We present Decapodes, a diagrammatic tool for representing, composing, and solving partial differential equations. Decapodes provides an intuitive diagrammatic representation of the relationships between variables in a system of equations, a method for composing systems of partial differential equations using an operad of wiring diagrams, and an algorithm for deriving solvers using hypergraphs and string diagrams. The string diagrams are in turn compiled into executable programs using the techniques of categorical data migration, graph traversal, and the discrete exterior calculus. The generated solvers produce numerical solutions consistent with state-of-the-art open source tools as demonstrated by benchmark comparisons with SU2. These numerical experiments demonstrate the feasibility of this approach to multiphysics simulation and identify areas requiring further development.

Lifts of categorical diagrams $D\colon\mathsf{J}\to\mathsf{X}$ against discrete opfibrations $\pi\colon\mathsf{E}\to\mathsf{X}$ can be interpreted as presenting solutions to systems of equations. With this interpretation in mind, it is natural to ask if there is a notion of equivalence of diagrams $D\simeq D'$ that precisely captures the idea of the two diagrams "having the same solutions''. We give such a definition, and then show how the localisation of the category of diagrams in $\mathsf{X}$ along such equivalences is isomorphic to the localisation of the slice category $\mathsf{Cat}/\mathsf{X}$ along the class of initial functors. Finally, we extend this result to the 2-categorical setting, proving the analogous statement for any locally presentable 2-category in place of $\mathsf{Cat}$., Comment: 42 pages

We study a spatial Markovian particle system with pairwise coagulation, a spatial version of the Marcus--Lushnikov process: according to a coagulation kernel $K$, particle pairs merge into a single particle, and their masses are united. We introduce a statistical-mechanics approach to the study of this process. We derive an explicit formula for the empirical process of the particle configuration at a given fixed time $T$ in terms of a reference Poisson point process, whose points are trajectories that coagulate into one particle by time $T$. The non-coagulation between any two of them induces an exponential pair-interaction, which turns the description into a many-body system with a Gibbsian pair-interaction. Based on this, we first give a large-deviation principle for the joint distribution of the particle histories (conditioning on an upper bound for particle sizes), in the limit as the number $N$ of initial atoms diverges and the kernel scales as $\frac 1N K$. We characterise the minimiser(s) of the rate function, we give criteria for its uniqueness and prove a law of large numbers (unconditioned). Furthermore, we use the unique minimiser to construct a solution of the Smoluchowski equation and give a criterion for the occurrence of a gelation phase transition., Comment: 60 pages, 1 figure

174. Simulating Pedestrian Avoidance: The Humans vs Zombies Scenario

This study introduces a unique active matter system as an application of the pedestrian collision avoidance paradigm, that proposes dynamically adjusting the desired velocity. We present a fictitious human-zombie scenario set within a closed geometry, combining prey-predator behavior with a one-way contagion process that can transform prey into predators. The system demonstrates varied responses, in cases where agents have the same maximum speeds, a single zombie always catches a human, whereas two zombies never catch a single human. As the number of human agents increases, observables, such as the final fraction of zombie agents and total conversion times, exhibit a significant change in the system's behavior at intermediate density values. Most notably, there is evidence of a first-order phase transition when the mean population speed is analyzed as an order parameter.

The hydrometric prediction of water quantity is useful for a variety of applications, including water management, flood forecasting, and flood control. However, the task is difficult due to the dynamic nature and limited data of water systems. Highly interconnected water systems can significantly affect hydrometric forecasting. Consequently, it is crucial to develop models that represent the relationships between other system components. In recent years, numerous hydrological applications have been studied, including streamflow prediction, flood forecasting, and water quality prediction. Existing methods are unable to model the influence of adjacent regions between pairs of variables. In this paper, we propose a spatiotemporal forecasting model that augments the hidden state in Graph Convolution Recurrent Neural Network (GCRN) encoder-decoder using an efficient version of the attention mechanism. The attention layer allows the decoder to access different parts of the input sequence selectively. Since water systems are interconnected and the connectivity information between the stations is implicit, the proposed model leverages a graph learning module to extract a sparse graph adjacency matrix adaptively based on the data. Spatiotemporal forecasting relies on historical data. In some regions, however, historical data may be limited or incomplete, making it difficult to accurately predict future water conditions. Further, we present a new benchmark dataset of water flow from a network of Canadian stations on rivers, streams, and lakes. Experimental results demonstrate that our proposed model TransGlow significantly outperforms baseline methods by a wide margin.

