In 2015 scientists called for a partial ban on genome editing in human germline cells. This call was a response to the rapid development of the CRISPR–Cas9 system, a molecular tool that allows researchers to modify genomic DNA in living organisms with high precision and ease of use. Importantly, the ban was meant to be a trust-building exercise that promises a ‘prudent’ way forward. The goal of this paper is to analyse whether the ban can deliver on this promise. To do so the focus will be put on the precedent on which the current ban is modelled, namely the Asilomar ban on recombinant DNA technology. The analysis of this case will show (a) that the Asilomar ban was successful because of a specific two-step containment strategy it employed and (b) that this two-step approach is also key to making the current ban work. It will be argued, however, that the Asilomar strategy cannot be transferred to human genome editing and that the current ban therefore fails to deliver on its promise. The paper will close with a reflection on the reasons for this failure and on what can be learned from it about the regulation of novel molecular tools.

Viral ve viral olmayan enfeksiyonlara yanıt olarak memelilerde birçok hücre tipi tarafından üretilen İnsan interferon beta (hIFNβ), bir immünoregülatör görevi görür ve multipl skleroz, astım, hepatit B ve C, insan papilloma virüsü gibi çeşitli hastalıklar ve çeşitli kanserler için önemli bir terapötik ilaç olma potansiyeline sahiptir. Moleküler boyutu nedeniyle recombinant IFNβ1b (rIFNβ1b) üretiminin klinik uygulamaları ve elverişliliği göz önüne alındığında, bu terapötik proteinin saf ve yüksek verimini sağlayabilecek düşük maliyetli bir üretim sistemi oluşturmak çok önemlidir. Prokaryotik sekresyon sistemleri, protein üretiminde proteinleri periplazmaya veya hücre zarının dışına ekspres olması için çoğunlukla tercih edilir. Böylece, ekspresyon sistemi, sonraki işlemleri basitleştirir ve protein yıkımını ve maliyetini azaltır. IFNβ1b ekspresyonu için oldukça arzu edilen ve özelleştirilebilir bir sistemdir. Türkiye'de yüksek fiyatlarla ithal edilen lisanslı yerli rekombinant protein üretimi henüz gerçekleştirilememiştir. E. coli hücrelerinin periplazmasına insan rIFNβ1b proteinini ekspres eden yeni vektörlerin yapımını tarif eden bazı raporlar vardır. Bu çalışmada, insan rIFNβ1b proteinini periplazmik bölgede ekspresyonu için, E. coli kodon tablosuna göre optimize edilmiş rIFNβ1b geni, biyoinformatik araçlarla elde edildi. Elde edilen gen, pelB sinyal peptidini içeren pET22b ekspresyon vektörüne klonlandı. Daha rIFNβb peptit sentezi, 25°C'de 0.4 mM IPTG ile indüklenen E. coli/BLR(DE)3 suşunda gerçekleştirildi ve daha sonra konağın ortamından, periplazmik ve sitoplazmik bölgesinden izole edilip Ni-NTA affinite kolon ile pufiye edildi. Recombinant IFNβ1b, (~ 18 kDa), üretimi %12 SDS-PAGE ve Western Blot analizi ile belirlenmiştir. Sonuçlarımız, optimize edilmiş IFNβ1b proteininin hücre içi çözünür ekspresyonunun gerçekleşmediğini gösterdi. Bu durum deneysel olarak doğrulanamamasına rağmen, uygun olmayan kodon optimizasyonu nedeniyle rIFNβ1b mRNA'ların katlanmış formunun üretildiğini ve bu yapının rIFNβ1b mRNA'ların çevrilmesini engellediğini düşünülmektedir. Prokaryotik sekresyon sisteminin yeniden yapılandırılması ve kodon optimizasyonları, rIFNβ1b proteininin daha uygun üretimini ve saflaştırılmasını geliştirebilir. Human interferon beta (hIFNβ), produced by many cell types in mammals in response to viral and nonviral infections, acts as an immunoregulator and have a potential to become an important therapeutic drug for several diseases such as multiple sclerosis, asthma, hepatitis B and C, human papillomavirus and various cancers. Considering the clinical applications and convenience of the rIFNβ production due to its molecular size, generating a low-cost production system, which could provide as much as pure and high yield of this therapeutic protein, is very important. Prokaryotic secretory systems are mostly preferred for the production in order to secrete proteins into the periplasm or out of the cell membrane. Thus, secretoy system simplifies the downstream processing and reduces the protein degradation and cost. It is a quietly desirable and customisable system for secretion of IFNβ1b. In Turkey, licensed domestic production of recombinant proteins, imported at high prices, has not been achieved. There are some reports describing the construction of novel vectors expressing human rIFNβ1b in the periplasm of the E. coli cells. In this study, for production of rIFNβ1b protein in periplasmic space, codon optimisated rIFNβ1b gene according to E. coli codon table was provided by in silico bioinformatic tools. The obtained gene was cloned into pET22b expression vector which contains the pelB signal peptide. Then recombinant IFNβ1b peptide synthesis was performed in E. coli/BLR(DE)3 strain induced with 0.4 mM IPTG at 25°C and then isolated from the medium, periplasmic and cytoplasmic space of the host and they were pufied with the Ni-NTA affinity colon. The production of the rIFNβ1b, (~18 kDa) was determined by %12 SDS-PAGE and Western Blot analysis. Our results indicated that the intracellular soluble expression of the optimized IFNβ1b protein did not take place. Eventhough, this was not confirmed by experimetally, we thought that because of the improper codon optimization, folded form of rIFNβ1b mRNA was produced and this structure prevented the translation of rIFNβ1b mRNA. Reconstruction of the prokaryotic secretion system and codon optimizations may improve the more convenient production and purification of rIFNβ1b protein. 85

