The effect of roasting at high temperatures on the Vitamin E in hulled gourd seeds of Cucurbita pepo was studied. Roasting at 140°C for 5 min induced a swelling of the seed with an increase in volume of 43 %, and a weight loss of 6.5 %.The seed acquired the desired puffed-up appearance. The water activity of raw seeds was 0.544 and decreased during roasting to 0.105. Cucurbita pepo seeds contained 51.0 % fat. Tocopherol content of roasted seeds was 68mg/100g oil and of non roasted seeds was 107mg/100g oil. γ-tocopherol represented 96% of the total tocopherols. Total tocopherol loss during roasting was 36%. β-tocopherol loss was the highest at 50%; for α-tocopherol it was 41% and for γ-tocopherol it was 36%.Se ha estudiado el efecto del tostado a alta temperatura sobre la vitamina E en semillas de calabaza Cucurbita pepo. El tostado a 140°C durante 5 min indujo una hinchazón de la semilla con un aumento en el volumen del 43 %, y una pérdida de peso del 6,5 %. La semilla adquirió la apariencia deseada después del tostado. La actividad del agua en la semilla cruda fue de 0,544 y disminuyó durante el tostado a 0,105. Las semillas de Cucurbita pepo contenían un 51,0 % de grasa. El contenido de tocoferol de las semillas tostadas fue de 68mg/100g y el de las semillas no tostadas de 107mg/100g de aceite. El γ-tocoferol representó el 96% de los tocoferoles totales. La pérdida de tocoferoles totales durante el tostado fue del 36% siendo la má alta la del β-tocoferol con un 50%; la del α-tocoferol fue del 41% y la del γ-tocoferol del 36%.

The lactoperoxidase system (LPS) was evaluated for the prevention of postharvest diseases caused by Xanthomonas campestris, Botryodiplodia theobromae, and Colletotrichum gloeosporioides in 'Keitt' and 'Kent' mangoes. The LPS treatment significantly reduced the disease development on both cultivars after storage at 12 degrees C for 2 weeks, which was followed by a ripening at 25 degrees C. The LPS treatment did not alter the sensory quality of mango fruits (color, firmness, titrable acidity, and total soluble solids) when compared to untreated fruits. The LPS thus presents good potential alternative to the chemical fungicides traditionally used to improve the shelf life of mangoes.

Les acides gras à chaîne courte sont généralement en position sn-3 dans les triglycérides naturels, en particulier dans les corps gras laitiers. Aussi il est difficile de différencier la stéréospécificité sn-3 et la typosélectivité pour les chaînes courtes de nombreuses lipases et acyltransferases. L'ambiguité peut être levée en utilisant un triglycéride chiral avec un acide gras à chaîne courte en position sn-1 et son racémique en contrôlant les réactions d'hydrolyse. On contrôle la méthode proposée par l'utilisation des biocatalyseurs suivants : la lipase non spécifique de Candida cylindracea et la lipase de Mucor miehei régiosélective 1-3. Une étude a été réalisée afin de comparer l'effet d'un probiotique commercial à celui de différents lots de tourteau de coprah fermentés en milieu solide, sur la croissance de #Selenomonas ruminantium$, l'utilisation du lactate et la production d'acides gras volatils par cette bactérie du rumen. La consommation du lactate par #S. ruminantium$ a été supérieure pour les échantillons de tourteau de coprah fermentés par #A. niger$ (4,12 g/L) ; elle a été moindre pour les échantillons fermentés en FMS par #Penicillium italicum$, #Penicillium$ sp. (2,60 g/L) et le probiotique commercial (1,02 g/L). La consommation du lactate par #S. ruminantium$ a été 2,8 fois supérieure pour les produits fongiques par rapport au probiotique commercial. Entre les divers produits fermentés utilisés, la différence observée pour la consommation du lactate a été de 11%. Les résultats obtenus confirment les potentialités d'utilisation comme probiotique des extraits fongiques obtenus par FMS. Un bio-essai, basé sur l'augmentation de la consommation du lactate par #S. ruminantium$ cultivée en présence d'extraits de produits fermentés a été mis au point. (Résumé d'auteur)

A mixture of free caprylic acid and fructose caprylates obtained by biocatalysis was separated by molecular distillation (short path distillation). The optimum temperature and pressure (60°C and 0.1 μbar) take account of the heat-sensitivity of these compounds.

