During blastocyst formation, inner cellmass (ICM) cells differentiate into either epiblast (Epi) or primitive endoderm (PrE) cells, labeled by Nanog and Gata6, respectively, and organized in a salt-and-pepper pattern. Previous work in the mouse has shown that, in absence of Nanog, all ICMcells adopt aPrEidentity.Moreover, the activation or the blockade of the Fgf/RTK pathway biases cell fate specification towards either PrE or Epi, respectively. We show that, in absence of Gata6, all ICM cells adopt an Epi identity. Furthermore, the analysis of Gata6+/- embryos reveals a dose-sensitive phenotype, with fewer PrE-specified cells. These results and previous findings have enabled the development of a mathematical model for the dynamics of the regulatory network that controls ICM differentiation into Epi or PrE cells. Themodel describes the temporal dynamics of Erk signaling and of the concentrations of Nanog, Gata6, secreted Fgf4 and Fgf receptor 2 Themodel is able to recapitulate most of the cell behaviors observed in different experimental conditions and provides a unifyingmechanism for the dynamics of these developmental transitions. The mechanism relies on the co-existence between three stable steady states (tristability), which correspond to ICM, Epi and PrE cells, respectively. Calcium (Ca2+) is a key signaling ion that plays a fundamental role in many cellular processes in most types of tissues and organisms. The versatility of this signaling pathway is remarkable. Depending on the cell type and the stimulus, intracellular Ca2+ increases can last over different periods, as short spikes or more sustained signals. From a spatial point of view, they can be localized or invade the whole cell. Such a richness of behaviors is possible thanks to numerous exchange processes with the external medium or internal Ca2+ pools, mainly the endoplasmic or sarcoplasmic reticulum and mitochondria. These fluxes are also highly regulated. In order to get an accurate description of the spatiotemporal organization of Ca2+ signaling, it is useful to resort to modeling. Thus, each flux can be described by an appropriate kinetic expression. Ca2+ dynamics in a given cell type can then be simulated by a modular approach, consisting of the assembly of computational descriptions of the appropriate fluxes and regulations. Modeling can also be used to get insight into the mechanisms of decoding of the Ca2+ signals responsible for cellular responses. Cells can use frequency or amplitude coding, as well as take profit of Ca2+ oscillations to increase their sensitivity to small average Ca2+ increases. Hint2, one of the five members of the superfamily of the histidine triad AMP-lysine hydrolase proteins, is expressed in mitochondria of various cell types. In human adrenocarcinoma cells, Hint2 modulates Ca2+ handling by mitochondria. As Hint2 is highly expressed in hepatocytes, we investigated if this protein affects Ca2+ dynamics in this cell type. We found that in hepatocytes isolated from Hint2-/- mice, the frequency of Ca 2+ oscillations induced by 1 μM noradrenaline was 150% higher than in the wild-type. Using spectrophotometry, we analyzed the rates of Ca 2+ pumping in suspensions of mitochondria prepared from hepatocytes of either wild-type or Hint2-/- mice; we found that Hint2 accelerates Ca2+ pumping into mitochondria. We then resorted to computational modeling to elucidate the possible molecular target of Hint2 that could explain both observations. On the basis of a detailed model for mitochondrial metabolism proposed in another study, we identified the respiratory chain as the most probable target of Hint2. We then used the model to predict that the absence of Hint2 leads to a premature opening of the mitochondrial permeability transition pore in response to repetitive additions of Ca2+ in suspensions of mitochondria. Alzheimer's disease is a progressive neurodegenerative disorder affecting millions of people. It is characterized by the slow deposition of cerebral amyloid-β peptides in the brain and by dysregulations in neuronal Ca(2+) homeostasis. Numerous experimental studies have revealed the existence of a feed-forward loop wherein amyloids-β disturb neuronal Ca(2+) levels, which in turn affect the production of amyloids. Here, we formalize this positive loop in a minimal, qualitative model and show that it exhibits bistability. Thus, a stable steady state characterized by low levels of Ca(2+) and amyloids, corresponding to a healthy situation, coexists with another 