Non-Equilibrium Statistical Mechanics is a broad subject. Grossly speaking, it deals with systems which have not yet relaxed to an equilibrium state, or else with systems which are in a steady non-equilibrium state, or with more general situations. They are characterized by external forcing and internal fluxes, resulting in a net production of entropy which quantifies dissipation and the extent by which, by the Second Law of Thermodynamics, time-reversal invariance is broken. In this thesis we discuss some of the mathematical structures involved with generic discrete-state-space non-equilibrium systems, that we depict with networks in all analogous to electrical networks. We define suitable observables and derive their linear regime relationships, we discuss a duality between external and internal observables that reverses the role of the system and of the environment, we show that network observables serve as constraints for a derivation of the minimum entropy production principle. We dwell on deep combinatorial aspects regarding linear response determinants, which are related to spanning tree polynomials in graph theory, and we give a geometrical interpretation of observables in terms of Wilson loops of a connection and gauge degrees of freedom. We specialize the formalism to continuous-time Markov chains, we give a physical interpretation for observables in terms of locally detailed balanced rates, we prove many variants of the fluctuation theorem, and show that a well-known expression for the entropy production due to Schnakenberg descends from considerations of gauge invariance, where the gauge symmetry is related to the freedom in the choice of a prior probability distribution. The efficiency of main road and rail transportation infrastructures and of the principal hub of modal interchange, relays on the service quality of the pedestrian infrastructure in the old city. Nel mio lavoro di tesi ho effettuato uno studio teorico e pratico su alcuni algoritmi di machine learning. In seguito a una prima parte esplicativa e compilativa sulla struttura teorica di tali algoritmi, mi sono occupato della classificazione, tramite algoritmi di machine learning, di drosophile con il patrimonio genetico intatto rispetto a drosophile che hanno subito mutazioni genetiche. I dati che ho elaborato sono stati forniti da un esperimento svolto all’Università di Padova.

Diffusion on networks is a convenient framework to describe transport systems of different nature (from biological transport systems to urban mobility). The mathematical models are based on master equations that describe the diffusion processes by means of the weighted Laplacian matrix that connects the nodes. The link weight represent the coupling strength between the nodes. In this thesis we cope with the problem of localizing a single-edge failure that occurs in the network. An edge failure is meant to be as a sudden decrease of its transport capacities. An incomplete observation of the dynamical state of the network is available. An optimal clustering procedure based on the correlation properties among the node states is proposed. The network dimensionality is then reduced introducing representative nodes for each cluster, whose dynamical state is observed. We check the efficiency of the failure localization for our clustering method in comparison with more traditional techniques, using different graph configurations.

Luminosity is the key figure of merit of a collider, its integrated value being proportional to the data collected by the physics detectors. The goal of a collider run is to collect the largest possible integrated luminosity over the fixed time allocated for physics in order to maximise the probability of physics discovery. This study aims at devising a strategy to maximise the integrated luminosity of a circular collider. The research is carried out in two steps: the first one is devoted to optimisation a posteriori of what was done at the CERN Large Hadron Collider during Run 2, whereas the second step consists in the performance analysis of strategies to optimise the integrated luminosity applied in conditions that simulate the control room situation and the evolution of the collider's run.

Questa tesi si occupa di analizzare attraverso un approccio algebrico la dinamica di sistemi complessi descrivibili da network. Dopo aver definito concetti fondamentali per lo studio di un grafo, come la matrice di adiacenza e la matrice Laplaciana (e il relativo spettro), si mettono in relazione questi ultimi con le caratteristiche della dinamica degli elementi del sistema, in particolare per un tipo di dinamica diffusiva detto random walk. Di tale processo, considerato di rilevante importanza per via della sua applicabilità a numerosi fenomeni, se ne studiano l'esistenza e l'unicità delle soluzioni stazionarie e la risposta a perturbazioni dell'equilibrio. I tipi di perturbazioni studiate sono di due categorie: perturbazioni della dinamica degli elementi del sistema rispetto allo stato stazionario, in cui viene tuttavia mantenuta fissa la struttura del network, oppure perturbazioni strutturali del network stesso, in cui sono gli stessi collegamenti tra i nodi a subire una modifica. Attraverso alcune simulazioni numeriche vengono confermati sperimentalmente i principali risultati e, infine, si implementa un sistema di controllo basato su un algoritmo di adaptive learning capace di reagire a perturbazioni strutturali e riportare il sistema all'equilibrio originario.