The previously published synthesis of defined chiral triglycerides has been extended to the synthesis of their racemics. The combined use of the chiral-racemic pair of a triglyceride can now be used to accurately define the effective specificity of a large number of lipases. As an example, we confirm unambiguously in this paper, the sn 3 stereospecificity for the rabbit gastric lipase, the short chain typoselectivity for the Candida antartica lipase and the sn 1 stereospecificity for the Pseudomonas aeruginosa lipase.

Chiral synthesis of 1-butyroyl 2-oleoyl 3-palmitoyl sn glycerol was achieved from a two-step reaction allowing more than 95% purity. 1-butyroyl 2-oleoyl 3-bromo sn glycerol was obtained from R(−) glycidyl butyrate through the high regioselective epoxide opening by the synergy reaction of oleic anhydride, lithium bromide and benzyltributylammonium bromide. The substitution of bromine was carried out by cesium palmitate, giving the expected molecule whose structure was checked by the usual stereospecific determination of glyceride distribution.

La désacidification enzymatique des huiles hyperacides, biocatalysée par une lipase de Mucor miehei (lipozyme), est optimisée sur une huile acide reconstituée, selon un plan d'expérience faisant varier les paramètres suivants : pression, température et proportion du biocatalyseur. Fructose oleate undergoes continuous synthesis in a fixed catalyst bed reactor using an industrial fixed lipase. The effects of the time spent in the reactor, substrate concentration and effluent recycling are studied. A yield of 83% is obtained by recycling the effluent 3 times.

A group of 291 Staphylococcus aureus isolates from mastitic cow's milk (n = 125), bulk tank milk (n = 96), and Minas frescal cheese (n = 70) were screened for staphylococcal enterotoxin (SE) genes (sea, seb, sec, sed, see, seg, seh, sei, selj, and sell) and for the tst-1 gene encoding staphylococcal toxic shock syndrome toxin 1 by PCR assay. A total of 109 (37.5%) of the isolates were positive for at least one of these 11 genes, and 23 distinct genotypes of toxin genes were observed. Of the S. aureus isolates bearing SE genes, 17 (13.6%) were from mastitic cow's milk, 41 (41.7%) were from bulk tank milk, and 51 (72.9%) were from Minas frescal cheese. The occurrence of exclusively more recently described SE genes (seg through sell) was considerably higher (87 of 109 PCR-positive strains) than that of classical SE genes (sea through see, 15 strains). The SE genes most commonly detected were seg and sei; they were found alone or in different combinations with other toxin genes, but in 60.8% of the cases they were codetected. No strain possessed see. The tst-1 gene was found in eight isolates but none from mastitic cow's milk. Macrorestriction analysis of chromosomal DNA from 89 S. aureus isolates positive for SE gene(s) was conducted with the enzyme SmaI. Fifty-five distinct pulsed-field gel electrophoresis patterns were found, demonstrating a lack of predominance of any specific clone. A second enzyme, ApaI, used for some isolates was less discriminating than SmaI. The high genotype diversity of potential toxigenic S. aureus strains found in this study, especially from Minas frescal cheese, suggests various sources of contamination. The purification of the lipase from Candida curvata CBS 570 was achieved steps. Its optimum pH is 6 and its optimum temperature range is Iff C to 60°C. This enzyme is thermoresistant and only loses 20% of its activity when heated at 50°C during 30 minutes. Its activation energy is 144 kcal/mole and its inactivation energy 22 kcal/mole. Its molecular weight was determined to be 195000. EDTA, p-chloromercuri benzoate, N-ethyl- and iodoacetamide have no influence on the activity of this enzyme, whereas Cu++ and Zn++ show strong inhibitory effects. The lipase activity is induced by the presence of triglycerides and inhibited by the presence of glucose. This enzyme strongly attacks triolein and trilinolein molecules, however it only hydrolyzes a little tristearin and trilinolenin. Candida lipolytica YB 423-12 is able to incorporate fatty acid from the culture medium when lipids are used as carbon substrate. The composition of cell lipids is largely dependent on that of the culture medium. An important Δ 9 desaturase activity acts on incorporated palmitic and stearic acids; and Δ 11-eicosenoic and erucic acids are shortened to oleic acid.

