This paper presents a new acquisition method for 3D laser scanners that combines imaging, fast geometrical object tracking, and automatic pose estimation to register range profiles of freely moving objects. The method was developed to solve the constraint of rigidity between free-moving objects and a 3D scanner while preserving the accuracy of the range measurements. Rigidity constraint imposes that a 3D scanner or any external positioning devices must be perfectly stable relative to the object during scanning. This is often impossible for moving structures such as when using scaffolding, industrial conveyers, or robotic arms. The method starts by creating a rough, partial, and distorted estimate of the model of the object from an initial subset of sparse range data. Then, it recursively improves and refines the model by adding new range information. In parallel, real-time tracking of the object is performed to center the scan on the object. The National Research Council of Canada (NRC) has collaborated with numerousCanadian and international heritage institutions on the development of a complete suite of3D imaging technologies for archival quality imaging, analysis and display of 3D models of museum objects and heritage sites including ancient crypt and grottos. The technology includes high-resolution laser scanner systems for recording museum objects and heritage sites, software for modeling and display of the 3D models as well as for examination, comparison and searching of 3D data. For example, we have collaborated on projects to prepare a 3D VR tour of the Tomb of Tutankhamun, for recording accurate geometric 3D models the Tomb of St. James in Jerusalem and of the Dazu (Bei Shan) Buddhist rock carvings and sculptures site in China, as well as for recording an archival quality photorealistic 3D digital model of the Byzantine crypt of Santa Cristina in Italy. Morel (rapporteur); Monte Carlo simulations are currently considered in nuclear medical imaging as a powerful tool to design and optimize detection systems, and also to assess reconstruction algorithms and correction methods for degrading physical effects. Among the many simulators available, none of them is considered as a standard in nuclear medical imaging: this fact has motivated the development of a new generic Monte Carlo simulation platform (GATE), based on GEANT4 and dedicated to SPECT/PET applications. We participated during this thesis to the development of the GATE platform within an international collaboration. GATE was validated in SPECT by modeling two gamma cameras characterized by a different geometry, one dedicated to small animal imaging and the other used in a clinical context (Philips AXIS), and by comparing the results obtained with GATE simulations with experimental data. The simulation results reproduce accurately the measured performances of both gamma cameras. The GATE platform was then used to develop a new 3D reconstruction method (F3DMC) which consists in computing with Monte Carlo simulation the transition matrix used in an iterative reconstruction algorithm (in this cas, ML-EM), including within the transition matrix the main physical effects degrading the image formation process. The results obtained with the F3DMC method were compared to the results obtained with three other more conventional methods (FBP, MLEM, MLEMC) for different phantoms. The results of this study show that F3DMC allows to improve the reconstruction efficiency, the spatial resolution and the signal to noise ratio with a satisfactory quantification of the images. These results should be confirmed by performing clinical experiments and open the door to a unified reconstruction method, which could be applied in SPECT but also in PET.; Les simulations Monte-Carlo représentent actuellement en imagerie médicale nucléaire un outil puissant d'aide à la conception et à l'optimisation des détecteurs, et à l'évaluation des algorithmes de reconstruction et des méthodes de corrections des effets physiques. En médecine, le rôle de l'image est primordial. Depuis la renaissance, l'image a été un des vecteurs principaux de la transmission du savoir. Plus récemment, l'essor des techniques d'imageries tridimensionnelles n'a fait qu'étendre l'importance de l'image à la plupart des disciplines et des procédures médicales. Tout naturellement donc, la médecine a représenté un des domaines d'application privilégiés de la visualisation scientifique. Mes travaux de recherche s'inscrivent directement dans cette discipline de la visualisation scientifique et se présentent sous la forme de solutions de représentations originales apportées et associées à certaines problématiques médicales.Pour cela, une réflexion sur l'outil de visualisation a été menée afin de proposer un cadre bien défini qui puisse guider l'élaboration d'un outil de représentation répondant à une discipline et à une problématique particulière. Le point le plus original de cette réflexion concerne un essai de formalisation de l'évaluation de la performance des outils de visualisation.Deux grands domaines d'application ont justement permis de démontrer la pertinence de ce cadre général de la visualisation :- La visualisation générale de l'anatomie avec, dans un premier temps, la conception d'un outil générique de visualisation de données médicale, le lancer de rayons multifonctions. Cet outil a été ensuite étendu selon deux axes de recherche, d'une part l'intégration de modèles de connaissances dans la procédure de synthèse d'images et d'autre part, l'imagerie interventionnelle et plus particulièrement des applications en urologie.- Les apports de la visualisation pour l'interprétation des données recueillies sur le patient épileptique et plus particulièrement l'élaboration d'outils complémentaires permettant une analyse progressive des mécanismes et structures impliqués dans la crise.