DUNE is an international experiment dedicated to addressing some of the questions at the forefront of particle physics and astrophysics, including the mystifying preponderance of matter over antimatter in the early universe. The dual-site experiment will employ an intense neutrino beam focused on a near and a far detector as it aims to determine the neutrino mass hierarchy and to make high-precision measurements of the PMNS matrix parameters, including the CP-violating phase. It will also stand ready to observe supernova neutrino bursts, and seeks to observe nucleon decay as a signature of a grand unified theory underlying the standard model. The DUNE far detector implements liquid argon time-projection chamber (LArTPC) technology, and combines the many tens-of-kiloton fiducial mass necessary for rare event searches with the sub-centimeter spatial resolution required to image those events with high precision. The addition of a photon detection system enhances physics capabilities for all DUNE physics drivers and opens prospects for further physics explorations. Given its size, the far detector will be implemented as a set of modules, with LArTPC designs that differ from one another as newer technologies arise. In the vertical drift LArTPC design, a horizontal cathode bisects the detector, creating two stacked drift volumes in which ionization charges drift towards anodes at either the top or bottom. The anodes are composed of perforated PCB layers with conductive strips, enabling reconstruction in 3D. Light-trap-style photon detection modules are placed both on the cryostat's side walls and on the central cathode where they are optically powered. Annihilation spectra are presented for aromatic and heterocyclic ring molecules resolved as a function of incident positron energy using a trap-based positron beam. Comparisons with the vibrational mode spectra yield positron-molecule binding energies. Good to excellent agreement is found between the measured binding energies and the predictions of an \textit{ab initio} many-body theory that takes proper account of electron-positron correlations including virtual-positronium formation. The calculations elucidate the competition between permanent dipole moments and $\pi$ bonds in determining the spatial distribution of the bound-state positron density. The implications of these results and the role of multimode features in annihilation in these molecules, including Fermi resonances, are discussed.

178. When is Offline Policy Selection Sample Efficient for Reinforcement Learning?

Offline reinforcement learning algorithms often require careful hyperparameter tuning. Consequently, before deployment, we need to select amongst a set of candidate policies. As yet, however, there is little understanding about the fundamental limits of this offline policy selection (OPS) problem. In this work we aim to provide clarity on when sample efficient OPS is possible, primarily by connecting OPS to off-policy policy evaluation (OPE) and Bellman error (BE) estimation. We first show a hardness result, that in the worst case, OPS is just as hard as OPE, by proving a reduction of OPE to OPS. As a result, no OPS method can be more sample efficient than OPE in the worst case. We then propose a BE method for OPS, called Identifiable BE Selection (IBES), that has a straightforward method for selecting its own hyperparameters. We highlight that using IBES for OPS generally has more requirements than OPE methods, but if satisfied, can be more sample efficient. We conclude with an empirical study comparing OPE and IBES, and by showing the difficulty of OPS on an offline Atari benchmark dataset.

Positron binding energies in the negative ions H$^-$, F$^-$, Cl$^-$ and Br$^-$, and the closed-shell atoms Be, Mg, Zn and Ca, are calculated via a many-body theory approach developed by the authors [J.~Hofierka \emph{et al.} Nature~{\bf 608}, 688-693 (2022)]. Specifically, the Dyson equation is solved using a Gaussian basis, with the positron self energy constructed from three infinite classes of diagrams that account for the strong positron-atom correlations that characterise the system including the positron-induced polarization of the electron cloud, screening of the electron-positron Coulomb interaction, virtual-positronium formation and electron-hole and positron-hole interactions. For the negative ions, binding occurs at the static level of theory, and the correlations are found to enhance the binding energies by $\sim$25--50\%, yielding results in good agreement with ($\lesssim$5\% larger than) calculations from a number of distinct methods. For the atoms, for which binding is enabled exclusively by correlations, most notably virtual-Ps formation, the binding energies are found to be of similar order to (but $\sim$10--30\% larger than) relativistic coupled-cluster calculations of [C. Harabati, V.~A.~Dzuba and V.~V. Flambaum, Phys.~Rev.~A {\bf 89}, 022517 (2014)], both of which are systematically larger than stochastic variational calculations of [M.~Bromley and J.~Mitroy, Phys.~Rev.~A {\bf 73} (2005); J.~Mitroy, J.~At.~Mol.~Sci.~{\bf 1}, 275 (2010)].

