Author summary Human demographic processes and admixture events leave traceable footprints in the genomes of the populations and they can modulate the genetic architecture of complex diseases. Here, we aim to study the Roma people, an admixed population with a particular demographic history recognized as the largest ethnic minority in Europe. Previous studies suggest that they originated in South Asia 1,500 years ago and followed a diaspora towards Europe with extensive admixture with non-Roma West Eurasian groups. However, the genetic components of the Roma have not been deeply characterized. Our study reveals a common South Asian origin of all European Roma, closely related to a Punjabi group from Northwestern India. Through fine-scale haplotype-based methods, we describe a complex West Eurasian genetic component in the Roma groups, identifying a common Balkan ancestry and country-specific admixture footprints consistent with the dispersion through Europe. Our findings provide new insights into the demographic history and recent admixture events that have shaped the genetic composition of European Roma groups and could enable a better genetic characterization of complex disease in this population. Unlike other European countries, Metropolitan France is surprisingly understudied. We have combined newly genotyped samples from various zones in France with publicly available data and applied both allele frequency and haplotype-based methods in order to describe the internal structure of this country, taking advantage of the Human Origins SNP array, specifically designed for human population genetics studies. We found out that French Basques are genetically distinct from all other populations in the Hexagone and that the populations from southwest France (namely the Franco-Cantabrian region) are intermediate between Basques and other populations. Moreover, Bretons slightly separated from the rest of the groups and a link with the historical gene flow from the British Isles has been found. Results from the allele frequency analyses point to a general background that appears to be a mixture of two components, one closer to Southern Italy and the other to Ireland. This combination may be the result of a contact that happened in two different moments: in the Early Neolithic, and then Ireland would be a proxy for the continental pathway for the Neolithic wave of advance and South Italy for the coastal penetration, or the Iron Age, when the Celtic and the Mediterranean worlds met in France. On the other hand, results from the haplotype-based methods describe a more structured landscape, highlighting the presence of areas characterized by differential links with the neighboring populations, possibly reflecting a more recent history.

Here, in order to describe both the South Asian and West Eurasian ancestries, we analyze previously published genome-wide data of 152 European Roma and 34 new Iberian Roma samples at a fine-scale and haplotype-based level, with special focus on the Iberian Roma genetic substructure. Our results suggest that the putative origin of the proto-Roma involves a Punjabi group with low levels of West Eurasian ancestry. In addition, we have identified a complex West Eurasian component (around 65%) in the Roma, as a result of the admixture events occurred with non-proto-Roma populations between 1270-1580. Particularly, we have detected the Balkan genetic footprint in all European Roma, and the Baltic and Iberian components in the Northern and Western Roma groups, respectively. Finally, our results show genetic substructure within the Iberian Roma, with different levels of West Eurasian admixture, as a result of the complex historical events occurred in the Peninsula.

The analysis of geographically specific regions and the characterization of fine-scale patterns of genetic diversity may facilitate a much better understanding of the microevolutionary processes affecting local human populations. Here we generated genome-wide high-density SNP genotype data in 425 individuals from six geographical regions in Lithuania and combined our dataset with available ancient and modern data to explore genetic population structure, ancestry components and signatures of natural positive selection in the Lithuanian population. Our results show that Lithuanians are a homogenous population, genetically differentiated from neighbouring populations but within the general expected European context. Moreover, we not only confirm that Lithuanians preserve one of the highest proportions of western, Scandinavian and eastern hunter-gather ancestry components found in European populations but also that of an steppe Early to Middle Bronze Age pastoralists, which together configure the genetic distinctiveness of the Lithuanian population. Finally, among the top signatures of positive selection detected in Lithuanians, we identified several candidate genes related with diet (PNLIP, PPARD), pigmentation (SLC24A5, TYRP1 and PPARD) and the immune response (BRD2, HLA-DOA, IL26 and IL22).

Paternity testing using genetic markers has shown that extra-pair paternity (EPP) is common in many pair-bonded species [1, 2]. Evolutionary theory and empirical data show that extra-pair copulations can increase the fitness of males as well as females [3, 4]. This can carry a significant fitness cost for the social father, who then invests in rearing offspring that biologically are not his own [5]. In human populations, the incidence and correlates of extra-pair paternity remain highly contentious [2, 6, 7]. Here, we use a population-level genetic genealogy approach [6, 8] to reconstruct spatiotemporal patterns in human EPP rates. Using patrilineal genealogies from the Low Countries spanning a period of over 500 years and Y chromosome genotyping of living descendants, our analysis reveals that historical EPP rates, while low overall, were strongly impacted by socioeconomic and demographic factors. Specifically, we observe that estimated EPP rates among married couples varied by more than an order of magnitude, from 0.4% to 5.9%, and peaked among families with a low socioeconomic background living in densely populated cities of the late 19 century. Our results support theoretical predictions that social context can strongly affect the outcomes of sexual conflict in human populations by modulating the incentives and opportunities for engaging in extra-pair relationships [9–11]. These findings show how contemporary genetic data combined with in-depth genealogies open up a new window on the sexual behavior of our ancestors. Larmuseau et al. combine genetic data with family trees to reconstruct historical patterns of human extra-pair paternity (EPP). They show that EPP rates in Western society were low overall (∼1%) but varied in function of social context, peaking at ∼6% among families with low socioeconomic status in densely populated cities of the 19 century.

