Animal domestication and artificial selection give rise to gradual changes at the genomic level in populations. Subsequent footprints of selection, known as selection signatures or selective sweeps, have been traced in the genomes of many animal livestock species by exploiting variation in linkage disequilibrium patterns and/or reduction of genetic diversity. Domestication of most aquatic species is recent in comparison with land animals, and salmonids are one of the most important fish species in aquaculture. Coho salmon (Oncorhynchus kisutch), cultivated primarily in Chile, has been subjected to breeding programs to improve growth, disease resistance traits, and flesh color. This study aimed to identify selection signatures that may be involved in adaptation to culture conditions and traits of productive interest. To do so, individuals of two domestic populations cultured in Chile were genotyped with 200 thousand SNPs, and analyses were conducted using iHS, XP-EHH and CLR. Several signatures of selection on different chromosomal regions were detected across both populations. Some of the identified regions under selection contained genes such anapc2, alad, chp2 and myn, which have been previously associated with body weight in Atlantic salmon, or sec24d and robo1, which have been associated with resistance to Piscirickettsia salmonis in coho salmon. This study aimed at estimating parameters representing between‐farm transmission of Salmonid Rickettsial Septicaemia (SRS) in Chile, and developing and validating simulation models to predict weekly spread of SRS between farms in Los Lagos (Region 10), using InterSpread Plus. The model parameters were estimated by analyses of the historical SRS outbreak data. The models incorporated time and distance‐dependent transmission kernels, representing the probabilities of waterborne spread of SRS between farms. Seven candidate transmission kernels were estimated, with varying maximum distance of between‐farm SRS spread (15–60 km). Farms were categorized by size (small; medium; large) and species (Coho salmon; Atlantic salmon; rainbow trout). The time that it took a farm to recover from infection was parameterized to be shortest for small Coho farms (median: 7 weeks), followed by medium and large Coho farms (median: 25 weeks), Atlantic salmon farms (median: 42 weeks, any size) and rainbow trout farms (median: 43 weeks, any size). The relative infectiousness parameters of rainbow trout farms were 1.5–6.3 times that of Coho or Atlantic salmon, or those of large farms was 1.3–4.2 times that of small or medium farms. The models predicted SRS prevalence in Region 10 between 2013 and 2015 (79 weeks) with 76.5%–93.0% overall accuracy. The model with a transmission kernel of <20 km (P20) achieved a maximum overall accuracy (93.0%). Within each neighbourhood, the accuracy of P20 varied between 32.4% and 88.1%; 13/20 neighbourhoods had a reasonable temporal agreement between the simulated and actual dynamics of SRS (within 5th–95th percentiles), but 5/20 neighbourhoods underestimated and 2/20 overestimated the SRS spread. The model could be used for evaluation of semi‐global control policies in Region 10, while addition of other factors such as seasonality, ocean currents, and movement of infected fish may improve the model performance at a finer scale. Flavobacteriumpsychrophilum causes bacterial coldwater disease (BCWD) in salmonids, resulting in significant losses worldwide. Several serotyping and genetic studies of F. psychrophilum have suggested some geno‐/serotypes may be either host‐specific or generalistic in nature; however, this association has not been adequately explored in vivo using more natural exposure routes. Herein, F. psychrophilum isolate US19‐COS, originally recovered from coho salmon (Oncorhynchuskisutch) and belonging to multilocus sequence typing clonal complex (CC) CC‐ST9, and isolate US53‐RBT, recovered from rainbow trout (Oncorhynchusmykiss) and belonging to CC‐ST10, were serotyped via PCR, evaluated for proteolytic activity and utilized to determine their median lethal dose in immersion‐challenged coho salmon fingerlings. US19‐COS belonged to serotype 0, hydrolysed casein and gelatin but not elastin, led to fulminant multiorgan infections and elicited severe gross and microscopic pathology. In contrast, US53‐RBT, belonging to serotype 2, hydrolysed all three substrates, but did not lead to detectable infections, disease signs or mortality in any exposed coho salmon despite proving virulent to rainbow trout in previous experiments. This study provides in vivo evidence for potential host specificity of some F. psychrophilum genotypes that can also be serologically distinct, a matter of importance towards better understanding F. psychrophilum disease ecology and epidemiology. N -phenyl- N '-(1,3-dimethyl butyl)- p -phenylenediamine-quinone (6PPDQ) currently arouses broad concerns because of its acute lethality to coho salmon and rainbow trout at environmentally relevant concentrations and the wide occurrence in runoff-impacted water. Investigation on the fate and transformation of 6PPDQ in various treatment processes is necessary for its risk assessment and control. Here, we explored the transformation of 6PPDQ during disinfection with its precursor 6PPD as a reference, focusing on kinetics, products, and toxicity variation. 6PPDQ readily reacted with hypochlorite and chlorine dioxide with second-order rate constants of 2580 ± 143 M−1 s−1 and 614 ± 52 M−1 s−1 (pH 7.0 and 25 °C), which are slightly lower than the reactions of 6PPD. We tentatively identified thirteen transformation products for 6PPDQ and eight for 6PPD in reaction with the two disinfectants. It seems that the quinone ring of 6PPDQ and the p -phenylenediamine moiety of 6PPD are reactive sites. The transformation of these compounds probably proceeds through Cl-substitution, ring cleavage, hydroxylation, and amine oxidation and hydrolysis. Tests with zebrafish embryos revealed that the transformation products of 6PPDQ could have higher eco-toxicity than the parent compound, while the toxicity of the 6PPD products remained nearly unchanged. The increased toxicity of 6PPDQ during disinfection highlights the necessity to substantially reduce its content before the disinfection of runoff-impacted water. Abstract In salmonid parentage‐based tagging (PBT) applications, entire hatchery broodstocks are genotyped, and subsequently, progeny can be nonlethally sampled and assigned back to their parents using parentage analysis, thus identifying their hatchery of origin and brood year (i.e., age). Inter‐ and intrapopulation variability in migration patterns, life history traits, and fishery contributions can be determined from PBT analysis of samples derived from both fisheries and escapements (portion of a salmon population that does not get caught in fisheries and returns to its natal river to spawn). In the current study of southern British Columbia coho salmon (Oncorhynchus kisutch) populations, PBT analysis provided novel information on intrapopulation heterogeneity among males in the total number of progeny identified in fisheries and escapements, the proportion of progeny sampled from fisheries versus escapement, the proportion of two‐year‐old progeny (jacks) produced, and the within‐season return time of progeny. Fishery recoveries of coho salmon revealed heterogeneity in migration patterns among and within populations, with recoveries from north and central coast fisheries distinguishing “northern migrating” from “resident” populations. In northern migrating populations, the mean distance between fishery captures of sibs (brothers and sisters) was significantly less than the mean distance between nonsibs, indicating the possible presence of intrapopulation genetic heterogeneity for migration pattern. Variation among populations in productivity and within populations in fish catchability indicated that population selection and broodstock management can be implemented to optimize harvest benefits from hatcheries. Application of PBT provided valuable information for assessment and management of hatchery‐origin coho salmon in British Columbia.

