Mojave desert tortoises (Gopherus agassizii), a threatened species under the US Endangered Species Act, are long‐lived reptiles that experience a chronic respiratory disease. The virulence of primary etiologic agent, Mycoplasma agassizii, remains poorly understood, but it exhibits temporal and geographic variability in causing disease outbreaks in host tortoises. Multiple attempts to culture and characterize the diversity of M. agassizii have had minimal success, even though this opportunistic pathogen chronically persists in nearly every population of Mojave desert tortoises. The current geographic range and the molecular mechanisms of virulence of the type‐strain, PS6T, are unknown, and the bacterium is thought to have low‐to‐moderate virulence. We designed a quantitative polymerase chain reaction (qPCR) targeting three putative virulence genes annotated on the PS6T genome as exo‐α‐sialidases, enzymes which facilitate growth in many bacterial pathogens. We tested 140 M. agassizii‐positive DNA samples collected from 2010 to 2012 across the range of Mojave desert tortoises. We found evidence of multiple‐strain infections within hosts. We also found the prevalence of these sialidase‐encoding genes to be highest in tortoise populations surrounding southern Nevada, the area from which PS6T was originally isolated. We found a general pattern of loss or reduced presence of sialidase among strains, even within a single host. However, in samples that were positive for any of the putative sialidase genes, one particular gene (528), was positively associated with bacterial loads of M. agassizii and may act as a growth factor for the bacterium. Our results suggest three evolutionary patterns: (1) high levels of variation, possibly due to neutral changes and chronic persistence, (2) a trade‐off between moderate virulence and transmission, and (3) selection against virulence in environmental conditions known to be physiologically stressful to the host. Abstract: A Mojave Desert shrub community was experimentally burned to understand changes in seed bank of desert annual plant species in response to wildfire. Seed mortality ranged from 55 to 80%, and fire caused significant losses of native and alien annual seeds. Schismus arabicus, Schismus barbatus, Bromus madritensis, Bromus tectorum, Erodium cicutarium and Plantago spp. made up >95% of the seed bank. Bromus spp. and Plantago spp. had proportionately greater mortality of seeds than did Schismus spp. and E. cicutarium. Schismus spp. can be lodged into soil cracks thus avoiding lethal temperatures. E. cicutarium has a self-drilling mechanism that places the seeds at greater depth in the soil. Greater seed mortality occurred beneath shrub canopies than interspaces for most species (Plantago, spp., Bromus spp., and E. cicutarium), but microsite had little effect on Schismus spp. Fire reduced the perennial Ambrosia dumosa densities under canopies. Fire reduced the mean number of species found in samples by about one species per plot and no species was extirpated on experimental plots. The relative abundances of common species did not change dramatically as a result of fire or microsite, however; seed densities varied by treatment and affected interpretations of species compositions. We used simulations from a biophysical model that integrates interlinked exchanges of energy and water between frogs and their environments to address questions about the limits to thermoregulation and about adaptations for arboreality. Body size and cutaneous resistance (Rc) both significantly affected body temperature (Tb) and the time to desiccate to 70% of standard mass (an ecologically relevant metric of desiccation). Cutaneous resistances < 25 s/cm allow basking frogs to elevate their Tb several degrees above ambient, but Rc above 25 had little additional effect on Tb. Small frogs (<10 g) are able to elevate their Tb above ambient while basking, even with small Rc. Large frogs must have greater skin resistances to be able to elevate body temperatures above ambient, yet large frogs take longer to desiccate to 70% of their standard mass. Frogs can avoid rapid desiccation with high Rc, a large body size, or some combination of these traits. Our literature survey indicates that frogs with a combination of Rc and body size that would result in long times to desiccate to 70% of standard mass tend to be arboreal, suggesting that those species may be selectively favored in a niche that often requires frogs to be away from water sources for extended periods of time. 1. Traits strongly related to fitness, such as offspring number, are expected to show intraspecific variation among individuals. However, offspring number is invariant in several reptiles, birds, and mammals. Most shorebirds (210+ species), for example, have an invariant clutch size of four eggs, which is unexpected in such an ecologically, behaviourally and socially diverse group. 2. The incubation-limitation hypothesis (ILH) suggests that shorebird clutch size is limited by the inability of adults to incubate clutches larger than four eggs. Several recent studies reported no overall costs of incubating experimentally enlarged clutches and concluded no support for the traditional ILH. However, most studies have not measured all potential costs, and none has quantified costs beyond egg hatching. We conducted a clutch-enlargement experiment and measured potential costs both during incubation and chick rearing in pied avocets ( Recurvirostra avosetta L.). 