Abstract Background Non-recombining regions of the Y-chromosome recorded the evolutionary traces of male human populations and are inherited haplotype-dependently and male-specifically. Recent whole Y-chromosome sequencing studies have identified previously unrecognized population divergence, expansion and admixture processes, which promotes a better understanding and application of the observed patterns of Y-chromosome genetic diversity. Results Here, we developed one highest-resolution Y-chromosome single nucleotide polymorphism (Y-SNP) panel targeted for uniparental genealogy reconstruction and paternal biogeographical ancestry inference, which included 639 phylogenetically informative SNPs. We genotyped these loci in 1033 Chinese male individuals from 33 ethnolinguistically diverse populations and identified 256 terminal Y-chromosomal lineages with frequency ranging from 0.0010 (singleton) to 0.0687. We identified six dominant common founding lineages associated with different ethnolinguistic backgrounds, which included O2a2b1a1a1a1a1a1a1-M6539, O2a1b1a1a1a1a1a1-F17, O2a2b1a1a1a1a1b1a1b-MF15397, O2a2b2a1b1-A16609, O1b1a1a1a1b2a1a1-F2517, and O2a2b1a1a1a1a1a1-F155. The AMOVA and nucleotide diversity estimates revealed considerable differences and high genetic diversity among ethnolinguistically different populations. We constructed one representative phylogenetic tree among 33 studied populations based on the haplogroup frequency spectrum and sequence variations. Clustering patterns in principal component analysis and multidimensional scaling results showed a genetic differentiation between Tai-Kadai-speaking Li, Mongolic-speaking Mongolian, and other Sinitic-speaking Han Chinese populations. Phylogenetic topology inferred from the BEAST and Network relationships reconstructed from the popART further showed the founding lineages from culturally/linguistically diverse populations, such as C2a/C2b was dominant in Mongolian people and O1a/O1b was dominant in island Li people. We also identified many lineages shared by more than two ethnolinguistically different populations with a high proportion, suggesting their extensive admixture and migration history. Conclusions Our findings indicated that our developed high-resolution Y-SNP panel included major dominant Y-lineages of Chinese populations from different ethnic groups and geographical regions, which can be used as the primary and powerful tool for forensic practice. We should emphasize the necessity and importance of whole sequencing of more ethnolinguistically different populations, which can help identify more unrecognized population-specific variations for the promotion of Y-chromosome-based forensic applications.

Abstract Purpose The study aimed to construct a predictive model for clinically significant prostate cancer (csPCa) and investigate its clinical efficacy to reduce unnecessary prostate biopsies. Methods A total of 847 patients from institute 1 were included in cohort 1 for model development. Cohort 2 included a total of 208 patients from institute 2 for external validation of the model. The data obtained were used for retrospective analysis. The results of magnetic resonance imaging were obtained using Prostate Imaging Reporting and Data System version 2.1 (PI-RADS v2.1). Univariate and multivariate analyses were performed to determine significant predictors of csPCa. The diagnostic performances were compared using the receiver operating characteristic (ROC) curve and decision curve analyses. Results Age, prostate-specific antigen density (PSAD), and PI-RADS v2.1 scores were used as predictors of the model. In the development cohort, the areas under the ROC curve (AUC) for csPCa about age, PSAD, PI-RADS v2.1 scores, and the model were 0.675, 0.823, 0.875, and 0.938, respectively. In the external validation cohort, the AUC values predicted by the four were 0.619, 0.811, 0.863, and 0.914, respectively. Decision curve analysis revealed that the clear net benefit of the model was higher than PI-RADS v2.1 scores and PSAD. The model significantly reduced unnecessary prostate biopsies within the risk threshold of > 10%. Conclusions In both internal and external validation, the model constructed by combining age, PSAD, and PI-RADS v2.1 scores exhibited excellent clinical efficacy and can be utilized to reduce unnecessary prostate biopsies.