Observation des racines dans leur environnement: techniques d'imagerie actuelles et apports specifiques des approches 2D. Cet article offre un inventaire des techniques d'imagerie actuellement disponibles pour l'observation des racines au sein de leur environnement. Le propos est avant tout d'informer le lecteur sur le potentiel et les limites des techniques et non sur leurs principes physiques. D'autre part, l'accent est mis sur l'apport specifique des methodes 2D: en depit des limitations et biais qui leur sont inherents, ces methodes offrent en effet, par rapport aux outils 3D actuellement disponibles, des avantages tels qu'un grand champ d'observation ou une resolution superieure a champ d'observation equivalent, ou encore, une mise en oeuvre simplifiee et un cout reduit. Ainsi, la microscopie et la radiographie X a haute resolution sont tres attractives car elles permettent d'etudier. a une echelle qui demeure hors de la portee des methodes 3D. les interactions complexes entre racines et structure du sol. On montre par ailleurs que les methodes 2D basees sur l'attenuation de lumiere visible ou de rayons X s'averent tres utiles pour etudier le fonctionnement de systemes racinaires entiers en rhizotrons. S'il ne fait guere de doute qu'a relativement court terme. les progres accomplis dans le domaine de l'imagerie 3D aboutiront a la mise au point d'outils parfaitement adaptes a l'observation non destructive des racines dans leur environnement, il n'en reste pas moins que, dans l'attente de tels outils, les techniques 2D continueront de faire progresser notre connaissance des racines et de leur fonctionnement.

The aim of this work was to exemplify the specific contribution of both two- and three-dimensional (3D) X-ray computed tomography to characterise earthworm burrow systems. To achieve this purpose we used 3D mathematical morphology operators to characterise burrow systems resulting from the activity of an anecic ( Aporrectodea nocturna), and an endogeic species ( Allolobophora chlorotica), when both species were introduced either separately or together into artificial soil cores. Images of these soil cores were obtained using a medical X-ray tomography scanner. Three-dimensional reconstructions of burrow systems were obtained using a specifically developed segmentation algorithm. To study the differences between burrow systems, a set of classical tools of mathematical morphology (granulometries) were used. So-called granulometries based on different structuring elements clearly separated the different burrow systems. They enabled us to show that burrows made by the anecic species were fatter, longer, more vertical, more continuous but less sinuous than burrows of the endogeic species. The granulometry transform of the soil matrix showed that burrows made by A. nocturna were more evenly distributed than those of A. chlorotica. Although a good discrimination was possible when only one species was introduced into the soil cores, it was not possible to separate burrows of the two species from each other in cases where species were introduced into the same soil core. This limitation, partly due to the insufficient spatial resolution of the medical scanner, precluded the use of the morphological operators to study putative interactions between the two species

In 1981, the National Research Council of Canada (NRC) commenced research on the development of 3D laser scanner imaging technology. Initially it was thought that development would be driven primarily by industrial applications. However, in the past decade, the cultural sector has become one of the main driving forces. The Neptec Design Group has developed a new 3D auto-synchronized laser scanner for space applications, based on a principle from the National Research Council of Canada. In imaging mode, the Laser Camera System (LCS) raster scans objects and computes high-resolution 3D maps of their surface features. In centroid acquisition mode, the LCS determines the position of discrete target points on an object. The LCS was flight-tested on-board the space shuttle Discovery during mission STS-105 in August 2001. When the shuttle was docked on the International Space Station (ISS), the LCS was used to obtain four high-resolution 3D images of several station elements at ranges from 5 m to 40 m. A comparison of images taken during orbital day and night shows that the LCS is immune to the dynamic lighting conditions encountered on orbit. During the mission, the LCS also tracked a series of retro-reflective and Inconel targets affixed to the Multi-Purpose Lab Module (MPLM), when the module was