mKeima is an unusual monomeric red fluorescent protein (lambda(em)(max) approximately 620 nm) that is maximally excited in the blue (lambda(ex)(max) approximately 440 nm). The large Stokes shift suggests that the chromophore is normally protonated. A 1.63 A resolution structure of mKeima reveals the chromophore to be imbedded in a novel hydrogen bond network, different than in GFP, which could support proton transfer from the chromophore hydroxyl, via Ser142, to Asp157. At low temperatures the emission contains a green component (lambda(em)(max) approximately 535 nm), enhanced by deuterium substitution, presumably resulting from reduced proton transfer efficiency. Ultrafast pump/probe studies reveal a rising component in the 610 nm emission with a lifetime of approximately 4 ps, characterizing the rate of proton transfer. Mutation of Asp157 to neutral Asn changes the chromophore resting charge state to anionic (lambda(ex)(max) approximately 565 nm, lambda(em)(max) approximately 620 nm). Thus, excited state proton transfer (ESPT) explains the large Stokes shift. This work unambiguously characterizes green emission from the protonated acylimine chromophore of red fluorescent proteins.

International audience; La technologie Dige (differential in gel electrophoresis) fait partie des techniques récentes utilisées dans le cadre de la protéomique. Elle est une version multiplexée de l'électrophorèse 2D qui consiste à séparer les protéines d'un échantillon par migration au sein d'un gel 2D de polyacrylamide dans une première dimension par focalisation isoélectrique (IEF) selon leur pI (point isoélectrique) et dans une deuxième dimension, perpendiculaire à la première, selon leur poids moléculaire. La technique de multiplexage Dige consiste à coupler des marqueurs fluorescents à plusieurs populations protéiques différentes avant de les mélanger et de les faire migrer au sein d'un même gel 2D. Les images sont ensuite acquises à l'aide d'un scanner à fluorescence dont les filtres d'émission correspondent aux longueurs d'ondes des fluorophores employés. Partir des données brutes (les images acquises en fluorescence) pour aboutir à des interprétations portant par exemple sur des comparaisons quantitatives entre protéines de classes d'individus différentes nécessite la mise en place d'une méthode adaptée aux particularités de la Dige. La méthode Idadige doit notamment répondre de façon optimale à de nombreuses problématiques de natures diverses, concernant le domaine du traitement des images et de l'analyse des données. Elle comporte quatre étapes principales : – Identifier les taches protéiques sur les images acquises. Il s'agit de la problématique de la segmentation dans le domaine du traitement d'image. La première étape d'Idadige repose sur l'utilisation d'algorithmes basés sur des opérateurs de traitement d'images : Octopus, LoG (Laplacian of Gaussian). – Comparer les gels entre eux afin de mener des études différencielles par classe. Il s'agit là de l'étape de matching qui met en œuvre des algorithmes de traitement d'image et de reconnaissance de motifs (patterns). La deuxième étape d'Idadige consiste à réaliser une fusion des différentes images afin de permettre la détermination et l'utilisation de patterns communs. – Normaliser les données afin de s'affranchir au maximum des biais faussant les quantifications. La troisième étape porte notamment sur l'exploitation du plan expérimental en die-swap et l'utilisation de techniques issues du domaine voisin des puces à ADN. – Valider et interpréter les résultats afin de répondre à des critères de significativité, de spécificité et de sensibilité. La quatrième étape est une validation statistique et une interprétation finale. Les techniques les plus adéquates de la littérature ont été appliquées et d'autres plus originales ont été développées spécifiquement. La méthode Idadige a pu être validée puis appliquée sur un ensemble de données conséquent, dans le cadre de la recherche de marqueurs protéiques du cancer colorectal. Un jeu de marqueurs protéiques potentiels prometteur a ainsi pu être déterminé.

Methods to assess three-dimensional RNA structure inside and outside of the cell are of great importance. Crosslinking reagents that report on tertiary interactions in RNA are of particular interest as constraints for structure models and as reporters for RNA dynamics. Small, square-planar Pt(II) compounds such as cisplatin are well-known anticancer therapeutics that bind purine nucleobases. While well-studied in DNA, the interaction properties of these compounds with complex RNA structures are less understood. Here we present studies exploring Pt(II) crosslinking in structured RNAs, including a ribozyme and a ribosomal subdomain. In order to isolate and label Pt-bound RNAs, we have developed azide-modified Pt(II) compounds that undergo ‘click’ chemistry with functionalized fluorophores, biotin, and other reagents. Mapping sites following in vivo exposure demonstrates that Pt(II) preferentially targets purine-rich loops, and fluorescence labeling demonstrates broad binding of these reagents to different cellular RNAs. Taken together, Pt(II) reagents present new opportunities for RNA structure analysis both in vitro and in vivo.

Most on­line cursive handwriting recognition systems use a lexical constraint to help improve the recognition performance. Traditionally, the vocabulary lexicon is stored in a trie (automaton whose underlying graph is a tree). In this paper, we propose a solution based on a more compact data structure, the directed acyclic word graph (DAWG). We show that our solution is equivalent to the traditional system. Moreover, we propose a number of heuristics to reduce the size of the DAWG and present experimental results demonstrating a significant improvement.

Three way automotive Pt–Rh catalysts were prepared either by coimpregnation of two noble metals (CI catalysts) or by an original method of successive impregnations of Pt and Rh, a reduction step following the platinum impregnation (SI catalysts). According to the preparation procedure it was shown that, especially after oxidative treatment, rhodium can bring about opposite effects on the activity for propane oxidation of platinum atoms deposited on alumina–ceria. The coimpregnation preparation induces an inhibition of platinum activity by the formation of alloy particles with rhodium surface enrichment. On the other hand, SI procedure leads to a selective deposition of rhodium on reduced atoms of cerium avoiding the formation of Pt–Rh alloy. By this way the platinum Pt0 particles remain active for propane oxidation and are stabilised at high temperature. Such simple description of these two kinds of catalysts, based on catalytic results and some previous physical analysis, must be adjusted by taking into account results of EXAFS characterisation. With this complementary data it is then possible to give a better view of the bimetallic entities in the catalysts, especially concerning the distribution of the two metals in such entities.
