Abstract

In 2016, a team of earth scientists directly engaged a team of computer scientists to identify cyberinfrastructure (CI) approaches that would speed up an earth science workflow. This paper describes the evolution of that workflow as the two teams bridged CI and an image segmentation algorithm to do large scale earth science research. The Pacific Research Platform (PRP) and The Cognitive Hardware and Software Ecosystem Community Infrastructure (CHASE-CI) resources were used to significantly decreased the earth science workflow's wall-clock time from 19.5 days to 53 minutes. The improvement in wall-clock time comes from the use of network appliances, improved image segmentation, deployment of a containerized workflow, and the increase in CI experience and training for the earth scientists. This paper presents a description of the evolving innovations used to improve the workflow, bottlenecks identified within each workflow version, and improvements made within each version of the workflow, over a three-year time period.

Abstract

COX20/FAM36A encodes a mitochondrial complex IV assembly factor important for COX2 activation. Only one homozygous COX20 missense mutation has been previously described in two separate consanguineous families. We report four subjects with features that include childhood hypotonia, areflexia, ataxia, dysarthria, dystonia, and sensory neuropathy. Exome sequencing in all four subjects identified the same novel COX20 variants. One variant affected the splice donor site of intron-one (c.41A>G), while the other variant (c.157+3G>C) affected the splice donor site of intron-two. cDNA and protein analysis indicated that no full-length cDNA or protein was generated. These subjects expand the phenotype associated with COX20 deficiency.

159. National minority rights and the EU's Eastern Partnership : a normative blind spot?

Abstract

The EU continues to assert for itself a role as an advocate and promoter of the rights of minorities in its external affairs. This thesis, however, demonstrates that when it comes to the EU's reform agenda in its relations with the Eastern Partnership ("EaP"), minority rights represent a normative blind spot. Drawing upon debates and empirical works centred around Manners' (2002) conceptualization of the EU as a 'Normative Power Europe', this thesis sets out to assess the extent to which Manners' inclusion of minority rights as one of the pillars of the EU's normative identity and its external affairs 'toolkit' is justified. The analytical framework created to make this assessment rests upon three core questions: a) do national minority rights and protections form part of the EU's external affairs role and EU identity; b) what does the manner in which the EU interacts with the EaP in this policy field reveal about the EU as a normative actor; and c) what impact does the EU have in the field of minority rights policy in the EaP. Utilising elite interviews on the ground in three EaP states (Georgia, Ukraine and Moldova - "the EaP3") and a documentary analysis of the key documents framing the EU's relations with each, this thesis argues that in its relations with the EaP3, the EU has largely replicated prior failings in this policy field identified in the scholarship focussed on its accession processes during the 2004, 2007 and 2013 enlargements. Moreover, where the EU claims to have addressed minority rights in its deepening relationships with the EaP3, it has restricted itself to a conceptualisation of minority rights at odds with both its prior practice in accession negotiations as well as in wider, European and international understandings of such rights. In effect, despite its own claims to the contrary, the EU has marginalised national minority rights in its relations with the EaP3.

164. A Lower Devonian age for the Corvock Granite and its significance for the structural history of South Mayo and the Laurentian margin of western Ireland