Abstract Background Nearly half of bronchiectasis patients receiving bronchial artery embolization (BAE) still have recurrent hemoptysis, which may be life-threatening. Worse still, the underlying risk factors of recurrence remain unknown. Methods A retrospective cohort was conducted of patients with idiopathic bronchiectasis who received BAE from 2015 to 2019 at eight centers. Patients were followed up for at least 24 months post BAE. Based on the outcomes of recurrent hemoptysis and recurrent severe hemoptysis, a Cox regression model was used to identify risk factors for recurrence. Results A total of 588 individuals were included. The median follow-up period was 34.0 months (interquartile range: 24.3–53.3 months). The 1-month, 1-year, 2-year, and 5-year cumulative recurrent hemoptysis-free rates were 87.2%, 67.5%, 57.6%, and 49.4%, respectively. The following factors were relative to recurrent hemoptysis: 24-h sputum volume (hazard ratio [HR] = 1.99 [95% confidence interval [95% CI]: 1.25–3.15, p = 0.015]), isolation of Pseudomonas aeruginosa (HR = 1.50 [95% CI: 1.13–2.00, p = 0.003]), extensive bronchiectasis (HR = 2.00 [95% CI: 1.29–3.09, p = 0.002]), and aberrant bronchial arteries (AbBAs) (HR = 1.45 [95% CI: 1.09–1.93, p = 0.014]). The area under the receiver operating characteristic curve of the nomogram was 0.728 [95% CI: 0.688–0.769]. Conclusions Isolation of Pseudomonas aeruginosa is an important independent predictor of recurrent hemoptysis. The clearance of Pseudomonas aeruginosa might effectively reduce the hemoptysis recurrence rate.

Abstract Background Alzheimer’s disease (AD) is a progressive, neurodegenerative disorder with insidious onset. Some scholars believe that there is a close relationship between pyroptosis and AD. However, studies with evidence supporting this relationship are lacking. Materials and methods The microarray data of AD were retrieved from the Gene Expression Omnibus (GEO) database with the datasets merged using the R package inSilicoMerging. R software package Limma was used to perform the differential expression analysis to identify the differentially expressed genes (DEGs). We further performed the enrichment analyses of the DEGs based on Gene Ontology (GO) and the Kyoto Encyclopedia of Genes and Genomes (KEGG) databases to identify the metabolic pathways with a significant difference. The Gene Set Enrichment Analysis (GSEA) was applied to identify the significant pathways. The protein-protein interaction (PPI) network was constructed based on the STRING database with the hub genes identified. Quantitative real-time PCR (qRT-PCR) analyses based on HT22 cells were performed to validate the findings based on the microarray analysis. Gene expression correlation heatmaps were generated to evaluate the relationships among the genes. Results A new dataset was derived by merging 4 microarray datasets in the hippocampus of AD patients in the GEO database. Differential gene expression analysis yielded a volcano plot of a total of 20 DEGs (14 up-regulated and 6 down-regulated). GO analysis revealed a group of GO terms with a significant difference, e.g., cytoplasmic vesicle membrane, vesicle membrane, and monocyte chemotaxis. KEGG analysis detected the metabolic pathways with a significant difference, e.g., Rheumatoid arthritis and Fluid shear stress and atherosclerosis. The results of the Gene Set Enrichment Analysis of the microarray data showed that gene set ALZHEIMER_DISEASE and the gene set PYROPTOSIS were both up-regulated. PPI network showed that pyroptosis-related genes were divided into two groups. In the Aβ-induced HT22 cell model, three genes (i.e., BAX, IL18, and CYCS) were revealed with significant differences. Gene expression correlation heatmaps revealed strong correlations between pyroptotic genes and AD-related genes. Conclusion The pyroptosis-related genes BAX, IL18, and CYCS were significantly different between AD patients and normal controls.

Deoxyribonucleic acid (DNA) genetic markers and ribonucleic acid (RNA) molecular markers have been widely used in forensic practices including individual identification, parentage testing, body fluid identification, determination of the age of stains, and molecular pathological diagnosis. Variant information of biological evidence and their interrelation could be revealed by the integrated detection of DNA/RNA markers. The integrated detection workflow aims to simplify working procedures, reduce time consuming and save valuable samples collected from crime scenes. Next-generation sequencing (NGS) may be an effective method for integrated DNA/RNA detection. In this review, DNA/RNA co-extraction strategies, simultaneous detection methods based on capillary electrophoresis were summarized. Research on NGS-based integrated detection methods of DNA and RNA markers was reviewed to provide a reference for forensic medicine researches and applications.