International audience; Aims: This study aimed to determine influence of post-harvest treatments on PAH's formation in raw cocoa.Study Design: A total of 370 samples were analyzed during 2014 and 2015 cocoa harvesting.Methodology: A method based on a solid-liquid and liquid-liquid extraction followed by an HPLC-Fluorescence assay was optimized and validated for PAHs analysis in cocoa.Results: Whatever the post-harvest treatment, cocoa PAH's contents were under 6.19 ± 0.30 µg.kg-1. Then, after traditional warehouse storage of raw cocoa, PAHs contents ranged from 35.11 ± 3.30 to 39.53 ± 0.75 µg.kg-1 above EU standards. Artisanal smoked dried cocoa recorded the highest PAH contents comprising between 35.06 ± 0.42 and 172.22 ± 14.79 µg.kg-1. Also, monitoring of PAH concentrations during make process of cocoa into derived products has shown that shelling reduces the initial contamination of cocoa beans by more than 90%.Conclusion: The use of artificial drying methods and storage conditions in the presence of smoke-induced and increasing PAHs to a critical level. Particularly, drying techniques using smoke caused considerable accumulation of PAHs in raw cocoa.

Cocoa fermentation is a spontaneous fermentation that lasts 4 to 8 days. It is mainly based on the succession of three groups of microorganisms: yeasts, lactic acid bacteria and acetic bacteria that carry out respectively the alcoholic, lactic and acetic fermentation. The beans are sterile until the opening of the pod. The inoculation of the beans is usually naturally done using the environment around the pod opening and the fermentation process. Post-harvest treatment processes differ from one country to another and influence the fermentation progress. However, three species of lactic and acetic bacteria (L. plantarum, L. fermentum and A. pasteurianus) dominate the fermentations in all countries. On the other hand, their intraspecific diversity was rarely studied. In this study, we used the metabarcoding method to study the interspecific diversity of bacterial communities associated with the fermentation of cocoa beans in 3 countries: Mexico, Ivory Coast and Guyana. In addition, this method was used to identify the contribution of the surfaces related to the pre- and post-harvest environment of cocoa pods during the fermentation, which was carried out in Mexico. The dominance of the genera Lactobacillus and Acetobacter during fermentation in each country has been confirmed. In addition, the presence of country-specific genera was founded on the first day of fermentation. All the surfaces linked to the fermentation environment participate to the inoculation of the dominant genera. They act as bacterial tanks. A collection of lactic and acetic bacteria strains was produced. L. plantarum and A. pasteurianus were the most isolated species. Intra-specific diversity of A. pasteurianus strain was studied. For this, their genomic polymorphisms were analyzed using PCR amplification on repeated sequences and their biochemical characteristics were compared in a specific medium, simulating the conditions of the cocoa pulp at the 2nd day of fermentation. Our study showed that the strains of A. pasteurianus could be present in the three different countries. Some strains were distinguished for their greater affinity for lactic acid than the others, which is interesting in order to improve the organoleptic quality of the final cocoa. The results on intra-specific diversity allow us to propose potential candidates for the production of culture starters for the fermentation of cocoa beans.; La fermentation du cacao est une fermentation spontanée qui dure de 4 à 8 jours et repose principalement sur la succession de trois groupes de microorganismes : les levures, les bactéries lactiques et les bactéries acétiques qui réalisent les fermentations alcoolique, lactique et acétique respectivement. Les fèves saines sont stériles jusqu’à l’ouverture de la cabosse. L’inoculation des fèves est réalisée le plus souvent naturellement à l’aide de l’environnement autour de l’écabossage et de la mise en fermentation. Les procédés de traitements post-récolte sont différents d’un pays à l’autre et influencent le déroulement de la fermentation. Cependant, trois espèces de bactéries lactiques et acétiques (Lactobacillus plantarum, Lactobacillus fermentum et Acetobacter pasteurianus) dominent les fermentations dans tous les pays. Par contre, leur diversité intra spécifique n’a été que rarement étudiée. Dans cette étude nous avons utilisé des méthodes moléculaires indépendantes de la culture (PCR-DGGE et metabarcoding) pour étudier les communautés bactériennes associées à la fermentation des fèves de cacao selon trois pays : le Mexique, la Côte d’Ivoire et la Guyane. La méthode de metabarcoding a également été utilisée pour identifier la contribution des surfaces liées à l’environnement pré et post récolte des cabosses de cacao lors d’une fermentation réalisée au Mexique. La dominance des genres Lactobacillus et Acetobacter au cours de la fermentation dans chaque pays a été confirmée. De plus, la présence de genres spécifiques à chaque pays a été mise en évidence lors du premier jour de la fermentation. L’ensemble des surfaces lié à l’environnement de la fermentation semble participer à l’inoculation des genres dominants. Elles agissent en tant que réservoirs bactériens. Une collection de souches de bactéries lactiques et acétiques a été constituée. L. plantarum et A. pasteurianus ont été les deux espèces isolées en majorité. La diversité intra spécifique des souches d’A. pasteurianus a été étudiée. Pour cela, leurs polymorphismes génomiques ont été analysés à l’aide d’une amplification par PCR sur des séquences répétées et leurs caractéristiques biochimiques ont été comparées dans un milieu simulant les conditions de la pulpe de cacao au 2ème jour de fermentation. Notre étude a contribué à montrer que les mêmes souches d’A. pasteurianus peuvent être présentes dans les 3 pays différents. Certaines souches se distinguent pour leur plus grande affinité pour l’acide lactique que les autres, ce qui est intéressant pour améliorer la qualité organoleptique du cacao final. Les résultats sur la diversité intra spécifique nous permettent de proposer des candidats potentiels pour l’élaboration de starters de culture pour la fermentation des fèves de cacao