Abstract Wild Pacific salmon, including Coho salmon Onchorynchus kisutch, have been supplemented with hatchery propagation for over 50 years in support of increased ocean harvest and conservation of threatened populations. In Canada, the Wild Salmon Policy for Pacific salmon was established with the goal of maintaining and restoring healthy and diverse Pacific salmon populations, making conservation of wild salmon and their habitats the highest priority for resource management decision‐making. A new approach to the assessment and management of wild coho salmon, and the associated hatchery production and fishery management is needed. Implementation of parentage‐based tagging (PBT) may overcome problems associated with coded‐wire tag‐based (CWT) assessment and management of coho salmon fisheries, providing at a minimum information equivalent to that derived from the CWT program. PBT and genetic stock identification (GSI) were used to identify coho salmon sampled in fisheries (8,006 individuals) and escapements (1,692 individuals) in British Columbia to specific conservation units (CU), populations, and broodyears. Individuals were genotyped at 304 single nucleotide polymorphisms (SNPs) via direct sequencing of amplicons. Very high accuracy of assignment to population (100%) via PBT for 543 jack (age 2) assigned to correct age and collection location and 265 coded‐wire tag (CWT, age 3) coho salmon assigned to correct age and release location was observed, with a 40,774—individual, 267—population baseline available for assignment. Coho salmon from un‐CWTed enhanced populations contributed 65% of the catch in southern recreational fisheries in 2017. Application of a PBT‐GSI system of identification to individuals in 2017 fisheries and escapements provided high‐resolution estimates of stock composition, catch, and exploitation rate by CU or population, providing an alternate and more effective method in the assessment and management of Canadian‐origin coho salmon relative to CWTs, and an opportunity for a genetic‐based system to replace the current CWT system for coho salmon assessment.

Understanding the genetic basis of repeated evolution of the same phenotype across taxa is a fundamental aim in evolutionary biology and has applications in conservation and management. However, the extent to which interspecific life‐history trait polymorphisms share evolutionary pathways remains underexplored. Here, we address this gap by studying the genetic basis of a key life‐history trait, age at maturity, in four species of Pacific salmonids (genus Oncorhynchus) that exhibit intra‐ and interspecific variation in this trait—Chinook Salmon, Coho Salmon, Sockeye Salmon, and Steelhead Trout. We tested for associations in all four species between age at maturity and two genome regions, six6 and vgll3, that are strongly associated with the same trait in Atlantic Salmon (Salmo salar). We also conducted a genome‐wide association analysis in Steelhead to assess whether additional regions were associated with this trait. We found the genetic basis of age at maturity to be heterogeneous across salmonid species. Significant associations between six6 and age at maturity were observed in two of the four species, Sockeye and Steelhead, with the association in Steelhead being particularly strong in both sexes (p = 4.46 × 10−9 after adjusting for genomic inflation). However, no significant associations were detected between age at maturity and the vgll3 genome region in any of the species, despite its strong association with the same trait in Atlantic Salmon. We discuss possible explanations for the heterogeneous nature of the genetic architecture of this key life‐history trait, as well as the implications of our findings for conservation and management. When multiple species of fish coexist there are a host of potential ways through which they may interact, yet there is often a strong focus on studies of single species without considering these interactions. For example, many studies of forestry-stream interactions in the Pacific Northwest have focused solely on the most prevalent species: Coastal cutthroat trout. To examine the potential for interactions of other fishes with coastal cutthroat trout, we conducted an analysis of 281 sites in low order streams located on Washington's Olympic Peninsula and along the central Oregon coast. Coastal cutthroat trout and juvenile coho salmon were the most commonly found salmonid species within these streams and exhibited positive associations with each other for both presence and density. Steelhead were negatively associated with the presence of coastal cutthroat trout as well as with coho salmon and sculpins (Cottidae). Coastal cutthroat trout most frequently shared streams with juvenile coho salmon. For densities of these co-occurring species, associations between these two species were relatively weak compared to the strong influences of physical stream conditions (size and gradient), suggesting that physical conditions may have more of an influence on density than species interactions. Collectively, our analysis, along with a review of findings from prior field and laboratory studies, suggests that the net effect of interactions between coastal cutthroat trout and coho salmon do not appear to inhibit their presence or densities in small streams along the Pacific Northwest. The widely accepted belief that hatchery-origin salmon survive less well than natural-origin or wild salmon can be, at least in part, an artifact of the way hatchery salmon survival is estimated. Hatchery salmon are often marked several months before release, while natural salmon are marked during their seaward migration. Underestimated prerelease mortalities result in biased low survival estimates. In British Columbia, although hatchery rearing practices have been modified to reduce unrecorded mortalities, experimental evidence indicates that coho salmon (Oncorhynchus kisutch) smolt survivals continue to be underestimated by ∼13%. Better reporting and incorporation of survival bias in data sets and analyses as well as additional work to evaluate bias for other regions and species over time is needed. [ABSTRACT FROM AUTHOR]

Declining primary production has been proposed as an explanation for the declines in coho (Oncorhynchus kisutch) and Chinook (Oncorhynchus tshawytscha) salmon in the Salish Sea since the 1970s. Marine sediments maintain a continuous record of conditions in the overlying water. We used stable isotopes of organic carbon and nitrogen measured in 21 sediment cores to determine the contributions and fluxes of marine-derived and terrigenous organic matter over time. The flux of marine-derived organic matter shows no trend for at least the last 100 years. An apparent increase in the marine flux in recent years is due to remineralization of organic matter as it passes through surface sediments. In contrast, the flux of terrigenous organic matter has increased over the last century in the Strait of Georgia, while in Puget Sound, terrigenous flux peaked in the mid-20th century. Total primary production has neither increased nor decreased in the Salish Sea over the last century. Consequently, a decline in primary production cannot explain recent declines in fish populations. Surveillance of antibiotic resistance is of paramount importance for animal welfare and production. Despite aquaculture being a main source of animal protein, studies on antibiotic