Abstract

Premise of the study: Single-nucleotide polymorphism (SNP) marker discovery in plants with complex allotetraploid genomes is often confounded by the presence of homeologous loci (along with paralogous and orthologous loci). Here we present a strategy to filter for SNPs representing orthologous loci. Methods and Results: Using Illumina next-generation sequencing, 54 million reads were collected from restriction enzyme–digested DNA libraries of a diversity of Gossypium taxa. Loci with one to three SNPs were discovered using the Stacks software package, yielding 25,529 new cotton SNP combinations, including those that are polymorphic at both interspecific and intraspecific levels. Frequencies of predicted dual-homozygous (aa/bb) marker polymorphisms ranged from 6.7–11.6% of total shared fragments in intraspecific comparisons and from 15.0–16.4% in interspecific comparisons. Conclusions: This resource provides dual-homozygous (aa/bb) marker polymorphisms. Both in silico and experimental validation efforts demonstrated that these markers are enriched for single orthologous loci that are homozygous for alternative alleles.

Abstract

The U.S. National Nuclear Security Administration’s Next Generation Safeguards Initiative, the U.S. Department of State, and the International Atomic Energy Agency (IAEA) organized a a workshop on the subject of ”Software Sustainability for Safeguards Instrumentation.” The workshop was held at the Vienna International Centre in Vienna, Austria, May 6-8, 2014. The workshop participants included software and hardware experts from national laboratories, industry, government, and IAEA member states who were specially selected by the workshop organizers based on their experience with software that is developed for the control and operation of safeguards instrumentation. The workshop included presentations, to orient the participants to the IAEA Department of Safeguards software activities related to instrumentation data collection and processing, and case studies that were designed to inspire discussion of software development, use, maintenance, and upgrades in breakout sessions and to result in recommendations for effective software practices and management. This report summarizes the results of the workshop.

Abstract

RNA interference (RNAi), is a powerful new technology in the discovery of genetic sequence functions, and has become a valuable tool for functional genomics of cotton (Gossypium sp.). The rapid adoption of RNAi has replaced previous antisense technology. RNAi has aided in the discovery of function and biological roles of many key cotton genes involved in fiber development, fertility and somatic embryogenesis, resistance to important biotic and abiotic stresses, and oil and seed quality improvements as well as the key agronomic traits including yield and maturity. Here, we have comparatively reviewed seminal research efforts in previously used antisense approaches and currently applied breakthrough RNAi studies in cotton, analyzing developed RNAi methodologies, achievements, limitations, and future needs in functional characterizations of cotton genes. We also highlighted needed efforts in the development of RNAi-based cotton cultivars, and their safety and risk assessment, small and large-scale field trials, and commercialization.

Abstract

The pKas of ethyl/butyl phosphonate silica (EBP-Si) have been determined, and the removal of cobalt and nickel from solution was investigated as a function of various parameters and compared with those of Purolite S950. pH uptake experiments suggested a combination of ion exchange and acid dissociation of the surface occurring. Isotherm data, fitted using the Langmuir and Dubinin-Radushkevich (D-R) models, indicated that stronger complexes formed with S950 than with EBP-Si. Kinetic data, fitted using a pseudo-second-order model, suggested that the rate-determining process is the reaction of metal ions with the chelating functionality of the resin. Abstract