Mycotoxin contamination is a threat to the health and life of Humans and animals. One of the most common mycotoxin contaminating feed and foodstuffs is Ochratoxin A (OTA). OTA has a chronic toxic effect and has proved to be mutagenic, nephrotoxic, teratogenic, immunosuppressive, and carcinogenic molecule. Aptamer with their specific affinity for OTA was used in this paper to create an analytical technique. Several methods have been reported for the determination of OTA in foods. However, most of these methods could not be applied to a complex food as green coffee because the interfering native fluorescent molecules made the quantification very difficult. In this work, we mixed two separations based techniques to identify and quantify OTA in green coffee. Aptamer assisted ultrafiltration as separation technique based on the size of molecules was applied to separate the free OTA; the quantification of OTA was established by a high-performance liquid chromatography (HPLC-FD) with LOD of 0.05 ng/mL for OTA. Artificially contaminated green coffee displayed a good range of OTA recoveries up to 97.7%. The selected aptamer was used as a biorecognition element to functionalize a capacitive sensor for OTA detection. A capacitive aptasensor was developed for quantification of OTA based on modified anodized aluminum oxide with a LOD of 10-4 ng/mL. This method can be applied to the quantitative determination of OTA in green coffee at levels below the maximum levels proposed by the European Commission for green coffee (0.25 ng/mL). It also confirm that aptamers can be used as biorecognition element in diagnostic assays with commercial application for mycotoxin analysis. To our knowledge, it is the first label-free and electric capacitive aptasensor used to detect the OTA.; La contamination par les mycotoxines est une menace pour la santé et la vie des humains et des animaux. L’Ochratoxine A (OTA) est une mycotoxine des plus courantes qui contaminent les aliments. L'OTA a un effet toxique chronique et s'est révélée mutagène, néphrotoxique, tératogène, immunosuppresseur et cancérogène. Il est donc important de pouvoir détecter la présence de cette mycotoxine. Certains aptamères ont une affinité spécifique pour l’OTA et peuvent être utilisés pour créer une technique analytique. Plusieurs méthodes ont été décrites pour la détermination de l'OTA dans les aliments. Cependant, la plupart de ces méthodes ne pouvaient pas être appliquées à un aliment complexe tel que le café vert car les produits fluorescents interférents natifs du grain de café rendaient la quantification très difficile. Dans ce travail, nous avons mélangé deux techniques basées sur la séparation pour identifier et quantifier l'OTA dans le café vert. L'ultrafiltration assistée par aptamère comme technique de séparation basée sur la taille des molécules a été appliquée pour séparer l'OTA libre. La quantification de l'OTA a été réalisée par chromatographie en phase liquide à haute performance (HPLC-FLD) avec une limite de détection (LOD) de 0,05 ng/mL pour l'OTA. La récupération de l’OTA dans le café vert artificiellement contaminé présentait une bonne gamme de récupération jusqu’à 97,7%. L’aptamère sélectionné a ensuite été utilisé pour fonctionnaliser un support flexible d’alumine poreuse afin de former un aptacapteur capacitif, facilement manipulable, et spécifique envers l’OTA. Une preuve de concept a été développé pour la quantification de l’OTA et les premiers résultats ont montrés une limite de détection (LOD) de 10-4 ng/mL. Cette méthode a pu être appliquée à la détermination quantitative de l'OTA dans le café vert à des niveaux inférieurs aux niveaux maximaux proposés par la Commission européenne pour le café vert (0.25 ng/mL). Cette étude confirme également que les aptamères peuvent être utilisés comme élément de bioreconnaissance dans les tests de diagnostic ayant une application commerciale pour l'analyse des mycotoxines. À notre connaissance, il s'agit du premier aptacapteur capacitif électrique sans marquage utilisé pour détecter l'OTA.

