- Abstract
Background & Aims: Genome-wide association studies in primary biliary cholangitis (PBC) have failed to find X chromosome (chrX) variants associated with the disease. Here, we specifically explore the chrX contribution to PBC, a sexually dimorphic complex autoimmune disease. Methods: We performed a chrX-wide association study, including genotype data from 5 genome-wide association studies (from Italy, United Kingdom, Canada, China, and Japan; 5244 case patients and 11,875 control individuals). Results: Single-marker association analyses found approximately 100 loci displaying P < 5 × 10–4, with the most significant being a signal within the OTUD5 gene (rs3027490; P = 4.80 × 10–6; odds ratio [OR], 1.39; 95% confidence interval [CI], 1.028–1.88; Japanese cohort). Although the transethnic meta-analysis evidenced only a suggestive signal (rs2239452, mapping within the PIM2 gene; OR, 1.17; 95% CI, 1.09–1.26; P = 9.93 × 10–8), the population-specific meta-analysis showed a genome-wide significant locus in East Asian individuals pointing to the same region (rs7059064, mapping within the GRIPAP1 gene; P = 6.2 × 10–9; OR, 1.33; 95% CI, 1.21–1.46). Indeed, rs7059064 tags a unique linkage disequilibrium block including 7 genes: TIMM17B, PQBP1, PIM2, SLC35A2, OTUD5, KCND1, and GRIPAP1, as well as a superenhancer (GH0XJ048933 within OTUD5) targeting all these genes. GH0XJ048933 is also predicted to target FOXP3, the main T-regulatory cell lineage specification factor. Consistently, OTUD5 and FOXP3 RNA levels were up-regulated in PBC case patients (1.75- and 1.64-fold, respectively). Conclusions: This work represents the first comprehensive study, to our knowledge, of the chrX contribution to the genetics of an autoimmune liver disease and shows a novel PBC-related genome-wide significant locus.

- Abstract
Backgrounds & Aims: Primary biliary cholangitis (PBC) is a chronic liver disease in which autoimmune destruction of the small intrahepatic bile ducts eventually leads to cirrhosis. Many patients have inadequate response to licensed medications, motivating the search for novel therapies. Previous genome-wide association studies (GWAS) and meta-analyses (GWMA) of PBC have identified numerous risk loci for this condition, providing insight into its aetiology. We undertook the largest GWMA of PBC to date, aiming to identify additional risk loci and prioritise candidate genes for in silico drug efficacy screening. Methods: We combined new and existing genotype data for 10,516 cases and 20,772 controls from 5 European and 2 East Asian cohorts. Results: We identified 56 genome-wide significant loci (20 novel) including 46 in European, 13 in Asian, and 41 in combined cohorts; and a 57th genome-wide significant locus (also novel) in conditional analysis of the European cohorts. Candidate genes at newly identified loci include FCRL3, INAVA, PRDM1, IRF7, CCR6, CD226, and IL12RB1, which each play key roles in immunity. Pathway analysis reiterated the likely importance of pattern recognition receptor and TNF signalling, JAK-STAT signalling, and differentiation of T helper (TH)1 and TH17 cells in the pathogenesis of this disease. Drug efficacy screening identified several medications predicted to be therapeutic in PBC, some of which are well-established in the treatment of other autoimmune disorders. Conclusions: This study has identified additional risk loci for PBC, provided a hierarchy of agents that could be trialled in this condition, and emphasised the value of genetic and genomic approaches to drug discovery in complex disorders. Adeno-associated viral (AAV) vectors have emerged as gene therapy and vaccine delivery systems. Differential scanning fluorimetry or differential scanning calorimetry is commonly used to measure the thermal stability of AAVs, but these global methods are unable to distinguish the stabilities of different AAV subpopulations in the same sample. To address this challenge, we combined charge detection-mass spectrometry (CD-MS) with a variable temperature (VT) electrospray source that controls the temperature of the solution prior to electrospray. Using VT-CD-MS, we measured the thermal stabilities of empty and filled capsids. We found that filled AAVs ejected their cargo first and formed intermediate empty capsids before completely dissociating. Finally, we observed that pH stress caused a major decrease in thermal stability. This new approach better characterizes the thermal dissociation of AAVs, providing the simultaneous measurement of the stabilities and dissociation pathways of different subpopulations.

