102. Intergeneric relationships within the tribe Alsineae (Caryophyllaceae) as inferred from nrDNA ITSand cpDNArps16sequences: A step toward a phylogenetically based generic system

Abstract

The tribe Alsineae is a large monophyletic group in the family Caryophyllaceae especially found across Eurasia and the Americas, but with a center of diversity in the Mediterranean region. Several previous molecular phylogenetic studies have focused on the delimitation of genera and tribes of Caryophyllaceae, especially the subfamily Alsinoideae or the tribe Alsineae in a broader sense than now recognized. However, there are still many open questions regarding the subdivision of the tribe and genus delimitation. In the present study, we sampled 191 (148 species) and 149 (125 species) accessions of Alsineae representing almost all (Adenonemaand Pseudocerastiumwere not available to us) recognized genera in the tribe for nuclear DNA internal transcribed spacer (ITS) and plastid marker rps16sequences, respectively. A combined matrix of 103 species was built for taxa with both sequences available. Maximum parsimony and Bayesian inference analyses retrieved Cerastiumand Stellaria(including Myosoton) as the largest monophyletic genera, while other genera were medium‐sized (10–20 spp.) or small (<10 spp.). Our expanded sampling of Pseudostellariaand its relatives suggests a broader circumscription of this genus. Major divergence in morphology, particularly of the seeds, observed in the “Protostellaria”‐clade, allows recognition of some taxonomic changes. A total of 16 genera are recognized in Alsineae including Cerastium, Dichodon, Hartmaniella, Holosteum, Lepyrodiclis, Mesostemma, Moenchia, Nubelaria, Odontostemma, Pseudostellaria, Rabelera, Schizotechium, Shivparvatia, and Stellaria, along with Adenonemaand Pseudocerastiumthat could not be analyzed and are, therefore, kept as distinct genera. A diagnostic key to these genera, as well as notes on their relationships, distribution, and nomenclature, is provided.

Abstract

Abstract Background Cervical dysplasia and tumorigenesis have been linked with numerous chromosomal aberrations. The goal of this study was to evaluate 35 genomic regions associated with cervical disease and to select those which were found to have the highest frequency of aberration for use as probes in fluorescent in-situ hybridization. Methods The frequency of gains and losses using fluorescence in-situ hybridization were assessed in these 35 regions on 30 paraffin-embedded cervical biopsy specimens. Based on this assessment, 6 candidate fluorescently labeled probes (8q24, Xp22, 20q13, 3p14, 3q26, CEP15) were selected for additional testing on a set of 106 cervical biopsy specimens diagnosed as Normal, CIN1, CIN2, CIN3, and SCC. The data were analyzed on the basis of signal mean, % change of signal mean between histological categories, and % positivity. Results The study revealed that the chromosomal regions with the highest frequency of copy number gains and highest combined sensitivity and specificity in high-grade cervical disease were 8q24 and 3q26. The cytological application of these two probes was then evaluated on 118 ThinPrep™ samples diagnosed as Normal, ASCUS, LSIL, HSIL and Cancer to determine utility as a tool for less invasive screening. Using gains of either 8q24 or 3q26 as a positivity criterion yielded specificity (Normal +LSIL+ASCUS) of 81.0% and sensitivity (HSIL+Cancer) of 92.3% based on a threshold of 4 positive cells. Conclusions The application of a FISH assay comprised of chromosomal probes 8q24 and 3q26 to cervical cytology specimens confirms the positive correlation between increasing dysplasia and copy gains and shows promise as a marker in cervical disease progression.

133. Multiscale finite volume method for finite-volume-based simulation of poroelasticity

Abstract

We propose a multiscale finite volume method (MSFV) for simulation of coupled flow-deformation in heterogeneous porous media under elastic deformation (i.e., poroelastic model). The fine-scale fully resolved system of equations is obtained based on a conservative finite-volume method in which the displacement and pore pressure unknowns are located in a staggered configuration. The coupling is treated through a fully-coupled fully-implicit formulation. On this fully-coupled finite-volume system, coarse-scale grids for flow and deformation are imposed. Local basis functions for scalar pore pressure and vectorial displacement unknowns are then solved over their respective local domains at the beginning of the simulation, and reused for the rest of the time-dependent simulations. These local basis functions are then clustered to form the prolongation operator. As for the finite-volume nature of the proposed multiscale system, finite-volume restriction operators for poroelastic systems are utilised. Once the coarse-scale system is solved, its solution is prolonged back to the original fine-scale resolution, providing approximate fine-scale solution. The finite-volume multiscale formulation provides conservative stress and mass flux both at fine and coarse scale. Several numerical test cases are provided first to validate the fine-scale finite-volume discrete fully-implicit simulation, and then to investigate the accuracy of the proposed multiscale formulation. Moreover we compare our fully implicit MSFV method with hybrid multiscale Finite Element-Finite Volume (h-MSFE-FV). Our multiscale method allows for quantification of the elastic geomechanical behaviour with using only a fraction of the fine-scale grid cells, even for highly heterogeneous time-dependent models. As such, it casts a promising approach for field-scale quantification of the mechanical deformation and stress field due to injection and production in a subsurface formation., Petroleum Engineering