3. Hatching was more asynchronous and egg hatchability was marginally lower in enlarged clutches than in controls. Nonetheless, more young hatched from enlarged clutches (mean: 4·2 ± 0·17 SE) than from controls (3·4 ± 0·09), and the two groups did not differ in incubation period, complete or partial clutch failure, or hatchling body size, apparently refuting the ILH. 4. However, pairs incubating enlarged clutches occupied poorer feeding territories during chick rearing, experienced higher chick mortality, and eventually raised fewer young to independence (mean adjusted for season: 0·7 ± 0·16 SE juveniles) than did control pairs (1·2 ± 0·13). Chick survival was primarily associated with prey availability, and predation risks were not higher in larger broods. 5. Our results provide evidence that incubating unusually large clutches can affect post-hatching performance and lead to lower annual reproductive success in shorebirds. We present a new, plaster model for measuring operative environmental temperature (Te) and water loss of amphibians with little or no cutaneous resistance to water loss. These models are made from molds of live animals, cast in plaster of Paris, and can be fitted with water reservoirs that allow them to be used for extended periods. Plaster models did not differ significantly in Te or water loss rate from either identically shaped models made of 3% agar and measured in a wind tunnel or from live cane toads (Bufo marinus) measured outdoors in a variety of conditions. Thus, plaster models offer an accurate measure of both Te and water loss across a range of environmental conditions. The plaster models are also relatively simple to make and offer several advantages over other model types, in that they are durable, they do not shrink like agar models, they can be colored to match absorptivity of live animals, and they can be made in postures representative of live animals. Established indexes of thermoregulation in ectotherms compare body temperatures of real animals with a null distribution of operative temperatures from a physical or mathematical model with the same size, shape, and color as the actual animal but without mass. These indexes, however, do not account for thermal inertia or the effects of inertia when animals move through thermally heterogeneous environments. Some recent models have incorporated body mass, to account for thermal inertia and the physiological control of warming and cooling rates seen in most reptiles, and other models have incorporated movement through the environment, but none includes all pertinent variables explaining body temperature. We present a new technique for calculating the distribution of body temperatures available to ectotherms that have thermal inertia, random movements, and different rates of warming and cooling. The approach uses a biophysical model of heat exchange in ectotherms and a model of random interaction with thermal environments over the course of a day to create a null distribution of body temperatures that can be used with conventional thermoregulation indexes. This new technique provides an unbiased method for evaluating thermoregulation in large ectotherms that store heat while moving through complex environments, but it can also generate null models for ectotherms of all sizes. Research on water exchange in frogs has historically assumed that blood osmotic potential drives water exchange between a frog and its environment, but here we show that the "seat patch" (the primary site of water exchange in many anurans), or other sites of cutaneous water uptake, act as an anatomic "compartment" with a water potential controlled separately from water potential of the blood, and the water potential of that compartment can be the driver of water exchange between the animal and its environment. We studied six frog species (Xenopus laevis, Rana pipiens, R. catesbeiana, Bufo boreas, Pseudacris cadaverina, and P. regilla) differing in ecological relationships to environmental water. We inferred the water potentials of seat patches from water exchanges by frogs in sucrose solutions ranging in water potential from 0 to 1000‐kPa. Terrestrial and arboreal species had seat patch water potentials that were more negative than the water potentials of more aquatic species, and their seat patch water potentials were similar to the water potential of their blood, but the water potentials of venters of the more aquatic species were different from (and less negative than) the water potentials of their blood. These findings indicate that there are physiological mechanisms among frog species that can be used to control water potential at the sites of cutaneous water uptake, and that some frogs may be able to adjust the hydric conductance of their skin when they are absorbing water from very dilute solutions. Largely unexplored mechanisms involving aquaporins are likely responsible for adjustments in hydric conductance, which in turn, allow