The synthesis and thermal redox chemistry of the first antimony (Sb)– and bismuth (Bi)–phosphaketene adducts are described. When diphenylpnictogen chloride [Ph2PnCl (Pn = Sb or Bi)] is reacted with sodium 2-phosphaethynolate [Na[OCP]·(dioxane)x], tetraphenyldipnictogen (Ph2Pn–PnPh2) compounds are produced, and an insoluble precipitate forms from solution. In contrast, when the N-heterocyclic carbene adduct (NHC)–PnPh2Cl is combined with [Na[OCP]·(dioxane)x], Sb– and Bi–phosphaketene complexes are isolated. Thus, NHC serves as an essential mediator for the reaction. Immediately after the formation of an intermediary pnictogen–phosphaketene NHC adduct [NHC–PnPh2(PCO)], the NHC ligand transfers from the Pn center to the phosphaketene carbon atom, forming NHC–C(O)P-PnPh2 [Pn = Sb (3) or Bi (4)]. In the solid state, 3 and 4 are dimeric with short intermolecular Pn–Pn interactions. When compounds 3 and 4 are heated in THF at 90 and 70 °C, respectively, the pnictogen center PnIII is thermally reduced to PnII to form tetraphenyldipnictines (Ph2Pn–PnPh2) and an unusual bis-carbene-supported OCP salt, [(NHC)2OCP][OCP] (5). The formation of compound 5 and Ph2Pn–PnPh2 from 3 or 4 is unique in comparison to the known thermal reactivity for group 14 carbene–phosphaketene complexes, further highlighting the diverse reactivity of [OCP]− with main-group elements. All new compounds have been fully characterized by single-crystal X-ray diffraction, multinuclear NMR spectroscopy (1H, 13C, and 31P), infrared spectroscopy, and elemental analysis (1, 2, and 5). The electronic structure of 5 and the mechanism of formation were investigated using density functional theory (DFT)., An N-heterocyclic carbene (NHC) was used to support the otherwise unstable Ph2Sb—P=C=O and Ph2Bi—P=C=O moieties. Exploration of the thermal chemistry of these NHC−phosphaketene adducts reveals the formation of the salt [NHC2OCP][OCP]. This present work demonstrates the thermal chemistry of the 2-phospaethynolate anion with heavier pnictogens (Sb and Bi).

From the early Qing dynasty (1644–1911) to the beginning of the People’s Republic, men in northern China from drought-prone regions of northwestern Shanxi province and northeastern Shaanxi province would travel beyond the Great Wall to find work in western Inner Mongolia, in a migration known as “going beyond the Western Pass” 走西口. This article analyzes anthologized song lyrics and ethnographic interviews about this migration to explore how songs of separation performed at temple fairs approached danger and abandonment using traditional metaphors and “folk models” similar to those of parents protecting children from life’s hazards and widows and widowers lamenting the loss of loved ones. I argue that these duets between singers embodying the roles of migrant laborers and the women they left behind provided a public language for audiences to reflect upon and contextualize private emotions in a broader social context, offering rhetorical resolutions to ambivalent anxieties.

Understanding life-history diversity in a population is imperative to developing effective fisheries management and conservation practices, particularly in degraded environments with high environmental variability. Here, we examined variation in habitat use and migration patterns of White Sturgeon (Acipenser transmontanus), a long-lived migratory fish that is native to the San Francisco Estuary, CA, United States. Annual increment profiles were combined with respective geochemical (87Sr/86Sr) profiles in sturgeon fin rays to reconstruct annual salinity chronologies for 112 individuals from 5 to 30 years old. Results indicated a complex and diverse amphidromous life history across individuals, characterized largely by estuarine residence, a general ontogenetic trend toward higher-salinity brackish habitats, and high variability in habitat use across all age groups. Hierarchical clustering based on fin ray geochemistry during the first 10 years of life, prior to sexual maturation, indicated at least four distinct migratory phenotypes which differed largely in the timing and duration of juvenile to subadult movements between fresh- and brackish-water habitats. This study provides information regarding habitat use and migration in sub-adult fish that was previously lacking. Different migratory phenotypes vary in exposure to stressors across time and space and populations. Understanding White Sturgeon habitat distributions through space and time at different life stages can help identify areas where habitat restoration would be most effective and develop management actions to reduce stressors associated with specific areas where White Sturgeon are present.