susceptibility in fish pathogens are scarce. Renibacterium salmoninarum, the aetiological agent of bacterial kidney disease (BKD), is one of the most common bacterial pathogens affecting salmon farming. In this work, we present an analysis of susceptibility patterns using determinations of minimum inhibitory concentration (MIC) for 65 field isolates, which were collected over seven years (2013–2019) from Atlantic salmon (Salmo salar) and coho salmon (Oncorhynchus kisutch) farms across southern Chile. The MIC protocol described by the Clinical Laboratory Standards Institute (CLSI) was used, but with microdilution instead of macrodilution and eight instead of four days of incubation. Two laboratories independently conducted analyses to provide data on the epidemiological cut‐off values for R. salmoninarum to florfenicol, oxytetracycline and erythromycin. By using two calculation methods, our results provide evidence for an evolving subpopulation of non‐wild‐type isolates for the macrolide erythromycin, which is consistent with the respective treatment frequencies prescribed against BKD. Contrasting with what was expected, R. salmoninarum isolates were most susceptible to florfenicol and oxytetracycline, both of which are widely used antibiotics currently used in the Chilean salmon industry. The presented findings can serve as a reference for national or international antibiotic surveillance programmes, for both MIC interpretation and to identify emerging resistance to the conventional drugs used in BKD management. Finally, our results indicate that an 8‐day incubation period for establishing MIC values of R. salmoninarum should be considered in a future revision of the CLSI guidelines. [ABSTRACT FROM AUTHOR]

Predation mortality can influence the distribution and abundance of fish populations. While predation is often assessed using direct observations of prey consumption, potential predation can be predicted from co-occurring predator and prey densities under varying environmental conditions. Juvenile Pacific salmon Oncorhynchus spp. (i.e., smolts) from the Columbia River Basin experience elevated mortality during the transition from estuarine to ocean habitat, but a thorough understanding of the role of predation remains incomplete. We used a Holling type II functional response to estimate smolt predation risk based on observations of piscivorous seabirds (sooty shearwater [Ardenna griseus] and common murre [Uria aalge]) and local densities of alternative prey fish including northern anchovy (Engraulis mordax) in Oregon and Washington coastal waters during May and June 2010–2012. We evaluated predation risk relative to the availability of alternative prey and physical factors including turbidity and Columbia River plume area, and compared risk to returns of adult salmon. Seabirds and smolts consistently co-occurred at sampling stations throughout most of the study area (mean = 0.79 ± 0.41, SD), indicating that juvenile salmon are regularly exposed to avian predators during early marine residence. Predation risk for juvenile coho (Oncorhynchus kisutch), yearling Chinook salmon (O. tshawytscha), and subyearling Chinook salmon was on average 70% lower when alternative prey were present. Predation risk was greater in turbid waters, and decreased as water clarity increased. Juvenile coho and yearling Chinook salmon predation risk was lower when river plume surface areas were greater than 15,000 km2, while the opposite was estimated for subyearling Chinook salmon. These results suggest that plume area, turbidity, and forage fish abundance near the mouth of the Columbia River, all of which are influenced by river discharge, are useful indicators of potential juvenile salmon mortality that could inform salmonid management. Genotype-by-environment (GxE) interactions are non-parallel reaction norms among individuals with different genotypes in response to different environmental conditions. GxE interactions are an extension of phenotypic plasticity and consequently studying such interactions improves our ability to predict effects of different environments on phenotype as well as the fitness of genetically distinct organisms and their capacity to interact with ecosystems. Growth hormone transgenic coho salmon grow much faster than non-transgenics when raised in tank environments, but show little difference in growth when reared in nature-like streams. We used this model system to evaluate potential mechanisms underlying this growth rate GxE interaction, performing RNA-seq to measure gene transcription and whole-genome bisulfite sequencing to measure gene methylation in liver tissue. Gene ontology (GO) term analysis revealed stress as an important biological process potentially influencing growth rate GxE interactions. While few genes with transcription differences also had methylation differences, in promoter or gene regions, many genes were differentially methylated between tank and stream environments. A GO term analysis of differentially methylated genes between tank and stream environments revealed increased methylation in the stream environment of more than 95% of the differentially methylated genes, many with biological processes unrelated to liver function. The lower nutritional condition of the stream environment may cause increased negative regulation of genes less vital for liver tissue function than when fish are reared in tanks with unlimited food availability. Urban stormwater is responsible for recurrent mortality events of coho salmon (Oncorhynchus kisutch) documented in the US Pacific Northwest. Currently, the toxic mode of action is unknown; however, mortality is often associated with large increases in hematocrit (Hct). We found that hemoconcentration and red cell swelling may offer a partial explanation for increased Hct, based on increased total hemoglobin and reduced mean cell hemoglobin concentration of the blood in runoff-exposed juvenile coho salmon, relative to controls. No significant changes were seen in plasma total thiols or antioxidant power, discounting osmoregulatory dysfunction and plasma dehydration as a driver of hemoconcentration. To test for plasma leakage, we injected Evans blue dye complexed with bovine serum albumin (EBD–BSA) intracardially and circulated for 5 min, followed by a 15 min washout with saline. Coho salmon exposed to roadway runoff showed significant accumulation of EBD–BSA in brain and olfactory rosette regions compared with controls, demonstrating plasma leakage from the cerebrovasculature. Projected intensification of drought as a result of climate change may reduce the capacity of streams to rear fish, exacerbating the challenge of recovering salmonid populations listed under the Endangered Species Act. Without management intervention, some stocks will likely go extinct as stream drying and fragmentation reduce juvenile survival to unsustainable levels. To offset drought‐related mortality, fish rescue programs have proliferated, whereby juvenile salmonids are captured and transferred to off‐site rearing facilities. However, the efficacy of this potential conservation tool remains poorly understood. We developed a life cycle model to examine the implications of fish rescue on the abundance of Coho Salmon Oncorhynchus kisutch across serial life stages. The simulation model examines scenarios with varying quantities of rescued fish, time in captivity, drought severity, and reduced smolt‐to‐adult