'pathological state' where the levels of both compounds are high. The onset of the disease corresponds to the switch from the lower steady state to the higher one induced by a large-enough perturbation in either the metabolism of amyloids or the homeostasis of intracellular Ca(2+). Numerical simulations of the model reproduce a variety of experimental observations about the disease, as its irreversible character, the threshold-like transition to a severe pathology after the slow accumulation of symptoms, the effect of presenilins, the so-called 'prion-like' autocatalytic behaviour of amyloids and the inherent random character of the apparition of the disease that is well known for the sporadic form. Shigella, the agent of bacillary dysentery, invades epithelial cells by locally inducing actin reorganization. Upon cell invasion, Shigella induces calcium (Ca(2+)) signalling, but its role in invasion has remained unclear. Here we show that components involved in inositol 1, 4, 5- trisphosphate (InsP3) signalling are implicated in Shigella invasion. Although global Ca(2+) responses are dispensable for bacterial invasion, local Ca(2+) responses of unprecedented long duration are associated with invasion sites. Fluorescence recovery after photo-bleaching experiments indicate that diffusion of small solutes is hindered at Shigella-invasion sites and that diffusion hindrance is dependent on bacterially induced actin reorganization. Computational simulations and experimental challenge of the model support the notion that local accumulation of InsP3 permitted by restricted diffusion and enrichment of InsP3 receptors account for sustained local Ca(2+) increases at entry sites. Dans la première partie de cette thèse effectuée en collaboration avec le groupe expérimental de C. Chazaud (Clermont Université), nous avons étudié théoriquement un processus de différenciation cellulaire intervenant avant l’implantation de l’embryon dans l’utérus. Il s’agit de la spécification des cellules de la masse cellulaire interne (MCI) en épiblaste (EPI) et en endoderme primitif (EPr), processus dans lequel les facteurs de transcription Nanog et Gata6 jouent un rôle essentiel. En effet, en absence de Nanog, les cellules de la MCI acquièrent toutes une identité EPr, tandis qu’en absence de Gata6, elles se différencient toutes en EPI. De plus, la voie de signalisation Fgf/Erk active l’expression de Gata6 et inhibe celle de Nanog. Enfin, Nanog active la sécrétion dans le milieu extracellulaire de Fgf4, une molécule qui active la voie de signalisation Fgf/Erk en se liant au FgfR2. Nous avons développé un modèle mathématique pour ce réseau de régulations, fondé sur des équations différentielles ordinaires décrivant l’évolution temporelle des niveaux de protéines Nanog, Gata6, Fgf4 et Fgfr2 et de l’activité de la voie Fgf-Erk. Nous avons validé ce modèle en montrant qu’il récapitule les résultats expérimentaux obtenus in vivo, dans les embryons wild-type et dans les mutants Nanog-/- et Gata6-/-. De plus, l’analyse des résultats du modèle permet de proposer un nouveau mécanisme pour l’émergence d’une population mixte de cellules EPI et EPr au sein de la MCI. Ce mécanisme repose sur le fait que le système décrit par notre modèle peut présenter trois états stationnaires stables, dont les niveaux d’expression de Nanog et Gata6 correspondent à l’EPI, l’EPr et la MCI non-différenciée, respectivement. De plus, le modèle a été utilisé afin d’interpréter des résultats expérimentaux récents et contre-intuitifs, concernant les embryons hétérozygotes Gata6+/-. Glucagon hormone is synthesized and released by pancreatic α-cells, one of the islet-cell types. This hormone, along with insulin, maintains blood glucose levels within the physiological range. Glucose stimulates glucagon release at low concentrations (hypoglycemia). However, the mechanisms involved in this secretion are still not completely clear. Here, using experimental calcium time series obtained in mouse pancreatic islets at low and high glucose conditions, we propose a glucagon secretion model for α-cells. Our model takes into account that the resupply of releasable granules is not only controlled by cytoplasmic Ca2+, as in other neuroendocrine and endocrine cells, but also by the level of extracellular glucose. We found that, although calcium oscillations are highly variable, the average secretion rates predicted by the model fall into the range of values reported in the literature, for both stimulated and non-stimulated conditions. For