Abstract

The study was funded by the National Institutes of Health–Fogarty International Center, US Department of Defense AFHSC-GEIS grant GF0121_07_LI, and R.A.J.W. was supported by grant CGL2010-15734/BOS, Ministerio de Ciencia e Innovacio´n, Spain, and a Tinker Field Research grant., As part of ongoing surveillance for avian influenza viruses (AIV) in Peruvian birds, in June 2008, we sampled 600 land birds of 177 species, using real-time reverse-transcription PCR. We addressed the assumption that AIV prevalence is low or nil among land birds, a hypothesis that was not supported by the results—rather, we found AIV infections at relatively high prevalences in birds of the orders Apodiformes (hummingbirds) and Passeriformes (songbirds). 152. Modeled global invasive potential of Asian gypsy moths, Lymantria dispar

Abstract

This work was developed in part under a contract from the US Department of Defense., Asian populations of gypsy moths, Lymantria dispar (L.) (Lepidoptera: Lymantriidae), remain poorly characterized – indeed, they are not presently accorded any formal taxonomic status within the broader species. Their ecology is similarly largely uncharacterized in the literature, except by assumption that it will resemble that of European populations. We developed ecological niche models specific to Asian populations of the species, which can in turn be used to identify a potential geographic distributional area for the species. We demonstrated statistically significant predictivity of distributional patterns within the East Asian range of these populations; projecting the Asian ecological niche model to Europe, correspondence with European distributions was generally good, although some differences may exist; projecting the ecological niche model globally, we characterized a likely potential invasive distribution of this set of populations across the temperate zone of both Northern and Southern Hemisphere., Depto. de Genética, Fisiología y Microbiología, Fac. de Ciencias Biológicas, TRUE, pub

Abstract

Primary occurrence data are fully and openly accessible via the Global Biodiversity Information Facility (GBIF; http://www.gbif.org/) and Ocean Biogeographic Information System (OBIS; http://www.iobis.org/). Environmental coverages were drawn from National Oceanic and Atmospheric Administration’s (NOAA) World Ocean Atlas (NOAA 1999), The biogeographic pattern of single-celled eukaryotes (protists), including ciliates, is poorly understood. Most marine species are believed to have a relatively high dispersal potential, such that both globally distributed and geographically isolated taxa exist. Primary occurrence data for three large, easily identified ciliate species, Parafavella gigantea, Schmidingerella serrata, and Zoothamnium pelagicum, and environmental data drawn from the National Oceanic and Atmospheric Administration’s World Ocean Atlas were used to estimate each species’ spatial and environmental distributions using Maxent v3.3.3k. The predictive power of the models was tested with a series of spatial stratification studies, which were evaluated using partial receiver operating characteristic (ROC) statistics. Differences between niches occupied by each taxon were evaluated using background similarity tests. All predictions showed significant ability to anticipate test points. The null hypotheses of niche similarity were rejected in all background similarity tests comparing the niches among the three species. This article provides the first quantitative assessment of environmental conditions associated with three species of ciliates and a first estimate of their spatial distributions in the North Atlantic, which can serve as a benchmark against which to document distributional shifts. Abstract

Planktonic heterotrophic flagellates are ubiquitous eukaryotic microorganisms that play a crucial role in carbon and nutrient fluxes through pelagic food webs. Here we illustrate for the first time a grazing model of planktonic dinoflagellate, Oxyrrhis marina, on the heterotrophic nanoflagellate Goniomonas amphinema, using the DNAbinding fluorescent dye Hoechst 33342. A solution of 1 lg/mL of the fluorochrome allowed viability of the prey for at least 48 hours, provided low fluorescence quenching, and labelled the flagellate without masking the cytoplasm. After 2 hours of contact between the fluorescent prey and the predator, O. marina population had preyed on live G.amphinema at an ingestion rate of 2.2 prey Oxyrrhis-1 h-1. Results show that this model is a time-effective and inexpensive approach for the direct observation of heterotrophic flagellate grazing. The fact that prey remain alive while predation occurs, as well as the low rate of quenching, could be of help in studying the fate of realtime trophic interactions between protists in microbial webs., European Community. 155. A Multiplex PCR for Detection of Poxvirus and Papillomavirus in Cutaneous Warts from Live Birds and Museum Skins