control of water potential at sites of cutaneous water uptake among species differing in ecological habit and the observed disequilibrium between sites of cutaneous water uptake and blood water potential in more aquatic species. Herbivory has evolved in many groups of vertebrates, but it is rare among both extinct and extant nonavian reptiles. Among squamate reptiles, (lizards, snakes, and their relatives), <2% of the >7,800 species are considered to be herbivorous, and herbivory is restricted to lizards. Here, we show that within a group of South American lizards (Liolaemidae, &ap;170 species), herbivory has evolved more frequently than in all other squamates combined and at a rate estimated to be >65 times faster. Furthermore, in contrast to other herbivorous lizards and to existing theory, most herbivorous liolaemids are small bodied and live in cool climates. Herbivory is generally thought to evolve only in reptile species that are large bodied, live in warm climates, and maintain high body temperatures. These three well known "rules" of herbivory are considered to form the bases of physiological constraints that explain the paucity of herbivorous reptile species. We suggest that the recurrent and paradoxical evolution of herbivory in liolaemids is explained by a combination of environmental conditions (promoting independent origins of herbivory in isolated cool-climate regions), ecophysiological constraints (requiring small body size in cool climates, yet high body temperatures for herbivores), and phylogenetic history. We describe two new cryptic species of Bufo within the subgenus Anaxyrus discovered in Central Nevada of the western United States. Our analyses revealed that these two localized endemic toads are genetically divergent and morphologically distinct, yet were concealed under the range of the broadly distributed western toad (Bufo boreas), which occurs throughout Nevada. The newly discovered species are close in geographic proximity to each other (albeit, in different hydrological basins) but have evolved unique morphological characters that are distinct from each other and distinctive from all allied taxa within the B. boreas species complex. The delimiting of these two rare toads emphasizes the link between taxonomic crypsis and inadequate conservation as these newly described species are vulnerable to extinction due to severely restricted geographic ranges, unknown population sizes, and dependency on rare, fragile wetland habitat, which is a limited resource within Nevada, the primary state that makes up the arid Great Basin. These two endemics join the Great Basin B. boreas species complex as imperiled new members, and our study demonstrates that our knowledge of anuran diversity is incomplete and that new discoveries can still be made, even in unlikely settings. Post-fire changes in desert vegetation patterns are known, but the mechanisms are poorly understood. Theory suggests that pulse dynamics of resource availability confer advantages to invasive annual species, and that pulse timing can influence survival and competition among species. Precipitation patterns in the American Southwest are predicted to shift toward a drier climate, potentially altering post-fire resource availability and consequent vegetation dynamics. We quantified post-fire inorganic N dynamics and determined how annual plants respond to soil inorganic nitrogen variability following experimental fires in a Mojave Desert shrub community. Soil inorganic N, soil net N mineralization, and production of annual plants were measured beneath shrubs and in interspaces during 6 months following fire. Soil inorganic N pools in burned plots were up to 1 g m−2 greater than unburned plots for several weeks and increased under shrubs (0.5–1.0 g m−2) more than interspaces (0.1–0.2 g m−2). Soil NO3 −−N (nitrate−N) increased more and persisted longer than soil NH4 +−N (ammonium−N). Laboratory incubations simulating low soil moisture conditions, and consistent with field moisture during the study, suggest that soil net ammonification and net nitrification were low and mostly unaffected by shrub canopy or burning. After late season rains, and where soil inorganic N pools were elevated after fire, productivity of the predominant invasive Schismus spp. increased and native annuals declined. Results suggest that increased N availability following wildfire can favor invasive annuals over natives. Whether the short-term success of invasive species following fire will direct long-term species composition changes remains to be seen, yet predicted changes in precipitation variability will likely interact with N cycling to affect invasive annual plant dominance following wildfire. This research examined the onset, duration, and termination of hibernation in Desert Tortoises (Gopherus agassizii) over several years at multiple sites in the northeastern part of their geographic range, and recorded the temperatures experienced by tortoises during winter hibernation. The timing of hibernation by Desert Tortoises differed among sites and years. Environmental cues acting over the short-term did not appear to influence the timing of the hibernation period. Different individual tortoises entered