stationary and moving. In 1999, a laboratory prototype Biris 3D Laser Scanner system developed at the NationalResearch Council of Canada (NRC) was used in a pilot project to demonstrate the heritage recording applications of 3D imaging technology in China. During the project, several logistical and technical challenges developed which initially threatened the success of the project. In the end, these challenges strengthened the outcome in terms of equipment design as well as applications to other heritage sites in China. The National Research Council of Canada (NRC) has developed three families of high resolution 3D imaging systems which have been applied to a variety of museum and heritage recording projects. Several of these projects have been undertaken in collaboration with European museums and cultural organizations as well as with several other international partners. This aim of this work is to study the adequacy of parallel approaches to 3D imaging, in the particular case of 3D image reconstruction in X-Ray tomography. The technological evolution of acquisition systems, from the first scanner to the Morphometer, has generated new problems with respect to the theory of image reconstruction and computer requirements. In a first part, we present the background on Computed Tomography and parallel computers. The evolution of Massively Parallel Processing computers, from the Cray 1 to the Cray T3D, allows to solve increasing size problems. In a second part, we define our methodology to parallelize the reconstruction algorithms. We identify the basic operators (projection and backprojection) on which the parallel effort is made. We define a local and a global approaches to parallelize these operators. We present different optimized versions of these algorithms taking into account, on the one hand, the minimization of communication times (overlapping communications by calculations, communications on binary tree), and one the other hand, load-balancing ( adaptative partition). In a third part, we implement three parallel reconstruction methods using these operators: Feldkamp method, and two algebraic methods, Block ART and SIRT. The algorithms have been tested on different parallel computers: Maspar, Sun workstation network, Farm of Alpha processors, Intel Paragon, IBM SP1 and Cray T3D. For portability, they have been implemented using PVM. We evaluate the performances and we show the 3D reconstruction results from simulated data. Then, we present 3D reconstructed images performed on the Cray T3D, when using data from a prototype of 3D X-Ray scanner (Morphometer)., Le but de cette thèse est d'étudier l'adéquation des approches parallèles à l'imagerie 3D, en prenant comme problème cible de la reconstruction d'images 3D en tomographie par rayons X. L'évolution technologique des systèmes d'acquisition, du premier scanner au Morphomètre, a généré de nouvelles problématiques au niveau des méthodes de reconstruction et au niveau des besoins informatiques. Une première partie est consacrée aux fondements de la tomographie assistée par ordinateur et à la présentation des machines parallèles. L'évolution des machines de calcul intensif, du Cray 1 au Cray T3D, permet de résoudre des problèmes de taille croissante. Dans la deuxième partie, nous définissons la méthodologie suivie pour paralléliser les algorithmes de reconstruction. Nous identifions les opérateurs de base (projection et rétroprojection) sur lesquel est porté l'effort de parallélisation. Nous définissons deux approches de parallélisation (locale et globale). Différentes versions optimisées de ces algorithmes parallèles sont présentées prenant en compte d'une part la minimisation des temps de communications (recouvrement calcul/communication, communication sur un arbre binaire) et d'autre part la régulation de charge (partitionnement adaptatif). Dans la troisième partie, à partir de ces opérateurs parallélisés, nous construisons trois méthodes de reconstruction parallèles : une méthode analytique (la méthode de Feldkamp) et deux méthodes algébriques (la méthode Art par blocs et méthode SIRT). Les algorithmes sont expérimentés sur différentes machines parallèles : Maspar, Réseau de stations Sun, Ferme de processeurs Alpha, Paragon d'Intel, IBM SP1 et Cray T3D. Pour assurer la portabilité sur les différentes machines, nous avons utilisé PVM. Nous évaluons nos performances et nous montrons nos résultats de reconstruction 3D à partir de données simulées. Puis, nous présentons des reconstructions 3D effectués sur le Cray T3D, à partir de données expérimentales du Morphomètre, prototype de scanner X 3D.

