Supplementary Data from Selective Cytotoxicity to HER2-Positive Tumor Cells by a Recombinant e23sFv-TD-tBID Protein Containing a Furin Cleavage Sequence

The spatial organization of different types of cells in tumor tissues reveals important information about the tumor microenvironment (TME). To facilitate the study of cellular spatial organization and interactions, we developed Histology-based Digital-Staining, a deep learning-based computation model, to segment the nuclei of tumor, stroma, lymphocyte, macrophage, karyorrhexis, and red blood cells from standard hematoxylin and eosin–stained pathology images in lung adenocarcinoma. Using this tool, we identified and classified cell nuclei and extracted 48 cell spatial organization-related features that characterize the TME. Using these features, we developed a prognostic model from the National Lung Screening Trial dataset, and independently validated the model in The Cancer Genome Atlas lung adenocarcinoma dataset, in which the predicted high-risk group showed significantly worse survival than the low-risk group (P = 0.001), with a HR of 2.23 (1.37–3.65) after adjusting for clinical variables. Furthermore, the image-derived TME features significantly correlated with the gene expression of biological pathways. For example, transcriptional activation of both the T-cell receptor and programmed cell death protein 1 pathways positively correlated with the density of detected lymphocytes in tumor tissues, while expression of the extracellular matrix organization pathway positively correlated with the density of stromal cells. In summary, we demonstrate that the spatial organization of different cell types is predictive of patient survival and associated with the gene expression of biological pathways.Significance:These findings present a deep learning-based analysis tool to study the TME in pathology images and demonstrate that the cell spatial organization is predictive of patient survival and is associated with gene expression.See related commentary by Rodriguez-Antolin, p. 1912

The neural mechanisms of inner speech remain unclear despite its importance in a variety of cognitive processes and its implication in aberrant perceptions such as auditory verbal hallucinations. Previous research has proposed a corollary discharge model in which inner speech is a truncated form of overt speech, relying on speech production-related regions (e.g. left inferior frontal gyrus). This model does not fully capture the diverse phenomenology of inner speech and recent research suggesting alternative perception-related mechanisms of generation. Therefore, we present and test a framework in which inner speech can be generated by two separate mechanisms, depending on its phenomenological qualities: a corollary discharge mechanism relying on speech production regions and a perceptual simulation mechanism within speech perceptual regions. The results of the activation likelihood estimation meta-analysis examining inner speech studies support the idea that varieties of innerspeech recruit different neural mechanisms.