Abstract Background Intraventricular hemorrhage (IVH) is the most common type of brain injury in newborns, especially in newborns with Neonatal acute respiratory distress syndrome (ARDS). IVH can cause brain parenchyma damage and long-term neurological sequelae in children. Early identification and prevention of sequelae are essential. This study aims to establish a predictive nomogram for the early prediction of IVH in newborns with ARDS. Methods From 2019 to 2021, we collected data from 222 infants diagnosed with ARDS in the Department of Neonatology, First Affiliated Hospital of Xinjiang Medical University. Infants have been randomly assigned to the training set (n = 161) or the validation set (n = 61) at a ratio of 7:3. Variables were screened using the Least Absolute Contract and Selection Operator (LASSO) regression to create a risk model for IVH in infants with ARDS. The variables chosen in the LASSO regression model were used to establish the prediction model using multivariate logistic regression analysis. Results We recognized 4 variables as independent risk factors for IVH in newborns with ARDS via LASSO analysis, consisting of premature rupture of membranes (PROM), pulmonary surfactant (PS) dosage, PH1 and Arterial partial pressure of oxygen (PaO2 1). The C-Index for this dataset is 0.868 (95% CI: 0.837–0.940) and the C index in bootstrap verification is 0.852 respectively. The analysis of the decision curve shows that the model can significantly improve clinical efficiency in predicting IVH. We also provide a website based on the model and open it to users for free, so that the model can be better applied to clinical practice. Conclusion In conclusion, the nomogram based on 4 factors shows good identification, calibration and clinical practicability. Our nomographs can help clinicians make clinical decisions, screen high-risk ARDS newborns, and facilitate early identification and management of IVH patients.

In order to cope with ever-evolving and increasing cyber threats, intrusion detection systems have become a crucial component of cyber security. Compared with signature-based intrusion detection methods, anomaly-based methods typically employ machine learning techniques to train detection models and possess the capability to discover unknown attacks. However, intrusion detection methods face the challenge of low detection rates for minority class attacks due to imbalanced data distributions. Traditional intrusion detection algorithms address this issue by resampling or generating synthetic data. Additionally, reinforcement learning, as a machine learning method that interacts with the environment to obtain feedback and improve performance, is gradually being considered for application in the field of intrusion detection. This paper proposes a reinforcement-learning-based intrusion detection method that innovatively uses adaptive sample distribution dual-experience replay to enhance a reinforcement learning algorithm, aiming to effectively address the issue of imbalanced sample distribution. We have also developed a reinforcement learning environment specifically designed for intrusion detection tasks. Experimental results demonstrate that the proposed model achieves favorable performance on the NSL-KDD, AWID, and CICIoT2023 datasets, effectively dealing with imbalanced data and showing better classification performance in detecting minority attacks.

The genus Stictochironomus (Diptera: Chironomidae) has an almost worldwide distribution, with more than 30 species. However, species delimitation and identification based on the markings on the wings and legs are controversial and uncertain. In this study, we focused on color patterns to review the adults of the genus from China, and two new species (S. trifuscipes sp. nov. and S. quadrimaculatus sp. nov.) are described and figured. DNA barcodes can accurately separate the two new species with specific color patterns. However, heterospecific individuals form a monophyletic cluster in the phylogeny tree. For example, S. maculipennis (Meigen) and S. pictulus (Meigen), which have a lower interspecific genetic divergence, form a single clade. Sequences with the same species name but with high intraspecific distance form more than one phylogenetic clade, such as S. sticticus (Fabricius) of three clades, S. pictulus of four clades, S. akizukii (Tokunaga) and S. juncaii Qi, Shi, and Wang of two clades, might have potential cryptic species diversity. Species delimitation analysis using ASAP, PTP, and GMYC clearly delineated them as separate species. Consequently, color patterns are a good diagnostic characteristic for species delimitation in Stictochironomus. The distance-based analysis shows that a threshold of 4.5–7.7% is appropriate for species delimitation in Stictochironomus. Additionally, an updated key including color pattern variation for male adults of known Stictochironomus species from China is provided.

Animals can adapt to unique feeding habits through changes in the structure and function of the gut microflora. However, the gut microflora is strongly influenced by the evolutionary relationships between the host, nutritional intake, intake of microorganisms, etc. The red panda (Ailurus fulgens), an herbivorous carnivore, has adapted to consuming bamboo through seasonal foraging strategies and optimization of the composition and function of its gut microflora during long-term evolution. However, to date, studies of the gut bacteria of the red panda have mainly focused on the composition, diversity and function of the gut microflora of captive individuals. There are a lack of studies on how the wild red panda adapts to the consumption of bamboo, which is high in fibre and low in nutrients, through the gut microflora. This paper reviews the technology and methods used in published studies investigating the gut microflora of the red panda, as well as the composition, diversity and function of the identified microbes and the influencing factors. Furthermore, this paper suggests future research directions regarding the methodology employed in analyzing the red panda gut microflora, the interplay between gut microflora and the health of the red panda, the red panda’s adaptation to its gut microflora, and the implications of these studies for the management and conservation of wild red pandas. The goal of this review is to provide a reference for the protection of wild red pandas from the perspective of the gut microflora.