Abstract

The Silurian Croagh Patrick succession, which crops out just south of a fundamental Caledonian structural zone near Clew Bay, western Ireland, is a series of psammites and pelites with a strong penetrative cleavage. These rocks are intruded by the Corvock granite. A suite of minor intrusions associated with the granite contains the regional cleavage whereas the Corvock granite is undeformed. New U-Pb dates are 413 +7 / -4 Ma for a strongly cleaved sill and 410 [+ or -] 4 Ma for the main granite, and closely constrain the age of crystallization of the granite and coeval cleavage formation as Lower Devonian (Lochkovian or Pragian), implying syn- to late-kinematic granite emplacement. These data are consistent with evidence for strong sinistral shear shown by the Ox Mountains granodiorite just to the northeast dated at 412.3 [+ or -] 0.8 Ma. This Devonian cleavage is superimposed on Ordovician rocks of the South Mayo Trough. The localisation of the strong deformation is interpreted as being due to its position at a restraining bend during regional sinistral motion on a segment of the Fair Head - Clew Bay Line to the north. Contemporaneous deformation in the syn-kinematic Donegal batholith suggests a transfer of sinistral motion to this intra-Grampian structure rather than simple along-strike linkage to the Highland Boundary Fault in Scotland. Our new data indicate diachronous deformation during the late Silurian and early Devonian history of the Irish and Scottish Caledonides and also support previous interpretations of diachronous deformation between these areas and the Appalachian orogens. La succession silurienne de Croagh Patrick, qui affleure immediatement au sud d'une zone structurale Caledonienne fondamentale pres de Clew Bay, dans l'ouest de l' Irlande, consiste en une serie de psammites et de pelites presentant un clivage penetratif marque. Ces roches sont recoupees par le granite de Corvock. Une suite d'intrusions mineures associees au granite contient le clivage regional, alors que le granite de Corvock n'est pas deforme. Des nouveaux ages U-Pb de 413 +7 / -4 Ma pour un filon-couche au clivage fortement developpe et de 410 [+ or -] 4 Ma pour le granite principal delimitent etroitement l' age de cristallisation du granite et de la formation contemporaine du clivage comme etant Devonien inferieur (Lochkovien ou Praguien), ce qui sous-entend une mise en place syn- a tardicinematique du granite. Ces donnees concordent avec des preuves d'un cisaillement senestre intense revelees par la granodiorite des Ox Mountains immediatement au nordest, qui a produit un age de 412,3 [+ or -] 0,8 Ma. Ce clivage Devonien est superpose sur des roches ordoviciennes de la fosse de South Mayo. La localisation de la deformation intense est interpretee comme etant le resultat de son emplacement dans un crochon restrictif durant le mouvement senestre regional sur un segment de la ligne de Fair Head - Clew Bay au nord. Une deformation contemporaine dans le batholite syncinematique de Donegal indiquerait un transfert du mouvement senestre a cette structure intra-grampienne, plutot qu'une simple connexion parallelement a sa direction a la Highland Boundary Fault en Ecosse. Nos nouvelles donnees indiquent une deformation diachronique durant l 'evolution au Silurien tardif et au Devonien precoce des Caledonides irlandaises et ecossaises et appuient egalement des interpretations anterieures du diachronisme de la deformation entre ces secteurs et l'orogene des Appalaches. Abstract

Mutations in FARS2, the gene encoding the mitochondrial phenylalanine-tRNA synthetase (mtPheRS), have been linked to a range of phenotypes including epileptic encephalopathy, developmental delay, and motor dysfunction. We report a 9-year-old boy with novel compound heterozygous variants of FARS2, presenting with a pure spastic paraplegia syndrome associated with bilateral signal abnormalities in the dentate nuclei. Exome sequencing identified a paternal nonsense variant (Q216X) lacking the catalytic core and anticodon-binding regions, and a maternal missense variant (P136H) possessing partial enzymatic activity. This case confirms and expands the phenotype related to FARS2 mutations with regards to clinical presentation and neuroimaging findings.

Abstract

Interferon regulatory factor 2 binding protein-like (IRF2BPL) encodes a member of the IRF2BP family of transcriptional regulators. Currently the biological function of this gene is obscure, and the gene has not been associated with a Mendelian disease. Here we describe seven individuals who carry damaging heterozygous variants in IRF2BPL and are affected with neurological symptoms. Five individuals who carry IRF2BPL nonsense variants resulting in a premature stop codon display severe neurodevelopmental regression, hypotonia, progressive ataxia, seizures, and a lack of coordination. Two additional individuals, both with missense variants, display global developmental delay and seizures and a relatively milder phenotype than those with nonsense alleles. The IRF2BPL bioinformatics signature based on population genomics is consistent with a gene that is intolerant to variation. We show that the fruit-fly IRF2BPL ortholog, called pits (protein interacting with Ttk69 and Sin3A), is broadly detected, including in the nervous system. Complete loss of pits is lethal early in development, whereas partial knockdown with RNA interference in neurons leads to neurodegeneration, revealing a requirement for this gene in proper neuronal function and maintenance. The identified IRF2BPL nonsense variants behave as severe loss-of-function alleles in this model organism, and ectopic expression of the missense variants leads to a range of phenotypes. Taken together, our results show that IRF2BPL and pits are required in the nervous system in humans and flies, and their loss leads to a range of neurological phenotypes in both species.