Purpose: The HER2 antigen is a recognized target on breast cancer cells for immunotherapy. To overcome the immunogenicity and systemic toxicity of traditional immunotoxins, a novel human immunoproapoptotic molecule was developed and its antitumor activity was investigated.Experimental Design: Recombinant e23sFv-TD-tBID, consisting of a single-chain anti-HER2 antibody fragment linked to a human active truncated Bid by a 10–amino acid residue furin cleavage sequence, was bacterially expressed. Purified e23sFv-TD-tBID was tested for binding, internalization, and cytotoxic activity in cell and for tumor localization and antitumor activity in athymic nude mice bearing established human tumor xenografts.Results: e23sFv-TD-tBID selectively binds to HER2-positive cells and induces apoptotic cell death in vitro and in vivo. An investigation of its mechanism of action has revealed that e23sFv-TD-tBID was internalized on binding to the surface of HER2-positive tumor cells, proteolytically cleaved and transported directly to cytosol. The antitumor activity of e23sFv-TD-tBID was shown in a dose-dependent manner when injected i.p. into immunodeficient mice bearing human breast carcinomas. Moreover, this immunoproapoptotic protein, either given as a single dose or in combination with chemotherapy agents, significantly inhibited tumor growth without any observed toxic side effects on mice. Magnetic resonance imaging further showed the specific targeting and good penetration of tumors by e23sFv-TD-tBID in vivo. The therapeutic value of e23sFv-TD-tBID to human was shown by its cytotoxic effects on primary patient-derived breast tumor cells but not on endothelial cells.Conclusion: These data suggest that recombinant e23sFv-TD-tBID has therapeutic potential for HER2-positive tumors and warrant further testing for clinical applications. We previously reported the selective killing of HER2-positive tumor cells by a class of immunoproapoptotic proteins containing single-chain antibody, translocation domain of Pseudomonas exotoxin A (domain II; PEA II), and constitutively active human apoptotic molecules. In this study, a novel class of antitumor immunoproapoptotic proteins was explored to mediate tumor-specific apoptosis both in vitro and in vivo. Three furin cleavage sequences, including a synthetic polyarginine tract, and two furin cleavable sequences from PEA and diphtheria toxin were respectively used to replace PEA II in the previously constructed immunoproapoptotic protein. When produced and secreted by the genetically modified Jurkat cells, the novel targeted proapoptotic proteins selectively bound to HER2, which is often overexpressed on tumor cell surface. Followed by receptor-mediated endocytosis and furin cleavage in the endosome, the recombinant proteins could translocate into the cytosol, leading to irreversible cell death. Moreover, delivery of these proteins by either i.m. plasmid injection or i.v. injection of plasmid-expressing Jurkat cells led to tumor regression and prolonged animal survival in a nude mouse xenograft tumor model, indicating in vivo antitumor activity of the recombinant proteins. We conclude that the new class of immunoproapoptotic proteins show comparable activity with PEA II–containing counterpart and provide an attractive therapeutic alternative as they contain much less exogenous fragments. Background Although immune checkpoint blockade (ICB) therapy has brought survival benefits to patients with specific cancer types, most of cancer patients remain refractory to the ICB therapy, which is largely attributed to the immunosuppressive tumor microenvironment. Thereby, it is urgent to profile key molecules and signal pathways responsible for modification of tumor microenvironment. Methods Multiple databases of esophageal squamous cell carcinoma (ESCC) were integratively analyzed to screen candidate genes responsible for infiltration of CD8+ T cells. Expression of pescadillo ribosomal biogenesis factor 1 (PES1) in clinical ESCC samples was examined by qRT-PCR, western blotting, and immunohistochemistry. The mechanisms of PES1 were investigated via RNA sequencing and mass spectrometry followed by immunoprecipitation and proximity ligation assay. The clinical and therapeutic significance of PES1 in ESCC was comprehensively investigated using ESCC cells and mouse model. Results PES1 was significantly upregulated and correlated with poor prognosis in ESCC patients. PES1 knockdown decreased ESCC cell growth in vitro and in vivo and enhanced the efficacy of ICB therapy in mouse model, which was established through subcutaneous inoculation with ESCC cells. Analyses on RNA sequencing and mass spectrometry suggested that PES1 expression was negatively correlated with IL15 and ILF3 was one of the PES1-associated proteins. It has been known that ILF3 interacts with and stabilizes IL15 mRNA to increase IL15 protein level. Our data further indicated that PES1 interfered with the interaction between ILF3 and IL15 mRNA and impaired ILF3-mediated stabilization of IL15 mRNA, which eventually reduced the protein level of IL15. Interestingly, the inhibitory effect of ICB therapy boosted by PES1 knockdown dramatically antagonized by knockdown of IL15, which suppressed the tumor-infiltrated CD8+ T cells in ESCC. Finally, we confirmed the relationships among PES1, IL15, and CD8+ T cell infiltration in 10 locally advanced ESCC patients receiving ICB neoadjuvant therapy and demonstrated that ICB therapy would be more effective in those with low expression of PES1. Conclusions Altogether, our findings herein provided novel insights on biological function and clinical significance of PES1 and suggested that high expression of PES1 could suppress ILF3-IL15 axis-mediated immunosurveillance and promote resistance to ICB through restraining tumor-infiltrated CD8+ T cells.