Abstract

Viral cutaneous lesions are frequent in some bird populations, though we are generally ignorant of the causal agent. In some instances, they represent a threat to livestock and wildlife health. We present here a multiplex PCR which detects and distinguishes infection by two such agents, avipoxviruses and papillomaviruses, in avian hosts. We assayed biopsies and superficial skin swabs from field and preserved museum skin specimens. Ninety-three percent of samples from symptomatic specimens tested positive for the presence of avipox (n = 23) or papillomavirus (n = 5). Sixteen and five sequences, corresponding to the P4b and L1 genes, were obtained from avipox and papillomavirus, respectively. One museum specimen, of Fringilla coelebs (chaffinch), was apparently infected with both viruses. Although papillomavirus sequences proved identical to previously published sequences, four novel avipox sequences were generated and used to build a neighbor-joining phylogenetic tree. Our tree recovered a similar topology to that of several recent authors; however, we also propose here two new minor avipox clades (B1b and B3). This multiplex PCR technique shows improved sensitivity compared to other avipox and papillomavirus assays, is able to detect a wide range of avipox and papillomavirus types (it amplifies all three avian-derived papillomavirus genera described thus far and sequences from both major avipox clades), and was even able to detect ancient viral DNA contained in museum specimens of greater than 75 years antiquity for both viruses., Depto. de Genética, Fisiología y Microbiología, Fac. de Ciencias Biológicas, TRUE, pub

Abstract

Plague and tularemia are serious zoonotic diseases endemic to North America. We evaluated spatial patterns in their transmission in view of changing climates. First, we tested whether observed shifts since the 1960s are consistent with expected patterns of shift given known climate changes over that period. Then, we used general circulation model results summarizing global patterns of changing climates into the future to forecast likely shifts in patterns of transmission over the next 50 years. 157. Molecular identification of papillomavirus in ducks

Abstract

Tis work was supported by the Crafoord Foundation Sweden (grants number 20160971 and 20170671). Tis is contribution no. 306 from Ottenby Bird Observatory., Papillomaviruses infect many vertebrates, including birds. Persistent infections by some strains can cause malignant proliferation of cells (i.e. cancer), though more typically infections cause benign tumours, or may be completely subclinical. Sometimes extensive, persistent tumours are recorded–notably in chaffinches and humans. In 2016, a novel papillomavirus genotype was characterized from a duck faecal microbiome, in Bhopal, India; the sixth papillomavirus genotype from birds. Prompted by this finding, we screened 160 cloacal swabs and 968 faecal samples collected from 299 ducks sampled at Ottenby Bird Observatory, Sweden in 2015, using a newly designed real-time PCR. Twenty one samples (1.9%) from six individuals (2%) were positive. Eighteen sequences were identical to the published genotype, duck papillomavirus 1. One additional novel genotype was recovered from three samples. Both genotypes were recovered from a wild strain domestic mallard that was infected for more than 60 days with each genotype. All positive individuals were adult (P=0.004). Significantly more positive samples were detected from swabs than faecal samples (P<0.0001). Sample type data suggests transmission may be via direct contact, and only infrequently, via the oral-faecal route. 158. Diversity of DNA Sequences from Pathogenic and Potentially Pathogenic Eukaryotic Microorganisms in Protected Granite Mountain Rocks

