Peptidyl-tRNA hydrolase (PTH) catalyzes the hydrolysis of peptidyl-tRNA molecules that have prematurely dissociated from the ribosome during protein translation. This protein is essential for bacterial viability whereas its eukaryotic homolog is dispensable. Therefore, PTH is an attractive target for the development of new antibacterials, and it seems important to map the interaction between this protein and its substrate in order to facilitate the design of inhibitors. Because attempts to obtain crystals of PTH with substrate mimics remained unsuccessful, we chose to study such complexes in solution, by NMR spectroscopy. Spectra of 15N-13C uniformly labeled Escherichia coli PTH allowed us to assign the resonance frequencies of the protein backbone atoms and of many side-chain atoms. Then, we analyzed the interaction between PTH and a chemically synthesized small molecule, 3'-(L-[N,N-diacetyl-lysinyl)amino-3'-deoxyadenosine, imitating the 3'-part of a peptidyl-tRNA. This study points out the role of many residues of the active center. In particular, the resulting enzyme-bound substrate model indicates (i) that a phenylalanine residue (Phe66) stacks with the adenine ring of the 3'-terminal adenosine, (ii) that an asparagine residue (Asn114) holds the water molecule involved in the hydrolysis of the substrate and (iii) that another asparagine residue (Asn10) confers to the PTH the capacity to distinguish peptidyl-tRNAs from aminoacyl-tRNAs. We also characterized the interaction between PTH and mini-tRNAs derived from the acceptor end of tRNAHis. These results confirmed the major role of Arg133 and Lys105 residues in the recognition of the 5'-phosphate of tRNA. They also showed an interaction between the C-terminal helix of the protein and the TΨC arm of the tRNA, 30 Å away from the active site. The functional relevance of the latter contact could be established by site-directed mutagenesis. Altogether, our results allow us to propose a complete model of the interaction between PTH and a peptidyl-tRNA., La peptidyl-ARNt hydrolase est une enzyme qui hydrolyse les peptidyl-ARNt issus d'une terminaison prématurée de la traduction. Cette protéine est essentielle à la viabilité des bactéries, mais pas à celle des eucaryotes, ce qui fait d'elle une cible potentielle pour l'action d'anti-bactériens. Cela justifie également qu'on cherche à cartographier l'interaction de cette protéine avec son substrat, pour faciliter la conception d'inhibiteur. Les tentatives d'obtention de cristaux de complexes enzyme:analogue de substrat étant restées vaines, nous avons choisi d'étudier de tels complexes en solution, par RMN. Grâce à un double marquage 15N/13C, nous avons tout d'abord attribué les fréquences de résonance des atomes du squelette de la protéine et d'une grande partie des chaînes latérale. Nous avons ensuite étudié l'interaction entre la PTH d'E. coli et un analogue de son substrat synthétisé chimiquement, la diacétyl-Lys-(3'NH)-adénosine. Cette étude nous a permis de caractériser le rôle de nombreux résidus du site actif, notamment celui d'une phénylalanine (F66) interagissant via son cycle aromatique avec l'adénine 3'-terminale du substrat, celui d'une asparagine (N114) stabilisant une molécule d'eau responsable de l'hydrolyse du substrat et celui d'une autre asparagine (N10) permettant à la PTH de discriminer positivement les peptidyl-ARNt par rapport aux aminoacyl-ARNt. Nous avons aussi étudié l'interaction entre la protéine et des mini-ARNt mimant la tige acceptrice et le bras TΨC d'un ARNt. Ce travail a permis de cartographier la surface de la PTH où l'ARN s'ancre à la protéine. Il a confirmé l'importance de deux résidus basiques, la lysine K105 et l'arginine R133, pour la reconnaissance du phosphate en 5' de l'ARNt. Il a également révélé une interaction entre l'hélice C-terminale de la protéine et le bras TΨC de l'ARNt, à 30 Å du site actif. La pertinence fonctionnelle de ce dernier contact a pu être établie par mutagenèse dirigée. L'ensemble de ces résultats permet de proposer un modèle complet de l'interaction entre la PTH et un peptidyl-ARNt.

The ABC-proteins form a large family of proteins present in all the living organisms. These proteins use the energy of ATP hydrolysis to transport a wide range of substances across biological membranes. In humans, some of these proteins have significant implications in pathology. For example, dysfunction of CFTR causes cystic fibrosis, and the overproduction of MRP1 is often associated with multidrug resistance phenomena. The yeast Saccharomyces cerevisiae has a cluster of 6 proteins (Y! or1p, Ycf1p, Bpt1p, Ybt1p, Vmr1p, Nft1p) homologous to CFTR and MRP1. This family can thus serve as a model for the study of human proteins. The first part of this work was a biochemical study of the yeast protein Yor1p. We added a histidine tag to the YOR1 gene and placed this construction under the control of a promoter allowing an overproduction in yeast. We showed that the histidine tagged Yor1p was produced in a functional form and, subsequently, we developed a method allowing the solubilization and the purification of Yor1p in a single step by metal affinity chromatography. In a second part of this work, we produced in an isolated form in Escherichia coli the two NBD domains of Yor1p that are involved in ATP binding and hydrolysis and purified them to homogeneity. We studied ATP binding to these two domains, and were able to conclude that these domains are well structured. Thus, they can now be used for structural studies. Finally, we considered the role of Ycf1p in selenite detoxification. We observed that the selenite toxicity for yeast was considerably increased in the presence of thiols. The formation of reactive oxygen species is probably at the origin of this hypertoxicity., Les transporteurs ABC forment une vaste famille de protéines présentes dans tous les organismes vivants. Ces protéines utilisent l'énergie fournie par l'hydrolyse de l'ATP pour transporter à travers les membranes biologiques des substances très variées. Plusieurs protéines ABC sont importantes pour la santé humaine. Par exemple, le défaut fonctionnel de la protéine CFTR cause la mucoviscidose et la surproduction de protéine MRP1 est associée aux phénomènes de résistance aux traitements anti-tumoraux. La levure Saccharomyces cerevisiae possède une famille de protéines (Yor1p, Ycf1p, Bpt1p, Ybt1p, Vmr1p, Nft1p) apparentées à CFTR et MRP1. Cette famille peut servir de modèle à l'étude des protéines humaines. La première partie de ce travail de thèse a été consacrée à l'étude biochimique de la protéine de levure Yor1p. Nous avons fusionné YOR1 avec un fragment d'ADN codant un peptide de poly-histidine et avons placé cette construction sous contrôle d'un promoteur permettant une surproduction dans la levure. Nous avons alors montré que la protéine Yor1p poly-histidylée était produite sous forme fonctionnelle dans la levure, puis avons mis au point une méthode permettant de solubiliser puis de purifier cette protéine en une seule étape par chromatographie d'affinité sur une colonne greffée avec des ions métalliques. La deuxième partie de ce travail a consisté à produire sous forme isolée chez la bactérie Escherichia coli et à purifier à homogénéité les deux domaines de Yor1p impliqués dans la liaison et l'hydrolyse de l'ATP. Nous avons étudié la fixation de l'ATP sur ces deux domaines, ce qui nous a permis de conclure que ces domaines étaient bien structurés. Ils peuvent maintenant être utilisés pour des études structurales. Enfin, nous nous sommes intéressés au rôle la protéine Ycf1p dans la détoxication du sélénite. Nous avons observé que la toxicité du sélénite pour la levure était considérablement accrue par la présence de composés thiolés dans le milieu de culture. La formation de dérivés réactifs de l'oxygène est vraisemblablement à l'origine de cette hypertoxicité.