return rates. Our results indicate that fish rescue can increase the abundance of adults and lower extinction risk, particularly for fish held in captivity for a full year. However, fish rescue can also decrease the abundance of adults and increase extinction risk if fish are held only for summer and there is limited winter habitat. We found that when fish rescue did increase returns, it functioned more like a stock enhancement program than a drought mitigation tool and it would likely lead to consecutive generations of captive rearing, which has been shown to have negative effects on fitness. We translated our model into an R Shiny application (https://shiny.wdfw‐fish.us/CohoPopulationDynamics/) that allows users to explore how fish rescue affects Coho Salmon population dynamics through customized parameterization of the model to represent different systems or different assumptions about the effects of fish rescue. The Strait of Georgia, Canada, has complex interactions among natural and human pressures that confound understanding of changes in this system. We report on the interannual variability in biomass of 12 zooplankton taxonomic groups in the deep (bottom depths greater than 50 m) central and northern Strait of Georgia from 1996 to 2018, and their relationships with 10 physical variables. Total zooplankton biomass was dominated (76%) by large-sized crustaceans (euphausiids, large and medium size calanoid copepods, amphipods). The annual anomaly of total zooplankton biomass was highest in the late 1990s, lowest in the mid-2000s, and generally above its climatological (1996–2010) average after 2011, although many individual groups had different patterns. Two latent trends (derived from dynamic factor analyses) described the variability of annual biomass anomalies underlying all zooplankton groups: a U-shaped trend with its minimum in the mid-2000s, and a declining trend from 2001 to 2011. Two latent trends also described the physical variables. The variability represented by these four latent trends clustered into two periods: 1996–2006, with generally declining zooplankton biomass and increasing salinities, and 2007–2018, with increasing zooplankton biomass and decreasing salinities. ARIMA modelling showed sea surface salinity at Entrance Island in the middle Strait of Georgia, the Pacific Decadal Oscillation, and the peak date of the spring phytoplankton bloom were significantly related to the two latent zooplankton trends. ARIMA models comparing zooplankton and physical variables with the marine survivals of four salmon populations which enter the Strait as juveniles (Chinook: Cowichan River, Puntledge River, Harrison River; Coho: Big Qualicum River) all included zooplankton groups consistent with known salmon prey; prominent among the physical variables were sea surface salinity and variables representing the flow from the Fraser River. These regressions explained (adjR2) 38 to 85% of the annual variability in marine survival rates of these salmon populations over the study time period. Although sea temperature was important in some relationships between zooplankton biomass and salmon marine survival, salinity was a more frequent and more important variable, consistent with its influence on the hydrodynamics of the Strait of Georgia system. Urbanization-driven landscape changes are harmful to many species. Negative effects can be mitigated through habitat preservation and restoration, but it is often difficult to prioritize these conservation actions. This is due, in part, to the scarcity of species response data, which limit the predictive accuracy of modeling to estimate critical thresholds for biological decline and recovery. To address these challenges, we quantify effort required for restoration, in combination with a clear conservation objective and associated metric (e.g., habitat for focal organisms). We develop and apply this framework to coho salmon (Oncorhynchus kisutch), a highly migratory and culturally iconic species in western North America that is particularly sensitive to urbanization. We examine how uncertainty in biological parameters may alter locations prioritized for conservation action and compare this to the effect of shifting to a different conservation metric (e.g., a different focal salmon species). Our approach prioritized suburban areas (those with intermediate urbanization effects) for preservation and restoration action to benefit coho. We found that prioritization was most sensitive to the selected metric, rather than the level of uncertainty or critical threshold values. In U.S. Pacific Northwest coho salmon (Oncorhynchus kisutch), stormwater exposure annually causes unexplained acute mortality when adult salmon migrate to urban creeks to reproduce. By investigating this phenomenon, we identified a highly toxic quinone transformation product of N-(1,3-dimethylbutyl)-N′-phenyl-p-phenylenediamine (6PPD), a globally ubiquitous tire rubber antioxidant. Retrospective analysis of representative roadway runoff and stormwater-affected creeks of the U.S. West Coast indicated widespread occurrence of 6PPD-quinone (<0.3 to 19 micrograms per liter) at toxic concentrations (median lethal concentration of 0.8 ± 0.16 micrograms per liter). These results reveal unanticipated risks of 6PPD antioxidants to an aquatic species and imply toxicological relevance for dissipated tire rubber residues. [ABSTRACT FROM AUTHOR]

The selection of salmon broodstock can enhance certain economically important biological traits over generations, via the use of genomic technologies. Information related to flesh quality, disease resistance, growth rate, and feed conversion ratio, has been collected for coho salmon (Onchorhynchus kisutch) and may be applied to breeding programs in British Columbia. Marker-assisted selection (MAS) and genomic selection (GS) are two technologies used to identify breeders based on genes directly controlling performance traits. This study aims to quantify the net present value of these technologies, applied to coho salmon broodstock in recirculating land-based systems. We compute the value of these genomic technologies by taking the difference in profits for farmed coho salmon production, when the biological traits mentioned above are enhanced through selective breeding. Results indicate the value of the genomic technologies is around $700 to $6,280 per tonne of coho salmon produced, depending on the targeted trait. Flesh quality yields the greatest change in net present value, followed by growth rate. Our findings may offer a means to meet part of the growing demand for seafood through increased production of coho salmon and reinforce the importance of an ecologically sustainable and economically viable aquaculture industry in British Columbia. Adult female Pacific salmon can have higher migration mortality rates than males, particularly at warm temperatures. However, the mechanisms underlying this phenomenon remain a mystery. Given the importance of swimming energetics on fitness, we measured critical swim speed, swimming metabolism, cost of transport, aerobic scope (absolute and factorial) and exercise recovery in adult female and male coho salmon (Oncorhynchus kisutch) held for 2 days at 3 environmentally relevant temperatures (9°C, 14°C, 18°C) in fresh water. Critical swimming performance (U crit) was equivalent between sexes and maximal at 14°C. Absolute aerobic scope was sex- and temperature-independent, whereas