Hundred-seed weight (HSW) and reproductive period length (RPL) are two major agronomic traits critical for soybean production and adaptation. However, both traits are quantitatively controlled by multiple genes that have yet to be comprehensively elucidated due to the lack of major genes; thereby, the genetic basis is largely unknown. In the present study, we conducted comprehensive genome-wide association analyses (GWAS) of HSW and RPL with multiple sets of accessions that were phenotyped across different environments. The large-scale analysis led to the identification of sixty-one and seventy-four significant QTLs for HSW and RPL, respectively. An ortholog-based search analysis prioritized the most promising candidate genes for the QTLs, including nine genes (TTG2, BZR1, BRI1, ANT, KLU, EOD1/BB, GPA1, ABA2, and ABI5) for HSW QTLs and nine genes (such as AGL8, AGL9, TOC1, and COL4) and six known soybean flowering time genes (E2, E3, E4, Tof11, Tof12, and FT2b) for RPL QTLs. We also demonstrated that some QTLs were targeted during domestication to drive the artificial selection of both traits towards human-favored traits. Local adaptation likely contributes to the increased genomic diversity of the QTLs underlying RPL. The results provide additional insight into the genetic basis of HSW and RPL and prioritize a valuable resource of candidate genes that merits further investigation to reveal the complex molecular mechanism and facilitate soybean improvement.

The HERD experiment is a future experiment for the direct detection of high-energy cosmic rays and is to be installed on the Chinese space station in 2027. The main objectives of HERD are the first direct measurement of the knee of the cosmic ray spectrum, the extension of electron+positron flux measurement up to tens of TeV, gamma ray astronomy, and the search for indirect signals of dark matter. The main component of the HERD detector is an innovative calorimeter composed of about 7500 LYSO scintillating crystals assembled in a spherical shape. Two independent readout systems of the LYSO scintillation light will be installed on each crystal: the wavelength-shifting fibers system developed by IHEP and the double photodiode readout system developed by INFN and CIEMAT. In order to measure protons in the cosmic ray knee region, we must be able to measure energy release of about 250 TeV in a single crystal. In addition, in order to calibrate the system, we need to measure typical releases of minimum ionizing particles that are about 30 MeV. Thus, the readout systems should have a dynamic range of about 107. In this article, we analyze the development and the performance of the double photodiode readout system. In particular, we show the performance of a prototype readout by the double photodiode system for electromagnetic showers as measured during a beam test carried out at the CERN SPS in October 2021 with high-energy electron beams.

Intramolecular alkyne aromatization is a powerful tool that enables the synthesis of nonplanar polycyclic aromatic hydrocarbons. Herein, an unexpected intramolecular alkyne aromatization via a trifluoroacetic acid‐promoted cyclization is described, in which two structural isomers, expanded [9]helicene (1) and π‐extended double [4]helicene (2) are obtained. A possible rearrangement mechanism is proposed to account for the formation of 1. The geometric and optoelectronic properties of these two nonplanar molecular nanocarbons are comprehensively investigated by single‐crystal X‐ray, UV–vis absorption, photoluminescence spectra, and cyclic voltammetry analysis. These two structural isomers exhibit wide energy gaps with similar energy levels, which further apply them as molecular floating gate in organic field‐effect transistor nonvolatile memory (OFET‐NVM) devices. The nonplanar geometry of 1 and 2 shows a remarkable effect on charge‐trapping behaviors in OFET‐NVMs; the 1‐based device displays a more than threefold wider memory window (MW, 44.5 V) than that of the 2‐based device (14.2 V), and a large charge‐trapping density of 1.08 × 1013 cm−2. The distinct different charge‐trapping behavior is likely attributed to the different molecular geometries, resulting in different molecular‐packing modes. It is revealed in this study that controlling the geometry of molecular nanocarbons is a new strategy for application in organic electronics.