low glucose levels, the model predicts that there would be a well-controlled number of releasable granules refilled slowly from a large reserve pool, probably to ensure a secretion rate that could last for several minutes. Studying the α-cell response to the addition of insulin at low glucose, we observe that the presence of insulin reduces glucagon release by decreasing the islet Ca2+ level. This observation is in line with previous work reporting that Ca2+ dynamics, mainly frequency, is altered by insulin. Thus, the present results emphasize the main role played by Ca2+ and glucose in the control of glucagon secretion by α-cells. Our modeling approach also shows that calcium oscillations potentiate glucagon secretion as compared to constant levels of this cellular messenger. Rhythms abound in biological systems, particularly at the cellular level where they originate from the feedback loops present in regulatory networks. Cellular rhythms can be investigated both by experimental and modeling approaches, and thus represent a prototypic field of research for systems biology. They have also become a major topic in synthetic biology. We review advances in the study of cellular rhythms of biochemical rather than electrical origin by considering a variety of oscillatory processes such as Ca++ oscillations, circadian rhythms, the segmentation clock, oscillations in p53 and NF-κB, synthetic oscillators, and the oscillatory dynamics of cyclin-dependent kinases driving the cell cycle. Many cellular functions are driven by changes in the intracellular Ca(2+) concentration ([Ca(2+)](i)) that are highly organized in time and space. Ca(2+) oscillations are particularly important in this respect and are based on positive and negative [Ca(2+)](i) feedback on inositol 1,4,5-trisphosphate receptors (InsP(3)Rs). Connexin hemichannels are Ca(2+)-permeable plasma membrane channels that are also controlled by [Ca(2+)](i). We aimed to investigate how hemichannels may contribute to Ca(2+) oscillations. Madin-Darby canine kidney cells expressing connexin-32 (Cx32) and Cx43 were exposed to bradykinin (BK) or ATP to induce Ca(2+) oscillations. BK-induced oscillations were rapidly (minutes) and reversibly inhibited by the connexin-mimetic peptides (32)Gap27/(43)Gap26, whereas ATP-induced oscillations were unaffected. Furthermore, these peptides inhibited the BK-triggered release of calcein, a hemichannel-permeable dye. BK-induced oscillations, but not those induced by ATP, were dependent on extracellular Ca(2+). Alleviating the negative feedback of [Ca(2+)](i) on InsP(3)Rs using cytochrome c inhibited BK- and ATP-induced oscillations. Cx32 and Cx43 hemichannels are activated by <500 nm [Ca(2+)](i) but inhibited by higher concentrations and CT9 peptide (last 9 amino acids of the Cx43 C terminus) removes this high [Ca(2+)](i) inhibition. Unlike interfering with the bell-shaped dependence of InsP(3)Rs to [Ca(2+)](i), CT9 peptide prevented BK-induced oscillations but not those triggered by ATP. Collectively, these data indicate that connexin hemichannels contribute to BK-induced oscillations by allowing Ca(2+) entry during the rising phase of the Ca(2+) spikes and by providing an OFF mechanism during the falling phase of the spikes. Nous proposons un modèle d’automate pour le cycle cellulaire lié à l’horloge circadienne. Ce modèle est utilisé pour déterminer la toxicité de différents schémas d’administration d’agents anticancéreux selon un profil temporel déterminé, dans le but d’optimiser l’efficacité de la chronothérapie des cancers. Fondé sur les transitions séquentielles entre les phases successives du cycle cellulaire G1, S (réplication de l’ADN), G2 et M (mitose), le modèle permet de simuler la distribution des phases du cycle cellulaire et son entraînement par l’horloge circadienne. Le modèle est utilisé pour évaluer l’effet du profil d’administration circadienne de deux agents anticancéreux, le 5-fluorouracile (5-FU) et l’oxaliplatine (l-OHP). Ces médicaments diffèrent par leur mode d’action mais sont complémentaires dans le traitement du cancer colorectal. Le 5-FU, considéré en premier, exerce ses effets cytotoxiques sur les cellules en phase S. Divers profils d’administration circadienne sont comparés, qui diffèrent par le temps du maximum d’administration du 5-FU. Le modèle explique pourquoi un minimum de cytotoxicité est obtenu lorsque le temps du pic d’administration approche 4h du matin, ce qui correspond au profil temporel d’administration utilisé en pratique