NOvA is a long-baseline neutrino oscillation experiment that measures oscillations in charged-current $\nu_{\mu} \rightarrow \nu_{\mu}$ (disappearance) and $\nu_{\mu} \rightarrow \nu_{e}$ (appearance) channels, and their antineutrino counterparts, using neutrinos of energies around 2 GeV over a distance of 810 km. In this work we reanalyze the dataset first examined in our previous paper [Phys. Rev. D 106, 032004 (2022)] using an alternative statistical approach based on Bayesian Markov Chain Monte Carlo. We measure oscillation parameters consistent with the previous results. We also extend our inferences to include the first NOvA measurements of the reactor mixing angle $\theta_{13}$ and the Jarlskog invariant. We use these results to quantify the strength of our inferences about CP violation, as well as to examine the effects of constraints from short-baseline measurements of $\theta_{13}$ using antineutrinos from nuclear reactors when making NOvA measurements of $\theta_{23}$. Our long-baseline measurement of $\theta_{13}$ is also shown to be consistent with the reactor measurements, supporting the general applicability and robustness of the PMNS framework for neutrino oscillations., Comment: 20 pages, 17 figures; version accepted by Phys. While much work has been done recently in the realm of model-based control of soft robots and soft-rigid hybrids, most works examine robots that have an inherently serial structure. While these systems have been prevalent in the literature, there is an increasing trend toward designing soft-rigid hybrids with intrinsically coupled elasticity between various degrees of freedom. In this work, we seek to address the issues of modeling and controlling such structures, particularly when underactuated. We introduce several simple models for elastic coupling, typical of those seen in these systems. We then propose a controller that compensates for the elasticity, and we prove its stability with Lyapunov methods without relying on the elastic dominance assumption. This controller is applicable to the general class of underactuated soft robots. After evaluating the controller in simulated cases, we then develop a simple hardware platform to evaluate both the models and the controller. Incorporating both flexible and rigid components in robot designs offers a unique solution to the limitations of traditional rigid robotics by enabling both compliance and strength. This paper explores the challenges and solutions for controlling soft-rigid hybrid robots, particularly addressing the issue of self-contact. Conventional control methods prioritize precise state tracking, inadvertently increasing the system's overall stiffness, which is not always desirable in interactions with the environment or within the robot itself. To address this, we investigate the application of Control Barrier Functions (CBFs) and High Order CBFs to manage self-contact scenarios in serially connected soft-rigid hybrid robots. Through an analysis based on Piecewise Constant Curvature (PCC) kinematics, we establish CBFs within a classical control framework for self-contact dynamics. Our methodology is rigorously evaluated in both simulation environments and physical hardware systems. In this study, we conducted experimental investigations into the fundamental diagram of vibration-driven vehicles (VDV) in a one-dimensional array. As these mechanical agents interact solely through collisions, their mean speed remains nearly constant at low and medium densities. However, there is a reduction of between 25% and 40% when the lineal density approaches the inverse of the contact distance. Remarkably, in this one-dimensional system, the outcome is significantly influenced by the order in which agents, sorted by their free speeds, are gradually introduced into the experiment. While a significant speed difference is observed at low and medium densities based on this ordering, both curves eventually converge to the same speed at maximum density. Background: Delayed intervention for ST-segment elevation myocardial infarction (STEMI) is associated with higher mortality. The association of door-to-ECG (D2E) with clinical outcomes has not been directly explored in a contemporary US-based population. Methods: This was a three-year, 10-center, retrospective cohort study of ED-diagnosed patients with STEMI comparing mortality between those who received timely (10 min) diagnostic ECG. Among survivors, we explored left ventricular ejection fraction (LVEF) dysfunction during the STEMI encounter and recovery upon post-discharge follow-up. Results: Mortality was lower among those who received a timely ECG where one-week mortality was 5% (21/420) vs. 10.2% (26/256) among those with untimely ECGs (p = 0.016), and in-hospital mortality was 6.0% (25/420) vs. 10.9% (28/256) (p = 0.028). Data to compare change in LVEF metrics were available in only 24% of patients during the STEMI encounter and 46.5% on discharge follow-up. Conclusions: D2E within 10 min may be associated with a 50% reduction in mortality among ED STEMI patients. LVEF dysfunction is the primary resultant morbidity among STEMI survivors but was infrequently assessed despite low LVEF being an indication for survival-improving therapy. It will be difficult to assess the impact of STEMI care interventions without more consistent LVEF assessment.