Sağlık ve Biyoteknoloji araştırmalarında alternatif protein üretim konakçısı olarak kullanılmakta olan silli tekhücreli Tetrahymena thermophila ucuz ve kolay kültüre edilebilmektedir. Anti-kanser monoklonal (rituximab) antikoru, bu organizmada en son üretilen gen törapotiğidir. T. thermophila ürettiği proteinlere disülfit bağları ile insanınkine benzer küçük yapılı glikozilasyon çatalı eklemesiyle E. coli' den farklılaşmaktadır. Multiple Skleroz (MS) oto-immün hastalığının tedavisinde kullanılan insan interferon beta (IFNβ) terapötik proteinin T. thermophila'da rekombinant üretimi, bu tez çalışmasının amacını oluşturmaktadır. T. thermophila'ya kodon optimizasyonu gerçekleştirilen hIFNβ'nin dizisine, füzyon proteinin C-ucunda sfGFP ve 12xHis afinitik saflaştırma takısı olacak şekilde kodlayıcı diziler eklenerek oluşturulan okuma çerçevesi, kadmiyum ile indüklenen MTT1 promotoru kontrolü altına klonlanmıştır. Floresan mikroskop, SDS-PAGE ve Western blot analizleri, 48 kDa'luk Tt-hIFNβ-TtsfGFP-12xHis füzyon proteini ile 20 kDa'luk kırılmış Tt-hIFNβ'yı T. thermophila' nın rekombinant protein olarak ürettiğini işaret etmektedir. Afinitik takısız ve GFP'siz hücre dışına salgılatılabilen Tt-hIFNβ kodlayıcı dizi ısışoku promotoru altında gen kaseti olarak TtAC2 yapay kromozom vektörüne klonlanmıştır. Unicellular eukaryotic ciliate Tetrahymena thermophila with its cheap and simple culturing is used in health and biotechnological studies as alternative protein production host factory. Recently, anti-cancer monoclonal antibody (rituximab) drug has been produced as recombinant protein in this organism. T. thermophila is able to add correct disulfide bonds and form human-like small-size glycosylation modifications whereas E. coli could not. The capacitive analysis of T. thermophila to produce recombinant human interferon beta therapeutic protein which is used in treatment of Multiple Sclerosis (MS) auto-immune disease is the aim of this thesis. Synthesized according to the frequency of codon usage in Tetrahymena codon-optimised hIFNβ sequence, coding sequences of sfGFP and 12xHis affinity tag in its C-terminal position of hIFNβ-TtsfGFP cassette were placed and the fusion protein coding ORF was cloned into the pVGF vector under the control of cadmium inducible MTT1 promoter. Confirmation of the production of 48 kDa Tt-hIFNβ-TtsfGFP-12xHis fusion protein and 20 kDa broken Tt-hIFNβ by fluorescence microscopy and Western Blot analysis has showed that hIFNβ was successfully produced in T. thermophila as recombinant protein. Affinitic and GFP tag-free Tt-hIFNβ gene coding cassette with extracellular secrotary sequence was also placed under the heatshock promotor in the TtAC2 artificial chromosome vector. İnsana ait interlökin 7 (IL-7) immünolojide uzun süredir T hücreleri ve B hücreleri üzerindeki etkileri bilinen bir sitokindir. IL-7'nin B ve T hücresi proliferasyonu için gerekli olduğu ve IL-7'nin eksikliğinin immün sistem hücrelerinin gelişimin durmasına neden olduğu bilinmektedir. Ayrıca yapılan çalışmalar, IL-7'nin antijene spesifik T-hücre yanıtlarını uyarma veya arttırma kabiliyeti ve geniş sitotoksik aktiviteleri nedeniyle antitümör ve antiviral tedavi için in vitro kullanılabileceğini ortaya konmuştur. Ek olarak hematopoetik kök hücreleri mobilize etme kabiliyeti sayesinde, radyasyona maruz kalma, kemoterapi ve kemik iliği/kök hücre nakli sonrası T-hücre homeostazisinin rekonstrüksiyonuna önemli bir katkı sağladığı da gösterilmiştir. Bu araştırmalar sonucu IL-7'nin, T hücresi azalmış/tükenmiş hastalarda (kanser, kemik iliği nakli ve AIDS) umut verici bir potansiyele sahip olduğu ve bu hastalarda terapötik bir ajan olarak kullanılabileceğini ortaya koymuştur.Bu tez çalışmasında; IL-7'ye olan talep göz önüne alınarak IL7'nin Escherichia coli (E.coli) bakterisine klonlanması hedeflenmiştir. Bu amaçla; IL7'nin insan mononükleer beyaz kan hücrelerinden izolasyonu yapılmış ve iki farklı klonlama vektörü (pCR-BluntII-TOPO ve pJET 1.2/Blunt) kullanılmıştır. hIL7 DNA'sı yerleştirilmiş rekombinant vektörlerin, E. coli bakterisinin DH5α suşuna transformasyonu gerçekleştirilmiştir. Trasformasyon sonucu elde edilen olası transgenik bakteri kolonileri, moleküler analizlerle doğrulanmaya çalışılmış ve hIL7 taşıyan 3 adet E.coli bakteri kolonisi elde edilmiştir. Tez çalışması ile IL-7'nin bakteriyel sistemler tarafından rekombinant üretimi için gerekli ilk adımı oluşturulmuş ayrıca bilgi ve kaynak yaratılmak istenmiştir. Human interleukin 7 (IL-7) is a cytokine whose effects on T cells and B cells have long been known in immunology. It is known that IL-7 is necessary for B and T cell proliferation and that the deficiency of IL-7 causes the development of the immune system cells to halt. Furthermore, studies have shown that IL-7 can be used in vitro for antitumor and antiviral therapy because of its ability to stimulate or enhance antigen-specific T-cell responses and its broad cytotoxic activities. In