clinique pour le 5-FU. Nous montrons comment la cytotoxicité de l’agent anticancéreux est affectée par la variabilité de la durée des phases du cycle cellulaire et par la durée du cycle cellulaire en présence et en absence d’entraînement par l’horloge circadienne. Les résultats indiquent qu’un même profil temporel d’administration peut avoir une cytotoxicité minimale pour une population cellulaire (correspondant à une population de cellules saines), et une cytotoxicité élevée pour une seconde population (correspondant à des cellules tumorales). Ainsi le modèle permet de mettre en lumière les mécanismes susceptibles d’améliorer simultanément la chronotolérance et la chronoefficacité des agents anticancéreux. In many cell types, specific and robust signalling relies on a high level of spatiotemporal organization of Ca2+ dynamics. In response to external stimulation, Ca2+ signals ranging from a small increase of a few tens of nanomolar concentrations ot the mouth of an inositol 1, 4, 5-trisphosphate receptor to the periodic propagation of waves invading an organ or a tissue, can be observed. Here, we review our combined experimental and computational approach of Ca2+ dynamics, which has been mainly carried out on liver hepotocytes. We focus in particular on the understanding of the relationship between elementary Ca2+ increases, Ca2+ oscillations and intra- or intercellular Ca2+ waves. In parallel with experimental investigations, the molecular mechanisms responsible for Ca(2+) oscillations have been much investigated with computational models. In the vast majority of cell-types, these oscillations rely on the biphasic regulation of the inositol 1,4,5-trisphosphate (InsP(3)) receptor by cytosolic Ca(2+). However, when Ca(2+) oscillations are initiated by agonist stimulation of the type 5 metabotropic glutamate (mGlu5) receptor, oscillatory behaviour is tightly controlled by repetitive cycles of receptor phosphorylation/dephosphorylation leading to the periodic activation/deactivation of the G protein-activated signalling cascade downstream of this G protein-coupled receptor. We present a minimal model for mGlu5 receptor-induced Ca(2+) oscillations, taking into account receptor phosphorylation by a protein kinase C isoenzyme sensitive to diacylglycerol but not to Ca(2+). Depending on the density of receptors and the level of stimulation, the model reproduces Ca(2+) oscillations based on either a 'dynamic uncoupling' mechanism or InsP(3) receptor dynamics. When based on the former mechanism, Ca(2+) oscillation frequency is insensitive to the level of stimulation, while the level of receptor expression is a determinant of oscillation frequency. When investigating the conditions for the occurrence of oscillations, the model predicts that dynamic uncoupling likely relies on a steep relationship between the activity of PKC and the amount of phosphorylated mGlu5 receptor. Finally, we use the model to simulate the adaptation of the signalling pathway during periods of prolonged stimulation associated with receptor desensitization/internalization. In hepatocytes, as in other cell types, Ca(2+) signaling is subject to complex regulations, which result largely from the intrinsic characteristics of the different inositol 1,4,5-trisphosphate receptor (InsP(3)R) isoforms and from their interactions with other proteins. Although sigma1 receptors (Sig-1Rs) are widely expressed in the liver, their involvement in hepatic Ca(2+) signaling remains unknown. We here report that in this cell type Sig-1R interact with type 1 isoforms of the InsP(3) receptors (InsP(3)R-1). These results obtained by immunoprecipitation experiments are confirmed by the observation that Sig-1R proteins and InsP(3)R-1 colocalize in hepatocytes. However, Sig-1R ligands have no effect on InsP(3)-induced Ca(2+) release in hepatocytes. This can be explained by the rather low expression level expression of InsP(3)R-1. In contrast, we find that Sig-1R ligands can inhibit agonist-induced Ca(2+) signaling via an inhibitory effect on InsP(3) synthesis. We show that this inhibition is due to the stimulation of PKC activity by Sig-1R, resulting in the well-known down-regulation of the signaling pathway responsible for the transduction of the extracellular stimulus into InsP(3) synthesis. Calcium signaling results from a complex interplay between activation and inactivation of intracellular and extracellular calcium permeable channels. This complexity is obvious from the pattern of calcium signals observed with