Viral outbreaks can cause widespread disruption, creating the need for diagnostic tools that provide high performance and sample versatility at the point of use with moderate complexity. Current gold standards such as PCR and rapid antigen tests fall short in one or more of these aspects. Here, we report a label-free and amplification-free nanopore sensor platform that overcomes these challenges via direct detection and quantification of viral RNA in clinical samples from a variety of biological fluids. The assay uses an optofluidic chip that combines optical waveguides with a fluidic channel and integrates a solid-state nanopore for sensing of individual biomolecules upon translocation through the pore. High specificity and low limit of detection are ensured by capturing RNA targets on microbeads and collecting them by optical trapping at the nanopore location where targets are released and rapidly detected. We use this device for longitudinal studies of the viral load progression for Zika and Severe Acute Respiratory Syndrome Coronavirus-2 (SARS-CoV-2) infections in marmoset and baboon animal models, respectively. The up to million-fold trapping-based target concentration enhancement enables amplification-free RNA quantification across the clinically relevant concentration range down to the assay limit of RT-qPCR as well as cases in which PCR failed. The assay operates across all relevant biofluids, including semen, urine, and whole blood for Zika and nasopharyngeal and throat swab, rectal swab, and bronchoalveolar lavage for SARS-CoV-2. The versatility, performance, simplicity, and potential for full microfluidic integration of the amplification-free nanopore assay points toward a unique approach to molecular diagnostics for nucleic acids, proteins, and other targets.

Animal-assisted psychotherapy (AAP), a subspeciality of animal-assisted therapy (AAT), is a relatively new and innovative treatment modality currently provided to all age groups with various mental and behavioral health issues in different clinical settings. As AAP has become more popular, there is a need to evaluate the use of this approach in therapeutic settings. This study assessed AAP in treating adults with depressive symptoms using a modified version of the Patient Questionnaire Depression Module (mPHQ-9). Secondary data were obtained from a therapy site specializing in AAP in the Denver Metro region of the United States from January 2015 to February 2021. Adult participants 18 years and older were assessed at intake and the approximately 6-month treatment mark. A paired-sample t-test found that AAP resulted in a statistically significant decrease in depressive symptomology, with modified PHQ-9 (mPHQ-9) scores from Intake to Time 2 (t(50) = 6.56, p < 0.001). The importance of animals in the participants’ decision to seek therapy also significantly influenced the change in depressive symptoms. The total variance explained by the importance of animals pre-treatment on depressive symptoms for adults with AAP was 8.1%, F (168.69, 1926.14) = 4.29, p = 0.044; moderate effect size (η2 = 0.46) was found. Clinical implications include the function of AAP, which requires a more accurate operational definition and a manualized AAP treatment protocol. AAP is a progressively growing intervention and a promising complementary modality to traditional therapeutic methods for adults with depressive symptoms.

The epidemiology of invasive aspergillosis (IA) is evolving. To define the patient groups who will most likely benefit from primary or secondary Aspergillus prophylaxis, particularly those whose medical conditions and IA risk change over time, it is helpful to depict patient populations and their risk periods in a temporal visual model. The Sankey approach provides a dynamic figure to understand the risk of IA for various patient populations. While the figure depicted within this article is static, an internet-based version could provide pop-up highlights of any given flows origin and destination nodes. A future version could highlight links to publications that support the color-coded incidence rates or other actionable items, such as bundles of applicable pharmacologic or non-pharmacologic interventions. The figure, as part of the upcoming Infectious Diseases Society of Americas aspergillosis clinical practice guidelines, can guide decision-making in clinical settings.