This paper proposes an analytical model to fit degradation data of insulated gate bipolar transistor (IGBT), based on physics understandings. Different from the empirical and data-driven modeling, the revealed failure mechanism, crack propagation and metallization reconstruction leading to the smaller bond contact area and the increased resistivity respectively, have been fully considered. With the help of elaborate geometry equivalence for topside interconnection, an analytical equation is established to quantify the contact resistance, and its variation corresponds to the change of on-state voltage. Consequently, the equation build the bridge between these directly degradation-related indicators (crack, resistivity) and accessible data (on-state voltage, current). Moreover, a concise equation is formulated to analyze the crack propagation while fully considering the existing fracture mechanics theory. And another flexible equation is tailored to quantify the influence of the evolution of metallization reconstruction on resistivity. Finally, power cycling testings are conducted with different test conditions, these data verify the improved performance of the proposed model compared to the existing ones.

This paper proposes a gradient-based End-of-Life (EOL) criterion with the application example in power semicon-ductor modules. The widely used criterion to determine the EOL of IGBTs in power cycling test is certain percentage of increase of the on-state voltage. Nevertheless, it suffers from significant inconsistency among testing samples in the EOL-based cycle-to-failure with respect to its actual cycle-to-failure considering the thermal limit, that is, the cycle-to-failure margin. The proposed EOL criterion is based on the evolution of the change rate of the on-state voltage, which shows much more consistent cycle-to-failure margins. Experimental case studies demonstrate the application of the proposed EOL criterion and its advantages.

The emerging field of spatially resolved transcriptomics (SRT) has revolutionized biomedical research. SRT quantifies expression levels at different spatial locations, providing a new and powerful tool to interrogate novel biological insights. An essential question in the analysis of SRT data is to identify spatially variable (SV) genes; the expression levels of such genes have spatial variation across different tissues. SV genes usually play an important role in underlying biological mechanisms and tissue heterogeneity. Currently, several computational methods have been developed to detect such genes; however, there is a lack of unbiased assessment of these approaches to guide researchers in selecting the appropriate methods for their specific biomedical applications. In addition, it is difficult for researchers to implement different existing methods for either biological study or methodology development.Furthermore, currently available public SRT datasets are scattered across different websites and preprocessed in different ways, posing additional obstacles for quantitative researchers developing computational methods for SRT data analysis. To address these challenges, we designed Spatial Transcriptomics Arena (STAr), an open platform comprising 193 curated datasets from seven technologies, seven statistical methods, and analysis results. This resource allows users to retrieve high-quality datasets, apply or develop spatial gene detection methods, as well as browse and compare spatial gene analysis results. It also enables researchers to comprehensively evaluate SRT methodology research in both simulated and real datasets. Altogether, STAr is an integrated research resource intended to promote reproducible research and accelerate rigorous methodology development, which can eventually lead to an improved understanding of biological processes and diseases. This paper presents the degradation testing and failure mechanisms analysis of metalized film capacitors used for AC filtering in MW power converters. Based on more than 2,800 hours of accelerated testing under accelerated AC voltage, temperature, and AC current, various electro-thermal parameter data are recorded. The results reveal that capacitance values have negligible reduction until the testing samples catastrophically fail. The capacitor hot spot temperature and case temperature are measured along the testing, which are increasing. The observations provide a new perspective on the possible failure mechanisms and condition monitoring of film capacitors in AC filtering applications.

Aiming at the problems of axial-symmetric vectoring exhaust nozzle (AVEN) mechanism due to its complex structure, which leads to the large amount of digital simulation calculation under the coupling of multi-physics, and it is difficult to establish the fluid domain model, a complex AVEN structure is proposed as the research object, the method of AVEN flow field simplify model in cylindrical coordinate system. This method simplifies the contact domain between the expansion regulator plate, the cruciform joint, the convergent regulator plate and the flow field into a cylindrical overall physical model, and constructs a fluid-solid coupling heat transfer physical model. The feasibility of the model is verified. The AVEN fluid-solid-thermal coupling digital simulation calculation is carried out using the sequential one-way coupling method. First, based on computational fluid dynamics, the AVEN fluid-solid coupling heat transfer calculation is carried out to calculate the coupling surface temperature and pressure field. Second, the calculated coupling surface temperature is used as the thermal analysis boundary condition. Then, the temperature field calculated by the thermal analysis and the pressure field calculated by the fluid-solid coupling heat transfer analysis are used as the boundary conditions of the structural strength analysis. Finally, fluid-solid-thermal coupling analysis of AVEN including aerodynamic load and thermal load is carried out. The calculation results show that the digital simulation method proposed in this paper can be used in engineering practice. The temperature and pressure of the AVEN coupling surface show a trend of first decreasing, then increasing, and then decreasing with the change of the position from the throat. Some AVEN mechanical components and parts have stress singular phenomena. The deformation of the AVEN structure is obviously affected by the thermal load, and the minimum change of rate is 9.54%, the maximum change of rate is 1845.37%.