Three biochars issued from raw or pretreated cashew nut shell were produced at 400, 600 and 800°C under nitrogen by pyrolysis in inert atmosphere. The specific surface area developed by these biochars were between 145 and 306 m²/g depending on biomass (raw or pretreated shell) and pyrolysis temperature. The increase of pyrolysis temperature leads to an increase in biochar porosity and the biochars were microporous materials.The carbon contain of these different biochars ranged between 70 and 87 % depending on pyrolysis temperature.The pH of these three carbonaceous materials were basic between 9 and 11. When produced at 400, 600 and 800°C, the biochars yields were 25, 22 and 20 % respectively. Biochars produced at 800°C had the best adsorption capacity of mycotoxins (aflatoxins and ochratoxin A) in aqueous solutions. Modeling with the Freundlich and Langmuir equations made it possible to understand the adsorption mechanism of aflatoxins and ochratoxin A respectively. The adsorption kinetics of both mycotoxins follow the pseudo-second order kinetic model. The study of interactions between biochar and toxigenic molds (Aspergillus carbonarius and Aspergillus parasiticus) revealed that biochar had no influence on them.; Trois biochars issus de coques de noix de cajou brutes ou prétraitées ont été produits par pyrolyse à 400, 600 et 800°C sous azote. Detection of Biomolecules Using Surface Plasmon Resonance (SPR) Technology for Food Quality and Traceability

International audience; The story of biotechnology of wine yeasts started a long time ago. The selection of yeasts from wineries for commercial purposes was developed from the 1970s. The aim was to display satisfactory fermentation profi les and to ensure product quality. From the 1980s, classical breeding, interspecifi c breeding and mutagenesis were applied for the improvement of existing strains. This resulted in many developments: for example, better nitrogen assimilation and fermentation kinetics were obtained by random mutagenesis (Salmon and Barre 1998). These classical approaches are still used; EMS (ethyl methyl sulfonate) mutagenesis resulted in the selection of commercial wine strain variants which produce less reduced hydrogen sulfi de due to mutations into genes encoding sulfi de reductase subunits (Cordente et al. 2009). But genomic features of wine yeasts were rapidly identifi ed as strong limitations for these approaches. Indeed, wine strains are mainly diploid, polyploid or aneuploid. They exhibit a chromosomal polymorphism (Bidenne et al. 1992). Chromosomal trisomies or tetrasomies result in impaired sporulation ability and in highly variable spore viability (Johnston et al. 2000). In addition, wine strains are generally homothallic, i.e., able to switch mating type when haploid, and highly heterozygous. All these features confer to wine yeast, high genome plasticity and limit the stability of lineage of variants.

International audience; Fermentation is a traditional way of food preservation and is of great importance for human food consumption as it enables the development of nutritional and organoleptic qualities of food. This key traditional process is used for the conservation and transformation of a wide variety of food products of different origins (animal or vegetal) and nature (liquid to solid). For instance, starchy cereal-based food, meat, fish and sea food, vegetables and fruits, dairy products, cocoa, coffee and many others are transformed by fermentation. Food fermentation is utilized in many different geographical areas and, most of the time, occurs spontaneously. In Africa and Asia, traditional fermented foods represent a large part of local population diet. They often require process optimization to extend their production and commercialization (Aidoo et al. 2006, Sanni 1993). Fermentation is either alcoholic, resulting in alcoholic beverages or bread, lactic as is usually seen for dairy foods and vegetables, or acetic (vinegar). But food products may also result from a combination of these. Moreover, frequently for traditional foods, fermentative agents are undetermined and may involve bacterial or mould species.