Migration is a complex phenotypic trait with some species containing migratory and nonmigratory individuals. Such life history variation may be attributed in part to plasticity, epigenetics, or genetics. Although considered semianadromous, recent studies using otolith geochemistry have revealed life history variation within the critically endangered Delta Smelt. Broadly categorizable as migratory or freshwater residents, we examined Restriction site Associated DNA sequencing data to test for a relationship between genetic variation and migratory behaviors. As previously shown, we found no evidence for neutral population genetic structure within Delta Smelt; however, we found significant evidence for associations between genetic variants and life history phenotypes. Furthermore, discriminant analysis of principal components, hierarchical clustering, and machine learning resulted in accurate assignment of fish into the freshwater resident or migratory classes based on their genotypes. These results suggest the presence of adaptive genetic variants relating to life history variation within a panmictic population. Mechanisms that may lead to this observation are genotype dependent habitat choice and spatially variable selection, both of which could operate each generation and are not exclusive. Given that the population of cultured Delta Smelt are being used as a refugial population for conservation, as a supply for wild population supplementation, and currently represent the majority of all living individuals of this species, we recommend that the hatchery management strategy consider the frequencies of life history-associated alleles and how to maintain this important aspect of Delta Smelt biological variation while under captive propagation.

White Sturgeon (Acipenser transmontanus) are a long-lived, slow-growing, and late-reproducing anadromous fish common in estuaries and coastal habitats along the North American West Coast. These life history characteristics make populations vulnerable to human impacts and a challenge to study and manage. Previous studies in the San Francisco Estuary, California have provided insights into rearing habitats and migratory patterns but are limited in spatial and temporal scope. Fin ray geochemical analysis can provide a non-lethal approach to reconstruct migratory patterns and environmental conditions experienced throughout an individual fish’s lifespan. However, it is not known how soon post hatch age-0 White Sturgeon fin rays begin to calcify, reducing confidence in early life history temporal resolution using geochemical approaches. We used osteological (clear and stain) and geochemical techniques (laser-ablation-ICP-MS) to describe calcification initiation and completion, and element incorporation in the leading fin ray of known-age White Sturgeon reared at constant water temperature (18.6 °C) from 1 to 76 days post hatch (dph). We found that fin rays begin calcifying as early as ~20 dph (~27 mm total length) and are >95% calcified by ~72 dph (~70 mm total length). Consequently, the first ~20 dph are not likely to be recorded in the fin ray. Observed element (Li, Mg, Cu, Zn, Rb, Sr, Ba, Pb, U) incorporation patterns suggest that fin rays can provide a powerful tool to study White Sturgeon early movement and migratory patterns, habitat use, and environmental exposure.

In China, banquets are an important means of maintaining and negotiating social relationships. Based on fieldwork conducted with professional folksingers in Shaanxi Province and the Ordos region of Inner Mongolia from 2006 to 2011, this article examines how for-hire folksingers who perform improvised songs for guests at banquets play into the promotion of group solidarity. Building on research about socialization strategies in Chinese banquets and the social effects of publicly-performed praise songs, this article examines the use of oral formulae, some of which describe individuals by referencing recognizable archetypes of shared acclaim, such as successful officials, brilliant scholars, and beautiful women. When integrated with toasting rituals common to banquets across China, such archetypes are mobilized to promote the social connections (guanxi) that are an important goal in Chinese banquet culture, positioning the assembled guests as a cohesive group of distinct individuals in a manner that avoids potential competition in favor of strengthening social ties.