addition, its ability to mobilize hematopoietic stem cells has been shown to make a significant contribution to the reconstruction of T-cell homeostasis after radiation exposure, chemotherapy and bone marrow/stem cell transplantation. These studies have shown that IL-7 has a promising potential in T-cell depleted/depleted patients (cancer, bone marrow transplantation and AIDS) and can be used as a therapeutic agent in these patients. In this thesis; in view of the demand for IL-7, it was aimed to clone the IL7 into Escherichia coli (E.coli). For this purpose; The IL7 was isolated from human mononuclear white blood cells and two different cloning vectors (pCR-BluntII-TOPO and pJET 1.2/Blunt) were used. Recombinant vectors with IL7 DNA insert were transformed into the DH5α strain of E. coli. Possible transgenic bacterial colonies obtained from the transformation were tried to be confirmed by molecular analysis and three E. coli bacterial colonies bearing the IL7 were obtained. Farklı endüstrilerde geniş bir kullanım alanına sahip olan enzimler, hastalıkların tanısında kullanılan biyokimyasal analizler için de önemlidir. Format (formik asit) tek karbonlu endojen bir metabolit olup, insan serumunda ve idrarında belirli seviyelerde bulunur. Format düzeylerinin insan serumu ve idrarında özellikle metanol intoksikasyonu, vitamin B eksiklikleri, astım, çeşitli psikiyatrik bozukluklar ve farklı patolojik durumlara bağlı olarak arttığı gösterilmiştir. Format Dehidrojenaz (FDH), format için mutlak özgüllük gösteren ve ortamda bulunan formattan elektronları NAD+'ye transfer eden bir enzimdir. Reaksiyonun sonunda oluşan NADH + H miktarı, reaksiyona giren formatın miktarı ile doğru orantılıdır. Tez projesi ile amacımız, NAD+ bağımlı FDH enzimininin rekombinant DNA teknolojisi ile üretilmesi, enzim aktivitesinin ve termal stabilitesinin artırılmasıdır. Çalışmamızda, Candida boidinii (Cbo) FDH proteinini kodlayan 1095 baz çift geni, bir şablon olarak kullanılarak Polimez Zincir Reaksiyonu (PZR) ile çoğaltıldı. Ürün pET-23b (+) ifade vektörüne klonlandıktan sonra ekspresyon için Escherichia coli (E.coli) BL21 (DE3) hücrelerine transfer edildi. Üretilen CboFDH enziminin saflaştırılması için afinite His-Trap kolonu kullanıldı. Enzim aktivitesi ölçümleri 340 nm'de NADH miktarının fotometrik ölçümü ile gerçekleştirildi. Moleküller arası etkileşimler üzerinde yapılan mutasyonların etkisini tahmin etmek için, Gaussian 09 yazılımına mevcut kristal yapı (PDB: 5DN9) tanıtıldı ve mutasyon yapılacak bölgeler tahmin edildi. Daha sonra, enzim aktivitesini ve termal stabilitesini artırmaya yönelik olarak Val120Thr, Phe285Thr, Gln287Glu, His311Gln ve Phe285Thr/His311Gln mutasyonları gerçekleştirildi. Mutasyonla aminoasitleri değiştirilmiş enzimin yapısı geometrik optimizasyon ile kendi ortamında gerçek forma en yakın şekilde modellendi. Sonuçlar Pymol paket yazılımı ile görselleştirilerek tartışıldı. Hem yabanıl tip hem de mutant FDH'ler için kinetik ve termostabilite çalışmaları yapıldı. Çalışmada ayrıca, yabanıl tip FDH ve mutant FDH suşlarının enzim aktivitesi üzerinde farklı metal iyonlarının ve organik çözücülerin etkisi araştırıldı. Yabanıl tip ve mutant enzimlerin ikincil yapıları ve termal stabilite çalışmaları dairesel dikroizm (CD) spektroskopisi ile incelendi.Çalışma sonucunda rekombinant DNA teknolojisi ile üretilen yabanıl tip CboFDH için uygun pH 7.4, optimum sıcaklık ise 40 °C bulunurken; mutant enzimler için optimum pH ve sıcaklıklar, Phe285ThrFDH için pH 7,sıcaklık 40 °C , Val120ThrFDH için pH 7, sıcaklık 40 °C , Gln287GluFDH için pH 7, sıcaklık 60 °C , His311GlnFDH için pH 7, sıcaklık 65 °C ve Phe285Thr/His311GlnFDH için pH 8, sıcaklık 65 °C olarak bulundu. CD cihazı ile α-heliks ikincil yapıları belirlenen yabanıl tip ve mutant enzimlerin termal denatürasyon (Tm) sıcaklıkları yabanıl tip CboFDH için 64 °C , Gln287GluFDH için 70 °C, His311GlnFDH için 77 °C ve Phe285Thr/His311GlnFDH için 73 °C olarak saptandı. Enzim kinetiği çalışmaları ile yabanıl tip CboFDH için format için KM değeri 2 mM, Kcat değeri 9.2 x 102 S-1, NAD için KM değeri 1.5 mM, Kcat değeri 2.62 x 104 S-1; Phe285ThrFDH için format için KM değeri 0.97 mM ve Kcat değeri 6.23 x 103 S-1,NAD için KM değeri 2.3 mM ve Kcat değeri 4.59 x 103 S-1; Val120ThrFDH için format için KM değeri 1.3 mM ve Kcat değeri 6.23 x 103 S-1, NAD için KM değeri 7.9 mM ve Kcat değeri 1.04 x 104 S-1; Gln287GluFDH için format için KM değeri 1.65 mM ve Kcat değeri 4.42 x 103 S-1, NAD için KM değeri 3.3 mM ve Kcat değeri 9.51 x 103 S-1; His311GlnFDH için format için KM değeri 1.5 mM ve Kcat değeri 3.28 x 103 S-1, NAD için KM değeri 1.6 mM, Kcat değeri 8.2 x 103 S-1; Phe285Thr/His311GlnFDH için format için KM değeri 1.4 mM ve Kcat değeri 6.95 x 103 S-1, NAD için KM değeri 7 mM, Kcat değeri 1.21 x 104 S-1olarak hesaplandı. Farklı konsantrasyonlardaki 11 farklı metalin enzim aktivitesine etkisi sonuçlarında yabanıl tip CboFDH ve mutant FDH'ler için CuCl2 harici tüm metallerin aktiviteyi %80'e kadar artırdığı gözlenirken; CuCl2'ün artan konsantrasyonlarda %77'ye kadar enzim aktivitesini düşürdüğü bulundu. Farklı konsantrasyonlardaki 5 farklı organik çözücünün enzim aktivitesine etkisi sonuçlarında ise yabanıl tip CboFDH ve tüm mutant FDH'lerde aseton, etanol, metanol ve propanolün enzim aktivitesini %20-%31 aralığında artırdığı ancak kloroformun artan konsantrasyonlarda enzim aktivitesini %97'ye kadar düşürdüğü bulundu. Formate (formic acid) is an essential endogenous single-carbon metabolite under normal circumstances, it is found in human serum and urine at particular levels. Formate levels were shown to increase in human serum, urine and exhaled breathe condensate due to metabolism of different substances especially in cases of methanol intoxication, vitamins B deficiencies, asthma and various psychiatric disorders. Format Dehydrogenase (FDH) is an enzyme that shows absolute specificity for formate and removes electrons from the format ion in the environment and transfers them to NAD+. The amount of NADH + H at the end of the reaction is calculated as a direct proportion to the amount of the formate entering the reaction. With the thesis project, our aim is to produce NAD + dependent FDH enzyme by recombinant DNA technology and increase enzyme activity and thermal stability. In our study, 1095 base pair gene encoding the Candida boidinii (Cbo)FDH protein was amplified by PCR using the genomic DNA from C. boidinii as a template. The product was cloned into pET-23b(+) vector and transferred to Escherichia coli BL21 (DE3) cells for expression. The affinity His-Trap column was used for purification of the enzyme. Enzyme activity measurements were performed spectrophotometrically by monitoring the formation of NADH at 340 nm. To predict the influence of mutations done on intramolecular interactions, we introduced the available crystal structure (PDB:5DN9) to Gaussian 09 software and was changed the mutation cites. Subsequently, we modelled the structure of amino acid substituted enzyme, into almost real form in its environment by geometrical optimization. The results were visualized by pymol software and discussed. The determined mutations were performed by the directed mutation method for increase the enzyme activity and thermal stability. Kinetic and thermostability studies were performed for both the wild type and mutant FDHs. In this study different metal ions and organic solvents effect on enzyme activity of wild type FDH and mutant FDH strains were investigated as well. The thermal stability assays and secondary structures of the enzymes were performed by circular dichroism(CD) spectroscopy.According to the results of the study, the optimal pH for wild type CboFDH produced by recombinant DNA technology was 7.4 and optimal temperature was 40°C ; pH and temperatures optimal for mutant enzymes were as follows: Phe285ThrFDH pH 7, temperature 40 °C , Val120ThrFDH pH 7, temperature 40 °C , Gln287GluFDH pH 7, temperature 60 °C, His311GlnFDH pH 7, temperature 65 °C and for the Phe285Thr/His311GlnFDH, pH 8 and the optimal temperature was found to be 65 °C. Thermal denaturation (Tm) temperature values of wild type and mutant enzymes with α-helix secondary structures determined by CD device were determined as 64 °C for wild type CboFDH, 70 °C for Gln287GluFDH, 77 °C for His311GlnFDH and 73 °C for Phe285Thr/His311GlnFDH. Enzyme kinetics studies for wild type CboFDH for formate revealed that the KM value was 2 mM and Kcat value was 9.2 x 102 S-1, for NAD the KM value was 1.5 mM and Kcat was 2.62 x 104 S-1; for Phe285ThrFDH the KM for formate was 0.97 mM and the Kcat value was 6.23 x 1063 S-1, the KM value for NAD was 2.3 mM and the Kcat value was 4.59 x 103 S-1; for Val120ThrFDH the KM value for formate was 1.3 mM and Kcat was 6.23 x 103 S-1 , KM value for for the NAD 7.9 mM and Kcat of 1.04 x 104 S-1; for Gln287GluFDH, the KM value for formate was 1.65 mM and the Kcat was 4.42 x 103 S-1, the KM value for NAD was 3.3 mM and the Kcat value was 9.51 x 103 S-1; for His311GlnFDH, the KM value for the format was 1.5 mM and the Kcat was 3.28 x 103 S-1, the KM value for NAD was 1.6 mM, the Kcat value was 8.2 x 103 S-1; for Phe285Thr / His311GlnFDH, the KM value for the formate was 1.4 mM and the Kcat was 6.95 x 103 S-1, the KM value for NAD was 7 mM, and the Kcat value was 1.21 x 104 S-1. The effect of 11 different metals in different concentrations on the enzyme activity was found that all metals except CuCl2 found to enhance the activity for wild type CboFDH and mutant FDHs by up to 80%; CuCl2 was found to reduce the activity up to 77% in higher concentrations. The effect of 5 different organic solvents in different concentrations on the enzyme activity was found that acetone, ethanol, metanol and propanol increase the activity for wild type CboFDH and mutant FDHs in range between 20%-31% but chloroform was found to decrease the activity between 37%- 97% at increasing concentrations in all enzymes. This study is important in terms of providing data on the production of a wide range of NAD+-dependent FDH enzymes, which are absolutely specific to the formate, which is an important indicator of the levels in some pathological conditions, and the production of large-scale NAD+-dependent FDH enzyme.Keywords: Candida boidinii, Formate Dehydrogenase, Formate, Protein Engineering, Recombinant DNA Technology, Thermal Stability 235