Near-equiaxed β grain was achieved in the near-α Ti60 (Ti-5.7Al-4.0Sn-3.5Zr-0.4Mo-0.4Si-0.4Nb-1.0Ta-0.05C) titanium alloy via laser directed energy deposition (LDED). The microstructural evolution along the building direction and the room-temperature tensile properties along the horizontal and vertical directions (building direction) were systematically studied through SEM and OM. EBSD and XRD were utilized to accurately demonstrate the texture of the α and β phases. The results showed that the α phase presented a low texture intensity, which was ascribed to the weak textured β grain with near-equiaxed morphology, since there are Burgers orientation relationships during the β→α transition. In addition, numerical simulation, combined with the CET curve of Ti60 alloy considering the effect of multi-composition, was utilized to elucidate the formation mechanism of the near-equiaxed β grains. Furthermore, according to the solidification theory, we proposed that the solidification temperature range Δ T f was more accurate than the growth restriction factor Q in predicting the formation tendency of equiaxed β grain in different titanium alloys. Tensile results showed that the horizontal and vertical samples had similar strength, while the former exhibited larger elongation than the latter. The effect of the near-equiaxed β grain and the internal α phase on mechanical properties were revealed at last.

Correct regulation of cohesin at chromosome arms and centromeres and accurate kinetochore-microtubule connections are significant for proper chromosome segregation. At anaphase of meiosis I, cohesin at chromosome arms is cleaved by separase, leading to the separation of homologous chromosomes. However, at anaphase of meiosis II, cohesin at centromeres is cleaved by separase, leading to the separation of sister chromatids. Shugoshin-2 (SGO2) is a member of the shugoshin/MEI-S332 protein family in mammalian cells, a crucial protein that protects centromeric cohesin from cleavage by separase and corrects wrong kinetochore-microtubule connections before anaphase of meiosis I. Shugoshin-1 (SGO1) plays a similar role in mitosis. Moreover, shugoshin can inhibit the occurrence of chromosomal instability (CIN), and its abnormal expression in several tumors, such as triple-negative breast cancer, hepatocellular carcinoma, lung cancer, colon cancer, glioma, and acute myeloid leukemia, can be used as biomarker for disease progression and potential therapeutic targets for cancers. Thus, this review discusses the specific mechanisms of shugoshin which regulates cohesin, kinetochore-microtubule connections, and CIN.

IntroductionSoil microorganisms are the key factors in elucidating the effects of thinning on tree growth performance, but the effects of vegetation and soil on the species composition and function of soil microorganisms after thinning are still not well elaborated.MethodsThe effects of thinning on understory vegetation diversity, soil physicochemical properties and soil microbial community composition were investigated in a thinning trial plantation of Cryptomeria japonica var. sinensis, including four thinning intensities (control: 0%, LIT: 20%, MIT: 30% and HIT: 40%), and the relationships of the microbial community structure with the understory vegetation diversity and soil properties were assessed.ResultsThe results showed that thinning had a greater effect on the diversity of the shrub layer than the herb layer. The soil bulk density and the contents of soil organic matter, total potassium and nitrogen increased with increasing thinning intensities. The Shannon and Chao indices of soil bacteria and fungi were significantly lower in the LIT, MIT and HIT treatments than in the control. Thinning can significantly increase the abundance of Proteobacteria and Actinobacteria, and higher thinning intensities led to a higher relative abundance of Ascomycota and a lower relative abundance of Basidiomycota, Rozellomycota, and Mortierellomycota. Redundancy analysis indicated that soil physicochemical properties rather than understory vegetation diversity were the main drivers of microbial communities, and fungi were more sensitive to soil properties than bacteria. Functional prediction showed that thinning significantly reduced the potential risk of human diseases and plant pathogens, and the nitrogen fixation capacity of bacteria was the highest in the HIT treatment. Thinning significantly increased the relative abundance of cellulolysis and soil saprotrophs in bacteria and fungi.ConclusionThe findings provide important insights into the effects of thinning on C. japonica var. sinensis plantation ecosystems, which is essential for developing thinning strategies to promote their ecological and economic benefits.