Background and purpose Conical scintillation detectors are frequently used to measure geometric characteristics of radiotherapy modalities. However, their application to verify intensity-modulated radiotherapy plan delivery has not been investigated and requires a more detailed understanding of device response. This work evaluated the novel application of a conical scintillation detector to plan-specific quality assurance (QA) for intensity-modulated photon plans by evaluating device dependence on beam delivery and device acquisition parameters. Materials and methods Measurements were made with a conical scintillation detector using beam delivery parameters of five photon beams (6–15 MV, including flattening filter free), three field sizes (1 × 1–5 × 5 cm2), and several dose rates (100–2000 MU/min) combined with device acquisition parameters of two frame rates (10 and 20 fps) and three gains (18–22 dB). A standardization equation to correct for gain and frame rate was investigated, and the remaining dose rate dependence was characterized. Device precision was evaluated using replicate measurements, and spatial uniformity was determined by irradiating different parts of the device. Results For each parameter combination, measurement reproducibility was 1.3%, and spatial uniformity was 1–2%. Scintillation intensity varied with gain, frame rate, and dose rate. Standardizing measurements for gain and frame rate was effective, but a dependence on dose rate caused errors at non-reference conditions (root mean squared error, RMSE: 0–152%). An additional dose rate correction specific to each combination of gain and frame rate improved accuracy (RMSE 0–17%). Conclusions To consider the detector for plan-specific QA of intensity-modulated radiotherapy plans, correction factors are imperative to mitigate effects of delivery and acquisition parameters.

Here, we investigated the effects of salinity on longfin smelt yolk-sac larvae. Newly hatched larvae from four single-pair crosses were acutely transferred to and reared at salinities of 0.4, 5, 10, 20 or 32 ppt. We compared whole-body water and sodium ion (Na+) content, notochord length and yolk-sac volume at 12, 24, 48, 72, and 96 hours post-transfer for each salinity treatment. We found that larvae maintained osmotic and ionic balance at 0.4–10 ppt, whereas salinities ˃10 ppt resulted in decreased water and increased whole-body Na+ content. Our purpose was to develop a rodent model of brain radionecrosis using clinical linear accelerator based stereotactic radiosurgery.Single fraction maximum prescription points in the mouse's left hemisphere were irradiated using linear accelerator-based stereotactic radiosurgery with multiple arcs at 60 (n = 5), 100 (n = 5), and 140 (n = 5) Gy. Rats (n = 6) were similarly treated with 140 Gy. Gadolinium (Gd)-enhanced magnetic resonance imaging (MRI) was used to track radiation injury in mice over weeks (100 and 140 Gy) or months (60 Gy). Target accuracy was measured by the distance from the prescription point to the center of the earliest Gd-MRI enhancement. Confirmation of necrosis via histology was performed at the subject endpoints.Radiation injury as indicated by Gd-MRI was first identified at 2 weeks (140 Gy), 4 to 6 weeks (100 Gy), and 8 months (60 Gy). A volumetric time course showed rapid growth in the volume of Gd-MRI signal enhancement after the appearance of apparent necrosis. Histopathologic features were consistent with radionecrosis.The presented method uses a commonly available clinical linear accelerator to induce radiation necrosis in both mice and rats. The treatment is modeled after patient therapy for a more direct model of human tissue under a range of doses used in clinical neuro-ablation techniques. The short time to onset of apparent necrosis, accurate targeting of the prescription point, high incidence of necrosis, and similar pathologic features make this a suitable animal model for further research in radionecrosis.

140. Consumers on coral reefs: variation in the structure and function of herbivorous echinoid communities and their consequent effects on benthic dynamics

Herbivores facilitate the existence of coral reef ecosystems by limiting the abundance of fleshy algae. Though fishes often dominate in deeper fore-reefs, echinoids (sea urchins) often dominate herbivore communities in shallow fringing- and back-reefs. Given their strong effects on benthic dynamics in the Caribbean Sea and Indian Ocean, echinoids may drive many key biological processes on shallow coral reefs across the globe. Though described as generalists, echinoid species appear to exert unique effects on coral reef benthic communities. This dissertation examined how variation in the structure of echinoid communities drives benthic community dynamics on Hawaiian reefs. The four research projects (data chapters) used a combination of mensurative and manipulative approaches in the lab and field to address this topic and are organized into two themes: (1) spatial variation in consumer (echinoid) effects in relation to environmental conditions and (2) functional diversity among echinoid species and communities, and their consequent effects on benthic dynamics.In sum, this dissertation demonstrates that (1) herbivory by echinoids varies greatly among sites and can be a dominant structuring force on coral reefs in Maui, HI, (2) the in situ effects of echinoids on coral recruitment appears to be driven by a variety of factors (e.g., echinoid community structure and sediment exposure), (3) echinoid species vary greatly (> 10-fold) in their metabolic demands, grazing rates, and diet preferences, and (4) functional diversity among species leads to significant and large differences in the effects of unique echinoid communities on benthic dynamics and coral growth. These results emphasize the importance and complexity of echinoid community demographics and consequent effects in coral reef ecosystems. Though echinoids are able and willing to consume and survive on a variety of different food items, their unique preferences and grazing behaviors can result in diverse ecological functions and effects on coral reefs. These results suggest that models of coral reef ecosystem dynamics and conservation/management efforts (particularly for shallow reefs where echinoids often dominate) likely need to account for echinoid community structure and function in order to maximize their accuracy and long-term effectiveness.