Nükleaz degredasyonundan korunma ve hücreye giriş etkinliğini arttırmak için viral olmayan gen taşıyıcı sistem olarak kitozan; biyobozunur olması, toksik olmayışı ve katyonik yapısı sebebiyle sıklıkla tercih edilmektedir. Bu çalışmada, hazırlanan kitozan/mammaglobin shRNA nanoplekslerin aracılığıyla hMAM geninin baskılanmasının in vitro olarak incelenmesi amaçlanmıştır.Gereç ve Yöntem: shRNA’nın spektrofotometrik ve elektroforetik kontrolleri yapılmıştır. Kitozan/shRNA nanoplekslerinin partikül boyutu, zeta potansiyel, jel elektroforez, serum stabilitesi ve TEM görüntüleme analizleri yapılmıştır. Hücre kültüründe; tranfeksiyon sonrası mammaglobin miktarı ELISA ile ölçülmüştür ve MTT sitotoksisite, BrdU proliferasyon ve invazyon testleri yapılmıştır.Bulgular: Tam nanopleks oluşumu gözlenmiştir, nanopleks boyutlarının ve zeta potansiyel değerlerinin uygun olduğu belirlenmiştir. Nanoplekslerin shRNA’yı degredasyondan koruduğu görülmüştür. MTT sonuçlarına göre sitotoksik etki saptanmamıştır. The aim of this study was to investigate the inhibition of hMAM gene in vitro conditions with chitosan/mammaglobin shRNA nanoplexes.Material and Method: Spectrophotometric and electrophoretic controls of shRNA were performed. Particle size, zeta potential, gel electrophoresis, serum stability and TEM imaging analyzes of chitosan/shRNA nanoplexes were carried out. In cell culture; the amount of mammaglobin after transfection was measured by ELISA and MTT cytotoxicity, BrdU proliferation and invasion tests were performed. Results: Fully nanoplexation at all ratios was observed. Appropriate particle size and zeta potential values of nanoplexes were obtained. Nanoplexes were observed to protect shRNA from degredation No cytotoxic effect was observed according to MTT results. It was observed that mammaglobin and invasion were suppressed.Conclusions: It has been shown that a successful complex structure is formed, chitosan is the safe and effective delivery system for shRNA and chitosan/shRNA nanoplexes suppress mammaglobin in breast cancer.

Bu çalışmada, bilinen en asidofilik organizma olan arkeabakteri Picrophilus oshimae'nin moleküler bir küçük ısı şoku protein geni (po-sHSP20) ilk kez E.coli'de klonlanmış ve genin yüksek düzeyde anlatımı yapılmıştır. Yüksek ısıya dayanıklı olan rekombinant po-sHSP20 proteini, afinite kromotagrafisi ile homojen bir şekilde saflaştırılmıştır. po-sHSP20'nin Boyut Dışlama Kromatografisi ile yapılan oligomerik yapı analizi proteinin çoğunlukla 12-mer, 18-mer ve bazı dimerik/monomerik birimler halinde bulunduğunu göstermiştir. po-sHSP20'nin yüksek oranda korunmuş K99 grubu glutamik asit ve glisinle değiştirilmiştir. Mutant proteinlerin E.coli'de anlatımı başarıyla gerçekleşmiştir. po-sHSP20 varyantlarının şaperon aktiviteleri, domuz kalbi sitrat sentaz enzimi substrat olarak kullanılarak çalışılmıştır. K99E and K99G varyantları sitrat sentazın 47ºC'de ısı kaynaklı inaktivasyonunu yabanıl tipe göre daha iyi önlemişlerdir (sırasıyla, 2.3 ve 2 kat). Tüm şaperon varyantları sitrat sentazın ısı kaynaklı kümelenmesini, 1:7 ve 1:35 molar oranlarında önleyebilmiştir. po-sHSP20'nin 3 boyutlu model yapısının analizi, monomerin alfa kristalin bölgesi ile α-heliks N-terminal ve sarmal C-terminal bölgeleri bulunduğunu göstermiştir. Dimerleşme bir monomerin β6 ipliği ile diğer monomerin β2 ipliği arasındaki etkileşimle olmaktadır. Model yapı analizlerine göre, K99G and K99E mutasyonları sonucu K99 grubunun yer aldığı moleküller arası hidrojen bağı ile birlikte bazı molekül içi hidrojen ve hidrofobik bağlar kaybolmuştur. In this study, a small heat shock protein gene (po-sHSP20) of archaeon Picrophilus oshimae which is the most thermoacidophilic organism known, was cloned and overexpressed in E.coli for the first time. The recombinant po-sHSP20 protein that was resistant to high temperature was purified to homogeneity by affinity chromatography. Oligomeric structure analysis of the po-sHSP20 by Size Exclusion Chromatography showed that it exists mostly as 12- and 18-mer oligomers with some dimeric/monomeric units under physiological conditions. Highly conserved K99 residue of the po-sHSP20 was substituted by glutamic acid and glycine. Mutant proteins were successfully expressed in E.coli. Chaperone activities of the po-sHSP20 variants were studied by using pig heart citrate synthase as the client protein. The K99E and K99G variants better protected citrate synthase (2.3- and 2-fold, respectively) from heat inactivation at 47ºC, as compared to wild-type. All chaperone variants could prevent thermal aggregation of citrate synthase at a molar ratio of 1:7 and 1:35. The analysis of the 3D model structure of the po-sHSP20 showed that its monomer consists of an alpha crystallin domain flanked by an N-terminal α-helix and C-terminal coiled structure. Dimerization occurs via interactions of β6-strand of one monomer with β2-strand of other monomer. According to model structure analyses of K99G and K99E mutations resulted in loss of the intermolecular hydrogen bond, together with the some intramolecular hydrogen and hydrophobic bonds that K99 residue participates. 128