As AI systems proliferate, their greenhouse gas emissions are an increasingly important concern for human societies. In this article, we present a comparative analysis of the carbon emissions associated with AI systems (ChatGPT, BLOOM, DALL-E2, Midjourney) and human individuals performing equivalent writing and illustrating tasks. Our findings reveal that AI systems emit between 130 and 1500 times less CO2e per page of text generated compared to human writers, while AI illustration systems emit between 310 and 2900 times less CO2e per image than their human counterparts. Emissions analyses do not account for social impacts such as professional displacement, legality, and rebound effects. In addition, AI is not a substitute for all human tasks. Nevertheless, at present, the use of AI holds the potential to carry out several major activities at much lower emission levels than can humans.

Determining the structure and phenotypic context of molecules detected in untargeted metabolomics experiments remains challenging. Here we present reverse metabolomics as a discovery strategy, whereby tandem mass spectrometry spectra acquired from newly synthesized compounds are searched for in public metabolomics datasets to uncover phenotypic associations. To demonstrate the concept, we broadly synthesized and explored multiple classes of metabolites in humans, including N-acyl amides, fatty acid esters of hydroxy fatty acids, bile acid esters and conjugated bile acids. Using repository-scale analysis1,2, we discovered that some conjugated bile acids are associated with inflammatory bowel disease (IBD). Validation using four distinct human IBD cohorts showed that cholic acids conjugated to Glu, Ile/Leu, Phe, Thr, Trp or Tyr are increased in Crohn's disease. Several of these compounds and related structures affected pathways associated with IBD, such as interferon-γ production in CD4+ T cells3 and agonism of the pregnane X receptor4. Culture of bacteria belonging to the Bifidobacterium, Clostridium and Enterococcus genera produced these bile amidates. Because searching repositories with tandem mass spectrometry spectra has only recently become possible, this reverse metabolomics approach can now be used as a general strategy to discover other molecules from human and animal ecosystems.

Smoky rubyspot damselflies (Hetaerina titia Drury, 1773) are one of the most commonly encountered odonates along streams and rivers on both slopes of Central America and the Atlantic drainages in the United States and southern Canada. Owing to their highly variable wing pigmentation, they have become a model system for studying sexual selection and interspecific behavioral interference. Here, we sequence and assemble the genome of a female smoky rubyspot. Of the primary assembly (i.e. the principle pseudohaplotype), 98.8% is made up of 12 chromosomal pseudomolecules (2N = 22A + X). There are 75 scaffolds in total, an N50 of 120 Mb, a contig-N50 of 0.64 Mb, and a high arthropod BUSCO score [C: 97.6% (S: 97.3%, D: 0.3%), F: 0.8%, M: 1.6%]. We then compare our assembly to that of the blue-tailed damselfly genome (Ischnura elegans), the most complete damselfly assembly to date, and a recently published assembly for an American rubyspot damselfly (Hetaerina americana). Collectively, these resources make Hetaerina a genome-enabled genus for further studies of the ecological and evolutionary forces shaping biological diversity.

Disparities in data underlying clinical genomic interpretation is an acknowledged problem, but there is a paucity of data demonstrating it. The All of Us Research Program is collecting data including whole-genome sequences, health records, and surveys for at least a million participants with diverse ancestry and access to healthcare, representing one of the largest biomedical research repositories of its kind. Here, we examine pathogenic and likely pathogenic variants that were identified in the All of Us cohort. The European ancestry subgroup showed the highest overall rate of pathogenic variation, with 2.26% of participants having a pathogenic variant. Other ancestry groups had lower rates of pathogenic variation, including 1.62% for the African ancestry group and 1.32% in the Latino/Admixed American ancestry group. Pathogenic variants were most frequently observed in genes related to Breast/Ovarian Cancer or Hypercholesterolemia. Variant frequencies in many genes were consistent with the data from the public gnomAD database, with some notable exceptions resolved using gnomAD subsets. Differences in pathogenic variant frequency observed between ancestral groups generally indicate biases of ascertainment of knowledge about those variants, but some deviations may be indicative of differences in disease prevalence. This work will allow targeted precision medicine efforts at revealed disparities.

Leveraging a curated database of >60,000 microbial monocultures, users can search known and unknown MS/MS spectra and link them to their respective microbial producers via MS/MS fragmentation patterns. Identification of microbe-derived metabolites and relative producers without a priori knowledge will vastly enhance the understanding of microorganisms' role in ecology and human health.