Abstract

Rain-fed mountain granite rock basins are temporary habitats conditioned by a fluctuating environment and the unpredictability of precipitation or flooding rates. These small highland freshwater habitats remain largely unexplored at the microbial level. The aim of this work is to report the presence in these habitats of genetic sequences of microbial eukaryotes that are pathogens and potential pathogens of humans, wildlife, cattle, crops as well as of other microorganisms. We sequenced the hypervariable region v4 of the 18S rDNA gene from environmental DNA of sediments taken from 21 rock basins in a National Park in Spain. More than a fifth (21%) of the eukaryotic Operational Taxonomic Units (OTUs) found are ascribed to pathogenic (within 11 Phyla) and potential pathogenic (within 1 phylum, the Chytridiomycota) microorganisms. Some OTUs retrieved are of agro-economic and public health importance (e.g., Pythium spp., Lagenidium spp., Candida spp. and Vermamoeba vermiformis). In 86% of the basins, the most abundant OTUs were affiliated to Chytridiomycota, a broad fungal group including saprozoic and parasitic taxa. Two OTUs affiliated to chytrids were significantly correlated with high concentrations of heavy metals. The high proportion of chytrid-like microbial sequences found emphasises the role of these freshwater habitats for adding knowledge regarding the ecological trade-offs of the still rather unknown Chytridiomycota. 159. Continent-wide association of H5N1 outbreaks in wild and domestic birds in Europe

Abstract

Thanks to the Wildlife Conservation Society, the National Biological Information Infrastructure of the U.S. Geological Survey and the Centers for Disease Control and Prevention/National Institutes of Health for funding this work., The highly pathogenic avian influenza strain H5N1 was first detected in Europe in 2005, and has since been documented continent-wide in wild birds and poultry. However, the relative roles of each host group in transmission remain contentious. Using recently developed tools for analysis of ecological niches and geographic distributions of species, we compared ecological niche requirements for H5N1 between paired host groups (poultry versus wild birds, Anseriformes versus Falconiformes, swans versus non-swan Anseriformes). If environmental signals of different host groups are significantly different, the groups are likely to be involved in distinct transmission cycles. In contrast, models for which similarity cannot be rejected imply no unique ecological niches and no potential linkage of transmission cycles. In 24 similarity tests, we found significant similarity (13/24) or no significant differences (9/24). Although 2 of the 24 analyses showed significant differences, neither was unequivocal, so we conclude an overall signal of niche similarity among groups. 160. Natural history of avian papillomaviruses

Abstract

DTM is beneficiary of a predoctoral fellowship funded by the UCM (CT27/16-CT28/16). RAJW is supported by the Crafoord Foundation Sweden (grant number 20170671). We were funded by the Ministry of Economy and Competitiveness (project CGL2013-41642-P/BOS) from Spain., Papillomaviruses (Family: Papillomaviridae) are small non-enveloped viruses that cause skin and mucosa infections in diverse vertebrates. The vast majority have been detected in mammals. However, the number of papillomaviruses described in birds is growing, especially because of metagenomic studies. Seven complete genomes and one partial sequence have been described, corresponding to five papillomavirus genera. These have been detected from various sample types, including skin, internal epithelium, and faecal material, from seven highly diverse wild and captive avian species. This review summarizes the molecular epidemiology of avian papillomaviruses, their genomic organization, evolutionary history and diagnostic techniques used for detection. The most commonly detected avian papillomavirus lesions are cauliflower-shaped papillomas, or warts, found on the tarsus and digits of common chaffinch (Fringilla coelebs) and occasionally brambling (Fringilla montifringilla). Similar warty growths have been detected in African grey parrot (Psittacus erithacus) and northern fulmar (Fulmarus glacialis), on the head and the foot, respectively. Papillomavirus has also been detected in avian tissue with no apparent lesions, similar to findings in humans and other mammals. Papillomavirus involvement was initially suspected to cause other types of lesions, such as internal papillomatosis of parrots (IPP) and proliferative pododermatitis in waterfowl. However, determined efforts failed to demonstrate papillomavirus presence. We briefly describe avian papillomavirus genomic organization and viral gene diversity. 162. Randomised trials in maternal and perinatal health in low and middle-income countries from 2010 to 2019: a systematic scoping review