Son yirmi yılda, moleküler biyoteknolojideki gelişmelerin ardından, rekombinant biyoteknolojik ilaçların üretimi önemli ölçüde artmıştır. Çin hamsteri yumurtalık hücreleri endüstriyel biyoterapötiklerin üretiminde en çok tercih edilen memeli hücre ekspresyon sistemidir. Bu hücrenin avantajları süspansiyonda büyüyebilmesi, insan benzeri translasyon sonrası modifikasyonlar yapabilmesi ve iyi karakterize edilmiş transfeksiyon ve gen amplifikasyon sistemlerine sahip olmasıdır. Bu çalışmayı gerçekleştirmek amacıyla, rekombinant DNA teknolojisini kullanarak, yeni bir çift promotör raportör sistemi tasarladık. Bu sistem ile çeşitli CHO hücre hatlarında doğal viral, memeli ve endojen promotörleri en yüksek seviyede protein ekspresyonu için sistematik olarak karşılaştırıldı. İlk olarak, CHO-WT, CHO-DG44 ve CHO-DG44 süspanse hücre hatlarında promotör aday panelimizi (CMV, SV40, HSV TK, PGK, EFS, EF1a, UBC, CAG ve CHEF1a) test ettik. Lusiferaz analizi sonucunda, en yüksek raportör aktivitesini CMV promotöründe tespit ettik. Lusiferaz sonuçlarımızı, seçili dört promotörün akış sitometrisinde analiz edilmesi ile destekledik. Sonrasında, seçtiğimiz beş promotörü stabil hücre hatlarında karşılaştırmak amacıyla, DHFR içeren vektöre yerleştirdik. Stabil hücre hatlarının elde edilmesi halen devam etmektedir. Tamamlandığında, çift promotörlü sistemimiz ile güçlü beş promotörü uzun süreli hücre kültürü için karşılaştırabileceğiz. Sonuç olarak, çift promotör raportör sistemi, tipik olarak iki vektörün beraber verilmesinde görülen problemleri ortadan kaldırdı ve CHO hücrelerinde yüksek ekspresyon seviyeleri sağlayan güçlü düzenleyici elementleri tanımlamak için faydalı bir sistem olduğu kanıtlandı.Anahtar Kelimeler: CHO, rekombinant DNA teknolojisi, promotör gücü, çift promotörsistemi Following the developments in molecular biotechnology over the past two decades, the production of recombinant biological drugs has increased significantly. Chinese Hamster Ovary (CHO) cells are essentially the most preferred mammalian cell expression system for industrial manufacturing of biotherapeutics because of easy adaptation to grow in suspension, human-like post translational modifications and well-characterized transfection and gene amplification systems. In the present study, using recombinant DNA technology, we engineered a novel all-in-one dual-promoter reporter system to systematically compare the strength of natural viral, mammalian and endogenous promoters for high level of protein expression in various lines of CHO cells. We firstly studied a large panel of candidate promoters (CMV, SV40, HSV TK, PGK, EFS, EF1a, UBC, CAG and CHEF1a) in CHO-WT, CHO-DG44 and CHO-DG44 suspension cell lines for transient gene expression. Of nine promoters, luciferase assay revealed that CMV achieved the highest reporter activity. We supported our luciferase assay results via repeating the comparison of three strong promoters and one weak promoter with flow cytometry. Then, five strongest promoters were selected and placed on the backbone having mouse DHFR coding sequence to test the promoter strength in stably transfected cells. The recovery of stable cells is still in progress. So, after recovery, we will be able to compare these five strong promoters with our dual promoter system in long term culture. Conclusively, the dual-promoter reporter system eliminated the problems in co-transfection assays and proved to be a useful system to identify strong regulatory elements ensuring high levels of expression in CHO cells.Key Words: CHO, recombinant DNA technology, promoter strength, dual promoter system 93

Amaç: Farklı organizmalardan elde edilen proteolitik enzimler endüstrinin değişik alanlarında yaygın olarak kullanılmaktadır. Bu tez çalışmasında, ekstremofil özellik gösteren ve çoğalmak için özel koşullar gerektiren H. hispanica'ya ait proteaz genlerini, üretilmesi daha kolay ve ucuz olan Escherichia coli hücrelerine aktarmak, bu hücrelerde proteaz enzimlerini rekombinant olarak üretmek ve proteolitik aktivitelerini analiz etmek amaçlandı.Gereç ve Yöntem: H. hispanica genomunda proteaz ve serin proteaz geni okuma çerçevesi olarak tanımlanan DNA bölgeleri PZR tekniği ile çoğaltıldı ve E. coli hücreleri için geliştirilen, farklı kontrol bölgelerine sahip plazmit vektörlere (pET-14b, pBluescript II SK+ ve pAK-Taq) klonlandı. Klonlanan genlerin doğrulukları DNA dizi analizleri ile saptandı. Rekombinant proteaz enzimlerinin E. coli hücrelerinde sentezi SDS-PAGE teknikleri ile analiz edildi. Enzim aktiviteleri, hücrelerin milk-agar besiyerinde oluşturdukları üreme zonlarına ve hücrelerden hazırlanan lizatların BSA'yı ve/veya azokazein substratı hidroliz etme özelliklerine bakılarak değerlendirildi.Bulgular ve Sonuç: Farklı promotör dizileri kontrolünde klonlanan H. hispanica proteaz genlerinin nukleotit dizilerinin doğruluğu DNA dizi analizleri ile ortaya kondu. H. hispanica proteaz geninin denenen farklı E. coli suşlarında istenilen düzeylerde ekspresyon yapmadığı görüldü. Buna karşın serin proteaz geninin T7 bakteriyofaj promotörü kontrolünde, E. coli BL21 hücrelerinde, diğer hücresel proteinleri ile karşılaştırıldığında yüksek düzeylerde ekspresyon yaptığı saptandı. Bununla birlikte rekombinant serin proteazın hücrelerde inaktif inklüzyon cisimleri halinde biriktiği belirlendi. Rekombinant serin proteazın çözünür forma dönüştürülmesinde kısmen başarı sağlansa da, istenilen düzeylerde enzim aktivitesi saptanamadı. E. coli hücrelerinde etkin olarak sentezlenen H. hispanica serin proteaz enziminin tekrar aktif forma katlanmasına yönelik çalışmalar sürdürülmektedir.Anahtar Kelimeler: Serin Proteaz, Proteaz, H. hispanica, Halofilik, Rekombinant