modest, physiological concentrations of calcium-mobilizing agonists, which typically present as sequential regenerative discharges of stored calcium, a process referred to as calcium oscillations. In this review, we discuss recent advances in understanding the underlying mechanism of calcium oscillations through the power of mathematical modeling. L'objectif de notre thèse de doctorat est d’étudier et de décrire les propriétés chimiques et mé- caniques du moteur moléculaire F1 -ATPase. Le moteur F1 -ATPase est un moteur rotatif, d’aspect sphérique et d’environ 10 nanomètre de rayon, qui utilise l’énergie de l’hydrolyse de l’ATP comme car- burant moléculaire. Des questions fondamentales se posent sur le fonctionnement de ce moteurs et sur la quantité de travail qu’il peut fournir. Il s’agit de questions qui concernent principalement la thermodynamique des processus irréversibles. De plus, comme ce moteur est de taille nanométrique, il est fortement influencé par les fluctuations moléculaires, ce qui nécessite une approche stochastique. C’est en créant deux modéles stochastiques complémentaires de ce moteur que nous avons contribué à répondre à ces questions fondamentales. Le premier modèle discuté au chapitre 5 de la thèse, est un mod- èle continu dans le temps et l’espace, décrit par des équations de Fokker-Planck, est construit sur des résultats expérimentaux. Ce modèle tient compte d’une description explicite des fluctua- tions affectant le degré de liberté mécanique et décrit les tran- sitions entre les différents états chimiques discrets du moteur, par un processus de sauts aléatoires entre premiers voisins. Nous avons obtenus des résultats précis concernant la chimie d’hydrolyse et de synthèse de l’ATP, et pour les dépendences du moteur en les différentes variables mécaniques, à savoir, la friction et le couple de force extérieur, ainsi que la dépendence en la température. Les résultats que nous avons obtenus avec ce modèle sont en ex- cellent accord avec les observations expérimentales. Fertilization in mammals is accompanied by Ca(2+) oscillations in the egg cytoplasm, leading to exit from meiosis and entry into the first embryonic cell cycle. The signal transduction pathway linking these Ca(2+) changes to cell-cycle related kinases has not yet been fully elucidated, but involves activation of calmodulin-dependent kinase II (CaMKII). Here, we develop a computational model to investigate the mechanism by which cell cycle resumption can be sensitive to the temporal pattern of Ca(2+) increases. Using a model for CaMKII activation that reproduces the frequency sensitivity of this kinase, simulations confirm that Ca(2+) spikes are accompanied by in phase variations in the level of CaMKII activity and suggest that in most mammalian species, Ca(2+) spikes are well suited to maximize CaMKII activation. The full model assumes that CaMKII brings about a decrease in the level of cyclinB-cdk1 by two pathways, only one of which is CSF-dependent. Parameters are selected to account for the experimental observations where mouse eggs were artificially activated by different Ca(2+) stimulatory protocols. Calcium is a ubiquitous second messenger that mediates vital physiological responses such as fertilization, secretion, gene expression, or apoptosis. Given this variety of processes mediated by Ca(2+), these signals are highly organized both in time and space to ensure reliability and specificity. This review deals with the spatiotemporal organization of the Ca(2+) signaling pathway in electrically nonexcitable cells in which InsP(3) receptors are by far the most important Ca(2+) channels. We focus on the aspects of this highly regulated dynamical system for which an interplay between experiments and modeling is particularly fruitful. In particular, the importance of the relative densities of the different InsP(3) receptor subtypes will be discussed on the basis of a modeling approach linking the steady-state behaviors of these channels in electrophysiological experiments with their behavior in a cellular environment. Also, the interplay between InsP(3) metabolism and Ca(2+) oscillations will be considered. Face à un environnement changeant, la cellule a dû développer des systèmes de régulation lui permettant de s’adapter et d’assurer son développement et sa survie. Ces systèmes de régulation s’organisent autour de réseaux de régulation transcriptionnelle permettant l’expression des gènes codant pour les protéines dont la cellule a besoin. Dans la plupart des