Globalization of trades and industrialization of food have increased the occurrence of food fraud. Cases of food contamination now have a global impact and lead to far-reaching consequences both on the economy and the health of consumers (Cubero-Leon et al., 2014). Thus, fraud and authentication became important topics in the food sector. Especially as food frauds are becoming more sophisticated to bypass controls and are therefore more difficult to detect by classical approaches. Organic foods are part of foods that are the most likely to be subject of fraud. But traceability of foods is mainly performed by administrative means (UE Regulation 178/2002). That is why it is necessary to resort advanced analytical techniques to detect non-compliant products and to ensure traceability and authentication of foods, including those from organic agriculture. Our study is based on the hypothesis that treatments associated to various farming types have a measurable impact on food microflora. That is why, the main objective of this study was to use the microbial environment of foods to discriminate them according to their production mode. PCR-DGGE, a molecular tool of microbial ecology, could be used as to discriminate food production modes using bacterial and fungal rDNA profiles. The analysis of microbial genetic profiles of nectarines, peaches, bananas and apples showed that it was possible to differentiate fruits according to their farming types. It was possible to verify the robustness of our methodology by comparing results obtained on two successive harvest years. We estimated also the intra-plot variations and observed that organic apples could be discriminated from conventional ones independently upon their position in the field (centre or border) or even on the tree. The observed differences in microflora between organic and conventional apples were significant enough to conclude that the applied treatments have a significant impact on this microflore. Furthermore, the analysis of DNA sequences obtained from PCR-DGGE and NGS allowed some microbial groups (fungal and bacterial) to be identified as specific to organic foods. However, the “terroir effect” is an important criterion to take into account for the implementation of an authentication tool for organic products. So, an application in the field would be difficult to predict if it is plot-specific. This study constitutes the basis for the development of an analytical tool that could meet the needs of food industry professionals in terms of authenticity and food safety, especially to assist certifying bodies to control and authenticate organic food products. This study enabled also to enrich the existing knowledge on the microbial ecosystem of fruits from different agricultural practices., Avec la mondialisation et l'industrialisation de l'alimentation, la fraude et les cas de contamination des aliments peuvent avoir un impact international et entraîner des conséquences de grande envergure à la fois sur l'économie et la santé des consommateurs (Cubero-Leon et al., 2014). La fraude et l'authentification sont donc devenues des sujets émergents dans le secteur alimentaire. D'autant que les fraudes sont de plus en plus sophistiquées pour contourner au mieux les contrôles et donc de plus en plus difficiles à détecter par des analyses classiques. Les aliments issus de l'agriculture biologique (AB ou bio) font d'ailleurs partie des aliments qui risquent le plus de faire l'objet de fraude. Mais la traçabilité des aliments est principalement garantie par des moyens administratifs (règlement UE 178/2002). C'est pourquoi il est nécessaire de recourir à des techniques analytiques avancées pour détecter les produits non-conformes et pour garantir la traçabilité et l'authenticité des aliments, notamment ceux issus de l'AB. Notre étude est basée sur l'hypothèse que les traitements, associés à différents types d'agriculture, ont un impact mesurable sur la microflore des aliments. L'objectif principal était de pouvoir utiliser l'environnement microbien des aliments pour les discriminer en fonction de leur mode de production. La PCR-DGGE, un outil moléculaire d'écologie microbienne, pourrait servir à discriminer les modes de production d'aliments par analyse des profils génétiques des ADNr bactériens et fongiques. L'analyse des profils génétiques microbiens de nectarines, pêches, bananes et de pommes a montré qu'il était possible de différencier les fruits en fonction de leur mode de production. La robustesse de notre méthodologie a été démontrée en comparant les résultats obtenus sur deux années de récolte successives. Létude des variation intra-parcellaires ont également permis de démontrer que les fruits bio pouvaient être différenciés des conventionnels indépendamment de leur position dans la parcelle (centre vs bord) ou encore sur l'arbre. Les différences observées au niveau de la structure des communautés microbiennes étaient donc suffisamment importantes pour conclure que les traitements appliqués ont un impact significatif sur ces communautés. De plus, l'identification des espèces microbiennes obtenues après PCR-DGGE et NGS a révélé que certains groupes microbiens (fongiques et bactériens) pourraient être spécifiques aux aliments bio. Cependant, l'effet terroir est un critère important à prendre en compte dans la mise en place d'un outil d'authentification des aliments bio. Une application sur le terrain serait donc difficile à prévoir si elle est parcelle-spécifique. Cette étude s'inscrit à la base de la mise au point d'un outil analytique qui pourrait permettre de répondre aux besoins des professionnels de l'industrie alimentaire en termes d'authenticité et de sûreté alimentaire, en particulier pour aider les organismes certificateurs à contrôler et authentifier les aliments bio. Cette étude a également permis d'enrichir les connaissances actuelles sur l'écosystème microbien des fruits en fonction des pratiques agricoles.