Aim: Proteolytic enzymes isolated from different organisms are widely used in a various fields of the industry. In this thesis, it was aimed to transfer the protease genes of extremophilic Haloarcula hispanica to Escherichia coli that is easier ve cheaper to produce, recombinantly produce the proteases ve to analyze their proteolytic activities.Materials ve Methods: The DNA fragments described as proteases open reading frame on H. hispanica genome were amplified by PCR ve cloned into the E. coli plasmids (pET-14b, pBluescript II SK + ve pAK-Taq) having different control elements. Accuracy of the genes was determined by DNA sequencing. Recombinant proteases synthesed in E. coli was analyzed by SDS-PAGE techniques. Enzyme activities were evaluated by checking of hydrolysis of the BSA ve/or azokazein with the cell lysates ve the zones of cells growing on milk-agar medium.Results ve Conclusion: The accuracy of the H. hispanica proteases genes cloned under the control of different promoters was demonstrated by DNA sequencing. H. herpanica protease gene did not express at the desired levels in the different E. coli strains tested. In contrast, the serine protease gene under the control of T7 promoter was expressed at high level comparing with other cellular proteins in E. coli BL21. However, it was determined that the recombinant serine protease accumulates as inactive inclusion bodies in the cells. Although it was partially successeded in converting the recombinant serine protease to the soluble form, the desired enzyme activity could not be detected. Amaç: Sunulan bu tez çalışmasında prognostik belirteç, proliferasyon kontrolü, apoptozis, hücre migrasyonu, hücre invazyonu ve immünoassay çalışmalarının kontrolü amacıyla kullanılabilme potansiyeline sahip olan pankreatit ile ilişkili proteinin (PAP) rekombinant DNA teknolojisi ile geliştirilmesi amaçlanmıştır. Yöntem: Bu tez çalışmasında, erken teşhis ve tedavi amaçlı veya ELISA kitlerinde standart olarak kullanılmaya hazır rekombinant PAP proteini Pichia Pastoris X33 suşunda, indüklenebilir AOX promotörü ve salgılama sinyaline sahip pD912 vektörü ile üretilmiştir. Üretilen rekombinant PAP proteininin antijenik özellikleri, ELISA ve Western Blot testleri ile kontrol edilmiştir. Bulgular: Çalışma kapsamında üretilen rekombinant PAP proteininin ticari PAP ile benzer antijeniteye sahip olduğu belirlenmiştir. Üretilen proteinler Western Blot ve ELISA testi ile kontrol edilmiştir. Analiz sonuçlarına göre rekombinant PAP proteini başarılı bir şekilde üretilmiştir.Sonuç: Sonuç olarak, tanı ve tedavi başta olmak üzere birçok alanda kullanılabilir ve standart olarak kullanılabilme potansiyeli olan rekombinant PAP proteini başarılı bir şekilde üretilmiştir. Objective: In this thesis, it is aimed to develop pancreatitis related protein (PAP) which has the potential to be used to control prognostic markers, proliferation control, apoptosis, cell migration, cell invasion and immunoassay studies by recombinant DNA technology.Method: In this thesis, the recombinant PAP protein, ready for use as a standard for early diagnosis and treatment or in ELISA kits, was produced in the Pichia Pastoris X33 strain with the inducible AOX promoter and pD912 vector with secretion signal. The antigenic properties of the recombinant PAP protein produced were checked by ELISA and Western Blot tests.Result: It was determined that the recombinant PAP protein produced in the study had similar antigenicity to commercial PAP. The proteins produced were checked by Western Blot and ELISA test. Based on the results of the analysis, recombinant PAP protein was successfully produced.Conclusions: As a result, recombinant PAP protein with the potential to be used as a standard is successfully used in many areas, especially in diagnosis and treatment. 85

The production of new cultivars via recombinant DNA technology is important in applied agriculture. Promoters play fundamental roles in successful transformation and gene expression. Fragments of the upstream regulatory region of the movement protein gene of the Tomato yellow leaf curl virus (TYLCV; two fragments) and Watermelon chlorotic stunt virus (WmCSV, two fragments) and one fragment of the coat protein putative promoter of TYLCV (CPTY-pro) were isolated to assess their abilities to drive expression in monocot and dicot plants. We used bioinformatic analyses to identify tentative motifs in the fragments. The five promoter fragments were isolated, fused with the GUS reporter gene, and transformed into tomato, watermelon, and rice plantlets via Agrobacterium infiltration. GUS expression driven by each putative promoter was analysed using histochemical and fluorometric analyses. In both dicots and the monocots, the highest level of GUS expression was obtained using a truncated regulatory region from TYLCV (MMPTY-pro) followed by a truncated regulatory region from WmCSV (MMPWm-pro). However, the corresponding full-length fragments from TYLCV and WmCSV showed essentially equivalent expression levels in the fluorometric GUS assay compared with the enhanced Cauliflower mosaic virus e35S-pro. In addition, CPTY-pro showed no expression in either the dicots or the monocot. This study demonstrated that MMPTY-pro and MMPWm-pro may be useful as plant promoters.