Four decades of rapid economic growth have enabled the Chinese government to dedicate more resources to research and development. China is the world’s second largest spender on food and agricultural research in terms of absolute expenditures and the largest investor on a purchasing power parity basis. Using a unique panel dataset collected in 2019 in China’s seed company and fixed effect models, this study analyzes the heterogeneous effects of central subsidies and local subsidies. Specifically, this study first tests whether government subsidies have a positive impact on firms’ innovation. Then, this study answers whether the impact of local subsidies differs from that of central subsidies. The estimation results show that the central subsidies positively contribute to firm’s innovation, while the impact of local subsidies on firms’ innovation has not been confirmed. Further analysis shows that local subsidies positively affect firms’ economic performance. That is, rather than focusing on research capacity, local governments are more concerned about firms’ current economic performance due to the performance-based promotion scheme in China. Based on this study, local governments should implement similar methods to those of the central government in research project funding and criteria for selecting research projects to promote firms’ innovation.

Background. Sepsis, which could cause a systemic inflammatory response, is a life-threatening disease with a high morbidity and mortality rate. There is evidence that brain injury may be related to severe systemic infection induced by sepsis. The brain injury caused by sepsis could increase the risk of mortality in septic patients, which seriously affects the septic patient’s prognosis of survival. Although there remains a focus on sepsis research, clinical measures to prevent and treat brain injury in sepsis are not yet available, and the high mortality rate is still a big health burden. Therefore, it is necessary to investigate the new molecules or regulated pathways that can effectively inhibit the progress of sepsis. Objective. NLR family pyrin domain-containing 3 (NLRP3) increased in the procession of sepsis and functioned as the key regulator of pyroptosis. Heat shock factor 1 (HSF1) can protect organs from multiorgan dysfunction syndrome induced by lipopolysaccharides in mice, and NLRP3 could be inhibited by HSF1 in many organs. However, whether HSF1 regulated NLRP3 in sepsis-induced brain injury, as well as the detailed mechanism of HSF1 in brain injury, remains unknown in the sepsis model. In this research, we try to explore the relationship between HSF1 and NLRP3 in a sepsis model and try to reveal the mechanism of HSF1 inhibiting the process of brain injury. Methods. In this study, we used wild-type mice and hsf1-/- mice for in vivo research and PC12 cells for in vitro research. Real-time PCR and Western blot were used to analyze the expression of HSF1, NLRP3, cytokines, and pyrolytic proteins. EthD-III staining was chosen to detect the pyroptosis of the hippocampus and PC12 cells. Results. The results showed that HSF1 is negatively related to pyroptosis. The pyroptosis in cells of brain tissue was significantly increased in the hsf1-/- mouse model compared to hsf1+/+ mice. In PC12 cells, hsf1 siRNA can upregulate pyroptosis while HSF1-transfected plasmid could inhibit the pyroptosis. HSF1 could negatively regulate the NLRP3 pathway in PC12 cells, while hsf1 siRNA enhanced the pyroptosis in PC12 cells, which could be reversed by nlrp3 siRNA. Conclusion. These results imply that HSF1 could alleviate sepsis-induced brain injury by inhibiting pyroptosis through the NLRP3-dependent pathway in brain tissue and PC12 cells, suggesting HSF1 as a potential molecular target for treating brain injury in sepsis clinical studies.