141. Bifenthrin, a Ubiquitous Contaminant, Impairs the Development and Behavior of the Threatened Longfin Smelt during Early Life Stages

- Abstract
The Longfin Smelt (Spirinchus thaleichthys) population in the San Franscisco Bay/Sacramento-San Joaquin Delta (Bay-Delta) has declined to ∼1% of its pre-1980s abundance and, as a result, is listed as threatened under the California Endangered Species Act. The reasons for this decline are multiple and complex, including the impacts of contaminants. Because the spawning and rearing seasons of Longfin Smelt coincide with the rainy season, during which concentrations of contaminants increase due to runoff, we hypothesized that early life stages may be particularly affected by those contaminants. Bifenthrin, a pyrethroid insecticide commonly used in agricultural and urban sectors, is of concern. Concentrations measured in the Bay-Delta have been shown to disrupt the behavior, development, and endocrine system of other fish species. The objective of the present work was to assess the impact of bifenthrin on the early developmental stages of Longfin Smelt. For this, embryos were exposed to 2, 10, 100, and 500 ng/L bifenthrin from fertilization to hatch, and larvae were exposed to 2, 10, and 100 ng/L bifenthrin from one day before to 3 days post-hatch. We assessed effects on size at hatch, yolk sac volume, locomotory behavior, and upper thermal susceptibility (via cardiac endpoints). Exposure to these environmentally relevant concentrations of bifenthrin did not significantly affect the cardiac function of larval Longfin Smelt; however, exposures altered their behavior and resulted in smaller hatchlings with reduced yolk sac volumes. This study shows that bifenthrin affects the fitness-determinant traits of Longfin Smelt early life stages and could contribute to the observed population decline.

Background The application of otolith-based tools to inform the management and conservation of fishes first requires taxon- and stage-specific validation. The Delta Smelt (Hypomesus transpacificus), a critically endangered estuarine fish that is endemic to the upper San Francisco Estuary (SFE), California, United States, serves as a key indicator species in the SFE; thus, understanding this species’ vital rates and population dynamics is valuable for assessing the overall health of the estuary. Otolith-based tools have been developed and applied across multiple life stages of Delta Smelt to reconstruct age structure, growth, phenology, and migration. However, key methodological assumptions have yet to be validated, thus limiting confidence in otolith-derived metrics that are important for informing major water management decisions in the SFE. Methods Using known-age cultured Delta Smelt and multiple independent otolith analysts, we examined otolith formation, otolith-somatic proportionality, aging accuracy and precision, left-right symmetry, and the effects of image magnification for larval, juvenile, and adult Delta Smelt. Results Overall, otolith size varied linearly with fish size (from 10–60 mm), explaining 99% of the variation in fish length, despite a unique slope for larvae < 10 mm. Otolith-somatic proportionality was similar among wild and cultured specimens. Aging precision among independent analysts was 98% and aging accuracy relative to known ages was 96%, with age estimates exhibiting negligible differences among left and right otoliths. Though error generally increased with age, percent error decreased from 0–30 days-post-hatch, with precision remaining relatively high (≥ 95%) thereafter. Increased magnification (400×) further improved aging accuracy for the oldest, slowest-growing individuals. Together, these results indicate that otolith-based techniques provide reliable age and growth reconstructions for larval, juvenile, and adult Delta Smelt. Such experimental assessments across multiple developmental stages are key steps toward assessing confidence in otolith-derived metrics that are often used to assess the dynamics of wild fish populations.