Bu tezde, Thermobifida fusca EFTL 17 suşundan ksilanaz geninin izole edilmesi, ökaryotik (Kluyveromyces lactis) ve prokaryotik (Escherichia coli) konukçular kullanılarak ksilanaz geninin klonlanması ve rekombinant proteinin üretilmesi incelenmiştir. Tezde ilk olarak, Thermobifida fusca EFTL 17 suşu ksilan içeren modifiye ksilan (+) termoaktinomiset ortamında geliştirilmiştir ve ksilanazın farklı koşullar altındaki enzim aktivitesi kontrol edilmiştir. Enzimin optimum aktiviteyi ksilan (+) TA ortamında, 55oC'de ve pH 7,2 da gösterdiği ve 166,5 U/mL olduğu belirlenmiştir. Tezin bu aşamasında ise, Thermobifida fusca EFTL 17 'nin ksilanazı transkripte eden gen bölgesi E. coli'ye klonlanmış ve transformasyon miktarı ve koloni sayısının beklenenden daha düşük olduğu belirlenmiştir., In this thesis, the isolation of the xylanase gene from the Thermobifida fusca EFTL 17 strain and the cloning of the xylanase gene using eukaryotic and prokaryotic hosts and the production of recombinant protein have been investigated. In the thesis, izaolates obtained from the compost of the old Foça mushroom farm were developed in a modified xylan (+) TA medium containing xylan, and the enzyme activity under different conditions of xylanase was checked. It has been determined that the enzyme exhibits optimum activity in xylan (+) TA medium, at 55 ° C, pH 7,2, 166,5 U/mL. At this stage of the thesis, the gene region transducing the xylanase of Thermobifida fusca EFTL 17 was cloned into E. coli and the transformation amount and colony number were found to be lower than expected.

Yeryüzündeki yaşamın sürekliliği için bitkiler mutlak gereklidir. Bir bitkinin hücre çekirdeğindeki haploid kromozom setini oluşturan DNA miktarının tamamı, o bitkinin genomunu oluşturur. Genellikle bitki genom büyüklüğü, genom yapısı ve bu yapının özellikleri türe özgüdür. Genom büyüklüğündeki değişkenliklerin temelini genomda farklı yaygınlıkta ve farklı özellikleriyle yer alan tekrarlayan DNA dizileri oluşturmaktadır. Bu çalışmada yeni kültüre alınıp çeşit tescili yapılan pelemir (Cephalaria syriaca L.) bitkisinin genomunu oluşturan ve genom içinde yaygın olarak bulunan tekrarlayan DNA elementlerinin tanımlanması hedeflenmiştir. Bu amaca sistematik olarak ulaşmak için pelemir bitkisinin genom ve kromozom özelliklerinin analizine yönelik ribozomal DNA’ların kromozom üzerindeki yerlerinin tespit edilmesi, rekombinant klon temelli tekrar dizilerinin izolasyonu, yeni nesil dizileme verilerinin biyoinformatik analizi ve elde edilen satelit tekrarların FISH yöntemiyle haritalanması gerçekleştirilmiştir. Bu tanımlamalar, pelemir genom yapısını oluşturan DNA elementlerinin içeriğine ve dinamiklerine ışık tutan ilk kapsamlı çalışmayı oluşturmaktadır., Plants are necessary for the continuity of life on Earth. The amount of DNA that makes up the haploid chromosome set in the cell nucleus of a plant is called the genome. Generally, plant genome size, genome structure, and features of this structure are species specific. The basis of variability in genome size is the repetitive DNA sequences present in the genome with different abundance and different characteristics. In this study, we aimed to identify the repetitive DNA elements, which are common in the genome of Cephalaria syriaca L.. In order to systematically achieve this goal, mapping of ribosomal DNA sites on chromosomes, isolation of recombinant clone-based repeat sequences, and bioinformatics analysis of next generation sequencing data were performed for analysis of genomic and chromosomal characteristics of Cephalaria syriaca L.. Our results constitute the first comprehensive study that sheds light on the content and dynamics of the DNA elements forming the Cephalaria genome structure.

Biozāles ir viens no straujāk augošajiem farmaceitiskās rūpniecības segmentiem veselības aprūpē. Rekombinantās DNS tehnoloģijas un hibridomu tehnoloģijas progress, ir izraisījis liela mēroga proteīnu ražošanu, kuriem ir potenciāli terapeitiski pielietojumi. Kopš 1975. gada, kad pirmo reizi ziņots par monoklonālo antivielu (moAv) attīstību, pagājuši vairāk kā 40 gadi un apmēram 100 terapeitiskās moAv ir apstiprinātas kā zāles, kuras galvenokārt pielieto onkoloģisku un autoimūnu slimību terapijā. Šī pētījuma mērķis bija apzināt ārstu zināšanas par moAv un, noskaidrot ārstu pieredzi un iespējas moAv terapijas pielietošanai Latvijā. Tika veikta aptauja, kurā piedalījās 67 respondenti. Pēc aptaujas rezultātiem secināts, ka lielākā daļa ārstu ir labi informēti, kas ir moAv un kāds ir to terapeitiskais pielietojums. 58% respondentu moAv terapiju ordinē ļoti reti, bet 82% atzīst, ka tā ir efektīva. 81% respondentu uzskata, ka moAv terapija ir droša un labi pārzin tās blakusparādības. Iemesli, kādēļ daudziem pacientiem Latvijā, terapreitiskās moAv nav pieejamas, ir to augstās izmaksas un valsts ierobežotais budžets., Biological agents are the fastest growing market segment of the pharmaceutical industry in healthcare. The progression of recombinant DNA technology and hybridoma technology has led to the production of large-scale proteins with potential thrapeutic uses. It has been over four decades since the developement of monoclonal antibodies (mAbs) was first reported in 1975. Since then, approximately 100 independent mAbs have been designated as drugs mostly as oncology, autoimmune and inflammatory therapeutics. The present study aimed to ascertain the knowledge of medical practitioners of Latvia in regard to monoclonal antibodies and their clinical applications, as well as the treatment options within the Latvian patient community. A survey was conducted in which 67 respondents participated. According to the results of the survey, it is concluded that the majority of medical practitioners have very good knowledge of monoclonal antibodies and their therapeutic use. 58% of respondents indicated the therapy of mAbs are rarely used in practice, 82% found the treatment to be effective. 81% respondents believe in the safety of the treatment and are aware of the most common side effects. Due to limited budget of the state and high costs of the therapies, therapeutic antibodies are inaccessible to many patients.