hibernation over as many as 44 days in the fall and emerged from hibernation over as many as 49 days in the spring. This range of variation in the timing of hibernation indicates a weak influence at best of exogenous cues hypothesized to trigger and terminate hibernation. There do appear to be regional trends in hibernation behavior as hibernation tended to begin earlier and continue longer at sites that were higher in elevation and generally cooler. The emergence date was generally more similar among study sites than the date of onset. While the climate and the subsequent timing of hibernation differed among sites, the average temperatures experienced by tortoises while hibernating differed by only about five degrees from the coldest site to the warmest site. Our experiments were designed to test the hypotheses that dietary lipids can affect whole-animal physiological processes in a manner concordant with changes in the fluidity of cell membranes. We measured (1) the lipid composition of five tissues, (2) body temperatures selected in a thermal gradient (T[subsel]), (3) the body temperature at which the righting reflex was lost (critical thermal minimal [CTMin]), and (4) resting metabolic rate (RMR) at three body temperatures in desert iguanas (Dipsosaurus dorsalis) fed diets enriched with either saturated or unsaturated fatty acids. The composition of lipids in tissues of the lizards generally reflected the lipids in their diets, but the particular classes and ratios of fatty acids varied among sampled organs, indicating the conservative nature of some tissues (e.g., brain) relative to others (e.g., depot fat). Lizards fed the diet enriched with saturated fatty acids selected warmer nighttime body temperatures than did lizards fed a diet enriched with unsaturated fatty acids. This difference is concordant with the hypothesis that the composition of dietary fats influences membrane fluidity and that ectotherms may compensate for such changes in fluidity by selecting different body temperatures. The CTMin of the two treatment groups was indistinguishable. This may reflect the conservatism of some tissues (e.g., brain) irrespective of diet treatment. The RMR of the saturated treatment group nearly doubled between 30° and 40°C. Here, some discrete membrane domains in the lizards fed the saturated diet may have been in a more-ordered phase at 30°C and then transformed to a less-ordered phase at 40°C. In contrast, the RMR of the unsaturated treatment group exhibited temperature independence in metabolic rate from 30° to 40° C. We assessed the potential for microbial interactions influencing a well-documented host-pathogen system. Mycoplasma agassizii is the known etiological agent of upper respiratory tract disease in Mojave desert tortoises (Gopherus agassizii), but disease in wild animals is extremely heterogeneous. For example, a much larger proportion of animals harbor M. agassizii than those that develop disease. With the availability of a new quantitative PCR assay for a microbe that had previously been implicated in disease, Pasteurella testudinis, we tested 389 previously collected samples of nasal microbes from tortoise populations across the Mojave desert. We showed that P. testudinis is a common commensal microbe. However, we did find that its presence was associated with higher levels of M. agassizii among the tortoises positive for this pathogen. The best predictor of P. testudinis prevalence in tortoise populations was average size of tortoises, suggesting that older populations have higher levels of P. testudinis. The prevalence of co-infection in populations was associated with the prevalence of URTD, providing additional evidence for an indirect interaction between the two microbes and inflammatory disease. The federally listed desert tortoise (Gopherus agassizii) is currently monitored using distance sampling to estimate population densities. Distance sampling, as with many other techniques for estimating population density, assumes that it is possible to quantify the proportion of animals available to be counted in any census. Because desert tortoises spend much of their life in burrows, and the proportion of tortoises in burrows at any time can be extremely variable, this assumption is difficult to meet. This proportion of animals available to be counted is used as a correction factor (g0) in distance sampling and has been estimated from daily censuses of small populations of tortoises (6-12 individuals). These censuses are costly and produce imprecise estimates of go due to small sample sizes. We used data on tortoise activity from a large (N = 150) experimental population to model activity as a function of the biophysical attributes of the environment, but these models did not improve the precision of estimates from the focal populations. Thus, to evaluate how much of the variance in tortoise activity is apparently not predictable, we assessed whether activity on any particular day can predict activity on subsequent days with essentially identical environmental conditions. Tortoise activity was only weakly correlated on consecutive days, indicating that behavior was not repeatable or consistent among days with similar physical environments.

