We investigate polymer partitioning from polymer mixturesintonanometer size cavities by formulating an equation of state for abinary polymer mixture assuming that only one (smaller) of the twopolymer components can penetrate the cavity. Deriving the partitioningequilibrium equations and solving them numerically allows us to introducethe concept of “polymers-pushing-polymers” for the action of nonpenetrating polymers on the partitioningof the penetrating polymers. Polymer partitioning into a pore evenwithin a very simple model of a binary polymer mixture is shown todepend in a complicated way on the composition of the polymer mixtureand/or the pore-penetration penalty. Changes in environmental pH can induce morphological changes in empty proteinaceous shells of bacteriophages in vitro that are very similar to changes occurring in viral capsids in vivo after encapsidation of DNA. These changes in capsid shape and size cannot be explained with a simple elastic model alone. We propose a new theoretical framework that combines the elasticity of thin icosahedral shells with the pH dependence of capsid charge distribution. Minimization of the sum of elastic and electrostatic free energies leads to equilibrium shapes of viral shells that depend on a single elastic parameter and the detailed configuration of the imbedded protein charges. Based on the in vitro shell reconstructions of bacteriophage HK97 we elucidate the details of how the reversible transition between Prohead II and Expansion Intermediate II states of the HK97 procapsid is induced by pH changes, as well as some other features of the bacteriophage maturation. It is well established that the long-range van der Waals or thermal Casimir interaction between two semi-infinite dielectrics separated by a distance H is screened by an intervening electrolyte. Here we show how this interaction is modified when an electric field of strength E is applied parallel to the dielectric boundaries, leading to a nonequilibrium steady state with a current. The presence of the field induces a long-range thermal repulsive interaction, scaling just like the thermal Casimir interaction between dielectrics without the intervening electrolyte, i.e., as 1/H^{3}. At small E the effect is of order E^{2}, while at large fields it saturates to an E independent value. We explain the results in terms of a decoupling mechanism between the charge density fluctuations of cations and anions at large applied fields.

Structural transformations occurring in proteinaceous viral shells (capsids) can be induced by changing the pH of bathing solution, thus modifying the dissociation equilibrium of ionizable amino acids in proteins. To analyze the effects of electrostatic interactions on viral capsids, we construct a model of 2D isotropic elastic shells with embedded point charges located in the centers of mass of individual proteins. We find that modification of the electrostatic interactions between proteins affects not only the size and shape of capsids, but in addition induces substantial deformations of hexamers in capsid structures. Using bacteriophage P22 and Nudarelia capensis omega virus (NωV) as examples, we analyze the capsid faceting and propose an explanation as to why the hexamers in spherical procapsid are skewed, while they acquire a regular shape in the faceted state. Also, we examine the electrostatic and elastic effects that can explain different shapes of coronavirus shells decorated with spikes, which are often localized in compact areas over the shell surface. The proposed mechanism of local curvature generation is supported by the remarkable correspondence between the shell shape and the distribution of spikes in model and observed shells.

We consider a statistical mechanical model of a generic flexible polyelectrolyte, comprised of identically charged monomers with long-range electrostatic interactions and short-range interactions quantified by a disorder field along the polymer contour sequence, which is randomly quenched. The free energy and the monomer density profile of the system for no electrolyte screening are calculated in the case of a system composed of two infinite planar bounding surfaces with an intervening oppositely charged polyelectrolyte chain. We show that the effect of the contour sequence disorder, mediated by short-range interactions, leads to an enhanced localization of the polyelectrolyte chain and a first order phase transition at a critical value of the inter-surface spacing. This phase transition results in an abrupt change of the pressure from negative to positive values, effectively eliminating polyelectrolyte mediated bridging attraction., (© 2024 Author(s). The ability of double-stranded DNA or RNA to locally melt and form kinks leads to strong nonlinear elasticity effects that qualitatively affect their packing in confined spaces. Using analytical theory and numerical simulation we show that kink formation entails a mixed spool-nematic ordering of double-stranded DNA or RNA in spherical capsids, consisting of an outer spool domain and an inner, twisted nematic domain. These findings explain the experimentally observed nematic domains in viral capsids and imply that nonlinear elasticity must be considered to predict the configurations and dynamics of double-stranded genomes in viruses, bacterial nucleoids or gene-delivery vehicles. The nonlinear elastic theory suggests that spool-nematic ordering is a general feature of strongly confined kinkable polymers.