Abstract

Introduction: Cardiovascular disease (CVD) remains the number one cause of mortality in the world for both men and women, thus improving its diagnosis and treatment is a priority. Rheumatoid Arthritis (RA) is a common auto-immune disease associated with high rates of CVD. Cardiovascular magnetic resonance (CMR) offers a multi-parametric, quantitative approach to the assessment of the heart and cardiovascular system with a host of techniques allowing assessment of anatomy, ventricular function, myocardial composition, myocardial perfusion, vascular performance and myocardial metabolism during a single scan. Its quantitative nature and lack of ionising radiation lend themselves ideally to the longitudinal study of subclinical CVD. Aims: To assess 1) whether blood longitudinal relaxation (T1) can be used to estimate blood haematocrit value to allow calculation of extracellular myocardial volume fraction (ECV), 2) whether CMR feature tracking (CMR-FT) is a feasible means of assessing aortic stiffness, 3) whether global longitudinal strain (GLS) is reduced in patients with prior MI with preserved left ventricular ejection fraction versus healthy controls, 4) whether aortic stiffness is present at all time points in the disease course of RA and 5) whether subclinical CV abnormalities in newly diagnosed RA improve with treatment and if the anti-tumour necrosis α Inhibitor Etanercept offers additional benefit over standard treatment. Methods: Patients were recruited between and February 2011 and February 2017. All patients underwent a comprehensive, multi-parametric CMR study including cine and late Gadolinium enhancement imaging at either 1.5 or 3.0T. Results: 1) estimation of blood haematocrit from blood T1 value provides accurate estimation of ‘synthetic’ ECV, 2) CMR-FT assessment of aortic stiffness is feasible and provides reproducible values for descending and ascending aortic strain values, 3) GLS is reduced in prior MI patients versus healthy controls (-17.3 ± 3.7% versus -19.3 ± 1.9% respectively, p=0.012). A GLS cut-off value of 18% correctly identifies prior MI with a sensitivity of 60% and specificity of 72.5%, 4) Aortic stiffness is evident in at risk RA individuals, newly diagnosed RA as well as established RA and 5) Aortic distensibility and left ventricular mass improve significantly in newly diagnosed RA patients following treatment. Etanercept appears to offer additional benefit over standard treatment evidenced by numerical improvements in aortic distensibility.

Abstract

The purported spiral host galaxy of GRB 020819B at z=0.41 has been seminal in establishing our view of the diversity of long-duration gamma-ray burst environments: optical spectroscopy of this host provided evidence that GRBs can form even at high metallicities, while millimetric observations suggested that GRBs may preferentially form in regions with minimal molecular gas. We report new observations from VLT (MUSE and X-shooter) which demonstrate that the purported host is an unrelated foreground galaxy. The probable radio afterglow is coincident with a compact, highly star-forming, dusty galaxy at z=1.9621. The revised redshift naturally explains the apparent nondetection of CO(3-2) line emission at the afterglow site from ALMA. There is no evidence that molecular gas properties in GRB host galaxies are unusual, and limited evidence that GRBs can form readily at super-Solar metallicity., Comment: Accepted to MNRAS Letters

Abstract

Due to their relation to massive stars, long-duration gamma-ray bursts (GRBs) allow pinpointing star formation in galaxies independently of redshift, dust obscuration, or galaxy mass/size, thus providing a unique tool to investigate the star-formation history over cosmic time. About half of the optical afterglows of long-duration GRBs are missed due to dust extinction, and are primarily located in the most massive GRB hosts. In order to understand this bias it is important to investigate the amount of obscured star-formation in these GRB host galaxies. Radio emission of galaxies correlates with star-formation, but does not suffer extinction as do the optical star-formation estimators. We selected 11 GRB host galaxies with either large stellar mass or large UV-/optical-based star-formation rates (SFRs) and obtained radio observations of these with the Australia Telescope Compact Array and the Karl Jansky Very Large Array. Despite intentionally selecting GRB hosts with expected high SFRs, we do not find any star-formation-related radio emission in any of our targets. Our upper limit for GRB 100621A implies that the earlier reported radio detection was due to afterglow emission. We do detect radio emission from the position of GRB 020819B, but argue that it is in large parts, if not all, due to afterglow contamination. Half of our sample has radio-derived SFR limits which are only a factor 2--3 above the optically measured SFRs. Abstract