In this study, we seek to understand and to correlate the genetic patterns observed in the population of the island of Ibiza in the Western Mediterranean basin with past events. Genome-wide genotypes of 189 samples representing 13 of 17 regions in Spain have been analyzed, in addition to 105 samples from the Levant, 157 samples from North Africa, and one ancient sample from the Phoenician Cas Molí site in Ibiza. Before the Catalans conquered the island in 1235 CE, Ibiza (Eivissa) had already been influenced by several cultures, starting with the Phoenicians, then the Carthaginians, followed by the Umayyads. The impact of these various cultures on the genetic structure of the islanders is still unexplored. Our results show a clear distinction between Ibiza and the rest of Spain. To investigate whether this was due to the Phoenician colonization or to more recent events, we compared the genomes of current Ibizans to that of an ancient Phoenician sample from Ibiza and to both modern Levantine and North African genomes. We did not identify any trace of Phoenician ancestry in the current Ibizans. Interestingly, the analysis of runs of homozygosity and changes in the effective population size through time support the idea that drift has shaped the genetic structure of current Ibizans. In addition to the small carrying capacity of the island, Ibiza experienced a series of dramatic demographic changes due to several instances of famine, war, malaria and plague that could have significantly contributed to its current genetic differentiation.

Premi Extraordinari de Doctorat, promoció 2018-2019. Àmbit de Ciències, For 200 years, Fourier’s law has been used to describe heat transfer with excellent results. However, as technology advances, more and more situations arise where heat conduction is not well described by the classical equations. Examples are applications with extremely short time scales such as ultra fast laser heating, or very small length scales such as the heat conduction through nanowires or nanostructures in general. In this thesis we investigate alternative models which aim to correctly describe the non-classical effects that appear in extreme situations and which Fourier’s law fails to describe. A popular approach is the Guyer-Krumhansl equation and the framework of phonon hydrodynamics. This formalism is particularly appealing from a mathematical point of view since it is analogous to the Navier-Stokes equations of fluid mechanics, and from a physical point of view, since it is able to describe the physics in a simple and elegant way. In the first part of the thesis we use phonon hydrodynamics to predict the size-dependent thermal conductivity observed experimentally in nanostructures such as nanowires or thin films. In particular, we show that the Guyer-Krumhansl equation is suitable to capture the dependence of the thermal conductivity on the size of the physical system under consider- ation. During the modelling process we use the analogy with fluids to incorporate a slip boundary condition with a slip coefficient that depends on the ratio of the phonon mean free path to the characteristic size of the system. With only one fitting parameter we are able to accurately reproduce experimental observations corresponding to nanowires and nanorods of different sizes. The second part of the thesis consists of studying the effect of the non-classical fea- tures on melting and solidification processes. We consider different extensions and in- corporate them into the mathematical description of a solidification process in a simple, one-dimensional geometry. In chapt, La llei de Fourier ha estat una peça clau per a descriure la conducció de calor des de que fou proposada fa gairabé 200 anys. No obstant, a mesura que avança la tecnologia ens hi trobem més sovint amb situacions on les equacions clàssiques perden la seva validesa. En aquesta tesi investiguem alguns models alternatius que tenen com a objectiu descriure la conducció de calor en situacions on la llei de Fourier no és aplicable. Un model que s'ha aconseguit establir com un extensió vàlida de la llei de Fourier és l'equació de Guyer i Krumhansl i el marc de la hidrodinàmica de fonons derivat d'aquesta. Es tracta d'un model particularment interessant, ja que les equacions són anàlogues a les equacions per a fluids dins de la hidrodinàmica clàssica. A la primera part de la tesi considerem aquesta equació per a descriure la conducció de calor estàtica per nanofibres de seccions transversals circulars i rectangulars. En particular, calculem una conductivitat tèrmica efectiva i trobem que és possible reproduïr els resultats experimentals amb un sol paràmetre d'adjust. En el cas de nanofibres cilíndriques, no és necessari cap paràmetre d'adjust si es consideren unes certes condicions de vora per al flux. Una conseqüència d'haver de considerar extensions per a la llei de Fourier és que s'ha d'estudiar l'efecte que tenen aquests canvis en la descripció de processos de canvi de fase. En la segona part de la tesi investiguem els efectes que tenen diversos models sobre la solidificació d'un líquid unidimensional. Al capítol 5 estudiem el cas en el que considerem la conductivitat tèrmica com a una funció de la mida del sòlid i que incorpora característiques que són importants quan el tamany del sòlid és comparable a les longituds característiques dels fonons, mentres que al capítol 6 considerem l'equació de Guyer i Krumhansl dels capítols anteriors. En ambdós casos, un anàlisi asimptòtic ens permet reduïr la complexitat del problema i proposar models reduïts formats per un parell de, Award-winning, Postprint (published version)