Motivation: Charged amino acid residues on the spike protein of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) have been shown to influence its binding to different cell surface receptors, its non-specific electrostatic interactions with the environment, and its structural stability and conformation. It is therefore important to obtain a good understanding of amino acid mutations that affect the total charge on the spike protein which have arisen across different SARS-CoV-2 lineages during the course of the virus' evolution., Results: We analyse the change in the number of ionizable amino acids and the corresponding total charge on the spike proteins of almost 2200 SARS-CoV-2 lineages that have emerged over the span of the pandemic. Our results show that the previously observed trend toward an increase in the positive charge on the spike protein of SARS-CoV-2 variants of concern has essentially stopped with the emergence of the early omicron variants. Furthermore, recently emerged lineages show a greater diversity in terms of their composition of ionizable amino acids. We also demonstrate that the patterns of change in the number of ionizable amino acids on the spike protein are characteristic of related lineages within the broader clade division of the SARS-CoV-2 phylogenetic tree. We present a derivation of the screening length for a solution containing a charge-regulated macroion, e.g. protein, with its counterions. We show that it can be obtained directly from the second derivatives of the total free energy by taking recourse to the "uncertainty relation" of the Legendre transform, which connects the Hessians or the local curvatures of the free energy as a function of density and its Legendre transform, i.e., osmotic pressure, as a function of chemical potentials. Based on the Fowler-Guggenheim-Frumkin model of charge regulation, we then analyze the "screening resonance" and the "overscreening" of the screening properties of the charge-regulated macroion solution., (© 2024 Author(s). The emergence of Omicron SARS-CoV-2 subvariants (BA.1, BA.2, BA.4, and BA.5), with an unprecedented number of mutations in their receptor-binding domain (RBD) of the spike-protein, has fueled a resurgence of COVID-19 infections, posing a major challenge to the efficacy of existing vaccines and monoclonal antibody (mAb) therapeutics. We conducted a systematic molecular dynamics (MD) simulation to investigate how the RBD mutations of these subvariants affect the interactions with broad mAbs including AstraZeneca (COV2-2196 and COV2-2130), Brii Biosciences (BRII-196), Celltrion (CT-P59), Eli Lilly (LY-CoV555 and LY-CoV016), Regeneron (REGN10933 and REGN10987), Vir Biotechnology (S309), and S2X259. Our results show a complete loss of binding for COV2-2196, BRII-196, CT-P59, and LY-CoV555 with all Omicron RBDs. Additionally, REGN10987 totally loses its binding with BA.1, but retains a partial binding with BA.2 and BA.4/5. The binding reduction is significant for LY-CoV016 and REGN10933 but moderate for COV2-2130. S309 and S2X259 retain their binding with BA.1 but exhibit decreased binding with other subvariants. We introduce a mutational escape map for each mAb to identify the key RBD sites and the corresponding critical mutations. We study the interaction between two charge regulating spherical macroions with dielectric interior and dissociable surface groups immersed in a monovalent electrolyte solution. The charge dissociation is modelled via the Frumkin-Fowler-Guggenheim isotherm, which allows for multiple adsorption equilibrium states. The interactions are derived from the solutions of the mean-field Poisson-Boltzmann type theory with charge regulation boundary conditions. For a range of conditions we find symmetry breaking transitions from symmetric to asymmetric charge distribution exhibiting annealed charge patchiness, which results in like-charge attraction even in a univalent electrolyte-thus fundamentally modifying the nature of electrostatic interactions in charge-stabilized colloidal suspensions., (© 2023. Understanding the principles governing protein arrangement in viral capsids and structurally similar protein shells can enable the development of new antiviral strategies and the design of artificial protein cages for various applications. We study these principles within the context of the close packing problem, by analyzing dozens of small spherical shells assembled from a single type of protein. First, we use icosahedral spherical close packings containing 60 T identical disks, where T ≤ 4, to rationalize the protein arrangement in twenty real icosahedral shells both satisfying and violating the paradigmatic Caspar-Klug model. We uncover a striking correspondence between the protein mass centers in the considered shells and the centers of disks in the close packings. To generalize the packing model, we consider proteins with a weak shape anisotropy and propose an interaction energy, minimization of which allows us to obtain spherical dense packings of slightly anisotropic structural units. In the case of strong anisotropy, we model the proteins as sequences of overlapping discs of different sizes, with minimum energy configuration not only resulting in packings, accurately reproducing locations and orientations of individual proteins, but also revealing that icosahedral packings that display the handedness of real capsids are energetically more favorable. Finally, by introducing effective disc charges, we rationalize the formation of inter-protein bonds in protein shells.
