216. Towards a natural classification and backbone tree for <italic>Graphostromataceae</italic>, <italic>Hypoxylaceae</italic>, <italic>Lopadostomataceae</italic> and <italic>Xylariaceae</italic>.

Abstract

Species and generic recognition in the order Xylariales has been uncertain due to lack of molecular data from authentic cultures, as well as overlapping morphological characteristics. In this study, we revise the families Graphostromataceae, Hypoxylaceae, Lopadostomataceae and Xylariaceae in Xylariales. Our study is based on DNA sequence data derived from living cultures of fresh isolates, data from GenBank and morphological observation of type and worldwide herbarium specimens. We also collected new specimens from Germany, Italy and Thailand. Combined analyses of ITS, LSU, RPB2 and β-tubulin sequence data were used to reconstruct the molecular phylogeny of the above families. Generic and familiar boundaries between these families are revised and presented in an updated combined phylogenetic tree. We accept six genera in Graphostromataceae, 19 genera in Hypoxylaceae, four in Lopadostomataceae and 37 genera in Xylariaceae. Five genera previously treated in Xylariaceae are placed in Amphisphaeriales genera incertae sedis and seven genera are placed in Xylariales genera incertae sedis. Two genera are placed in Sordariomycetes genera incertae sedis, while four genera are placed as Xylariomycetidae genera incertae sedis. Three genera are considered as doubtful. Barrmaelia and Cannonia, presently included in Xylariaceae are transferred to Diatrypaceae and Coniochaetales respectively, based on their morphology and phylogeny. Areolospora and Myconeesia are excluded from Xylariaceae and synonymized with Phaeosporis and Anthostomella respectively. Updated descriptions and illustrations are provided for all taxa with notes provided on each genus. Excluded and doubtful genera are listed with notes on their taxonomy and phylogeny. Abstract

A list of all generic names that have been connected with the Orbiliomycetes is provided. Recommendations are made as to which names should be used in accordance with the rules and the different generic concepts. There is a mismatch in the current generic concepts within Orbiliomycetes regarding the two morphs: a narrow concept is used for the asexual morphs, but a broad concept relies on the sexual morphs. As a consequence, many more generic names have been established for the asexual morphs. A number of previous generic concepts are artificial, since they were based on single characters without molecular support. In order to provide solutions for this mismatch, we present three different generic concepts within the Orbiliomycetes. A broad concept recognizes a large genus Orbilia, with which most of the listed names fall into synonymy, but could be maintained as infrageneric names. Due to the lack of data proving phylogenetic relationships, this broad concept, at present, is the most practicable and recommended one. A moderate concept subdivides Orbilia into several genera, with all nematode-trapping fungi merged in Arthrobotrys. A narrow generic concept accepts genera based on differences in trapping organs, but also subdivides the remaining groups of Orbilia into additional genera. Trapping of invertebrates (zoophagy) is not restricted to Arthrobotrys in a broad sense, but occurs also in the more distant basal genera Hyalorbilia and Lecophagus, which mainly prey on rhizopods and rotifers. Whether these predatory capabilities trace back to a common ancestor is not clear. The following new combinations are proposed: Hyalorbilia oviparasitica, Hyalorbilia quadridens, Hyalorbilia tenuifusaria, and Orbilia fissilis. [ABSTRACT FROM AUTHOR]

Abstract

Spore pigmentation is very common in the fungal kingdom. The best studied pigment in fungi is melanin which coats the surface of single cell spores. What and how pigments function in a fungal species with multiple cell conidia is poorly understood. Here, we identified and deleted a polyketide synthase (PKS) gene PfmaE and showed that it is essential for multicellular conidial pigmentation and development in a plant endophytic fungus, Pestalotiopsis fici. To further characterize the melanin pathway, we utilized an advanced Aspergillus nidulans heterologous system for the expression of the PKS PfmaE and the Pfma gene cluster. By structural elucidation of the pathway metabolite scytalone in A. nidulans, we provided chemical evidence that the Pfma cluster synthesizes DHN melanin. Combining genetic deletion and combinatorial gene expression of Pfma cluster genes, we determined that the putative reductase PfmaG and the PKS are sufficient for the synthesis of scytalone. Feeding scytalone back to the P. fici Δ PfmaE mutant restored pigmentation and multicellular adherence of the conidia. These results cement a growing understanding that pigments are essential not simply for protection of spores from biotic and abiotic stresses but also for spore structural development. Abstract

Four interesting sequoiatones stereoisomers ( 1 – 4 ) were isolated from a wetland soil-derived fungus Talaromyces flavus by chiral HPLC. On the basis of comprehensive NMR and mass analyses, their planar structures were elucidated as the same as that of sequoiatone B. Among them, 1 and 3 (or 2 and 4 ) were a pair of enantiomers, and 1 and 2 (or 3 and 4 ) were a pair of stereoisomers with epimerization at C-12, which indicated that sequoiatione-type metabolites exist as enantiomers rather than as optically pure compounds in some strains. With the quantum chemical ECD calculations, the absolute configurations of C-8 in 1 – 4 were determined, which is the first report to establish the absolute configuration of C-8 in sequoiatones. Abstract