Many of the threats to the persistence of populations of sensitive species have physiological or pathological mechanisms, and those mechanisms are best understood through the inherently integrative discipline of physiological ecology. The desert tortoise was listed under the Endangered Species Act largely due to a newly recognized upper respiratory disease thought to cause mortality in individuals and severe declines in populations. Numerous hypotheses about the threats to the persistence of desert tortoise populations involve acquisition of nutrients, and its connection to stress and disease. The nutritional wisdom hypothesis posits that animals should forage not for particular food items, but instead, for particular nutrients such as calcium and phosphorus used in building bones. The optimal foraging hypothesis suggests that, in circumstances of resource abundance, tortoises should forage as dietary specialists as a means of maximizing intake of resources. The optimal digestion hypothesis suggests that tortoises should process ingesta in ways that regulate assimilation rate. Finally, the cost-of-switching hypothesis suggests that herbivores, like the desert tortoise, should avoid switching food types to avoid negatively affecting the microbe community responsible for fermenting plants into energy and nutrients. Combining hypotheses into a resource acquisition theory leads to novel predictions that are generally supported by data presented here. Testing hypotheses, and synthesizing test results into a theory, provides a robust scientific alternative to the popular use of untested hypotheses and unanalyzed data to assert the needs of species. The scientific approach should focus on hypotheses concerning anthropogenic modifications of the environment that impact physiological processes ultimately important to population phenomena. We show how measurements of such impacts as nutrient starvation, can cause physiological stress, and that the endocrine mechanisms involved with stress can result in disease. Finally, our new syntheses evince a new hypothesis. Free molecules of the stress hormone corticosterone can inhibit immunity, and the abundance of "free corticosterone" in the blood (thought to be the active form of the hormone) is regulated when the corticosterone molecules combine with binding globulins. The sex hormone, testosterone, combines with the same binding globulin. High levels of testosterone, naturally occurring in the breeding season, may be further enhanced in populations at high densities, and the resulting excess testosterone may compete with binding globulins, thereby releasing corticosterone and reducing immunity to disease. This sequence could result in physiological and pathological phenomena leading to population cycles with a period that would be essentially impossible to observe in desert tortoise. Such cycles could obscure population fluctuations of anthropogenic origin.

Home ranges of the Galapagos land iguana (Conolophus pallidus) were examined with respect to food availability and the thermal environment. Activity patterns, the amount of space used per day, and time required to use the entire home range were also investigated. The effects of, and the relationships between, these factors vary seasonally, as do home range sizes and preferred body temperatures.Food supplementation experiments resulted in only temporary reductions in use of space. Home range sizes were not different between the seasons with the least (Fall) and the most (Hot) food availalble, but home ranges were significantly smaller in Garua when food supplies were low, but not as low as in Fall. Calculations of metabolic expenditures in each season suggests that food availability alone does not explain seasonal patterns of home range size in this species.The thermal environment within each home range was characterized by microclimatic measurements and measurements of the area of sun, shade, and semi-shade. An index with units of m 2 h was used to quantify the thermal quality of each home range. Iguanas exploited optimal (with respect to body temperature) conditions more than would be expected from random use of their home ranges. Thermal transients (due to large body size) and optimal conditions were exploited to the largest degree in Fall.During Garua, low metabolic rates and time constraints imposed by an abundance of stressful thermal environments may result in small home ranges. In Fall, increased temperatures cause higher metabolic rates and allow more time for exploitation of the cooler portions of the home range, hence, home range sizes increase. In the Hot season, there is abundant food and optimal thermal conditions, but home ranges remain large. Searching for preferred foods may cause the large home ranges in this season.
