Aims Idarucizumab, a humanized monoclonal anti‐dabigatran antibody fragment, is effective in emergency reversal of dabigatran anticoagulation. Pre‐existing and treatment‐emergent anti‐idarucizumab antibodies (antidrug antibodies; ADA) may affect the safety and efficacy of idarucizumab. This analysis characterized the pre‐existing and treatment‐emergent ADA and assessed their impact on the pharmacokinetics and pharmacodynamics (PK/PD) of idarucizumab. Methods Data were pooled from three Phase I, randomized, double‐blind idarucizumab studies in healthy Caucasian subjects; elderly, renally impaired subjects; and healthy Japanese subjects. In plasma sampled before and after idarucizumab dosing, ADA were detected and titrated using a validated electrochemiluminescence method. ADA epitope specificities were examined using idarucizumab and two structurally related molecules. Idarucizumab PK/PD data were compared for subjects with and without pre‐existing ADA. Results Pre‐existing ADA were found in 33 out of 283 individuals (11.7%), seven of whom had intermittent ADA. Titres of pre‐existing and treatment‐emergent ADA were low, estimated equivalent to

The post-translational modification of proteins is a fundamental means of biological information processing, with important functions in development, homeostasis and disease. Post-translational modifications (PTMs) can dynamically diversify the proteome in response to intracellular and extracellular signals. Since thousands of modified residues as well as entirely new modification types have recently been discovered in proteins, elucidating their biological functions and identifying the protein components of these PTM systems is a fundamental problem. Chapter 1 gives an overview of the types and known biological functions of different PTMs, as well as experimental methods used to detect them. Intrinsic disorder in proteins is introduced as a structural feature which may influence local evolutionary rates. Several examples of complex PTM signalling systems are then described. Chapter 2 presents a study of the evolution of modified amino acids in human proteins. By analysing sequence, polymorphism and mutation data at the species, population and individual levels, we observed significant evolutionary constraints on all PTM types for which extensive data was available, as well as overrepresentation of amino acids which mimic modified residues at equivalent positions. Chapter 3 applies a framework for the identification of important components of PTM signalling systems to lysine acetylation. The proteins of this system were found to be similarly conserved as essential genes. Their evolutionary histories suggested a conserved origin in chromatin regulation, followed by functional diversification. Chapter 4 extends the scope to signalling via transcriptional regulation, and presents a comprehensive overview of the interactome of the stem cell transcription factor Oct4. The results presented here facilitated characterisation of a novel post-translational modifier of Oct4, the glycosyltransferase Ogt. Chapter 5 highlights my key findings from applying evolutionary and data integration approaches to signalling networks, and outlines their implications for the study of novel signalling systems and for their engineering in synthetic biology. Die vorliegende Arbeit untersucht, inwiefern die Dynamik der Atmosphäre durch dekadische Klimamodelle repräsentiert wird. Um diese zu erfassen, werden zwei unterschiedliche methodische Ansätze verwendet. Zum einen dienen verschiedene Telekonnektionsindizes wie die Nordatlantische Oszillation (NAO) oder der Southern Oscillation Index (SOI), in denen die interne Variabilität der Atmosphäre zum Ausdruck kommt, als Untersuchungsgegenstand, zum anderen werden unterschiedliche Klassifikationsverfahren (schwellenwertbasiert, clusteranalytisch, eigenvektorbasiert) zur Generierung von Zirkulationstypen im nordatlantisch-europäischen Raum (90°W-40°O, 20°N-80°N) verwendet, welche hinsichtlich ihrer Auftrittshäufigkeit sowie interner Parameter (Persistenz, Intensität) analysiert werden. Um die dekadische Vorhersageleistung zu untersuchen, kommt das globale Erdsystemmodell des Max-Planck-Instituts (MPI-ESM) in verschiedenen Modellgenerationen (historical, baseline0, baseline1, prototype) zum Einsatz., welche sich hinsichtlich der Art der Initialisierung sowie der Ensemblegröße unterscheiden. Anhand der verschiedenen Modellgenerationen wird in der vorliegenden Arbeit untersucht, ob und inwiefern sich unterschiedliche Initialisierungstechniken sowie eine Erhöhung der Anzahl an Ensemblemitglieder auf die dekadische Vorhersageleistung auswirken. Das methodische Vorgehen orientiert sich an den auf dem dekadischen Forschungsgebiet üblichen Hindcast-Analysen, d. h. es werden die mithilfe des globalen Erdsystemmodells erstellten, retrospektiven dekadischen Vorhersagen des Untersuchungszeitraum (1979-2011) mit beobachten Werten verglichen, wozu mehrere Reanalysedatensätze zum Einsatz kommen. Die Auswertung erfolgt nach sog. Leadjahren, wofür aus allen jährlich gestarteten Vorhersagen im Untersuchungszeitraum jeweils ein bestimmtes Jahr nach Initialisierung des Modells herausgegriffen wird (z. B. für „Leadjahr 1“ jeweils das erste Jahr der Vorhersage). Zur Messung der Vorhersageleistung kommen mit dem Mean Squared