N-methyl-d-aspartate receptors (NMDARs) play important roles in brain development and neurological disease. We report two individuals with similar dominant de novo GRIN1 mutations (c.1858 G>A and c.1858 G>C; both p.G620R). Both individuals presented at birth with developmental delay and hypotonia associated with behavioral abnormalities and stereotypical movements. Recombinant NMDARs containing the mutant GluN1-G620R together with either GluN2A or GluN2B were evaluated for changes in their trafficking to the plasma membrane and their electrophysiological properties. GluN1-G620R/GluN2A complexes showed a mild reduction in trafficking, a ~2-fold decrease in glutamate and glycine potency, a strong decrease in sensitivity to Mg2+ block, and a significant reduction of current responses to a maximal effective concentration of agonists. GluN1-G620R/GluN2B complexes showed significantly reduced delivery of protein to the cell surface associated with similarly altered electrophysiology. These results indicate these individuals may have suffered neurodevelopmental deficits as a result of the decreased presence of GluN1-G620R/GluN2B complexes on the neuronal surface during embryonic brain development and reduced current responses of GluN1-G620R-containing NMDARs after birth. These cases emphasize the importance of comprehensive functional characterization of de novo mutations and illustrates how a combination of several distinct features of NMDAR expression, trafficking and function can be present and influence phenotype.

Abstract

In the dynamic landscape of scientific research, imaging core facilities are vital hubs propelling collaboration and innovation at the technology development and dissemination frontier. Here, we present a collaborative effort led by Global BioImaging (GBI), introducing international recommendations geared towards elevating the careers of Imaging Scientists in core facilities. Despite the critical role of Imaging Scientists in modern research ecosystems, challenges persist in recognising their value, aligning performance metrics and providing avenues for career progression and job security. The challenges encompass a mismatch between classic academic career paths and service-oriented roles, resulting in a lack of understanding regarding the value and impact of Imaging Scientists and core facilities and how to evaluate them properly. They further include challenges around sustainability, dedicated training opportunities and the recruitment and retention of talent. Structured across these interrelated sections, the recommendations within this publication aim to propose globally applicable solutions to navigate these challenges. These recommendations apply equally to colleagues working in other core facilities and research institutions through which access to technologies is facilitated and supported. This publication emphasises the pivotal role of Imaging Scientists in advancing research programs and presents a blueprint for fostering their career progression within institutions all around the world.

Abstract

A new class of ultra-long duration (>10,000 s) gamma-ray bursts has recently been suggested. They may originate in the explosion of stars with much larger radii than normal long gamma-ray bursts or in the tidal disruptions of a star. No clear supernova had yet been associated with an ultra-long gamma-ray burst. Here we report that a supernova (2011kl) was associated with the ultra-long duration burst 111209A, at z=0.677. This supernova is more than 3 times more luminous than type Ic supernovae associated with long gamma-ray bursts, and its spectrum is distinctly different. The continuum slope resembles those of super-luminous supernovae, but extends farther down into the rest-frame ultra-violet implying a low metal content. The light curve evolves much more rapidly than super-luminous supernovae. The combination of high luminosity and low metal-line opacity cannot be reconciled with typical type Ic supernovae, but can be reproduced by a model where extra energy is injected by a strongly magnetized neutron star (a magnetar), which has also been proposed as the explanation for super-luminous supernovae., Comment: Table 1 only in printed version

Abstract

We report here the discovery by the Intermediate Palomar Transient Factory (iPTF) of iPTF14yb, a luminous ($M_{r}\approx-27.8$ mag), cosmological (redshift 1.9733), rapidly fading optical transient. We demonstrate, based on probabilistic arguments and a comparison with the broader population, that iPTF14yb is the optical afterglow of the long-duration gamma-ray burst GRB 140226A. This marks the first unambiguous discovery of a GRB afterglow prior to (and thus entirely independent of) an associated high-energy trigger. We estimate the rate of iPTF14yb-like sources (i.e., cosmologically distant relativistic explosions) based on iPTF observations, inferring an all-sky value of $\Re_{\mathrm{rel}}=610$ yr$^{-1}$ (68% confidence interval of 110-2000 yr$^{-1}$). Our derived rate is consistent (within the large uncertainty) with the all-sky rate of on-axis GRBs derived by the Swift satellite. Finally, we briefly discuss the implications of the nondetection to date of bona fide "orphan" afterglows (i.e., those lacking detectable high-energy emission) on GRB beaming and the degree of baryon loading in these relativistic jets., Comment: Accepted for publication in ApJL