réseaux trancriptionnels, la régulation de la transcription des gènes est « raffinée » par la présence de circuits de rétroaction positifs et négatifs à l’origine de deux types de comportements différents: la multistabilité d’une part, et les comportements homéostatiques ou oscillants d’autre part. Deux réseaux de régulation transcriptionnelle de complexité différente ont été étudiés au cours de cette thèse :le réseau p53-Mdm2 impliqué dans l'arrêt de la croissance cellulaire, la réparation de l’ADN et l’apoptose chez les mammifères, et le réseau de facteurs transcriptionnels GATA impliqué dans la régulation du catabolisme de l’azote chez la levure Saccharomyces cerevisiae. L’analyse théorique du réseau p53-Mdm2 a eu pour principal objectif de reproduire et d’interpréter les données expérimentales disponibles dans la littérature concernant la réponse oscillante de la p53 lorsque l’ADN de la cellule est endommagé. L’analyse théorique des comportements du réseau GATA, quant à elle, a été couplée à une étude expérimentale dans les milieux de qualité intermédiaire en azote peu investigués jusqu’à présent. In most cells, Ca(2+) increases in response to external stimulation are organized in the form of oscillations and waves that sometimes propagate from one cell to another. Numerous experimental and theoretical studies reveal that this spatiotemporal organization contains a non-negligible level of stochasticity. In this study, we extend the previous work based on a statistical analysis of experimental Ca(2+) traces in isolated, hormone-stimulated hepatocytes and on stochastic simulations of Ca(2+) oscillations based on the Gillespie's algorithm. Comparison of the coefficients of variation in the periods of experimental and simulated Ca(2+) spikes provides information about the clustering and the specific subtypes of the Ca(2+) channels. In hepatocytes coupled by gap junctions, the global perfusion with a hormone leads to successive Ca(2+) responses, giving the appearance of an intercellular wave. Des résultats d’expériences cliniques de reconstruction de l’os maxillaire faites à partir de la greffe d’une "pâte osseuse" gélifiée par l’ajout de facteur tissulaire ont été le primum movens de ce travail. Cette "pâte osseuse", faite d’os en poudre et de plasma enrichi en plaquette (PRP) à laquelle on ajoute du facteur tissulaire, est un modèle à la fois de la coagulation et de la régénération osseuse.Pour analyser des effets de la coagulation, nous avons utilisé un modèle connu :la culture primaire de cellules endothéliales (HUVEC). Les effets in vitro des facteurs de coagulation, dénommés protéases de la coagulation, pris séparément, ont été bien étudiés dans ces cellules, néanmoins aucune information sur l’effet combiné de ces protéases ou du plasma en coagulation n’était connue. Nous avons mesuré la "signalisation calcium" comme réponse cellulaire aux différents agents et ces mesures de la signalisation calcium ont été complétées par la mesure d’une autre réponse biologique, à savoir la sécrétion de cytokines pro-inflammatoires (IL-6 et IL-8). Pour l’étude de la régénération osseuse, la signalisation calcium a été mesurée sur une lignée d’ostéosarcomes humains (SaOS-2), stimulée par des protéases de la voie extrinsèque de la coagulation (facteur VIIa, facteur Xa et thrombine). Signal-induced Ca(2+) oscillations have been observed in many cell types and play a primary role in cell physiology. Although it is the regular character of these oscillations that first catches the attention, a closer look at time series of Ca(2+) increases reveals that the fluctuations on the period during individual spike trains are far from negligible. Here, we perform a statistical analysis of the regularity of Ca(2+) oscillations in norepinephrine-stimulated hepatocytes and find that the coefficient of variation lies between 10% and 15%. Stochastic simulations based on Gillespie's algorithm and considering realistic numbers of Ca(2+) ions and inositol trisphosphate (InsP(3)) receptors account for this variability if the receptors are assumed to be grouped in clusters of a few tens of channels. Given the relatively small number of clusters ( approximately 200), the model predicts the existence of repetitive spikes induced by fluctuations (stochastic resonance). Oscillations of this type are found in hepatocytes at subthreshold concentrations of norepinephrine. We next predict with the model that the isoforms of the InsP(3) receptor can affect the variability of the oscillations.