Error Skill Score (MSSS) und dem Ranked Probability Skill Score (RPSS) sowohl ein deterministisches als auch ein probabilistisches Gütemaß zum Einsatz. Außerdem wird zur Evaluierung der Zeitreihen der lineare Korrelationskoeffizient nach Pearson (CORR) verwendet. Die Ergebnisse zeigen sowohl für die Telekonnektionsindizes als auch für die mit unterschiedlichen Klassifikationsverfahren generierten Zirkulationstypen, dass Verbesserungen in der Vorhersageleistung – insofern sie auftreten – grundsätzlich nur im ersten Leadjahr beobachtet werden können. Verbesserungen sind vor allem für die mit einer Initialisierung von Ozean und Atmosphäre versehene zweite (basline1) und dritte Modellgeneration (prototype) des dekadischen Vorhersagemodells MPI-ESM zu erkennen. Demgegenüber weisen die nicht initialisierten Modellläufe (historical) sowie die erste Modellgeneration (baseline0), welche lediglich eine Initialisierung des Ozeans aufweist, schlechtere Ergebnisse in der Vorhersageleistung auf. Allerdings zeigen die unterschiedlichen Telekonnektionsindizes und Klassifikationsverfahren deutliche Unterschiede. So treten beispielsweise im Frühling (MAM) des ersten Leadjahres einerseits Korrelationkoeffizienten nahe 0 für einzelne Telekonnektionsindizes (z. B. NAO) auf, andererseits lassen sich Werte über r = 0,7 für bestimmte Indizes (z. B. SOI) beobachten. Zudem wird in der vorliegenden Arbeit aufgezeigt, dass sich nicht nur die Implementierung einer Initialisierung in das Klimamodell positiv auf die Vorhersageleistung auswirkt. Vielmehr kann nachgewiesen werden, dass die Erhöhung der Ensembleanzahl einen entscheidenden Einfluss auf die Verbesserung in der Vorhersageleistung hat. Allerdings muss insgesamt festgestellt werden, dass sich die Verbesserungen, wenn man die Ergebnisse zu den Telekonnektionsindizes und für die mithilfe von unterschiedlichen Klassifikationsverfahren generierten Zirkulationstypen überblickend betrachtet, hauptsächlich auf das erste Leadjahr beschränken und nicht für den gesamten dekadischen Zeitraum beobachtet werden können.

Chronic disruptions to the integrity of cellular proteins is an inherent property of cancer cells. Pathways that act to maintain protein functionality such as the Heat Shock Response (HSR) pathway support tumour cell viability by maintaining a tolerable level of protein functionality. Forms of protein-damaging (proteotoxic) stress have been recently linked to the induction of tumourigenic properties through induction of Epithelial-Mesenchymal Transition (EMT), a developmental process re-activated in cancers that promotes tumour cell dissemination and enhanced survival properties. The current study investigates a role for the master regulating factor of the HSR, Heat Shock Factor-1 (HSF1), in the induction of EMT and thereby aims to investigate a mechanism that links proteotoxic stress with the formation of advanced cancer phenotypes. To achieve this, in vitro human lung and breast cancer cell lines are utilised to examine the impact of HSF1 activity upon EMT phenotypes. In support of proteotoxic stress being a tumourigenic factor, heat stress is identified as a novel form of proteotoxic stress that induces an EMT phenotype. Subsequently, this study identifies KNK437 and triptolide, agents previously shown to have HSR inhibitory activity, to have anti-EMT action. By knockdown of HSF1 with expression of shRNAmir, both of these effects, however, are shown to occur independently to modulation of HSF1 action. Over-expression of HSF1 in A549 cells was not seen to alter the epithelial phenotype exhibited by this cell model. Additionally, knockdown of HSF1 in mesenchymal-type triple negative breast cancer (TNBC) cell lines BT549, Hs578T, MDA-MB-231 and MDA-MB-435 did not alter the properties of these models classically associated with an EMT phenotype. Together, these findings indicate HSF1 is not a universal driver of EMT. Knockdown of HSF1 in these models, however, is shown to reduce anchorage-dependent clonogenecity and enhance sensitivity to 17AAG, indicating that HSF1 modulates the survival properties of these advanced cancer cell lines. This highlights HSF1 to have therapeutic potential for the treatment of TNBC, a cancer type that currently has limited treatment options. Currently, the therapeutic inhibition of HSF1 is challenged by a lack of known potent inhibitory molecules. To address this, the current study investigates the mechanisms by which Helicobacter pylori mediates repression of the host HSR upon acute infection of human gastric cells in vitro. This study is the first to comprehensively demonstrate the H.pylori factor, cagA, to be essential for the downmodulation of host HSP protein expression. Whilst cagA expression within human cells is also shown to not be independently sufficient for this effect, future studies that identify the basis for which cagA mediates host HSP repression may reveal novel mechanisms for the inhibition of the human HSR. In summary, the findings within this study further highlight xiv proteotoxic stress as a tumourigenic factor. HSF1 is not found to be a universal driver of EMT phenotypes, however, HSF1 remains integral for the survival response of advanced cancer types to proteotoxic stress. This may provide an efficacious strategy for the treatment of therapy-resistant cancer subtypes.