Abstract

Objectives To identify and map all trials in maternal health conducted in low and middle-income countries (LMIC) over the 10-year period from 2010 to 2019, to identify geographical and thematic trends, as well as comparing to global causes of maternal death and preidentified priority areas.Design Systematic scoping review.Primary and secondary outcome measures Extracted data included location, study characteristics and whether trials corresponded to causes of mortality and identified research priority topics.Results We searched the Cochrane Central Register of Controlled Trials database, a combined registry of trials from multiple sources. Our search identified 7269 articles, 874 of which were included for analysis. Between 2010 and 2019, maternal health trials conducted in LMICs more than doubled (50–114). Trials were conducted in 61 countries—231 trials (26.4%) were conducted in Iran. Only 225 trials (25.7%) were aligned with a cause of maternal mortality. Within these trials, pre-existing medical conditions, embolism, obstructed labour and sepsis were all under-represented when compared with number of maternal deaths globally. Large numbers of studies were conducted on priority topics such as labour and delivery, obstetric haemorrhage and antenatal care. Hypertensive disorders of pregnancy, diabetes and health systems and policy—despite being high-priority topics—had relatively few trials.Conclusion Despite trials conducted in LMICs increasing from 2010 to 2019, there were significant gaps in geographical distribution, alignment with causes of maternal mortality and known research priority topics. The research gaps identified provide guidance and insight for future research conduct in low-resource settings.Trial registration number 10.17605/OSF.IO/QUJP5.

Abstract

Molecular magnetic resonance imaging (MRI) methods have the potential to provide detailed information regarding cellular and molecular processes at small scales within the human body. Nuclear signals from chemical samples can be probed using specialised MRI techniques, to highlight molecular contrast from particular enzymes or metabolites. The aim of the work described in this thesis is to investigate both exogenous and endogenous contrast mechanisms using fluorine MRI and chemical exchange saturation transfer (CEST) respectively, in order to detect molecular changes in vitro. Initial theoretical work investigates the factors which affect fluorine MRI signals and provides a theoretical framework to determine the sensitivity of such experiments. A novel paramagnetic fluorine sensor to detect enzyme activity is then characterised using high field nuclear magnetic resonance (NMR), showing 60 to 70–fold increases in T1 relaxation values upon enzyme interaction. The effects on the fluorine lineshape from varying sample temperature and solvent were investigated. The possibility of imaging is demonstrated, but further investigations using the theoretical framework found pre–clinical implementation of the sensor is limited by the achievable experimental sensitivity. Efforts then focussed on CEST molecular methods, which are not limited by sensitivity. A protocol is developed to target amide protons in an in vitro cancer cell model, with parameters optimised following simulation of the expected contrast. Analysis of CEST results were aided through use of a support vector machine (SVM) to distinguish group differences between cancer cells and control samples. A linear classifier was found to be suitable to discriminate between samples.

169. A network-based analysis of the cellular and genetic etiology of disease

Abstract

Thousands of disease-associated loci have been identified in genome-wide association studies (GWAS). These loci can span multiple genes and identifying which, if any, of these genes are causal can be challenging. Multiple methods have been developed to identify causal genes, some of which use networks of physical interactions between proteins. The performance of many of these methods may however be limited by their failure to use data specific to the tissues and cell types that manifest each disease. Furthermore, many network-based approaches may be biased towards better-studied genes. In order to use data specific to a disease-manifesting cell type to identify disease- associated genes, it is first necessary to identify the disease-manifesting cell types. In this thesis, I report the development of the GSC (Gene Set Compactness) and GSO (Gene Set Overexpression) methods, which I use to identify associations between 352 diseases and 73 cell types. The GSC method identifies these associations using cell-type-specific protein-protein interaction (PPI) networks, which I generate by integrating PPI and gene expression data. Using text mining, it is demonstrated that these methods identify a large number of well-characterised disease-cell-type associations and associations that warrant further investigation. I also describe the development of ALPACA (Analysing Loci using Phenotypic And Cellular Associations), which identifies disease-associated genes using cell-type- specific PPI networks and phenotype data from humans and mice. I demonstrate that by taking a permutation-based approach, ALPACA avoids being biased towards better-studied genes. Furthermore, I demonstrate that using cell-type-specific networks, instead of generic networks, improves method performance. As the number of available tissue and cell-type-specific data continues to increase, methods that integrate these data will become increasingly important in understanding disease etiology.

