechanical model of the heart with a 3D fluid mechanics model of vascular blood flow. Our file-based partitioned coupling scheme allows these models to run independently while sharing essential data through intermediate files. We validate this approach using two solvers: one for cardiac electromechanics and the other for vascular blood flow. Developed by separate research groups, these solvers emphasise different dynamical scales and utilise distinct discretisation schemes. Numerical simulations using idealised and realistic anatomies show that the implemented coupling scheme is reliable and requires minimal additional computation time relative to advancing individual time steps in the heart and blood flow models. Notably, the coupled model predicts muscle displacement differently than the standalone heart model, highlighting the influence of detailed vascular blood flow on cardiac function. Abstract: Graph Neural Networks (GNNs) are powerful models that can manage complex data sources and their interconnection links. One of GNNs' main drawbacks is their lack of interpretability, which limits their application in sensitive fields. In this paper, we introduce a new methodology involving graph communities to address the interpretability of graph classification problems. The proposed method, called GECo, exploits the idea that if a community is a subset of graph nodes densely connected, this property should play a role in graph classification. This is reasonable, especially if we consider the message-passing mechanism, which is the basic mechanism of GNNs. GECo analyzes the contribution to the classification result of the communities in the graph, building a mask that highlights graph-relevant structures. GECo is tested for Graph Convolutional Networks on six artificial and four real-world graph datasets and is compared to the main explainability methods such as PGMExplainer, PGExplainer, GNNExplainer, and SubgraphX using four different metrics. The obtained results outperform the other methods for artificial graph datasets and most real-world datasets.

247. CODECLEANER: Elevating Standards with A Robust Data Contamination Mitigation Toolkit

Abstract: Data contamination presents a critical barrier preventing widespread industrial adoption of advanced software engineering techniques that leverage code language models (CLMs). This phenomenon occurs when evaluation data inadvertently overlaps with the public code repositories used to train CLMs, severely undermining the credibility of performance evaluations. For software companies considering the integration of CLM-based techniques into their development pipeline, this uncertainty about true performance metrics poses an unacceptable business risk. Code refactoring, which comprises code restructuring and variable renaming, has emerged as a promising measure to mitigate data contamination. It provides a practical alternative to the resource-intensive process of building contamination-free evaluation datasets, which would require companies to collect, clean, and label code created after the CLMs' training cutoff dates. However, the lack of automated code refactoring tools and scientifically validated refactoring techniques has hampered widespread industrial implementation. To bridge the gap, this paper presents the first systematic study to examine the efficacy of code refactoring operators at multiple scales (method-level, class-level, and cross-class level) and in different programming languages. In particular, we develop an open-sourced toolkit, CODECLEANER, which includes 11 operators for Python, with nine method-level, one class-level, and one cross-class-level operator. A drop of 65% overlap ratio is found when applying all operators in CODECLEANER, demonstrating their effectiveness in addressing data contamination. Additionally, we migrate four operators to Java, showing their generalizability to another language. We make CODECLEANER online available to facilitate further studies on mitigating CLM data contamination.

248. FlexFL: Flexible and Effective Fault Localization with Open-Source Large Language Models

Abstract: Due to the impressive code comprehension ability of Large Language Models (LLMs), a few studies have proposed to leverage LLMs to locate bugs, i.e., LLM-based FL, and demonstrated promising performance. However, first, these methods are limited in flexibility. They rely on bug-triggering test cases to perform FL and cannot make use of other available bug-related information, e.g., bug reports. Second, they are built upon proprietary LLMs, which are, although powerful, confronted with risks in data privacy. To address these limitations, we propose a novel LLM-based FL framework named FlexFL, which can flexibly leverage different types of bug-related information and effectively work with open-source LLMs. FlexFL is composed of two stages. In the first stage, FlexFL reduces the search space of buggy code using state-of-the-art FL techniques of different families and provides a candidate list of bug-related methods. In the second stage, FlexFL leverages LLMs to delve deeper to double-check the code snippets of methods suggested by the first stage and refine fault localization results. In each stage, FlexFL constructs agents based on open-source LLMs, which share the same pipeline that does not postulate any type of bug-related information and can interact with function calls without the out-of-the-box capability. 249. Spinning Twisted Ribbons: When Two Holes Meet on a Curved Liquid Film

Abstract: The rupture of a liquid film, where a thin liquid layer between two other fluids breaks and forms holes, commonly occurs in both natural phenomena and industrial applications. The post-rupture dynamics, from initial hole formation to the complete collapse of the film, are crucial because they govern droplet formation, which plays a significant role in many applications such as disease transmission, aerosol formation, spray drying nanodrugs, oil spill remediation, inkjet printing, and spray coating. While single-hole rupture has been extensively studied, the dynamics of multiple-hole ruptures, especially the interactions between neighboring holes, are less well understood. Here, this study reveals that when two holes 'meet' on a curved film, the film evolves into a spinning twisted ribbon before breaking into droplets, distinctly different from what occurs on flat films. We explain the formation and evolution of the spinning twisted ribbon, including its geometry, corrugations, ligaments, and orbits, and compare the experimental observations with models. We compare and contrast this phenomena with its counterpart on planar films. While our experiments are based on the multiple-hole ruptures in corona splash, the underlying principles are likely applicable to other systems. This study sheds light on understanding and controlling droplet formation in multiple-hole rupture, improving public health, climate science, and various industrial applications.

250. Towards a Classification of Open-Source ML Models and Datasets for Software Engineering

Abstract: Background: Open-Source Pre-Trained Models (PTMs) and datasets provide extensive resources for various Machine Learning (ML) tasks, yet these resources lack a classification tailored to Software Engineering (SE) needs. Aims: We apply an SE-oriented classification to PTMs and datasets on a popular open-source ML repository, Hugging Face (HF), and analyze the evolution of PTMs over time. Method: We conducted a repository mining study. We started with a systematically gathered database of PTMs and datasets from the HF API. Our selection was refined by analyzing model and dataset cards and metadata, such as tags, and confirming SE relevance using Gemini 1.5 Pro. All analyses are replicable, with a publicly accessible replication package. Results: The most common SE task among PTMs and datasets is code generation, with a primary focus on software development and limited attention to software management. Popular PTMs and datasets mainly target software development. Among ML tasks, text generation is the most common in SE PTMs and datasets. There has been a marked increase in PTMs for SE since 2023 Q2.