Jerusalem artichoke (Helianthus tuberosus L.) is emerging as one of the energy plants considered for biofuel production. Alkali and alkali-involved pretreatment methods have been widely used for the bioconversion of cellulosic materials due to their high sugar yield and low inhibitor release. However, the recovery and treatment of wastewater (black liquor) have been poorly studied. Here, we present a novel two-stage pretreatment process design for recycling black liquor. Jerusalem artichoke stalk (JAS) was first treated with 2% (w/v) NaOH, after which lignin was recovered by H2SO4 at pH 2.0 from the black liquor. The recycled solutions were subsequently used to treat the NaOH-pretreated JAS for the second time to dissolve hemicellulose. CO-pretreated JAS, hydrolysates, and acid-insoluble lignin were obtained after the above-mentioned two-stage pretreatment. A reducing sugar yield of 809.98 mg/g Co-pretreated JAS was achieved after 48 h at 5% substrate concentration using a cellulase dosage of 25 FPU/g substrate. In addition, hydrolysates containing xylose and acid-insoluble lignin were obtained as byproducts. The pretreatment strategy described here using alkali and acid combined with wastewater recycling provides an alternative approach for cellulosic biorefinery.

This paper proposes a modulation method that significantly reduces the ripple current of the DC-link capacitor in multi-drive systems. It is based on the derived analytical model for the capacitor ripple current with an arbitrary number of drives connected in parallel at the DC-link side. The effects of different parameters (including load, power factor, modulation ratio, and switching frequency) on the modulation method in multiple drives are analyzed. Both the low-frequency and high-frequency current components are minimized by the optimal phase shifts of the modulation signal and the carrier signal. The cases with three drives for the optimal phase shifts corresponding to different parameter configurations are given. Benchmark studies of multi-drives systems with 2 to 20 drives reveal that the total capacitor Root Mean Square (RMS) current is reduced to 34.3%15.9%. Proof-of-concept experimental results verify the theoretical analysis and the effectiveness of the proposed method.

This paper proposes a parameter estimation method for high-order LC circuits conducted during the power-OFF of power electronic converters. It is based on a battery-powered compact signal injection unit and a circuit modeling method to estimate the LC circuit parameters. The proposed method aims for LC component condition monitoring in applications with routine-based maintenance or frequent ON/OFF operation (e.g., wind power, photovoltaic, traction systems). Compared to LCR meters and impedance analyzers, the proposed method has a significantly lower implementation cost and does not require disassembly of components. Moreover, it is a converter-level method in which the signal injection unit only needs to connect the converter inputs or outputs. Compared to power-ON LC parameter estimation methods, the proposed one is non-invasive without adding any hardware or software algorithm that may introduce new risks to converter operation. This method can handle the converters with high-order LC structures (e.g., $2^{nd}$ to $4^{th}$ -order) in converter power-OFF state, which has not been achieved by existing power-OFF solutions. Therefore, the proposed method is promising for the specific applications of interest mentioned above. The parameter estimation algorithm and signal injection unit design are presented. The experimental results indicate that the estimation errors of the $2^{nd}$ -order equivalent circuit, $3^{rd}$ -order equivalent circuit, and $4^{th}$ -order equivalent circuit are lower than 1.6%, 2.5%, and 3%, respectively. The estimated LC parameters can be further used as inputs for operation optimization or condition monitoring of the converters.

We demonstrate the fabrication of a flexible and conductive bioelectrode via the electrodeposition of IrO2 nanoparticles on a metalized polypropylene micromembrane (PPMM). The metalized PPMM is prepared by carrying out conformal electroless deposition of Au on individual polypropylene (PP) fibers of PPMM using both polydopamine and polyvinyl alcohol as the surface–modifying agents to improve the hydrophilicity of PPMM. Images from scanning and transmission electron microscopes, as well as analysis from energy dispersive X–ray spectrometer and X–ray photoelectron spectroscopy confirm the successful formation of IrO2 nanoparticles on individual PP fibers of metalized PPMM. For bio–stimulating purpose, the IrO2–coated PPMM reveals an impressive charge–storage–capacity of 54.6 mC/cm2 in cyclic voltammetry, In addition, under a symmetric bi–phasic current pulse, its charge–injection–capacity reaches 466 μC/cm2. Since the entire constituents for the IrO2–coated PPMM are bio−compatible, we envision its potential use as a bioelectrode in implantable biomedical devices.