factorial aerobic scope decreased with increasing temperature in both sexes. The full cost of recovery from exhaustive exercise (excess post-exercise oxygen consumption) was higher in males compared to females. Immediately following exhaustive exercise (i.e. 1 h), recovery was impaired at 18°C for both sexes. At an intermediate time scale (i.e. 5 h), recovery in males was compromised at 14°C and 18°C compared to females. Overall, swimming, aerobic metabolism, and recovery energetics do not appear to explain the phenomenon of increased mortality rates in female coho salmon. However, our results suggest that warming temperatures compromise recovery following exhaustive exercise in both male and female salmon, which may delay migration progression and could contribute to en route mortality. Understanding the genetic status of aquaculture strains is essential for developing management guidelines aimed at sustaining the rates of genetic gain for economically important traits, as well as securing populations that will be robust to climate change. Coho salmon was the first salmonid introduced to Chile for commercial purposes and now comprises an essential component of the country’s aquaculture industry. Several events, such as admixture, genetic bottlenecks, and rapid domestication, appear to be determinants in shaping the genome of commercial strains representing this species. To determine the impact of such events on the genetic diversity of these strains, we sought to estimate the effective population size (Ne) of several of these strains using genome-wide approaches. We compared these estimates to commercial strains from North America and Japan, as well as a hatchery strain used for supportive breeding of wild populations. The estimates of Ne were based on a method robust to assumptions about changes in population history, and ranged from low (Ne = 34) to relatively high (Ne = 80) in the Chilean strains. These estimates were higher than those obtained from the commercial North American strain but lower than those observed in the hatchery population and the Japanese strain (with Ne over 150). Our results suggest that some populations require measures to control the rates of inbreeding, possibly by using genomic information and incorporating new genetic material to ensure the long-term sustainability of these populations.

Over 1 billion USD are devoted annually to rehabilitating freshwater habitats to improve survival for the recovery of endangered salmon populations. Mitigation often requires the creation of new habitat (e.g. habitat offsetting) to compensate population losses from human activities, however offsetting schemes are rarely evaluated. Anadromous Pacific salmon are ecologically, culturally, and economically important in the US and Canada, and face numerous threats from degradation of freshwater habitats. Here we used a matrix population model of coho salmon (Oncorhynchus kisutch) to determine the amount of habitat offsetting needed to compensate mortality (2–20% per year) caused by a range of development activities. We simulated chronic mortality to three different life stages (egg, parr, smolt/adult), individually and simultaneously, to mimic impacts from development, and evaluated if the number of smolts produced from constructed side-channels demographically offset losses. We show that under ideal conditions, the typical size of a constructed side-channel in the Pacific Northwest (PNW) (3405 m2) is sufficient to compensate for only relatively low levels of chronic mortality to either the parr or smolt/adult stages (2–7% per year), but populations do not recover if mortality is >10% per year. When we assumed lower productivity (e.g.; 25th percentile), we found that constructed channels would need to be 2.5–4.5 fold larger as compared to the typical size built in the PNW, respectively, to maintain population sizes. Moreover, when we imposed mortality to parr and smolt/adult stages simultaneously, we found that constructed side-channels would need to be between 1.8- and 2.3- fold larger that if the extra chronic mortality was imposed to one life stage only. We conclude that habitat offsetting has the potential to mitigate chronic mortality to early life stages, but that realistic assumptions about productivity of constructed side-channels and cumulative effects of anthropogenic disturbances on multiple life stages need to be considered. Coho Salmon Oncorhynchus kisutch show fidelity to natal spawning watersheds. Fine‐scale homing, however, within rivers is not well understood. Interior Fraser Coho (IFC) salmon eggs were incubated at known spawning locations in the Coldwater River, two main stem sites and one‐off channel pond site, providing otolith reference data for comparison to otolith signatures for returning adults using laser ablation inductively coupled plasma mass spectrometry. Elemental ratios for Ba:Ca and Sr:Ca in otoliths of juvenile O. kisutch differed significantly among the spawning locations examined. Juvenile otolith data were used to conduct a linear discriminant analysis to assess fine‐scale homing in adults. Juvenile data were all assigned to the location where they had been incubated, producing a robust data set used to compare adult otoliths and define natal locations based on elemental signatures in otoliths of adult spawners. Homing and straying were apparent at the reach level; 57.1% of adults returned to their natal spawning locations, while 42.9% strayed to other spawning sites within the Coldwater River. Adult size, egg size, fecundity, and mass of gonads are affected by trade‐offs between reproductive investment and environmental conditions shaping the evolution of life history traits among populations for widely distributed species. Coho salmon Oncorhynchus kisutch have a large geographic distribution, and different environmental conditions are experienced by populations throughout their range. We examined the effect of environmental variables on female size, egg size, fecundity, and reproductive investment of populations of Coho Salmon from across British Columbia using an information theoretic approach. Female size increased with latitude and decreased with migration distance from the ocean to spawning locations. Egg size was lowest for intermediate intragravel temperature during incubation, decreased with migration distance, but increased in rivers below lakes. Fecundity increased with latitude, warmer temperature during the spawning period, and river size, but decreased in rivers below lakes compared with rivers with tributary sources. Relative gonad size increased with latitude and decreased with migration distance. Latitude of spawning grounds, migratory distance, and temperatures experienced by a population, but also hydrologic features—river size and headwater source—are influential in shaping patterns of reproductive investment, particularly egg size. Although, relative gonad size varied with latitude and migration distance, how gonadal mass was partitioned gives insight into the trade‐off between egg size and fecundity. The lack of an effect of latitude on egg size suggests that local optima for egg size related to intragravel temperature may drive the variation in fecundity observed among years. For species that have been extirpated from parts of their range, conservation managers often reintroduce individuals to these areas in hopes of restoring populations to pre-decline conditions. Coho