Plenoptic imaging is a technique that acquires spatial and angular information of the light rays incoming from a scene. After a single acquisition, numerical data treatment allows image manipulation such as synthetic aperture, changing viewpoint, refocusing at different depths, and consequently 3D reconstruction of the scene. Visible plenoptic has been widely studied. However, transposition from visible to X-rays has never been done and remains challenging. X-ray plenoptic would be beneficial to the X-ray imaging panorama. A single acquisition should be sufficient to reconstruct a volume, against 1000’s for X-ray tomography that is the today reference in 3D X-ray imaging.In this thesis, we consider plenoptic camera composed of a main lens, a microlens array and a detector. So far, two different configurations have been developed: the traditional and the focused plenoptic setups. Although these configurations are usually studied separately, they only differ by the distances between the optical elements. These two configurations were studied in detail to choose the most suitable for X-ray imaging, considering the constraints of X-ray optics. We observed a full continuity between the two systems. Therefore, we extended the previous work to more general formulas about optical configuration and theoretical resolutions. Theory about resolution along the depth axis was refined, as depth reconstruction and extraction are the main interest of X-ray plenoptic. Specific study was done on the evolution of contrast along depth as being a key parameter for depth reconstruction. We realized that contrast decreases when moving away from a privileged depth. This is important to consider as it can affect image reconstruction and quality of depth extraction.We also worked on refocusing algorithms. The refocusing algorithms are usually developed for each configuration separately. We worked to go beyond this separation. We developed a new algorithm valid for any configurations. Moreover, our algorithm is based on real distances between the optical elements, allowing generating images at any distances from the plenoptic camera. We defined a new parameterization between object and image spaces. Using geometrical optics, we calculated the matrix transformation between the two spaces. This allows back-projecting data from the acquired raw image to the object space, and reconstructing the pixels one by one, until the whole object. With this algorithm, we were able to simulate the process of image acquisition, and create synthetic plenoptic data. Reconstruction of these data was used to quantify the accuracy of the novel algorithm and prove its consistency.The refocusing algorithm allows reconstructing the depth planes one by one. Each refocused plane contains information about the whole 3D scene that has to be disentangled. The elements physically present at the refocused depth are intrinsically sharp, whereas the ones located at other depths are blurred. We used this contrast property to extract depth from the refocused images. We tested several existing methods derived from the field of depth from focus and studied their efficiency when applied to our images.In collaboration with European teams, we realized the first X-ray plenoptic camera that was tested at P05 beamline of PETRA III synchrotron. Based on the theoretical work developed in this thesis, we defined the best optical configuration, mounted the plenoptic camera, acquired X-ray plenoptic images, numerically refocused them using the new algorithm and verified the experimental resolutions and contrasts. Depth from focus techniques applied on the refocused stack allow to retrieve the expected depth plane. These are the first images acquired with an X-ray plenoptic camera.; L’imagerie plénoptique est une technique basée sur l’acquisition des informations spatiales et angulaires des rayons lumineux provenant d’une scène. A partir d’une seule acquisition, un traitement numérique des données permet diverses applications comme la synthèse d’ouverture, le changement de point de vue, la refocalisation à différentes profondeurs, voire une reconstruction en 3D de la scène. L’imagerie plénoptique est beaucoup étudiée dans le visible. La transposition du visible dans le domaine des rayons X est un réel défi. L’imagerie plénoptique permettrait une imagerie 3D en rayons X à partir d’une seule acquisition. Cela aiderait à réduire fortement la dose absorbée par l’échantillon, par rapport à la tomographie qui nécessite une centaine de vues.Dans cette thèse, nous considérons une caméra plénoptique constituée d’une lentille principale, d’une matrice de microlentilles et d’un détecteur. Deux configurations optiques distinctes, constituées de ces trois éléments, sont présentées dans la littérature : la caméra plénoptique « traditionnelle » et celle « focalisée ». La principale différence se trouve dans les distances entre les éléments optiques. L’observation d’une continuité entre ces deux configurations nous a amené à établir un système unique d’équations permettant leur conception optique, ainsi que l’expression théorique des résolutions associées. Ces résolutions ont été validées expérimentalement dans le visible. De plus, l’étude de l’évolution du contraste en fonction de la profondeur a montré que le contraste diminue quand on s’éloigne d’une position privilégiée intrinsèque à la configuration. C’est un résultat important car il pourrait affecter la qualité de l’image reconstruite et l’extraction de la profondeur.Nous avons aussi travaillé sur les algorithmes de refocalisation préexistants, développés indépendamment pour chaque configuration. Nous avons élaboré un nouvel algorithme valide pour les deux configurations. Ce dernier est basé sur les distances physiques entre les éléments optiques, et permet une refocalisation à une distance arbitraire de la caméra. Tout d’abord, nous avons défini une nouvelle paramétrisation entre les espaces objet et image, en établissant la relation matricielle qui régit le trajet d’un rayon lumineux à l’intérieur de la caméra. Cette relation permet de projeter les données acquises par le capteur dans l’espace objet, et ainsi de reconstruire une image pixel par pixel à la profondeur choisie. En inversant les équations, nous avons montré qu’il était possible de créer des images plénoptiques synthétiques. La reconstruction de ces données synthétiques nous a permis de valider la cohérence des résultats après reconstruction, et de quantifier la précision de ce nouvel algorithme.Cet algorithme permet de reconstruire séparément chaque plan de profondeur. Dans chacun d’entre eux, les éléments physiques qui appartiennent réellement à ce plan sont nets, alors que les objets des plans adjacents sont flous. Nous utilisons cette propriété de contraste pour extraire l’information de profondeur dans les images refocalisées. Nous avons sélectionné plusieurs méthodes provenant du domaine de « depth from focus » et avons étudié leurs efficacités sur nos images.Dans le cadre d’une collaboration européenne, nous avons construit la première caméra plénoptique dans les rayons X au synchrotron PETRA III. Grâce au travail réalisé pendant cette thèse, nous avons choisi les configurations optiques les plus adaptées aux optiques disponibles et aux caractéristiques du faisceau. Nous avons réalisé le montage de la caméra, acquis des images plénoptiques en rayons X, refocalisé ces images avec notre algorithme, et vérifié les résolutions optiques. Les méthodes de « depth from focus » appliquées sur les images refocalisées ont permis de retrouver la profondeur attendue. Ce travail correspond aux premières images acquises avec une caméra plénoptique en rayons X.