Understanding the mechanisms underlying the relationship between biodiversity and ecosystem function (BEF) is critical for the implementation of productive and resilient ecosystem management. However, the differences in BEF relationships along altitudinal gradients between forests and shrublands are poorly understood, impeding the ability to manage terrestrial ecosystems and promote their carbon sinks. Using data from 37962 trees of 115 temperate forest and 134 shrubland plots of Taihang Mountains Priority Reserve, we analyzed the effects of species diversity, structural diversity, climate factors and soil moisture on carbon storage along altitudinal gradients in temperate forests and shrublands. We found that: (1) Structural diversity, rather than species diversity, mainly promoted carbon storage in forests. While species diversity had greater positive effect on carbon storage in shrublands. (2) Mean annual temperature (MAT) had a direct negative effect on forest carbon storage, and indirectly affected forest carbon storage by inhibiting structural diversity. In contrast, MAT promoted shrubland carbon storage directly and indirectly through the positive mediating effect of species diversity. (3) Increasing altitudinal gradients enhanced the structural diversity-carbon relationship in forests, but weakened the species diversity-carbon relationship in shrublands. Niche and architectural complementarity and different life strategies of forests and shrubs mainly explain these findings. These differential characteristics are critical for our comprehensive understanding of the BEF relationship and could help guide the differentiated management of forests and shrublands in reaction to environmental changes.

Abstract Lorentz‐violating type‐II Dirac nodal line semimetals (DNLSs), hosting curves of band degeneracy formed by two dispersion branches with the same sign of slope, represent a novel state of matter. While being studied extensively in theory, convincing experimental evidence of type‐II DNLSs remain elusive. Recently, vanadium‐based kagome materials have emerged as a fertile ground to study the interplay between lattice symmetry and band topology. This work studies the low‐energy band structure of double‐kagome‐layered CsV8Sb12 and identifies it as a scarce type‐II DNLS protected by mirror symmetry. This work observes multiple DNLs consisting of type‐II Dirac cones close to or almost at the Fermi level via angle‐resolved photoemission spectroscopy (ARPES), which provides an electronic explanation for the nonsaturating magnetoresistance effect as observed. First‐principles theory analyses show that spin‐orbit coupling only opens a small gap, resulting in effectively gapless ARPES spectra, yet generating large spin Berry curvature. These type‐II DNLs, together with the interaction between a low‐energy van Hove singularity and quasi‐one‐dimensional band as observed in the same material, suggest CsV8Sb12 as an ideal platform for exploring novel transport properties.

Splanchnic vein thrombosis (SVT) is not rare in patients with acute pancreatitis. It remains unclear about whether anticoagulation should be given for acute pancreatitis-associated SVT. The PubMed, EMBASE, and Cochrane Library databases were searched. Rates of SVT recanalization, any bleeding, death, intestinal ischemia, portal cavernoma, and gastroesophageal varices were pooled and compared between patients with acute pancreatitis-associated SVT who received and did not receive therapeutic anticoagulation. Pooled rates and risk ratios (RRs) with 95% confidence intervals (CIs) were calculated. Heterogeneity among studies was evaluated. Overall, 16 studies including 698 patients with acute pancreatitis-associated SVT were eligible. After therapeutic anticoagulation, the pooled rates of SVT recanalization, any bleeding, death, intestinal ischemia, portal cavernoma, and gastroesophageal varices were 44.3% (95%CI = 32.3%-56.6%), 10.7% (95%CI = 4.9%-18.5%), 13.3% (95%CI = 6.9%-21.4%), 16.8% (95%CI = 6.9%-29.9%), 21.2% (95%CI = 7.5%-39.5%), and 29.1% (95%CI = 16.1%-44.1%), respectively. ObjectivesThe objective of the study was to compare the consistency of various staining methods, including H&E, Methylene Blue, Warthin-Starry (W-S), Immunohistochemistry (IHC) and Quantum dots immunohistochemistry (QDs-IHC), in detecting Helicobacter pylori (HP) in cases of mild, moderate and severe chronic gastritis.MethodsBiopsy samples were obtained from 225 patients with chronic gastritis at the Department of Pathology, Yichang Central People’s Hospital between January 2019 and October 2019. The presence of HP was detected using H&E, Methylene Blue, W-S, IHC, and QDs-IHC.ResultsThe positive rates for HP detection using H&E, Methylene Blue, W-S, IHC, and QDs-IHC were 42.22%, 51.11%, 53.78%, 59.11%, and 58.67%, respectively.