salmon (Oncorhynchus kisutch) have been extirpated since the early 1900s in the interior reaches of the Columbia River watershed. Starting in the late 1990s, the Columbia River Treaty tribes were successful in starting a re-introduction program that has established an upper Columbia River Coho salmon stock. Fish are preferentially selected for broodstock to incorporate naturally occurring phenotypic characteristics to facilitate local adaptation. On the Wenatchee River in Washington, broodstock are preferentially selected at a lower and upper river dam, however, only ~ 32% of fish successfully ascend a 15 km high-gradient reach to the upper river dam. Fish that successfully ascend the reach generally arrive early in the season and have a better overall body condition. In other salmonids, phenotypic traits such as return timing has been shown to be under genetic control. To determine if there are genomic regions that underly the phenotypic traits found to impact migration success up a high-gradient reach, low-coverage whole genome re-sequencing (lcWGR) was performed on adult fish returning to the system. Genome-wide association tests revealed three genomic regions that are associated with fish return location. Results of the lcWGR suggest that candidate markers can be incorporated as a genetic screening tool during broodstock selection to preferentially breed fish that have the phenotypic characteristics that confer greater potential for steeper and longer migration distances. Oncorhynchus kisutch is the third most cultivated salmonid species in the Chilean salmon industry and its farming conditions are characterised by high stocking density leading to the generation of high levels of organic matter (food - feces) and decomposition. In addition to the increasingly frequent hypoxic oceanographic events, these inappropriate farming conditions increase the demand for oxygen within the fish farm pen and lead to the appearance of hypoxic events that are harmful to fish.This study aimed to evaluate the stress response (cortisol) and transcription of genes involved in the immune response in head kidney and spleen of Oncorhynchus kisutch subjected to chronic hypoxic stress conditions. The fish were exposed to 100%, 60%, 50%, 35%, and 25% of DO for 28 days, then the blood (plasma), head kidney and spleen were removed. We observed mortality in the 25% DO group at days 15 and 20. Plasma cortisol increased significantly under 35% and 25% DO conditions compared to control. Transcription of Toll-like receptors (TLR1, TLR5M, TLR8, and TLR9) and cytokines (IL-1β, IL6, IL10, TNF-α) increased in the head kidney only in the 50% DO group, while in spleen there was an increase of these markers in the conditions of 60%, 35%, and 25% DO. As for the markers involved in cell-mediated immunity, CD4-MHCII and CD8-MHCI do not have a clear expression pattern, although there was down-regulation in MHCII transcription in the head kidney, in all the hypoxia conditions evaluated. Finally, IgM transcription was increased in the spleen in all hypoxia conditions, although it wasn't always statistically significant compared to the control. These results indicate that chronic hypoxia induces the stress response, increasing plasma cortisol levels and modulating the transcription of genes involved in the innate and adaptive immune response. The expression patterns were tissue-specific, indicating that the degree of hypoxia differentially affects the transcription of genes involved in the immune response of Oncorhynchus kisutch. 1. The eggs of salmonid fishes are an important food source for many aquatic predators that detect eggs using olfaction. Moreover, chemicals from eggs and ovarian fluid aid sperm cells in detecting and locating eggs for fertilization, and ovarian fluid is attractive to conspecific males. Thus chemicals from eggs and ovarian fluid may facilitate reproduction but may also attract egg predators. The authors sampled mature females of three Pacific salmon species – Chinook (Oncorhynchus tshawytscha), coho (Oncorhynchus kisutch) and sockeye (Oncorhynchus nerka) – and determined the proportional representation of amino acids, potent fish odorants, from their eggs and ovarian fluid (Chinook and coho salmon only). They then tested juvenile coho salmon, an egg predator, for responses to ovarian fluid and egg odours using the electro‐olfactogram (EOG) recording technique. The amino acid compositions of the salmon species were significantly and positively correlated with each other, and the interspecific differences were comparable to those between individuals of the same species. The egg water samples were, on average, dominated by lysine, alanine and glutamine (12.6%, 12.4% and 10.9%, respectively). The ovarian fluid samples were dominated by lysine (20.5%), followed by threonine (9.7%), glycine (9.2%) and arginine (8.8%). EOG recordings demonstrated the ability of juvenile coho salmon to detect the chemical traces of eggs and ovarian fluid. In streams where water availability is limited, conservative flow ranges are often adopted by water managers to ensure that streamflow is available to meet the ecological requirements of aquatic organisms. However, a variety of natural and anthropogenic disturbances can influence stream channel morphology and in-stream wood characteristics through time, potentially altering the availability of habitat at a given flow level. Using a 2D hydrodynamic modelling approach incorporating 45 years of detailed channel morphology data from Carnation Creek, British Columbia, this paper examines relationships between legacy (forestry-driven) watershed disturbance, changes to channel morphology, and habitat availability for juvenile coho salmon (Oncorhynchus kisutch) under nine flow levels. Results indicate that substantial variability in the abundance of salmonid habitat is present through time, even when modelled flow levels are held constant. Additionally, trade-offs were observed between availability of habitat types as discharge increased. Finally, modelling results indicate that habitat availability is reduced following historical harvesting. Multiple Pleistocene glaciations significantly affected the gene pool of many species inhabiting the Northern part of the Pacific Rim, an area with a rich glacial history. This paper is devoted to the study of intraspecific polymorphism of the coho salmon and the routes of its settlement throughout the Asian part of its range. Such problems are traditionally solved by comparing parts of the mitochondrial genome. Here, two fragments of mtDNA, the control region (D-loop) and the cytochrome b gene (cytb), were investigated. It was shown that the settlement of the Asian Pacific coast by the coho salmon was preceded by a chain of successive migration events from the refugium located on the North American continent to the South of the ice sheet covering the area of modern Canada and southern Alaska. The low level of genetic polymorphism in Asian coho populations seems to be a result of a pronounced founder effect, rather than being characteristic of the species as a whole. Piscine orthoreovirus (PRV) is a common and widely distributed virus of salmonids. Since its discovery in 2010, the virus has been detected in wild and farmed stocks from North America, South America, Europe and East Asia in both fresh and salt water environments. Phylogenetic analysis suggests three distinct genogroups of PRV with