Cocoa and coffee are the most traded agricultural commodities in the world. They undergo many post-harvest transformations in producing countries (tropical) before being exported. Post-harvest processes differ from one country to another and from one production site to another. The technological transformation of cocoa on commercial beans and of coffee to green coffee requires a primary process handling. These practices play a crucial role in global and organoleptic quality of the products that will be processed. Our work hypothesis isthat different post-harvest processing applied to coffee and cocoa have an influence on the structure of microbial communities. The main objective was to measure this effect by performing a global analysis of microbial ecology using a molecular biology tool (PCR-DGGE, PCR amplification coupled to denaturing gradient gel electrophoresis). This technique allows variations in microbial communities to be detected and the main microbial species to be identified by sequencing.Our approach permitted to discriminate treatments, and the geographical origin of Cameroonian and Indonesian coffees. Notably, we showed that geographical origin and coffee species have a minor impact on the structure of the microbial communities when compared to the type of process used (wet or dry).By applying the approach to cocoa, we could link the global analysis of microbial ecology (PCR-DGGE) to the analysis of volatile compounds (SPME-GC-MS) to discriminate the different post-harvest treatments. Micro-fermentation were carried out with strains isolated from cocoa (L. fermentum, A. pasteurianus, P. kudriavzevii and P. mashurica) in order to identify the origin of the volatile compounds detected in the fermented cocoa. This study contributed to to show that fermentation combined with a short storage duration before fermentation is the best method to obtain cocoa beans with more desirable aromatic compounds. The statistical analysis was used to combine the results of the two types of analyzes (microbial ecology and aromatic compounds) and get relations between the detected microbial species and volatile compounds. The identified aromatic profiles prompted us to consider the use of the tested microbial strains as starter culture for cocoa fermentation.; Le cacao et le café sont les produits agricoles les plus échangés dans le monde. Ils subissent de nombreuses transformations post-récolte au niveau des pays producteurs (tropicaux) avant d'être exportés. Les procédés de traitements post-récolte diffèrent d'un pays à l'autre voire d'un agriculteur à l'autre. La transformation technologique du cacao en fèves marchandes et des grains de café en café vert nécessite un processus primaire de manutention. Ces pratiques participent et influencent, en général, la qualité marchande et organoleptique des produits destinés à la transformation. Notre hypothèse de travail est que les différents procédés de transformation post-récolte appliqués sur le café et le cacao ont une influence sur la structure des communautés microbiennes. L'objectif principal était de pouvoir mesurer cet effet en réalisant l'analyse globale des communautés microbienne en utilisant un outil de biologie moléculaire, la PCR-DGGE (Amplification par PCR couplée à l'électrophorèse sur gel en gradient dénaturant). Cette technique a été associée au séquençage afin d'identifier les espèces microbiennes majoritaires. Cette étude a montré que les communautés microbiennes associées aux grains de café et aux fèves de cacao varient au cours des différentes étapes pour chaque type de traitement post-récolte appliqué.Notre approche a permis de discriminer les voies de traitements, et l'origine géographique du café Camerounais et Indonésien. Notamment, nous avons montré que l'origine géographique et l'espèce de café utilisée ont un impact sur l'écologie microbienne du café moins important par rapport à celui du procédé. L'application au cacao nous a permis de relier l'analyse globale de l'écologie microbienne (DGGE) à l'analyse des composés volatils (SPME-GC-MS) afin de discriminer les différents traitements post-récolte. Des micro-fermentations ont été réalisées avec des souches microbiennes isolées du cacao (L. fermentum, A. pasteurianus, P. kudriavzevii et P. mashurica) dans le but d‘identifier l'origine des composés volatils détectés sur le cacao fermenté. Notre étude a contribué à montrer que la fermentation combinée à une courte durée de stockage avant fermentation est le procédé qui permet d'obtenir des fèves contenant plus de composés aromatiques désirables sur le cacao. Une analyse statistique a permis de combiner les résultats des deux types d'analyses (écologie microbienne et composés aromatiques) et de créer des relations entre les espèces détectées et les composés volatils présents. Les profils aromatiques identifiés ont permis d'envisager l'utilisation des souches testées comme starters de culture pour la fermentation du cacao.