Cladosporiumspecies are ubiquitous in various environments but are hitherto rarely isolated from soil. In the present study, six newCladosporiumspecies inhabiting the plateau soils of China are described asC. neopsychrotolerans, C. paralimoniforme, C. prolongatum, C. sinuatum, C. tianshanense, andC. verruculosum. These species are phylogenetically distinct and morphologically different from known species. This study increased the number of species classified in theC. cladosporioidesandC. herbarumcomplexes and revealed Chinese plateau soil as a rich niche ofCladosporiumspecies diversity. Rogersonins A (1) and B (2), two new indole alkaloid–polyketide hybrids, have been isolated from cultures of a verGdisruption mutant of the Cordyceps-colonizing fungus Clonostachys rogersoniana; their structures were elucidated primarily by NMR experiments. The absolute configurations of 1and 2were assigned using the modified Mosher method and via electronic circular dichroism and NMR calculations. Compounds 1and 2incorporate an imidazolone N-oxide moiety that has not been reported in any natural products.

Draft genomes of the species Annulohypoxylon stygium, Aspergillus mulundensis, Berkeleyomyces basicola(syn. Thielaviopsis basicola), Ceratocystis smalleyi, two Cercospora beticolastrains, Coleophoma cylindrospora, Fusarium fracticaudum, Phialophora cf. hyalinaand Morchella septimelataare presented. Both mating types (MAT1-1 and MAT1-2) of Cercospora beticolaare included. Two strains of Coleophoma cylindrosporathat produce sulfated homotyrosine echinocandin variants, FR209602, FR220897 and FR220899 are presented. The sequencing of Aspergillus mulundensis, Coleophoma cylindrosporaand Phialophoracf. hyalinahas enabled mapping of the gene clusters encoding the chemical diversity from the echinocandin pathways, providing data that reveals the complexity of secondary metabolism in these different species. Overall these genomes provide a valuable resource for understanding the molecular processes underlying pathogenicity (in some cases), biology and toxin production of these economically important fungi.

Abstract

Nomenclatural type definitions are one of the most important concepts in biological nomenclature. Being physical objects that can be re-studied by other researchers, types permanently link taxonomy (an artificial agreement to classify biological diversity) with nomenclature (an artificial agreement to name biological diversity). Two proposals to amend the International Code of Nomenclature for algae, fungi, and plants (ICN), allowing DNA sequences alone (of any region and extent) to serve as types of taxon names for voucherless fungi (mainly putative taxa from environmental DNA sequences), have been submitted to be voted on at the 11thInternational Mycological Congress (Puerto Rico, July 2018). We consider various genetic processes affecting the distribution of alleles among taxa and find that alleles may not consistently and uniquely represent the species within which they are contained. Should the proposals be accepted, the meaning of nomenclatural types would change in a fundamental way from physical objects as sources of data to the data themselves. Such changes are conducive to irreproducible science, the potential typification on artefactual data, and massive creation of names with low information content, ultimately causing nomenclatural instability and unnecessary work for future researchers that would stall future explorations of fungal diversity. We conclude that the acceptance of DNA sequences alone as types of names of taxa, under the terms used in the current proposals, is unnecessary and would not solve the problem of naming putative taxa known only from DNA sequences in a scientifically defensible way. As an alternative, we highlight the use of formulas for naming putative taxa (candidate taxa) that do not require any modification of the ICN.

Abstract

Species in the ascomycete fungal genus Cordyceps have been proposed to be the teleomorphs of Metarhizium species. The latter have been widely used as insect biocontrol agents. Cordyceps species are highly prized for use in traditional Chinese medicines, but the genes responsible for biosynthesis of bioactive components, insect pathogenicity and the control of sexuality and fruiting have not been determined. Here, we report the genome sequence of the type species Cordyceps militaris. Phylogenomic analysis suggests that different species in the Cordyceps/Metarhizium genera have evolved into insect pathogens independently of each other, and that their similar large secretomes and gene family expansions are due to convergent evolution. However, relative to other fungi, including Metarhizium spp., many protein families are reduced in C. militaris, which suggests a more restricted ecology. Consistent with its long track record of safe usage as a medicine, the Cordyceps genome does not contain genes for known human mycotoxins. We establish that C. militaris is sexually heterothallic but, very unusually, fruiting can occur without an opposite mating-type partner. Transcriptional profiling indicates that fruiting involves induction of the Zn2Cys6-type transcription factors and MAPK pathway; unlike other fungi, however, the PKA pathway is not activated.