generally discrete host tropisms and/or regional patterns. PRV‐1 is found mainly in Atlantic (Salmo salar), Chinook (Oncorhynchus tshawytscha) and Coho (Oncorhynchus kisutch) Salmon of Europe and the Americas; PRV‐2 has only been detected in Coho Salmon of Japan; and PRV‐3 has been reported primarily in Rainbow Trout (Oncorhynchus mykiss) in Europe. All three genotypes can establish high‐load systemic infections by targeting red blood cells for principal replication. Each genotype has also demonstrated potential to cause circulatory disease. At the same time, high‐load PRV infections occur in non‐diseased salmon and trout, indicating a complexity for defining PRV's role in disease aetiology. The utility of commercial salmonid Oncorhynchus spp. traps in the U.S. Pacific Northwest was recently revisited for the first time in decades to enable selective harvesting of hatchery‐origin salmonids while reducing mortality of Endangered Species Act (ESA)‐listed salmonids. Modifications to historical gear designs resulted in dramatic improvements in salmonid bycatch survival rates relative to conventional commercial gears in the lower Columbia River. Expanding upon this work, an experimental commercial fish trap was further modified to largely eliminate net contact, air exposure, handling, and crowding of fish. Studies were conducted from May to November 2019 in the lower Columbia River to estimate survival of bycatch and evaluate potential benefits from the modified passive capture design. Analyzed through two separate survival estimation techniques, the modified trap demonstrated no detectable effect on salmon release survival and a significant improvement over the previous prototype design. Estimated through a paired release–recapture methodology, the relative survival effect of catch and release compared to controls over a 400‐km migration was 1.017 (SE^ = 0.032) for adult Sockeye Salmon O. nerka. For adult Coho Salmon O. kisutch that were held captive for a 48‐h postrelease period, estimated survival (S) was 1.000 (lower 95% confidence limit: S ≥ 0.978). These results suggest that trap modifications can be made to significantly reduce bycatch mortality of ESA‐listed salmonids and provide increased opportunity for harvest of hatchery‐origin salmonids. Abstract Food resources are often patchily distributed through space and time and are classified as resource pulses when hyperabundant. Resource pulses can benefit growth, reproduction, and abundance of various consumers. Yet, it is relatively unknown how such resources are partitioned among competing consumers and how this is influenced by the magnitude of the pulse. Here, we examined how the magnitude of a pulsed resource influences resource partitioning among diverse sizes and species of consumers in a natural setting over small spatial and temporal scales. We focused on salmon egg subsidies to stream fish consumers. We experimentally added different quantities of pink salmon eggs to five meter long experimental stream sections. Egg additions spanned three orders of magnitude from 6 to 3575 eggs. Stream fish (egg consumers) were captured and gastric lavaged at each experimental section to determine how many eggs each individual fish consumed. We modeled taxon‐specific individual egg consumption as a function of egg availability, individual mass, community composition, number of competitors, and stream velocity using hurdle models in a Bayesian framework. We found that there were diminishing returns for increasing egg abundance increasing egg consumption (i.e., type II functional response) for individual size classes of fish, but that higher egg numbers were needed to benefit diverse consumers. Top models indicated that egg availability and individual fish characteristics (size and taxon) drove egg consumption, while community characteristics (species composition and number of competitors) were not supported. Our results suggest that resource pulses can provide rare opportunities for less dominant sizes and species of fish to consume abundant resources. The current paradigm in the stream fish literature suggests that stream fish communities are structured by dominance hierarchies; however, dominance hierarchies may be less influential where pulsed resources comprise a large portion of the resource base.

Hemoglobin derivatives are often quantified in blood to establish cardio-respiratory status and possible causes of impaired oxygen transport. The derivative known as methemoglobin results from oxidation of hemoglobin and is pathologically relevant because it cannot transport oxygen. In species and individuals possessing unstable methemoglobin, methemoglobin formation leads to rapid hemichrome formation and precipitation. Oxidizing reagents in standard methemoglobin analysis techniques therefore prevent accurate quantification of hemoglobin oxidative degradation products in species possessing unstable hemoglobin. In this study, we demonstrated that individual coho salmon (Oncorhynchus kisutch) possess unstable methemoglobin. Because molar absorptivities of coho methemoglobin, hemichrome and carboxyhemoglobin were significantly different from humans, the use of previous standard methods leads to an overestimation of methemoglobin in coho. Spontaneous conversion of methemoglobin to hemichrome was also demonstrated in Chinook (O. tshawytscha), pink (O. gorbuscha) and chum salmon (O. keta), but not steelhead (O. mykiss), indicating there may be a frequent need to account for unstable hemoglobin when quantifying methemoglobin in salmonids. • Our method builds upon multi-component analysis (MCA) by using a multivariate modeling technique to derive the coho-specific molar absorptivities of major hemoglobin derivatives • This approach fills a current need for the accurate quantification of methemoglobin in fishes possessing unstable hemoglobin

Central California coho salmon (Oncorhynchus kisutch) are endangered and steelhead (O. mykiss) are threatened under the U.S. Endangered Species Act. As part of local monitoring efforts, Passive Integrated Transponders (PIT tags) are used in population biology and marine survival studies of these stocks. Since 2006, PIT tags have been recovered on Año Nuevo Island (ANI), an important breeding site for several species of seabirds and marine mammals. The objective of this study was to assess magnitude and effects of avian predation on juvenile salmonids in central California. Objectives were accomplished by 1) identifying predators, timing of predation, and quantifying predation using PIT tag recoveries and Mark-Recapture modeling, and 2) using behavior of a predator (the Western Gull) to examine susceptibility of juvenile salmonids to predation. Between 2006 and 2010, 252 unique PIT tags were recovered on ANI in areas that indicate Western Gulls were the primary predator depositing tags on ANI. Predation by gulls occurred during downstream migration of juvenile salmonids or immediately following ocean entry. Mark-Recapture modeling indicated PIT tags from 1-4% of tagged salmonids were deposited on ANI from watersheds in central California. Minimal temporal overlap between gulls and salmonids occurred at area watersheds, and observation of predation was rare; however, predation was 100% when overlap occurred. Predation by Western Gulls was an appreciable source of mortality for central California salmonids and should be considered in future management plans for these species.