170. Social organisation in the Upper and Middle Thames Valley from the Late Bronze Age to the Middle Iron Age

Abstract

This thesis is an account of social organisation in the Upper and Middle Thames Valley from the Late Bronze Age to the end of the Middle Iron Age, c.1150-100 BC. This is approached through the integration and synthesis of various different types of evidence, including houses and settlements; metalwork; pottery; depositional practices; human and animal remains; 'special deposits'; monuments; and landscape boundaries. Patterns have been found within each period that cross different types of evidence. These patterns relate to underlying internal social and conceptual logical systems. Qualitative and quantitative methods are used, and comparison between periods is an important feature of the analysis. This demonstrates the 'non-functional', culturally specific nature of many aspects of material under study and how it was treated in the past. The thesis begins with an exploration of the role that material culture plays in ways that people create identities and community relationships. The following four chapters each discuss the archaeology and interpret the social organisation of a different period. Much of the Late Bronze Age archaeology is characterised by two features: the repeated destruction and abandonment of objects, settlement and place; and the plain, undifferentiated nature of the material culture. It is argued that Late Bronze Age communities were relatively fluid; identity was not structured around lineage, and differences in status not particularly marked. In the Late Bronze Age, three distinct areas within the study region have been identified, each with differences in various types of material culture and depositional habits. The Late Bronze Age/Early Iron Age Transition is argued to have been a truly transitional period between two distinct types of social organisation. In the Early Iron Age, ancestors were being increasingly identifed with, as material culture, settlements and hillforts were passed down and used by multiple generations. Ancient and foreign exotica were acquired and appear to have been employed in the negotiation of power relationships. Aspects of ritual practice and material culture were becoming more heterogeneous. The segregation of smaller, more distinct social groups continued in the Middle Iron Age, shown in part by the construction of boundaries around the household. Hillforts were a focus for deposition. Abstract

Explainable artificial intelligence aims to bring transparency to artificial intelligence (AI) systems by translating, simplifying, and visualizing its decisions. While society remains skeptical about AI systems, studies show that transparent and explainable AI systems can help improve the Human-AI trust relationship. This manuscript presents two studies that assess three AI decision visualization attribution models that manipulate morphological clarity (MC) and two information presentation-order methods to determine each visualization’s impact on the Human-AI trust relationship through increased confidence and cognitive fit (CF). The first study, N = 206 (Avg. age = 37.87 ± 10.51, Male = 123), utilized information presentation methods and visualizations delivered through an online experiment to explore trust in AI by asking participants to complete a visual decision-making task. The second study, N = 19 (24.9 ± 8.3 years old, Male = 10), utilized eye-tracking technology and the same stimuli presentation methods to investigate if cognitive load, inferred through pupillometry measures, mediated the confidence-trust relationship. The results indicate that low MC positively impacts Human-AI trust and that the presentation order of information within an interface in terms of adjacency further influences user trust in AI. We conclude that while adjacency and MC significantly affect cognitive load, cognitive load alone does not mediate the confidence-trust relationship. Our findings interpreted through a combination of CF, situation awareness, and ecological interface design have implications for the design of future AI systems, which may facilitate better collaboration between humans and AI-based decision agents.