A general method to build a pore network model from a 3D image of a porous material ispresented in this work in order to compute its permeability. A skeleton of the void spaceis first used to define pores position. This skeleton is converted to a first graph. Mergingsteps are necessary to obtain a relevant network. A volume is allocated to the pores using awatershed algorithm, starting with markers defined from the nodes of the graph. The linearsystem of equations to solve is deduced by integrating the Stokes equations on pore spacepartitioning elements. The proportionality coefficient linking the pressure drop betweentwo pore centers and the flow going through the surface separating them is calculated withan original method. Application of the complete process to a real material is presented., Cette thèse propose d'étudier en détail une méthode générale de construction d'un réseaude pores interconnectés à partir d'une image 3D d'un matériau poreux afin de calculer laperméabilité absolue. Un squelette de l'espace poral est tout d'abord utilisé pour définir laposition des pores. Ce squelette est transformé en graphe, puis plusieurs étapes de fusiondes nœuds sont réalisées pour obtenir un réseau exploitable. Une ligne de partage des eauxprenant comme marqueurs les nœuds du graphe permet d'attribuer une géométrie auxpores. Le système d'équation linéaire à résoudre est construit en intégrant les équations deStokes sur des éléments de l'espace poral. Une méthode originale de calcul du coefficient deproportionnalité existant entre les pressions au centre de deux pores et le débit traversantla surface les séparant est proposée. Une application de l'intégralité de l'approche estégalement présentée sur un matériau réel.

En médecine, le rôle de l'image est primordial. Depuis la renaissance, l'image a été un des vecteurs principaux de la transmission du savoir. Plus récemment, l'essor des techniques d'imageries tridimensionnelles n'a fait qu'étendre l'importance de l'image à la plupart des disciplines et des procédures médicales. Tout naturellement donc, la médecine a représenté un des domaines d'application privilégiés de la visualisation scientifique. Mes travaux de recherche s'inscrivent directement dans cette discipline de la visualisation scientifique et se présentent sous la forme de solutions de représentations originales apportées et associées à certaines problématiques médicales.Pour cela, une réflexion sur l'outil de visualisation a été menée afin de proposer un cadre bien défini qui puisse guider l'élaboration d'un outil de représentation répondant à une discipline et à une problématique particulière. Le point le plus original de cette réflexion concerne un essai de formalisation de l'évaluation de la performance des outils de visualisation.Deux grands domaines d'application ont justement permis de démontrer la pertinence de ce cadre général de la visualisation :- La visualisation générale de l'anatomie avec, dans un premier temps, la conception d'un outil générique de visualisation de données médicale, le lancer de rayons multifonctions. Cet outil a été ensuite étendu selon deux axes de recherche, d'une part l'intégration de modèles de connaissances dans la procédure de synthèse d'images et d'autre part, l'imagerie interventionnelle et plus particulièrement des applications en urologie.- Les apports de la visualisation pour l'interprétation des données recueillies sur le patient épileptique et plus particulièrement l'élaboration d'outils complémentaires permettant une analyse progressive des mécanismes et structures impliqués dans la crise.

27th International Technical Meeting of The Satellite Division of the Institute of Navigation, TAMPA, ETATS-UNIS, 08-/09/2014 - 12/09/2014; GNSS localization in urban environment remains a key issue that must be solved in order to enable innovative driver assistance systems or cooperative applications. This positioning key issue exists not only in terms of accuracy, but also in terms of integrity. Actually, one aims at reducing as much as possible the error mainly due to multipath on buildings, and provide in the mean time a certain guarantee on the user position exactness. This communication shows how a simple geometrical modeling, named 'Urban Trench', of the city environment can improve significantly the positioning accuracy. Authors also propose an algorithm for computing in this context an urban trench protection level, with a much higher reliability compared to standard protection level whose open sky assumption is violated. Preliminary results are given in the city of Nantes, France. One of the most interesting feature of the model is that it complies with the existing digital road map features and does not cause data storage or computational throughput problems.