Background: The clinical course and outcome of natural feline immunodeficiency virus (FIV) infection are variable and incompletely understood. Assigning clinical relevance to FIV infection in individual cats represents a considerable clinical challenge. Objective: To compare signalment, hematologic and biochemical data, major clinical problem and survival between client-owned, FIV-infected and uninfected domestic cats. Animals: Client-owned, domestic cats tested for FIV (n=520). Methods: Retrospective, case control study. Logistic regression analyses were conducted to identify risk factors for FIV infection and to compare hematologic and biochemical data between cases and controls, after adjusting for potential confounders. Survival times were compared using Kaplan-Meier curves. Results: The prevalence of FIV infection was 14.6%. Mixed breed, male sex and older age were risk factors for FIV infection. Hematologic abnormalities, biochemical abnormalities, or both were common in both FIV-infected and uninfected cats. Lymphoid malignancies were slightly more common in FIVinfected than uninfected cats. Survival of FIV-infected cats was not significantly different from that of uninfected cats. Conclusions and clinical importance: Multiple hematologic and biochemical abnormalities are common in old, sick cats regardless of their FIV status. Their presence should not be assumed to indicate clinical progression of FIV infection. A negative effect of FIV on survival was not apparent in this study. Philadelphia bassist Jymie Merritt is known primarily for his work with Art Blakey and the Jazz Messengers from 1958 to 1962. This thesis will provide a much- needed biographical overview of Merritt’s career, and by doing so addresses connections to other broader topics in the study of jazz history, including the Philadelphia jazz scene which produced a number of influential hard bop musicians, Merritt’s background as an electric bassist in rhythm and blues bands, and his later role as a leader, including his compositional use of a unique system of chord notation and how it relates to trends in jazz theory.

Abstract

Work has been carried out screening hydrometallurgical resins for application in the valorization of industrially produced jarosite. Of the seven resins tested, anion exchange resins performed poorly for valuable metal recovery. Purolite S950+ and S957, along with a strong acid resin, show good extraction properties, but are selective for Fe3+over the other (divalent) metals. Purolite S930+ (iminodiacetic acid-functionalized resin) demonstrates selectivity for Cu2+over Fe3+, but poor selectivity for Ni2+, Zn2+, and Co2+. Dowex M4195 (bispicolylamine-functionalized resin) demonstrates promise for extracting metals of value away from a mixed metal pregnant liquor solution (PLS). Abstract

In this review, we introduce Vorticella as a model biological micromachine for microscale engineering systems. Vorticella has two motile organelles: the oral cilia of the zooid and the contractile spasmoneme in the stalk. The oral cilia beat periodically, generating a water flow that translates food particles toward the animal at speeds in the order of 0.1-1 mm/s. The ciliary flow of Vorticella has been characterized by experimental measurement and theoretical modeling, and tested for flow control and mixing in microfluidic systems. The spasmoneme contracts in a few milliseconds, coiling the stalk and moving the zooid at 15-90 mm/s. Because the spasmoneme generates tension in the order of 10-100 nN, powered by calcium ion binding, it serves as a model system for biomimetic actuators in microscale engineering systems. The spasmonemal contraction of Vorticella has been characterized by experimental measurement of its dynamics and energetics, and both live and extracted Vorticellae have been tested for moving microscale objects. We describe past work to elucidate the contraction mechanism of the spasmoneme, recognizing that past and continuing efforts will increase the possibilities of using the spasmoneme as a microscale actuator as well as leading towards bioinspired actuators mimicking the spasmoneme. Abstract

Human severe combined immunodeficiency (SCID), a syndrome of profoundly impaired cellular and humoral immunity, is most commonly caused by mutations in the X-linked gene for interleukin-2 (IL-2) receptor gamma chain (IL2RG). For mutational analysis of IL2RG in males with SCID, SSCP screening was followed by DNA sequencing. Of 40 IL2RG mutations found in unrelated SCID patients, 6 were point mutations at the CpG dinucleotide at cDNA 690-691, encoding amino acid R226. This residue lies in the extracellular domain of the protein in a region not previously recognized to be significantly conserved in the cytokine receptor gene family, 11 amino acids upstream from the highly conserved WSXWS motif. Three additional instances of mutation at another CpG dinucleotide at cDNA 879 produced a premature termination signal in the intracellular domain of IL2RG, resulting in loss of the SH2-homologous intracellular domain known to be essential for signaling from the IL-2 receptor complex. Mutations at these two hotspots constitute > 20% of the X-linked SCID mutations found by our group and a similar proportion of all reported IL2RG mutations.