Juvenile Coho Salmon undergo many physiological changes during their springtime transformation from a freshwater parr to a migratory, seawater-capable smolt. Although field observations indicate smolts moving towards the surface and across the breadth of their streams to either swim or drift downstream with the current, water-velocity preferences of these developing cohos are unknown. Biological reference materials (RMs) are essential for quality assurance, traceability of measurement results and for method validation. When addressing new measurement questions or emerging regulatory issues, rigorous large-scale CRM production may not be time efficient or economically practical using current production methods. By amending a relatively small matrix batch with a compound(s) of interest at the homogenization step, the National Institute of Standards and Technology (NIST) can create a custom material on an "as-needed" basis and circumvent the time delay inherent in large-batch production, thereby generating a fit-for-purpose, rapid-response RM. Here, Coho salmon (Oncorhynchus kisutch) was cryohomogenized and spiked with an aquaculture antibiotic and antibiotic metabolite. The resultant material was analyzed using liquid chromatography-high resolution tandem mass spectrometry (LC-HRMS/MS) to determine the effectiveness of the amendment technique in a fresh-frozen matrix by assessing homogeneity and accuracy to the target concentration (e.g. mass fraction). Target mass fractions were achieved for both spike components, with RSDs below 5% in replicate measurements of each compound (n = 8). The stability of the spiked compounds was assessed one year post-production and mass fractions were stable, within 1–6% of the initial measurement results, indicating minimal change to the amended analyte concentrations over time. Ecological resources for fishes in stream food webs shift over space and time, providing a complex template of available resources that can be used for growth. We tracked water temperature in conjunction with young-of-year Coho Salmon size, growth, and diet in 2 streams with contrasting thermal regimes: a groundwater stream with colder temperatures and lower thermal variability all year and a surface-water stream with greater thermal variability and warmer summer temperatures more conducive to young-of-year salmon growth. We hypothesized that fry emergence would occur when rearing conditions are optimal for growth and that, all else being equal, summer fish growth will be greater in the surface-water stream. Previous work on Coho Salmon phenology in these streams showed that peak fry emergence occurred at the same time in early summer in both streams. We measured salmon fry emergence in relation to thermal variability and macroinvertebrate prey availability with subsequent tracking of somatic growth, diet, and body size during the 1st year of life in both streams. Macroinvertebrate prey availability was highest overall in the colder and thermally-stable groundwater stream than the surface-water stream. Prey availability was particularly high in the thalweg drift during peak fry emergence in the groundwater stream. There was no difference in Coho Salmon diet composition between streams, which included invertebrates from benthic, drift, and riparian habitats. We found no differences in young-of-year Coho Salmon body size, growth, or consumption between streams. Overall, our results suggest that large differences in thermal regimes do not necessarily translate to large differences in young-of-year Coho Salmon size, growth, or diet. Many variables can influence fish growth, and there is not always a direct connection between spatial and temporal dimensions of environmental variability and their cascading effects on young-of-year Coho Salmon growth during the 1st summer of life. Direct DNA sequencing is powering a revolution in the application of genetics to resource management, with parentage-based tagging (PBT) increasingly applied to salmon fisheries and hatchery brood stock management and assessment. Genetic stock identification (GSI) and PBT were applied to assessment of 2018 coho salmon (Oncorhynchus kisutch) ocean fisheries and hatchery brood stocks in British Columbia (BC), Canada, with 6391 individuals successfully genotyped in fishery samples and 7805 individuals genotyped in 40 hatchery brood stocks. Population-specific contributions to mixed-stock fisheries and exploitation rates were estimated with coded-wire tags (CWTs) and GSI–PBT technologies for six populations. PBT assignments, verified by CWTs, were 100% accurate for 308 individuals with respect to population of origin and age. There was generally reasonably close agreement of estimated population-specific exploitation rates between CWT and genetic methods. We conclude that a genetic approach can improve upon the results available from the current CWT program for assessment and management of coho salmon fisheries and hatchery brood stocks in BC and provide information critical to aid in implementation of Canada's Policy for Conservation of Wild Pacific Salmon. The success and sustainability of Chilean aquaculture largely depends on the control of endemic and emerging pathogens, including several species of the genus Tenacibaculum. Tenacibaculum dicentrarchi and "Tenacibaculum finnmarkense" have been detected and confirmed in Chilean Atlantic salmon (Salmo salar). However, no outbreaks of tenacibaculosis in rainbow trout (Oncorhynchus mykiss) or coho salmon (Oncorhynchus kisutch) have been reported, either in Chile or globally. The aims of this study were to determine whether the mortalities recorded for rainbow trout and coho salmon from five marine fish farms located in the Los Lagos, Aysén, and Magallanes Regions could be caused by Tenacibaculum spp. The diseased fish exhibited cutaneous haemorrhages, tail and peduncle rots, and damage on the mouth and tongue. Microbiological analysis of infected external tissues yielded 13 bacterial isolates. The isolates were identified as members of the genus Tenacibaculum through biochemical analysis (e.g. Gram‐stain negative, straight rods, filamentous cells and motile by gliding), but differences existed in biochemical results, making species‐level identification through biomolecular tools essential. The 16S rRNA analysis found that the majority of isolates were more closely related to "T. finnmarkense" than T. dicentrarchi, while the phylogenetic trees resulting from multilocus sequence data recovered the four main clades (clades I to IV) identified by Olsen et al. (2017, Veterinary Microbiology, 205, 39). This is the first documented occurrence of clinical tenacibaculosis in farmed rainbow trout and coho salmon globally, and it extends the known host distribution of this pathogen in Chile. Moreover, we confirm the presence of Tenacibaculum species in the Chilean Patagonia. These findings highlight the importance of establishing preventative measures to minimize the spread of this disease within the Chilean marine aquaculture industry, as well as the need for monitoring initiatives worldwide in these farmed fish species.