Gli effetti di carica spaziale sono studiati nell'ambito della dinamica dei fasci, in cui le particelle tenderebbero a defocalizzarsi e espandersi a causa della repulsione coulombiana, agendo essa a lunghe distanze. L'applicazione di un campo esterno è in grado di stabilizzare il sistema del fascio. Si è avvalsi di un modello teorico di oscillatori coulombiani bidimensionali, per il quale esistono soluzioni stazionarie analitiche ed è possibile effettuare stime teoriche. Perturbazioni di uno stato stazionario permettono di mettere in luce comportamenti oscillanti, indagabili attraverso metodi numerici. Si propone l'utilizzo di un metodo di multipolo veloce basato su sviluppi in serie di Taylor e tensori simmetrici cartesiani con complessità computazionale asintotica O( N p^3/2 ), dove N è il numero di particelle e p è l'ordine dello sviluppo in serie. Il metodo permette di approssimare il campo tramite sviluppi in multipoli esterni ed interni, raggiungendo una complessità asintotica lineare ottimale in N, una volta che lo spazio è stato partizionato gerarchicamente in celle di una griglia. La simulazione del fascio si ottiene attraverso metodi di integrazione numerica per la risoluzione di equazioni differenziali a derivate parziali al secondo ordine. Per questo scopo ci si è concentrati sull'utilizzo di metodi simplettici di secondo e quarto ordine.

The phenomenon of neural synchronisation, a simultaneous and repeated firing of clusters of neurons, underlies many physiological functions and pathological manifestations in the brain of humans and animals, ranging from information encoding to epileptic seizures. Neural synchronisation, as a general phenomenon, can be approached theoretically in the framework of Dynamical Systems on Networks. In the present work, we do so by considering complex networks of FitzHugh-Nagumo model neurons. In the first part we consider the most understood models where each neuron treats its presynaptic neurons all on an equal footing, normalising signals with its in-degree. We study the stability of the synchronous state by devising an algorithm that destabilises it by selecting and removing links from the network, so to obtain a bipartite network. The selection is performed using a perturbative expression, which can be regarded as a specialisation of a previously introduced Spectral Centrality measure. The algorithm is tested on Erdős-Renyi, Watts-Strogatz and Barabási-Albert networks, and its behaviour is assessed from a dynamical and from a structural point of view. In the second part we consider the less studied case in which each neuron divides equally its output among the postsynaptic neurons, so to reproduce schematically the situation where a fixed quantity of neurotransmitter is subdivided between several efferent neurons. In this context a self-consistent approach is formulated and its limitations are explored. In order to extend its application to larger networks, a Mean Field Approximation is presented. The predictivity of the Mean Field Approach is then tested on the different random network models, and the results are discussed in terms of the original network properties.

Many neurodegenerative diseases -including the Amyotrophic Lateral Sclerosis (ALS) - are associated with the presence of protein aggregates. Over 97% of ALS cases feature pathological inclusions mainly composed by the protein TDP-43 and affect the cortical and spinal neurons. This thesis studies the aggregation process of the two types of TDP-43 C-terminal fragments (CTFs) - corresponding to different cleavages of the full protein- that can be found in the former. This is interesting not only for the possible implications on the ALS disease, but also because TDP-43 fragments are a useful system model for protein aggregation. The interaction model proposed in this work starts from a cross-beta spine model, which hypothesizes that the CTFs' RRM2 fragment is at the core of the aggregation, thanks to the exposition of the aggregation prone beta-strands following the proteolysis. By designing specific interfering aptamers which can bind to the RRM2 binding regions, we should be able to prevent another CTF to bind to that site. Still, the structures of these fragments have not been deeply studied yet and their conformations are not available and difficult to study experimentally. To propose some possible binding regions, we study the RRM2 fragments with Molecular Dynamics simulations. By applying a cluster analysis on the two-principal components projections of the resulting trajectories, we find the fragments' equilibrium conformations. Next, we verify the shape complementarity between the 3D molecular surfaces of these equilibrium configurations by means of the 2D Zernike polynomial expansion. Among the Zernike selected binding regions, we select the ones that would be able to bind an aptamer. In the future, we will verify our conclusions with Brillouin microscopy: if the suggested binding regions are really at the core of the aggregation, following the insertion of expressively designed aptamers, the number and dimension of aggregates will decrease.

Nell'ultimo decennio, un notevole interesse nell'ambito della modellizzazione del traffico si è sviluppato attorno al concetto dei Diagrammi Fondamentali Macroscopici (MFD), resi popolari da un celebre esperimento condotto nel 2008 nella città giapponese di Yokohama. Tali diagrammi mettono in relazione le medie spaziali di flusso, densità e velocità su un intero network stradale e risultano sotto certe condizioni una proprietà intrinseca di quest'ultimo, indipendente dalla domanda di mobilità degli utenti, costituendo così potenzialmente un importante strumento nel controllo dinamico del traffico. Il presente lavoro si propone quindi di indagare l'esistenza di MFD in un network extraurbano attorno alla città di Bologna, composto sia da tratti di autostrada e tangenziale che da strade statali e provinciali. I diagrammi sono stati costruiti utilizzando una simulazione di traffico sulla regione Emilia-Romagna, basata su un input di dati di mobilità provenienti da utenti della rete TIM che consentono di ricavare su base oraria gli spostamenti aggregati dei veicoli. Se il carico è sufficientemente alto, si osserva negli MFD l'emergere di fenomeni di isteresi, a causa dei quali si trovano a parità di densità media valori differenti di flusso e velocità. Le cause dell'isteresi sono quindi analizzate nel dettaglio studiando gli effetti della congestione sulla variabilità spaziale della densità, che risulta essere un fattore chiave insieme all'eterogeneità della rete nella forma dei diagrammi.
